Current scientific research is characterized by increasing specialization, accumulating knowledge at a high speed due to parallel advances in a multitude of sub-disciplines. Recent estimates suggest that human knowledge doubles every two to three years – and with the advances in information and communication technologies, this wide body of scientific knowledge is available to anyone, anywhere, anytime. This may also be referred to as ambient intelligence – an environment characterized by plentiful and available knowledge. The bottleneck in utilizing this knowledge for specific applications is not accessing but assimilating the information and transforming it to suit the needs for a specific application. The increasingly specialized areas of scientific research often have the common goal of converting data into insight allowing the identification of solutions to scientific problems. Due to this common goal, there are strong parallels between different areas of applications that can be exploited and used to cross-fertilize different disciplines. For example, the same fundamental statistical methods are used extensively in speech and language processing, in materials science applications, in visual processing and in biomedicine. Each sub-discipline has found its own specialized methodologies making these statistical methods successful to the given application. The unification of specialized areas is possible because many different problems can share strong analogies, making the theories developed for one problem applicable to other areas of research. It is the goal of this paper to demonstrate the utility of merging two disparate areas of applications to advance scientific research. The merging process requires cross-disciplinary collaboration to allow maximal exploitation of advances in one sub-discipline for that of another. We will demonstrate this general concept with the specific example of merging language technologies and computational biology.

Background: The correlation of genetic distances between pairs of protein sequence alignments has been used to infer protein-protein interactions. It has been suggested that these correlations are based on the signal of co-evolution between interacting proteins. However, although mutations in different proteins associated with maintaining an interaction clearly occur (particularly in binding interfaces and neighbourhoods), many other factors contribute to correlated rates of sequence evolution. Proteins in the same genome are usually linked by shared evolutionary history and so it would be expected that there would be topological similarities in their phylogenetic trees, whether they are interacting or not. For this reason the underlying species tree is often corrected for. Moreover processes such as expression level, are known to effect evolutionary rates. However, it has been argued that the correlated rates of evolution used to predict protein interaction explicitly includes shared evolutionary history; here we test this hypothesis. Results: In order to identify the evolutionary mechanisms giving rise to the correlations between interaction proteins, we use phylogenetic methods to distinguish similarities in tree topologies from similarities in genetic distances. We use a range of datasets of interacting and non-interacting proteins from Saccharomyces cerevisiae. We find that the signal of correlated evolution between interacting proteins is predominantly a result of shared evolutionary rates, rather than similarities in tree topology, independent of evolutionary divergence. Conclusions: Since interacting proteins do not have tree topologies that are more similar than the control group of non-interacting proteins, it is likely that coevolution does not contribute much to, if any, of the observed correlations.

Background: Interaction of non-structural protein 5A (NS5A) of Hepatitis C virus (HCV) with human kinases namely, casein kinase 1 alpha (ck1 alpha) and protein kinase R (PKR) have different functional implications such as regulation of viral replication and evasion of interferon induced immune response respectively. Understanding the structural and molecular basis of interactions of the viral protein with two different human kinases can be useful in developing strategies for treatment against HCV. Results: Serine 232 of NS5A is known to be phosphorylated by human ck1 alpha. A structural model of NS5A peptide containing phosphoacceptor residue Serine 232 bound to ck1 alpha has been generated using the known 3-D structures of kinase-peptide complexes. The substrate interacting residues in ck1 alpha has been identified from the model and these are found to be conserved well in the ck1 family. ck1 alpha - substrate peptide complex has also been used to understand the structural basis of association between ck1 alpha and its other viral stress induced substrate, tumour suppressor p53 transactivation domain which has a crystal structure available. Interaction of NS5A with another human kinase PKR is primarily genotype specific. NS5A from genotype 1b has been shown to interact and inhibit PKR whereas NS5A from genotype 2a/3a are unable to bind and inhibit PKR efficiently. This is one of the main reasons for the varied response to interferon therapy in HCV patients across different genotypes. Using PKR crystal structure, sequence alignment and evolutionary trace analysis some of the critical residues responsible for the interaction of NS5A 1b with PKR have been identified. Conclusions: The substrate interacting residues in ck1 alpha have been identified using the structural model of kinase substrate peptide. The PKR interacting NS5A 1b residues have also been predicted using PKR crystal structure, NS5A sequence analysis along with known experimental results. Functional significance and nature of interaction of interferon sensitivity determining region and variable region 3 of NS5A in different genotypes with PKR which was experimentally shown are also supported by the findings of evolutionary trace analysis. Designing inhibitors to prevent this interaction could enable the HCV genotype 1 infected patients respond well to interferon therapy.

