Cochin estuarine system is among the most productive aquatic environment along the Southwest coast of India, exhibits unique ecological features and possess greater socioeconomic relevance. Serious investigations carried out during the past decades on the hydro biogeochemical variables pointed out variations in the health and ecological functioning of this ecosystem. Characterisation of organic matter in the estuary has been attempted in many investigations. But detailed studies covering the degradation state of organic matter using molecular level approach is not attempted. The thesis entitled Provenance, Isolation and Characterisation of Organic Matter in the Cochin Estuarine Sediment-“ A Diagenetic Amino Acid Marker Scenario” is an integrated approach to evaluate the source, quantity, quality, and degradation state of the organic matter in the surface sediments of Cochin estuarine system with the combined application of bulk and molecular level tools. Sediment and water samples from nine stations situated at Cochin estuary were collected in five seasonal sampling campaigns, for the biogeochemical assessment and their distribution pattern of sedimentary organic matter. The sampling seasons were described and abbreviated as follows: April- 2009 (pre monsoon: PRM09), August-2009 (monsoon: MON09), January-2010 (post monsoon: POM09), April-2010 (pre monsoon: PRM10) and September- 2012 (monsoon: MON12). In order to evaluate the general environmental conditions of the estuary, water samples were analysed for water quality parameters, chlorophyll pigments and nutrients by standard methods. Investigations suggested the fact that hydrographical variables and nutrients in Cochin estuary supports diverse species of flora and fauna. Moreover the sedimentary variables such as pH, Eh, texture, TOC, fractions of nitrogen and phosphorous were determined to assess the general geochemical setting as well as redox status. The periodically fluctuating oxic/ anoxic conditions and texture serve as the most significant variables controlling other variables of the aquatic environment. The organic matter in estuary comprise of a complex mixture of autochthonous as well as allochthonous materials. Autochthonous input is limited or enhanced by the nutrient elements like N and P (in their various fractions), used as a tool to evaluate their bioavailability. Bulk parameter approach like biochemical composition, stoichiometric elemental ratios and stable carbon isotope ratio was also employed to assess the quality and quantity of sedimentary organic matter in the study area. Molecular level charactersation of free sugars and amino acids were carried out by liquid chromatographic techniques. Carbohydrates are the products of primary production and their occurrence in sediments as free sugars can provide information on the estuarine productivity. Amino acid biogeochemistry provided implications on the system productivity, nature of organic matter as well as degradation status of the sedimentary organic matter in the study area. The predominance of carbohydrates over protein indicated faster mineralisation of proteinaceous organic matter in sediments and the estuary behaves as a detrital trap for the accumulation of aged organic matter. The higher lipid content and LPD/CHO ratio pointed towards the better food quality that supports benthic fauna and better accumulation of lipid compounds in the sedimentary environment. Allochthonous addition of carbohydrates via terrestrial run off was responsible for the lower PRT/CHO ratio estimated in thesediments and the lower ratios also denoted a detrital heterotrophic environment. Biopolymeric carbon and the algal contribution to BPC provided important information on the better understanding the trophic state of the estuarine system and the higher values of chlorophyll-a to phaeophytin ratio indicated deposition of phytoplankton to sediment at a rapid rate. The estimated TOC/TN ratios implied the combined input of both terrestrial and autochthonous organic matter to sedimentsAmong the free sugars, depleted levels of glucose in sediments in most of the stations and abundance of mannose at station S5 was observed during the present investigation. The abundance of AAs like glutamic acid, aspartic acid, isoleucine, valine, tyrosine, and phenylalanine in sediments of the study area indicated freshly derived organic matter.

