O objetivo deste trabalho foi determinar a associação de polimorfismos no gene do hormônio crescimento GH1 às características corporais, em linhagens de tilápia-do-nilo (Oreochromis niloticus). Foram coletados fragmentos da nadadeira caudal de exemplares das linhagens, aos cinco meses de idade, para as análises de "polymerase chain reaction-restriction fragment lenght polymorphism" (PCR-RFLP). Foram realizadas as seguintes mensurações: comprimento total, comprimento padrão, altura, largura e comprimento da cabeça. Realizou-se a amplificação de um fragmento com 652 pb do gene GH1, com subsequente restrição com a enzima PstI. Para a análise de associação do marcador molecular com as características quantitativas, utilizou-se o procedimento GLM do SAS. O polimorfismo descrito para o íntron 1, do gene GH1 da tilápia-do-nilo, apresentou correlação significativa com o comprimento total, comprimento padrão, altura e largura corporal. Foi verificado que o genótipo PstI+/- está associado ao melhor crescimento, independentemente da linhagem. A associação verificada pode ter ocorrido em razão do efeito direto da regulação do próprio gene GH.

The objective of this work was to estimate the allelic and genotypic frequencies of CAST/XmnI, a calpastatin gene polymorphism, and CAPN530, a calpain 1 large subunit gene polymorphism, in different beef genetic groups (Nelore and Nelore x Bos taurus), and to investigate associations between these polymorphisms and carcass and meat traits. Three hundred animals - comprising 114 Nelore, 67 Angus x Nelore, 44 Rubia Gallega x Nelore, 41 Canchim, 19 Brangus three-way cross and 15 Braunvieh three-way cross- were genotyped by PCR-RFLP and phenotyped for rib-eye area (REA), back-fat thickness (BT), intramuscular fat (IF), shear force (SF) and myofibrillar fragmentation index (MFI). The occurrence of the two alleles of the CAST/XmnI and CAPN530 single nucleotide polymorphisms (SNPs) in a B. indicus breed, which permitted association studies in purebred and crossbred Nelore cattle, was first shown in the present work. No relationship was found between the CAST or CAPN1 SNPs and growth-related traits (REA) or fat deposition (BT and IF), since calpastatin and µ-calpain are not physiologically involved with these traits. Moreover, the association results between genotypes and aged meat tenderness (assessed by SF and MFI) showed that these markers are useless in assisted selection for purebred Nelore and their crosses with B. taurus.

Previous studies have demonstrated that poultry-house workers are exposed to very high levels of organic dust and consequently have an increased prevalence of adverse respiratory symptoms. However, the influence of the age of broilers, on bioaerosol concentrations has not been investigated. To evaluate the evolution of bioaerosol concentration during the fattening period, bioaerosol parameters (inhalable dust, endotoxin and bacteria) were measured in 12 poultry confinement buildings in Switzerland, at 3 different stages of the birds' growth; Samples of air taken from within the breathing zones of individual poultry-house employees as they caught the chickens ready to be transported for slaughter, were also analysed. Quantitative PCR (Q-PCR) was used to assess the quantity of total airborne bacteria and total airborne Staphylococcus species. Bioaerosol levels increased significantly during the fattening period of the chickens. During the task of catching mature birds, the mean inhalable dust concentration for a worker was 31 ± 4.7 mg/m3, and endotoxin concentration was 11'080 ± 3436 UE/m3 air, more than ten-fold higher than the Swiss occupational recommended value (1000 UE/m3). The mean exposure level of bird catchers to total bacteria and Staphylococcus species measured by Q-PCR is also very high, respectively reaching values of 72 (± 11) x107 cells/m3 air and 70 (± 16) x106/m3 air. It was concluded that in the absence of wearing protective breathing apparatus, chicken catchers in Switzerland risk exposure beyond recommended limits for all measured bioaerosol parameters. Moreover, the use of Q-PCR to estimate total and specific numbers of airborne bacteria is a promising tool for evaluating any modifications intended to improve the safety of current working practices.

