This baseline assessment of Jobos Bay and surrounding marine ecosystems consists of a two part series. The first report (Zitello et al., 2008) described the characteristics of the Bay and its watershed, including modeling work related to nutrients and sediment fluxes, based on existing data. The second portion of this assessment, presented in this document, presents the results of new field studies conducted to fill data gaps identified in previous studies, to provide a more complete characterization of Jobos Bay and the surrounding coral reef ecosystems. Specifically, the objective was to establish baseline values for the distribution of habitats, nutrients, contaminants, fi sh, and benthic communities. This baseline assessment is the first step in evaluating the effectiveness in changes in best management practices in the watershed. This baseline assessment is part of the Conservation Effects Assessment Project (CEAP), which is a multi-agency effort to quantify the environmental benefits of conservation practices used by agricultural producers participating in selected U.S. Department of Agriculture (USDA) conservation programs. Partners in the CEAP Jobos Bay Special Emphasis Watershed (SEW) included USDA’s Agricultural Research Service (ARS) and the Natural Resources Conservation Service (NRCS), National Oceanic and Atmospheric Administration (NOAA) and the Government of Puerto Rico. The project originated from an on-going collaboration between USDA and NOAA on the U.S. Coral Reef Task Force. The Jobos Bay watershed was chosen because the predominant land use is agriculture, including agricultural lands adjacent to the Jobos Bay National Estuarine Research Reserve (JBNERR or Reserve), one of NOAA’s 26 National Estuarine Research Reserves (NERR). This report is organized into six chapters that represent a suite of interrelated studies. Chapter 1 provides a short introduction to Jobos Bay, including the land use and hydrology of the watershed. Chapter 2 is focused on benthic mapping and provides the methods and results of newly created benthic maps for Jobos Bay and the surrounding coral reef ecosystem. Chapter 3 presents the results of new surveys of fish, marine debris, and reef communities of the system. Chapter 4 is focused on the distribution of chemical contaminants in sediments within the Bay and corals outside of the Bay. Chapter 5 focuses on quantifying nutrient and pesticide concentrations in the surface waters at the Reserve’s System-Wide Monitoring Program (SWMP) sites. Chapter 6 is a brief summary discussion that highlights key findings of the entire suite of studies.

A study was conducted, in association with the Alabama and Mississippi National Estuarine Research Reserves (NERRs) in the Gulf of Mexico (GoM) as well as the Georgia, South Carolina, and North Carolina NERRs in the Southeast (SE), to evaluate the impacts of coastal development on tidal creek sentinel habitats, including potential impacts to human health and well-being. Uplands associated with Southeast and Gulf of Mexico tidal creeks, and the salt marshes they drain, are popular locations for building homes, resorts, and recreational facilities because of the high quality of life and mild climate associated with these environments. Tidal creeks form part of the estuarine ecosystem characterized by high biological productivity, great ecological value, complex environmental gradients, and numerous interconnected processes. This research combined a watershed-level study integrating ecological, public health and human dimension attributes with watershed-level land cover data. The approach used for this research was based upon a comparative watershed and ecosystem approach that sampled tidal creek networks draining developed watersheds (e.g., suburban, urban, and industrial) as well as undeveloped sites (Holland et al. 2004, Sanger et al. 2008). The primary objective of this work was to define the relationships between coastal development with its concomitant land cover changes, and non-point source pollution loading and the ecological and human health and wellbeing status of tidal creek ecosystems. Nineteen tidal creek systems, located along the Southeastern United States coast from southern North Carolina to southern Georgia, and five Gulf of Mexico systems from Alabama and Mississippi were sampled during summer (June-August) 2005, 2006 (SE) and 2008 (GoM). Within each system, creeks were divided into two primary segments based upon tidal zoning: intertidal (i.e., shallow, narrow headwater sections) and subtidal (i.e., deeper and wider sections), and watersheds were delineated for each segment. In total, we report findings on 29 intertidal and 24 subtidal creeks. Indicators sampled throughout each creek included water quality (e.g., dissolved oxygen, salinity, nutrients, chlorophyll-a levels), sediment quality (e.g., characteristics, contaminant levels including emerging contaminants), pathogen and viral indicators (e.g., fecal coliform, enterococci, F+ coliphages, F- coliphages), and abundance and tissue contamination of biological resources (e.g., macrobenthic and nektonic communities, shellfish tissue contaminants). Tidal creeks have been identified as a sentinel habitat to assess the impacts of coastal development on estuarine areas in the southeastern US. A conceptual model for tidal