Introduction: The characterization of microbial communities infecting the endodontic system in each clinical condition may help on the establishment of a correct prognosis and distinct strategies of treatment. The purpose of this study was to determine the bacterial diversity in primary endodontic infections by 16S ribosomal-RNA (rRNA) sequence analysis. Methods: Samples from root canals of untreated asymptomatic teeth (n = 12) exhibiting periapical lesions were obtained, 165 rRNA bacterial genomic libraries were constructed and sequenced, and bacterial diversity was estimated. Results: A total of 489 clones were analyzed (mean, 40.7 +/- 8.0 clones per sample). Seventy phylotypes were identified of which six were novel phylotypes belonging to the family Ruminococcaceae. The mean number of taxa per canal was 10.0, ranging from 3 to 21 per sample; 65.7% of the cloned sequences represented phylotypes for which no cultivated isolates have been reported. The most prevalent taxa were Atopobium rimae (50.0%), Dialister invisus, Pre-votella oris, Pseudoramibacter alactolyticus, and Tannerella forsythia (33.3%). Conclusions: Although several key species predominate in endodontic samples of asymptomatic cases with periapical lesions, the primary endodontic infection is characterized by a wide bacterial diversity, which is mostly represented by members of the phylum Firmicutes belonging to the class Clostridia followed by the phylum Bacteroidetes. Background/aim: The purpose of this study was to determine the bacterial diversity in the subgingival plaque of subjects with generalized aggressive periodontitis by using culture-independent molecular methods based on 16S ribosomal DNA cloning. Methods: Samples from 10 subjects with generalized aggressive periodontitis were selected. DNA was extracted and the 16S rRNA gene was amplified with the universal primer pairs 9F and 1525R. Amplified genes were cloned, sequenced, and identified by comparison with known 16S rRNA sequences. Results: One hundred and ten species were identified from 10 subjects and 1007 clones were sequenced. Of these, 70 species were most prevalent. Fifty-seven percent of the clone (40 taxa) sequences represented phylotypes for which no cultivated isolates have been reported. Several species of Selenomonas and Streptococcus were found at high prevalence and proportion in all subjects. Overall, 50% of the clone libraries were formed by these two genera. Selenomonas sputigena, the species most commonly detected, was found in nine of 10 subjects. Other species of Selenomonas were often present at high levels, including S. noxia, Selenomonas sp. EW084, Selenomonas sp. EW076, Selenomonas FT050, Selenomonas sp. P2PA_80, and Selenomonas sp. strain GAA14. The classical putative periodontal pathogens, such as, Aggregatibacter actinomycetemcomitans, was below the limit of detection and was not detected. Conclusion: These data suggest that other species, notably species of Selenomonas, may be associated with disease in generalized aggressive periodontitis subjects.

Many of the important changes in evolution are regulatory in nature. Sequenced bacterial genomes point to flexibility in regulatory circuits but we do not know how regulation is remodeled in evolving bacteria. Here, we study the regulatory changes that emerge in populations evolving under controlled conditions during experimental evolution of Escherichia coli in a phosphate-limited chemostat culture. Genomes were sequenced from five clones with different combinations of phenotypic properties that coexisted in a population after 37 days. Each of the distinct isolates contained a different mutation in 1 of 3 highly pleiotropic regulatory genes (hfq, spoT, or rpoS). The mutations resulted in dissimilar proteomic changes, consistent with the documented effects of hfq, spoT, and rpoS mutations. The different mutations do share a common benefit, however, in that the mutations each redirect cellular resources away from stress responses that are redundant in a constant selection environment. The hfq mutation lowers several individual stress responses as well the small RNA-dependent activation of rpoS translation and hence general stress resistance. The spoT mutation reduces ppGpp levels, decreasing the stringent response as well as rpoS expression. The mutations in and upstream of rpoS resulted in partial or complete loss of general stress resistance. Our observations suggest that the degeneracy at the core of bacterial stress regulation provides alternative solutions to a common evolutionary challenge. These results can explain phenotypic divergence in a constant environment and also how evolutionary jumps and adaptive radiations involve altered gene regulation.

