Clostridium perfringens est ubiquitaire dans l’environnement. Ce microorganisme peut être retrouvé dans la flore normale du tractus gastro-intestinal des mammifères et peut également causer une variété d’infections intestinales. Le phénotype de résistance à la bacitracine a déjà été rapporté chez C. perfringens mais les gènes associés n’ont pas été caractérisés. Dans cette étude, 24 des 99 isolats de C. perfringens aviaires testés ont démontré une résistance à la bacitracine. Les analyses ont révélé la présence d’un transporteur ABC ainsi que d’une undécaprénol kinase surproduite. Ces deux mécanismes semblent être codés par l’opéron bcrABDR. En amont et en aval des gènes bcr, un élément IS1216-like a été identifié, celui-ci pouvant jouer un rôle dans la dissémination de la résistance à la bacitracine. Des analyses d’hybridation sur ADN ont révélé que les gènes bcrABDR étaient localisés sur le chromosome. De plus, il a été démontré que les gènes bcr étaient exprimés en présence de bacitracine. Plusieurs études ont associé la tolérance aux antibiotiques et aux désinfectants à la formation de biofilm. Dans la littérature, peu d’informations sont disponibles sur le biofilm de C. perfringens. La majorité des isolats testés dans cette étude ont démontré la formation d’un biofilm. L’analyse de la matrice a démontré que celle-ci contenait des protéines, de l’ADN extracellulaire ainsi que des polysaccharides liés en bêta-1,4. Une meilleure survie des cellules en biofilm a été observée suite à une exposition à de fortes concentrations d’antibiotiques. Une exposition à de faibles doses de certains antibiotiques semblait diminuer le biofilm formé alors que pour d’autres, le biofilm semblait augmenter. Dans la présente étude, la susceptibilité des biofilms de C. perfringens à la désinfection a été également analysée. Les résultats ont démontré que la formation de biofilm protégeait les cellules de l’action du monopersulfate de potassium, des ammoniums quaternaires, du peroxyde d’hydrogène et du glutéraldéhyde. Toutefois, l’hypochlorite de sodium a été démontré comme étant efficace contre le biofilm de C. perfringens. Il a été démontré que les biofilms mixtes de C. perfringens cultivés en présence de Staphylococcus aureus ou d’Escherichia coli étaient plus résistants à la désinfection en comparaison aux biofilms simples de S. aureus ou d’E. coli. Toutefois, le biofilm simple de C. perfringens était plus résistant à la désinfection que les biofilms mixtes. Finalement, les profils de transcription entre les populations planctoniques et en biofilm ont été analysés par séquençage d’ARN. L’analyse transcriptomique du biofilm a identifié 238 gènes différentiellement exprimés entre les deux conditions. Les gènes négativement régulés sont impliqués dans la virulence, la production d’énergie, le métabolisme des sucres ainsi que dans la biosynthèse des acides gras et des acides aminés alors que les gènes induits sont impliqués dans la réponse au stress et au stress oxydatif, dans la biosynthèse d’acides gras et de phospholipides ainsi que dans la virulence. Cette étude décrit pour la première fois la découverte des gènes associés à la résistance à la bacitracine chez C. perfringens. Elle rapporte également de nouvelles données sur la matrice du biofilm, la tolérance aux antibiotiques et aux désinfectants ainsi que sur le transcriptome du biofilm de C. perfringens.

