云杉属植物是非常重要的森林树种,广泛分布于北半球的寒温带、温带高山和亚高山地带。该属为松科中仅次于松属和冷杉属的第三大属,约有 28-56 种。自云杉属建立以来,其属于松科没有任何疑议。然而,由于云杉属物种间频繁杂交、形态趋同和取样困难,尽管已经有基于形态学、细胞学、化学成份、叶绿体 DNA RFLP 等方面的研究,该属的属下分类仍然存在诸多争议。本文利用父系遗传的叶绿体基因和母系遗传的线粒体基因序列重建了云杉属的系统发育关系,探讨了云杉属生物地理格局的形成过程。在此基础上,我们研究了低拷贝核 CAD 基因在云杉属的进化式样。另外,我们还对裸子植物线粒体基因 rps3 的内含子分布和进化进行了初步研究。 1. 云杉属的系统发育和生物地理学研究 我们选择了 Farjon (1990) 确定的 34 个种中的 33 种 (另一个种在 Flora of China 未得到承认),共 103 个个体,对这些个体的叶绿体 DNA 片段 trnC-trnD 和 trnT-trnF 以及线粒体基因 nad5 的第一个内含子进行了序列测定。在两个叶绿体基因片段联合分析构建的系统发育树上,北美西部的 P. breweriana 和 P. sitchensis 位于最基部。其余的物种分为三支:第一支由北美的两个物种组成;第二支包括分布于喜马拉雅-横断山区及其周围地区的八个种、台湾的 P. morrisonicola、西亚的 P. orientalis、日本的两个种及北美的 P. chihuahuana;第三支中,北美的 P. pungens 位于基部,亚洲东北部的种 (除 P. maximowiczii 和 P. torano 外)、P. retroflexa 和欧洲的 P. abies 构成一个单系群,并与北美的 P. mariana 和 P. rubens 及来自巴尔干半岛的 P. omorika 形成姐妹支。所有样品的 nad5 第一个内含子序列可分为 A、B、C、D 和 E 5 种单倍型,北美的物种拥有前 4 种,而且 A、B 和 C 单倍型为北美所特有;欧亚的物种仅含 D 和 E 两种单倍型。 上述结果结合 MacClade 和 DIVA 分析及化石证据,我们推断云杉属起源于北美,至少两次经白令陆桥扩散至亚洲,然后从亚洲扩散至欧洲。亚洲东北部的绝大多数物种和欧洲云杉 P. abies 的种间遗传变异非常低,而且线粒体单倍型均为 D,可能来源于一次近期的辐射分化。云杉属的现代分布中心之一喜马拉雅-横断山区的物种可能不是一次起源,日本的物种同样如此,这可能与第三纪气候变冷和第四纪冰川导致的物种迁移有关。此外,我们发现目前用于云杉属分类的一些形态性状(如叶扁平、菱形等)在系统发育树上位于不同的位置,说明这些性状可能不是一次起源或是祖征在不同支系中的保留,用于云杉属的系统划分须慎重。 2. 云杉属 CAD 基因的进化研究 裸子植物的多倍体特别少,且以基因组庞大而著称。被子植物中的很多单拷贝基因在裸子植物中以低拷贝或多拷贝基因家族的方式存在。CAD 基因在木质素单体合成的最后一步起作用,在松属中只发现了一种 CAD 基因拷贝,在欧洲云杉中却发现了三种拷贝,而且 Southern 杂交和子代分离鉴定结果表明这三种拷贝至少位于两个位点上。然而,对云杉属三个物种 (包括欧洲云杉) 构建的遗传图谱却都只发现了一个 CAD 基因位点。由于云杉属 CAD 基因的数目和分布存在很大争议,我们根据构建的叶绿体基因树,选择了不同支上的 20 个物种、29 个样品研究该基因的进化式样。结果表明:云杉属不同物种中 CAD 基因的拷贝数为 1-4 种,多数为 2-3 种。系统发育分析发现有些物种的所有 CAD 基因拷贝聚成一支,另有一些物种的 CAD 基因拷贝位于不同位置。此外,我们对 GenBank 中云杉属三个物种 CAD 基因的 EST 序列分析后发现:EST 序列的差异主要发生在 3’-UTR 区,表现为序列长短的不同,这有可能是进行体外反转录时引物结合于不同的位置所致。