creeks in the southeastern US identifies that human alterations (stressors) of upland in a watershed such as increased impervious cover will lead to changes in the physical and chemical environment such as microbial and nutrient pollution (exposures), of a receiving water body which then lead to changes in the living resources (responses). The overall objective of this study is to evaluate the applicability of the current tidal creek classification framework and conceptual model linking tidal creek ecological condition to potential impacts of development and urban growth on ecosystem value and function in the Gulf of Mexico US in collaboration with Gulf of Mexico NERR sites. The conceptual model was validated for the Gulf of Mexico US tidal creeks. The tidal creek classification system developed for the southeastern US could be applied to the Gulf of Mexico tidal creeks; however, some differences were found that warrant further examination. In particular, pollutants appeared to translate further downstream in the Gulf of Mexico US compared to the southeastern US. These differences are likely the result of the morphological and oceanographic differences between the two regions. Tidal creeks appear to serve as sentinel habitats to provide an early warning of the ensuing harm to the larger ecosystem in both the Southeastern and Gulf of Mexico US tidal creeks.

This report presents an initial characterization of chemical contamination in coral tissues (Porites astreoides) from southwest Puerto Rico. It is the second technical report from a project to characterize chemical contaminants and assess linkages between contamination and coral condition. The first report quantified chemical contaminants in sediments from southwest Puerto Rico. This document summarizes the analysis of nearly 150 chemical contaminants in coral tissues. Although only eight coral samples were collected, some observations can be made on the correlations between observed tissue and sediment contaminant concentrations. The concentrations of polycyclic aromatic hydrocarbons (PAHs), typically associated with petroleum spills and the combustion of fossil fuels, and polychlorinated biphenyls (PCBs) in the coral tissues were comparable to concentrations found in adjacent sediments. However, the concentration of a chemical contaminant (e.g., PAHs) in the coral tissues at a particular site was not a good predictor of what was in the adjacent sediments. In addition, the types of PAHs found in the coral tissues were somewhat different (higher ratios of alkylated PAHs) than in sediments. The levels of PCBs and DDT in coral tissues appeared higher just outside of Guanica Bay, and there was evidence of a downstream concentration gradient for these two contaminant classes. The trace elements copper, zinc and nickel were frequently detected in coral tissues, and the concentration in the corals was usually comparable to that found in adjacent sediments. Chromium was an exception in that it was not detected in any of the coral tissues analyzed. Additional work is needed to assess how spatial patterns in chemical contamination affect coral condition, abundance and distribution.

Loligo opalescens live less than a year and die after a short spawning period before all oocytes are expended. Potential fecundity (EP), the standing stock of all oocytes just before the onset of spawning, increased with dorsal mantle length (L), where EP = 29.8L. For the average female squid (L of 129 mm), EP was 3844 oocytes. During the spawning period, no oogonia were produced; therefore the standing stock of oocytes declined as they were ovulated. This decline in oocytes was correlated with a decline in mantle condition and an increase in the size of the smallest oocyte in the ovary. Close agreement between the decline in estimated body weight and standing stock of oocytes during the spawning period indicated that maturation and spawning of eggs could largely, if not entirely, be supported by the conversion of energy reserves in tissue. Loligo opalescens, newly recruited to the spawning population, ovulated about 36% of their potential fecundity during their first spawning day and fewer ova were released in subsequent days. Loligo opalescens do not spawn all of their oocytes; a small percentage of the spawning population may live long enough to spawn 78% of their potential fecundity. Loligo opalescens are taken in a spawning grounds fishery off California, where nearly all of the catch are mature spawning adults. Thirty-three percent of the potential fecundity of L. opalescens was deposited before they were taken by the fishery (December 1998−99). This observation led to the development of a management strategy based on monitoring the escapement of eggs from the fishery. The strategy requires estimation of the fecundity realized by the average squid in the population which is a function of egg deposition and mortality rates. A model indicated that the daily total mortality rate on the spawning ground may be about 0.45 and that the average adult may live only 1.67 days after spawning begins. The rate at which eggs escape the fishery was modeled and the sensitivity of changing daily rates of fishing mortality, natural mortality, and egg deposition was examined. A rapid method for monitoring the fecundity of the L. opalescens catch was developed.

