Quantitative branch determination in polyolefins by solid- and melt-state 13C NMR has been investigated. Both methods were optimised toward sensitivity per unit time. While solid-state NMR was shown to give quick albeit only qualitative results, melt-state NMR allowed highly time efficient accurate branch quantification. Comparison of spectra obtained using spectrometers operating at 300, 500 and 700 MHz 1H Larmor frequency, with 4 and 7~mm MAS probeheads, showed that the best sensitivity was achieved at 500 MHz using a 7 mm 13C-1H optimised high temperature probehead. For materials available in large quantities, static melt-state NMR, using large diameter detection coils and high coil filling at 300 MHz, was shown to produce comparable results to melt-state MAS measurements in less time. While the use of J-coupling mediated polarisation transfer techniques was shown to be possible, direct polarisation via single-pulse excitation proved to be more suitable for branch quantification in the melt-state. Artificial line broadening, introduced by FID truncation, was able to be reduced by the use of π pulse-train heteronuclear dipolar decoupling. This decoupling method, when combined with an extended duty-cycle, allowed for significant improvement in resolution. Standard setup, processing and analysis techniques were developed to minimise systematic errors contributing to the measured branch contents. The final optimised melt-state MAS NMR method was shown to allow time efficient quantification of comonomer content and distribution in both polyethylene- and polypropylene-co-α-olefins. The sensitivity of the technique was demonstrated by quantifying branch concentrations of 8 branches per 100,000 CH2 for an industrial ‘linear’ polyethylene in only 13 hours. Even lower degrees of 3–8 long-chain branches per 100,000 carbons were able to be estimated in just 24 hours for a series of γ-irradiated polypropylene homopolymers.

Advances in biomedical signal acquisition systems for motion analysis have led to lowcost and ubiquitous wearable sensors which can be used to record movement data in different settings. This implies the potential availability of large amounts of quantitative data. It is then crucial to identify and to extract the information of clinical relevance from the large amount of available data. This quantitative and objective information can be an important aid for clinical decision making. Data mining is the process of discovering such information in databases through data processing, selection of informative data, and identification of relevant patterns. The databases considered in this thesis store motion data from wearable sensors (specifically accelerometers) and clinical information (clinical data, scores, tests). The main goal of this thesis is to develop data mining tools which can provide quantitative information to the clinician in the field of movement disorders. This thesis will focus on motor impairment in Parkinson's disease (PD). Different databases related to Parkinson subjects in different stages of the disease were considered for this thesis. Each database is characterized by the data recorded during a specific motor task performed by different groups of subjects. The data mining techniques that were used in this thesis are feature selection (a technique which was used to find relevant information and to discard useless or redundant data), classification, clustering, and regression. The aims were to identify high risk subjects for PD, characterize the differences between early PD subjects and healthy ones, characterize PD subtypes and automatically assess the severity of symptoms in the home setting.

