Studying landscape evolution of the Earthís surface is difficult because both tectonic forces and surface processes control its response to perturbation, and ultimately, its shape and form. Researchers often use numerical models to study erosional response to deformation because there are rarely natural settings in which we can evaluate both tectonic activity and topographic response over appropriate time scales (103-105 years). In certain locations, however, geologic conditions afford the unique opportunity to study the relationship between tectonics and topography. One such location is along the Dragonís Back Pressure Ridge in California, where the landscape moves over a structural discontinuity along the San Andreas Fault and landscape response to both the initiation and cessation of uplift can be observed. In their landmark study, Hilley and Arrowsmith (2008) found that geomorphic metrics such as channel steepness tracked uplift and that hillslope response lagged behind that of rivers. Ideal conditions such as uniform vegetation density and similar lithology allowed them to view each basin as a developmental stage of response to uplift only. Although this work represents a significant step forward in understanding landscape response to deformation, it remains unclear how these results translate to more geologically complex settings. In this study, I apply similar methodology to a left bend along the San Andreas Fault in the Santa Cruz Mountains, California. At this location, the landscape is translated through a zone of localized uplift caused by the bend, but vegetation, lithology, and structure vary. I examine the geomorphic response to uplift along the San Andreas Fault bend in order to determine whether predicted landscape patterns can be observed in a larger, more geologically complex setting than the Dragonís Back Pressure Ridge. I find that even with a larger-scale and a more complex setting, geomorphic metrics such as channel steepness index remain useful tools for evaluating landscape evolution through time. Steepness indices in selected streams of study record localized uplift caused by the restraining bend, while hillslope adjustment in the form of landsliding occurs over longer time scales. This project illustrates that it is possible to apply concepts of landscape evolution models to complex settings and is an important contribution to the body of geomorphological study.

Microorganisms have been reported to induce settlement and metamorphosis in a wide range of marine invertebrate species. However, the primary cue reported for metamorphosis of coral larvae is calcareous coralline algae (CCA). Herein we report the community structure of developing coral reef biofilms and the potential role they play in triggering the metamorphosis of a scleractinian coral. Two-week-old biofilms induced metamorphosis in less than 10% of larvae, whereas metamorphosis increased significantly on older biofilms, with a maximum of 41% occurring on 8-week-old microbial films. There was a significant influence of depth in 4- and 8-week biofilms, with greater levels of metamorphosis occurring in response to shallow-water communities. Importantly, larvae were found to settle and metamorphose in response to microbial biofilms lacking CCA from both shallow and deep treatments, indicating that microorganisms not associated with CCA may play a significant role in coral metamorphosis. A polyphasic approach consisting of scanning electron microscopy, fluorescence in situ hybridization (FISH), and denaturing gradient gel electrophoresis (DGGE) revealed that coral reef biofilms were comprised of complex bacterial and microalgal communities which were distinct at each depth and time. Principal-component analysis of FISH data showed that the Alphaproteobacteria, Betaproteobacteria, Gammaproteobacteria, and Cytophaga-Flavobacterium of Bacteroidetes had the largest influence on overall community composition. A low abundance of Archaea was detected in almost all biofilms, providing the first report of Archaea associated with coral reef biofilms. No differences in the relative densities of each subdivision of Proteobacteria were observed between slides that induced larval metamorphosis and those that did not. Comparative cluster analysis of bacterial DGGE patterns also revealed that there were clear age and depth distinctions in biofilm community structure; however, no difference was detected in banding profiles between biofilms which induced larval metamorphosis and those where no metamorphosis occurred. This investigation demonstrates that complex microbial communities can induce coral metamorphosis in the absence of CCA.

