Background:Human papillomavirus (HPV) variants differ in their biological and chemical properties, and therefore, may present differences in pathogenicity. Most authors classified variants based on the phylogenetic analysis of L1 region. Nevertheless, recombination in HPV samples is becoming a usual finding and thus, characterizing genetic variability in other regions should be essential. Objectives:We aimed to characterize the genetic variability of HPV 18 in 5 genomic regions: E6, E7, E4, L1 and the Upstream Regulatory Region (URR), working with both single infection and multiple HPV infection samples. Furthermore, we aimed to assess the prevalence of HPV 18 variants in our region and look for possible existence of recombination as well as analyze the relationship between these variants and the type of lesion. Methods: From 2007 to 2010, Clinical Microbiology and Infection Control Department analyzed 44 samples which were positive for HPV 18. Genetic variability was determined in PCR products and variants were assigned to European, Asian-amerindian or African lineage. Recombination and association of variants with different types of lesion was studied. Results: Genetic analysis of the regions revealed a total of 56 nucleotide variations. European, African and Asian-amerindian variants were found in 25/44 (56.8%), 10/44 (22.7%) and 5/44 (11.4%) samples, respectively. We detected the presence of recombinant variants in 2/44 (4.5%) cases. Samples taken from high-grade squamous intraepithelial lesions (H-SIL) only presented variants with specific-african substitutions. Conclusions: Multiple HPV infection, non-european HPV variants prevalence and existence of recombination are considered risk factors for HPV persistence and progression of intraepithelial abnormalities, and therefore, should be taken into consideration in order to help to design and optimize diagnostics protocols as well as improve epidemiologic studies. Our study is one of the few studies in Spain which analyses the genetic variability of HPV18 and we showed the importance of characterizing more than one genomic region in order to detect recombination and classify HPV variants properly

Executive Summary: Circulation and Exchange of Florida Bay and South Florida Coastal Waters The coastal ecosystem of South Florida is comprised of distinct marine environments. Circulation of surface waters and exchange processes, which respond to both local and regional forcings, interconnect different coastal environments. In addition, re-circulating current systems within the South Florida coastal ecosystem such as the Tortugas Gyre contribute to retention of locally spawned larvae. Variability in salinity, chlorophyll, and light transmittance occurs on a wide range of temporal and spatial scales, in response to both natural forcing, such as seasonal precipitation and evaporation and interannual “El Niño” climate signals, and anthropogenic forcing, such as water management practices in south Florida. The full time series of surface property maps are posted at www.aoml.noaa.gov/sfp. Regional surface circulation patterns, shown by satellite-tracked surface drifters, respond to large-scale forcing such as wind variability and sea level slopes. Recent patterns include slow flow from near the mouth of the Shark River to the Lower Keys, rapid flow from the Tortugas to the shelf of the Carolinas, and flow from the Tortugas around the Tortugas Gyre and out of the Florida Straits. The Southwest Florida Shelf and the Atlantic side of the Florida Keys coastal zone are directly connected by passages between the islands of the Middle and Lower Keys. Movement of water between these regions depends on a combination of local wind-forced currents and gravitydriven transports through the passages, produced by cross-Key sea level differences on time scales of several days to weeks, which arise because of differences in physical characteristics (shape, orientation, and depth) of the shelf on either side of the Keys. A southeastward mean flow transports water from western Florida Bay, which undergoes large variations in water quality, to the reef tract. Adequate sampling of oceanographic events requires both the capability of near real-time recognition of these events, and the flexibility to rapidly stage targeted field sampling. Capacity to respond to events is increasing, as demonstrated by investigations of the 2002 “blackwater” event and a 2003 entrainment of Mississippi River water to the Tortugas. In directly, phytoplankton serves as food for all aquatic animals since it is at the base of the food chain in which the phytoplankton-feeding animals are eaten by larger animals and these in turn are consumed by still larger forms. Hence, it becomes evident that the phytoplankton, its presence, and seasonal variations are of great importance. The report at hand is based on a record of the variations in the plankton population of surface waters at a single station, where collections were made biweekly from September 1943 through September 1945. The station chosen was in the channel of the Patuxent River, Maryland, near its entrance into Chesapeake Bay, about midway between the head and the mouth of the Bay. (PDF contains 31 pages)