Il tumore al seno è il più comune tra le donne nel mondo. La radioterapia è comunemente usata dopo la chirurgia per distruggere eventuali cellule maligne rimaste nel volume del seno. Nei trattamenti di radioterapia bisogna cercare di irradiare il volume da curare limitando contemporaneamente la tossicità nei tessuti sani. In clinica i parametri che definiscono il piano di trattamento radioterapeutico sono selezionati manualmente utilizzando un software di simulazione per trattamenti. Questo processo, detto di trial and error, in cui i differenti parametri vengono modificati e il trattamento viene simulato nuovamente e valutato, può richiedere molte iterazioni rendendolo dispendioso in termini di tempo. Lo studio presentato in questa tesi si concentra sulla generazione automatica di piani di trattamento per irradiare l'intero volume del seno utilizzando due fasci approssimativamente opposti e tangenti al paziente. In particolare ci siamo concentrati sulla selezione delle direzioni dei fasci e la posizione dell'isocentro. A questo scopo, è stato investigata l'efficacia di un approccio combinatorio, nel quale sono stati generati un elevato numero di possibili piani di trattamento utilizzando differenti combinazioni delle direzioni dei due fasci. L'intensità del profilo dei fasci viene ottimizzata automaticamente da un algoritmo, chiamato iCycle, sviluppato nel ospedale Erasmus MC di Rotterdam. Inizialmente tra tutti i possibili piani di trattamento generati solo un sottogruppo viene selezionato, avente buone caratteristiche per quel che riguarda l'irraggiamento del volume del seno malato. Dopo di che i piani che mostrano caratteristiche ottimali per la salvaguardia degli organi a rischio (cuore, polmoni e seno controlaterale) vengono considerati. Questi piani di trattamento sono matematicamente equivalenti quindi per selezionare tra questi il piano migliore è stata utilizzata una somma pesata dove i pesi sono stati regolati per ottenere in media piani che abbiano caratteristiche simili ai piani di trattamento approvati in clinica. Questo metodo in confronto al processo manuale oltre a ridurre considerevol-mente il tempo di generazione di un piano di trattamento garantisce anche i piani selezionati abbiano caratteristiche ottimali nel preservare gli organi a rischio. Inizialmente è stato utilizzato l'isocentro scelto in clinica dal tecnico. Nella parte finale dello studio l'importanza dell'isocentro è stata valutata; ne è risultato che almeno per un sottogruppo di pazienti la posizione dell'isocentro può dare un importante contributo alla qualità del piano di trattamento e quindi potrebbe essere un ulteriore parametro da ottimizzare.

ABSTRACT One of the major ecological challenges on Lake Victoria resources is the existence of “hot spots”, caused by human waste, urban runoff, and industrial effluents. The lake is tending towards eutrophication which is attributed to the increasing human population in its watershed. A report of the levels of perfluorooctane sulfonate and perfluorooctanoic acid in environmental matrices of Lake Victoria is presented, and the management implication of perfluorinated compounds and similar potential organic pollutants examined. Two widely consumed and economically important fish species namely Lates niloticus (Nile perch) and Oreochromis niloticus (Nile tilapia) were obtained from Winam gulf of Lake Victoria, Kenya, and analysed for perfluorooctane sulfonate and perfluorooctanoic acid in muscles and liver using liquid chromatography coupled with mass spectroscopy. Variability in the concentrations of perfluorooctanoic acid or perfluorooctane sulfonate in river waters (range perfluorooctanoic acid 0.4 – 96.4 ng/L and perfluorooctane sulfonate < 0.4 – 13.2 ng/L) was higher than for Lake waters (range perfluorooctanoic acid 0.4 – 11.7 ng/L and perfluorooctane sulfonate < 0.4 – 2.5 ng/L respectively). Significant correlations were tested between perfluorinated compounds levels in sediments, fish and water. Wastewater treatment plants and other anthropogenic sources have been identified as significant sources or pathways for the introduction of perfluoroalkyl compounds into Lake Victoria ecosystem. In this study, elevated concentrations of perfluorooctanoic acid and perfluorooctane sulfonate was found in two wastewater treatment plants (WWTPs) in Kisumu, City of Kenya. An alternative analytical method to liquid chromatography/ mass spectroscopy for analysis of perfluorocarboxylic acids in abiotic and biotic matrices where high concentrations are expected is also presented. Derivatisation of the acid group to form a suitable alkyl ester provided a suitable compound for mass spectroscopy detection coupled to gas chromatography instrumental analysis. The acid is esterified by an alkyl halide i.e benzyl bromide as the alkylating agent for Perfluorocarboxylic acids quantification. The study also involved degradability measurements of emerging perfluorinated surfactants substitutes. The stability of the substitutes of perfluorinated surfactants was tested by employing advanced oxidation processes, followed by conventional tests, among them an automated method based on the manometric respirometry test and standardized fix bed bioreactor [FBBR] on perfluorobutane sulfonate (PFBS), a fluoroethylene polymer, fluorosurfactant (Zonyl), two fluoraliphaticesters (NOVEC ™ FC4430 and NOVEC ™ FC4432) and 10-(trifluoromethoxy) decane-sulfonate. Most of these emmerging surfactants are well-established in the market and have been used in several applications as alternatives to PFOS and PFOA based surfactants. The results of this study can be used as pioneer information for further studies on the sources, behaviour and fate of PFOA and PFOS and other related compounds in both abiotic and biota compartments of Lake Victoria and other lakes. Further an overview in degradation of emerging perfluorinated compounds substitutes is presented. Contribution in method development especially for acid group based fluorosurfactants is presented. The data obtained in this study can particularly be considered when formulating policies and management measures for preservation and sustainability of Lake Victoria resources.