Upper Devonian rocks of the Iberian Pyrite Belt (IPB) in southwest Spain, comprising the Phyllite-Quartzite Group (PQ) and the lower part of the overlying Volcano-Sedimentary Complex (VSC), contain a diversity of terrestrial and marine palynomorphs (miospores and organic-walled microphytoplankton, respectively), which constitute the basis of this biostratigraphically oriented research project. Part One of the report has previously detailed the miospore content of the constituent 117 palyniferous samples. In the present paper (i.e., the concluding Part Two), the organic-walled microphytoplankton (acritarchs and prasinophyte phycomata) are systematically described and illustrated, and their occurrence in the study material is fully documented. The acritarchs are represented by 23 species (including one species complex) allocated among 14 genera (one of which, Dupliciradiatum, is newly established), together with a very rare and novel category (informally termed Gen. nov. A). The following new acritarch species are formally instituted: Dupliciradiatum crassum (type species), D. tenue, Histopalla languida, and Winwaloeusia repagulata. Five genera allied with the prasinophycean algae are identified; these accommodate a total of 15 species of which two - Cymatiosphaera tenuimembrana and Maranhites multioculus - are formally proposed as new. In addition, representatives of the prasinophyte genera Leiosphaeridia and Tasmanites are recorded but are not discriminated at species level. The microphytoplankton suite is clearly consonant, from previously published occurrences in other regions, with a Late Devonian dating. However, most of the species are known to be relatively long ranging through (and in some cases beyond) that epoch and hence are not amenable to detailed biozonal subdivision of the IPB succession. Moreover, the distribution of the species therein tends to be erratic in comparison with the more consistently occurring miospores, possibly due to stress factors induced by fluctuating conditions in the IPBs Upper Devonian marine environment. By contrast, the land-derived (miospore) assemblages are readily applicable in a blostratigraphic context: they can be correlated precisely with the Devonian miospore biozonation scheme for Western Europe. In those terms, the sampled PQ strata are assignable to the Diducites versabilis-Grandispora cornuta (VCo) Biozone of late Famennian age; while the samples from the anoxic sequence at the base of the VSC belong to the Retispora lepidophyta-Verrucosisporites nitidus (LN) Biozone (latest Famennian = latest Devonian). The biochronostratigraphic data, in conjunction with the findings from earlier IPB studies, imply two appreciable palynostratigraphic breaks within the PQ. These are representative, respectively, of the lower Frasnian-middle Famennian interval and of part of the Strunian/upper Famennian. Speculation currently remains as to whether the inferred gaps are more apparent than real; i.e., whether one or both represent actual hiatuses in IPB sedimentation or are simply a manifestation of hitherto unsampled and/or non-palyniferous PQ strata.

Viruses are the major cause of pediatric acute respiratory tract infection (ARTI) and yet many suspected cases of infection remain uncharacterized. We employed 17 PCR assays and retrospectively screened 315 specimens selected by season from a predominantly pediatric hospital-based population. Before the Brisbane respiratory virus research study commenced, one or more predominantly viral pathogens had been detected in 15.2% (n = 48) of all specimens. The Brisbane study made an additional 206 viral detections, resulting in the identification of a microbe in 67.0% of specimens. After our study, the majority of microbes detected were RNA viruses (89.9%). Overall, human rhinoviruses (HRVs) were the most frequently identified target (n=140) followed by human adenoviruses (HAdVs; n = 25), human metapneumovirus (HMPV; n=18), human bocavirus (HBoV; n = 15), human respiratory syncytial virus (HRSV; n = 12), human coronaviruses (HCoVs; n = 11), and human herpesvirus-6 (n = 11). HRVs were the sole microbe detected in 37.8% (n = 31) of patients with suspected lower respiratory tract infection (LRTI). Genotyping of the HRV VP4/VP2 region resulted in a proposed subdivision of HRV type A into sublineages A1 and A2. Most of the genotyped HAdV strains were found to be type C. This study describes the high microbial burden imposed by HRVs, HMPV, HRSV, HCoVs, and the newly identified virus, HBoV on a predominantly paediatric hospital population with suspected acute respiratory tract infections and proposes a new formulation of viral targets for future diagnostic research studies.