Bed-sediments are a sink for many micro-organic contaminants in aquatic environments. The impact of toxic contaminants on benthic fauna often depends on their spatial distribution, and the fate of the parent compounds and their metabolites. The distribution of a synthetic pyrethroid, permethrin, a compound known to be toxic to aquatic invertebrates, was studied using river bed-sediments in lotic flume channels. trans/cis-Permethrin diagnostic ratios were used to quantify the photoisomerization of the trans isomer in water. Rates were affected by the presence of sediment particles and colloids when compared to distilled water alone. Two experiments in dark/light conditions with replicate channels were undertaken using natural sediment, previously contaminated with permethrin, to examine the effect of the growth of an algal biofilm at the sediment-water interface on diffusive fluxes of permethrin into the sediment. After 42 days, the bulk water was removed, allowing a fine sectioning of the sediment bed (i.e., every mm down to 5 mm and then 5-10 mm, then every 10 mm down to 50 mm). Permethrin was detected in all cases down to a depth of 5-10 mm, in agreement with estimates by the Millington and Quirk model, and measurements of concentrations in pore water produced a distribution coefficient (K-d) for each section, High K-d's were observed for the top layers, mainly as a result of high organic matter and specific surface area. Concentrations in the algal biofilm measured at the end of the experiment under light conditions, and increases in concentration in the top 1 mm of the sediment, demonstrated that algal/bacterial biofilm material was responsible for high K-d's at the sediment surface, and for the retardation of permethrin diffusion. This specific partition of permethrin to fine sediment particles and algae may enhance its threat to benthic invertebrates. In addition,the analysis of trans/cis-permethrin isomer ratios in sediment showed greater losses of trans-permethrin in the experiment under light conditions, which may have also resulted from enhanced biological activity at the sediment surface.

A multi-proxy study of a Holocene sediment core (RF 93-30) from the western flank of the central Adriatic, in 77 m of water, reveals a sequence of changes in terrestrial vegetation, terrigenous sediment input and benthic fauna, as well as evidence for variations in sea surface temperature spanning most of the last 7000 yr. The chronology of sedimentation is based on several lines of evidence, including AMS 14C dates of foraminifera extracted from the core, palaeomagnetic secular variation, pollen indicators and dated tephra. The temporal resolution increases towards the surface and, for some of the properties measured, is sub-decadal for the last few centuries. The main changes recorded in vegetation, sedimentation and benthic foraminiferal assemblages appear to be directly related to human activity in the sediment source area, which includes the Po valley and the eastern flanks of the central and northern Appenines. The most striking episodes of deforestation and expanding human impact begin around 3600 BP (Late Bronze Age) and 700 BP (Medieval) and each leads to an acceleration in mass sedimentation and an increase in the proportion of terrigenous material, reflecting the response of surface processes to widespread forest clearance and cultivation. Although human impact appears to be the proximal cause of these changes, climatic effects may also have been important. During these periods, signs of stress are detectable in the benthic foram morphotype assemblages. Between these two periods of increased terrigeneous sedimentation there is smaller peak in sedimentation rate around 2400BP which is not associated with evidence for deforestation, shifts in the balance between terrigenous and authigenic sedimentation, or changes in benthic foraminifera. The mineral magnetic record provides a sensitive indicator of changing sediment sources: during forested periods of reduced terrigenous input it is dominated by authigenic bacterial magnetite, whereas during periods of increased erosion, anti-ferromagetic minerals (haematite and/or goethite) become more important, as well as both paramagnetic minerals and super-paramagnetic magnetite. Analysis of the alkenone, U37k′, record provides an indication of possible changes in sea surface temperature during the period, but it is premature to place too much reliance on these inferred changes until the indirect effects of past changes in the depth of the halocline and in circulation have been more fully evaluated. The combination of methods used and the results obtained illustrate the potential value of such high resolution near-shore marine sedimentary sequences for recording wide-scale human impact, documenting the effects of this on marine sedimentation and fauna and, potentially, disentangling evidence for human activities from that for past changes in climate.

