Rimicaris exoculata is a deep-sea hydrothermal vent shrimp which enlarged gill chamber houses a complex trophic epibiotic community. Its gut harbours an autochthonous and distinct microbial community. This species dominates hydrothermal ecosystems megafauna along the Mid-Atlantic Ridge, regardless of contrasted geochemical conditions prevailing in them. Here, the resident gut epibiont community at four contrasted hydrothermal vent sites (Rainbow/TAG/Logatchev/Ashadze) was analysed and compiled with previous data to evaluate the possible influence of site location, using 16S rRNA surveys and microscopic observations (TEM, SEM and FISH analyses). Filamentous epibionts inserted between the epithelial cells microvilli were observed on all examined samples. Results confirmed resident gut community affiliation to Deferribacteres, Mollicutes, Epsilonproteobacteria and to a lesser extent Gammaproteobacteria lineages. Still a single Deferribacteres phylotype was retrieved at all sites. Four Mollicutes-related OTUs were distinguished, one being only identified on Rainbow specimens. The topology of ribotypes median-joining networks illustrated a community diversification possibly following demographic expansions, suggesting a more ancient evolutionary history and/or a larger effective population size at Rainbow. Finally, the gill chamber community distribution was also analysed through ribotypes networks based on sequences from R. exoculata collected at Rainbow/Snake Pit/TAG/Logatchev/Ashadze sites. Results allow refining hypotheses on the epibiont role and transmission pathways.

Les Troubles du Spectre Autistique (TSA) sont caractérisés par deux principaux symptômes : des difficultés de communication sociale et des comportements stéréotypés et intérêts restreints. Les TSA touchent 5 fois plus les garçons que les filles et une augmentation de la prévalence exponentielle et continue a été observée aux États-Unis ces dernières décennies. Cette augmentation ne peut s’expliquer par les facteurs génétiques à eux seuls qui ne représentent que 5 à 15% des cas de TSA. Il est donc indispensable d’identifier de potentiels facteurs de risque environnementaux des TSA. Le but de ce travail est d’étudier différents facteurs environnementaux potentiellement modifiables dans le développement de phénotypes autistiques dans différents modèles précliniques des TSA. Les objectifs spécifiques sont : (i) caractériser les effets neurocomportementaux provoqués par une exposition périnatale simultanée à 5 perturbateurs endocriniens parmi les plus prévalent dans notre environnement quotidien (DEHP, DBP, DiNP, BDE-47, BDE-99) à de faibles doses pertinentes pour l’exposition humaine, (ii) identifier les effets neurocomportementaux associés à une altération périconceptionnelle du microbiote maternelle (iii) déterminer les effets neurocomportementaux associés à une altération périconceptionnelle du métabolisme monocarboné. Les résultats présentés dans cette thèse démontrent le potentiel de chacun de ces facteurs environnementaux d’altérer le développement cérébral fœtal. Chaque condition expérimentale a provoqué l’apparition de traits autistiques chez les rats, avec des spécificités comportementales pour chaque exposition développementale. Des déficits d’interactions sociales ont été observés dans chaque situation expérimentale, associés soit à de l’anxiété, de l’hyperactivité, des altérations d’intégration sensorimotrice, et/ou des stéréotypies. Cela nous force à considérer les TSA comme une pathologie aux multiples facettes où l’hétérogénéité des tableaux cliniques est représentative de l’hétérogénéité des causes possibles. La multitude des interactions environnementales courantes possibles avec l’épigénome pourrait être à la base de la grande diversité observée dans la sévérité des symptômes et / ou des comorbidités des TSA. Ce travail ouvre des perspectives futures de prévention ciblée des TSA fondées sur de potentielles modifications de l’environnement comme la réduction de l’exposition aux perturbateurs endocriniens, ou des supplémentations en donneurs monocarbonés (e.g. acide folique) et/ou probiotiques.

