Background: Anopheles (Kerteszia) cruzii is a primary vector of Plasmodium parasites in Brazil's Atlantic Forest. Adult females of An. cruzii and An. homunculus, which is a secondary malaria vector, are morphologically similar and difficult to distinguish when using external morphological characteristics only. These two species may occur syntopically with An. bellator, which is also a potential vector of Plasmodium species and is morphologically similar to An. cruzii and An. homunculus. Identification of these species based on female specimens is often jeopardised by polymorphisms, overlapping morphological characteristics and damage caused to specimens during collection. Wing geometric morphometrics has been used to distinguish several insect species; however, this economical and powerful tool has not been applied to Kerteszia species. Our objective was to assess wing geometry to distinguish An. cruzii, An. homunculus and An. bellator. Methods: Specimens were collected in an area in the Serra do Mar hotspot biodiversity corridor of the Atlantic Forest biome (Cananeia municipality, State of Sao Paulo, Brazil). The right wings of females of An. cruzii (n= 40), An. homunculus (n= 50) and An. bellator (n= 27) were photographed. For each individual, 18 wing landmarks were subjected to standard geometric morphometrics. Discriminant analysis of Procrustean coordinates was performed to quantify wing shape variation. Results: Individuals clustered into three distinct groups according to species with a slight overlap between representatives of An. cruzii and An. homunculus. The Mahalanobis distance between An. cruzii and An. homunculus was consistently lower (3.50) than that between An. cruzii and An. bellator (4.58) or An. homunculus and An. bellator (4.32). Pairwise cross-validated reclassification showed that geometric morphometrics is an effective analytical method to distinguish between An. bellator, An. cruzii and An. homunculus with a reliability rate varying between 78-88%. Shape analysis revealed that the wings of An. homunculus are narrower than those of An. cruzii and that An. bellator is different from both of the congeneric species. Conclusion: It is possible to distinguish among the vectors An. cruzii, An. homunculus and An. bellator based on female wing characteristics.

The analysis of spatial relations among objects in an image is an important vision problem that involves both shape analysis and structural pattern recognition. In this paper, we propose a new approach to characterize the spatial relation along, an important feature of spatial configurations in space that has been overlooked in the literature up to now. We propose a mathematical definition of the degree to which an object A is along an object B, based on the region between A and B and a degree of elongatedness of this region. In order to better fit the perceptual meaning of the relation, distance information is included as well. In order to cover a more wide range of potential applications, both the crisp and fuzzy cases are considered. In the crisp case, the objects are represented in terms of 2D regions or ID contours, and the definition of the alongness between them is derived from a visibility notion and from the region between the objects. However, the computational complexity of this approach leads us to the proposition of a new model to calculate the between region using the convex hull of the contours. On the fuzzy side, the region-based approach is extended. Experimental results obtained using synthetic shapes and brain structures in medical imaging corroborate the proposed model and the derived measures of alongness, thus showing that they agree with the common sense. The morphometrics of the honey bee Apis mellifera L., 1758 has been widely studied mainly because this species has great ecological importance, high adaptation capacity, wide distribution and capacity to effectively adapt to different regions. The current study aimed to investigate the morphometric variations of wings and pollen baskets of honey bees Apis mellifera scutellata Lepeletier, 1836 from the five regions in Brazil. We used geometric morphometrics to identify the existence of patterns of variations of shape and size in Africanized honey bees in Brazil 16 years after the classic study with this species, allowing a temporal and spatial comparative analysis using new technological resources to assess morphometrical data. Samples were collected in 14 locations in Brazil, covering the five geographical regions of the country. The shape analysis and multivariate analyses of the wing allowed to observe that there is a geographical pattern among the population of Apis mellifera in Brazil. The geographical variations may be attributed to the large territorial extension of the country in addition to the differences between the bioregions.

