Infrared intensities of the fundamental, overtone and combination transitions in furan, pyrrole and thiophene have been calculated using the variational normal coordinate code MULTIMODE. We use pure vibrational wavefunctions, and quartic force fields and cubic dipole moment vector surfaces, generated by density functional theory. The results are compared graphically with second-order perturbation calculations and with relative intensities from experiment for furan and pyrrole.

We present a new methodology that couples neutron diffraction experiments over a wide Q range with single chain modelling in order to explore, in a quantitative manner, the intrachain organization of non-crystalline polymers. The technique is based on the assignment of parameters describing the chemical, geometric and conformational characteristics of the polymeric chain, and on the variation of these parameters to minimize the difference between the predicted and experimental diffraction patterns. The method is successfully applied to the study of molten poly(tetrafluoroethylene) at two different temperatures, and provides unambiguous information on the configuration of the chain and its degree of flexibility. From analysis of the experimental data a model is derived with CC and CF bond lengths of 1.58 and 1.36 Å, respectively, a backbone valence angle of 110° and a torsional angle distribution which is characterized by four isometric states, namely a split trans state at ± 18°, giving rise to a helical chain conformation, and two gauche states at ± 112°. The probability of trans conformers is 0.86 at T = 350°C, which decreases slightly to 0.84 at T = 400°C. Correspondingly, the chain segments are characterized by long all-trans sequences with random changes in sign, rather anisotropic in nature, which give rise to a rather stiff chain. We compare the results of this quantitative analysis of the experimental scattering data with the theoretical predictions of both force fields and molecular orbital conformation energy calculations.

Haptic computer interfaces provide users with feedback through the sense of touch, thereby allowing users to feel a graphical user interface. Force feedback gravity wells, i.e. attractive basins that can pull the cursor toward a target, are one type of haptic effect that have been shown to provide improvements in "point and click" tasks. For motion-impaired users, gravity wells could improve times by as much as 50%. It has been reported that the presentation of information to multiple sensory modalities, e.g. haptics and vision, can provide performance benefits. However, previous studies investigating the use of force feedback gravity wells have generally not provided visual representations of the haptic effect. Where force fields extend beyond clickable targets, the addition of visual cues may affect performance. This paper investigates how the performance of motion-impaired computer users is affected by having visual representations of force feedback gravity wells presented on-screen. Results indicate that the visual representation does not affect times and errors in a "point and click" task involving multiple targets.

Detection of weak forces with an accuracy beyond the standard quantum limit holds promise both for fundamental research and for technological applications. Schemes involving ultracold atoms for such measurements are now considered to be prime candidates for increased sensitivity. In this paper we use a combination of analytical and numerical techniques to investigate the possible subshot-noise estimation of applied force fields through detection of coherence dynamics of Bose-condensed atoms in asymmetric double-well traps. Following a semiclassical description of the system dynamics and fringe visibility, we present numerical simulations of the full quantum dynamics that demonstrate the dynamical production of phase squeezing beyond the standard quantum limit. Nonlinear interactions are found to limit the achievable amount to a finite value determined by the external weak force.

In this work, genetic algorithms concepts along with a rotamer library for proteins side chains and implicit solvation potential are used to optimize the tertiary structure of peptides. We starting from the known PDB structure of its backbone which is kept fixed while the side chains allowed adopting the conformations present in the rotamer library. It was used rotamer library independent of backbone and a implicit solvation potential. The structure of Mastoporan-X was predicted using several force fields with a growing complexity; we started it with a field where the only present interaction was Lennard-Jones. We added the Coulombian term and we considered the solvation effects through a term proportional to the solvent accessible area. This paper present good and interesting results obtained using the potential with solvation term and rotamer library. Hence, the algorithm (called YODA) presented here can be a good tool to the prediction problem. (c) 2007 Elsevier B.V. All rights reserved.

