Carbohydrates are a complex group of biomolecules with a high structural diversity. Their almost omnipresent occurrence has generated a broad field of research in both biology and chemistry. This thesis focuses on three different aspects of carbohydrate chemistry, synthesis, structure elucidation and the conformational analysis of carbohydrates. The first paper describes the synthesis of a penta- and a tetrasaccharide related to the highly branched capsular polysaccharide from Streptococcus pneumoniae type 37. In the second paper, the structure of the O-antigenic repeating unit from the lipopolysaccharide of E. coli 396/C1 was determined along with indications of the structure of the biological repeating unit. In addition, its structural and immunological relationship with E. coli O126 is discussed. In the third paper, partially protected galactopyranosides were examined to clarify the origin of an intriguing 4JHO,H coupling, where a W-mediated coupling pathway was found to operate. In the fourth paper, the conformation of methyl a-cellobioside is studied with a combination of molecular dynamics simulations and NMR spectroscopy. In addition to the expected syn-conformation, detection and quantification of anti-ø and anti-ψ conformers was also possible.

Über die Sekundärstruktur von LI-Cadherin ist bislang wenig bekannt. Es gibt keine Röntgenanalysen und keine NMR-spektroskopische Untersuchungen. Man kann nur aufgrund der Sequenzhomologien zu den bereits untersuchten klassischen Cadherinen vermuten, daß im LI-Cadherin ähnliche Verhältnisse in der entscheidenden Wechselwirkungsdomäne vorliegen. In Analogie zum E-Cadherin wurde angenommen, daß es im LI-Cadherin eine „homophile Erkennungsregion“ gibt, die in einer typischen beta-Turn-Struktur mit anschließenden Faltblattbereichen vorliegen sollte. Um den Einfluß verschiedener Saccharid-Antigene auf die Turn-Bildung zu untersuchen, wurden im ersten Teil der vorliegenden Arbeit verschiedene Saccharid-Antigen-Bausteine synthetisiert, mit denen dann im zweiten Teil der Arbeit durch sequentielle Festphasensynthese entsprechende Glycopeptidstrukturen aus dieser Region des LI-Cadherins aufgebaut wurden. Zur Synthese sämtlicher Antigen-Bausteine ging man von D-Galactose aus, die über das Galactal und eine Azidonitratisierung in vier Stufen zum Azidobromid umgesetzt wurde. In einer Koenigs-Knorr-Glycosylierung wurde dieses dann auf die Seitenkette eines geschützten Serin-Derivats übertragen. Reduktion und Schutzgruppenmanipulationen lieferten den TN Antigen-Baustein. Ein TN-Antigen-Derivat war Ausgangspunkt für die Synthesen der weiteren Glycosyl-Serin-Bausteine. So ließ sich mittels der Helferich-Glycosylierung der T Antigen-Baustein herstellen, und der STN-Antigen-Baustein wurde durch eine Sialylierungsreaktion und weitere Schutzgruppenmanipulationen erhalten. Da die Route über das T-Antigen-Derivat den Hauptsyntheseweg für die weiteren komplexeren Antigene bildete, wurden verschiedene Schutzgruppenmuster getestet. Darauf aufbauend ließen sich durch verschiede Glycosylierungsreaktionen und Schutzgruppenmanipulationen der komplexe (2->6)-ST-Antigen-Baustein, (2->3)-Sialyl-T- und Glycophorin-Antigen-Baustein synthetisieren. Im nächsten Abschnitt der Doktorarbeit wurden die synthetisierten Saccharid-Antigen-Serin-Konjugate in Festphasen-Glycopeptidsynthesen eingesetzt. Zunächst wurde ein mit dem TN Antigen glycosyliertes Tricosapeptid hergestellt. Mittels NMR-spektroskopischen Untersuchungen und folgenden Energieminimierungsberechnungen konnte eine dreidimensionale Struktur ermittelt werden. Die Peptidsequenz des Turn-bildenden Bereichs wurde für die folgenden Synthesen gewählt. Die Abfolge der einzelnen Reaktionsschritte für die Festphasensynthesen mit den verschiedenen Saccharid-Antigen-Bausteinen war ähnlich. Insgesamt verlief die Festphasen-Glycopeptidsynthese in starker Abhängigkeit vom sterischen Anspruch der Saccharid-Bausteine. Sämtliche so synthetisierten Glycopeptide wurden NMR spektroskopisch charakterisiert und mittels NOE-Experimenten hinsichtlich ihrer Konformation untersucht. Durch diese Bestimmung der räumlichen Protonen-Protonen-Kontakte konnte mittels Rechnungen zur Energieminimierung, basierend auf MM2 Kraftfeldern, eine dreidimensionale Struktur für die Glycopeptide postuliert werden. Sämtliche synthetisierten Glycopeptide weisen eine schleifenartige Konformation auf. Der Einfluß der Saccharid-Antigene ist unterschiedlich, und läßt sich in drei Gruppen einteilen.

