Leber’s hereditary optic neuropathy (LHON) and Autosomal Dominant Optic Atrophy (ADOA) are the two most common inherited optic neuropathies and both are the result of mitochondrial dysfunctions. Despite the primary mutations causing these disorders are different, being an mtDNA mutation in subunits of complex I in LHON and defects in the nuclear gene encoding the mitochondrial protein OPA1 in ADOA, both pathologies share some peculiar features, such a variable penetrance and tissue-specificity of the pathological processes. Probably, one of the most interesting and unclear aspect of LHON is the variable penetrance. This phenomenon is common in LHON families, most of them being homoplasmic mutant. Inter-family variability of penetrance may be caused by nuclear or mitochondrial ‘secondary’ genetic determinants or other predisposing triggering factors. We identified a compensatory mechanism in LHON patients, able to distinguish affected individuals from unaffected mutation carriers. In fact, carrier individuals resulted more efficient than affected subjects in increasing the mitochondrial biogenesis to compensate for the energetic defect. Thus, the activation of the mitochondrial biogenesis may be a crucial factor in modulating penetrance, determining the fate of subjects harbouring LHON mutations. Furthermore, mtDNA content can be used as a molecular biomarker which, for the first time, clearly differentiates LHON affected from LHON carrier individuals, providing a valid mechanism that may be exploited for development of therapeutic strategies. Although the mitochondrial biogenesis gained a relevant role in LHON pathogenesis, we failed to identify a genetic modifying factor for the variable penetrance in a set of candidate genes involved in the regulation of this process. A more systematic high-throughput approach will be necessary to select the genetic variants responsible for the different efficiency in activating mitochondrial biogenesis. A genetic modifying factor was instead identified in the MnSOD gene. The SNP Ala16Val in this gene seems to modulate LHON penetrance, since the Ala allele in this position significantly predisposes to be affected. Thus, we propose that high MnSOD activity in mitochondria of LHON subjects may produce an overload of H2O2 for the antioxidant machinery, leading to release from mitochondria of this radical and promoting a severe cell damage and death ADOA is due to mutation in the OPA1 gene in the large majority of cases. The causative nuclear defects in the remaining families with DOA have not been identified yet, but a small number of families have been mapped to other chromosomal loci (OPA3, OPA4, OPA5, OPA7, OPA8). Recently, a form of DOA and premature cataract (ADOAC) has been associated to pathogenic mutations of the OPA3 gene, encoding a mitochondrial protein. In the last year OPA3 has been investigated by two different groups, but a clear function for this protein and the pathogenic mechanism leading to ADOAC are still unclear. Our study on OPA3 provides new information about the pattern of expression of the two isoforms OPA3V1 and OPA3V2, and, moreover, suggests that OPA3 may have a different function in mitochondria from OPA1, the major site for ADOA mutations. In fact, based on our results, we propose that OPA3 is not involved in the mitochondrial fusion process, but, on the contrary, it may regulate mitochondrial fission. Furthermore, at difference from OPA1, we excluded a role for OPA3 in mtDNA maintenance and we failed to identify a direct interaction between OPA3 and OPA1. Considering the results from overexpression and silencing of OPA3, we can conclude that the overexpression has more drastic consequences on the cells than silencing, suggesting that OPA3 may cause optic atrophy via a gain-of-function mechanism. These data provide a new starting point for future investigations aimed at identifying the exact function of OPA3 and the pathogenic mechanism causing ADOAC.