Paracoccidioides brasiliensis causes paracoccidioidomycosis (PCM), a systemic mycosis presenting clinical manifestations ranging from mild to severe forms. A P. brasiliensis cDNA expression library was produced and screened with pooled sera from PCM patients adsorbed against antigens derived from in vitro-grown P. brasiliensis yeast cells. Sequencing DNA inserts from clones reactive with PCM patients sera indicated 35 open reading frames presenting homology to genes involved in metabolic pathways, transport, among other predicted functions. The complete cDNAs encoding aromatic-L-amino-acid decarboxylase (Pbddc), lumazine synthase (Pbls) and a homologue of the high affinity copper transporter (Pbctr3) were obtained. Recombinant proteins PbDDC and PbLS were obtained; a peptide was synthesized for PbCTR3. The proteins and the synthetic peptide were recognized by sera of patients with confirmed PCM and not by sera of healthy patients. Using the in vivo-induced antigen technology (IVIAT), we identified immunogenic proteins expressed at high levels during infection. Quantitative real time RTPCR demonstrated high transcript levels of Pbddc, Pbls and Pbctr3 in yeast cells infecting macrophages. Transcripts in yeast cells derived from spleen and liver of infected mice were also measured by qRT-PCR. Our results suggest a putative role for the immunogenic proteins in the infectious process of P. brasiliensis. (C) 2009 Elsevier Masson SAS. All rights reserved.

We describe a cross-sectional, survey to identify risk factors for colonisation of neonates by extended-spectrum P-Lactamase (ESBL)-producing Klebsiella pneumoniae. This occurred following exposure to a colonised healthcare worker during an outbreak in an intermediate-risk neonatal. unit. In total, 120 neonates admitted consecutively during a three-month period were screened for ESBL-producing K. pneumoniae by rectal swabbing and 27 were identified as colonised. Multivariate analysis showed colonisation to be independently associated with use of antibiotics and absence of breastfeeding. Previous use of antibiotics presented an odds ratio (OR) of 12.3 [95% confidence interval. (Cl): 3.66-41.2, P < 0.001]. The most commonly used antibiotics were penicillin and amikacin. Breastfeeding was associated with reduced risk for colonisation (OR: 0.22; 95% Cl: 0.05-0.99; P = 0.049). Nine isotates recovered during the first stage of the outbreak and 27 isolates from surveillance cultures were typed thereafter by pulsed-field gel electrophoresis, revealing six different profiles (A-F). Clones A, C, and E were implicated in the first stage of the outbreak, whereas among the 27 strains recovered from surveillance cultures, all six clones were identified. Clone A was also found on the hand of a nursing auxiliary with onychomycosis. We concluded that prior antimicrobial use predisposed to colonisation. The possible role of breastfeeding as a protective factor needs to be further elucidated. Detection of different genotypes of ESBL-producing K. pneumonioe suggests that dissemination of mobile genetic elements bearing the ESBL gene may have been superimposed on the simple dissemination of a clone during the outbreak. Insect oocytes grow in close association with the ovarian follicular epithelium (OFE), which escorts the oocyte during oogenesis and is responsible for synthesis and secretion of the eggshell. We describe a transcriptome of OFE of the triatomine bug Rhodnius prolixus, a vector of Chagas disease, to increase our knowledge of the role of FE in egg development. Random clones were sequenced from a cDNA library of different stages of follicle development. The transcriptome showed high commitment to transcription, protein synthesis, and secretion. The most abundant cDNA was a secreted (S) small, proline-rich protein with maximal expression in the vitellogenic follicle, suggesting a role in oocyte maturation. We also found Rp45, a chorion protein already described, and a putative chitin-associated cuticle protein that was an eggshell component candidate. Six transcripts coding for proteins related to the unfolded-protein response (UPR) by were chosen and their expression analyzed. Surprisingly, transcripts related to UPR showed higher expression during early stages of development and downregulation during late stages, when transcripts coding for S proteins participating in chorion formation were highly expressed. Several transcripts with potential roles in oogenesis and embryo development are also discussed. We propose that intense protein synthesis at the FE results in reticulum stress (RS) and that lowering expression of a set of genes related to cell survival should lead to degeneration of follicular cells at oocyte maturation. This paradoxical suppression of UPR suggests that