因此,结合前人研究(包括遗传图谱分析),我们推测 CAD 基因在云杉属内发生了多次重复,重复拷贝很可能呈串联排列。 3. 裸子植物线粒体基因 rps3 的进化研究 线粒体基因内含子的获得/丢失已经被广泛应用于系统发育研究。rps3 为分布最广的线粒体核糖体蛋白基因,一般含一个内含子,前人研究显示其在裸子植物中多了一个第二类内含子 rps3i2,并将这个内含子作为区分裸子植物和其它植物类群的标志之一。然而,该研究只选择了苏铁和银杏作为裸子植物的代表,取样代表性不足。在本研究中,我们对裸子植物每个科至少选择一个物种作为代表,通过 DNA 序列和部分物种的 RT-PCR 分析,探讨 rps3 基因在裸子植物中的进化。结果表明 rps3 基因内含子的分布与裸子植物系统发育关系相吻合:Conifer II、松科的落叶松属和黄杉属及百岁兰科不仅不含 rps3i2,而且丢失了第一个内含子;金钱松属缺失第二个内含子。我们推断在 Conifer II 的祖先和百岁兰科中分别一次性丢失了两个内含子;在松科中则发生了两次单独的丢失事件,一次是在落叶松属和黄杉属的祖先中丢失了两个内含子,一次是在金钱松属中丢失了第二个内含子。另外,在 Ephedra 中没有扩增出 rps3 基因,Gnetum 中具有第二个内含子,倪藤科的 rps3i2 似乎支持松科与倪藤纲的关系更近。对 rps3i2 的进一步分析发现,其序列结构与松科的系统发育关系非常吻合。根据上述结果和 mRNA 编辑位点分析,我们认为 Conifer II等类群中的两个rps3内含子丢失可能是反转录酶介导的 cDNA 反转录造成的。Psuedolarix 的内含子丢失也可能为相同机制,但因缺乏材料而未能进一步研究。

核核糖体DNA(nrDNA)已被作为一个重要的标记,用于推断很多分类等级上的系统发育关系。相对于在被子植物中的快速致同进化,nrDNA在裸子植物中的致同进化速率低,且ITS和5S-NTS区有着较大的长度变异,这种现象在松科植物中尤为明显。在本研究中,我们克隆并测定了银杉属的5S rDNA以及冷杉属、银杉属、雪松属、油杉属、长苞铁杉属、金钱松属与铁杉属的ITS序列。基于获得的新数据,再结合前人报导的其它属的数据,我们探讨了如下四个问题: (1)松科 nrDNA ITS1 亚重复单位的组成、分布及进化;(2)ITS1区的长度变异与亚重复单位数目的关系以及它们的系统学意义;(3)松科ITS1的二级结构特征;(4)银杉5S rDNA编码区及非转录间隔区的结构特征。主要研究结果如下: 1. ITS区的序列分析ITS区的克隆及序列分析发现:(1) 松科ITS1的长度变异范围为 944-3271 bp, 这是目前已报导的真核生物中属间ITS变异最大的类群之一;(2) 所有松科植物的ITS区域都包含亚重复单位,亚重复单位的数目从2到9,并且这些亚重复单位可分为两种类型,即不含保守核心序列(5’-GGCCACCCTAGTC ) 的长亚重复单位(LSR)和含上述保守核心序列的短亚重复单位(SSR);(3) ITS1区的巨大长度变异主要归因于亚重复单位的数量变异; (4) ITS1区的GC含量与 它的序列长度和亚重复单位的数目有一定关系,并能够提供一些系统发育信息,特别是支持云杉属、松属和银杉属三者具有很近的亲缘关系。 2. ITS1亚重复单位的系统发育分析为了研究亚重复单位的进化关系,我们用最大似然法和最大简约法构建了松科ITS1亚重复单位的系统发育树。结果表明:(1)在ML和MP树中可发现有共同的五个分支; (2) 银杉比松科其它属拥有更多的SSR,且该属的所有9个SSR在系统树中构成一个单系支,表明它们是在银杉属内发生重复的;(3)一些SSR在属间和种间具有同源性,可为nrDNA ITS 的进化历史以及松科的系统发育 研究提供重要信息;(4)亚重复单位的多次重复以及伴随的重组可能是导致LSR 和SSR在松科不同属中分布式样不同的原因。 