Decoding algorithms using side-effect machines

Bioinformatics applies computers to problems in molecular biology. Previous research has not addressed edit metric decoders. Decoders for quaternary edit metric codes are finding use in bioinformatics problems with applications to DNA. By using side effect machines we hope to be able to provide efficient decoding algorithms for this open problem. Two ideas for decoding algorithms are presented and examined. Both decoders use Side Effect Machines(SEMs) which are generalizations of finite state automata. Single Classifier Machines(SCMs) use a single side effect machine to classify all words within a code. Locking Side Effect Machines(LSEMs) use multiple side effect machines to create a tree structure of subclassification. The goal is to examine these techniques and provide new decoders for existing codes. Presented are ideas for best practices for the creation of these two types of new edit metric decoders.

A. S. Whiting Manufacturing Company Limited, minute book, 1872-1909.

The Cedar Dale Scythe Works was the second manufacturing company that A.S. Whiting had established in Oshawa, the first being the Oshawa Manufacturing Co. in 1852. The Oshawa Manufacturing Co. was eventually taken over by the Joseph Hall Works in 1857. In 1862, the Cedar Dale Works was built after being in a rented space in the Hall Works for two years, building scythes and hoes. With the building of the firm, the village of Cedar Dale was established. In 1867, the firm became Whiting and Cowan when John Cowan bought into the company. After the death of Whiting in 1867, his son-in-law, R.S. Hamlin headed the company. By 1872, it became the A.S. Whiting Manufacturing Co. when Cowan withdrew from the business. Before Whiting’s death, the company had been profitable but due to new machinery being developed, hand tools were becoming obsolete and the business only lasted for a few more years (source: Oshawa Community Museum and Archives Web site).

Account book from the Wilcox Estate, 1882-1886

This may be the account book of someone in the wholesale dry goods or grocery business. The account book includes balance sheets for a Waterford store and a Dunnville store. The accounts include clients from several southwestern Ontario communities. Names include Leitch, Turner, Auger, McKim, Beatty, Hewetson, Murton, Bell, Greig, Duggan, Kirk, and Logie. Local Niagara names include: W.B. Chambers of Welland and B.F. Morely of Thorold. Also includes deposit accounts held with Traders Bank of Canada and investments in the Temperance Colonization Society.

Buffalo, Brantford & Goderich Railway, County of Welland account book, 1853

The Buffalo and Brantford Railway Company was formed in 1850. The railway was renamed the Buffalo, Brantford & Goderich Railway in 1852 to reflect the plans to extend the line to Goderich. Financial problems led to a British group taking over the railway a few years later and the name was changed to the Buffalo & Lake Huron Railway. Book contains meeting minutes of the Board of Directors of the Humberstone Shoe Company Ltd., held at the Office of McLeod, Young, Weir and Co. Limited, Metropolitan Building, Toronto. Board of Directors includes: H.H. Knoll (President), J.H. Radcliffe, E. K. Reiner, T.H. Kinnear, L.B. Spencer. There is some correspondence, annual reports, contracts, by-laws, statements of profit and loss etc. throughout the book.