Testis histological structure was studied in bluefin tuna (Thunnus thynnus) from the eastern Atlantic and Mediterranean during the reproductive season (from late April to early June). Testicular maturation was investigated by comparing samples from bluefin tuna caught on their eastward reproductive migration off Barbate (Strait of Gibraltar area) with samples of bluefin tuna fished in spawning grounds around the Balearic Islands. Histological evaluations of cross sections showed that the testis consists of two structurally different regions, an outer proliferative region where germ cells develop synchronously in cysts, and a central region made up of a well-developed system of ducts that convey the spermatozoa produced in the proliferative region to the main sperm duct. Ultrastructural features of the different stages of the male germ cell line are very similar to those described in other teleost species. The bluefin tuna testis is of the unrestricted spermatogonial testicular type, where primary spermatogonia are present all along the germinative portion of the lobules. All stages of spermatogenesis were present in the gonad tissue of migrant and spawning bluefin tuna, although spermatids were more abundant in spawning fish. The testis size was found to increase by a factor of four (on average) during migration to the Mediterranean spawning grounds, whereas the fat bodies (mesenteric lipid stores associated with the gonads) became reduced to half their weight, and the liver mass did not change significantly with sexual maturation. Linear regression analysis of the pooled data of migrant and spawning bluefin tuna revealed a significant negative correlation between the gonad index (IG) and the fat tissue index (IF), and a weaker positive correlation between the gonad index (IG) and the liver index (IL). Our analyses indicate that the liver does not play a significant role in the storage of lipids and that mesenteric lipid reserves constitute an important energy source for gametogenesis in bluefin tuna.

Juvenile chinook salmon, Oncorhynchus tshawytscha, from natal streams in California’s Central Valley demonstrated little estuarine dependency but grew rapidly once in coastal waters. We collected juvenile chinook salmon at locations spanning the San Francisco Estuary from the western side of the freshwater delta—at the confluence of the Sacramento and San Joaquin Rivers—to the estuary exit at the Golden Gate and in the coastal waters of the Gulf of the Farallones. Juveniles spent about 40 d migrating through the estuary at an estimated rate of 1.6 km/d or faster during their migration season (May and June 1997) toward the ocean. Mean growth in length (0.18 mm/d) and weight (0.02 g/d) was insignificant in young chinook salmon while in the estuary, but estimated daily growth of 0.6 mm/d and 0.5 g/d in the ocean was rapid (P≤0.001). Condition (K factor) declined in the estuary, but improved markedly in ocean fish. Total body protein, total lipid, triacylglycerols (TAG), polar lipids, cholesterol, and nonesterified fatty acids concentrations did not change in juveniles in the estuary, but total lipid and TAG were depleted in ocean juveniles. As young chinook migrated from freshwater to the ocean, their prey changed progressively in importance from invertebrates to fish larvae. Once in coastal waters, juvenile salmon appear to employ a strategy of rapid growth at the expense of energy reserves to increase survival potential. In 1997, environmental conditions did not impede development: freshwater discharge was above average and water temperatures were only slightly elevated, within the species’ tolerance. Data suggest that chinook salmon from California’s Central Valley have evolved a strong ecological propensity for a ocean-type life history. But unlike populations in the Pacific Northwest, they show little estuarine dependency and proceed to the ocean to benefit from the upwelling-driven, biologically productive coastal waters.