The research field of the Thesis is the evaluation of motor variability and the analysis of motor stability for the assessment of fall risk. Since many falls occur during walking, a better understanding of motor stability could lead to the definition of a reliable fall risk index aiming at measuring and assessing the risk of fall in the elderly, in the attempt to prevent traumatic events. Several motor variability and stability measures are proposed in the literature, but still a proper methodological characterization is lacking. Moreover, the relationship between many of these measures and fall history or fall risk is still unknown, or not completely clear. The aim of this thesis is hence to: i) analyze the influence of experimental implementation parameters on variability/stability measures and understand how variations in these parameters affect the outputs; ii) assess the relationship between variability/stability measures and long- short-term fall history. Several implementation issues have been addressed. Following the need for a methodological standardization of gait variability/stability measures, highlighted in particular for orbital stability analysis through a systematic review, general indications about implementation of orbital stability analysis have been showed, together with an analysis of the number of strides and the test-retest reliability of several variability/stability numbers. Indications about the influence of directional changes on measures have been provided. The association between measures and long/short-term fall history has also been assessed. Of all the analyzed variability/stability measures, Multiscale entropy and Recurrence quantification analysis demonstrated particularly good results in terms of reliability, applicability and association with fall history. Therefore, these measures should be taken in consideration for the definition of a fall risk index.

A first phase of the research activity has been related to the study of the state of art of the infrastructures for cycling, bicycle use and methods for evaluation. In this part, the candidate has studied the "bicycle system" in countries with high bicycle use and in particular in the Netherlands. Has been carried out an evaluation of the questionnaires of the survey conducted within the European project BICY on mobility in general in 13 cities of the participating countries. The questionnaire was designed, tested and implemented, and was later validated by a test in Bologna. The results were corrected with information on demographic situation and compared with official data. The cycling infrastructure analysis was conducted on the basis of information from the OpenStreetMap database. The activity consisted in programming algorithms in Python that allow to extract data from the database infrastructure for a region, to sort and filter cycling infrastructure calculating some attributes, such as the length of the arcs paths. The results obtained were compared with official data where available. The structure of the thesis is as follows: 1. Introduction: description of the state of cycling in several advanced countries, description of methods of analysis and their importance to implement appropriate policies for cycling. Supply and demand of bicycle infrastructures. 2. Survey on mobility: it gives details of the investigation developed and the method of evaluation. The results obtained are presented and compared with official data. 3. Analysis cycling infrastructure based on information from the database of OpenStreetMap: describes the methods and algorithms developed during the PhD. The results obtained by the algorithms are compared with official data. 4. Discussion: The above results are discussed and compared. In particular the cycle demand is compared with the length of cycle networks within a city. 5. Conclusions

This dissertation is devoted to the study of non-normal (modal) systems for deontic logics, both on the propositional level, and on the first order one. In particular we developed our study the Multi-relational setting that generalises standard Kripke Semantics. We present new completeness results concerning the semantic setting of several systems which are able to handle normative dilemmas and conflicts. Although primarily driven by issues related to the legal and moral field, these results are also relevant for the more theoretical field of Modal Logic itself, as we propose a syntactical, and semantic study of intermediate systems between the classical propositional calculus CPC and the minimal normal modal logic K.

The main goal of this thesis is to facilitate the process of industrial automated systems development applying formal methods to ensure the reliability of systems. A new formulation of distributed diagnosability problem in terms of Discrete Event Systems theory and automata framework is presented, which is then used to enforce the desired property of the system, rather then just verifying it. This approach tackles the state explosion problem with modeling patterns and new algorithms, aimed for verification of diagnosability property in the context of the distributed diagnosability problem. The concepts are validated with a newly developed software tool.