The stable co-existence of individuals of different genotypes and reproductive division of labour within heterogeneous groups are issues of fundamental interest from the viewpoint of evolution. Cellular slime moulds are convenient organisms in which to address both issues. Strains of a species co-occur, as do different species; social groups are often genetically heterogeneous. Intra- and interspecies 1:1 mixes of wild isolates of Dictyostelium giganteum and D.purpureum form chimaeric aggregates, following which they segregate to varying extents. Intraspecies aggregates develop in concert and give rise to chimaeric fruiting bodies that usually contain more spores (reproductives) of one component than the other. Reproductive skew and variance in the proportion of reproductives are positively correlated. Interspecies aggregates exhibit almost complete sorting; most spores in a fruiting body come from a single species. Between strains, somatic compatibility correlates weakly with sexual compatibility. It is highest within clones, lower between strains of a species and lowest between strains of different species. Trade-offs among fitness-related traits (between compatible strains), sorting out (between incompatible strains) and avoidance (between species) appear to lie behind coexistence.

There are two major theories that attempt to explain hand preference in non-human primates-the `task complexity' theory and the `postural origins' theory. In the present study, we proposed a third hypothesis to explain the evolutionary origin of hand preference in non-human primates, stating that it could have evolved owing to structural and functional adaptations to feeding, which we refer to as the `niche structure' hypothesis. We attempted to explore this hypothesis by comparing hand preference across species that differ in the feeding ecology and niche structure: red howler monkeys, Alouatta seniculus and yellow-breasted capuchin monkeys, Sapajus xanthosternos. The red howler monkeys used the mouth to obtain food more frequently than the yellow-breasted capuchin monkeys. The red howler monkeys almost never reached for food presented on the opposite side of a wire mesh or inside a portable container, whereas the yellow-breasted capuchin monkeys reached for food presented in all four spatial arrangements (scattered, on the opposite side of a wire mesh, inside a suspended container, and inside a portable container). In contrast to the red howler monkeys that almost never acquired bipedal and clinging posture, the yellow-breasted capuchin monkeys acquired all five body postures (sitting, bipedal, tripedal, clinging, and hanging). Although there was no difference between the proportion of the red howler monkeys and the yellow-breasted capuchin monkeys that preferentially used one hand, the yellow-breasted capuchin monkeys exhibited an overall weaker hand preference than the red howler monkeys. Differences in hand preference diminished with the increasing complexity of the reaching-for-food tasks, i.e., the relatively more complex tasks were perceived as equally complex by both the red howler monkeys and the yellow-breasted capuchin monkeys. These findings suggest that species-specific differences in feeding ecology and niche structure can influence the perception of the complexity of the task and, consequently, hand preference.