3. 松科ITS1的二级结构 用 Mfold 3.2 软件对松科所有11个属的ITS1区进行了二级结构预测,共获得了563个最低自由能折叠。结合以前关于松科二级结构的报导,我们分析的结果表明:(1) 松科ITS1的二级结构主要由几个延展的发夹结构组成;(2) 构象的复杂性与亚重复的数目呈正相关;(3)配对的亚重复单位通常在保守核心区(5’-GGCCACCCTAGTC ) 处有部分重叠,并且构成一个长茎,而其它的亚重复单位通常会自身折叠,且保守核心区的部分出现在发夹结构的环中。 4. 银杉5S rDNA 序列分析 我们对来自银杉不同群体的3个个体的5S rDNA进行了克隆,共获得 45 条序列,分析结果表明:(1) 绝大多数银杉5S rDNA编码区长度为120 bp, 以GGG 开头,以CTC结尾,编码区出现的碱基替代主要为转换;(2) 银杉与其它裸子植物相比,5S rDNA基因编码区具很高的相似性(90-99%); (3)间隔区含有一个poly-C和一个poly-T结构、两个TC丰富区以及五个GC丰富区。根据长度和序列特征,银杉的5S rDNA间隔区可分为三种类型:Type A 长751-764 bp,Type B 长770-807 bp (含一个32 bp的插入),Type C 长581-594 bp; (5)长间隔区(Type A,Type B )中含有两个148-175 bp的串联亚重复单位,该亚重复单位与短间隔区(Type C )中的一段143 bp的序列具有较高的相似性(56.0-66.8%)。 5. 银杉5S rRNA的二级结构 Mfold 3.2 预测结果表明:(1)银杉5S rRNA二级结构包括5个双螺旋区(干区)(Ⅰ-Ⅴ)、2个发夹结构环区(C和D)、3个中间环区(B1、B2 和 E)和1个铰链区(A), 铰链区为三个双螺旋的结合处;(2) 二级结构中的环区通常比双螺旋区更加保守;(3)在5个双螺旋中,I 和 IV 区有较高的碱基替代率。

The gene duplication, fusion and horizontal transfer are the frequent events during evolution of many proteins, including the aminoacyl-tRNA synthetases (AARSs). However, in this work, it was shown that the main event during evolution of phenylalanyl-tRNA synthetase (PheRS) is a domain loss, and the function/activity of PheRS is not affected by domain losing. Generally, the size of genome and number of genes are increased during evolution from bacteria to eukaryote, but the interesting thing is that the type and number of PheRS domains in eukaryotae are obviously less than those in bacteria. The evolution of PheRS by domain losing seems to be related to the functional evolution of some AARSs from the multiple specificities to the single specificity.