Diese Pro-Gradu-Arbeit basiert auf Deutschaufsätzen von finnischen Gymnasiasten. Es soll der Versuch unternommen werden, die Schreibkompetenz der Lernenden zu analysieren. Es wird betrachtet, welche Verbstrukturen sie in ihren Aufsätzen benutzen und wie sie sie anwenden. Auch die Stellung des Verbs wird untersucht. Diese werden mit den Inhalten, die im Unterricht gelehrt worden sind, verglichen. Das Beherrschen der Verbstrukturen hat einen starken Einfluss auf die Bestimmung der sprachlichen Kompetenz. Das Primärmaterial besteht aus zwölf Aufsätzen und neun Lehrbüchern. Die Aufsätze wurden während des dritten und sechsten B2-Deutschkurses geschrieben. Die SchülerInnen haben unterschiedliche Hintergründe: Einige lernen Deutsch erst seit ein Paar Jahren, während andere sogar deutsche Verwandte haben. Der deutsche Hintergrund hat die Sprachkompetenz positiv beeinflusst, aber auch z. B. die Motivation, sprachliche Begabung und die Lehrwerke tragen hierzu bei. Auch Transfer wurde untersucht. Die Aufsätze wurden Satz per Satz analysiert. Es wurde betrachtet, welche Strukturen vorkamen und wie vielseitig sie benutzt wurden. Die Lernenden hatten in den ersten Texten sehr einfache Sätze geschrieben, aber sie haben Variation z. B. durch die Inversion gebracht. In den näcshten Aufsätzen war der Satzbau komplexer, aber dadurch waren die Sätze manchmal nicht sofort zu verstehen. Der sprachliche Fortschritt wurde mit Hilfe des Analysemodells von Rösch (2011) analysiert und die Sprachkompetenz wurde in die Niveaus des gemeinsamen europäischen Referenzrahmens eingeordnet. Der finnische Lehrplan stellt eigene Ziele zum Fremdsprachenunterricht und die Lernenden dieser Untersuchungsgruppe haben die Ziele schon nach dem dritten Kurs erreicht. Zwischen dem dritten und sechsten Kurs haben sie das folgende Niveau nicht erreicht, aber die Schreibkompetenz hat sich vertieft. Mit ein bisschen Übung würden sie bestimmt das folgende Niveau erreichen. Die Kompetenzunterschiede zwischen den Lernenden waren deutlich zu sehen.

Resuspension of the top few sediment layers of tidal mud flats is known to enhance planktonic biomass of microbiota (benthic diatoms and bacteria). This process is mainly controlled by tidal shear stress and cohesiveness of mud, and is also influenced by bioturbation activities. Laboratory experiments in a race track flume were performed to test the interactive effects of these factors on both the critical entrainment and resuspension kinetics of microbiota from silt-clay sediments from the Marennes-Oleron Bay, France. The marine snail Hydrobia ulvae was used to mimic surface bioturbation activities. As expected, the kinetics of microbial resuspension versus shear stress were largely controlled by the cohesiveness of silt-clay sediments. However, our results indicate that the effect of surface tracking by H. ulvae on microbial resuspension was clearly dependent on the interaction between sediment cohesiveness and shear velocity. Evidence was also found that microphytobenthos and bacteria are not simultaneously resuspended from silt-clay bioturbated sediments. This supports the theory that diatoms within the easily eroded mucus matrix behave actively and bacteria adhering to fine silt particles eroded at higher critical shear velocities behave passively.

The screening for genes in metagenomic libraries from soil creates opportunities to explore the enormous genetic and metabolic diversity of microorganisms. Rivers are ecosystems with high biological diversity, but few were examined using the metagenomic approach. With this objective, a metagenomic library was constructed from DNA soil samples collected at three different points along the Jundiaí-river (Rio Grande do Norte-Brazil). The points sampled are from open area, rough terrain and with the direct incidence of sunlight. This library was analyzed functionally and based in sequence. For functional analysis Luria-Bertani solid medium (LB) with NaCl concentration varied from 0.17M to 0.85M was used for functional analysis. Positives clones resistant to hypersaline medium were obtained. The recombinant DNAs were extracted and transformed into Escherichia coli strain DH10B and survival curves were obtained for quantification of abiotic stress resistance. The sequences of clones were obtained and submitted to the BLASTX tool. Some clones were found to hypothetical proteins of microorganisms from both Archaea and Bacteria division. One of the clones showed a complete ORF with high similarity to glucose-6-phosphate isomerase which participates in the synthesis of glycerol pathway and serves as a compatible solute to balance the osmotic pressure inside and outside of cells. Subsequently, in order to identify genes encoding osmolytes or enzymes related halotolerance, environmental DNA samples from the river soil, from the water column of the estuary and ocean were collected and pyrosequenced. Sequences of osmolytes and enzymes of different microorganisms were obtained from the UniProt and used as RefSeqs for homology identification (TBLASTN) in metagenomic databases. The sequences were submitted to HMMER for the functional domains identification. Some enzymes were identified: alpha-trehalose-phosphate synthase, L-ectoina synthase (EctC), transaminase L-2 ,4-diaminobutyric acid (EctB), L-2 ,4-diaminobutyric acetyltransferase (EctA), L-threonine 3 dehydrogenase (sorbitol pathway), glycerol-3-phosphate dehydrogenase, inositol 3-phosphate dehydrogenase, chaperones, L-proline, glycine betaine binding ABC transporter, myo-inositol-1-phosphate synthase protein of proline simportadora / PutP sodium-and trehalose-6-phosphate phosphatase These proteins are commonly related to saline environments, however the identification of them in river environment is justified by the high salt concentration in the soil during prolonged dry seasons this river. Regarding the richness of the microbiota the river substrate has an abundance of halobacteria similar to the sea and more than the estuary. These data confirm the existence of a specialized response against salt stress by microorganisms in the environment of the Jundiaí river