Rich data bearing on the structural and evolutionary principles of protein protein interactions are paving the way to a better understanding of the regulation of function in the cell. This is particularly the case when these interactions are considered in the framework of key pathways. Knowledge of the interactions may provide insights into the mechanisms of crucial `driver' mutations in oncogenesis. They also provide the foundation toward the design of protein protein interfaces and inhibitors that can abrogate their formation or enhance them. The main features to learn from known 3-D structures of protein protein complexes and the extensive literature which analyzes them computationally and experimentally include the interaction details which permit undertaking structure-based drug discovery, the evolution of complexes and their interactions, the consequences of alterations such as post-translational modifications, ligand binding, disease causing mutations, host pathogen interactions, oligomerization, aggregation and the roles of disorder, dynamics, allostery and more to the protein and the cell. This review highlights some of the recent advances in these areas, including design, inhibition and prediction of protein protein complexes. The field is broad, and much work has been carried out in these areas, making it challenging to cover it in its entirety. Much of this is due to the fast increase in the number of molecules whose structures have been determined experimentally and the vast increase in computational power. 1. Host-parasite interactions have the potential to influence broadscale ecological and evolutionary processes, levels of endemism, divergence patterns and distributions in host populations. Understanding the mechanisms involved requires identification of the factors that shape parasite distribution and prevalence. 2. A lack of comparative information on community-level host-parasite associations limits our understanding of the role of parasites in host population divergence processes. Avian malaria (haemosporidian) parasites in bird communities offer a tractable model system to examine the potential for pathogens to influence evolutionary processes in natural host populations. 3. Using cytochrome b variation, we characterized phylogenetic diversity and prevalence of two genera of avian haemosporidian parasites, Plasmodium and Haemoproteus, and analysed biogeographic patterns of lineages across islands and avian hosts, in southern Melanesian bird communities to identify factors that explain patterns of infection. 4. Plasmodium spp. displayed isolation-by-distance effects, a significant amount of genetic variation distributed among islands but insignificant amounts among host species and families, and strong local island effects with respect to prevalence. Haemoproteus spp. did not display isolation-by-distance patterns, showed marked structuring of genetic variation among avian host species and families, and significant host species prevalence patterns. 5. These differences suggest that Plasmodium spp. infection patterns were shaped by geography and the abiotic environment, whereas Haemoproteus spp. infection patterns were shaped predominantly by host associations. Heterogeneity in the complement and prevalence of parasite lineages infecting local bird communities likely exposes host species to a mosaic of spatially divergent disease selection pressures across their naturally fragmented distributions in southern Melanesia. Host associations for Haemoproteus spp. indicate a capacity for the formation of locally co-adapted host-parasite relationships, a feature that may limit intraspecific gene flow or range expansions of closely related host species.

All abalones belong to the genus Haliotis sensu latu, family Haliotidae. The 75 species known worldwide (Booloot ian et, al. 1962) are anatomically similar and all are adapted for attachment to hard substrates. Seven species are widely distributed along the coast of California (Cox 1962; Mottet 19781, of which several are important in the comercial and sport fisheries of the Pacific Southwest. ENGLISH: Yellowfin and skipjack tuna occur in commercial quantities in the Eastern Pacific Ocean from California to Chile. They are captured in the high seas at distances from the mainland up to several hundred miles (see Alverson, 1960). The Inter-American Tropical Tuna Commission has been engaged for several years in research on the biology, ecology, and population dynamics of the stocks of these species supporting the commercial fishery, in order to elucidate the effects of the fishery and of fishery independent factors on their abundance and behavior, to provide the scientific basis for rational management of the fishery. An important aspect of this research is the investigation of the migrations of these species in the Eastern Pacific, and the determination of whether each consists of but a single population or is composed of various sub-populations. One direct means of approaching these problems is the tagging, and subsequent recovery, of specimens in the region of the commercial fishery. This also provides direct information on growth rates, by comparison of sizes of specimens at tagging and upon later recovery, and can furnish the basis of estimating rates of mortality. These are two of the important elements of the vital statistics of the tuna populations. SPANISH: El atún aleta amarilla y el barrilete se encuentran en cantidades comerciales en el Océano Pacífico Oriental, desde California hasta Chile. Estos peces son capturados en alta mar a varios cientos de millas de distancia de tierra firme (ver Alverson, 1960). La Comisión Interamericana del Atún Tropical ha estado dedicada durante varios años a la investigación de la biología, ecología y dinámica de las poblaciones de los stocks de las indicadas especies que mantienen la pesquería comercial, a fin de elucidar los efectos de ésta y de los factores independientes de la explotación sobre la abundancia y hábitos de estos peces, para obtener una base científica que permita una administración racional de la pesquería. Un aspecto importante de esta investigación es el estudio de los movimientos migratorios de estas especies en el Pacífico Oriental, y la determinación de que si cada una constituye una sola población o está compuesta de varias subpoblaciones. Un medio directo de abordar estos problemas es el de la marcación, y subsecuente recuperación, de especímenes en la región de la pesquería comercial. Esto también proporciona una información directa sobre la tasa de crecimiento, por la comparación de los tamaños de los especímenes al ser marcados y recuperados más tarde y puede proveer la base para estimar las tasas de mortalidad. Estos son dos de los elementos importantes de las estadísticas vitales de las poblaciones de atún.