Le problème grandissant de l’antibiorésistance remet en question plusieurs pratiques reliées à l’utilisation des antibiotiques, dont l’usage à grande échelle pour des fins de promotion de la croissance chez les animaux de consommation. Depuis 2006, le retrait des antibiotiques dans les élevages de poulets de chair en Europe a été associé à la résurgence d’entérite nécrotique, une maladie intestinale causée par la bactérie Clostridium perfringens. Alors que la pathogénie de la maladie semblait bien comprise, le retrait des antibiotiques a montré que peu de solutions de remplacement sont disponibles afin de prévenir cette maladie. Très peu d’études se sont intéressées à mieux caractériser la dynamique des populations de C. perfringens dans les élevages avicoles et l’effet que pouvait avoir le retrait des antibiotiques sur l’évolution de ces populations. La présente étude a évalué l’impact du remplacement des antibiotiques promoteurs de croissance et des anticoccidiens pendant une période de 14 mois, dans huit élevages commerciaux de poulets de chair au Québec. Un protocole d’élevage alternatif, combinant des stratégies telles que des produits à base d’huiles essentielles, des acides organiques et inorganique, une vaccination contre la coccidiose ainsi qu’une amélioration des conditions de démarrage des poussins, a été utilisé en remplacement des antimicrobiens. Les performances zootechniques, la santé digestive ainsi que l’occurrence d’entérite nécrotique pour les lots de poulets soumis au protocole d’élevage alternatif ont été comparées avec celles de lots de poulets de chair recevant une ration conventionnelle. Des analyses moléculaires basées sur la PCR et le PFGE ont été utilisées afin de documenter l’impact de la mise en place du protocole d’élevage alternatif sur les populations de C. perfringens. Les résultats obtenus montrent qu’aucune différence entre les groupes soumis aux deux types de protocoles n'est observée en ce qui a trait à la viabilité en élevage, à l'âge d'abattage et aux taux de condamnations à l'abattoir. Toutefois, les lots soumis au traitement alternatif ont eu des performances moindres pour le poids moyen à l'abattage, le gain moyen quotidien et la conversion alimentaire. Un peu plus de 27% des lots soumis au protocole alternatif ont connu un épisode d’entérite nécrotique clinique. Les analyses ont aussi montré que l’un ou l’autre des protocoles ne semble pas exercer d’influence particulière sur la dynamique temporelle des populations de C. perfringens. Pour les lots soumis au protocole d’élevage alternatif, une forte diversité génétique pour C. perfringens a été liée à un risque augmenté de vivre un épisode d’entérite nécrotique. À l’opposé, les lots alternatifs ayant vécu des épisodes récurrents de la maladie ont montré une diminution significative de la diversité génétique, ainsi qu’une augmentation marquée du nombre de souches de C. perfringens transportant plusieurs gènes de virulence. La présente étude a permis de mieux documenter, d’un point de vue économique et scientifique, la production de poulets de chair élevés sans antibiotiques ni anticoccidiens au Québec. Cette étude est la seule du genre s’étant intéressée à la caractérisation et à la comparaison dans le temps des flores de C. perfringens retrouvées dans les deux types d’élevages. Elle a révélé que la production à grande échelle de poulets de chair élevés sans antibiotiques ni anticoccidiens est possible au Québec, mais que celle-ci présente des impacts sur les performances zootechniques des oiseaux, sur leur santé digestive et sur la dynamique des populations de C. perfringens. In the current study, a novel non-acetone forming butanol and ethanol producer Was isolated and identified. Based on the 16s rDNA sequence BLAST and phylogenetic analyses, it was found to have high similarity with the reported hydrogen producing strains of Clostridium sporogenes. Biochemical studies revealed that it is lipase and protease positive. The lipolytic and proteolytic properties are the very important characteristics of Clostridium sporogenes. Sugar utilization profile studies were positive for glucose, saccharose, cellobiose and weakly positive result to xylose. This study demonstrated C. sporogenes BE01, an isolate from NIIST is having potential to compete with existing, well known butanol producers with the advantage of no acetone in the final solvent mixture. Rice straw hydrolysate is a potent source of substrate for butanol production by C. sporogenes BE01. Additional supplementation of vitamins and minerals were avoided by using rice straw hydrolysate as substrate. Its less growth, due to the inhibitors present in the hydrolysate and also inhibition by products resulted in less efficient conversion of sugars to butanol. Calcium carbonate played an important role in improving the butanol production, by providing the buffering action during fermentation and stimulating the electron transport mediators and redox reactions favoring butanol production. Its capability to produce acetic acid, butyric acid and hydrogen in significant quantities during butanol production adds value to the conversion process of lignocellulosic biomass to butanol. High cell density fermentation by immobilizing the cells on to ceramic particles improved the solvents and VFA production. Reduced sugar utilization from the concentrated hydrolysate could be due to accumulation of inhibitors in the hydrolysate during concentration. Two-stage fermentation was very efficient with immobilized cells and high conversions of sugars to solvents and VFAs were achieved. The information obtained from the study would be useful to develop a feasible technology for conversion of lignocellulosic biomass to biobutanol.