Im Rahmen der vorgelegten Arbeit wurden sowohl Peptide, als auch Glycopeptide aus der homophilen Erkennungsregion des LI-Cadherins der Maus synthetisiert. Die verwendeten tumorassoziierten Antigene: TN-, T-, Sialyl-TN, (2,6)-Sialyl-T- und (2,3)-Sialyl-T-Antigen wurden ausgehend von Galactose und L-Serin nach linearen Syntheserouten aufgebaut. Da neben der reinen Synthese auch die Konformation der dargestellten Peptide von Interesse war, sollten sie mittels FRET-Spektroskopie untersucht werden. Als Chromophore kamen neben dansyliertem L-Leucin und einem über einen Tetraethylenglycolspacer dansyliertem L-Leucin-Derivat auch ein modifiziertes Cumarinderivat zum Einsatz. Obwohl verschiedene Glycopeptide mit unterschiedlichen Saccharidstrukturen und unterschiedlichen Chromophoren-Paaren synthetisiert wurden, gelang es nicht, diese in löslicher Form zu erhalten, was die Reinigung und dementsprechend die Analyse mittels FRET unmöglich machte. Weiterhin wurden Glycopetide ohne Chromophore mit unterschiedlichen Antigenmotiven synthetisiert, deren zellbiologische Untersuchung noch aussteht.

Da maligne Neoplasien durch Mutationen in Proto-Onko- und/oder Tumorsuppressorgenen ausgelöst werden, stellt die DNA eines der wichtigsten Targets für die Entwicklung neuer Zytostatika dar. Auch bei den im Arbeitskreis Pindur designten und synthetisier-ten Verbindungen der Nukleobasen-gekoppelten Pyrrolcarboxamid-, der Hetaren[a]carbazol- und der Combilexin-Reihe handelt es sich um DNA-Liganden mit potentiell antitumoraktiven Eigenschaf-ten. Die einen dualen Bindemodus aufweisenden Combilexine bestehen aus einem Interkalator (u. a. Naphthalimid, Acridon), der über einen Linker variabler Kettenlänge mit einer rinnenbin-denden, von Netropsin abgeleiteten Bispyrrol-, oder einer bioisosteren Imidazol-, Thiazol- oder Thiophen-pyrrolcarboxamid-struktur verknüpft ist. Das N-terminale Ende der Combilexine wird von einer N,N-Dimethylaminopropyl- oder -ethyl-Seitenkette gebildet. Die DNA-Affinitäten der Liganden wurden mittels Tm-Wert-Messung-en bestimmt. Diese Denaturierungsexperimente wurden sowohl mit poly(dAdT)2- als auch mit Thymus-DNA (~42% GC-Anteil) durchge-führt, um Aussagen zur Stärke und zur Sequenzselektivität der DNA-Bindung machen zu können. Des Weiteren wurden die Bindekon-stanten einiger ausgewählter Vertreter mit Hilfe des Ethidium-bromid-Verdrängungsassays ermittelt; einige Testverbindungen wurden zudem auf potentiell vorhandene, TOPO I-inhibierende Eigenschaften untersucht. Diese biochemischen und biophysika-lischen Tests wurden durch Molecular Modelling-Studien ergänzt, die die Berechnung von molekularen Eigenschaften, die Durch-führung von Konformerenanalysen und die Simulation von DNA-Ligand-Komplexen (Docking) umfassten. Durch Korrelation der in vitro-Befunde mit den in silico-Daten gelang es, vor allem für die Substanzklasse der Combilexine einige richtungweisende Struktur-Wirkungsbeziehungen aufzustellen. So konnte gezeigt werden, dass die Einführung eines Imidazol-Rings in die rinnen-bindende Hetaren-pyrrolcarboxamid-Struktur der Combilexine aufgrund der H-Brücken-Akzeptor-Funktion des sp2-hybridisierten N-Atoms eine Verschiebung der Sequenzselektivität der DNA-Bindung von AT- zu GC-reichen Arealen der DNA bedingt. Zudem erwies sich ein C3-Linker für die Verknüpfung des Naphthalimids mit dem rinnenbindenden Strukturelement als am besten geeignet, während bei den Acridon-Derivaten die Verbindungen mit einem N-terminalen Buttersäure-Linker die höchste DNA-Affinität aufwiesen. Dies ist sehr wahrscheinlich auf die im Vergleich zum Naphthalimid-Molekül geringere y-Achsen-Ausdehnung (bzgl. eines x/y-Koordinatensystems) des Acridons zurückzuführen. Die ermittelten Struktur-Wirkungsbeziehungen können dazu herangezogen werden, das rationale Design neuer DNA-Liganden mit potentiell stärkerer DNA-Bindung zu optimieren.