Animal neocentromeres are defined as ectopic centromeres that have formed in non-centromeric locations and avoid some of the features, like the DNA satellite sequence, that normally characterize canonical centromeres. Despite this, they are stable functional centromeres inherited through generations. The only existence of neocentromeres provide convincing evidence that centromere specification is determined by epigenetic rather than sequence-specific mechanisms. For all this reasons, we used them as simplified models to investigate the molecular mechanisms that underlay the formation and the maintenance of functional centromeres. We collected human cell lines carrying neocentromeres in different positions. To investigate the region involved in the process at the DNA sequence level we applied a recent technology that integrates Chromatin Immuno-Precipitation and DNA microarrays (ChIP-on-chip) using rabbit polyclonal antibodies directed against CENP-A or CENP-C human centromeric proteins. These DNA binding-proteins are required for kinetochore function and are exclusively targeted to functional centromeres. Thus, the immunoprecipitation of DNA bound by these proteins allows the isolation of centromeric sequences, including those of the neocentromeres. Neocentromeres arise even in protein-coding genes region. We further analyzed if the increased scaffold attachment sites and the corresponding tighter chromatin of the region involved in the neocentromerization process still were permissive or not to transcription of within encoded genes. Centromere repositioning is a phenomenon in which a neocentromere arisen without altering the gene order, followed by the inactivation of the canonical centromere, becomes fixed in population. It is a process of chromosome rearrangement fundamental in evolution, at the bases of speciation. The repeat-free region where the neocentromere initially forms, progressively acquires extended arrays of satellite tandem repeats that may contribute to its functional stability. In this view our attention focalized to the repositioned horse ECA11 centromere. ChIP-on-chip analysis was used to define the region involved and SNPs studies, mapping within the region involved into neocentromerization, were carried on. We have been able to describe the structural polymorphism of the chromosome 11 centromeric domain of Caballus population. That polymorphism was seen even between homologues chromosome of the same cells. That discovery was the first described ever. Genomic plasticity had a fundamental role in evolution. Centromeres are not static packaged region of genomes. The key question that fascinates biologists is to understand how that centromere plasticity could be combined to the stability and maintenance of centromeric function. Starting from the epigenetic point of view that underlies centromere formation, we decided to analyze the RNA content of centromeric chromatin. RNA, as well as secondary chemically modifications that involve both histones and DNA, represents a good candidate to guide somehow the centromere formation and maintenance. Many observations suggest that transcription of centromeric DNA or of other non-coding RNAs could affect centromere formation. To date has been no thorough investigation addressing the identity of the chromatin-associated RNAs (CARs) on a global scale. This prompted us to develop techniques to identify CARs in a genome-wide approach using high-throughput genomic platforms. The future goal of this study will be to focalize the attention on what strictly happens specifically inside centromere chromatin.

In the last decade, the reverse vaccinology approach shifted the paradigm of vaccine discovery from conventional culture-based methods to high-throughput genome-based approaches for the development of recombinant protein-based vaccines against pathogenic bacteria. Besides reaching its main goal of identifying new vaccine candidates, this new procedure produced also a huge amount of molecular knowledge related to them. In the present work, we explored this knowledge in a species-independent way and we performed a systematic in silico molecular analysis of more than 100 protective antigens, looking at their sequence similarity, domain composition and protein architecture in order to identify possible common molecular features. This meta-analysis revealed that, beside a low sequence similarity, most of the known bacterial protective antigens shared structural/functional Pfam domains as well as specific protein architectures. Based on this, we formulated the hypothesis that the occurrence of these molecular signatures can be predictive of possible protective properties of other proteins in different bacterial species. We tested this hypothesis in Streptococcus agalactiae and identified four new protective antigens. Moreover, in order to provide a second proof of the concept for our approach, we used Staphyloccus aureus as a second pathogen and identified five new protective antigens. This new knowledge-driven selection process, named MetaVaccinology, represents the first in silico vaccine discovery tool based on conserved and predictive molecular and structural features of bacterial protective antigens and not dependent upon the prediction of their sub-cellular localization.

