It has been hypothesized that changes in zooplankton community structure over the past four decades led to reduced growth and survival of prerecruit Atlantic cod (Gadus morhua) and that this was a key factor underlying poor year classes, contributing to stock collapse, and inhibiting the recovery of stocks around the UK. To evaluate whether observed changes in plankton abundance, species composition and temperature could have led to periods of poorer growth of cod larvae, we explored the effect of prey availability and temperature on early larval growth using an empirical trophodynamic model. Prey availability was parameterized using species abundance data from the Continuous Plankton Recorder. Our model suggests that the observed changes in plankton community structure in the North Sea may have had less impact on cod larval growth, at least for the first 40 days following hatching, than previously suggested. At least in the short term, environmental and prey conditions should be able to sustain growth of cod larvae and environmental changes acting on this early life stage should not limit stock recovery.

The physical habitat used during spawning may potentially be an important factor affecting reproductive output of broadcast spawning marine fishes, particularly for species with complex, substrate-oriented mating systems and behaviors, such as Atlantic cod Gadus morhua. We characterized the habitat use and behavior of spawning Atlantic cod at two locations off the coast of southwestern Iceland during a 2-d research cruise (15–16 April 2009). We simultaneously operated two different active hydroacoustic gear types, a split beam echosounder and a dual frequency imaging sonar (DIDSON), as well as a remotely operated underwater vehicle (ROV). A total of five fish species were identified through ROV surveys: including cusk Brosme brosme, Atlantic cod, haddock Melanogrammus aeglefinus, lemon sole Microstomus kitt, and Atlantic redfish Sebastes spp. Of the three habitats identified in the acoustic surveys, the transitional habitat between boulder/lava field and sand habitats was characterized by greater fish density and acoustic target strength compared to that of sand or boulder/lava field habitats independently. Atlantic cod were observed behaving in a manner consistent with published descriptions of spawning. Individuals were observed ascending 1–5 m into the water column from the bottom at an average vertical swimming speed of 0.20–0.25 m s−1 and maintained an average spacing of 1.0–1.4 m between individuals. Our results suggest that cod do not choose spawning locations indiscriminately despite the fact that it is a broadcast spawning fish with planktonic eggs that are released well above the seafloor.

Archaeological fish otoliths have the potential to serve as proxies for both season of site occupation and palaeoclimate conditions. By sampling along the distinctive sub-annual seasonal bands of the otolith and completing a stable isotope (δ¹⁸O, δ¹³C) analysis, variations within the fish’s environment can be identified. Through the analysis of cod otoliths from two archaeological sites on Kiska Island, Gertrude Cove (KIS-010) and Witchcraft Point (KIS-005), this research evaluates a micromilling methodological approach to extracting climatic data from archaeological cod otoliths. In addition, δ¹⁸Ootolith data and radiocarbon dates frame a discussion of Pacific cod harvesting, site occupation, and changing climatic conditions on Kiska Island. To aid in the interpretation of the archaeological Pacific cod results, archaeological and modern Atlantic cod otoliths were also analyzed as a component of this study to develop. The Atlantic cod otoliths provided the methodological and interpretative framework for the study, and also served to assess the efficacy of this sampling strategy for archaeological materials and to add time-depth to existing datasets. The δ¹⁸Ootolith values successfully illustrate relative variation in ambient water temperature. The Pacific cod δ¹⁸O values demonstrate a weak seasonal signal identifiable up to year 3, followed by relatively stable values until year 6/7 when values continuously increase. Based on the δ¹⁸O values, the Pacific cod were exposed to the coldest water temperatures immediately prior to capture. The lack of a clear cycle of seasonal variation and the continued increase in values towards the otolith edge obscures the season of capture, and indicates that other behavioural, environmental, or methodological factors influenced the otolith δ¹⁸O values. It is suggested that Pacific cod would have been harvested throughout the year, and the presence of cod remains in Aleutian archaeological sites cannot be used as a reliable indicator of summer occupation. In addition, when the δ¹⁸O otolith values are integrated with radiocarbon dates and known climatic regimes, it is demonstrated that climatic conditions play an integral role in the pattern of occupation at Gertrude Cove. Initial site occupation coincides with the end of a neoglacial cooling period, and the most recent and continuous occupation coincides with the end of a localized warming period and the onset of the Little Ice Age (LIA).