The synthesis, biological evaluation, and conformational analysis of 4-amino-indolo[2,3-c]azepin-3-one (Aia)-containing SRIF mimetics are reported. Different subtype selectivities are observed depending on the N- and C-terminal substituents of the D-Aia-Lys dipeptide mimetic. An sst(5)-selective analogue with subnanomolar binding affinity was obtained that is the most potent agonist reported to date. A nonselective mimetic with high potency was also identified. This study allows a better definition of the bioactive conformation of the essential D-Trp side chain in the somatostatin pharmacophore.

A series of C-3 alkyl and arylalky 2,3-dideoxy hex-2-enopyranoside derivatives were synthesized by Morita-Baylis-Hillman reaction using enulosides 4, 5 and 6 and various aliphatic and aromatic aldehydes. The compounds were evaluated in vitro for the complete inhibition of growth of Mycobacterium tuberculosis H37Rv. They exhibited moderate to good activity in the range of 25-1.56 µg/mL. Among these, 4d, 4h, 5c and 4hr showed activity at minimum inhibitory concentrations, 3.12, 6.25, 1.56 and 1.56µg/mL, respectively. These compounds were safe against cytotoxicity in VERO cell line and mouse macrophage cell line J 744A.1. A QSAR analysis by CP-MLR with alignment-free 3D-descriptors indicated the relevance of structure space comparable to the minimum energy conformation (from conformational analysis) of 5c to the activity. The study indicates that the compounds attaining conformational space 5c and reflecting some symmetry, minimum eccentricity and closely placed geometric and electronegativity centers therein are favorable for activity.

Neural tube defects (NTDs) are the most common severely disabling birth defects in the United States, with a frequency of approximately 1–2 of every 1,000 births. This text includes the identification and evaluation of candidate susceptibility genes that confer risk for the development of neural tube defects (NTDs). The project focused on isolated meningomyelocele, also termed spina bifida (SB). ^ Spina bifida is a complex disease with multifactorial inheritance, therefore the subject population (consisting of North American Caucasians and Hispanics of Mexicali-American descent) was composed of 459 simplex SB families who were tested for genetic associations utilizing the transmission disequilibrium test (TDT), a nonparametric linkage technique. Three categories of candidate genes were studied, including (1) human equivalents of genes determined in mouse models to cause NTDs, (2) HOX and PAX genes, and (3) the MTHFR gene involved in the metabolic pathway of folate. ^ The C677T variant of the 5,10-methylenetetrahydrofolate reductase (MTHFR) gene was the first mutation in this gene to be implicated as a risk factor for NTDs. Our evaluation of the MTHFR gene provides evidence that maternal C677T homozygosity is a risk factor for upper level spina bifida defects in Hispanics [OR = 2.3, P = 0.02]. This observed risk factor is of great importance due to the high prevalence of this homozygous genotype in the Hispanic population. Additionally, maternal C677T/A1298C compound heterozygosity is a risk factor for upper level spina bifida defects in non-Hispanic whites [OR = 3.6, P = 0.03]. ^ For TDT analysis, our total population of 1128 subjects were genotyped for 54 markers from within and/or flanking the 20 candidate genes/gene regions of interest. Significant TDT findings were obtained for 3 of the 54 analyzed markers: d20s101 flanking the PAX1 gene (P = 0.019), d1s228 within the PAX7 gene (P = 0.011), and d2s110 within the PAX8 gene (P = 0.013). These results were followed-up by testing the genes directly for mutations utilizing single-strand conformational analysis (SSCA) and direct sequencing. Multiple variations were detected in each of these PAX genes; however, these variations were not passed from parent to child in phase with the positively transmitted alleles. Therefore, these variations do not contribute to the susceptibility of spina bifida, but rather are previously unreported single nucleotide polymorphisms. ^