草地在世界各种不同的气候带和土壤类型区均有分布,约占陆地面积的24%。尽管二十世纪中叶以来,人类通过各种措施,使氮素由大气圈进入生物圈的量已经翻了一翻,但是,草地生态系统由于没有得到足够的氮素补充,其生产力至少是季节性地受到氮素的制约。我国草原生态系统的退化与氮素匮乏已经引起了广泛重视。尽管一些研究者的工作已经涉及到氮素循环的一些方面,但是关于草原生态系统的氮素平衡过程的系统研究迄今尚未开展。地下器官中贮藏养分的积累是多年生牧草抵御不良环境条件的物质保障,碳水化合物是我国典型草原植物重要的贮藏营养物质。但是关于我国草原生态系统贮藏养分的研究还相当匮乏。值得一提的是,不合理的人类活动也加剧了草地生态系统氮素的损失,甚至对全球环境和人类健康产生了重要影响。为此,我们在中国科学院内蒙古草原生态系统定位研究站的羊草样地设计了氮素添加试验,采用15N稀释法对典型草原羊草群落的氮素吸收利用、氮素平衡进行了研究,并就氮素添加条件下,植物氮素利用与植物竞争的关系、氮素吸收分配与牧草生物产量与品质的关系进行了探讨。同时采用高效液相色谱对羊草群落植物贮藏碳水化合物的种类与含量进行了测定。 15N稀释法的试验结果表明:我国典型草原羊草群落吸收的氮素平均16.41%来源于肥料,83.59%来源于土壤。氮素添加不仅显著促进了羊草群落地上器官对肥料氮索和土壤氮素的吸收量,而且促进了地下器官对肥料氮素和土壤氮素的吸收量。生物量达到最大时,羊草群落吸收的氮素分配到地下器官中的比例平均为74.85%,分配到地上器官中的比例平均为25.15%。植物吸收的肥料氮素在地上和地下器官之间的分配比例约各占50%。 在我国典型草原羊草群落,植物对肥料氮素的回收率仅为31.61%,氮素添加显著影响羊草群落植物对肥料氮素的回收,随着氮素添加量的提高,地上和地下植物器官对肥料氮素的回收量均显著提高。凋落物的肥料氮素回收率为2.92%,地下凋落物的回收率显著高于地上凋落物。肥料氮素的土壤存留率为36.16%,主要分布在地表至40cm的土层范围内(>95%)。各土层存留的标记肥料氮素量均随着氮素添加量的增加而显著提高。肥料氮素的当季损失率为21.77%-43.38%。风险:收益分析表明,在本试验条件下,添加5.25gN/m2与28gN/m2的处理风险大于收益,添加17.5g/m2的处理风险最低,收益最高,在草原生态系统的管理中可以参考。 为了了解羊草群落植物的竞争能力是否对羊草群落植物的相对多度有影响,我们对不同盖度的10个物种的15N吸收速率、15N分配、植物组织氮素含量、单株生物量、根/冠比、氮素生产力等反映植物竞争能力的指标进行了测定和分析。发现向根系的氮素分配比例、根/冠比、和氮素生产力与植物的相对盖度显著正相关,向地上器官的氮素分配比例、氮素吸收速率与相对盖度呈显著负相关,而植物组织氮素含量、和单株生物量与植物相对盖度无关。 试验前,我们认为氮素吸收速率应该与植物的相对多度显著正相关,但是本试验发现却是显著负相关。这一结果说明,高的氮素吸收速率并不能代表较高的竞争能力,而是稀少植物能够与优势植物共存的一种生理机制。 氮素的吸收与分配显著地影响牧草的生物产量和品质。氮素添加提高了羊草生物量,促进了生物量向地上器官的分配比例,降低了向根系的分配比例,使根/冠比显著降低。氮素添加促进了羊草对氮素的吸收以及向茎叶中的分配比例,降低了向根系的分配比例,提高了羊草各器官的氮素含量和地上器官的蛋白质含量,对根系的蛋白质含量无显著影响。本试验条件下,氮素添加水平为17.5gN/m2时,羊草根、茎、叶生物产量均最高。与17.5gN/m2的处理相比较,添加28gN/m2的处理,羊草的生物产量以及牧草蛋白质含量均无显著差异。初步认为,本实验条件下,17. 5gN/m2是较为适宜的氮素添加量。 地下器官中贮藏养分的积累是多年生牧草抵御不良环境条件的物质保障,碳水化合物是我国典型草原植物重要的贮藏营养。采用高效液相色谱(HPLC)对羊草群落地下器官的贮藏性碳水化合物进行了分析。结果表明,羊草群落地下贮藏碳水化合物种类主要包括甘露糖醇、果聚糖、蔗糖、葡萄糖和果糖。其中甘露糖醇是最主要贮藏碳水化合物,约占60%;其次是果聚糖,约占30%。氮素添加量对羊草群落地下贮藏碳水化合物有显著影响。在0~50 g NH4N03. m-2.yr-1范围内,随着氮素添加量的增加,总糖、果聚糖、甘露糖醇的含量均逐渐升高。氮素添加时期对羊草群落地下贮藏碳水化合物含量亦有显著影响。7月初(雨季)添加氮素比4月份(牧草开始返青)更有利于牧草地下贮藏碳水化合物的积累。 对羊草根茎中的贮藏性碳水化合物的测定结果表明,羊草根茎中的贮藏碳水化合物组分主要包括果聚糖、甘露糖醇、蔗糖、葡萄糖和果糖。其中果聚糖是最主要贮藏碳水化合物,约占60%:其次是甘露糖醇,约占20%。氮素添加量对羊草根茎中的贮藏碳水化合物有显著影响。在0~17.5 g N/m2范围内,随着氮素添加量的增加,总糖、果聚糖、甘露糖醇的含量均逐渐升高。氮素添加时期对羊草根茎中的贮藏碳水化合物的含量亦有显著影响。在7月初添加氮素比4月份添加氮素更有利于贮藏碳水化合物的积累。

The liver, heart and muscle tissues of Rohu, (Labeo rohita, Hamilton) were examined for their ubiquinone (UQ) and tocopherol contents. These three tissues contained respectively 11.60, 3.94 and 0.19 mg of ubiquinone and 10.16, 5.32 and 3.58 mg of tocopherol per 100 g. The 4% (V/V) of diethyl ether (EE) in light petroleum ether (PE) fractions of all three tissues on paper chromatographic separation gave spots having the same Rf value as standard ubiquinone-50 (UQ 10). Both the 4% and 6% (V/V) diethyl ether in light petroleum ether fraction of liver, heart and muscle tissues gave a single spot with the same Rf value as α – tocopherol.