Sea-water intrusion is actively contaminating fresh groundwater reserves in the coastal aquifers of the Pioneer Valley,north-eastern Australia. A three-dimensional sea-water intrusion model has been developed using the MODHMS code to explore regional-scale processes and to aid assessment of management strategies for the system. A sea-water intrusion potential map, produced through analyses of the hydrochemistry, hydrology and hydrogeology, offsets model limitations by providing an alternative appraisal of susceptibility. Sea-water intrusion in the Pioneer Valley is not in equilibrium, and a potential exists for further landward shifts in the extent of saline groundwater. The model required consideration of tidal over-height (the additional hydraulic head at the coast produced by the action of tides), with over-height values in the range 0.5-0.9 m giving improved water-table predictions. The effect of the initial water-table condition dominated the sensitivity of the model to changes in the coastal hydraulic boundary condition. Several salination processes are probably occurring in the Pioneer Valley, rather than just simple landward sea-water advancement from modern sources of marine salts. The method of vertical discretisation (i.e. model-layer subdivision) was shown to introduce some errors in the prediction of watertable behaviour.

The loss and fragmentation of forest habitats by human land use are recognised as important factors influencing the decline of forest-dependent fauna. Mammal species that are dependent upon forest habitats are particularly sensitive to habitat loss and fragmentation because they have highly specific habitat requirements, and in many cases have limited ability to move through and utilise the land use matrix. We addressed this problem using a case study of the koala (Phascolarctos cinereus) surveyed in a fragmented rural-urban landscape in southeast Queensland, Australia. We applied a logistic modelling and hierarchical partitioning analysis to determine the importance of forest area and its configuration relative to site (local) and patch-level habitat variables. After taking into account spatial auto-correlation and the year of survey, we found koala occurrence increased with the area of all forest habitats, habitat patch size and the proportion of primary Eucalyptus tree species; and decreased with mean nearest neighbour distance between forest patches, the density of forest patches, and the density of sealed roads. The difference between the effect of habitat area and configuration was not as strong as theory predicts, with the configuration of remnant forest becoming increasingly important as the area of forest habitat declines. We conclude that the area of forest, its configuration across the landscape, as well as the land use matrix, are important determinants of koala occurrence, and that habitat configuration should not be overlooked in the conservation of forest-dependent mammals, such as the koala. Weathering profiles overlying the Sapecado, Pico and Andaime iron ore deposits, Quadrilátero Ferrífero (QF), Minas Gerais, Brazil, reach depths of 150–400 m and host world-class supergene iron orebodies. In addition to hosting supergene ore bodies of global economic significance, weathered banded iron-formations at the Quadrilátero Ferrífero and elsewhere (e.g., Carajás, Hamersley) are postulated to underlie some of the most ancient continuously exposed weathering profiles on earth. Laser incremental-heating 40Ar/39Ar results for 69 grains of hollandite-group manganese oxides extracted from 23 samples collected at depths ranging from 5 to 150 m at the Sapecado, Pico and Andaime deposits reveal ages ranging from ca. 62 to 14 Ma. Older Mn-oxides occur near the surface, while younger Mn-oxides occur at depth. However, many samples collected at the weathering–bedrock interface yield ages in the 51–41 Ma range, suggesting that the weathering profiles in the Quadrilátero Ferrífero had already reached their present depth in the Paleogene. The antiquity of the weathering profiles in the Quadrilátero Ferrífero is comparable to the antiquity of dated weathering profiles on banded iron-formations in the Carajás Region (Brazil) and the Hamersley Province, Western Australia. The age versus depth distributions obtained in this study, but not available for other regions containing similar supergene iron deposits, suggest that little further advance of the weathering front has occurred in the Quadrilátero Ferrífero lateritic profiles during the Neogene. The results suggest that weathering in some of these ancient landscapes is not controlled by the steady-state advance of weathering fronts through time, but may reflect climatic and geomorphological conditions prevailing in a remote past. The geochronological results also confirm that the ancient landsurfaces in the Quadrilátero Ferrífero probably remained immune to erosion for tens of millions of years. Deep weathering, mostly in the Paleogene, combined with low erosion rates, account for the abundance and widespread distribution of supergene iron, manganese, and aluminum orebodies in this region.

