The report provides recommendations to policy makers in science and scholarly research regarding IPR policy to increase the impact of research and make the outcomes more available. The report argues that the impact of publicly-funded research outputs can be increased through a fairer balance between private and public interest in copyright legislation. This will allow for wider access to and easier re-use of published research reports. The common practice of authors being required to assign all rights to a publisher restricts the impact of research outputs and should be replaced by wider use of a non-exclusive licence. Full access and re-use rights to research data should be encouraged through use of a research-friendly licence.

Background: Gene expression technologies have opened up new ways to diagnose and treat cancer and other diseases. Clustering algorithms are a useful approach with which to analyze genome expression data. They attempt to partition the genes into groups exhibiting similar patterns of variation in expression level. An important problem associated with gene classification is to discern whether the clustering process can find a relevant partition as well as the identification of new genes classes. There are two key aspects to classification: the estimation of the number of clusters, and the decision as to whether a new unit (gene, tumor sample ... ) belongs to one of these previously identified clusters or to a new group. Results: ICGE is a user-friendly R package which provides many functions related to this problem: identify the number of clusters using mixed variables, usually found by applied biomedical researchers; detect whether the data have a cluster structure; identify whether a new unit belongs to one of the pre-identified clusters or to a novel group, and classify new units into the corresponding cluster. The functions in the ICGE package are accompanied by help files and easy examples to facilitate its use. Conclusions: We demonstrate the utility of ICGE by analyzing simulated and real data sets. The results show that ICGE could be very useful to a broad research community.

The Alliance for Coastal Technologies (ACT) held a Workshop on Sensor Technology for Assessing Groundwater-Surface Water Interactions in the Coastal Zone on March 7 to 9,2005 in Savannah, GA. The main goal of the workshop was to summarize the general parameters, which have been found to be useful in assessing groundwater-surface water (GW-SW) interactions in the coastal zone. The workshop participants (Appendix I) were specifically charged with identifying the types of sensor systems, if any, that have been used to obtain time-series data and to make known which parameters may be the most amenable to the development/application of sensor technology. The group consisted of researchers, industry representatives, and environmental managers. Four general recommendations were made: 1. Educate coastal managers and agencies on the importance of GW-SW interactions, keeping in mind that regulatory agencies are driven by a different set of rules than researchers: the focus is on understanding the significance of the problem and providing solutions. ACT could facilitate this process in two ways. First, given that the research literature on this subject is fairly diffuse, ACT could provide links from its web site to fact sheets or other literature. Second, ACT could organize a focused meeting for managers and/or agency groups. Encourage development of primary tools for quantifying flow. The most promising technology in this respect is flow meters designed for flux chambers, mainly because they should be simple to use and can be made relatively inexpensively. However, it should be kept in mind that they provide only point measurements and several would need to be deployed as a network in order to obtain reliable flow estimates. For evaluating system wide GW-SW interactions, tools that integrate the signal over large areas would be required. Suggestions include a user-friendly hydrogeologic models, keeping in mind that freshwater flow is not the entire story, or continuous radon monitors. Though the latter would be slightly more difficult to use in terms of background knowledge, such an instrument would be low power and easy to operate and maintain. ACT could facilitate this recommendation by identifying funding opportunities on its web site and/or performing evaluations of existing technologies that could be summarized on the web site. We present a prototype that implements a set of logical rules to prove the satis ability for a class of speci cations on XML documents. Speci cations are given by means of constraints built on Boolean XPath patterns. The main goal of this tool is to test if a given speci cation is satis able or not, showing the history of the execution. It can also be used to test if a given document is a model of a given speci cation and, as a subproduct, it allows to look for all the relations (monomorphisms) between two patterns or the result of doing some operations by combining patterns in di erent ways. The results of these operations are visually shown and therefore the tool makes these operations more understandable. The implementation of the algorithm has been written in Prolog but the prototype has a Java interface for an easy and friendly use.