Clasts from the Cape Roberts Project cores CRP-2/2A and CRP-3 provide indications of glacially influenced depositional environments in Oligocene and Miocene strata in the western Victoria Land Basin, Antarctica. CRP-2/2A is interpreted to represent strongly glacially influenced, unconformity bound depositional sequences produced by repeated advance and retreat of floating and grounded ice across the shelf. A similar interpretation is extended to the upper 330 meters of the CRP-3 core, but the lower part of the core records shallow marine deposition with significantly less glacial influence. Clast shape analysis from selected coarse-grained facies throughout the cored interval indicates that most clasts are glacially sourced, with little distinction between diamictite and conglomeratic facies. Three dimensional clast fabric analysis from units immediately above sequence boundaries generally display weak or random fabrics and do not suggest that grounded ice actually reached the drillsite at these intervals. Striated and outsized clasts present in fine-grained lithofacies throughout the cores provide further evidence of sub-glacially transported sediment and iceberg rafting. The distribution of these striated and out-sized clasts indicate that a significant glacial influence persisted through most of the time represented by the cores with glaciers actively calving at sea-level introducing ice-berg rafted glacial debris even in the earliest Oligocene.

In the last decades, a striking amount of hydrographic data, covering the most part of Mediterranean basin, have been generated by the efforts made to characterize the oceanography and ecology of the basin. On the other side, the improvement in technologies, and the consequent perfecting of sampling and analytical techniques, provided data even more reliable than in the past. Nutrient data enter fully in this context, but suffer of the fact of having been produced by a large number of uncoordinated research programs and of being often deficient in quality control, with data bases lacking of intercalibration. In this study we present a computational procedure based on robust statistical parameters and on the physical dynamic properties of the Mediterranean sea and its morphological characteristics, to partially overcome the above limits in the existing data sets. Through a data pre filtering based on the outlier analysis, and thanks to the subsequent shape analysis, the procedure identifies the inconsistent data and for each basin area identifies a characteristic set of shapes (vertical profiles). Rejecting all the profiles that do not follow any of the spotted shapes, the procedure identifies all the reliable profiles and allows us to obtain a data set that can be considered more internally consistent than the existing ones.

ABSTRACT The ever evolving sophistication of magnetic resonance image techniques continue to provide new tools to characterize and quantify, in vivo, brain morphologic changes related to neurodevelopment, senescence, learning or disease. The majority of morphometric methods extract shape or size descriptors such as volume, surface area, and cortical thickness from the MRI image. These morphological measurements are commonly entered in statistical analytic approaches for testing between-group differences or for correlations between the morphological measurement and other variables such as age, sex, or disease severity. A wide variety of morphological biomarkers are reported in the literature. Despite this wide range of potentially useful biomarkers and available morphometric methods, the hypotheses and findings of the grand majority of morphological studies are biased because reports assess only one morphometric feature and usually use only one image processing method. Throughout this dissertation biomarkers and image processing strategies are combined to provide innovative and useful morphometric tools for examining brain changes during neurodevelopment. Specifically, a shape analysis technique allowing for a fine-grained assessment of regional thalamic volume in early-onset psychosis patients and healthy comparison subjects is implemented. Results show that disease-related reductions in global thalamic volume, as previously described by other authors, could be particularly driven by a deficit in the anterior-mediodorsal and pulvinar thalamic regions in patients relative to healthy subjects. Furthermore, in healthy adolescents different cortical features are extracted and combined and their interdependency is assessed over time. This study attempts to extend current knowledge of normal brain development, specifically the largely unexplored relationship between changes of distinct cortical morphological measurements during adolescence. This study demonstrates that cortical flattening, present during adolescence, is produced by a combination of age-related increase in sulcal width and decrease in sulcal depth. Finally, this methodology is applied to a cross-sectional study, investigating the mechanisms underlying the decrease in cortical thickness and gyrification observed in psychotic patients with a disease onset during adolescence.