The Australian ghost bat is a large, opportunistic carnivorous species that has undergone a marked range contraction toward more mesic, tropical sites over the past century. Comparison of mitochondrial DNA (mtDNA) control region sequences and six nuclear microsatellite loci in 217 ghost bats from nine populations across subtropical and tropical Australia revealed strong population subdivision (mtDNA phi(ST) = 0.80; microsatellites URST = 0.337). Low-latitude (tropical) populations had higher heterozygosity and less marked phylogeographic structure and lower subdivision among sites within regions (within Northern Territory [NT] and within North Queensland [NQ]) than did populations at higher latitudes (subtropical sites; central Queensland [CQ]), although sampling of geographically proximal breeding sites is unavoidably restricted for the latter. Gene flow among populations within each of the northern regions appears to be male biased in that the difference in population subdivision for mtDNA and microsatellites (NT phi(ST) = 0.39, URST = 0.02; NQ phi(ST) = 0.60, URST = -0.03) is greater than expected from differences in the effective population size of haploid versus diploid loci. The high level of population subdivision across the range of the ghost bat contrasts with evidence for high gene flow in other chiropteran species and may be due to narrow physiological tolerances and consequent limited availability of roosts for ghost bats, particularly across the subtropical and relatively arid regions. This observation is consistent with the hypothesis that the contraction of the species' range is associated with late Holocene climate change. The extreme isolation among higher-latitude populations may predispose them to additional local extinctions if the processes responsible for the range contraction continue to operate.

La Fibrosi Polmonare Idiopatica (IPF) è una malattia polmonare cronica, irreversibile la cui eziologia risulta essere ignota, caratterizzata da un processo fibrotico progressivo che inizia nel tratto respiratorio inferiore. Le persone affette da IPF presentano età media compresa tra 55 e 77 anni. L’incidenza annuale di IPF è stata recentemente stimata tra 14 e 42,7 casi per 100.000 persone e tale dato risulta essere in aumento. IPF fa parte delle malattie Polmonari Idiopatiche Interstiziali (IIP) che comprendono patologie con quadri istologici e clinici differenti. Le affezioni su cui si concentrerà questo studio sono: UIP (Usual Interstitial Pneumonia) caratterizzata da fibrosi interstiziale e dalla presenza di foci fibrotici connessi alla pleura e corrispondente al quadro anatomopatologico della maggior parte dei casi di IPF; NSIP (Non Specific Interstitial Pneumonia) simile alla UIP ma con maggiore uniformità temporale e spaziale delle manifestazioni; Sarcoidosi, malattia granulomatosa ad eziologia ignota. Attualmente la gravità della IPF, che implica una mortalità del 50% dei pazienti a 5 anni dall’esordio, e la scarsa efficacia farmacologica nel rallentarne la progressione vedono il trapianto polmonare come unica possibilità di sopravvivenza nelle forme più severe. Al momento non è chiaro il meccanismo patogenetico di insorgenza e progressione della IPF anche se sono stati individuati alcuni fattori scatenanti quali fumo di sigaretta, infezioni respiratorie e inquinanti atmosferici; tuttavia nessuno di tali elementi può da solo determinare un così esteso e progressivo rimodellamento del parenchima polmonare. Numerose sono le evidenze di come il substrato genetico, le alterazioni del rapporto morte/proliferazione cellulare e le citochine svolgano un ruolo nella genesi e nella progressione della malattia, ma non sono ancora chiari i fenomeni biologico-cellulari che la sostengono e, quindi, quali siano i punti di attacco per poter incidere terapeuticamente nel modificare l’evoluzione della IPF. Poiché il nostro laboratorio ha partecipato alla scoperta dell’esistenza di cellule staminali nel polmone umano normale, uno degli obiettivi finali di questo progetto si basa sull’ipotesi che un’alterazione del compartimento staminale svolga un ruolo cruciale nella