Objectives: To analyze the role of the capsular type in pneumococci causing relapse and reinfection episodes of acute exacerbation in COPD patients. Methods: A total of 79 patients with 116 recurrent episodes of acute exacerbations caused by S. pneumoniae were included into this study (1995–2010). A relapse episode was considered when two consecutive episodes were caused by the same strain (identical serotype and genotype); otherwise it was considered reinfection. Antimicrobial susceptibility testing (microdilution), serotyping (PCR, Quellung) and molecular typing (PFGE/MLST) were performed. Results: Among 116 recurrent episodes, 81 (69.8%) were reinfections, caused by the acquisition of a new pneumococcus,and 35 (30.2%) were relapses, caused by a pre-existing strain. Four serotypes (9V, 19F, 15A and 11A) caused the majority (60.0%) of relapses. When serotypes causing relapses and reinfection were compared, only two serotypes were associatedwith relapses: 9V (OR 8.0; 95% CI, 1.34–85.59) and 19F (OR 16.1; 95% CI, 1.84–767.20). Pneumococci isolated from relapses were more resistant to antimicrobials than those isolated from the reinfection episodes: penicillin (74.3% vs. 34.6%, p,0.001), ciprofloxacin (25.7% vs. 9.9%, p,0.027), levofloxacin (22.9% vs. 7.4%, p = 0.029), and co-trimoxazole (54.3% vs. 25.9%, p,0.001). Conclusions: Although the acquisition of a new S. pneumoniae strain was the most frequent cause of recurrences, a third ofthe recurrent episodes were caused by a pre-existing strain. These relapse episodes were mainly caused by serotypes 9V and 19F, suggesting an important role for capsular type

BACKGROUND: PCR has the potential to detect and precisely quantify specific DNA sequences, but it is not yet often used as a fully quantitative method. A number of data collection and processing strategies have been described for the implementation of quantitative PCR. However, they can be experimentally cumbersome, their relative performances have not been evaluated systematically, and they often remain poorly validated statistically and/or experimentally. In this study, we evaluated the performance of known methods, and compared them with newly developed data processing strategies in terms of resolution, precision and robustness. RESULTS: Our results indicate that simple methods that do not rely on the estimation of the efficiency of the PCR amplification may provide reproducible and sensitive data, but that they do not quantify DNA with precision. Other evaluated methods based on sigmoidal or exponential curve fitting were generally of both poor resolution and precision. A statistical analysis of the parameters that influence efficiency indicated that it depends mostly on the selected amplicon and to a lesser extent on the particular biological sample analyzed. Thus, we devised various strategies based on individual or averaged efficiency values, which were used to assess the regulated expression of several genes in response to a growth factor. CONCLUSION: Overall, qPCR data analysis methods differ significantly in their performance, and this analysis identifies methods that provide DNA quantification estimates of high precision, robustness and reliability. These methods allow reliable estimations of relative expression ratio of two-fold or higher, and our analysis provides an estimation of the number of biological samples that have to be analyzed to achieve a given precision.

Agricultural practices, such as spreading liquid manure or the utilisation of land as animal pastures, can result in faecal contamination of water resources. Rhodococcus coprophilus is used in microbial source tracking to indicate animal faecal contamination in water. Methods previously described for detecting of R. coprophilus in water were neither sensitive nor specific. Therefore, the aim of this study was to design and validate a new quantitative polymerase chain reaction (qPCR) to improve the detection of R. coprophilus in water. The new PCR assay was based on the R. coprophilus 16S rRNA gene. The validation showed that the new approach was specific and sensitive for deoxyribunucleic acid from target host species. Compared with other PCR assays tested in this study, the detection limit of the new qPCR was between 1 and 3 log lower. The method, including a filtration step, was further validated and successfully used in a field investigation in Switzerland. Our work demonstrated that the new detection method is sensitive and robust to detect R. coprophilus in surface and spring water. Compared with PCR assays that are available in the literature or to the culture-dependent method, the new molecular approach improves the detection of R. coprophilus.

Contexte: Le nombre de teignes du cuir chevelu et de la peau glabre étant en nette augmentation, l'identification du pathogène qui est indispensable pour un traitement ciblé, a, par conséquence, un grand intérêt pour la santé publique. Dans divers cas, un animal de compagnie peut être identifié en tant que source du pathogène. La fréquence de cultures restant stériles est particulièrement élevée en cas de prétraitement antifongique. Objectif: Le but de ce travail est de mettre au point une méthode rapide d'identification du dermatophyte pathogène in situ par PCR/séquençage dans les cas de teignes du cuir chevelu et/ou de la peau glabre. Matériel et méthodes : De l'ADN a été extrait de squames (N=5) et cheveux (N=21) dont l'examen direct démontrait une infection fongique (N=26) ou se révèlait négatif (N=1). Ensuite, une première PCR du segment 28s de l'ADN ribosomale fongique a été effectuée, suivie par une PCR nichée intérieure à ce segment. L'amplicon a été séquencé et le champignon est identifié par alignement. Résultats : Seule la PCR enchainée a permis d'obtenir une quantité suffisante d'amplicon pour permettre le séquençage. Dans 4 cas sur 5 de tinea pedis, 10 sur 12 de tinea glabra, respectivement 4 sur 4 de tinea capitis, dans lesquels un dermato- phyte a été identifié en culture, le même dermatophyte a été identifié par PCR/séquençage. Une fois sur 27 prélèvements, un autre dermatophyte a été identifié par PCR/séquençage. Ce résultat pourrait être dû à une fausse identification du champignon en culture. Dans un cas de tinea pedis et un cas de tinea corporis, la culture est restée stérile, mais un dermatophyte a pu être identifié par PCR et séquençage. Conclusions : La méthode décrite est à la fois rapide (24 h au lieu de deux semaines pour la culture), sensible et très spécifique. Elle est particulièrement utile dans les cas de teigne du cuir chevelu, dans lesquels le traitement est différent selon l'espèce de dermatophyte et où il s'agit d'un traitement systémique lourd, souvent chez l'enfant.