372 osteochondrodysplasias and genetically determined dysostoses were reported in 2007 [Superti-Furga and Unger, 2007]. For 215 of these conditions, an association with one or more genes can be stated, while the molecular changes for the remaining syndromes remain illusive to date. Thus, the present dissertation aims at the identification of novel genes involved in processes regarding cartilage/ bone formation, growth, differentiation and homeostasis, which may serve as candidate genes for the above mentioned conditions. Two different approaches were undertaken. Firstly, a high throughput EST sequencing project from a human fetal cartilage library was performed to identify novel genes in early skeletal development (20th week of gestation until 2nd year of life) that could be investigated as potential candidate genes. 5000 EST sequences were generated and analyzed representing 1573 individual transcripts, corresponding to known (1400) and to novel, yet uncharacterized genes (173). About 7% of the proteins were already described in cartilage/ bone development or homeostasis, showing that the generated library is tissue specific. The remaining profile of this library was compared to previously published libraries from different time points (8th–12th, 18th–20th week and adult human cartilage) that also showed a similar distribution, reflecting the quality of the presented library analyzed. Furthermore, three potential candidate genes (LRRC59, CRELD2, ZNF577) were further investigated and their potential involvement in skeletogenesis was discussed. Secondly, a disease-orientated approach was undertaken to identify downstream targets of LMX1B, the gene causing Nail-Patella syndrome (NPS), and to investigate similar conditions. Like NPS, Genitopatellar syndrome (GPS) is characterized by aplasia or hypoplasia of the patella and renal anomalies. Therefore, six GPS patients were enrolled in a study to investigate the molecular changes responsible for this relatively rare disease. A 3.07 Mb deletion including LMX1B and NR5A1 (SF1) was found in one female patient that showed features of both NPS and GPS and investigations revealed a 46,XY karyotype and ovotestes indicating true hermaphroditism. The microdeletion was not seen in any of the five other patients with GPS features only, but a potential regulatory element between the two genes cannot be ruled out yet. Since Lmx1b is expressed in the dorsal limb bud and in podocytes, proteomic approaches and expression profiling were performed with murine material of the limbs and the kidneys to identify its downstream targets. After 2D-gel electrophoresis with protein extracts from E13.5 fore limb buds and newborn kidneys of Lmx1b wild type and knock-out mice and mass spectrometry analysis, only two proteins, agrin and carbonic anhydrase 2, remained of interest, but further analysis of the two genes did not show a transcriptional down regulation by Lmx1b. The focus was switched to expression profiles and RNA from newborn Lmx1b wild type and knock-out kidneys was compared by microarray analysis. Potential Lmx1b targets were almost impossible to study, because of the early death of Lmx1b deficient mice, when the glomeruli, containing podocytes, are still immature. Because Lmx1b is also expressed during limb development, RNA from wild type and knock-out Lmx1b E11.5 fore limb buds was investigated by microarray, revealing four potential Lmx1b downstream targets: neuropilin 2, single-stranded DNA binding protein 2, peroxisome proliferative activated receptor, gamma, co-activator 1 alpha, and short stature homeobox 2. Whole mount in situ hybridization strengthened a potential down regulation of neuropilin 2 by Lmx1b, but further investigations including in situ hybridization and protein-protein interaction studies will be needed.

The research presented in my PhD thesis is part of a wider European project, FishPopTrace, focused on traceability of fish populations and products. My work was aimed at developing and analyzing novel genetic tools for a widely distributed marine fish species, the European hake (Merluccius merluccius), in order to investigate population genetic structure and explore potential applications to traceability scenarios. A total of 395 SNPs (Single Nucleotide Polymorphisms) were discovered from a massive collection of Expressed Sequence Tags, obtained by high-throughput sequencing, and validated on 19 geographic samples from Atlantic and Mediterranean. Genome-scan approaches were applied to identify polymorphisms on genes potentially under divergent selection (outlier SNPs), showing higher genetic differentiation among populations respect to the average observed across loci. Comparative analysis on population structure were carried out on putative neutral and outlier loci at wide (Atlantic and Mediterranean samples) and regional (samples within each basin) spatial scales, to disentangle the effects of demographic and adaptive evolutionary forces on European hake populations genetic structure. Results demonstrated the potential of outlier loci to unveil fine scale genetic structure, possibly identifying locally adapted populations, despite the weak signal showed from putative neutral SNPs. The application of outlier SNPs within the framework of fishery resources management was also explored. A minimum panel of SNP markers showing maximum discriminatory power was selected and applied to a traceability scenario aiming at identifying the basin (and hence the stock) of origin, Atlantic or Mediterranean, of individual fish. This case study illustrates how molecular analytical technologies have operational potential in real-world contexts, and more specifically, potential to support fisheries control and enforcement and fish and fish product traceability.