Based on its characteristic oral apparatus, the ciliate subclass Peritrichia has long been recognized as a monophyletic assemblage composed of the orders Mobilida and Sessilida. Following the application of molecular methods, the monophyly of Peritrichia has recently been questioned. We investigated the phylogenetic relationships of the peritrichous ciliates based on four further complete small subunit ribosomal RNA sequences of mobilids, namely Urceolaria urechi, Trichodina meretricis, Trichodina sinonovaculae, and Trichodina ruditapicis. In all phylogenetic trees, the mobilids never clustered with the sessilids, but instead formed a monophyletic assemblage related to the peniculines. By contrast, the sessilids formed a sister clade with the hymenostomes at a terminal position within the Oligohymenophorea. We therefore formally separate the mobilids from the sessilids (Peritrichia sensu stricto) and establish a new subclass, Mobilia Kahl, 1933, which contains the order Mobilida Kahl, 1933. We argue that the oral apparatus in the mobilians and sessilid peritrichs is a homoplasy, probably due to convergent evolution driven by their similar life-styles and feeding strategies. Morphologically, the mobilians are distinguished from all other oligohymenophoreans by the presence of the adhesive disc, this character being a synapomorphy for the Mobilia.

Background: Short and long interspersed elements (SINEs and LINEs, respectively), two types of retroposons, are active in shaping the architecture of genomes and powerful tools for studies of phylogeny and population biology. Here we developed special protocol to apply biotin-streptavidin bead system into isolation of interspersed repeated sequences rapidly and efficiently, in which SINEs and LINEs were captured directly from digested genomic DNA by hybridization to bead-probe complex in solution instead of traditional strategy including genomic library construction and screening. Results: A new couple of SINEs and LINEs that shared an almost identical 3'tail was isolated and characterized in silver carp and bighead carp of two closely related species. These SINEs (34 members), designated HAmo SINE family, were little divergent in sequence and flanked by obvious TSD indicated that HAmo SINE was very young family. The copy numbers of this family was estimated to 2 x 10(5) and 1.7 x 10(5) per haploid genome by Real-Time qPCR, respectively. The LINEs, identified as the homologs of LINE2 in other fishes, had a conserved primary sequence and secondary structures of the 3'tail region that was almost identical to that of HAmo SINE. These evidences suggest that HAmo SINEs are active and amplified recently utilizing the enzymatic machinery for retroposition of HAmoL2 through the recognition of higher-order structures of the conserved 42-tail region. We analyzed the possible structures of HAmo SINE that lead to successful amplification in genome and then deduced that HAmo SINE, SmaI SINE and FokI SINE that were similar in sequence each other, were probably generated independently and created by LINE family within the same lineage of a LINE phylogeny in the genomes of different hosts. Conclusion: The presented results show the advantage of the novel method for retroposons isolation and a pair of young SINE family and its partner LINE family in two carp fishes, which strengthened the hypotheses containing the slippage model for initiation of reverse transcription, retropositional parasitism of SINEs on LINEs, the formation of the stem loop structure in 3'tail region of some SINEs and LINEs and the mechanism of template switching in generating new SINE family.

Using phylogenetic and population genetic approaches, the present study reports the phylogeographic structure of the sharp-snouted pitviper (Deinagkistrodon acutus), a threatened snake species with commercial and medicinal importance in China. The entire mitochondrial ND2 gene (NADH dehydrogenase subunit 2) sequences of 86 individuals of D. acutus from 14 localities across its range in China were determined. Based on the results of phylogenetic analyses, distribution of diagnostic sites, haplotype network, and AMOVA hierarchical analysis, an cast-west division of the whole D. acutus population could be observed. Geographically, a line formed by a lake, river, and mountain chain (the Poyang Lake, Gan River to the southern end of the Wuyi Mountains), results in vicariance and approximately vertically splits the range into two and the whole population into two main lineages (western and eastern). The bifurcating tree suggested generally west to east dispersal trend. The data fit the isolation by distance (IBD) model well. Star-like clusters in haplotype network, significantly negative values of Fs statistics, and unimodal mismatch distributions all suggest recent demographic expansions in four areas. The results show that isolation, dispersal, bottleneck, and expansion jointly constitute the history of D. acutus. In a haplotype network, the excessive predominance of central haplotypes, few medium-frequency haplotypes, predominance (73.1 %) of the singletons among the derived haplotypes, most of which are connected to the central haplotype by only one mutational step, unsymmetrical campanulate unimodal curve of mismatch distributions and leftwards shift of the peaks, all suggest that the whole D. acutus population is a young population with low genetic diversity. Based on the data, the first priority for conservation action should be given to the Huangshan unit. (c) 2007 Elsevier Inc. All rights reserved.