The California Department of Fish and Game's Natural Stocks Assessment Project (NSAP) collected water quality data at high tides on a monthly basis from February 1991 to October 1994, and during low tides from March 1992 to June 1994 in the Klamath River estuary to describe water quality conditions. NSAP collected data on water temperature, dissolved oxygen, salinity, depth of saltwedge, and Klamath River flow. Klamath River flows ranged from 44.5 cubic meters per second (1570 cfs) in August 1994 to 3832.2 cubic meters per second (135,315 cfs) in March 1993. Saltwater was present in the estuary primarily in the summer and early fall and generally extended 2 to 3 miles upstream. Surface water temperatures ranged from 6-8° C in the winter to 20-24° C in the summer. Summer water temperatures within the saltwedge were generally 5 to 8° C cooler than the surface water temperature. Dissolved oxygen in the estuary was generally greater than 6 to 7 ppm year-round. A sand berm formed at the mouth of the river each year in the late summer or early fall which raised the water level in the estuary and reduced tidal fluctuation so that the Klamath estuary became essentially a lagoon. I hypothesize the formation of the sand berm may increase the production of the estuary and help provide favorable conditions for rearing juvenile chinook salmon.

Elkhorn Slough was first exposed to direct tidal forcing from the waters of Monterey Bay with the construction of Moss Landing Harbor in 1946. Elkhorn Slough is located mid-way between Santa Cruz and Monterey close to the head of Monterey Submarine Canyon. It follows a 10 km circuitous path inland from its entrance at Moss Landing Harbor. Today, Elkhorn Slough is a habitat and sanctuary for a wide variety of marine mammals, fish, and seabirds. The Slough also serves as a sink and pathway for various nutrients and pollutants. These attributes are directly or indirectly affected by its circulation and physical properties. Currents, tides and physical properties of Elkhorn Slough have been observed on an irregular basis since 1970. Based on these observations, the physical characteristics of Elkhorn Slough are examined and summarized. Elkhorn Slough is an ebb-dominated estuary and, as a result, the rise and fall of the tides is asymmetric. The fact that lower low water always follows higher high water and the tidal asymmetry produces ebb currents that are stronger than flooding currents. The presence of extensive mud flats and Salicornia marsh contribute to tidal distortion. Tidal distortion also produces several shallow water constituents including the M3, M4, and M6 overtides and the 2MK3 and MK3 compound tides. Tidal elevations and currents are approximately in quadrature; thus, the tides in Elkhorn Slough have some of the characters of a standing wave system. The temperature and salinity of lower Elkhorn Slough waters reflect, to a large extent, the influence of Monterey Bay waters, whereas the temperature and salinity of the waters of the upper Slough (>5 km from the mouth) are more sensitive to local processes. During the summer, temperature and salinity are higher in the upper slough due to local heating and evaporation. Maximum tidal currents in Elkhorn Slough have increased from approximately 75 to 120 cm/s over the past 30 years. This increase in current speed is primarily due to the change in tidal prism which has increased from approximately 2.5 to 6.2 x 106 m3 between 1956 and 1993. The increase in tidal prism is the result of both 3 rapid man-made changes to the Slough, and the continuing process of tidal erosion. Because of the increase in the tidal prism, the currents in Elkhorn Slough exhibit positive feedback, a process with uncertain consequences. [PDF contains 55 pages]