My thesis examines fine-scale habitat use and movement patterns of age 1 Greenland cod (Gadus macrocephalus ogac) tracked using acoustic telemetry. Recent advances in tracking technologies such as GPS and acoustic telemetry have led to increasingly large and detailed datasets that present new opportunities for researchers to address fine-scale ecological questions regarding animal movement and spatial distribution. There is a growing demand for home range models that will not only work with massive quantities of autocorrelated data, but that can also exploit the added detail inherent in these high-resolution datasets. Most published home range studies use radio-telemetry or satellite data from terrestrial mammals or avian species, and most studies that evaluate the relative performance of home range models use simulated data. In Chapter 2, I used actual field-collected data from age-1 Greenland cod tracked with acoustic telemetry to evaluate the accuracy and precision of six home range models: minimum convex polygons, kernel densities with plug-in bandwidth selection and the reference bandwidth, adaptive local convex hulls, Brownian bridges, and dynamic Brownian bridges. I then applied the most appropriate model to two years (2010-2012) of tracking data collected from 82 tagged Greenland cod tracked in Newman Sound, Newfoundland, Canada, to determine diel and seasonal differences in habitat use and movement patterns (Chapter 3). Little is known of juvenile cod ecology, so resolving these relationships will provide valuable insight into activity patterns, habitat use, and predator-prey dynamics, while filling a knowledge gap regarding the use of space by age 1 Greenland cod in a coastal nursery habitat. By doing so, my thesis demonstrates an appropriate technique for modelling the spatial use of fish from acoustic telemetry data that can be applied to high-resolution, high-frequency tracking datasets collected from mobile organisms in any environment.

Ocean acidification impacts fish and other marine species through increased seawater PCO2 levels (hypercapnia). Knowledge of the physiological mechanisms mediating effects in various tissues of fish is incomplete. Here we tested the effects of extracellular hypercapnia and acidosis on energy metabolism of gill and liver cells of Atlantic cod. Exposure media mimicked blood conditions in vivo, either during normo- or hypercapnia and at control or acidic extracellular pH (pHe). We determined metabolic rate and energy expenditure for protein biosynthesis, Na+/K+-ATPase and H+-ATPase and considered nutrition status by measurements of metabolic rate and protein biosynthesis in media with and without free amino acids (FAA). Addition of FAA stimulated hepatic but not branchial oxygen consumption. Normo- and hypercapnic acidosis as well as hypercapnia at control pHe depressed metabolic stimulation of hepatocytes. In gill cells, acidosis depressed respiration independent of PCO2 and FAA levels. For both cell types, depressed respiration was not correlated with the same reduction in energy allocated to protein biosynthesis or Na+/K+-ATPase. Hepatic energy expenditure for protein synthesis and Na+/K+- ATPase was even elevated at acidic compared to control pHe suggesting increased costs for ion regulation and cel- lular reorganization. Hypercapnia at control pHe strongly reduced oxygen demand of branchial Na+/K+-ATPase with a similar trend for H+-ATPase. We conclude that extracellular acidosis triggers metabolic depression in gill and metabolically stimulated liver cells. Additionally, hypercapnia itself seems to limit capacities for metabolic usage of amino acids in liver cells while it decreases the use and costs of ion regulatory ATPases in gill cells.

