Protecting essential habitats through the implementation of area closures has been recognized as a useful management tool for rebuilding overfished populations and minimizing habitat degradation. School shark (Galeorhinus galeus) have suffered significant stock declines in Australia; however, recent stock assessments suggest the population may have stabilized and the protection of closed nursery areas has been identified as a key management strategy to rebuilding their numbers. Young-of-The-year (YOY) and juvenile G. galeus were acoustically tagged and monitored to determine ontogenetic differences in residency and seasonal use of an important protected nursery area (Shark Refuge Area or SRA) in southeastern Tasmania. BothYOYand juvenile G. galeus showed a distinct seasonal pattern of occurrence in the SRAwith most departing the area during winter and only a small proportion of YOY (33%) and no juveniles returning the following spring, suggesting areas outside the SRA may also be important during these early life-history stages. While these behaviors confirm SRAs continue to function as essential habitat during G. galeus early life history, evidence of YOY and juveniles emigrating from these areas within their first 1-2 years and the fact that few YOY return suggest that these areas may only afford protection for a more limited amount of time than previously thought. Determining the importance of neighbouring coastal waters and maintaining the use of traditional fisheries management tools are therefore required to ensure effective conservation of G. galeus during early life history.

Understanding the links between external variables such as habitat and interactions with conspecifics and animal space-use is fundamental to developing effective management measures. In the marine realm, automated acoustic tracking has become a widely used method for monitoring the movement of free-ranging animals, yet researchers generally lack robust methods for analysing the resulting spatial-usage data. In this study, acoustic tracking data from male and female broadnose sevengill sharks Notorynchus cepedianus, collected in a system of coastal embayments in southeast Tasmania were analyzed to examine sex-specific differences in the sharks' coastal space-use and test novel methods for the analysis of acoustic telemetry data. Sex-specific space-use of the broadnose sevengill shark from acoustic telemetry data was analysed in two ways: The recently proposed spatial network analysis of between-receiver movements was employed to identify sex-specific space-use patterns. To include the full breadth of temporal information held in the data, movements between receivers were furthermore considered as transitions between states of a Markov chain, with the resulting transition probability matrix allowing the ranking of the relative importance of different parts of the study area. Both spatial network and Markov chain analysis revealed sex-specific preferences of different sites within the study area. The identification of priority areas differed for the methods, due to the fact that in contrast to network analysis, our Markov chain approach preserves the chronological sequence of detections and accounts for both residency periods and movements. In addition to adding to our knowledge of the ecology of a globally distributed apex predator, this study presents a promising new step towards condensing the vast amounts of information collected with acoustic tracking technology into straightforward results which are directly applicable to the management and conservation of any species that meet the assumptions of our model.

Capture-mark-recapture models are useful tools for estimating demographic parameters but often result in low precision when recapture rates are low. Low recapture rates are typical in many study systems including fishing-based studies. Incorporating auxiliary data into the models can improve precision and in some cases enable parameter estimation. Here, we present a novel application of acoustic telemetry for the estimation of apparent survival and abundance within capture-mark-recapture analysis using open population models. Our case study is based on simultaneously collecting longline fishing and acoustic telemetry data for a large mobile apex predator, the broadnose sevengill shark (Notorhynchus cepedianus), at a coastal site in Tasmania, Australia. Cormack-Jolly-Seber models showed that longline data alone had very low recapture rates while acoustic telemetry data for the same time period resulted in at least tenfold higher recapture rates. The apparent survival estimates were similar for the two datasets but the acoustic telemetry data showed much greater precision and enabled apparent survival parameter estimation for one dataset, which was inestimable using fishing data alone. Combined acoustic telemetry and longline data were incorporated into Jolly-Seber models using a Monte Carlo simulation approach. Abundance estimates were comparable to those with longline data only; however, the inclusion of acoustic telemetry data increased precision in the estimates. We conclude that acoustic telemetry is a useful tool for incorporating in capture-mark-recapture studies in the marine environment. Future studies should consider the application of acoustic telemetry within this framework when setting up the study design and sampling program.

Bottlenose dolphins (Tursiops truncatus) are large-bodied predators that are locally abundant in the coastal Everglades. Because of their potential to exert strong top-down effects on their communities, it is important to understand how spatiotemporal variation in biotic and abiotic factors affects the abundance and behavior of dolphins. This study combined two years of transect surveys with photographic identification methods to assess spatiotemporal variation in the abundance and group sizes of bottlenose dolphins across four large regions of the coastal Everglades including the Shark and Harney Rivers, Whitewater Bay, and coastal oceans of the Gulf of Mexico and Florida Bay. Dolphin abundance was similar across wet and dry seasons, except in river habitats where abundances were higher during the dry season. Group sizes were largest in Florida Bay and open water. Dolphins may be relatively resilient to abiotic changes in the coastal Everglades, with the possible exception of river habitats.