El aumento en las poblaciones de insectos plaga genera fuertes pérdidas en la producción agrícola. El control de plagas inicialmente se enfocó al empleo de insecticidas químicos; sin embargo, estos han causado un considerable daño al medio ambiente y a la salud humana, por lo que dentro de las alternativas de control se están empleando biopesticidas como la bacteria Bacillus thuringiensis (Bt). El empleo de esta bacteria se ha dificultado por el potencial desarrollo de insectos resistentes, lo cual está relacionado en general con cambios en la actividad enzimática y en los receptores de toxinas Cry en el intestino. Recientes estudios sugieren que se requiere de la microbiota intestinal para la actividad insecticida de Bt y que la respuesta inmune de los insectos podría verse afectada por el bioinsecticida. Por ello, en este trabajo se analizó el efecto de las bacterias intestinales en la respuesta inmune y en la susceptibilidad a Bt en el lepidóptero Plodia interpunctella, una de las plagas de granos almacenados de mayor importancia a nivel mundial. Así mismo, se realizó una descripción de los géneros bacterianos de dicho ecosistema mediante el análisis de secuencias del ARNr 16S bacteriano del intestino de larvas del insecto. Nuestros resultados demuestran la importancia de las bacterias intestinales de P. interpunctella en la susceptibilidad a Bt, teniendo una mortalidad de un 21% al erradicar la microbiota respecto a un 60% de mortalidad en su estado normal (con microbiota). La ausencia de microorganismos en el intestino modificó la respuesta inmune basal, aumentando el número de hemocitos y disminuyendo la expresión de hemolina, lo cual retardó el proceso de metamorfosis del insecto. Las larvas expuestas a Bt presentaron una disminución en los siguientes factores de inmunidad evaluados: número de hemocitos, actividad fenol oxidasa y expresión de hemolina. En cuanto a la diversidad bacteriana del intestino, los principales géneros de bacterias encontrados fueron Pseudomonas con un 26%, Achromobacter 14%, Methylobacterium 11% y un 9% de Propionibacterium, que al igual que los hábitos alimenticios del insecto, su microbioma fue diferente al reportado para otros lepidópteros. Estos resultados nos permiten concluir que la microbiota de P. interpunctella es fundamental para mantener una respuesta inmune basal y ayuda a modular la expresión de la hemolina, la cual se requiere para la metamorfosis del insecto. Así también, Bt puede disminuir dicha respuesta y matar al insecto sin la presencia de otras bacterias; sin embargo, éstas aumentan su actividad insecticida.

Salmonella enterica serovar Typhimurium is an important zoonotic gastrointestinal pathogen responsible for foodborne disease worldwide. It is a successful enteric pathogen because it has developed virulence strategies allowing it to survive in a highly inflamed intestinal environment exploiting inflammation to overcome colonization resistance provided by intestinal microbiota. In this study, we used piglets featuring an intact microbiota, which naturally develop gastroenteritis, as model for salmonellosis. We compared the effects on the intestinal microbiota induced by a wild type and an attenuated S. Typhimurium in order to evaluate whether the modifications are correlated with the virulence of the strain. This study showed that Salmonella alters microbiota in a virulence-dependent manner. We found that the wild type S. Typhimurium induced inflammation and a reduction of specific protecting microbiota species (SCFA-producing bacteria) normally involved in providing a barrier against pathogens. Both these effects could contribute to impair colonization resistance, increasing the host susceptibility to wild type S. Typhimurium colonization. In contrast, the attenuated S. Typhimurium, which is characterized by a reduced ability to colonize the intestine, and by a very mild inflammatory response, was unable to successfully sustain competition with the microbiota.