A novel design based on electric field-free open microwell arrays for the automated continuous-flow sorting of single or small clusters of cells is presented. The main feature of the proposed device is the parallel analysis of cell-cell and cell-particle interactions in each microwell of the array. High throughput sample recovery with a fast and separate transfer from the microsites to standard microtiter plates is also possible thanks to the flexible printed circuit board technology which permits to produce cost effective large area arrays featuring geometries compatible with laboratory equipment. The particle isolation is performed via negative dielectrophoretic forces which convey the particles’ into the microwells. Particles such as cells and beads flow in electrically active microchannels on whose substrate the electrodes are patterned. The introduction of particles within the microwells is automatically performed by generating the required feedback signal by a microscope-based optical counting and detection routine. In order to isolate a controlled number of particles we created two particular configurations of the electric field within the structure. The first one permits their isolation whereas the second one creates a net force which repels the particles from the microwell entrance. To increase the parallelism at which the cell-isolation function is implemented, a new technique based on coplanar electrodes to detect particle presence was implemented. A lock-in amplifying scheme was used to monitor the impedance of the channel perturbed by flowing particles in high-conductivity suspension mediums. The impedance measurement module was also combined with the dielectrophoretic focusing stage situated upstream of the measurement stage, to limit the measured signal amplitude dispersion due to the particles position variation within the microchannel. In conclusion, the designed system complies with the initial specifications making it suitable for cellomics and biotechnology applications.

Die vorliegende Dissertation entstand im Rahmen eines multizentrischen EU-geförderten Projektes, das die Anwendungsmöglichkeiten von Einzelnukleotid-Polymorphismen (SNPs) zur Individualisierung von Personen im Kontext der Zuordnung von biologischen Tatortspuren oder auch bei der Identifizierung unbekannter Toter behandelt. Die übergeordnete Zielsetzung des Projektes bestand darin, hochauflösende Genotypisierungsmethoden zu etablieren und zu validieren, die mit hoher Genauigkeit aber geringen Aufwand SNPs im Multiplexformat simultan analysieren können. Zunächst wurden 29 Y-chromosomale und 52 autosomale SNPs unter der Anforderung ausgewählt, dass sie als Multiplex eine möglichst hohe Individualisierungschance aufweisen. Anschließend folgten die Validierungen beider Multiplex-Systeme und der SNaPshot™-Minisequenzierungsmethode in systematischen Studien unter Beteiligung aller Arbeitsgruppen des Projektes. Die validierte Referenzmethode auf der Basis einer Minisequenzierung diente einerseits für die kontrollierte Zusammenarbeit unterschiedlicher Laboratorien und andererseits als Grundlage für die Entwicklung eines Assays zur SNP-Genotypisierung mittels der elektronischen Microarray-Technologie in dieser Arbeit. Der eigenständige Hauptteil dieser Dissertation beschreibt unter Verwendung der zuvor validierten autosomalen SNPs die Neuentwicklung und Validierung eines Hybridisierungsassays für die elektronische Microarray-Plattform der Firma Nanogen Dazu wurden im Vorfeld drei verschiedene Assays etabliert, die sich im Funktionsprinzip auf dem Microarray unterscheiden. Davon wurde leistungsorientiert das Capture down-Assay zur Weiterentwicklung ausgewählt. Nach zahlreichen Optimierungsmaßnahmen hinsichtlich PCR-Produktbehandlung, gerätespezifischer Abläufe und analysespezifischer Oligonukleotiddesigns stand das Capture down-Assay zur simultanen Typisierung von drei Individuen mit je 32 SNPs auf einem Microarray bereit. Anschließend wurde dieses Verfahren anhand von 40 DNA-Proben mit bekannten Genotypen für die 32 SNPs validiert und durch parallele SNaPshot™-Typisierung die Genauigkeit bestimmt. Das Ergebnis beweist nicht nur die Eignung des validierten Analyseassays und der elektronischen Microarray-Technologie für bestimmte Fragestellungen, sondern zeigt auch deren Vorteile in Bezug auf Schnelligkeit, Flexibilität und Effizienz. Die Automatisierung, welche die räumliche Anordnung der zu untersuchenden Fragmente unmittelbar vor der Analyse ermöglicht, reduziert unnötige Arbeitsschritte und damit die Fehlerhäufigkeit und Kontaminationsgefahr bei verbesserter Zeiteffizienz. Mit einer maximal erreichten Genauigkeit von 94% kann die Zuverlässigkeit der in der forensischen Genetik aktuell eingesetzten STR-Systeme jedoch noch nicht erreicht werden. Die Rolle des neuen Verfahrens wird damit nicht in einer Ablösung der etablierten Methoden, sondern in einer Ergänzung zur Lösung spezieller Probleme wie z.B. der Untersuchung stark degradierter DNA-Spuren zu finden sein.