The loss of large-bodied herbivores and/or top predators has been associated with large-scale changes in terrestrial, freshwater, and marine ecosystems around the world. Understanding the consequences of these declines has been hampered by a lack of studies in relatively pristine systems. To fill this gap, I investigated the dynamics of the relatively pristine seagrass ecosystem of Shark Bay, Australia. I began by examining the seagrass species distributions, stoichiometry, and patterns of nutrient limitation across the whole of Shark Bay. Large areas were N-limited, P-limited, or limited by factors other than nutrients. Phosphorus-limitation was centered in areas of restricted water exchange with the ocean. Nutrient content of seagrasses varied seasonally, but the strength of seasonal responses were species-specific. Using a cafeteria-style experiment, I found that fast-growing seagrass species, which had higher nutrient content experienced higher rates of herbivory than slow-growing species that are dominant in the bay but have low nutrient content. Although removal rates correlated well with nutrient content at a broad scale, within fast-growing species removal rates were not closely tied to N or P content. Using a combination of stable isotope analysis and animal borne video, I found that green turtles (Chelonia mydas) – one of the most abundant large-bodied herbivores in Shark Bay – appear to assimilate little energy from seagrasses at the population level. There was, however, evidence of individual specialization in turtle diets with some individuals foraging largely on seagrasses and others feeding primarily on macroalgae and gelatinous macroplankton. Finally, I used exclusion cages, to examine whether predation-sensitive habitat shifts by megagrazers (green turtles, dugongs) transmitted a behavior-mediated trophic cascade (BMTC) between sharks and seagrasses. In general, data were consistent with predictions of a behavior-mediated trophic cascade. Megaherbivore impacts on seagrasses were large only in the microhabitat where megaherbivores congregate to reduce predation risk. My study highlights the importance of large herbivores in structuring seagrass communities and, more generally, suggests that roving top predators likely are important in structuring communities - and possibly ecosystems - through non-consumptive pathways.

Trophic downgrading of ecosystems necessitates a functional understanding of trophic cascades. Identifying the presence of cascades, and the mechanisms through which they occur, is particularly important for seagrass meadows, which are among the most threatened ecosystems on Earth. Shark Bay, Western Australia provides a model system to investigate the potential importance of top-down effects in a relatively pristine seagrass ecosystem. The role of megagrazers in the Shark Bay system has been previously investigated, but the role of macrograzers (i.e., teleosts), and their importance relative to megagrazers, remains unknown. The objective of my dissertation was to elucidate the importance of teleost macrograzers in transmitting top-down effects in seagrass ecosystems. Seagrasses and macroalgae were the main food of the abundant teleost Pelates octolineatus, but stable isotopic values suggested that algae may contribute a larger portion of assimilated food than suggested by gut contents. Pelates octolineatus is at risk from numerous predators, with pied cormorants (Phalacrocorax varius) taking the majority of tethered P. octolineatus. Using a combination of fish trapping and unbaited underwater video surveillance, I found that the relative abundance of P. octolineatus was greater in interior areas of seagrass banks during the cold season, and that the mean length of P. octolineatus was greater in these areas compared to along edges of banks. Finally, I used seagrass transplants and exclosure experiments to determine the relative effect of megagrazers and macrograzers on the establishment and persistence of three species of seagrasses in interior microhabitats. Teleost grazing had the largest impact on seagrass species with the highest nutrient content, and these impacts were primarily observed during the warm season. My findings are consistent with predictions of a behaviorally-mediated trophic cascade initiated by tiger sharks (Galeocerdo cuvier) and transmitted through herbivorous fishes and their predators.

Adults of most marine benthic and demersal fish are site-attached, with the dispersal of their larval stages ensuring connectivity among populations. In this study we aimed to infer spatial and temporal variation in population connectivity and dispersal of a marine fish species, using genetic tools and comparing these with oceanographic transport. We focused on an intertidal rocky reef fish species, the shore clingfish Lepadogaster lepadogaster, along the southwest Iberian Peninsula, in 2011 and 2012. We predicted high levels of self-recruitment and distinct populations, due to short pelagic larval duration and because all its developmental stages have previously been found near adult habitats. Genetic analyses based on microsatellites countered our prediction and a biophysical dispersal model showed that oceanographic transport was a good explanation for the patterns observed. Adult sub-populations separated by up to 300 km of coastline displayed no genetic differentiation, revealing a single connected population with larvae potentially dispersing long distances over hundreds of km. Despite this, parentage analysis performed on recruits from one focal site within the Marine Park of Arrábida (Portugal), revealed self-recruitment levels of 2.5% and 7.7% in 2011 and 2012, respectively, suggesting that both long- and short-distance dispersal play an important role in the replenishment of these populations. Population differentiation and patterns of dispersal, which were highly variable between years, could be linked to the variability inherent in local oceanographic processes. Overall, our measures of connectivity based on genetic and oceanographic data highlight the relevance of long-distance dispersal in determining the degree of connectivity, even in species with short pelagic larval durations.