Introducción La infección por Clostridium difficile, es una de las causas más frecuentes de diarrea nosocomial con una alta morbimortalidad, con un aumento exponencial en su incidencia, en Estados Unidos se duplicó, de 261 casos x 100.000 en 1993 pasó a 546 x 100.000 en 2003 2, y en Canadá se encontraron datos similares con un aumento de 4.5 veces, en 1991 de 35.6 casos x 100.000 a 156.3 casos por 100.000 en 2004 3 . Se han descrito varios factores asociados Materiales y Métodos Se trata de un estudio descriptivo de tipo serie de casos en el que se evaluaron pacientes con diagnóstico de infección por C. Difficile y los factores asociados en un Hospital Universitario entre febrero de 2010 hasta septiembre de 2011 Resultados Se recolectaron 31 pacientes la edad promedio fue de 58 años con un rango entre 18 y 93 años, de los cuales 19 (61%) fueron mujeres y 12 (39%) hombres. El factor asociado a la infección por C. Difficile más frecuentemente encontrado fue el uso de inhibidores de bomba de protones con 54.84% (n=17) .No se encontraron pacientes VIH positivos o con diagnóstico de enfermedad inflamatoria intestinal. Ningún paciente presentó complicaciones asociadas a la infección ni mortalidad alguna. Conclusión El factor asociado que más se presentó fue el uso de antimicrobianos en los quince dias previos al inicio del cuadro en el 74% de los pacientes lo que coincide con lo presentado en la literatura mundial.

Clostridium perfringens é uma bactéria anaeróbia Gram positiva, formadora de esporos e produtora de toxinas capazes de causar um amplo espectro de doenças em humanos e animais. Em frangos de crescimento rápido e de plumagem branca pode causar lesões e manifestações clínicas severas como enterite necrótica aviária (ENA), associada a uma baixa eficiência produtiva e avultadas perdas económicas. Neste estudo pretendeu-se avaliar a utilização de um teste de ensaio imunocromatográfico de fluxo lateral, o Clostridium FirstTestTM, para deteção e quantificação precoce de C. perfringens em frangos de crescimento rápido e plumagem branca e posterior relação entre a presença do agente e as características dos bandos (peso médio à chegada, idade dos bandos à amostragem), fatores ambientais (densidade populacional, temperatura ambiente, humidade da cama) e os indicadores de produção (ganho médio diário, Índice de Conversão Alimentar e percentagem de mortalidade). Para tal, foram analisadas amostras fecais de trinta bandos, em dezoito explorações integradas, na Região de Lisboa e Vale do Tejo. De acordo com a classificação do Clostridium FirstTestTM, dos trinta bandos amostrados entre o décimo primeiro e o décimo quinto dia de vida, 30 % foram classificados como “Positivo” (n=9) e 10 % foram classificados como “Muito Positivo” (n=3); apresentando concentrações médias de C. perfringens de 0,1322 ng/ml e 0,3267 ng/ml, respectivamente. Os restantes bandos, 60% (n=18), foram considerados “Normal” e apresentaram concentrações médias de C. perfringens de 0,0283 ng/ml. As amostras fecais dos bandos classificados de “Positivo” e “Muito Positivo” foram posteriormente sujeitas a análise microbiológica apresentando ambos os grupos unidades formadoras de colónias (UFC), identificadas como C. perfringens. Verificou-se que não existe relação entre os resultados do Clostridium FirstTestTM e as características dos bandos, os fatores ambientais e os indicadores de produção. Verificou-se uma diminuição dos níveis de C. perfringens nos bandos sujeitos a tratamento.