eziopatogenesi di IPF. Per questo in precedenti esperienze abbiamo cercato di identificare nella IPF cellule che esprimessero antigeni associati a staminalità quali c-kit, CD34 e CD133. Questo lavoro di tesi si è proposto di condurre un’indagine morfometrica ed immunoistochimica su biopsie polmonari provenienti da 9 pazienti affetti da UIP, 3 da NSIP e 5 da Sarcoidosi al fine di valutare le alterazioni strutturali principali imputabili alle patologie. Preparati istologici di 8 polmoni di controllo sono stati usati come confronto. Come atteso, è stato osservato nelle tre patologie esaminate (UIP, NSIP e Sarcoidosi) un significativo incremento nella sostituzione del parenchima polmonare con tessuto fibrotico ed un ispessimento dei setti alveolari rispetto ai campioni di controllo. L’analisi dei diversi pattern di fibrosi presenti fa emergere come vi sia una netta differenza tra le patologie con una maggiore presenza di fibrosi di tipo riparativo e quindi altamente cellulata nei casi di UIP, e NSIP mentre nelle Sarcoidosi il pattern maggiormente rappresentato è risultato essere quello della fibrosi replacement o sostitutiva. La quantificazione delle strutture vascolari è stata effettuata tenendo separate le aree di polmone alveolare rispetto a quelle occupate da focolai sostitutivi di danno (componente fibrotica). Nei campioni patologici analizzati era presente un significativo riarrangiamento di capillari, arteriole e venule rispetto al polmone di controllo, fenomeno principalmente riscontrato nel parenchima fibrotico. Tali modifiche erano maggiormente presenti nei casi di NSIP da noi analizzati. Inoltre le arteriole subivano una diminuzione di calibro ed un aumento dello spessore in special modo nei polmoni ottenuti da pazienti affetti da Sarcoidosi. Rispetto ai controlli, nella UIP e nella Sarcoidosi i vasi linfatici risultavano inalterati nell’area alveolare mentre aumentavano nelle aree di estesa fibrosi; quadro differente si osservava nella NSIP dove le strutture linfatiche aumentavano in entrambe le componenti strutturali. Mediante indagini immunoistochimiche è stata documentata la presenza e distribuzione dei miofibroblasti, positivi per actina muscolare liscia e vimentina, che rappresentano un importante componente del danno tissutale nella IPF. La quantificazione di questo particolare fenotipo è attualmente in corso. Abbiamo inoltre analizzato tramite immunoistochimica la componente immunitaria presente nei campioni polmonari attraverso la documentazione dei linfociti T totali che esprimono CD3, andando poi a identificare la sottopopolazione di T citotossici esprimenti la glicoproteina CD8. La popolazione linfocitaria CD3pos risultava notevolmente aumentata nelle tre patologie analizzate soprattutto nei casi di UIP e Sarcoidosi sebbene l`analisi della loro distribuzione tra i vari distretti tissutali risultasse differente. Risultati simili si sono ottenuti per l`analisi dei linfociti CD8pos. La componente monocito-macrofagica è stata invece identificata tramite la glicoproteina CD68 che ha messo in evidenza una maggiore presenza di cellule positive nella Sarcoidosi e nella UIP rispetto ai casi di NSIP. I dati preliminari di questo studio indicano che il rimodellamento strutturale emo-linfatico e cellulare infiammatorio nella UIP si differenziano rispetto alle altre malattie interstiziali del polmone, avanzando l’ipotesi che il microambiente vascolare ed immunitario giochino un ruolo importante nella patogenesi della malattia

La Sequenza Sismica Emiliana del 2012 ha colpito la zona compresa tra Mirandola e Ferrara con notevoli manifestazioni cosismiche e post-sismiche secondarie, soprattutto legate al fenomeno della liquefazione delle sabbie e alla formazione di fratturazioni superficiali del terreno. A fronte del fatto che la deformazione principale, osservata tramite tecniche di remote-sensing, ha permesso di individuare la posizione della struttura generatrice, ci si è interrogati sul rapporto tra strutture profonde e manifestazioni secondarie superficiali. In questa tesi è stato svolto un lavoro di integrazione di dati a varia scala, dalla superficie al sottosuolo, fino