Nowadays microfluidic is becoming an important technology in many chemical and biological processes and analysis applications. The potential to replace large-scale conventional laboratory instrumentation with miniaturized and self-contained systems, (called lab-on-a-chip (LOC) or point-of-care-testing (POCT)), offers a variety of advantages such as low reagent consumption, faster analysis speeds, and the capability of operating in a massively parallel scale in order to achieve high-throughput. Micro-electro-mechanical-systems (MEMS) technologies enable both the fabrication of miniaturized system and the possibility of developing compact and portable systems. The work described in this dissertation is towards the development of micromachined separation devices for both high-speed gas chromatography (HSGC) and gravitational field-flow fractionation (GrFFF) using MEMS technologies. Concerning the HSGC, a complete platform of three MEMS-based GC core components (injector, separation column and detector) is designed, fabricated and characterized. The microinjector consists of a set of pneumatically driven microvalves, based on a polymeric actuating membrane. Experimental results demonstrate that the microinjector is able to guarantee low dead volumes, fast actuation time, a wide operating temperature range and high chemical inertness. The microcolumn consists of an all-silicon microcolumn having a nearly circular cross-section channel. The extensive characterization has produced separation performances very close to the theoretical ideal expectations. A thermal conductivity detector (TCD) is chosen as most proper detector to be miniaturized since the volume reduction of the detector chamber results in increased mass and reduced dead volumes. The microTDC shows a good sensitivity and a very wide dynamic range. Finally a feasibility study for miniaturizing a channel suited for GrFFF is performed. The proposed GrFFF microchannel is at early stage of development, but represents a first step for the realization of a highly portable and potentially low-cost POCT device for biomedical applications.

This thesis is developed in the contest of Ritmare project WP1, which main objective is the development of a sustainable fishery through the identification of populations boundaries in commercially important species in Italian Seas. Three main objectives are discussed in order to help reach the main purpose of identification of stock boundaries in Parapenaeus longirostris: 1 -Development of a representative sampling design for Italian seas; 2 -Evaluation of 2b-RAD protocol; 3 -Investigation of populations through biological data analysis. First of all we defined and accomplished a sampling design which properly represents all Italian seas. Then we used information and data about nursery areas distribution, abundance of populations and importance of P. longirostris in local fishery, to develop an experimental design that prioritize the most important areas to maximize the results with actual project funds. We introduced for the first time the use of 2b-RAD on this species, a genotyping method based on sequencing the uniform fragments produced by type IIB restriction endonucleases. Thanks to this method we were able to move from genetics to the more complex genomics. In order to proceed with 2b-RAD we performed several tests to identify the best DNA extraction kit and protocol and finally we were able to extract 192 high quality DNA extracts ready to be processed. We tested 2b-RAD with five samples and after high-throughput sequencing of libraries we used the software “Stacks” to analyze the sequences. We obtained positive results identifying a great number of SNP markers among the five samples. To guarantee a multidisciplinary approach we used the biological data associated to the collected samples to investigate differences between geographical samples. Such approach assures continuity with other project, for instance STOCKMED, which utilize a combination of molecular and biological analysis as well.