Subtropical reefs provide an important habitat for flora and fauna, and proper monitoring is required for conservation. Monitoring these exposed and submerged reefs is challenging and available resources are limited. Citizen science is increasing in momentum, as an applied research tool and in the variety of monitoring approaches adopted. This paper aims to demonstrate an ecological assessment and mapping approach that incorporates both top-down (volunteer marine scientists) and bottom-up (divers/community) engagement aspects of citizen science, applied at a subtropical reef at Point Lookout, Southeast Queensland, Australia. Marine scientists trained fifty citizen scientists in survey techniques that included mapping of habitat features, recording of substrate, fish and invertebrate composition, and quantifying impacts (e.g., occurrence of substrate damage, presence of litter). In 2014 these volunteers conducted four seasonal surveys along semi-permanent transects, at five sites, across three reefs. The project presented is a model on how citizen science can be conducted in a marine environment through collaboration of volunteer researchers, non-researchers and local marine authorities. Significant differences in coral and algal cover were observed among the three sites, while fluctuations in algal cover were also observed seasonally. Differences in fish assemblages were apparent among sites and seasons, with subtropical fish groups observed more commonly in colder seasons. The least physical damage occurred in the most exposed sites (Flat Rock) within the highly protected marine park zones. The broad range of data collected through this top-down/bottom-up approach to citizen science exemplifies the projects' value and application for identifying ecosystem trends or patterns. The results of the project support natural resource and marine park management, providing a valuable contribution to existing scientific knowledge and the conservation of local reefs.

Discards from five of the most important fisheries (crustacean trawling, fish trawling, demersal purse seining, pelagic purse seining and trammel netting) in southern Portugal were studied and compared. A total of 236 species of all taxa were discarded, with fish and cephalopods accounting for more than 90% of the discarded biomass, except trammel nets (81%). Although there was some overlapping of species, multivariate analysis using cluster analysis for classification and multidimensional scaling (MDS) for ordination, showed that there were significant differences between the five gears in terms of species composition and biomasses discarded, with the least similarity between crustacean trawling and all other fishing operations. The differences between fisheries were probably as a result of a combination of gear selectivity and depth fished. The results suggest that discarding practices are likely to have different, yet significant impacts on the marine ecosystem, warranting further studies on the fate of discards, the factors influencing discarding and mitigation.

A non-linear least-squares methodology for simultaneously estimating parameters of selectivity curves with a pre-defined functional form, across size classes and mesh sizes, using catch size frequency distributions, was developed based on the model of Kirkwood and Walker [Kirkwood, G.P., Walker, T.L, 1986. Gill net selectivities for gummy shark, Mustelus antarcticus Gunther, taken in south-eastern Australian waters. Aust. J. Mar. Freshw. Res. 37, 689-697] and [Wulff, A., 1986. Mathematical model for selectivity of gill nets. Arch. Fish Wiss. 37, 101-106]. Observed catches of fish of size class I in mesh m are modeled as a function of the estimated numbers of fish of that size class in the population and the corresponding selectivities. A comparison was made with the maximum likelihood methodology of [Kirkwood, G.P., Walker, T.I., 1986. Gill net selectivities for gummy shark, Mustelus antarcticus Gunther, taken in south-eastern Australian waters. Aust. J. Mar. Freshw. Res. 37, 689-697] and [Wulff, A., 1986. Mathematical model for selectivity of gill nets. Arch. Fish Wiss; 37, 101-106], using simulated catch data with known selectivity curve parameters, and two published data sets. The estimated parameters and selectivity curves were generally consistent for both methods, with smaller standard errors for parameters estimated by non-linear least-squares. The proposed methodology is a useful and accessible alternative which can be used to model selectivity in situations where the parameters of a pre-defined model can be assumed to be functions of gear size; facilitating statistical evaluation of different models and of goodness of fit. Changes in the size spectra of demersal fish communities off Cape Verde (1988, 1994), Guinea (1985-1995), and Mauritania (1987-2001) were studied. Intercepts and slopes showed opposite trends for Guinea and Mauritania, but were relatively stable in spite of a strong increase in landings per unit area. For Cape Verde, there were marked changes in size structure, seemingly inconsistent with the more moderate fishing pressure there. Changes in size structure do not seem to be suitable indicators of the effects of fishing in areas characterized by faster growth rates, small sizes, high species diversity, and complex interrelationships, such as the tropics. The catches and discards of trawlers, seiners and trammel netters were studied in the Algarve (southern Portugal) using observers onboard commercial fishing vessels. Species diversity was high, with 236 species recorded as occasionally, frequently or regularly discarded. Mean discard rates per trip were 0.13, 0.20, 0.27, 0.62 and 0.70, respectively, for trammel nets, demersal purse seines, pelagic purse seines, fish trawls and crustacean trawls, with high variability in terms of discard volume and discard rate, This was especially so for se ncrs where from 0 to 100% of the total catch might be discarded. No significant relationships were found between discard quantity or discard rate and characteristics of the fishing vessels sampled within each metier (total length, TAB, hp, kW). Based on the above discard rates and the official landings, it was estimated that in 1996, Algarve trawlers discarded 9000-13000 tonnes (t) while seiners discarded 5500-8200 t. Discarding practices in these fisheries are reviewed and the reasons for discarding are presented by species and metier basis. The results support the need for more studies on the factors contributing to discarding, variability in discard quantities and rates, the fate of discards and their importance to the marine ecosystem, and on ways of reducing by-catch and discarding in these fisheries.