Aims: All members of the ruminal Butyrivibrio group convert linoleic acid (cis-9,cis-12-18 : 2) via conjugated 18 : 2 metabolites (mainly cis-9,trans-11-18 : 2, conjugated linoleic acid) to vaccenic acid (trans-11-18 : 1), but only members of a small branch, which includes Clostridium proteoclasticum, of this heterogeneous group further reduce vaccenic acid to stearic acid (18 : 0, SA). The aims of this study were to develop a real-time polymerase chain reaction (PCR) assay that would detect and quantify these key SA producers and to use this method to detect diet-associated changes in their populations in ruminal digesta of lactating cows. Materials and Results: The use of primers targeting the 16S rRNA gene of Cl. proteoclasticum was not sufficiently specific when only binding dyes were used for detection in real-time PCR. Their sequences were too similar to some nonproducing strains. A molecular beacon probe was designed specifically to detect and quantify the 16S rRNA genes of the Cl. proteoclasticum subgroup. The probe was characterized by its melting curve and validated using five SA-producing and ten nonproducing Butyrivibrio-like strains and 13 other common ruminal bacteria. Analysis of ruminal digesta collected from dairy cows fed different proportions of starch and fibre indicated a Cl. proteoclasticum population of 2-9% of the eubacterial community. The influence of diet on numbers of these bacteria was less than variations between individual cows. Conclusion: A molecular beacon approach in qPCR enables the detection of Cl. proteoclasticum in ruminal digesta. Their numbers are highly variable between individual animals. Signifance and Impact of the Study: SA producers are fundamental to the flow of polyunsaturated fatty acid and vaccenic acid from the rumen. The method described here enabled preliminary information to be obtained about the size of this population. Further application of the method to digesta samples from cows fed diets of more variable composition should enable us to understand how to control these bacteria in order to enhance the nutritional characteristics of ruminant-derived foods, including milk and beef.

We have investigated the bacterial-dependent metabolism of (-)-epicatechin and (+)-catechin using a pH-controlled, stirred, batch-culture fermentation system reflective of the distal region of the human large intestine. Incubation of (-)-epicatechin or (+)-catechin (150mg/l or 1000mg/l) with faecal bacteria, led to the generation of 5-(3,4'-dihydroxyphenyl)-gamma-valerolactone, 5-phenyl-gamma-valerolactone and phenylpropionic acid. However, the formation of these metabolites from (+)-catechin required its initial conversion to (+)-epicatechin. The metabolism of both flavanols occurred in the presence of favourable carbon sources, notably sucrose and the prebiotic fructo-oligosaccharides, indicating that bacterial utilisation of flavanols also occurs when preferential energy sources are available. (+)-Catechin incubation affected the growth of select microflora, resulting in a statistically significant increase in the growth of the Clostridium coccoides-Eubacterium rectale group, Bifidobacterium spp. and Escherichia coli, as well as a significant inhibitory effect on the growth of the C. histolyticum group. In contrast, the effect of (-)-epicatechin was less profound, only significantly increasing the growth of the C. coccoides-Eubacterium rectale group. These potential prebiotic effects for both (+)-catechin and (-)-epicatechin were most notable at the lower concentration of 150 mg/l. As both (-)-epicatechin and (+)-catechin were converted to the same metabolites, the more dramatic change in the growth of distinct microfloral populations produced by (+)-catechin incubation may be linked to the bacterial conversion of (+)-catechin to (+)-epicatechin. Together these data suggest that the consumption of flavanol-rich foods may support gut health through their ability to exert prebiotic actions.