Erkrankungen des Skelettapparats wie beispielsweise die Osteoporose oder Arthrose gehören neben den Herz-Kreislauferkrankungen und Tumoren zu den Häufigsten Erkrankungen des Menschen. Ein besseres Verständnis der Bildung und des Erhalts von Knochen- oder Knorpelgewebe ist deshalb von besonderer Bedeutung. Viele bisherige Ansätze zur Identifizierung hierfür relevanter Gene, deren Produkte und Interaktionen beruhen auf der Untersuchung pathologischer Situationen. Daher ist die Funktion vieler Gene nur im Zusammenhang mit Krankheiten beschrieben. Untersuchungen, die die Genaktivität bei der Normalentwicklung von knochen- und knorpelbildenden Geweben zum Ziel haben, sind dagegen weit weniger oft durchgeführt worden. rnEines der entwicklungsphysiologisch interessantesten Gewebe ist die Epiphysenfuge der Röhrenknochen. In dieser sogenannten Wachstumsfuge ist insbesondere beim fötalen Gewebe eine sehr hohe Aktivität derjenigen Gene zu erwarten, die an der Knochen- und Knorpelbildung beteiligt sind. In der vorliegenden Arbeit wurde daher aus der Epiphysenfuge von Kälberknochen RNA isoliert und eine cDNA-Bibliothek konstruiert. Von dieser wurden ca. 4000 Klone im Rahmen eines klassischen EST-Projekts sequenziert. Durch die Analyse konnte ein ungefähr 900 Gene umfassendes Expressionsprofil erstellt werden und viele Transkripte für Komponenten der regulatorischen und strukturbildenden Bestandteile der Knochen- und Knorpelentwicklung identifiziert werden. Neben den typischen Genen für Komponenten der Knochenentwicklung sind auch deutlich Bestandteile für embryonale Entwicklungsprozesse vertreten. Zu ersten gehören in erster Linie die Kollagene, allen voran Kollagen II alpha 1, das mit Abstand höchst exprimierte Gen in der fötalen Wachstumsfuge. Nach den ribosomalen Proteinen stellen die Kollagene mit ca. 10 % aller auswertbaren Sequenzen die zweitgrößte Gengruppe im erstellten Expressionsprofil dar. Proteoglykane und andere niedrig exprimierte regulatorische Elemente, wie Transkriptionsfaktoren, konnten im EST-Projekt aufgrund der geringen Abdeckung nur in sehr geringer Kopienzahl gefunden werden. Allerdings förderte die EST-Analyse mehrere interessante, bisher nicht bekannte Transkripte zutage, die detaillierter untersucht wurden. Dazu gehören Transkripte die, die dem LOC618319 zugeordnet werden konnten. Neben den bisher beschriebenen drei Exonbereichen konnte ein weiteres Exon im 3‘-UTR identifiziert werden. Im abgeleiteten Protein, das mindestens 121 AS lang ist, wurden ein Signalpeptid und eine Transmembrandomäne nachgewiesen. In Verbindung mit einer möglichen Glykosylierung ist das Genprodukt in die Gruppe der Proteoglykane einzuordnen. Leicht abweichend von den typischen Strukturen knochen- und knorpelspezifischer Proteoglykane ist eine mögliche Funktion dieses Genprodukts bei der Interaktion mit Integrinen und der Zell-Zellinteraktion, aber auch bei der Signaltransduktion denkbar. rnDie EST-Sequenzierungen von ca. 4000 cDNA-Klonen können aber in der Regel nur einen Bruchteil der möglichen Transkripte des untersuchten Gewebes abdecken. Mit den neuen Sequenziertechnologien des „Next Generation Sequencing“ bestehen völlig neue Möglichkeiten, komplette Transkriptome mit sehr hoher Abdeckung zu sequenzieren und zu analysieren. Zur Unterstützung der EST-Daten und zur deutlichen Verbreiterung der Datenbasis wurde das Transkriptom der bovinen fötalen Wachstumsfuge sowohl mit Hilfe der Roche-454/FLX- als auch der Illumina-Solexa-Technologie sequenziert. Bei der Auswertung der ca. 40000 454- und 75 Millionen Illumina-Sequenzen wurden Verfahren zur allgemeinen Handhabung, der Qualitätskontrolle, dem „Clustern“, der Annotation und quantitativen Auswertung von großen Mengen an Sequenzdaten etabliert. Beim Vergleich der Hochdurchsatz Blast-Analysen im klassischen „Read-Count“-Ansatz mit dem erstellten EST-Expressionsprofil konnten gute Überstimmungen gezeigt werden. Abweichungen zwischen den einzelnen Methoden konnten nicht in allen Fällen methodisch erklärt werden. In einigen Fällen sind Korrelationen zwischen Transkriptlänge und „Read“-Verteilung zu erkennen. Obwohl schon simple Methoden wie die Normierung auf RPKM („reads per kilo base transkript per million mappable reads“) eine Verbesserung der Interpretation ermöglichen, konnten messtechnisch durch die Art der Sequenzierung bedingte systematische Fehler nicht immer ausgeräumt werden. Besonders wichtig ist daher die geeignete Normalisierung der Daten beim Vergleich verschieden generierter Datensätze. rnDie hier diskutierten Ergebnisse aus den verschiedenen Analysen zeigen die neuen Sequenziertechnologien als gute Ergänzung und potentiellen Ersatz für etablierte Methoden zur Genexpressionsanalyse.rn