Plasmonen sind die kollektive resonante Anregung von Leitungselektronen. Vom Licht angeregternPlasmonen in subwellenlängen-grossen Nanopartikeln heissen Partikelplasmonen und sind vielversprechende Kandidaten für zukünftige Mikrosensoren wegen der starken Abhängigkeit der Resonanz an extern steuerbaren Parametern, wie die optischen Eigenschaften des umgebenden Mediums und die elektrische Ladung der Nanopartikel. Die extrem hohe Streue_zienz von Partikelplasmonen erlaubt eine einfache Beobachtung einzelner Nanopartikel in einem Mikroskop.rnDie Anforderung, schnell eine statistisch relevante Anzahl von Datenpunkten sammeln zu können,rnund die wachsende Bedeutung von plasmonischen (vor allem Gold-) Nanopartikeln für Anwendungenrnin der Medizin, hat nach der Entwicklung von automatisierten Mikroskopen gedrängt, die im bis dahin nur teilweise abgedeckten spektralen Fenster der biologischen Gewebe (biologisches Fenster) von 650 bis 900nm messen können. Ich stelle in dieser Arbeit das Plasmoscope vor, das genau unter Beobachtung der genannten Anforderungen entworfen wurde, in dem (1) ein einstellbarer Spalt in die Eingangsö_nung des Spektrometers, die mit der Bildebene des Mikroskops zusammenfällt, gesetzt wurde, und (2) einem Piezo Scantisch, der es ermöglicht, die Probe durch diesen schmalen Spalt abzurastern. Diese Verwirklichung vermeidet optische Elemente, die im nahen Infra-Rot absorbieren.rnMit dem Plasmoscope untersuche ich die plasmonische Sensitivität von Gold- und Silbernanostrnäbchen, d.h. die Plasmon-Resonanzverschiebung in Abhängigkeit mit der Änderung des umgebendenrnMediums. Die Sensitivität ist das Mass dafür, wie gut die Nanopartikeln Materialänderungenrnin ihrer Umgebung detektieren können, und damit ist es immens wichtig zu wissen, welche Parameterrndie Sensitivität beein_ussen. Ich zeige hier, dass Silbernanostäbchen eine höhere Sensitivität alsrnGoldnanostäbchen innerhalb des biologischen Fensters besitzen, und darüberhinaus, dass die Sensitivität mit der Dicke der Stäbchen wächst. Ich stelle eine theoretische Diskussion der Sensitivitätrnvor, indenti_ziere die Materialparameter, die die Sensitivität bein_ussen und leite die entsprechendenrnFormeln her. In einer weiteren Annäherung präsentiere ich experimentelle Daten, die die theoretische Erkenntnis unterstützen, dass für Sensitivitätsmessschemata, die auch die Linienbreite mitberücksichtigen, Goldnanostäbchen mit einem Aspektverhältnis von 3 bis 4 das optimalste Ergebnis liefern. Verlässliche Sensoren müssen eine robuste Wiederholbarkeit aufweisen, die ich mit Gold- und Silbernanostäbchen untersuche.rnDie Plasmonen-resonanzwellenlänge hängt von folgenden intrinsischen Materialparametern ab:rnElektrondichte, Hintergrundpolarisierbarkeit und Relaxationszeit. Basierend auf meinen experimentellen Ergebnissen zeige ich, dass Nanostäbchen aus Kupfer-Gold-Legierung im Vergleich zu ähnlich geformten Goldnanostäbchen eine rotverschobene Resonanz haben, und in welcher Weiserndie Linienbreite mit der stochimetrischen Zusammensetzung der legierten Nanopartikeln variiert.rnDie Abhängigkeit der Linienbreite von der Materialzusammensetzung wird auch anhand von silberbeschichteten und unbeschichteten Goldnanostäbchen untersucht.rnHalbleiternanopartikeln sind Kandidaten für e_ziente photovoltaische Einrichtungen. Die Energieumwandlung erfordert eine Ladungstrennung, die mit dem Plasmoscope experimentell vermessen wird, in dem ich die lichtinduzierte Wachstumsdynamik von Goldsphären auf Halbleiternanost äbchen in einer Goldionenlösung durch die Messung der gestreuten Intensität verfolge.rn