A necessidade de existência de métodos moleculares eficazes, expeditos e capazes de identificar e comprovar que as espécies presentes num dado alimento processado são realmente as indicadas no rótulo de cada produto torna-se hoje fundamental. Esta necessidade deriva não só da crescente globalização e introdução de novas espécies pesqueiras no mercado europeu, com um consequente aumento do consumo de produtos da pesca, essencialmente produtos processados, onde as características morfológicas foram adulteradas ou eliminadas, assim como do crescente consumo de produtos congelados, enlatados e filetados. Devido às recentes crises no sector alimentar, desde a “doença das vacas loucas” da década de 90 até ao mais recente caso da presença de carne de cavalo em preparados de carne de suíno e bovino, a confiança dos consumidores foi abalada. Por estes motivos a existência de métodos que comprovem a autenticidade dos produtos é de extrema importância não só pelo crescimento das exigências do consumidor mas, principalmente, por razões de fraude e de legislação imposta pela União Europeia. Para a determinar a autenticidade de produtos e subprodutos de várias espécies da família dos gadídeos foi feito o desenvolvimento de um método de PCR-RFLP (Polymerase Chain Reaction – Restriction Fragment Length Polymorphism). Para tal, um fragmento pertencente ao citocromo b mitocondrial de aproximadamente 332 pb foi amplificado por PCR. A técnica testada incluída a digestão pelas enzimas de restrição, AluI, SspI e EcoRV, e visualização dos padrões de restrição obtidos por eletroforese em gel de agarose. O método de PCR-RFLP desenvolvido não permitiu a correta identificação das espécies em estudo, pelo que se apresenta e discute uma série de fatores que poderão ter condicionado o sucesso do método desenvolvido dos quais podemos salientar o grau de incerteza associado às sequências provenientes de base de dados internacionais, a análise de amostras degradadas por tratamentos industriais e a necessidade de refinar e melhorar o desenho dos primers, assim como a escolha das enzimas de restrição.

We develop a body size growth model of Northern cod (Gadus morhua) in Northwest Atlantic Fisheries Organization (NAFO) Divisions 2J3KL during 2009-2013. We use individual length-at-age data from the bottom trawl survey in these divisions during 2009–2013. We use the Von Bertalanffy (VonB) model extended to account for between-individual variations in growth, and variations that may be caused by the methods which fish are caught and sampled for length and age measurements. We assume between-individual variation in growth appears because individuals grow at a different rate (k), and they achieve different maximum sizes (l∞). We also included measurement error in length and age in our model since ignoring these errors can lead to biased estimates of the growth parameters. We use the structural errors-invariables (SEV) approach to estimate individual variation in growth, ageing error variation, and the true age distribution of the fish. Our results shows the existence of individual variation in growth and ME in age. According to the negative log likelihood ratio (NLLR) test, the best model indicated: 1) different growth patterns across divisions and years. 2) Between individual variation in growth is the same for the same division across years. 3) The ME in age and true age distribution are different for each year and division.

The successful application of techniques to enhance detection of age marks in biological specimens is of vital importance in fisheries research. This manual documents age determination techniques used by staff at the Woods Hole Laboratory, National Marine Fisheries Service. General information on procedures for preparing anatomical structures is described, together with criteria used to interpret growth patterns and assign ages. Annotated photographs of age structures are provided to illustrate criteria. Detailed procedures are given for the following species: Atlantic herring (Clupea harengus), haddock (Melanogrammus aeglefinus), Atlantic cod (Gadus morhua), pollock (Pollachius virens), silver hake (Merluccius bilinearis), red hake (Urophycis chuss), black sea bass (Centropristis striata), weakfish (Cynoscion regalis), Atlantic mackerel (Scomber scombrus), butterfish (Peprilus triacanthus), redfish (Sebastes fasciatus), summer flounder (Paralichthys dentatus), winter flounder (Pseudopleuronectes americanus), witch flounder (Glyptocephalus cynoglossus), American plaice (Hippoglossoides platessoides), yellowtail flounder (Limanda ferruginea), surf clam (Spisula solidissima), and ocean quahog (Arctica islandica). First orientating investigations of the sensitiveness of the fish species dab (Limanda limanda), plaice (Pleuronectes platessa) and cod (Gadus morhua) immediately after catch and after different duration of bulk storage were carried out on board the fishing research vessel “Solea”. The aim of the investigations was to get an idea wether or not the central nervous system of the fishes was in function and the fishes could suffer pain. The proportion of sensitive dab, plaice and cod immediately after the catch was higher than 70, 80 and 95 %, respectively. After 30 min of bulk storage the percentage was reduced to 50, 60 and 70 % resp., after 90 minutes to 5, 15 % and 35 %. In cod it decreased further to 5 % after 120 min. An influence of trawling time (0,5 - 2 h) or size of the catch (100 to 1000 kg) on the number of sensitive animals was not found. Although fishing parameters in commercial fishery will in most cases put a stronger mechanical stress on the animals during trawling and handling on board a certain number of sensitive fish can still be expected.