After stroke, white matter integrity can be affected both locally and distally to the primary lesion location. It has been shown that tract disruption in mirror's regions of the contralateral hemisphere is associated with degree of functional impairment. Fourteen patients suffering right hemispheric focal stroke (S) and eighteen healthy controls (HC) underwent Diffusion Weighted Imaging (DWI) and neuropsychological assessment. The stroke patient group was divided into poor (SP; n = 8) and good (SG; n = 6) cognitive recovery groups according to their cognitive improvement from the acute phase (72 hours after stroke) to the subacute phase (3 months post-stroke). Whole-brain DWI data analysis was performed by computing Diffusion Tensor Imaging (DTI) followed by Tract Based Spatial Statistics (TBSS). Assessment of effects was obtained computing the correlation of the projections on TBSS skeleton of Fractional Anisotropy (FA) and Radial Diffusivity (RD) with cognitive test results. Significant decrease of FA was found only in right brain anatomical areas for the S group when compared to the HC group. Analyzed separately, stroke patients with poor cognitive recovery showed additional significant FA decrease in several left hemisphere regions; whereas SG patients showed significant decrease only in the left genu of corpus callosum when compared to the HC. For the SG group, whole brain analysis revealed significant correlation between the performance in the Semantic Fluency test and the FA in the right hemisphere as well as between the performance in the Grooved Pegboard Test (GPT) and theTrail Making Test-part A and the FA in the left hemisphere. HIGHLIGHTS FOR FY 2003 1. Continued a 3-year threatened Gulf sturgeon population estimate in the Escambia River, Florida and conducted presence-absence surveys in 4 other Florida river systems and 1 bay. 2. Five juvenile Gulf sturgeon collected, near the mouth of the Choctawhatchee River, Florida, were equipped with sonic tags and monitored while over-wintering in Choctawhatchee Bay. 3. Continued to examine Gulf sturgeon marine habitat use. 4. Implemented Gulf Striped Bass Restoration Plan by coordinating the 20th Annual Morone Workshop, leading the technical committee, transporting broodfish, and coordinating the stocking on the Apalachicola-Chattahoochee-Flint (ACF) river system. 5. Over 73,000 Phase II Gulf striped bass were marked with sequential coded wire tags and stocked in the Apalachicola River. Post-stocking evaluations were conducted at 31 sites. 6. Three stream fisheries assessment s were completed to evaluate the fish community at sites slated for habitat restoration by the Partners for Fish and Wildlife Program (PFW). 7. PFW program identified restoration needs and opportunities for 10 areas. 8. Developed an Unpaved Road Evaluation Handbook. 9. Completed restoration of Chipola River Greenway, Seibenhener Streambank Restoration, Blackwater River State Forest, and Anderson Property. 10. Assessments for fluvial geomorphic conditions for design criteria were completed for 3 projects. 11. Geomorphology in Florida streams initiated development of Rosgen regional curves for Northwest Florida for use by the Florida Department of Transportation. 12. Developed a Memorandum of Understanding between partners for enhancing, protecting, and restoring stream, wetland, and upland habitat in northwest Florida 13. Completed aquatic fauna and fish surveys with new emphasis on integration of data from reach level into watershed and landscape scale and keeping database current. 14. Compliance based sampling of impaired waterbodies on Eglin Air Force Base in conjunction with Florida Department of Environmental Protection for Total Maximum Daily Load development support. 15. Surveyed 20 sites for the federally endangered Okaloosa darter, provided habitat descriptions, worked with partners to implement key recovery tasks and set priorities for restoration. 16. Worked with partners to develop a freshwater mussel survey protocol to provide standard operating procedures for establishing the presence/absence of federally listed mussel species within a Federal project area. 17. GIS database was created to identify all known freshwater mussel records from the northeast Gulf ecosystem. 18. Completed recovery plan for seven freshwater mussels and drafted candidate elevation package for seven additional mussels. Developed proposals to implement recovery plan. 19. Worked with Corps of Engineers and State partners to develop improved reservoir operating policies to benefit both riverine and reservoir fisheries for the ACF river system. 20. Multiple outreach projects were completed to detail aquatic resources conservation opportunities. 21. Multiple stream restoration and watershed management projects initiated or completed (see Appendix A).