The transforming growth factors beta (TGF-beta s) are important modulators of growth and differentiation. They are intermolecular disulfide-bonded homodimeric molecules. The monomer fold has a conserved cystine knot and lacks a hydrophobic core. The biological specificity of a given member of the family is believed to be determined by the conformational flexibility of the variable loop regions of the monomer. The monomer subunit assembly in the dimer is stabilized mainly by hydrophobic contacts and a few hydrogen bonds. Since these interactions are nondirectional, we examined subunit assemblies of TGF-beta by using conformational analysis. The different subunit assemblies in TGF-beta 2 dimer were characterized in terms of the intersubunit disulfide torsion. Our analyses show that the subunit assemblies fall into two states: the crystallographically observed gauche+conformation and the previously not reported gauche--conformation, both having almost identical interaction energies. Furthermore, there is significant flexibility in the subunit assembly within the gauche+ and the gauche- states of the disulfide bond. The monomer subunit assembly is independent of the variations about the loop regions. The variations in the loop regions, coupled with flexibility in the monomer assembly, lead to a complex flexibility in the dimer of the TGF-beta superfamily. For the TGF-beta superfamily, the cystine knot acts as a scaffold and complex flexibility provides for biological selectivity. Complex flexibility might provide an explanation for the diverse range of biological activities that these important molecules display.

A presente Dissertação relata a síntese e o estudo conformacional das α-fenilseleno-α-dietóxifosforilacetofenonas para-substituídas p-X-Φ-C(O)CH[SeΦ][P(O)(OEt2] (X=OMe 1, Me 2, H 3, F 4, Cl 5, Br 6 e NO2 7) através da banda de estiramento da carbonila no infravermelho, em solventes de polaridade crescente apoiado por cálculos ab initio HF/6-3IG**. A comparação entre a freqüência e a intensidade relativa dos componentes do dubleto, para os derivados 6 e 7, e do singleto para os derivados 1-5, no solvente apolar tetracloreto de carbono, e dos componentes do dubleto, nos solventes de polaridade crescente (clorofórmio, diclorometano e acetonitrila), para os derivados 1-7, com os dados do cálculo ab initio de 3 (composto de referência), indicou que ambas as conformações estáveis (g1 e g2) apresentam a ligação C-Se na geometria anti-clinal (gauche) em relação à carbonila (C=O), enquanto que a ligação C-P assume uma geometria sin-periplanar (cis) em relação à carbonila. A análise dos contatos interatômicos de átomos relevante em comparação com a soma de seus raios de van der Waals, indicou que ambas as conformações g1 e g2 são fortemente estabilizadas pelo sinergismo das interações orbitalares e eletrostáticas π*(CO) / nSe e Oδ-[CO].....Pδ+[PO]. Analogamente, as interações mais fracas Oδ-[OR]..... Cδ+[CO], 0-Hδ+[SeΦ]....Oδ-[PO] e 0-Hδ+[ΦC(O)]....Oδ-[CO] estabilizam as conformações g1 e g2, aproximadamente na mesma extensão. No entanto, somente a conformação g1 é estabilizada pela interação eletrostática (ligação de hidrogênio) Hδ+[α-CH].....Oδ-[OR], enquanto que sómente a conformação g2 é desestabilizada pelo Efeito de Campo Repulsivo entre os dipolos Cδ+=.Oδ- e Pδ+-ORδ- Assim sendo, pode-se concluir que no dubleto de VCO no IV, o componente de maior freqüência e de menor intensidade corresponde à conformação menos estável g2 (do cálculo) enquanto que o componente de menor freqüência e mais intenso corresponde à conformação mais estável g1 (do cálculo). Estes dados estão de pleno acordo com os deslocamentos de freqüência mais negativos da carbonila (ΔVCO) do confôrmero mais estável g1 em relação ao menos estável g2.

Cyclic tetrapeptides are an intriguing class of natural products. To synthesize highly strained cyclic tetrapeptides; we developed a macrocyclization strategy that involves the inclusion of 2-hydroxy-6-nitrobenzyl (HnB) group at the N-terminus and in the middle of the sequence. The N-terminal auxiliary performs a ring closure/ring contraction role, and the backbone auxiliary promotes cis amide bonds to facilitate the otherwise difficult ring contraction. Following this route, the all-L cyclic tetrapeptide cyclo-[Tyr-Arg-Phe-Ala] was successfully prepared.