Seven obligately anaerobic, gram-positive, rod-shaped, spore-forming organisms isolated from human sources were characterized using phenotypic and molecular taxonomic methods. Comparative 16S rRNA gene sequencing showed that the strains were genetically highly related to each other (displaying >99% sequence similarity) and represent a previously unknown sub-line within the Clostridium coccoides rRNA group of organisms. Strains of the unidentified bacterium used carbohydrate as fermentable substrates, producing acetic acid and lactic acid as the major products of glucose metabolism. The closest described species to the novel bacterium corresponded to Clostridium clostridioforme, although a 16S rRNA sequence divergence of 3% demonstrated they represent different species. Genomic DNA-DNA pairing studies confirmed the separateness of the unknown species and Clostridium clostridioforme. Based on phenotypic and phylogenetic evidence, it is therefore proposed that the unknown bacterium, be classified as Clostridium bolteae sp. nov. The type strain of Clostridium bolteae is WAL 16351(T) (= ATCC(T) = BAA-613(T), CCUG(T) = 46953(T)).

Objective: To evaluate the bifidogenic efficacy of two inulin doses in healthy human adults. Design: A double-blind, placebo-controlled, crossover human study. Setting: Food Microbial Sciences Unit, The University of Reading, Reading, UK. Subjects: Thirty healthy volunteers, 15 men, 15 women ( age range 19-35). Interventions: Subjects consumed a chocolate drink containing placebo ( maltodextrin, 8 g/day), 5 g/day inulin and 8 g/day inulin for a 2-week treatment period. Each treatment was followed by a 1-week washout at the end of which volunteers progressed to the next treatment. Faecal samples were obtained at the start of the study ( baseline) and at the end of each treatment and washout period. Fluorescent in situ hybridization was used to monitor populations of Bifidobacterium genus, Bacteroides - Prevotella, Lactobacillus - Enterococcus and Clostridium perfringens - histolyticum subgroup. Results: Bifidobacterial levels increased significantly upon ingestion of both the low ( 9.78 +/- 0.29 log(10) cells/g faeces, P < 0.05) and the high inulin dose ( 9.79 +/- 0.38 log(10) cells/g faeces, P < 0.05) compared to placebo ( 9.64 +/- 0.23 log(10) cells/g faeces). Conclusions: Both inulin doses exhibited a bifidogenic effect but a higher volunteer percentage responded to the high dose. A dose response effect was not observed but the magnitude of increase in bifidobacteria levels depended on their initial numbers. The higher the initial concentrations the smaller was the increase upon ingestion of the active treatments. Morphological, biochemical and molecular genetic studies were performed on an unknown, anaerobic, rod-shaped organism isolated from faeces of a canine. The organism was tentatively identified as a member of the genus Clostridium based on its cellular morphology and ability to form endospores but, biochemically, it did not appear to correspond to any recognized species of this genus. Comparative 16S rRNA gene sequence analysis showed that the bacterium represents a previously unrecognized subline within Clostridium rRNA group I (Clostridium sensu stricto), which includes Clostridium butyricum, the type species of the genus. The nearest phylogenetic relatives of the unknown bacterium corresponded to Clostridium absonum, Clostridium baratii, Eubacterium budayi, Eubacterium moniliforme, Eubacterium multiforme and Eubacterium nitritogenes, but 16S rRNA sequence divergence values of > 3% demonstrated that it represents a novel species. Based on the findings presented, a novel species, Clostridium colicanis sp. nov., is described, with the type strain 3WC2(T) (=CCUG 44556(T) =DSM 13634(T)).