What is the intracellular fate of nanoparticles (NPs) taken up by the cells? This question has been investigated for polystyrene NPs of different sizes with a set of molecular biological and biophysical techniques.rnTwo sets of fluorescent NPs, cationic and non-ionic, were synthesized with three different polymerization techniques. Non-ionic particles (132 – 846 nm) were synthesized with dispersion polymerization in an ethanol/water solution. Cationic NPs with 120 nm were synthesized by miniemulsion polymerization Particles with 208, 267 and 603 nm were produced by seeding the 120 nm particle obtained by miniemulsion polymerization with drop-wise added monomer and polymerization of such. The colloidal characterization of all particles showed a comparable amount of the surface groups. In addition, particles were characterized with regard to their size, morphology, solid content, amount of incorporated fluorescent dye and zeta potential. The fluorescent intensities of all particles were measured by fluorescence spectroscopy for calibration in further cellular experiments. rnThe uptake of the NPs to HeLa cells after 1 – 24 h revealed a much higher uptake of cationic NPs in comparison to non-ionic NPs. If the same amount of NPs with different sizes is introduced to the cell, a different amount of particles is present in the cell medium, which complicates a comparison of the uptake. The same conclusion is valid for the particles’ overall surface area. Therefore, HeLa cells were incubated with the same concentration, amount and surface area of NPs. It was found that with the same concentration always the same polymer amount is taking up by cells. However, the amount of particles taken up decreases for the biggest. A correlation to the surface area could not be found. We conclude that particles are endocytosed by an excavator-shovel like mechanism, which does not distinguish between different sizes, but is only dependent on the volume that is taken up. For the decreased amount of large particles, an overload of this mechanism was assumed, which leads to a decrease in the uptake. rnThe participation of specific endocytotic processes has been determined by the use of pharmacological inhibitors, immunocytological staining and immunofluorescence. The uptake of NPs into the endo-lysosomal machinery is dominated by a caveolin-mediated endocytosis. Other pathways, which include macropinocytosis and a dynamin-dependent mechanism but exclude clathrin mediated endocytosis, also occur as competing processes. All particles can be found to some extent in early endosomes, but only bigger particles were proven to localize in late endosomes. No particles were found in lysosomes; at least not in lysosomes that are labeled with Lamp1 and cathepsin D. However, based on the character of the performed experiment, a localization of particles in lysosomes cannot be excluded.rnDuring their ripening process, vesicles undergo a gradual acidification from early over late endosomes to lysosomes. It is hypothesized that NPs in endo-lysosomal compartments experience the same change in pH value. To probe the environmental pH of NPs after endocytosis, the pH-sensitive dye SNARF-4F was grafted onto amino functionalized polystyrene NPs. The pH value is a ratio function of the two emission wavelengths of the protonated and deprotonated form of the dye and is hence independent of concentration changes. The particles were synthesized by the aforementioned miniemulsion polymerization with the addition of the amino functionalized copolymer AEMH. The immobilization of SNARF-4F was performed by an EDC-coupling reaction. The amount of physically adsorbed dye in comparison to covalently bonded dye was 15% as determined by precipitation of the NPs in methanol, which is a very good solvent for SNARF-4F. To determine influences of cellular proteins on the fluorescence properties, a intracellular calibration fit was established with platereader measurements and cLSM imaging by the cell-penetrable SNARF-4F AM ester. Ionophores equilibrated the extracellular and intracellular pH.rnSNARF-4F NPs were taken up well by HeLa cells and showed no toxic effects. The pH environment of SNARF-4F NPs has been qualitatively imaged as a movie over a time period up to 1 h in pseudo-colors by a self-written automated batch program. Quantification revealed an acidification process until pH value of 4.5 over 24 h, which is much slower than the transport of nutrients to lysosomes. NPs are present in early endosomes after min. 1 h, in late endosomes at approx. 8 h and end up in vesicles with a pH value typical for lysosomes after > 24 h. We therefore assume that NPs bear a unique endocytotic mechanism, at least with regards to the kinetic involvedrn