In the present study we show that luxS of Bifidobacterium breve UCC2003 is involved in the production of the interspecies signaling molecule autoinducer-2 (AI-2), and that this gene is essential for gastrointestinal colonization of a murine host, while it is also involved in providing protection against Salmonella infection in Caenorhabditis elegans. We demonstrate that a B. breve luxS-insertion mutant is significantly more susceptible to iron chelators than the WT strain and that this sensitivity can be partially reverted in the presence of the AI-2 precursor DPD. Furthermore, we show that several genes of an iron starvation-induced gene cluster, which are downregulated in the luxS-insertion mutant and which encodes a presumed iron-uptake system, are transcriptionally upregulated under in vivo conditions. Mutation of two genes of this cluster in B. breve UCC2003 renders the derived mutant strains sensitive to iron chelators while deficient in their ability to confer gut pathogen protection to Salmonella-infected nematodes. Since a functional luxS gene is present in all tested members of the genus Bifidobacterium, we conclude that bifidobacteria operate a LuxS-mediated system for gut colonization and pathogen protection that is correlated with iron acquisition.

Antecedentes: Los trastornos gastrointestinales funcionales de la infancia (TGFI) son manifestaciones gastrointestinales crónicas en cualquier parte del tubo digestivo sin daño estructural o bioquímico los cuales se pueden clasificar según los criterios de ROMA III. Se desconoce su prevalencia en niños latinoamericanos menores de 4 años. Objetivos: Estimar la prevalencia de los TGFI y cada una de sus entidades en menores de 2 años y explorar sus factores asociados. Metodología: Estudio corte trasversal con muestra aleatoria (n=323) tomada de la población de una institución de salud en la ciudad de Bogotá, realizando mediante encuesta diligenciada por los padres. El análisis se realizó por medio del software SPSS© utilizando estadística descriptiva y análisis bivariado, como medida de asociación se calculó las Razones de Disparidad (RD) con IC95%. Resultados: Se encontró una prevalencia de TGFI de 22.1%, diarrea funcional 14.6%, disquecia 12%, regurgitación 9.2%, estreñimiento 3.3%, vómito cíclico 2%, cólico infantil 1.6% y rumiación 0%. La administración de tetero durante la estancia hospitalaria neonatal se asocia con vómito cíclico RD= 6 IC 95% (1.076 – 33.447) p=0.021. La administración de formula infantil durante los primeros 6 meses de vida se asocia con diarrea funcional RD= 0.348 IC 95% (0.149 – 0.813) p=0.012 Conclusiónes: Los TGFI son una causa frecuente de molestias en los menores de 2 años de edad. Sugerimos realizar la validación del cuestionario “questionnaire on infant/toddler gastrointestinal symptoms rome version III” con el fin de mejorar la validez y precisión de los hallazgos en estudios futuros.

Meat industry needs to reduce salt in their products due to health issues. The present study evaluated the effect of salt reduction from 6% to 3% in two Portuguese traditional blood dry-cured sausages. Physicochemical and microbiological parameters, biogenic amines, fatty acids and texture profiles and sensory panel evaluations were considered. Differences due to salt reduction were perceptible in a faint decline of water activity, which slightly favoured microbial growth. Total biogenic amines content ranged from 88.86 to 796.68 mg kg 1 fresh matter, with higher amounts, particularly of cadaverine, histamine and tyramine, in low-salt products. Still, histamine and other vasoactive amines remained at low levels, thus not affecting consumers’ health. Regarding fatty acids, no significant differences were observed due to salt. However, texture profile analysis revealed lower resilience and cohesiveness in low-salt products, although no textural changes were observed by the sensory panel. Nevertheless, low-salt sausages were clearly preferred by panellists.

Para avaliar o efeito do manejo agrícola de solo sobre os parâmetros biológico, bioquímico e químico, três propriedades agrícolas de Suzano/SP foram selecionadas contendo os seguintes tratamentos: áreas de manejo biodinâmico com o cultivo de hortaliças, áreas de manejo convencional com o cultivo de milho, área de pastagem (8 anos) e área de mata nativa. Amostras de solo foram submetidas as analises química, bioquímica e biológica. Os resultados mostraram que alguns parâmetros biológicos (bactérias esporulantes, actinomicetos, microrganismos celulolíticos), químico (pH, CTC, MO) e bioquímico (desidrogenase, polissacarídeos) foram superiores nas áreas de manejo biodinâmico em relação ao manejo convencional.