In this work, genetic algorithms concepts along with a rotamer library dependent of backbone and implicit solvation potential are used to study the tertiary structure of peptides. We starting from known primary sequence and optimize the structure of the backbone while the side chains allowed adopting the conformations present in a rotamer library. The GA, implemented with two force fields with a growing complexity, was used predict the structure of a polyalanine and a poly-isolueucine. This paper presents good and interesting results about the study of peptides structures and about the development of computational tools to study peptides structures. (C) 2007 Elsevier B.V. In this work, a numerical model to perform non-linear analysis of building floor structures is proposed. The presented model is derived from the Kirchhoff-s plate bending formulation of the boundary element method (BENI) for zoned domains, in which the plate stiffness is modified by the presence of membrane effects. In this model, no approximation of the generalized forces along the interface is required and the compatibility and equilibrium conditions along interfaces are imposed at the integral equation level. In order to reduce the number of degrees of freedom, the Navier Bernoulli hypothesis is assumed to simplify the strain field for the thin sub-regions (rectangular beams). The non-linear formulation is obtained from the linear formulation by incorporating initial internal force fields, which are approximated by using the well-known cell sub-division. Then, the non-linear solution of algebraic equations is obtained by using the concept of the consistent tangent operator. The Von Mises criterion is adopted to govern the elasto-plastic material behaviour checked at points along the plate thickness and along the rectangular beam element axes. The numerical representations are accurately obtained by either computing analytically the element integrals or performing the numerical integration accurately using an appropriate sub-elementation scheme. Unzipping carbon nanotubes (CNTs) is considered one of the most promising approaches for the controlled and large-scale production of graphene nanoribbons (GNR). These structures are considered of great importance for the development of nanoelectronics because of its dimensions and intrinsic nonzero band gap value. Despite many years of investigations some details on the dynamics of the CNT fracture/unzipping processes remain unclear. In this work we have investigated some of these process through molecular dynamics simulations using reactive force fields (ReaxFF), as implemented in the Large-scale Atomic/Molecular Massively Parallel Simulator (LAMMPS) code. We considered multi-walled CNTs of different dimensions and chiralities and under induced mechanical stretching. Our preliminary results show that the unzipping mechanisms are highly dependent on CNT chirality. Well-defined and distinct fracture patterns were observed for the different chiralities. Armchair CNTs favor the creation of GNRs with well-defined armchair edges, while zigzag and chiral ones produce GNRs with less defined and defective edges. © 2012 Materials Research Society.

A number of studies have demonstrated that simple elastic network models can reproduce experimental B-factors, providing insights into the structure-function properties of proteins. Here, we report a study on how to improve an elastic network model and explore its performance by predicting the experimental B-factors. Elastic network models are built on the experimental C coordinates, and they only take the pairs of C atoms within a given cutoff distance r(c) into account. These models describe the interactions by elastic springs with the same force constant. We have developed a method based on numerical simulations with a simple coarse-grained force field, to attribute weights to these spring constants. This method considers the time that two C atoms remain connected in the network during partial unfolding, establishing a means of measuring the strength of each link. An electronic and vibrational spectroscopic analysis of p-coumaric acid (HCou) and its deprotonated species was performed by UV-vis and Raman, respectively, and the results were supported by density functional theory (OFT) calculations. Electronic UV-vis spectral data of HCou solutions show that the deprotonation of the carboxyl group (Cou(-)) leads to a blue shift of the lowest energy electronic transition in comparison to the neutral species, whereas the subsequent deprotonation of the phenolic moiety (Cou(2-)) carries out to a more delocalized chromophore. The DFT geometric parameters calculations suggest that the variation in the electronic delocalization for the three organic species is due to different contribution of a quinoid structure that is significantly distorted in the case of Cou(2-). The Raman data of HCou and its sodium salts show that the main spectral features that allow to differentiate the three organic species are those involving the styrene nu(C=C)(sty) vibration at 1600cm(-1) region. Even though the Raman spectra of the sodium salts of Cou(-) and Cou(2-) anions show subtle differences, the appearing of a band at ca. 1598cm(-1) in the Na(2)Cou spectrum, assigned to a mode involving the carboxylate asymmetric stretching, nu(as)(COO), and the styrene stretching, nu(C=C)(sty), is quite characteristic, as confirmed by the theoretical Raman spectrum. Considering that p-coumaric acid is an archetypical phenolic compound with several biological activities that essentially depend upon the medium pH, Raman spectroscopy results reported in this work can provide a proper way to characterize such important phytochemical compound in different protonation states. In dieser Dissertation stellen wir einen neuen Ansatz zurModellierungvon Polymersystemen vor. Es werden (von methodischer Seiteher) zweiautomatisierte Iterationschemata dazu eingeführt,Kraftfeldparametermesoskopischer Polymersysteme systematisch zu optimieren:DasSimplex-Verfahren und das Struktur-Differenzen-Verfahren. Sowerdendiejenigen Freiheitsgrade aus Polymersystemen eliminiert,die einehohe Auflösung erfordern, was die Modellierung größerersystemeermöglicht. Nach Tests an einfachen Flüssigkeiten werdenvergröberteModelle von drei prototypischen Polymeren (Polyacrylsäure,Polyvinylalkohol und Polyisopren) in unterschiedlichenUmgebungen(gutes Lösungsmittel und Schmelze) entwickelt und ihrVerhalten aufder Mesoskala ausgiebig geprüft. Die zugehörige Abbildung(vonphysikalischer Seite her) so zu gestalten, daß sie dieunverwechselbaren Charakteristiken jedes systems auf diemesoskopischeLängenskala überträgt, stellt eine entscheidende Anforderungan dieautomatisierten Verfahren dar. Unsere Studien belegen, daß mesoskopische Kraftfeldertemperatur- unddichtespezifisch sind und daher bei geändernden Bedingungennachoptimiert werden müssen. Gleichzeitig läßt sichabschätzen, beiwelchen Umgebungsbedingungen dies noch nicht notwendig wird.In allenFällen reichen effektive Paarpotentiale aus, einrealistischesmesoskopisches Modell zu konstruieren. VergröberteSimulationenwerden im Falle der Polyacrylsäure erfolgreich gegenexperimentelleLichtstreudaten getestet. Wir erzielen für Molmassen bis zu300000g/mol eine hervorragende Übereinstimmung für denhydrodynamischenRadius. Unsere Ergebnisse erklären auch Korrekturen zudessenVerhalten als Funktion der Kettenlänge ('Skalenverhalten'). Im Fallevon Polyisopren untersuchen wir sowohl statische als auchdynamischeGrößen und stellen klare Unterschiede unserer Ergebnisse zudeneneines einfachen semi-flexiblen Mesoskalenmodells fest. InderProteinforschung werden aus Datenbanken gewonnene effektivePaarwechselwirkungen dazu verwendet, die freie Energie einesneuensystems vorherzusagen. Wir belegen in einem Exkurs mittelsGittersimulationen, daß es selbst in einfachsten Fällennicht gelingt,dies auch nur qualitativ korrekt zu bewerkstelligen.