In this time of scarce resources, coastal resource managers must find ways to prioritize conservation, land use, and restoration efforts. The Habitat Priority Planner (HPP) is a free geospatial tool created by the National Oceanic and Atmospheric Administration’s Coastal Services Center that has received wide praise for its ease of use and broad applicability to conservation strategic planning, restoration, climate change scenarios, and other natural resource management actions. Not a geographic information system (GIS) user? Don’t worry―this tool was designed to be used in a team setting. One intermediate-level GIS user can push the buttons to show quick results while a roomful of resource managers and stakeholders provide input criteria that determine the results. The Habitat Priority Planner is a toolbar for ESRI’s ArcGIS platform that is composed of three modules: Habitat Classification, Habitat Analysis, and Data Explorer. The tool calculates basic ecological statistics that are used to examine how habitats function within a landscape. The tool pre‐packages several common landscape metrics into a user‐friendly interface for intermediate GIS users. In addition, HPP allows the user to build queries interactively using a graphical interface for demonstrating criteria selections quickly in a visual manner that is useful in stakeholder interactions. Tool advocates and users include land trusts, conservation alliances, nonprofit organizations, and select National Estuarine Research Reserves and refuges of the U.S. Fish and Wildlife Service. Participants in this session will learn the basic requirements for HPP use and the multiple ways the HPP has been applied to geographies nationwide. (PDF contains 5 pages)

This thesis presents the development of chip-based technology for informative in vitro cancer diagnostics. In the first part of this thesis, I will present my contribution in the development of a technology called “Nucleic Acid Cell Sorting (NACS)”, based on microarrays composed of nucleic acid encoded peptide major histocompatibility complexes (p/MHC), and the experimental and theoretical methods to detect and analyze secreted proteins from single or few cells.
Secondly, a novel portable platform for imaging of cellular metabolism with radio probes is presented. A microfluidic chip, so called “Radiopharmaceutical Imaging Chip” (RIMChip), combined with a beta-particle imaging camera, is developed to visualize the uptake of radio probes in a small number of cells. Due to its sophisticated design, RIMChip allows robust and user-friendly execution of sensitive and quantitative radio assays. The performance of this platform is validated with adherent and suspension cancer cell lines. This platform is then applied to study the metabolic response of cancer cells under the treatment of drugs. Both cases of mouse lymphoma and human glioblastoma cell lines, the metabolic responses to the drug exposures are observed within a short time (~ 1 hour), and are correlated with the arrest of cell-cycle, or with changes in receptor tyrosine kinase signaling.
The last parts of this thesis present summaries of ongoing projects: development of a new agent as an in vivo imaging probe for c-MET, and quantitative monitoring of glycolytic metabolism of primary glioblastoma cells. To develop a new agent for c-MET imaging, the one-bead-one-compound combinatorial library method is used, coupled with iterative screening. The performance of the agent is quantitatively validated with cell-based fluorescent assays. In the case of monitoring the metabolism of primary glioblastoma cell, by RIMChip, cells were sorting according to their expression levels of oncoprotein, or were treated with different kinds of drugs to study the metabolic heterogeneity of cancer cells or metabolic response of glioblastoma cells to drug treatments, respectively.

An approach for fabricating large area uniform nanostructures by direct femtosecond (fs) laser ablation is presented. By the simple scanning technique with appropriate irradiation conditions, arbitrary size of uniform, complanate nano-grating, nano-particle, and nano-square structures can be produced on wide bandgap materials as well as graphite. The feature sizes of the formed nanostructures, which can be tuned in a wide range by varying the irradiation wavelength, is about 200 nm with 800 nm fs laser irradiation. The physical properties of the nano-structured surfaces are changed greatly, especially the optical property, which is demonstrated by the extraordinary enhancement of light transmission of the treated area. This technique is efficient, universal, and environmentally friendly, which exhibits great potential for applications in photoelectron devices. (C) 2008 Optical Society of America

In the past many different methodologies have been devised to support software development and different sets of methodologies have been developed to support the analysis of software artefacts. We have identified this mismatch as one of the causes of the poor reliability of embedded systems software. The issue with software development styles is that they are ``analysis-agnostic.'' They do not try to structure the code in a way that lends itself to analysis. The analysis is usually applied post-mortem after the software was developed and it requires a large amount of effort. The issue with software analysis methodologies is that they do not exploit available information about the system being analyzed.
In this thesis we address the above issues by developing a new methodology, called "analysis-aware" design, that links software development styles with the capabilities of analysis tools. This methodology forms the basis of a framework for interactive software development. The framework consists of an executable specification language and a set of analysis tools based on static analysis, testing, and model checking. The language enforces an analysis-friendly code structure and offers primitives that allow users to implement their own testers and model checkers directly in the language. We introduce a new approach to static analysis that takes advantage of the capabilities of a rule-based engine. We have applied the analysis-aware methodology to the development of a smart home application.
