Although, ionizing radiation (IR) has been implicated to cause stress in endoplasmic reticulum (ER), how ER stress signaling and major ER stress sensors modulate cellular response to IR is unclear. Protein kinase RNA-like endoplasmic reticulum kinase (PERK) is an ER transmembrane protein which initiates unfolded protein response (UPR) or ER stress signaling when ER homeostasis is disturbed. Here, we report that down-regulation of PERK resulted in increased clonogenic survival, enhanced DNA repair and reduced apoptosis in irradiated cancer cells. Our study demonstrated that PERK has a role in sensitizing cancer cells to IR.

Elementary computing operations can be arranged within molecules so that problems in chemical, biochemical, and biological situations can be addressed. Problems that are found in small and/or living spaces, where the corresponding semiconductor logic devices cannot operate conveniently, are particularly amenable to this approach. The visualization and monitoring of intracellular species is one such category. Problems in medical diagnostics and therapy form additional categories. Chemists and biologists employ chemical synthesis and molecular biology techniques to build molecular logic devices. The photochemical approach to molecular logic devices is particularly prevalent. The fluorescent photoinduced electron transfer (PET) switching principle is particularly useful for designing logic functions into small molecules.

We designed a straightforward biotinylated probe using the N-terminal substrate-like region of the inhibitory site of human cystatin C as a scaffold, linked to the thiol-specific reagent diazomethylketone group as a covalent warhead (i.e. Biot-(PEG)2-Ahx-LeuValGly-DMK). The irreversible activity-based probe bound readily to cysteine cathepsins B, L, S and K. Moreover affinity labeling is sensitive since active cathepsins were detected in the nM range using an ExtrAvidin®-peroxidase conjugate for disclosure. Biot-(PEG)2-Ahx-LeuValGly-DMK allowed a slightly more pronounced labeling for cathepsin S with a compelling second-order rate constant for association (kass = 2,320,000 M−1 s−1). Labeling of the active site is dose-dependent as observed using 6-cyclohexylamine-4-piperazinyl-1,3,5-triazine-2-carbonitrile, as competitive inhibitor of cathepsins. Finally we showed that Biot-(PEG)2-Ahx-LeuValGly-DMK may be a simple and convenient tool to label secreted and intracellular active cathepsins using a myelomonocytic cell line (THP-1 cells) as model.

EpsinR is a clathrin-coated vesicle (CCV) enriched 70-kD protein that binds to phosphatidylinositol-4-phosphate, clathrin, and the gamma appendage domain of the adaptor protein complex 1 (AP1). In cells, its distribution overlaps with the perinuclear pool of clathrin and AP1 adaptors. Overexpression disrupts the CCV-dependent trafficking of cathepsin D from the trans-Golgi network to lysosomes and the incorporation of mannose-6-phosphate receptors into CCVs. These biochemical and cell biological data point to a role for epsinR in AP1/clathrin budding events in the cell, just as epsin1 is involved in the budding of AP2 CCVs. Furthermore, we show that two gamma appendage domains can simultaneously bind to epsinR with affinities of 0.7 and 45 microM, respectively. Thus, potentially, two AP1 complexes can bind to one epsinR. This high affinity binding allowed us to identify a consensus binding motif of the form DFxDF, which we also find in gamma-synergin and use to predict that an uncharacterized EF-hand-containing protein will be a new gamma binding partner.