Magnetic Resonance Spectroscopy (MRS) is an advanced clinical and research application which guarantees a specific biochemical and metabolic characterization of tissues by the detection and quantification of key metabolites for diagnosis and disease staging. The "Associazione Italiana di Fisica Medica (AIFM)" has promoted the activity of the "Interconfronto di spettroscopia in RM" working group. The purpose of the study is to compare and analyze results obtained by perfoming MRS on scanners of different manufacturing in order to compile a robust protocol for spectroscopic examinations in clinical routines. This thesis takes part into this project by using the GE Signa HDxt 1.5 T at the Pavillion no. 11 of the S.Orsola-Malpighi hospital in Bologna. The spectral analyses have been performed with the jMRUI package, which includes a wide range of preprocessing and quantification algorithms for signal analysis in the time domain. After the quality assurance on the scanner with standard and innovative methods, both spectra with and without suppression of the water peak have been acquired on the GE test phantom. The comparison of the ratios of the metabolite amplitudes over Creatine computed by the workstation software, which works on the frequencies, and jMRUI shows good agreement, suggesting that quantifications in both domains may lead to consistent results. The characterization of an in-house phantom provided by the working group has achieved its goal of assessing the solution content and the metabolite concentrations with good accuracy. The goodness of the experimental procedure and data analysis has been demonstrated by the correct estimation of the T2 of water, the observed biexponential relaxation curve of Creatine and the correct TE value at which the modulation by J coupling causes the Lactate doublet to be inverted in the spectrum. The work of this thesis has demonstrated that it is possible to perform measurements and establish protocols for data analysis, based on the physical principles of NMR, which are able to provide robust values for the spectral parameters of clinical use.

Eisbohrkerne stellen wertvolle Klimaarchive dar, da sie atmosphärisches Aerosol konservieren. Die Analyse chemischer Verbindungen als Bestandteil atmosphärischer Aerosole in Eisbohrkernen liefert wichtige Informationen über Umweltbedingungen und Klima der Vergangenheit. Zur Untersuchung der α-Dicarbonyle Glyoxal und Methylglyoxal in Eis- und Schneeproben wurde eine neue, sensitive Methode entwickelt, die die Stir Bar Sorptive Extraction (SBSE) mit der Hochleistungsflüssigchromatographie-Massenspektrometrie (HPLC-MS) kombiniert. Zur Analyse von Dicarbonsäuren in Eisbohrkernen wurde eine weitere Methode entwickelt, bei der die Festphasenextraktion mit starkem Anionenaustauscher zum Einsatz kommt. Die Methode erlaubt die Quantifizierung aliphatischer Dicarbonsäuren (≥ C6), einschließlich Pinsäure, sowie aromatischer Carbonsäuren (wie Phthalsäure und Vanillinsäure), wodurch die Bestimmung wichtiger Markerverbindungen für biogene und anthropogene Quellen ermöglicht wurde. Mit Hilfe der entwickelten Methoden wurde ein Eisbohrkern aus den Schweizer Alpen analysiert. Die ermittelten Konzentrationsverläufe der Analyten umfassen die Zeitspanne von 1942 bis 1993. Mittels einer Korrelations- und Hauptkomponentenanalyse konnte gezeigt werden, dass die organischen Verbindungen im Eis hauptsächlich durch Waldbrände und durch vom Menschen verursachte Schadstoffemissionen beeinflusst werden. Im Gegensatz dazu sind die Konzentrationsverläufe einiger Analyten auf den Mineralstaubtransport auf den Gletscher zurückzuführen. Zusätzlich wurde ein Screening der Eisbohrkernproben mittels ultrahochauflösender Massenspektrometrie durchgeführt. Zum ersten Mal wurden in diesem Rahmen auch Organosulfate und Nitrooxyorganosulfate in einem Eisbohrkern identifiziert.