Kiwifruit (genus Actinidia) is an important horticultural crop grown in the temperate regions. The four world’s largest producers are China, Italy, New Zealand and Chile. More than 50 species are recognized in the genus but the principal species in cultivation are A. deliciosa and A. chinensis. In Italy, as well as in many other countries, the kiwifruit crop has been considered to be relatively disease free and then no certification system for this species has been developed to regulate importation of propagation plant material in the European Union. During the last years a number of fungal and bacterial diseases have been recorded such as Botrytis cinerea and Pseudomonas syringae pv. actinidiae. Since 2003, several viruses and virus-like diseases have been identified and more recent studies demonstrated that Actinidia spp can be infected by a wide range of viral agents. In collaboration with the University of Auckland we have been detected thirteen different viral species on kiwifruit plants. During the three years of my PhD I worked on the characterization of Cucumber mosaic virus (CMV) and Pelargonium zonate spot virus (PZSV). The determination of causal agents has been based on host range, symptom expression in the test plant species and morphological properties of the virus particles using transmission electron microscopy (TEM) and using specific oligonucleotide primers in reverse transcription-polymerase chain reaction (RT-PCR). Both viruses induced several symptoms on kiwifruit plants. Moreover with new technologies such as high-throughput sequencing we detected additional viruses, a new member of the family Closteroviridae and a new member of the family Totiviridae. Taking together all results of my studies it is clear that, in order to minimize the risk of serious viral disease in kiwifruit, it is vital to use virus-free propagation material in order to prevent the spread of these viruses.

The investigation of phylogenetic diversity and functionality of complex microbial communities in relation to changes in the environmental conditions represents a major challenge of microbial ecology research. Nowadays, particular attention is paid to microbial communities occurring at environmental sites contaminated by recalcitrant and toxic organic compounds. Extended research has evidenced that such communities evolve some metabolic abilities leading to the partial degradation or complete mineralization of the contaminants. Determination of such biodegradation potential can be the starting point for the development of cost effective biotechnological processes for the bioremediation of contaminated matrices. This work showed how metagenomics-based microbial ecology investigations supported the choice or the development of three different bioremediation strategies. First, PCR-DGGE and PCR-cloning approaches served the molecular characterization of microbial communities enriched through sequential development stages of an aerobic cometabolic process for the treatment of groundwater contaminated by chlorinated aliphatic hydrocarbons inside an immobilized-biomass packed bed bioreactor (PBR). In this case the analyses revealed homogeneous growth and structure of immobilized communities throughout the PBR and the occurrence of dominant microbial phylotypes of the genera Rhodococcus, Comamonas and Acidovorax, which probably drive the biodegradation process. The same molecular approaches were employed to characterize sludge microbial communities selected and enriched during the treatment of municipal wastewater coupled with the production of polyhydroxyalkanoates (PHA). Known PHA-accumulating microorganisms identified were affiliated with the genera Zooglea, Acidovorax and Hydrogenophaga. Finally, the molecular investigation concerned communities of polycyclic aromatic hydrocarbon (PAH) contaminated soil subjected to rhizoremediation with willow roots or fertilization-based treatments. The metabolic ability to biodegrade naphthalene, as a representative model for PAH, was assessed by means of stable isotope probing in combination with high-throughput sequencing analysis. The phylogenetic diversity of microbial populations able to derive carbon from naphthalene was evaluated as a function of the type of treatment.