In the last thirty years, the emergence and progression of biologging technology has led to great advances in marine predator ecology. Large databases of location and dive observations from biologging devices have been compiled for an increasing number of diving predator species (such as pinnipeds, sea turtles, seabirds and cetaceans), enabling complex questions about animal activity budgets and habitat use to be addressed. Central to answering these questions is our ability to correctly identify and quantify the frequency of essential behaviours, such as foraging. Despite technological advances that have increased the quality and resolution of location and dive data, accurately interpreting behaviour from such data remains a challenge, and analytical methods are only beginning to unlock the full potential of existing datasets. This review evaluates both traditional and emerging methods and presents a starting platform of options for future studies of marine predator foraging ecology, particularly from location and two-dimensional (time-depth) dive data. We outline the different devices and data types available, discuss the limitations and advantages of commonly-used analytical techniques, and highlight key areas for future research. We focus our review on pinnipeds - one of the most studied taxa of marine predators - but offer insights that will be applicable to other air-breathing marine predator tracking studies. We highlight that traditionally-used methods for inferring foraging from location and dive data, such as first-passage time and dive shape analysis, have important caveats and limitations depending on the nature of the data and the research question. We suggest that more holistic statistical techniques, such as state-space models, which can synthesise multiple track, dive and environmental metrics whilst simultaneously accounting for measurement error, offer more robust alternatives. Finally, we identify a need for more research to elucidate the role of physical oceanography, device effects, study animal selection, and developmental stages in predator behaviour and data interpretation.

Statistical methodology is proposed for comparing molecular shapes. In order to account for the continuous nature of molecules, classical shape analysis methods are combined with techniques used for predicting random fields in spatial statistics. Applying a modification of Procrustes analysis, Bayesian inference is carried out using Markov chain Monte Carlo methods for the pairwise alignment of the resulting molecular fields. Superimposing entire fields rather than the configuration matrices of nuclear positions thereby solves the problem that there is usually no clear one--to--one correspondence between the atoms of the two molecules under consideration. Using a similar concept, we also propose an adaptation of the generalised Procrustes analysis algorithm for the simultaneous alignment of multiple molecular fields. The methodology is applied to a dataset of 31 steroid molecules.

Otoliths are calcified structures located in Osteichthyes’ inner ear that are involved in audition and balance. Their morphology is used as an indicator of various ecological processes or properties. This application requires identifying the endogenous and exogenous factors that act simultaneously as sources of shape variation. This thesis aims at detecting and quantifying the relative contributions of directional asymmetry and diet to otolith shape variation at the intra-population level. Directional asymmetry between left and right otoliths was found in flat-fishes, the blind-side otolith being always longer and larger, whereas it was negligible in round-fishes. However, asymmetry amplitude never exceeded 18 %, which suggests evolutionary canalization of otolith shape symmetry. A correlation between global diet and otolith was detected in 4 species studied in situ. Diet composition contributed more than food amount to morphological variation and affected otolith shape both globally and locally. An experimental study on sea bass (Dicentrarchus larbrax) showed that diet composition in terms of essential polyunsaturated fatty acids at larval stage affects otolith morphogenesis during juvenile stage without impacting on individuals’ somatic growth. This result suggests a direct effect of diet on otolith shape and not an indirect one through the somatic-otolith growth relationship. This effect disappeared at later stages, morphogenetic trajectories converging back to a similar shape, which suggests ontogenetic canalization of otolith shape.

The square root velocity framework is a method in shape analysis to define a distance between curves and functional data. Identifying two curves, if the differ by a reparametrization leads to the quotient space of unparametrized curves. In this paper we study analytical and topological aspects of this construction for the class of absolutely continuous curves. We show that the square root velocity transform is a homeomorphism and that the action of the reparametrization semigroup is continuous. We also show that given two $C^1$-curves, there exist optimal reparametrizations realising the minimal distance between the unparametrized curves represented by them.

The mechanisms of speech production are complex and have been raising attention from researchers of both medical and computer vision fields. In the speech production mechanism, the articulator’s study is a complex issue, since they have a high level of freedom along this process, namely the tongue, which instigates a problem in its control and observation. In this work it is automatically characterized the tongues shape during the articulation of the oral vowels of Portuguese European by using statistical modeling on MR-images. A point distribution model is built from a set of images collected during artificially sustained articulations of Portuguese European sounds, which can extract the main characteristics of the motion of the tongue. The model built in this work allows under standing more clearly the dynamic speech events involved during sustained articulations. The tongue shape model built can also be useful for speech rehabilitation purposes, specifically to recognize the compensatory movements of the articulators during speech production.