Este estudo é parte do monitoramento limnológico empreendido pela Companhia Energética do Estado de São Paulo (CESP) durante o processo de enchimento do reservatório de Porto Primavera (Usina Hidrelétrica Engenheiro Sérgio Motta). Este reservatório, localizado no alto rio Paraná, entre os Estados de São Paulo e Mato Grosso, é o quarto maior do país. A primeira etapa de enchimento do lago começou em dezembro de 1998 e a segunda em março de 2001. Amostras para a análise da comunidade bentônica e das características sedimentológicas foram coletadas trimestralmente entre agosto de 1999 e novembro de 2001 e também em agosto de 2002 (11 campanhas). As coletas foram feitas em 13 estações de amostragem distribuídas no reservatório e em uma localizada a jusante da barragem. 128 táxons de invertebrados foram encontrados, sendo Mollusca, Annelida, Insecta e Nematoda os grupos dominantes durante praticamente todos os meses analisados. A classe Insecta foi a melhor representada, com 9 diferentes ordens, dentro das quais os Diptera contribuíram com a ocorrência de 63 táxons. A espécie exótica de bivalve Corbicula fluminea foi registrada em todas as estações de amostragem mostrando sua grande capacidade para colonizar novos habitats em regiões neotropicais. Variações consideráveis na densidade da fauna foram observadas para os diferentes períodos e locais analisados. A densidade máxima (média de 7812 ind.m-2) foi registrada no centro do reservatório enquanto que as densidades mínimas foram registradas na zona lacustre próxima à barragem (média de 9 ind.m-2). A maior riqueza de espécies por local/período (24 táxons) foi encontrada no trecho superior do reservatório (trecho fluvial). A diversidade máxima foi observada nas zonas superior e central do reservatório, com valores de 3.82 e 3.86 (bits.ind-1) no início (agosto/1999) e final (agosto/2002) do processo de enchimento, respectivamente. Não foi encontrado um padrão de distribuição dos grupos faunísticos que pudesse estar associado com a textura granulométrica dos diferentes locais amostrados. Por outro lado, constatou-se a diminuição, ou mesmo a não ocorrência de organismos, nas estações com elevada concentração de matéria orgânica (>40%) em baixo estado de degradação (grandes detritos vegetais). Tal fato pode estar relacionado com a falta de depósitos de sedimentos, dificultando a fixação de organismos da fauna bentônica, bem como com condições químicas mais redutoras em função da intensidade dos processos de decomposição da fitomassa inundada.

Deformities and abnormalities in crustaceans have been associated to genetic problem, which occurred during molt process, damage caused by ectobionts, predators or environmental stress caused by chemical wastes. Some crab specimens collected in the São Paulo littoral were found having body abnormalities. They belong to the following crab species: Callinectes ornatus (Ordway, 1863), Arenaeus cribrarius (Lamarck, 1818) and Leurocyclus tuberculosus (H. Milne Edwards; Lucas, 1843). Samplings were performed by trawling during July 2008, August and October 2009 at the Ubatuba region, São Paulo State, Brazil. Body abnormalities were verified in the cheliped dactyl (C. ornatus an adult male), carapace deformities (A. cribrarius an adult male) and abdominal alterations (C. ornatus an adult female; L. tuberculosus an adult male and an ovigerous female). The record and analysis of such occurrences can help in the distinction of natural or human impact caused alterations. In this way, the occurrence study of this kind of body alterations could provide tools in order to control unprotected environmental areas, as well as bring subsides to understand the unusual variations during the ontogeny of important species in the benthic community.

Caracterizou-se a estrutura das comunidades macrobentônicas em diferentes áreas e períodos climáticos da Reserva Biológica do Lago Piratuba (Amapá - Brasil). As amostragens ocorreram nos meses de junho e novembro de 2005 (cinturão lacustre meridional- lagos Comprido de cima, Bacia, Lodão, Grande, Canal Tabaco e Comprido de. baixo e foz do rio Araguari) e 2006 (cinturão lacustre oriental - lagos Piratuba, Jussara, Escara, Trindade, Maresia e Boiado e Rego do Duarte e sete locais da costa (áreas vegetada e não vegetada). Em cada local foram coletadas quatro amostras, com tubo de PVC de 0,0079 m2 , enterrado 20 cm no sedimento. Após coletadas as amostras foram passadas em malha de nylon de 0,3 mm de abertura e os organismos retidos fixados em formalina a 5%. A estrutura das comunidades variou sazonalmente, com marcantes modificações na densidade, composição específica, número de espécies, equitabilidade e diversidade entre ocasiões de amostragem e entre lagos e costa. Foram identificados 54 táxons pertencentes aos filos: Annelida , Arthropoda , Mollusca e Nemertea . No período chuvoso foram registrados 36 táxons e o seco 42. Annelida foi o táxon mais abundante, representando sempre mais que 48% do total de organismos. Os lagos foram dominados por larvas de Insecta , Mollusca e Oligochaeta . Na costa Polychaeta e Crustácea dominaram. Registrou-se nos lagos 32 táxons e densidade média de 667 ind.m -2 . Na costa foram identificados 34 táxons e 1353 ind.m -2 .A área não vegetada da costa foi mais rica, densa e equitativa. O cinturão lacustre meridional e o cinturão lacustre oriental responderam de forma distinta as mudanças sazonais nos seus descritores. Foram identificados três sub-ambientes para a comunidade bentônica: ambiente dulcícola - maioria dos lagos do cinturão meridional, com a fauna predominante de insetos; ambiente de transição entre a região de água doce e a região costeira com fauna mista ( Polychaeta e Insecta ); e, costa, com espécimes de Polychaeta e Crustacea . Os fatores ambientais que melhor se correlacionaram com as variações espaço-temporais na estrutura das comunidades bentônicas foram pH, condutividade elétrica e turbidez da água.