Clostridium difficile infection is a frequent complication of antibiotic therapy in hospitalised patients, which today is attracting more attention than ever and has led to its classification as a 'superbug'. Disruption of the composition of the intestinal microflora following antibiotic treatment is an important prerequisite for overgrowth of C. difficile and the subsequent development of an infection. Treatment options for antibiotic-associated diarrhoea and C. difficile-induced colitis include administration of specific antibiotics (e.g. vancomycin), which often leads to high relapse rates. More importantly, both the rate and severity of C. difficile-associated diseases are increasing, with new epidemic strains of C. difficile often implicated. For the prevention and treatment of antibiotic-associated diarrhoea and C. difficile infection, several probiotic bacteria such as selected strains of lactobacilli (especially Lactobacillus rhamnosus GG), Bifidobacterium longum, and Enterococcus faecium and the non-pathogenic yeast Saccharomyces boulardii have been used. Controlled trials indicate a benefit of S. boulardii and L. rhamnosus GG as therapeutic agents when used as adjuncts to antibiotics. However, the need for more well designed controlled trials with probiotics is explicit.

Aims: To determine the fermentation profiles by human gut bacteria of arabino-oligosaccharides of varying degree of polymerization. Materials and Methods: Sugar beet arabinan was hydrolyzed with a commercial pectinase and eight fractions, of varying molecular weight, were isolated by gel-filtration chromatography. Hydrolysis fractions, arabinose, arabinan and fructo-oligosaccharides were fermented anaerobically by gut bacteria. Total bacteria, bifidobacteria, bacteroides, lactobacilli and the Clostridium perfringens/histolyticum sub. grp. were enumerated using fluorescent in situ hybridization. Results: Bifidobacteria were stimulated to different extents depending on molecular weight, i.e. maximum increase in bifidobacteria after 48 h was seen on the lower molecular weight fractions. Lactobacilli fluctuated depending on the initial inoculum levels. Bacteroides numbers varied according to fraction; arabinan, arabinose and higher oligosaccharides (degree of polymerization, dp > 8) resulted in significant increases at 24 h. Only carbohydrate mixtures with dp of 1-2 resulted in significant increases at 48 h (log 8.77 +/- 0.23). Clostridia decreased on all substrates. Conclusions: Arabino-oligosaccharides can be considered as potential prebiotics. Significance and Impact of the Study: Arabinan is widely available as it is a component of sugar beet pulp, a co-product from the sugar beet industry. Generation of prebiotic functionality from arabinan would represent significant added value to a renewable resource.

The present study aimed to determine the prebiotic effect of fruit and vegetable shots containing inulin derived from Jerusalem artichoke (JA). A three-arm parallel, placebo-controlled, double-blind study was carried out with sixty-six healthy human volunteers (thirty-three men and thirty-three women, age range: 18–50 years). Subjects were randomised into three groups (n 22) assigned to consume either the test shots, pear-carrot-sea buckthorn (PCS) or plum-pear-beetroot (PPB), containing JA inulin (5 g/d) or the placebo. Fluorescent in situ hybridisation was used to monitor populations of total bacteria, bacteroides, bifidobacteria, Clostridium perfringens/histolyticum subgroup, Eubacterium rectale/Clostridium coccoides group, Lactobacillus/Enterococcus spp., Atopobium spp., Faecalibacterium prausnitzii and propionibacteria. Bifidobacteria levels were significantly higher on consumption of both the PCS and PPB shots (10·0 (sd 0·24) and 9·8 (sd 0·22) log10 cells/g faeces, respectively) compared with placebo (9·3 (sd 0·42) log10 cells/g faeces) (P < 0·0001). A small though significant increase in Lactobacillus/Enterococcus group was also observed for both the PCS and PPB shots (8·3 (sd 0·49) and 8·3 (sd 0·36) log10 cells/g faeces, respectively) compared with placebo (8·1 (sd 0·37) log10 cells/g faeces) (P = 0·042). Other bacterial groups and faecal SCFA concentrations remained unaffected. No extremities were seen in the adverse events, medication or bowel habits. A slight significant increase in flatulence was reported in the subjects consuming the PCS and PPB shots compared with placebo, but overall flatulence levels remained mild. A very high level of compliance (>90 %) to the product was observed. The present study confirms the prebiotic efficacy of fruit and vegetable shots containing JA inulin.