Calcium/calmodulin-dependent kinase kinase 2 (CaMKK2) has been implicated in the regulation of metabolic activity in cancer and immune cells, and affects whole-body metabolism by regulating ghrelin-signalling in the hypothalamus. This has led to efforts to develop specific CaMKK2 inhibitors, and STO-609 is the standardly used CaMKK2 inhibitor to date. We have developed a novel fluorescence-based assay by exploiting the intrinsic fluorescence properties of STO-609. Here, we report an in vitro binding constant of KD ∼17 nM between STO-609 and purified CaMKK2 or CaMKK2:Calmodulin complex. Whereas high concentrations of ATP were able to displace STO-609 from the kinase, GTP was unable to achieve this confirming the specificity of this association. Recent structural studies on the kinase domain of CaMKK2 had implicated a number of amino acids involved in the binding of STO-609. Our fluorescent assay enabled us to confirm that Phe(267) is critically important for this association since mutation of this residue to a glycine abolished the binding of STO-609. An ATP replacement assay, as well as the mutation of the 'gatekeeper' amino acid Phe(267)Gly, confirmed the specificity of the assay and once more confirmed the strong binding of STO-609 to the kinase. In further characterising the purified kinase and kinase-calmodulin complex we identified a number of phosphorylation sites some of which corroborated previously reported CaMKK2 phosphorylation and some of which, particularly in the activation segment, were novel phosphorylation events. In conclusion, the intrinsic fluorescent properties of STO-609 provide a great opportunity to utilise this drug to label the ATP-binding pocket and probe the impact of mutations and other regulatory modifications and interactions on the pocket. It is however clear that the number of phosphorylation sites on CaMKK2 will pose a challenge in studying the impact of phosphorylation on the pocket unless the field can develop approaches to control the spectrum of modifications that occur during recombinant protein expression in E. coli.

Os métodos volumétricos de recolha de amostras de ar constituem os métodos dominantes atualmente para a monitorização de aeroalergenos, sendo a metodologia “Hírst” a dominante para a monitorização do pólen atmosférico. Recentemente têm surgido alguns avanços metodológicos nesta área combinando tecnologias bioquímicas e imunológicas pelo que se empreendeu este estudo a fim de comparar uma tecnologia “Ciclone”, desenvolvida no âmbito de um projeto europeu do programa LIFE (LIFE05 ENV/F/000068), com o referido método padrão quanto à eficiência de captação do pólen atmosférico e à deteção de aeroalergenos polínicos. Métodos: Foram efetuadas amostragens do conteúdo polínico atmosférico dos períodos de polinização dos anos 2006 e 2007 mediante um coletor tipo “Hirst” (Burkard® Seven Day Recording Volumetric Spore Trap®) e um coletor tipo “Ciclone” (AeoluS®, Coriolis ® da Bertin Technologies), colocados lado a lado. Foram instalados sobre uma plataforma meteorológica situada no centro da cidade de Évora, 17m acima do nível do solo. As amostras foram analisadas de acordo com os protocolos estabelecidos para cada método. De forma complementar foi realizada uma correlação dos dados obtidos com os registos de inquéritos sintomatológicos efetuados por voluntários das consultas externas de Imunoalergologia do hospital do Espírito Santo em Évora. Todos aqueles que apresentaram queixas respiratórias durante 0 período primaveril efetuaram testes cutâneos em “Prick” modificado aos aeroalergenos mais frequentes na região, a fim de se determinar o respetivo Perl de sensibilidades. Resultados: Esperou-se com este estudo testar a eficácia de uma nova metodologia para deteção e análise de bioaerossóis, comparativamente com a metodologia padrão e com a sua relação sintomatologia atópica respiratória. /ABSTRACT - Nowadays volumetric methods for bioaerosols sampling constitute the main methods to monitor the aeroallergens whereas “Hirst" methodology is the most dominant method to monitor airborne pollen. Recently some methodological advances have been introduced in this area matching biochemical and immunological technologies and so a study was accomplished in order to compare a "Cyclone” technology, developed under the scope of a European project - the LFE program -, with the mentioned standard method in terms of efficiency of airborne pollen sampling and detection of aeroallergens. Methods: Air samples from the outdoor environment were collected during the pollination period, along the year 2006 and 2007 with a "Hirst"-t3pe collector (Burkard® Seven Day Recording Volumetric Spore Trap®) and a "Cyclone"-type collector (Aeolus®, Coriolis® Bertin Technologies), placed side by side. They were installed on a meteorological platform situated at the center of Évora, 17m above ground level. Samples were analyzed according to the established protocols by each method. In a complementary way a data correlation was done between the symptomatologic inquiries fiom volunteers of the Immunoallergology external consultations at the Hospital Espírito Santo, in Évora. As carbapenemases, serínicas e metalo-β-lactamases (MBLs), formam um grupo cada vez mais importante de β-lactamases capazes de tornar as bactérias resistentes a antibióticos β-lactâmicos, incluindo carbapenemos utilizados como antibióticos de último recurso no tratamento de infecções causadas por bactérias multirresistentes. De modo a compreender melhor a relação estrutura-função deste grupo de enzimas, prosseguimos com a caracterização