ENGLISH: Since 1951, the Inter-American Tropical Tuna Commission has been investigating the biology, ecology and population dynamics of the yellowfin tuna, Thunnus albacares, and the skipjack tuna, Katsuwonus pelamis, in the Eastern Pacific Ocean. Of particular importance has been the study of the effects of fishing and of fishery-independent factors on the abundance and distribution of these tunas. For yellowfin tuna there is, on the average, an inverse relationship between total fishing effort and apparent abundance (Schaefer, 1957a). For skipjack there is no evidence to suggest that fishing effort has ever been sufficiently intense to affect measurably the abundance (Schaefer, 1961). Rather, it appears that the year-to-year fluctuations in apparent abundance are independent of the activities of the fishing fleets. SPANISH: Desde 1951 la Comisión Interamericana del Atún Tropical se ha dedicado a la investigación de la biología, ecología y la dinámica de las poblaciones del atún aleta amarilla, Thunnus albacares, y del barrilete, Katsuwonus pelamis, en el Océano Pacífico del Este. De importancia especial ha sido el estudio de los efectos de la pesca y de los factores independientes de las pesquerías sobre la abundancia y la distribución de esos atunes. En cuanto al atún aleta amarilla, existe, en promedio, una relación inversa entre el esfuerzo total de pesca y la abundancia aparente (Schaefer, 1957a) . Con respecto al barrilete, no hay evidencia que haga pensar que el esfuerzo de pesca haya sido nunca lo suficientemente intenso como para afectar sensiblemente la abundancia (Schaefer, 1961). Más bien parece que las fluctuaciones de un año a otro en su abundancia aparente, son independientes de las actividades de las flotas pesqueras.

Acomprehensive description of the Massachusetts coastal lobster (Homarus americanus) resou,rce was obtained by sampling commercial catches coastwide at sea and at dealerships between 1981 and 1986. Acommercial lobster sea-sampling program, wherein six coastal regions were sampled monthly, with an areal and temporal data weighting design, was the primary source of data. An improved index of catch per trap haul/set-over-day was generated by modeling the relationship between catch and immersion time and standardizing effort. This 6-year time-series of mean annual catch rates tracked closely the landings trend for territorial waters. During the study period there was a gradual increase in indices of exploitation and total annual mortality which corresponded to a gradual decline in mean carapace length of marketable lobster. The frequency of culls escalated from 10.0% in 1981 to 20.9% in 1986, while the percentage of lobster found dead in traps was consistently less than 1%. The sex ratio (%F:%M) was significantly different from 50:50 and approximated a 60:40 relationship during the study period. Male and female weight-length relationships were significantly different. Females weighed more than males at smaller sizes and less than males at larger sizes. A north-south clinal trend was evident wherein lobster north of Cape Cod weighed less at length than those from regions south of Cape Cod. Functional size-maturity relationships were developed for female lobster by staging cement gland development. Proportions mature at size represent more realistic values than those obtained by analyses of percent of females ovigerous. Regional variation occurred in most of the parameters studied. Three lobster groups, differing in major population descriptors, are defined by our data.(PDF file contains 28 pages.)