ovarian follicles may represent an interesting model for studying control of RS and cell survival in professional S cell types. The cold shock protein (CSP) family includes small polypeptides that are induced upon temperature downshift and stationary phase. The genome of the alphaproteobacterium Caulobacter crescentus encodes four CSPs, with two being induced by cold shock and two at the onset of stationary phase. In order to identify the environmental signals and cell factors that are involved in cspD expression at stationary phase, we have analyzed cspD transcription during growth under several nutrient conditions. The results showed that expression of cspD was affected by the medium composition and was inversely proportional to the growth rate. The maximum levels of expression were decreased in a spoT mutant, indicating that ppGpp may be involved in the signalization for carbon starvation induction of cspD. A Tn5 mutant library was screened for mutants with reduced cspD expression, and 10 clones that showed at least a 50% reduction in expression were identified. Among these, a strain with a transposon insertion into a response regulator of a two-component system showed no induction of cspD at stationary phase. This protein (SpdR) was able to acquire a phosphate group from its cognate histidine kinase, and gel mobility shift assay and DNase I footprinting experiments showed that it binds to an inverted repeat sequence of the cspD regulatory region. A mutated SpdR with a substitution of the conserved aspartyl residue that is the probable phosphorylation site is unable to bind to the cspD regulatory region and to complement the spdR mutant phenotype.

The Plasmodium falciparum var gene family encodes large variant antigens, which are important virulence factors, and also targets of the humoral host response. The frequently observed mild outcomes of falciparum malaria in many places of the Amazon area prompted us to ask whether a globally restricted variant (var) gene repertoire is present in currently circulating and older isolates of this area. By exhaustive analysis of var gene tags from 89 isolates and clones taken during many years from all over the Brazilian Amazon, we estimate that there are probably no more than 350-430 distinct sequence types, less than for any similar sized area studied so far. Detailed analysis of the var tags from genetically distinct clones obtained from single isolates revealed restricted and redundant repertoires suggesting either a low incidence of infective bites or restricted variant gene diversity in inoculated parasites. Additionally, we found a structuring of var gene repertoires observed as a higher pairwise typing sharing in isolates from the same microregion compared to isolates from different regions. Fine analysis of translated var tags revealed that certain Distinct Sequence Identifiers (DSIDs) were differently represented in Brazilian/South American isolates when compared to datasets from other continents. By global alignment of worldwide var DBL alpha sequences and sorting in groups with more than 76% identity, 125 clusters were formed and more than half of all genes were found in nine clusters with 50 or more sequences. While Brazilian/South American sequences were represented only in 64 groups, African sequences were found in the majority of clusters. DSID type 1 related sequences accumulated almost completely in one single cluster, indicating that limited recombination occurs in these specific var gene types. These data demonstrate the so far highest pairwise type sharing values for the var gene family in isolates from all over an entire subcontinent. The apparent lack of specific sequences types suggests that the P. falciparum transmission dynamics in the whole Amazon are probably different from any other endemic region studied and possibly interfere with the parasite`s ability to efficiently diversify its variant gene repertoires. Transcription factors (TFs) are major players in gene regulatory networks and interactions between TFs and their target genes furnish spatiotemporal patterns of gene expression. Establishing the architecture of regulatory networks requires gathering information on TFs, their targets in the genome, and the corresponding binding sites. We have developed GRASSIUS (Grass Regulatory Information Services) as a knowledge-based Web resource that integrates information on TFs and gene promoters across the grasses. In its initial implementation, GRASSIUS consists of two separate, yet linked, databases. GrassTFDB holds information on TFs from maize (Zea mays), sorghum (Sorghum bicolor), sugarcane (Saccharum spp.), and rice (Oryza sativa). TFs are classified into families and phylogenetic relationships begin to uncover orthologous relationships among