bioquímica e estrutural das carbapenemases SFC-1 e Sfh-I específicas de Serratia fonticola UTAD54, uma estirpe ambiental isolada previamente de águas de consumo não tratadas no Nordeste de Portugal. Ambas as β-lactamases foram sobre-expressas em Escherichia coli e purificadas por cromatografia líquida. A SFC-1 recombinante, uma carbapenemase serínica, hidrolisa eficientemente antibióticos β-lactâmicos de todas as classes e exibe, comparativamente a enzimas relacionadas (ex. KPC), uma maior eficiência contra a ceftazidima e uma menor susceptibilidade aos inibidores convencionais das β-lactamases. As estruturas do cristal da SFC-1 nativa e de complexos de mutantes, obtidos por mutagénese dirigida, com o meropenemo não hidrolisado e na forma de acetilenzima foram determinados por substituição molecular utilizando cristalografia de raios-X. A estrutura da SFC-1 contém todas as características conservadas do centro activo das carbapenemases de classe A. Nas estruturas dos mutantes o meropenemo aparece orientado no centro activo por Thr236 e Thr238, posicionando-o próximo da Ser130 para a transferência do protão. Nas enzimas de classe A inibidas por carbapenemos, a interacção com a Arg244 impõe uma orientação diferente do meropenemo ligado, prejudicando a transferência do protão. Estas constituem as primeiras estruturas de uma carbapenemase de classe A com um carbapenemo no centro activo e revelam que estas enzimas alteram a orientação do meropenemo ligado para promover a catálise, sem alteração significativa da estrutura geral. A Sfh-I, tal como as outras MBLs da subclasse B2, apresenta um perfil de substratos reduzido, que inclui maioritariamente os carbapenemos. A Sfh-I hidrolisa imipenemo e meropenemo com um kcat de 51 e 109 s-1 e um KM de 79 e 215 μM, respectivamente. A Sfh-I liga um equivalente de zinco, como demonstrado por espectrometria de massa. Contrariamente a enzimas da subclasse B2 previamente caracterizadas, a Sfh-I hidrolisa a cefepima, mostrando que a Sfh-I é uma MBL da subclasse B2 com propriedades únicas. Por espectroscopia de fluorescência mostrou-se que a Sfh-I é capaz de ligar até 3 equivalentes de zinco (Kd2 = 95 μM; Kd3 = 2.3 mM). A estrutura do cristal da Sfh-I, determinada por substituição molecular utilizando a CphA como modelo, é a primeira para uma MBL da subclasse B2 não ligada. Esta estrutura revela a disposição das moléculas de água no centro activo corroborando um mecanismo catalítico para as MBLs da subclasse B2 no qual a His118, em vez do Asp120 proposto anteriormente, activa a molécula de água nucleofílica.

Nowadays, a systems biology approach is both a challenge as well as believed to be the ideal form of understanding the organisms’ mechanisms of response. Responses at different levels of biological organization should be integrated to better understand the mechanisms, and hence predict the effects of stress agents, usable in broader contexts. The main aim of this thesis was to evaluate the underlying mechanisms of Enchytraeus albidus responses to chemical stressors. Therefore, there was a large investment on the gene library enrichment for this species, as explained ahead. Overall, effects of chemicals from two different groups (metals and pesticides) were assessed at different levels of biological organization: from genes and biochemical biomarkers to population endpoints. Selected chemicals were: 1) the metals cadmium and zinc; 2) the insecticide dimethoate, the herbicide atrazine and the fungicide carbendazim. At the gene and sub-cellular level, the effects of time and dosage were also adressed. Traditional ecotoxicological tests - survival, reproduction and avoidance behavior - indicated that pesticides were more toxic than metals. Avoidance behaviour is extremely important from an ecological point of view, but not recommended to use for risk assessment purposes. The oxidative stress related experiment showed that metals induced significant effects on several antioxidant enzyme activities and substrate levels, as well as oxidative damage on the membrane cells. To increase the potential of our molecular tool to assess transcriptional responses, the existing cDNA library was enriched with metal and pesticide responding genes, using Suppression Subtractive Hybridization (SSH). With the sequencing information obtained, an improved Agilent custom oligonucleotide microarray was developed and an EST database, including all existing molecular data on E. albidus, was made publicly available as an interactive tool to access information. With this microarray tool, most interesting and novel information on the mechanisms of chemical toxicity was obtained, with the identification of common and specific key pathways affected by each compound. The obtained results allowed the identification of mechanisms of action for the tested compounds in E. albidus, some of which are in line with the ones known for mammals, suggesting across species conserved modes of action and underlining the usefulness of this soil invertebrate as a model species. In general, biochemical and molecular responses were influenced by time of exposure and chemical dosage and these allowed to see the evolution of events. Cellular energy allocation results confirmed the gene expression evidences of an increased energetic expenditure, which can partially explain the decrease on the reproductive output, verified at a later stage. Correlations found throughout this thesis between effects at the different levels of biological organization have further improved our knowledge on the toxicity of metals and pesticides in this species.