Oreochromis niloticus is one of the commercial fish species in Opa reservoir. It bred throughout the period of study in the reservoir. The fish species is a maternal mouth brooder with the female specimens carrying eggs and alevins in their mouths. The sex ratio of O. niloticus was 1:1 and the maximum fecundity recorded was 1810 eggs. The fecundity increased as the fish length increased. The relatively high fecundity of the fish species in the reservoir is an indication of the suitability of the small reservoir in contributing to fish production

Neurons in the primate lateral intraparietal area (area LIP) carry visual, saccade-related and eye position activities. The visual and saccade activities are anchored in a retinotopic framework and the overall response magnitude is modulated by eye position. It was proposed that the modulation by eye position might be the basis of a distributed coding of target locations in a head-centered space. Other recording studies demonstrated that area LIP is involved in oculomotor planning. These results overall suggest that area LIP transforms sensory information for motor functions. In this thesis I further explore the role of area LIP in processing saccadic eye movements by observing the effects of reversible inactivation of this area. Macaque monkeys were trained to do visually guided and memory saccades and a double saccade task to examine the use of eye position signal. Finally, by intermixing visual saccades with trials in which two targets were presented at opposite sides of the fixation point, I examined the behavior of visual extinction.

In chapter 2, I will show that lesion of area LIP results in increased latency of contralesional visual and memory saccades. Contralesional memory saccades are also hypometric and slower in velocity. Moreover, the impairment of memory saccades does not vary with the duration of the delay period. This suggests that the oculomotor deficits observed after inactivation of area LIP is not due to the disruption of spatial memory.

In chapter 3, I will show that lesion of area LIP does not severely affect the processing of spontaneous eye movement. However, the monkeys made fewer contralesional saccades and tended to confine their gaze to the ipsilesional field after inactivation of area LIP. On the other hand, lesion of area LIP results in extinction of the contralesional stimulus. When the initial fixation position was varied so that the retinal and spatial locations of the targets could be dissociated, it was found that the extinction behavior could best be described in a head-centered coordinate.

In chapter 4, I will show that inactivation of area LIP disrupts the use of eye position signal to compute the second movement correctly in the double saccade task. If the first saccade steps into the contralesional field, the error rate and latency of the second saccade are both increased. Furthermore, the direction of the first eye movement largely does not have any effect on the impairment of the second saccade. I will argue that this study provides important evidence that the extraretinal signal used for saccadic localization is eye position rather than a displacement vector.

In chapter 5, I will demonstrate that in parietal monkeys the eye drifts toward the lesion side at the end of the memory saccade in darkness. This result suggests that the eye position activity in the posterior parietal cortex is active in nature and subserves gaze holding.

Overall, these results further support the view that area LIP neurons encode spatial locations in a craniotopic framework and is involved in processing voluntary eye movements.

In June 1994 and 1995 stations in the North, Irish, Celtic Seas and the Channel were studied for the occurrence of Myxobolus aeglefini in whiting (Merlangius merlangus). The disease was visible externally as either white nodules of a few millimeters diameter in the upper mouth cavity, gill arches and the basis of pelvic fins and in severe cases also on the lower jaws or in the cornea and sclera of the eye. It was verified morphometrically in histological sections of infected eyes by size and shape of spores. Myxobolus aeglefini was present in low prevalences at two North Sea stations and high prevalences of up to 49 % in the Irish Sea (Solway Firth) during both cruises. Whiting between 23 and 55 cm were found to be infected. Neither length-age prevalences nor condition factors and gonado, spleen, liver somatic indices differed in diseased and healthy fishes.