The sedimentary unconsolidated cover of the Aveiro-Espinho continental shelf and upper slope (NW Portugal) records a complex interplay of processes including wave energy and currents, fluvial input, sediment transport alongshore and cross-shelf, geological and oceanographic processes and sediment sources and sinks. In order to study this record, a set of surface sediment samples was studied. Sediment grain size and composition, as well as the mineralogical composition (by XRD) of the fine (<63 mu m) and clay (<2 mu m) fractions and benthic microfaunal (foraminifera) data were analysed. Cluster analysis applied to the sedimentological data (grain size, sediment composition and mineralogy) allowed the establishment of three main zones corresponding to the: inner-, mid- and outer-shelf/upper slope. On the inner-shelf, the sedimentary coverture is composed of siliciclastic fine to very fine sand, essentially comprising modern (immature) terrigenous particles. The sediment grain size, as well as mineralogical and microfaunal composition, denote the high energetic conditions of this sector in which the alongshore transport of sand is predominantly southward and occurs mostly during the spring-summer oceanographic regime, when the main river providing sediments to this area, the River Douro, undergoes periods of drought. This effect may emphasize the erosive character of this coastal sector at present, since the Ria de Aveiro provides the shelf with few sediments. On the mid-shelf, an alongshore siliciclastic band of coarse sand and gravel can be found between the 40 m and 60 m isobaths. This gravelly deposit includes relic sediments deposited during lower sea-level stands. This structure stays on the surface due to the high bottom energy, which promotes the remobilization of the fine-grained sediments, and/or events of sediments bypassing. Benthic foraminifera density and "Benthic Foraminifera High Productivity" (BFHP) proxy values are in general low, which is consistent with the overall small supply of organic matter to the oceanic bottom in the inner- and mid-shelf. However, the Ria de Aveiro outflow, which delivers organic matter to the shelf, leaves its imprint mainly on the mid-shelf, identifiable by the increase in foraminifera density and BFHP values in front of the lagoon mouth. The higher values of BFHP along the 100 m isobath trace the present position of an oceanic thermal front whose situation may have changed in the last 3/5 ka BP. This zone marks a clear difference in the density, diversity and composition of benthic foraminifera assemblages. Here, in addition, sediment composition changes significantly, giving rise to carbonate-rich fine to medium sand in the deeper sector. The low bottom energy and the small sedimentation rate of the outer-shelf contributed to the preservation of a discontinuous carbonate-rich gravel band, between the 100 m and 140 m isobaths, also related to paleo-littorals, following the transgression that has occurred since the Last Glacial Maximum. The winter oceanographic regime favours the transport of fine grained sediments to the outer-shelf and upper slope. The inner- and mid-shelf, however, have low amounts of this kind of sediment and the Cretacic carbonated complexes Pontal da Galega and Pontal da Cartola, rocky outcrops located at the mid- and outer-shelf, act as morphological barriers to the cross-shelf transport of sediments. Thus a reduced sedimentation rate occurs in these deeper sectors, as indicated by the lower abundance of detrital minerals, which is compensated for the high sedimentary content of biogenic carbonates. The relatively high BFHP and Shannon Index values indicate water column stratification, high supply of organic matter and environmental stability, which provide favourable conditions for a diversified benthic fauna to flourish. These conditions also encourage authigenic chemical changes, favourable to glauconite formation, as well as illite and kaolinite degradation. Benthic foraminifera and clay mineral assemblages also reveal the effect of the internal waves pushing upward, and downslope losses of the sediments on the outer-shelf and upper slope.

Here we report the first direct underwater observations of extensive human-caused impacts on two remote seamounts in the Corner Rise complex (north-western Atlantic). This note documents evidence of anthropogenic damage on the summits of Kukenthal peak (on Corner Seamount) and Yakutat Scamount, likely resulting from a limited Russian fishery from the mid- 1970s to the mid-1990s, highlighting how bottom trawling can have long-term detrimental effects oil deep-water benthic fauna.