Apesar do recente aumento no número de estudos, os lagartos persistem como um dos grupos menos estudados em ecotoxicologia e o desconhecimento em relação à sua resposta à contaminação ambiental é enorme. A nível europeu, os lacertídeos têm sido identificados como potenciais espécies modelo para a ecotoxicologia com répteis. O principal objectivo deste projecto era determinar se um lacertídeo abundante pertencente ao género Podarcis, podia ser utilizado como bioindicador de exposição e toxicidade em zonas agrícolas. Para atingir este objectivo, utilizámos uma estratégia integrada com três fases. Numa primeira fase realizou-se um estudo de campo para documentar o tipo de exposição e parâmetros populacionais de populações de lacertídeos que ocorrem em zonas de uso intenso de pesticidas e zonas de agricultura orgânica. A segunda fase consistiu num estudo de mesocosmo em que se expuseram juvenis a um conjunto de pesticidas em condições controladas durante um período de um ano. Finalmente, a terceira fase incluiu um estudo laboratorial sobre os efeitos do clorpirifos, um dos insecticidas mais utilizado a nível global, em lagartixas. No término de cada um dos estudos, analisaram-se diversos biomarcadores e parâmetros de exposição e toxicidade a pesticidas nos diferentes indivíduos. Este conjunto abrangente de parâmetros foi analisado em diferentes níveis de organização biológica, incluindo parâmetros populacionais, bem como comportamentais, fisiológicos, bioquímicos e histológicos. Em geral, detectaram-se poucas diferenças estatísticas significativas entre as populações dos campos expostos a pesticidas e populações referência. Confirmando a dificuldade que existe em isolar os efeitos de diferentes contaminantes sobre as populações de outros factores locais, ciclos sazonais ou eventos estocásticos. As populações de P. bocagei parecem ser capazes de lidar com o nível observado de exposição a pesticidas. No entanto, indivíduos que vivem em locais expostos a pesticidas parecem estar menos adaptados ecologicamente do que aqueles que vivem em locais referência, apresentando um estado de depleção nutricional e sinais de stress metabólico. Os resultados obtidos com os animais da experiência de mesocosmo parecem reforçar estes resultados. Os animais prosperaram relativamente bem em todos os mesocosmos, independentemente do tratamento ou não com pesticidas, apresentando uma ampla gama de comportamentos naturais. A abordagem laboratorial confirmou P. bocagei como um valioso indicador de exposição sub-letal a doses ambientalmente realistas de clorpirifos. De acordo, com o conjunto d resultados obtidos, P. bocagei parece ser um bioindicador adequado de exposição a pesticidas.