the participating species. This database also provides a centralized clearinghouse for TF synonyms in the grasses. GrassTFDB is linked to the grass TFome collection, which provides clones in recombination-based vectors corresponding to full-length open reading frames for a growing number of grass TFs. GrassPROMDB contains promoter and cis-regulatory element information for those grass species and genes for which enough data are available. The integration of GrassTFDB and GrassPROMDB will be accomplished through GrassRegNet as a first step in representing the architecture of grass regulatory networks. Fibroblast growth factor 2 (FGF2) is considered to be a bona fide oncogenic factor, although results from our group and others call this into question. Here, we report that exogenous recombinant FGF2 irreversibly inhibits proliferation by inducing senescence in Ras-dependent malignant mouse cells, but not in immortalized nontumorigenic cell lines. We report the following findings in K-Ras-dependent malignant YI adrenocortical cells and H-Ras V12-transformed BALB-3T3 fibroblasts: (a) FGF2 inhibits clonal growth and tumor onset in nude and immunocompetent BALB/c mice, (b) FGF2 irreversibly blocks the cell cycle, and (c) FGF2 induces the senescence-associated -galactosidase with no accompanying signs of apoptosis or necrosis. The tyrosine kinase inhibitor PD173074 completely protected malignant cells from FGF2. In Yl adrenal cells, reducing the constitutively high levels of K-Ras-GTP using the dominant-negative RasN17 mutant made cells resistant to FGF2 cytotoxicity. In addition, transfection of the dominant-negative RhoA-N19 into either YI or 3T3-B61 malignant cell lines yielded stable clonal transfectants that were unable to activate RhoA and were resistant to the FGF2 stress response. We conclude that in Rasdependent malignant cells, FGF2 interacts with its cognate receptors to trigger a senescence-like process involving RboAGTP. Surprisingly, attempts to select FGF2-resistant cells from the Yl and 3T3-B61 cell lines yielded only rare clones that (a) had lost the overexpressed ras oncogene, (b) were dependent on FGF2 for proliferation, and (c) were poorly tumorigenic. Thus, FGF2 exerted a strong negative selection that Rasdependent malignant cells could rarely overcome.

In recent years, it has been observed that software clones and plagiarism are becoming an increased threat for one?s creativity. Clones are the results of copying and using other?s work. According to the Merriam – Webster dictionary, “A clone is one that appears to be a copy of an original form”. It is synonym to duplicate. Clones lead to redundancy of codes, but not all redundant code is a clone.On basis of this background knowledge ,in order to safeguard one?s idea and to avoid intentional code duplication for pretending other?s work as if their owns, software clone detection should be emphasized more. The objective of this paper is to review the methods for clone detection and to apply those methods for finding the extent of plagiarism occurrence among the Swedish Universities in Master level computer science department and to analyze the results.The rest part of the paper, discuss about software plagiarism detection which employs data analysis technique and then statistical analysis of the results.Plagiarism is an act of stealing and passing off the idea?s and words of another person?s as one?s own. Using data analysis technique, samples(Master level computer Science thesis report) were taken from various Swedish universities and processed in Ephorus anti plagiarism software detection. Ephorus gives the percentage of plagiarism for each thesis document, from this results statistical analysis were carried out using Minitab Software.The results gives a very low percentage of Plagiarism extent among the Swedish universities, which concludes that Plagiarism is not a threat to Sweden?s standard of education in computer science.This paper is based on data analysis, intelligence techniques, EPHORUS software plagiarism detection tool and MINITAB statistical software analysis.

In all applications of clone detection it is important to have precise and efficient clone identification algorithms. This paper proposes and outlines a new algorithm, KClone for clone detection that incorporates a novel combination of lexical and local dependence analysis to achieve precision, while retaining speed. The paper also reports on the initial results of a case study using an implementation of KClone with which we have been experimenting. The results indi- cate the ability of KClone to find types-1,2, and 3 clones compared to token-based and PDG-based techniques. The paper also reports results of an initial empirical study of the performance of KClone compared to CCFinderX.