One of the most serious problems of the modern medicine is the growing emergence of antibiotic resistance among pathogenic bacteria. In this circumstance, different and innovative approaches for treating infections caused by multidrug-resistant bacteria are imperatively required. Bacteriophage Therapy is one among the fascinating approaches to be taken into account. This consists of the use of bacteriophages, viruses that infect bacteria, in order to defeat specific bacterial pathogens. Phage therapy is not an innovative idea, indeed, it was widely used around the world in the 1930s and 1940s, in order to treat various infection diseases, and it is still used in Eastern Europe and the former Soviet Union. Nevertheless, Western scientists mostly lost interest in further use and study of phage therapy and abandoned it after the discovery and the spread of antibiotics. The advancement of scientific knowledge of the last years, together with the encouraging results from recent animal studies using phages to treat bacterial infections, and above all the urgent need for novel and effective antimicrobials, have given a prompt for additional rigorous researches in this field. In particular, in the laboratory of synthetic biology of the department of Life Sciences at the University of Warwick, a novel approach was adopted, starting from the original concept of phage therapy, in order to study a concrete alternative to antibiotics. The innovative idea of the project consists in the development of experimental methodologies, which allow to engineer a programmable synthetic phage system using a combination of directed evolution, automation and microfluidics. The main aim is to make “the therapeutics of tomorrow individualized, specific, and self-regulated” (Jaramillo, 2015). In this context, one of the most important key points is the Bacteriophage Quantification. Therefore, in this research work, a mathematical model describing complex dynamics occurring in biological systems involving continuous growth of bacteriophages, modulated by the performance of the host organisms, was implemented as algorithms into a working software using MATLAB. The developed program is able to predict different unknown concentrations of phages much faster than the classical overnight Plaque Assay. What is more, it gives a meaning and an explanation to the obtained data, making inference about the parameter set of the model, that are representative of the bacteriophage-host interaction.

In questa tesi viene presentato un bioreattore in grado di mantenere nel tempo condizioni biologiche tali che consentano di massimizzare i cicli di evoluzione molecolare di vettori di clonazione fagici: litico (T7) o lisogeno (M13). Verranno quindi introdtti concetti legati alla Teoria della Quasispecie e alla relazione tra errori di autoreplicazione e pressioni selettive naturali o artificiali su popolazioni di virus: il modello naturale del sistema evolutivo. Tuttavia, mantenere delle popolazioni di virus significa formire loro un substrato dove replicare. Per fare ciò, altri gruppi di ricerca hanno giá sviluppato complessi e costosi prototipi di macchinari per la crescita continua di popolazioni batteriche: i compartimenti dei sistemi evolutivi. Il bioreattore, oggetto di questo lavoro, fa parte del progetto europeo Evoprog: general purpose programmable machine evolution on a chip (Jaramillo’s Lab, University of Warwick) che, utilizzando tecnologie fagiche e regolazioni sintetiche esistenti, sará in grado di produrre funzionalità biocomputazionali di due ordini di grandezza più veloci rispetto alle tecniche convenzionali, riducendo allo stesso tempo i costi complessivi. Il primo prototipo consiste in uno o piú fermentatori, dove viene fatta crescere la cultura batterica in condizioni ottimizzate di coltivazione continua, e in un cellstat, un volume separato, dove avviene solo la replicazione dei virus. Entrambi i volumi sono di pochi millilitri e appropriatamente interconnessi per consentire una sorta di screening continuo delle biomolecole prodotte all’uscita. Nella parte finale verranno presentati i risultati degli esperimenti preliminari, a dimostrazione dell’affidabilità del prototipo costruito e dei protocolli seguiti per la sterilizzazione e l’assemblaggio del bioreattore. Gli esperimenti effettuati dimostrano il successo di due coltivazioni virali continue e una ricombinazione in vivo di batteriofagi litici o lisogeni ingegnerizzati. La tesi si conclude valutando i futuri sviluppi e i limiti del sistema, tenendo in considerazione, in particolare, alcune applicazioni rivolte agli studi di una terapia batteriofagica.