Over 11 million tons of nanomaterials (NMs) have been produced in 2012 and predictions point the increase in production. Despite predictions and extended usage via consumer products and industry, the understanding of the potential impact of these materials on the environment is virtually absent. The main aim of this thesis is to understand how a selected group of nanomaterials (metal based particles) may impact soil invertebrates, with special focus on the mechanisms of response. Since a case-by-case Environmental Risk Assessment (ERA) of all the emerging contaminants (particularly NMs) is impossible, among others due to time and cost reasons, to gain understanding on the mechanism of action and response is very important to reach a common paradigm. Understanding the modes of action provides predictive characters in cross particle extrapolation. Besides, it also provides insight for the production of new and sustainable materials. Overall, the effects of the selected NMs (Copper and Silver, Titanium and Zirconium oxides) and the respective salt forms, were investigated at the gene expression (using high-throughput tools, microarray and qPCR technology), biochemical (using enzymatic assays for analysis of oxidative stress markers) and organism (survival and reproduction as in OECD test guidelines) levels, this using standard soil species (Enchytraeus albidus, Enchytraeus crypticus, Eisenia fetida). Gene expression analysis provided valuable information on the mechanisms affected by each of the NMs. The gene expression profile highlighted a (nano)material signature and the effect of the duration of exposure. The functional analyses integrated with the biochemical and organism data, revealed a good understanding power. The biochemical parameters (oxidative stress related) were distinct across the materials and also influenced by duration of exposure and concentration. The standardized organismal responses differed the least between the various materials. The overall outcome is that, in this context of NMs effect assessment, gene expression and enzymatic assays introduced a very important knowledge gap, which could not had been achieved by the standard organismal effects alone. A reoccurring issue with some metal based NMs is the possible dissolution and subsequent release of ions that then causes toxicity e.g. Cu-NPs or Ag-NPs release Cu2+ or Ag+. The oxidation state of the particles was investigated, although this was not the focus of the thesis. The study of fate, e.g. dissolution of NPs, is also only in its beginning and the appropriate techniques are currently being developed. The results showed a specific nanoparticle effect. The UV exposure with titanium dioxide nanoparticles increased its effect.

During the last century mean global temperatures have been increasing. According to the predictions, the temperature change is expected to exceed 1.5ºC in this century and the warming is likely to continue. Freshwater ecosystems are among the most sensitive mainly due to changes in the hydrologic cycle and consequently changes in several physico-chemical parameters (e.g. pH, dissolved oxygen). Alterations in environmental parameters of freshwater systems are likely to affect distribution, morphology, physiology and richness of a wide range of species leading to important changes in ecosystem biodiversity and function. Moreover, they can also work as co-stressors in environments where organisms have already to cope with chemical contamination (such as pesticides), increasing the environmental risk due to potential interactions. Therefore, the objective of this work was to evaluate the effects of climate change related environmental parameters on the toxicity of pesticides to zebrafish embryos. The following environmental factors were studied: pH (3.0-12.0), dissolved oxygen level (0-8 mg/L) and UV radiation (0-500 mW/m2). The pesticides studied were the carbamate insecticide carbaryl and the benzimidazole fungicide carbendazim. Stressors were firstly tested separately in order to derive concentration- or intensity-response curves to further study the effects of binary combinations (environmental factors x pesticides) by applying mixture models. Characterization of zebrafish embryos response to environmental stress revealed that pH effects were fully established after 24 h of exposure and survival was only affected at pH values below 5 and above 10. Low oxygen levels also affected embryos development at concentrations below 4 mg/L (delay, heart rate decrease and edema), and at concentrations below 0.5 mg/L the survival was drastically reduced. Continuous exposure to UV radiation showed a strong time-dependent impact on embryos survival leading to 100% of mortality after 72 hours of exposure. The toxicity of pesticides carbaryl and carbendazim was characterized at several levels of biological organization including developmental, biochemical and behavioural allowing a mechanistic understanding of the effects and highlighting the usefulness of behavioural responses (locomotion) as a sensitive endpoint in ecotoxicology. Once the individual concentration response relationship of each stressor was established, a combined toxicity study was conducted to evaluate the effects of pH on the toxicity of carbaryl. We have shown that pH can modify the toxicity of the pesticide carbaryl. The conceptual model concentration addition allowed a precise prediction of the toxicity of the jointeffects of acid pH and carbaryl. Nevertheless, for alkaline condition both concepts failed in predicting the effects. Deviations to the model were however easy to explain as high pH values favour the hydrolysis of carbaryl with the consequent formation of the more toxic degradation product 1- naphtol. Although in the present study such explanatory process was easy to establish, for many other combinations the “interactive” nature is not so evident. In the context of the climate change few scenarios predict such increase in the pH of aquatic systems, however this was a first approach focused in the lethal effects only. In a second tier assessment effects at sublethal level would be sought and it is expectable that more subtle pH changes (more realistic in terms of climate changes scenarios) may have an effect at physiological and biochemical levels with possible long term consequences for the population fitness.