The syntheses of the hexadentate ligands 2,2,10,10-tetra(methyleneamine)-4,8-dithiaundecane (PrN(4)S(2)amp), 2,2,11,11-tetra(methyleneamine)-4,9-dithiadodecane (BuN(4)S(2)amp), and 1,2-bis(4,4-methyleneamine)-2-thiapentyl)benzene (XyN(4)S(2)amp) are reported and the complexes [Co(RN(4)S(2)amp)](3+) (R = Pr, Bu, Xy) characterised by single crystal X-ray study. The low-temperature (11 K) absorption spectra have been measured in Nafion films. From the observed positions of both spin-allowed (1)A(1g) --> T-1(1g) and (1)A(1g) --> T-1(2g) and spin forbidden (1)A(1g) --> T-3(1g) and (1)A(1g) --> T-3(2g) bands, octahedral ligand-field parameters (10D(q), B and C) have been determined. DFT calculations suggest that significant interaction between the d-d and CT excitations occurs for the complexes. The calculations offer an explanation for the observed deviations from linearity of the relationship between Co-59 magnetogyric ratio and beta(DeltaE)(-1) (beta = the nephelauxetic ratio; DeltaE the energy of the (1)A(1g) --> T-1(1g) transition) for a series of amine and mixed amine/thioether donor complexes.

beta-turns are important topological motifs for biological recognition of proteins and peptides. Organic molecules that sample the side chain positions of beta-turns have shown broad binding capacity to multiple different receptors, for example benzodiazepines. beta-turns have traditionally been classified into various types based on the backbone dihedral angles (phi 2, psi 2, phi 3 and psi 3). Indeed, 57-68% of beta-turns are currently classified into 8 different backbone families (Type I, Type II, Type I', Type II', Type VIII, Type VIa1, Type VIa2 and Type VIb and Type IV which represents unclassified beta-turns). Although this classification of beta-turns has been useful, the resulting beta-turn types are not ideal for the design of beta-turn mimetics as they do not reflect topological features of the recognition elements, the side chains. To overcome this, we have extracted beta-turns from a data set of non-homologous and high-resolution protein crystal structures. The side chain positions, as defined by C-alpha-C-beta vectors, of these turns have been clustered using the kth nearest neighbor clustering and filtered nearest centroid sorting algorithms. Nine clusters were obtained that cluster 90% of the data, and the average intra-cluster RMSD of the four C-alpha-C-beta vectors is 0.36. The nine clusters therefore represent the topology of the side chain scaffold architecture of the vast majority of beta-turns. The mean structures of the nine clusters are useful for the development of beta-turn mimetics and as biological descriptors for focusing combinatorial chemistry towards biologically relevant topological space.

An N-alpha-protected model tripeptide amide containing, in the central position, an alpha,beta-dehydrophenylalanine (Z-configurational isomer), Boc-L-Pro-DELTA-Z-Phe-Gly-NH2 (Boc, tert-butyloxycarbonyl), has been synthesized by solution methods and fully characterized. IR absorption and H-1 NMR studies provided evidence for the occurrence of a significant population of a conformer containing two consecutive, intramolecularly H-bonded (type II-III') beta-bends in solution. However, an X-ray diffraction analysis clearly indicates that only the type-II beta-bend structure survives in the crystal state.

In this article, we present a novel application of a quantum clustering (QC) technique to objectively cluster the conformations, sampled by molecular dynamics simulations performed on different ligand bound structures of the protein. We further portray each conformational population in terms of dynamically stable network parameters which beautifully capture the ligand induced variations in the ensemble in atomistic detail. The conformational populations thus identified by the QC method and verified by network parameters are evaluated for different ligand bound states of the protein pyrrolysyl-tRNA synthetase (DhPylRS) from D. hafniense. The ligand/environment induced re-distribution of protein conformational ensembles forms the basis for understanding several important biological phenomena such as allostery and enzyme catalysis. The atomistic level characterization of each population in the conformational ensemble in terms of the re-orchestrated networks of amino acids is a challenging problem, especially when the changes are minimal at the backbone level. Here we demonstrate that the QC method is sensitive to such subtle changes and is able to cluster MD snapshots which are similar at the side-chain interaction level. Although we have applied these methods on simulation trajectories of a modest time scale (20 ns each), we emphasize that our methodology provides a general approach towards an objective clustering of large-scale MD simulation data and may be applied to probe multistate equilibria at higher time scales, and to problems related to protein folding for any protein or protein-protein/RNA/DNA complex of interest with a known structure.