Following the global stringent legislations regulating the wastes generated from the drilling process of oil exploration and production activities, the management of hazardous drill cuttings has become one of the pressing needs confronting the petroleum industry. Most of the prevalent treatment techniques adopted by oil companies are extremely expensive and/or the treated product has to be landfilled without any potential end-use; thereby rendering these solutions unsustainable. The technique of stabilisation/solidification is being investigated in this research to treat drill cuttings prior to landfilling or for potential re-use in construction products. Two case studies were explored namely North Sea and Red Sea. Given the known difficulties with stabilising/solidifying oils and chlorides, this research made use of model drill cutting mixes based on typical drill cutting from the two case studies, which contained 4.2% and 10.95% average concentrations of hydrocarbons; and 2.03% and 2.13% of chlorides, by weight respectively. A number of different binders, including a range of conventional viz. Portland cement (PC) as well as less-conventional viz. zeolite, or waste binders viz. cement kiln dust (CKD), fly ash and compost were tested to assess their ability to treat the North Sea and Red Sea model drill cuttings. The dry binder content by weight was 10%, 20% and 30%. In addition, raw drill cuttings from one of the North Sea offshore rigs were stabilised/solidified using 30% PC. The characteristics of the final stabilised/solidified product were finally compared to those of thermally treated cuttings. The effectiveness of the treatment using the different binder systems was compared in the light of the aforementioned two contaminants only. A set of physical tests (unconfined compressive strength (UCS)), chemical tests (NRA leachability) and micro-structural examinations (using scanning electron microscopy (SEM), and X-ray diffraction (XRD)) were used to evaluate the relative performance of the different binder mixes in treating the drill cuttings. The results showed that the observed UCS covered a wide range of values indicating various feasible end-use scenarios for the treated cuttings within the construction industry. The teachability results showed the reduction of the model drill cuttings to a stable non-reactive hazardous waste, compliant with the UK acceptance criteria for non-hazardous landfills: (a) by most of the 30% and 20% binders for chloride concentrations, and (b) by the 20% and 30% of compost-PC and CKD-PC binders for the Red Sea cuttings. The 20% and 30% compost-PC and CKD-PC binders successfully reduced the leached oil concentration of the North Sea cuttings to inert levels. Copyright 2007, Society of Petroleum Engineers.