Experimental fishing trials were conducted in the Elbe Estuary using an experimental 3 m-standard beamtrawl. To avoid the by-catch of fish, a sorting grid was used. The elliptical grid was constructed of 6 mm diameter stainless steel bars with a spacing of 13 mm between the bars and housed in a cylindrical frame of 400 mm diameter. It was installed in the extension piece just in front of the codend angled at 45°, with a fish outlet at the top. A series of 10 tows of 15 minutes duration at a towing speed of 3 kn was done. The catch of the main codend was compared with the catch separated by the sorting grid. This achieved a reduction of 56 % of plaice (Pleuronectes platessa), 75 % of flounder (Platichthys flesus), 99 % of whiting (Merlangius merlangus), 94 % of cod (Gadus morhua) and 49 % of smelt (Osmerus eperlanus) with a mean loss of 43 % of shrimps (Crangon crangon). English grid trials in the Humber estuary using a flapper set or guiding funnel in front of the sorting grid device demonstrated reasonable lower escapement rates for fish and shrimps.

From 25 November until 8 Deeember 1994, a sea-going workshop with the above title was carried out on board RV "Walther Herwig IlI" under the umbrella of the Baltie Marine Biologists (BMlJ) and the International Council for the Exploration of the Sea (ICES). Under the co-convenorship of the first two authors of this paper, 11 seientists from 8 of the 9 countries bordering the Baltic Sea (except Sweden) actively involved in research monitoring into fish diseases/parasites participated. The main reason for holding the workshop was that, although fish disease monitoring programmes on the abundance and spatial distribution of fish diseases/parasites are being carried out by some of the countries bordering the Baltic Sea, there is still a striking lack of seientific information as compared to other seas, such as the North Sea. Moreover, since new fish disease monitoring programmes have recently been started (mainly by the new Baltic republics Latvia and Estonia, which recently became ICES-member countries) or are planned for the near future (Lithuania), BMB as weil as ICES felt the need for a interealibration and standardization of methodologies applied during fish disease/parasite surveys for the specific conditions in the Baltic Sea. Therefore, the major objectives of the workshop were -to obtain information about the disease/parasite prevalence in Baltic (Platichthys flesus) and other abundant fish species along a transect from the western (Mecklenhurg Bight) to the eastern (Gulf of Finland) Baltic Sea to be used as a baseline for future studies, -to intercalibrate methodologies applied for sampling, diagnosis of diseases/parasites, reporting and analyses of disease data, -if necessary, to recommend standard methodologies to be used for fish disease/parasite monitoring programmes under the specific conditions in the Baltic Sea. Although the data have yet not been completely analyzed, there is indication for some pronounced spatial trends regarding the prevalence of certain diseases/parasites, mainly for Iymphocystis and skin ulcerations in flounder but also for diseases and parasites of cod (Gadus morhua) which can be seen in figures 2 and 4. Recommendations for standard methodologies will later be published elsewhere.

Effects on fish reproduction can result from a variety of toxicity mechanisms first operating at the molecular level. Notably, the presence in the environment of some compounds termed endocrine disrupting chemicals (EDCs) can cause adverse effects on reproduction by interfering with the endocrine system. In some cases, exposure to EDCs leads to the animal feminization and male fish may develop oocytes in testis (intersex condition). Mugilid fish are well suited sentinel organisms to study the effects of reproductive EDCs in the monitoring of estuarine/marine environments. Up-regulation of aromatases and vitellogenins in males and juveniles and the presence of intersex individuals have been described in a wide array of mullet species worldwide. There is a need to develop new molecular markers to identify early feminization responses and intersex condition in fish populations, studying mechanisms that regulate gonad differentiation under exposure to xenoestrogens. Interestingly, an electrophoresis of gonad RNA, shows a strong expression of 5S rRNA in oocytes, indicating the potential of 5S rRNA and its regulating proteins to become useful molecular makers of oocyte presence in testis. Therefore, the use of these oocyte markers to sex and identify intersex mullets could constitute powerful molecular biomarkers to assess xenoestrogenicity in field conditions.