profondità di alcuni chilometri, per analizzare il legame tra le strutture geologiche che hanno generato il sisma e gli effetti superficiali percepiti dagli osservatori. Questo, non solo in riferimento allo specifico del sisma emiliano del 2012, ma al fine di trarre utili informazioni in una prospettiva storica e geologica sugli effetti di un terremoto “tipico”, in una regione dove le strutture generatrici non affiorano in superficie. Gli elementi analizzati comprendono nuove acquisizioni e rielaborazioni di dati pregressi, e includono cartografie geomorfologiche, telerilevamenti, profili sismici a riflessione superficiale e profonda, stratigrafie e informazioni sulla caratterizzazione dell’area rispetto al rischio sismico. Parte dei dati di nuova acquisizione è il risultato dello sviluppo e la sperimentazione di metodologie innovative di prospezione sismica in corsi e specchi d’acqua continentali, che sono state utilizzate con successo lungo il Cavo Napoleonico, un canale artificiale che taglia ortogonalmente la zona di massima deformazione del sisma del 20 Maggio. Lo sviluppo della nuova metodologia di indagine geofisica, applicata ad un caso concreto, ha permesso di migliorare le tecniche di imaging del sottosuolo, oltre a segnalare nuove evidenze co-sismiche che rimanevano nascoste sotto le acque del canale, e a fornire elementi utili alla stratigrafia del terreno. Il confronto tra dati geofisici e dati geomorfologici ha permesso di cartografare con maggiore dettaglio i corpi e le forme sedimentarie superficiali legati alla divagazione fluviale dall’VIII sec a.C.. I dati geofisici, superficiali e profondi, hanno evidenziato il legame tra le strutture sismogeniche e le manifestazioni superficiali seguite al sisma emiliano. L’integrazione dei dati disponibili, sia nuovi che da letteratura, ha evidenziato il rapporto tra strutture profonde e sedimentazione, e ha permesso di calcolare i tassi geologici di sollevamento della struttura generatrice del sisma del 20 Maggio. I risultati di questo lavoro hanno implicazioni in vari ambiti, tra i quali la valutazione del rischio sismico e la microzonazione sismica, basata su una caratterizzazione geomorfologico-geologico-geofisica dettagliata dei primi 20 metri al di sotto della superficie topografica. Il sisma emiliano del 2012 ha infatti permesso di riconoscere l’importanza del substrato per lo sviluppo di fenomeni co- e post-sismici secondari, in un territorio fortemente eterogeneo come la Pianura Padana.

In this article, we present a map of the glacial geomorphology of the Altai andWestern Sayan Mountains, covering an area of almost 600,000 km2. Although numerous studies provide evidence for restricted Pleistocene glaciations in this area, others have hypothesized the past existence of an extensive ice sheet. To provide a framework for accurate glacial reconstructions of the Altai and Western Sayan Mountains, we present a map at a scale of 1:1,000,000 based on a mapping from 30 m resolution ASTER DEM and 15 m/30 mresolution Landsat ETM+ satellite imagery. Four landform classes have been mapped: marginal moraines, glacial lineations, hummocky terrain, and glacial valleys. Our mapping reveals an abundance of glacial erosional and depositional landforms. The distribution of these glacial landforms indicates that the Altai and Western Sayan Mountains have experienced predominantly alpine-style glaciations, with some small ice caps centred on the higher mountain peaks. Large marginal moraine complexes mark glacial advances in intermontane basins. By tracing the outer limits of present-day glaciers, glacial valleys, and moraines, we estimate that the past glacier coverage have totalled to 65,000 km2 (10.9% of the mapped area), whereas present-day glacier coverage totals only 1300 km2 (0.2% of the mapped area). This demonstrates the usefulness of remote sensing techniques for mapping the glacial geomorphology in remote mountain areas and for quantifying the past glacier dimensions. The glacial geomorphological map presented here will be used for further detailed reconstructions of the paleoglaciology and paleoclimate of the region.