O alelo mutante termo-condicionalmente letal pso4-1 do gene PRP19, que codifica uma proteína associada ao spliceossoma, permitiu investigar a influência deste gene no processamento de pré-mRNA, reparação do DNA e esporulação. Fenótipos relacionados a genes portadores de introns foram correlacionados à temperatura. Sistemas repórteres para processamento de pré-mRNA e RT-PCR mostraram que eficiência de processamento de mRNA no mutante pso4-1 é inversamente correlacionada com a temperatura de crescimento. Uma mutação pontual, substituindo uma leucina por uma serina foi identificada dentro da região codificadora N-terminal do alelo Pso4-1 e afeta as propriedades bioquímicas de Pso4-1p. Entre 24 clones isolados utilizando o sistema doishíbridos, 7 foram identificados como partes dos genes RAD2, RLF2 e DBR1. RAD2 codifica uma endonuclease indispensável para a via reparação por excisão de nucleotídeos (NER), RLF2 codifica a subunidade maior do fator de montagem da cromatina I, cuja deleção resulta em sinsibilidade à radiação UVC, enquanto que DBR1 codifica uma enzima que atua sobre substratos de RNA na forma lariat, degradando estruturas lariat em introns durante o processamento de mRNA. A caracterização dos fenótipos após tratamentos com mutágenos em linhagens mutantes simples e duplos de rad2∆, rlf2∆ e pso4-1 mostraram sensibilidade aumentada para para mutantes rad2∆/pso4-1 e rlf2∆/pso4-1, sugerindo uma interferência funcional destas proteínas no processo dereparação do DNA em Saccharomyces cerevisiae. O mecanismo exato de reparação de pontes inter-cadeia (ICL) em S. cerevisiae não é ainda totalmente conhecido. Identificando novos fenótipos e isolando proteínas potencialmente capazes de interagir com Pso2p através da técnica do sistema dois-híbridos, foi possível extender a caracterização deste gene específica para reparação de pontes intercadeia. Tratamentos com acetaldeído (ACA), um metabólito natural da via glicolítica, foi mais tóxico a linhagem mutante pso2 em comparação com a linhagem selvagem e também capaz de induzir a expressão da fusão contendo o promotor de PSO2 à lacZ (PSO2-lacZ) por um fator comparável à tratamentos com outros agentes indutores de ICLs, indicando que o metabólito natural ACA pode causar danos do tipo ICL em S. cerevisiae. A utilização do sistema dois-híbridos permitiu isolar partes de proteínas codificadas por nove diferentes genes, entre eles a proteína quinase Pak1p, um supressor de mutações termosensíveis da DNA Polimerase alfa. Pak1p interage com a extremidade C-terminal conservada de Pso2p, uma região da proteína recentemente nomeada β-CASP entre v ortólogos conhecidos do gene PSO2. A integridade do domínio β-CASP é essencial para a reparaçãode DNA proficiente como demonstrado em ensaios de complementação com mutantes pso2 ∆. Comparação da sobrevivência após tratamento com agentes mutagênicos de simples mutantes pso2 ∆ e pak1 ∆ assim com o dulpo mutante pso2 ∆/pak1 ∆ revelaram que o gene PAK1 é necessário para reparação do DNA proficiente como na linhagem selvagem. A interação epistática dos dois alelos mutantes na linhagem duplo mutante sugere que Pak1p atua na mesma via de reparação a qual PSO2 pertence e que PAK1 constitui um novo locus envolvido na reparação do DNA em S. cerevisiae.