My thesis studies how people pay attention to other people and the environment. How does the brain figure out what is important and what are the neural mechanisms underlying attention? What is special about salient social cues compared to salient non-social cues? In Chapter I, I review social cues that attract attention, with an emphasis on the neurobiology of these social cues. I also review neurological and psychiatric links: the relationship between saliency, the amygdala and autism. The first empirical chapter then begins by noting that people constantly move in the environment. In Chapter II, I study the spatial cues that attract attention during locomotion using a cued speeded discrimination task. I found that when the motion was expansive, attention was attracted towards the singular point of the optic flow (the focus of expansion, FOE) in a sustained fashion. The more ecologically valid the motion features became (e.g., temporal expansion of each object, spatial depth structure implied by distribution of the size of the objects), the stronger the attentional effects. However, compared to inanimate objects and cues, people preferentially attend to animals and faces, a process in which the amygdala is thought to play an important role. To directly compare social cues and non-social cues in the same experiment and investigate the neural structures processing social cues, in Chapter III, I employ a change detection task and test four rare patients with bilateral amygdala lesions. All four amygdala patients showed a normal pattern of reliably faster and more accurate detection of animate stimuli, suggesting that advantageous processing of social cues can be preserved even without the amygdala, a key structure of the “social brain”. People not only attend to faces, but also pay attention to others’ facial emotions and analyze faces in great detail. Humans have a dedicated system for processing faces and the amygdala has long been associated with a key role in recognizing facial emotions. In Chapter IV, I study the neural mechanisms of emotion perception and find that single neurons in the human amygdala are selective for subjective judgment of others’ emotions. Lastly, people typically pay special attention to faces and people, but people with autism spectrum disorders (ASD) might not. To further study social attention and explore possible deficits of social attention in autism, in Chapter V, I employ a visual search task and show that people with ASD have reduced attention, especially social attention, to target-congruent objects in the search array. This deficit cannot be explained by low-level visual properties of the stimuli and is independent of the amygdala, but it is dependent on task demands. Overall, through visual psychophysics with concurrent eye-tracking, my thesis found and analyzed socially salient cues and compared social vs. non-social cues and healthy vs. clinical populations. Neural mechanisms underlying social saliency were elucidated through electrophysiology and lesion studies. I finally propose further research questions based on the findings in my thesis and introduce my follow-up studies and preliminary results beyond the scope of this thesis in the very last section, Future Directions.

As espécies reativas de oxigênio (ERO) são geradas durante o metabolismo celular normal e podem produzir vários danos oxidativos no DNA, tais como lesões nas bases nitrogenadas ou sítios apurínico/apirimidínico (AP). Essas lesões podem acarretar acúmulo de sítios de mutações, caso esses danos não sejam reparados. Entretanto, as bactérias possuem vários mecanismos de defesa contra as ERO que desempenham um importante papel na manutenção da fisiologia. O objetivo deste trabalho foi o de avaliar se sistemas enzimáticos, como o reparo por excisão de bases (BER), sistema SOS e SoxRS, interferem em respostas como a sensibilidade aos antibióticos, aderência das células bacterianas a superfícies bióticas ou abióticas e formação de biofilme. Os mutantes utilizados no presente estudo são todos derivados de Escherichia coli K-12 e os resultados obtidos mostraram que, dos mutantes BER testados, o único que apresentou diferença no perfil de sensibilidade aos antimicrobiamos em relação à cepa selvagem (AB1157) foi o mutante xthA- (BW9091), deficiente em exonuclease III. No teste de aderência qualitativo realizado com linhagem de células HEp-2 (originária de carcinoma de laringe humana) foi observado que onze cepas da nossa coleção, apresentaram um padrão denominando like-AA, contrastando com o que era esperado para as cepas de E. coli utilizadas como controle negativo, que apresentam aderência discreta sem padrão típico. A aderência manose-sensível via fímbria do tipo I avaliada nesse estudo mostrou que essa fimbria, possui um papel relevante na intensidade da aderência e filamentação nessas cepas estudas. A filamentação é uma resposta SOS importante para que o genoma seja reparado antes de ser partilhado pelas células filhas. Além disso, com relação à formação de biofilme, oito cepas apresentaram um biofilme forte sendo que essa resposta não foi acompanhada pelo aumento da intensidade de filamentação. Nossos resultados em conjunto sugerem o envolvimento de estresse oxidativo na definição de parâmetros como sensibilidade a antimicrobianos, padrão e intensidade de aderência, filamentação e formação de biofilme nas amostras de E. coli K-12 avaliadas neste trabalho. Sugerimos que a aderência gera estresse oxidativo causando danos no DNA, o que leva a indução do sistema SOS resultando na resposta de filamentação observada.