Ichthyofauna of the coastal «10 m depth) habitat of the South Atlantic Bight were investigated between Cape Fear, North Carolina, and the St. John's River, Florida. Trawl collections from four nonconsecutive seasons in the period July 1980 to December 1982 indicated that the fish community is dominated by the family Sciaenidae, particularly juvenile forms. Spot (Leiostomus xanthurus) and Atlantic croaker (Micropogonias undulatus) were the two most abundant species and dominated catches during all seasons. Atlantic menhaden (Brevoortin tyrannus) was also very abundant, but only seasonally (winter and spring) dominant in the catches. Elasmobranch fIShes, especially rajiforms and carcharinids, contributed to much of the biomass of fishes collected. Total fish abundance was greatest in winter and lowest in summer and was influenced by the seasonality of Atlantic menhaden and Atlantic croaker in the catches. Biomass was highest in spring and lowest in summer, and was influenced by biomass of spot. Fish density ranged from 321 individuals and 12.2 kg per hectare to 746 individuals and 25.2 kg per hectare. Most species ranged widely throughout the bight, and showed some evidence of seasonal migration. Species assemblages were dominated by ubiquitous year-round residents of the coastal waters of the bight. Diversity (H') was highest in summer, and appeared influenced by the evenness of distribution of individuals among species. (PDF file contains 56 pages.)

The United States and Japanese counterpart panels on aquaculture were formed in 1969 under the United States-Japan Cooperative Program in Natural Resources (UJNR). The panels currently include specialists drawn from the federal departments most concerned with aquaculture. Charged with exploring and developing bilateral cooperation, the panels have focused their efforts on exchanging information related to aquaculture which could be of benefit to both countries. The UJNR was begun during the Third Cabinet-Level Meeting of the Joint United States-Japan Committee on Trade and Economic Affairs in January 1964. In addition to aquaculture, current subjects in the program include desalination of seawater, toxic microorganisms, air population, energy, forage crops, national park management, mycoplasmosis, wind and seismic effects, protein resources, forestry, and several joint panels and committees in marine resources research, development, and utilization. Accomplishments include: Increased communication and cooperation among tecbnical specialists; exchanges of information, data, and research findings; annual meetings of the panels, a· policy-coordinative body; administrative staff meetings; exchanges of equipment, materials, and samples; several major technical conferences; and beneficial effects on international relations. The geographic and depth frequency distribution of 124 common demersal fish species in the northeastern Pacific were plotted from data on me at the Northwest and Alaska Fisheries Center (NWAFC), National Marine Fisheries Service. The data included catch records of fishes and invertebrates from 24,881 samples taken from the Chukchi Sea, throughout the Bering Sea, Aleutian Basin, Aleutian Archipelago, and the Gulf of Alaska, and from southeastern Alaska south to southern California. Samples were collected by a number of agencies and institutions over a 30-year period (1953-83), but were primarily from NWAFC demersal trawls. The distributions of all species with 100 or more occurrences in the data set were plotted by computer. Distributions plotted from these data were then compared with geographic and depth-range limits given in the literature. These data provide new range extensions (geographic, depth, or both) for 114 species. Questionable extensions are noted, the depth ranges determined for 95% of occurrences, and depths of most frequent occurrence are recorded. Ranges of the species were classified zoogeographically, according to life zone, and with regard to the depth zone of greatest occurrence. Because most species examined have broad geographic ranges, they do not provide the best information for testing the validity of proposed zoogeographic province boundaries. Because of the location of greatest sampling effort and methods used in sampling, most fIShes examined were eastern boreal Pacific, sublittoral-bathyal (outer shelf) species.