Plantas de batata (Solanum tuberosum L.) com sintomas de murcha bacteriana (MB) foram coletadas em 25 lavouras de 10 municípios de quatro regiões produtoras do Rio Grande do Sul (RS), de setembro a dezembro de 1999. Quatrocentos e noventa isolados de Ralstonia solanacearum foram obtidos e 96 e 4% identificados como biovares 1 e 2, respectivamente. A análise dos resultados da PCR-ERIC e BOX de 13 estirpes da biovar 1 e 72 da biovar 2 demonstrou baixa variabilidade genética. Através de RAPD foi possível associar local de origem do isolado com perfil eletroforético. Em outro experimento avaliou-se o comportamento de 14 cultivares e clones de batata cultivados nos períodos das safras de primavera de 1999 e 2000, em uma área naturalmente infestada com a biovar 2, em Caxias do Sul, RS. O número de plantas com sintomas foi registrado semanalmente. Os tubérculos produzidos por plantas assintomáticas foram coletados e submetidos a testes para detectar a presença de R. solanacearum. A área sob a curva de progresso da doença foi utilizada para comparar a resistência dos genótipos de batata à MB e o modelo logístico foi o que melhor se ajustou. A cultivar cruza 148 e o clone MB 03 mostraram-se como os mais resistentes, apresentando, no entanto, tubérculos com infecções latentes. As implicações da incidência de R. solanacearum em lavouras de batata e de sua variabilidade genética, assim como da resistência dos genótipos acompanhada de infecções latentes, no manejo integrado da MB no RS foram discutidas.

O objetivo do presente trabalho foi otimizar o sistema de transformação genética de embriões somáticos de soja [Glycine max (L.) Merr.] utilizando a biolística e o sistema Agrobacterium de maneira integrada. Os antibióticos, adicionados ao meio de cultura para supressão da bactéria após a transferência do transgene, foram o alvo do estudo. Inicialmente, comparou-se o efeito de diferentes tratamentos com antibióticos sobre o tecido embriogênico de soja e sua eficiência na supressão da linhagem LBA4404 de Agrobacterium tumefaciens durante o processo de transformação. A carbenicilina (500 mg/l) apresentou efeitos diferentes sobre o tecido vegetal das duas cultivares testadas. Os tecidos embriogênicos da cv. IAS5 não apresentaram diferenças significativas em relação ao controle, enquanto que a proliferação dos embriões somáticos da cv. Bragg foi três vezes maior com a adição deste antibiótico ao meio de cultura. Contudo, a presença da carbenicilina nas duas concentrações testadas (500 e 1000 mg/l) não foi eficiente para supressão de Agrobacterium. Por outro lado, nos tratamentos com cefotaxima sozinha (350 e 500 mg/l), ou cefotaxima (250 mg/l) + vancomicina (250 mg/l) esta bactéria foi completamente suprimida da superfície dos embriões somáticos após 49 dias de tratamento. No entanto, enquanto a presença de cefotaxima, em qualquer concentração, foi prejudicial à sobrevivência do tecido embriogênico, a combinação de cefotaxima + vancomicina não afetou significativamente os embriões somáticos de soja até os 63 dias de tratamento. Portanto, os resultados indicam que o tratamento com cefotaxima + vancomicina por um período de 49 - 63 dias é o mais adequado para a transformação genética de soja, por suprimir Agrobacterium e apresentar mínimos efeitos sobre o tecido embriogênico. Por fim, conjuntos de embriões somáticos de soja foram transformados e tratados com a combinação recomendada de antibióticos para avaliação da eficiência do método na obtenção de transformantes estáveis. Foram obtidos 48 e 232 clones higromicina-resistentes para Bragg e IAS5, respectivamente. Para cv. Bragg, 26 plantas foram obtidas de um único clone, enquanto 580 plantas foram regeneradas de 105 clones da cv. IAS5. As plantas transgênicas eram férteis e morfologicamente normais. A presença do transgene no genoma destas plantas foi confirmada por análises moleculares. Portanto, a adequação dos antibióticos permitiu o desenvolvimento de um método de transformação altamente eficiente para soja. Os resultados do presente trabalho constituem o primeiro registro (1) do efeito de antibióticos sobre tecidos de soja ou de leguminosas e (2) de obtenção de transformantes estáveis de soja utilizando a biolística e o sistema Agrobacterium de maneira integrada.