The phylogeny of Oedogoniales was investigated by using nuclear 18S rDNA sequences. Results showed that the genus Oedocladium, as a separated clade, was clustered within the clade of Oedogonium; whereas the genus Bulbochaete was in a comparatively divergent position to the other two genera. The relationship among the species of Oedogonium was discussed, focusing on ITS-2 phylogeny analyzed combining with some morphological characteristics. Our results showed that all the dioecious nannandrous taxa involved in this study were resolved into one clade, while all the monocious taxa were clustered into another clade as a sister group to the former. The report also suggests that the dioecious macrandrous taxa form a paraphyly and could be more basally situated than the dioecious nannandrous and the monoecious taxa by means of molecular phylogeny and morphotype investigations.

The family Cyprinidae is one of the largest families of fishes in the world and a well-known component of the East Asian freshwater fish fauna. However, the phylogenetic relationships among cyprinids are still poorly understood despite much effort paid on the cyprinid molecular phylogenetics. Original nucleotide sequence data of the nuclear recombination activating gene 2 were collected from 109 cyprinid species and four non-cyprinid cypriniform outgroup taxa and used to infer the cyprinid phylogenetic relationships and to estimate node divergence times. Phylogenetic reconstructions using maximum parsimony, maximum likelihood, and Bayesian analysis retrieved the same clades, only branching order within these clades varied slightly between trees. Although the morphological diversity is remarkable, the endemic cyprinid taxa in East Asia emerged as a monophyletic clade referred to as Xenocypridini. The monophyly for the subfamilies including Cyprininae and Leuciscinae, as well as the tribes including Labeonini, Gobionini, Acheilognathini, and Leuciscini, was also well resolved with high nodal support. Analysis of the RAG2 gene supported the following cyprinid molecular phylogeny: the Danioninae is the most basal subfamily within the family Cyprinidae and the Cyprininae is the sister group of the Leuciscinae. The divergence times were estimated for the nodes corresponding to the principal clades within the Cyprinidae. The family Cyprinidae appears to have originated in the mid-Eocene in Asia, with the cladogenic event of the key basal group Danioninae occurring in the early Oligocene (about 31-30 MYA), and the origins of the two subfamilies, Cyprininae and Leuciscinae, occurring in the mid-Oligocene (around 26 MYA). The Ligularia-Cremanthodium-Parasenecio (L-C-P) complex of the Tussilagininae (Asteraceae: Senecioneae) contains more than 200 species that are endemic to the Qinghai-Tibetan Plateau in eastern Asia. These species are morphologically distinct; however, their relationships appear complex. A phylogenetic analysis of members of the complex and selected taxa, of the tribe Senecioneae was conducted using chloroplast (ndhF and trnL-F) and nuclear (ITS) sequences. Phylogenetic trees were constructed from individual and combined datasets of the three different sequences. All analyses suggested that Doronicum, a genus that has been included in the Tussilagininae, should be excluded from this subtribe and placed at the base of the tribe Senecioneae. In addition, the Tussilagininae should be broadly circumscribed to include the Tephroseridinae. Within the expanded Tussilagininae containing all 13 genera occurring in eastern Asia, Tussilago and NSPetasites diverged early as a separate lineage, while the remaining I I genera comprise an expanded L-C-P complex clade. We suggest that the L-C-P clade, which is largely unresolved, most likely originated as a consequence of an explosive radiation. The few monophyletic subclades identified in the L-C-P clade with robust support further suggest that some genera of Tussilagininae from eastern Asia require generic re-circumscriptions given the occurrence of subclades containing species of the same genus in different parts of the phylogentic tree due to homoplasy of important morphological characters used to delimit them. Molecular-clock analyses suggest that the explosive radiation