A major survey of the River Endrick was carried out in 1959-60. This survey was repeated three decades later in 1989-90 and comparisons were made of the fauna at the two times of sampling. During both surveys, photographs were taken of all the sampling sites and the objective of the present paper is to compare some of these photographs and discuss the value of photography in studies of river ecology. The sites used for photographic comparison were not chosen originally for that purpose but as appropriate places on the river from source to mouth to study its ecology. The pairs of photos now available have proved of interest and value and some lessons have been learned in relation to the selection of sites for any future photographic studies. Ideally photos should be taken in more than one season of the year as much of the river can be obscured by riparian trees and shrubs during the vegetative season. The exact position from which each photograph is taken is also a major factor to be considered.

O presente estudo teve como objetivos avaliar se a aplicação de verniz fluoretado com periodicidade semestral em crianças pré-escolares reduz o número de crianças com lesões de cárie em dentina na dentição decídua, diminui a incidência de lesões de cárie em esmalte e dentina, está inversamente associado à ocorrência de dor e abscesso dentário e produz quaisquer efeitos adversos. A população de estudo consistiu de 200 crianças na faixa etária de 12 a 48 meses, recrutadas em uma unidade de saúde pública da cidade do Rio de Janeiro, as quais foram alocadas aleatoriamente nos grupos teste (verniz fluoretado Duraphat) e controle (verniz placebo). Para o registro da incidência de cárie, as crianças foram examinadas na linha de base e a cada seis meses, durante um ano, por dois odontopediatras previamente treinados e calibrados (Kappa=0,85). A ocorrência de dor, abscesso e efeitos adversos foi verificada a partir de entrevistas com os responsáveis. Os participantes, os seus responsáveis, os operadores e os examinadores desconheciam a qual grupo cada criança pertencia. No final do período de acompanhamento, 71 crianças do grupo teste e 77 do grupo controle foram avaliadas. Constatou-se que, nos grupos teste e controle, o número de crianças com novas lesões de cárie em dentina foi igual a 13 e 20 (teste Qui-quadrado, p=0,34) e que a média do incremento de cárie considerando apenas lesões em dentina (c3eos) foi de 1,1(dp=3,4) e de 1,4(dp=2,8), respectivamente (teste de Mann-Whitney, p=0,29). Uma criança apresentou dor de dente e abscesso dentário e outras duas crianças apresentaram apenas dor de dente. Todas pertenciam ao grupo teste. Com relação aos efeitos adversos, encontrou-se que uma criança pertencente ao grupo controle relatou ardência na cavidade bucal após a aplicação do placebo e que o responsável por um participante do grupo teste sentiu-se incomodado com a coloração amarelada dos dentes da criança após a aplicação do verniz fluoretado. Concluiu-se que a aplicação de verniz fluoretado com periodicidade semestral em crianças pré-escolares é segura e parece contribuir para o controle da progressão de cárie. Contudo, é necessário um período de acompanhamento mais longo para se obter evidência conclusiva a respeito da efetividade dessa intervenção. Não houve associação entre a ocorrência de dor e abscesso dentário e o uso profissional do verniz fluoretado.