The coastal development and human activities along the Suez Gulf leading to sedimentation, degrade the quality of water, disturbing the natural structure and functions of aquatic communities. The Suez Gulf is a large semi-closed area with a 346 km long coastline on the western beach side. The prevailing physicochemical parameters in shallow intertidal waters were measured seasonally over the year. Benthic faunas in the sampling sites were studied indicating their regional distribution in relation to the impact of different environmental parameters in the intertidal region. The concentration of copper in seawater reached high level at St. IV (4.57 ug/1), which is exposed to sewage and petroleum hydrocarbons. The grain size of the sediment is a determining factor for the organic carbon concentration and the sandy substrate enhances organic matter degradation processes. A large number of oil fields are present along the western coast of the Suez Gulf, therefore, cadmium and organic matter appeared to be high. The values of pH did not vary greatly among the different sampling sites. It was high at EI-Ein, El-Sukhna and Ras-Shukeir due to the disposal of mainly acidic sewage and industrial effluents of the two stations Adabiya and Ras-Gharib respectively. The macrobenthos included 71 species embraced mainly from Mollusca (53.5% Gastropoda and 12.7% Bivalvia) and the other invertebrates included 7 groups namely, Rhizostoma, Polychaeta, Cirripedia, Amphipoda, Isopoda, Decapoda and Echinodermata. The distribution of benthos is affected by the temperature and salinity of seawater. The concentration of organic matter in seawater and in sediments in shallow waters shows high values in the central part of the Gulf of Suez.

The Hainan gibbon (Nomascus hainanus) is one of the most endangered primates in the world, confined to mature natural forest in Hainan Island, China. We assessed changes in habitat condition on the island between 1991 and 2008, using vegetation maps generated by remote-sensing images. We defined forest suitable for gibbons based on composition, tree size and canopy cover. During the 17-year period, the area of suitable gibbon forest decreased by 540 km(2) (35%) across the whole island, and by 6.3 km(2) (7%) in the locality of the sole remaining gibbon population at Bawangling National Nature Reserve. The forest patches large enough (>1 km(2)) to support a gibbon group decreased from 754 km(2) to 316 km(2) in total area, and from 92 to 64 in number. Suitable natural forest was mainly replaced by plantations below 760 m, or degraded by logging, grazing and planting of pines above 760 m. Meanwhile, forests in former confirmed gibbon areas became more fragmented: mean area of patches decreased by 53%. We mapped the patches of natural forest in good condition which could potentially support gibbons. We recommend a freeze on further expansion of plantations between core patches at Bawangling, Jiaxi-Houmiling and Yinggeling Nature Reserves in accordance with forest protection regulations; establishment of nature reserves in currently unprotected natural forest patches elsewhere in line with the local government's nature reserve expansion policy; and active natural-forest restoration between remaining fragments at Bawangling. Aim of the study: Previously, we reported that the petroleum ether fraction, RC-1, and EtOAc fraction, RC-2, of the medicinal plant Rhus chinensis showed potent anti-HIV-1 activities. To address anti-HIV-1 constituents of RC-1 and RC-2, 17 compounds were