Im Rahmen der vorliegenden Arbeit wurde ein Bereich aus der geschlechtsbestimmenden Chromosomenregion, der „Contig SDR“, von C. tentans mit einer Größe von ~87 kb untersucht. Zur Erstellung des Contigs wurden 8 BAC-Klone aus C. tentans isoliert, teilweise subkloniert und sequenziert. Innerhalb des Contigs SDR konnten insgesamt 13 Gene sowie ein Teilbereich des Gens rpS5-like im distalen Bereich des Contigs SDR identifiziert werden. Hierbei handelt es sich um dieselben Gene, welche schon im Contig SDR von C. thummi identifiziert werden konnten. Ein Vergleich der beiden Contigs zeigt, dass die Abfolge der Gene zwischen den beiden Arten C. thummi und C. tentans identisch ist. Weiterhin konnten im Contig SDR von C. tentans sechs Bereiche lokalisiert werden, in denen repetitive oder transposable Elemente zu finden sind. Ein Vergleich der larvalen Transkripte (L4-Stadium) von 11 Genen des Contigs SDR aus C. thummi ♂ und C. thummi ♀ per RT-PCR und Hochdurchsatz-Sequenzierung zeigte mit Ausnahme der Gene luc7(p)-like sowie fs(1)K10-like bislang keine weiteren geschlechtsspezifischen Unterschiede. Im Gen luc7(p)-like konnte in C. thummi ♀ und C. piger ♀ ein alternativ gespleißtes Intron im eigentlichen Exon 2 identifiziert werden. Bei fs(1)K10-like konnte in C. thummi ♂ eine Duplikation des Gens nachgewiesen werden. Weiterhin wurden mit Hilfe des RACE-Verfahrens die 5’UTR- und 3’UTR-Bereiche der Transkripte analysiert. Hierdurch konnten differentielle Spleißprodukte identifiziert werden, welche jedoch nicht geschlechtsspezifisch auftreten. Die bioinformatische Bearbeitung der von den Genen der SDR kodierten Proteine auf konservierte Domänen zeigt vier Proteine, die möglicherweise als Transkriptions- oder Spleißfaktoren wirken können. Hierbei handelt es sich um die Proteine der Gene mi-er1-like, luc7(p)-like, polyhomeotic-like sowie rpn5-like. Für das auf Grund der männchenspezifischen Duplikation in C. thummi in den Fokus geratene Genprodukt von fs(1)K10-like konnten keine Domänen vorhergesagt werden. Somit kann nicht gesagt werden, ob das Protein im Rahmen der Geschlechtsdetermination eine Funktion haben könnte. Die Sequenzidentität der abgeleiteten AS-Sequenz liegt für alle Gene außer mi-er1-like (87,6 %) zwischen den beiden Arten C. tentans und C. thummi bei 93,3 %.

Il presente lavoro di tesi si inserisce nell’ambito della classificazione di dati ad alta dimensionalità, sviluppando un algoritmo basato sul metodo della Discriminant Analysis. Esso classifica i campioni attraverso le variabili prese a coppie formando un network a partire da quelle che hanno una performance sufficientemente elevata. Successivamente, l’algoritmo si avvale di proprietà topologiche dei network (in particolare la ricerca di subnetwork e misure di centralità di singoli nodi) per ottenere varie signature (sottoinsiemi delle variabili iniziali) con performance ottimali di classificazione e caratterizzate da una bassa dimensionalità (dell’ordine di 101, inferiore di almeno un fattore 103 rispetto alle variabili di partenza nei problemi trattati). Per fare ciò, l’algoritmo comprende una parte di definizione del network e un’altra di selezione e riduzione della signature, calcolando ad ogni passaggio la nuova capacità di classificazione operando test di cross-validazione (k-fold o leave- one-out). Considerato l’alto numero di variabili coinvolte nei problemi trattati – dell’ordine di 104 – l’algoritmo è stato necessariamente implementato su High-Performance Computer, con lo sviluppo in parallelo delle parti più onerose del codice C++, nella fattispecie il calcolo vero e proprio del di- scriminante e il sorting finale dei risultati. L’applicazione qui studiata è a dati high-throughput in ambito genetico, riguardanti l’espressione genica a livello cellulare, settore in cui i database frequentemente sono costituiti da un numero elevato di variabili (104 −105) a fronte di un basso numero di campioni (101 −102). In campo medico-clinico, la determinazione di signature a bassa dimensionalità per la discriminazione e classificazione di campioni (e.g. sano/malato, responder/not-responder, ecc.) è un problema di fondamentale importanza, ad esempio per la messa a punto di strategie terapeutiche personalizzate per specifici sottogruppi di pazienti attraverso la realizzazione di kit diagnostici per l’analisi di profili di espressione applicabili su larga scala. L’analisi effettuata in questa tesi su vari tipi di dati reali mostra che il metodo proposto, anche in confronto ad altri metodi esistenti basati o me- no sull’approccio a network, fornisce performance ottime, tenendo conto del fatto che il metodo produce signature con elevate performance di classifica- zione e contemporaneamente mantenendo molto ridotto il numero di variabili utilizzate per questo scopo.