of the L-C-P complex occurred mostly within the last 20 million years, which falls well within the period of recent major uplifts of the Qinghai-Tibetan Plateau between the early Miocene to the Pleistocene. It is proposed that significant increases in geological and ecological diversity that accompanied such uplifting, most likely promoted rapid and continuous allopatric speciation in small and isolated populations, and allowed fixation or acquisition of similar morphological characters within unrelated lineages. This phenomenon, possibly combined with interspecific diploid hybridization because of secondary sympatry during relatively stable stages between different uplifts, could be a major cause of high species diversity in the Qinghai-Tibetan Plateau and adjacent areas of eastern Asia. All taxa endemic to the Qinghai-Tibet Plateau are hypothesized to have originated in situ or from immediately adjacent areas because of the relatively recent formation of the plateau since the Pliocene, followed by the large-scaled biota extinction and recession caused by the Quaternary ice sheet. However, identification of specific progenitors remains difficult for some endemics, especially some endemic genera. Nannoglottis, with about eight species endemic to this region, is one such genus. Past taxonomic treatments have suggested its relationships with four different tribes of Asteraceae. We intend to identify the closest relatives of Nannoglottis by evaluating the level of monophyly, tribal delimitation, and systematic position of the genus by using molecular data from ndhF gene, trnL-F, and ITS region sequences. We find that all sampled species of Nannoglottis are a well-defined monophyly. This supports all recent taxonomic treatments of Nannoglottis, in which all sampled species were placed in one broadly re-circumscribed genus. Nannoglottis is most closely related to the Astereae, but stands as an isolated genus as the first diverging lineage of the tribe, without close relatives. A tentative relationship was suggested for Nannoglottis and the next lineage of the tribe was based on the ITS topology, the "basal group," which consists of seven genera from the Southern Hemisphere. Such a relationship is supported by some commonly shared plesiomorphic morphological characters. Despite the very early divergence of Nannoglottis in the Astereae, the tribe must be regarded to have its origin in Southern Hemisphere rather than in Asia, because based on all morphological, molecular, biogeographical, and fossil data, the Asteraceae and its major lineages (tribes) are supposed to have originated in the former area. Long-distance dispersal using Southeast Asia as a steppingstone from Southern Hemisphere to the Qinghai-Tibet Plateau is the most likely explanation for this unusual biogeographic link of Nannoglottis. The 23-32-million-year divergence time between Nannoglottis and the other Astereae estimated by DNA sequences predated the formation of the plateau. This estimation is further favored by the fossil record of the Asteraceae and the possible time of origin of the Astereae. Nannoglottis seems to have reached the Qinghai-Tibet area in the Oligocene-Eocene and then re-diversified with the uplift of the plateau. The molecular infragenetic phylogeny of the genus identifies two distinct clades, which reject the earlier infrageneric classification based on the arrangement of the involucral bracts and the length of the ligules, but agree well with the habits and ecological preferences of its current species. The "alpine shrub" vs. "coniferous forest" divergence within Nannoglottis was estimated at about 3.4 million years ago when the plateau began its first large-scale uplifting and the coniferous vegetation began to appear. Most of the current species at the "coniferous forest" clade of the genus are estimated to have originated from 1.02 to 1.94 million years ago, when the second and third uprisings of the plateau occurred, the climate oscillated and the habitats were strongly changed. The assumed evolution, speciation diversity, and radiation of Nannoglottis based on molecular phylogeny and divergence times agree well with the known geological and paleobotanical histories of the Qinghai-Tibet Plateau.