As algas do género Nannochloropsis são microalgas marinhas que apresentam um perfil bioquímico único, principalmente no que é respeitante a lípidos, e uma vasta gama de compostos bioativos que possibilitam a sua aplicabilidade comercial em várias áreas biotecnológicas, destacando-se a alimentação e nutrição humana, indústria cosmética e farmacêutica, produção de biocombustíveis e a sua utilização em aquacultura. Em aquacultura, são usadas maioritariamente microalgas vivas, cuja produção representa elevados custos. Tem havido assim uma pesquisa de dietas alternativas, entre as quais os concentrados de microalgas se apresentam promissores. Os desafios atuais das empresas produtoras de concentrados de microalgas prendem-se com a conservação e armazenamento destes concentrados. Assim, neste trabalho foi proposto o estudo da influência da refrigeração, congelação e adição de conservantes a PhytoBloom Green Formula®, concentrado de Nannochloropsis sp. comercializado pela empresa Necton S.A., com o objetivo de averiguar a variação de parâmetros bioquímicos e organoléticos com a exposição do concentrado aos diferentes métodos de conservação. Pretendia-se assim observar se estes processos podem ser usados para aumentar o tempo de prateleira do concentrado em estudo. Para tal, foram avaliadas amostras recolhidas em três pontos temporais e analisados os seguintes parâmetros: perfil de ácidos gordos, quantificação de hidroperóxidos lipídicos, quantificação espectrofotométrica de clorofila a e carotenóides, bem como parâmetros organoléticos. Inicialmente, foi efetuada uma avaliação de diferentes parâmetros organoléticos, não se observando variações relevantes entre amostras das diferentes condições. Assim, foi posteriormente realizada a avaliação bioquímica. Primeiramente, foi efetuada a quantificação de ácidos gordos por GC-FID das diferentes amostras, nas quais não se observou diferenças significativas entre as condições experimentais. Foi também efetuado um ensaio de FOX II, que permitiu avaliar o grau de peroxidação lipídica de cada amostra por quantificação de hidroperóxidos lipídicos formados. As amostras nas quais houve adição de conservantes apresentaram um teor menor de hidropéroxidos lipídicos, permitindo inferir que a ação dos conservantes com propriedades antioxidantes permitiu uma melhor conservação da amostra. Quando se determinou a concentração de clorofila a e de carotenóides verificou-se que, em ambos os casos, a congelação conduziu a uma estabilização da concentração destes pigmentos. No entanto, os melhores resultados foram obtidos usando a combinação de congelação com adição de conservantes. Estes resultados, embora promissores, carecem de uma confirmação por um novo estudo, completando com análises com maior rigor e sensibilidade associados, no sentido de se verificar qual o método mais vantajoso para a extensão do tempo de prateleira de PhytoBloom Green Formula®.

Tem havido assim uma pesquisa de dietas alternativas, entre as quais os concentrados de microalgas se apresentam promissores. Os desafios atuais das empresas produtoras de concentrados de microalgas prendem-se com a conservação e armazenamento destes concentrados. Assim, neste trabalho foi proposto o estudo da influência da refrigeração, congelação e adição de conservantes a PhytoBloom Green Formula®, concentrado de Nannochloropsis sp. comercializado pela empresa Necton S.A., com o objetivo de averiguar a variação de parâmetros bioquímicos e organoléticos com a exposição do concentrado aos diferentes métodos de conservação. Pretendia-se assim observar se estes processos podem ser usados para aumentar o tempo de prateleira do concentrado em estudo. Para tal, foram avaliadas amostras recolhidas em três pontos temporais e analisados os seguintes parâmetros: perfil de ácidos gordos, quantificação de hidroperóxidos lipídicos, quantificação espectrofotométrica de clorofila a e carotenóides, bem como parâmetros organoléticos. Inicialmente, foi efetuada uma avaliação de diferentes parâmetros organoléticos, não se observando variações relevantes entre amostras das diferentes condições. Assim, foi posteriormente realizada a avaliação bioquímica. Primeiramente, foi efetuada a quantificação de ácidos gordos por GC-FID das diferentes amostras, nas quais não se observou diferenças significativas entre as condições experimentais. Foi também efetuado um ensaio de FOX II, que permitiu avaliar o grau de peroxidação lipídica de cada amostra por quantificação de hidroperóxidos lipídicos formados. As amostras nas quais houve adição de conservantes apresentaram um teor menor de hidropéroxidos lipídicos, permitindo inferir que a ação dos conservantes com propriedades antioxidantes permitiu uma melhor conservação da amostra. Quando se determinou a concentração de clorofila a e de carotenóides verificou-se que, em ambos os casos, a congelação conduziu a uma estabilização da concentração destes pigmentos. No entanto, os melhores resultados foram obtidos usando a combinação de congelação com adição de conservantes. Estes resultados, embora promissores, carecem de uma confirmação por um novo estudo, completando com análises com maior rigor e sensibilidade associados, no sentido de se verificar qual o método mais vantajoso para a extensão do tempo de prateleira de PhytoBloom Green Formula®.