Etmopterus spinax is a small-sized deep-water lantern shark that occurs in the Eastern Atlantic and the Mediterranean. Differences in depth distribution, densities, size at maturity and fecundity were compared between a population that has suffered high levels of fishing mortality during the last decades (Southern Portugal in the northeast Atlantic) and a population where low fishing pressure below 500 m occurs at present or has occurred in the last decades (Northern Alboran Sea in the western Mediterranean). The density of this species, as derived by experimental bottom trawl survey, off the coast of Southern Portugal, is substantially lower than in the Northern Alboran Sea throughout the entire depth range. The Atlantic population is maturing at smaller sizes than the Mediterranean population and has a lower mean fecundity. Specifically, sizes at maturity for Southern Portugal and the Northern Alboran Sea were, respectively, 25.39 and 28.31 cm TL for males and 30.86 and 34.18 cm TL for females, while mean fecundities for Southern Portugal and the Northern Alboran Sea were, respectively, 9.94 and 11.06 oocytes per mature female. This work demonstrated the possible presence of density-dependent mechanisms in the Southern Portuguese population of E. spinax that has lowered the size at maturity as a possible result of excessive fishing mortality. However, given that this is an aplacentary viviparous shark, where fecundity is dependent on female size, this compensatory mechanism seems to have a limited efficiency.

Etmopterus spinax is one of the most abundant predators of the upper continental slope off the Algarve (southern Portugal), where it is captured in large quantities in deep-water fisheries. The feeding habits of E. spinax off the Algarve were investigated through the analysis of stomach contents of 376 individuals. Prey composition was described and maturity, sex and size related variations in the diet analysed. The overall diet of E. spinax suggested a fairly generalized benthopelagic foraging behaviour primarily tuned to pelagic macroplankton/microneckton, teleost fish and cephalopods. Sex and maturity related differences in the diet were not significant. Two main ontogenic diet shifts were observed at about 17 and 28 cm total length. Small and medium sized immature sharks had a diet dominated by eurybathic crustaceans, chiefly Meganyctiphanes norvegica and Pasiphaea sivado. Larger individuals consumed more teleosts and cephalopods, in part associated with scavenging as a new feeding strategy. With increasing shark size the diet diversified both in terms of resources exploited and prey size.

Taxonomic distinction to species level of deep water sharks is complex and often impossible to achieve during fisheries-related studies. The species of the genus Etmopterus are particularly difficult to identify, so they often appear without species assignation as Etmopetrus sp. or spp. in studies, even those focusing on elasmobranchs. During this work, the morphometric traits of two species of Etmopterus, E. spinax and E. pusillus were studied using 27 different morphological measurements, relatively easy to obtain even in the field. These measurements were processed with multivariate analysis in order to find out the most important ones likely to separate the two species. Sexual dimorphism was also assessed using the same techniques, and it was found that it does not occur in these species. The two Etmopterus species presented in this study share the same habitats in the overlapping ranges of distribution and are caught together on the outer shelves and slopes of the north-eastern Atlantic.
