When an Indian prime minister publicly admits that India has fallen behind China, it is news. Manmohan Singh's statement last January at the Indian Science Congress in Bhubaneswar that this is so with respect to scientific research, and that “India's relative position in the world of science has been declining”, has rung alarm bells. Singh was not springing anything new on Indian scientists; many of us will admit that things are not well1. Recognizing the problem is the first step towards reversing this slide.

The constant increase in the number of solved protein structures is of great help in understanding the basic principles behind protein folding and evolution. 3-D structural knowledge is valuable in designing and developing methods for comparison, modelling and prediction of protein structures. These approaches for structure analysis can be directly implicated in studying protein function and for drug design. The backbone of a protein structure favours certain local conformations which include alpha-helices, beta-strands and turns. Libraries of limited number of local conformations (Structural Alphabets) were developed in the past to obtain a useful categorization of backbone conformation. Protein Block (PB) is one such Structural Alphabet that gave a reasonable structure approximation of 0.42 angstrom. In this study, we use PB description of local structures to analyse conformations that are preferred sites for structural variations and insertions, among group of related folds. This knowledge can be utilized in improving tools for structure comparison that work by analysing local structure similarities. Conformational differences between homologous proteins are known to occur often in the regions comprising turns and loops. Interestingly, these differences are found to have specific preferences depending upon the structural classes of proteins. Such class-specific preferences are mainly seen in the all-beta class with changes involving short helical conformations and hairpin turns. A test carried out on a benchmark dataset also indicates that the use of knowledge on the class specific variations can improve the performance of a PB based structure comparison approach. The preference for the indel sites also seem to be confined to a few backbone conformations involving beta-turns and helix C-caps. These are mainly associated with short loops joining the regular secondary structures that mediate a reversal in the chain direction. Rare beta-turns of type I' and II' are also identified as preferred sites for insertions.

The basic framework and - conceptual understanding of the metallurgy of Ti alloys is strong and this has enabled the use of titanium and its alloys in safety-critical structures such as those in aircraft and aircraft engines. Nevertheless, a focus on cost-effectiveness and the compression of product development time by effectively integrating design with manufacturing in these applications, as well as those emerging in bioengineering, has driven research in recent decades towards a greater predictive capability through the use of computational materials engineering tools. Therefore this paper focuses on the complexity and variety of fundamental phenomena in this material system with a focus on phase transformations and mechanical behaviour in order to delineate the challenges that lie ahead in achieving these goals. Music signals comprise of atomic notes drawn from a musical scale. The creation of musical sequences often involves splicing the notes in a constrained way resulting in aesthetically appealing patterns. We develop an approach for music signal representation based on symbolic dynamics by translating the lexicographic rules over a musical scale to constraints on a Markov chain. This source representation is useful for machine based music synthesis, in a way, similar to a musician producing original music. In order to mathematically quantify user listening experience, we study the correlation between the max-entropic rate of a musical scale and the subjective aesthetic component. We present our analysis with examples from the south Indian classical music system.

Carbon dioxide emissions from the burning of coal, oil, and gas are increasing atmospheric carbon dioxide concentrations. These increased concentrations cause additional energy to be retained in Earth's climate system, thus increasing Earth's temperature. Various methods have been proposed to prevent this temperature increase either by reflecting to space sunlight that would otherwise warm Earth or by removing carbon dioxide from the atmosphere. Such intentional alteration of planetary-scale processes has been termed geoengineering. The first category of geoengineering method, solar geoengineering (also known as solar radiation management, or SRM), raises novel global-scale governance and environmental issues. Some SRM approaches are thought to be low in cost, so the scale of SRM deployment will likely depend primarily on considerations of risk. The second category of geoengineering method, carbon dioxide removal (CDR), raises issues related primarily to scale, cost, effectiveness, and local environmental consequences. The scale of CDR deployment will likely depend primarily on cost.

With the development of deep sequencing methodologies, it has become important to construct site saturation mutant (SSM) libraries in which every nucleotide/codon in a gene is individually randomized. We describe methodologies for the rapid, efficient, and economical construction of such libraries using inverse polymerase chain reaction (PCR). We show that if the degenerate codon is in the middle of the mutagenic primer, there is an inherent PCR bias due to the thermodynamic mismatch penalty, which decreases the proportion of unique mutants. Introducing a nucleotide bias in the primer can alleviate the problem. Alternatively, if the degenerate codon is placed at the 5' end, there is no PCR bias, which results in a higher proportion of unique mutants. This also facilitates detection of deletion mutants resulting from errors during primer synthesis. This method can be used to rapidly generate SSM libraries for any gene or nucleotide sequence, which can subsequently be screened and analyzed by deep sequencing. (C) 2013 Elsevier Inc. Designing and implementing thread-safe multithreaded libraries can be a daunting task as developers of these libraries need to ensure that their implementations are free from concurrency bugs, including deadlocks. The usual practice involves employing software testing and/or dynamic analysis to detect. deadlocks. Their effectiveness is dependent on well-designed multithreaded test cases. Unsurprisingly, developing multithreaded tests is significantly harder than developing sequential tests for obvious reasons. In this paper, we address the problem of automatically synthesizing multithreaded tests that can induce deadlocks. The key insight to our approach is that a subset of the properties observed when a deadlock manifests in a concurrent execution can also be observed in a single threaded execution. We design a novel, automatic, scalable and directed approach that identifies these properties and synthesizes a deadlock revealing multithreaded test. The input to our approach is the library implementation under consideration and the output is a set of deadlock revealing multithreaded tests. We have implemented our approach as part of a tool, named OMEN1. OMEN is able to synthesize multithreaded tests on many multithreaded Java libraries. Applying a dynamic deadlock detector on the execution of the synthesized tests results in the detection of a number of deadlocks, including 35 real deadlocks in classes documented as thread-safe. Moreover, our experimental results show that dynamic analysis on multithreaded tests that are either synthesized randomly or developed by third-party programmers are ineffective in detecting the deadlocks.

Subtle concurrency errors in multithreaded libraries that arise because of incorrect or inadequate synchronization are often difficult to pinpoint precisely using only static techniques. On the other hand, the effectiveness of dynamic race detectors is critically dependent on multithreaded test suites whose execution can be used to identify and trigger races. Usually, such multithreaded tests need to invoke a specific combination of methods with objects involved in the invocations being shared appropriately to expose a race. Without a priori knowledge of the race, construction of such tests can be challenging. In this paper, we present a lightweight and scalable technique for synthesizing precisely these kinds of tests. Given a multithreaded library and a sequential test suite, we describe a fully automated analysis that examines sequential execution traces, and produces as its output a concurrent client program that drives shared objects via library method calls to states conducive for triggering a race. Experimental results on a variety of well-tested Java libraries yield 101 synthesized multithreaded tests in less than four minutes. Analyzing the execution of these tests using an off-the-shelf race detector reveals 187 harmful races, including several previously unreported ones.