Quantenchemische Untersuchungen von Atomen und Molekülen haben in den letzten Jahren durch die systematische Erweiterung der Methoden und Computerresourcen zunehmend für die Interpretation und Vorhersage experimenteller Ergebnisse an Bedeutung gewonnen. Relativistische Effekte in der Chemie werden zum Beispiel für die gelbe Farbe von Gold und den flüssigen Aggregatzustand von Quecksilber verantwortlich gemacht und müssen daher in quantenchemischen Rechnungen berücksichtigt werden. Relativistische Effekte sind bei leichten Elementen oft so klein, daß sie in vielen quantenchemischen Betrachtungen vernachlässigt werden. Dennoch sind es gerade diese Beiträge, die verbleibende Abweichungen von noch so genauen nichtrelativistischen Rechnungen von ebenso genauen experimentellen Ergebnissen ausmachen können. Relativistische Effekte können auf viele Arten in quantenchemischen Rechnungen berücksichtigt werden. Eine Möglichkeit ist die Störungstheorie. Ein derartiger Ansatz ist die Mass-velocity-Darwin-Näherung, ein anderer die Direkte Störungstheorie. Hier entspricht die relativistische Energiekorrektur erster Ordnung der ersten Ableitung der Energie nach einem relativistischen Störparameter. Für eine Bestimmung der Gleichgewichtsstruktur eines Moleküls müssen die Kräfte auf die Atomkerne bestimmt werden. Diese entsprechen einer ersten Ableitung der Gesamtenergie nach den Kernkoordinaten. Eine Einbeziehung der relativistischen Effekte auf diese Kräfte erfordert daher die gemischte zweite Ableitung der Energie nach dem relativistischen Störparameter und den Kernkoordinaten. Diese relativistischen Korrekturen wurden in dem quantenchemischen Programmpaket ACES2 implementiert. Ein Resultat dieser Arbeit ist, daß nun erstmalig eine Implementierung analytischer Gradienten für die Berechnung relativistischer Korrekturen zu Strukturparametern mit Hilfe der relativistischen Störungstheorie für den Coupled-Cluster-Ansatz bereit steht. Die Coupled-Cluster-Theorie eignet sich besonders gut für die hochgenaue Vorhersage von molekularen Eigenschaften, wie der Gleichgewichtsstruktur. Im Rahmen dieser Arbeit wurde die Basissatzabhängigkeit der relativistischen Beiträge zu Energien, Strukturparametern und harmonischen Schwingungsfrequenzen im Detail untersucht. Für die hier untersuchten Moleküle sind die relativistischen Effekte und Effekte aufgrund der Elektronenkorrelation nicht additiv, so verkürzt die Berücksichtigung relativistischer Effekte bei Hartree-Fock-Rechnungen die Bindung in den Hydrogenhalogeniden, während die Einbeziehung der Elektronenkorrelation durch CCSD(T)-Rechnungen zu einer verlängerten Bindung im Fluorwasserstoff und weniger stark ausgeprägten Korrekturen im Chlor- und Bromwasserstoff führt. Für die anderen hier untersuchten mehratomigen Moleküle findet sich kein einheitlicher Trend; dies unterstreicht die Notwendigkeit expliziter Rechnungen. Damit steht ein leistungsfähiges und vielseitiges Werkzeug für die Berechnung relativistischer Korrekturen auf verschiedenste molekulare Eigenschaften zur Verfügung, das mit modernen, systematisch verbesserbaren quantenchemischen Methoden verknüpft ist. Hiermit ist es möglich, hochgenaue Rechnungen zur Vorhersage und Interpretation von Experimenten durchzuführen.