Rapid and specific detection of foodborne bacteria that can cause food spoilage or illness associated to its consumption is an increasingly important task in food industry. Bacterial detection, identification, and classification are generally performed using traditional methods based on biochemical or serological tests and the molecular methods based on DNA or RNA fingerprints. However, these methodologies are expensive, time consuming and laborious. Infrared spectroscopy is a reliable, rapid, and economic technique which could be explored as a tool for bacterial analysis in the food industry. In this thesis it was evaluated the potential of IR spectroscopy to study the bacterial quality of foods. In Chapter 2, it was developed a calibration model that successfully allowed to predict the bacterial concentration of naturally contaminated cooked ham samples kept at refrigeration temperature during 8 days. In this part, it was developed the methodology that allowed the best reproducibility of spectra from bacteria colonies with minimal sample preparation, which was used in the subsequent work. Several attempts trying different resolutions and number of scans in the IR were made. A spectral resolution of 4 cm-1, with 32 scans were the settings that allowed the best results. Subsequently, in Chapter 3, it was made an attempt to identify 22 different foodborne bacterial genera/species using IR spectroscopy coupled with multivariate analysis. The principal component analysis, used as an exploratory technique, allowed to form distinct groups, each one corresponding to a different genus, in most of the cases. Then, a hierarchical cluster analysis was performed to further analyse the group formation and the possibility of distinction between species of the same bacterial genus. It was observed that IR spectroscopy not only is suitable to the distinction of the different genera, but also to differentiate species of the same genus, with the simultaneous use of principal component analysis and cluster analysis techniques. The utilization of IR spectroscopy and multivariate statistical analysis were also investigated in Chapter 4, in order to confirm the presence of Listeria monocytogenes and Salmonella spp. isolated from contaminated foods, after growth in selective medium. This would allow to substitute the traditional biochemical and serological methods that are used to confirm these pathogens and that delay the obtainment of the results up to 2 days. The obtained results allowed the distinction of 3 different Listeria species and the distinction of Salmonella spp. from other bacteria that can be mistaken with them. Finally, in chapter 5, high pressure processing, an emerging methodology that permits to produce microbiologically safe foods and extend their shelf-life, was applied to 12 foodborne bacteria to determine their resistance and the effects of pressure in cells. A treatment of 300 MPa, during 15 minutes at room temperature was applied. Gram-negative bacteria were inactivated to undetectable levels and Gram-positive showed different resistances. Bacillus cereus and Staphylococcus aureus decreased only 2 logs and Listeria innocua decreased about 5 logs. IR spectroscopy was performed in bacterial colonies before and after HPP in order to investigate the alterations of the cellular compounds. It was found that high pressure alters bands assigned to some cellular components as proteins, lipids, oligopolysaccharides, phosphate groups from the cell wall and nucleic acids, suggesting disruption of the cell envelopes. In this work, bacterial quantification and classification, as well as assessment of cellular compounds modification with high pressure processing were successfully performed. Taking this into account, it was showed that IR spectroscopy is a very promising technique to analyse bacteria in a simple and inexpensive manner.