El objetivo de este trabajo fue comparar la variabilidad, diversidad y distancias genéticas entre cerdos criollos, Pelón Mexicano (CPM) y Cuinos (CC), con Yorkshire, cuanto a los genes candidatos CAST, DECR1, HAL, HFABP4, LEP, LIPE, MCR4, MYOG, RN y CHX, a través de analysis por PCR-RFLP. Se evaluaron 180 cerdos: 59 CPM, 65 CC y 56 Yorkshire. Se analizaron las frecuencias génicas y genotípicas, heterocigosidad, distancias genéticas y árboles filogenéticos entre grupos raciales. Para CAST, DECR1, HFABP4, LEP, MCR4 y CHX las frecuencias génicas y genotípicas fueron diferentes al comparar las tres razas. En LIPE, los CC fueron iguales a los Yorkshire; en cuanto a MYOG, los CPM fueron iguales a los Yorkshire. No hubo diferencias entre poblaciones criollas y Yorkshire en las frecuencias génicas y genotípicas para HAL y RN. Los cerdos Yorkshire presentaron mayor frecuencia en alelos favorables para CAST, LIPE, MCR4 y MYOG, menor frecuencia de DECR1, HFABP4, CHX, y moderada en LEP. La heterocigosidad promedio para todos los genes fue mayor en CPM (0,42±0,05) y similar en CC (0,33±0,06) y Yorkshire (0,35±0,05). Al calcular distancias genéticas con todos los genes, los CC se encuentran más distantes de los Yorkshire.

The objective of this work was to validate, by quantitative PCR in real time (RT-qPCR), genes to be used as reference in studies of gene expression in soybean in drought-stressed trials. Four genes commonly used in soybean were evaluated: Gmβ-actin, GmGAPDH, GmLectin and GmRNAr18S. Total RNA was extracted from six samples: three from roots in a hydroponic system with different drought intensities (0, 25, 50, 75 and 100 minutes of water stress), and three from leaves of plants grown in sand with different soil moistures (15, 5 and 2.5% gravimetric humidity). The raw cycle threshold (Ct) data were analyzed, and the efficiency of each primer was calculated for an overall analysis of the Ct range among the different samples. The GeNorm application was used to evaluate the best reference gene, according to its stability. The GmGAPDH was the least stable gene, with the highest mean values of expression stability (M), and the most stable genes, with the lowest M values, were the Gmβ-actin and GmRNAr18S, when both root and leaves samples were tested. These genes can be used in RT-qPCR as reference gene for expression analysis.

O objetivo deste trabalho foi caracterizar biológica e molecularmente três isolados de Sugarcane mosaic virus (SCMV) de lavouras de milho, analisá-los filogeneticamente e discriminar polimorfismos do genoma. Plantas com sintomas de mosaico e nanismo foram coletadas em lavouras de milho, no Estado de São Paulo e no Município de Rio Verde, GO, e seus extratos foliares foram inoculados em plantas indicadoras e submetidos à análise sorológica com antissoros contra o SCMV, contra o Maize dwarf mosaic virus (MDMV) e contra o Johnsongrass mosaic virus (JGMV). Mudas de sorgo 'Rio' e 'TX 2786' apresentaram sintomas de mosaico após a inoculação dos três isolados, e o DAS-ELISA confirmou a infecção pelo SCMV. O RNA total foi extraído e usado para amplificação por transcriptase reversa seguida de reação em cadeia de polimerase (RT-PCR). Fragmentos específicos foram amplificados, submetidos à análise por polimorfismo de comprimento de fragmento de restrição (RFLP) e sequenciados. Foi possível discriminar os genótipos de SCMV isolados de milho de outros isolados brasileiros do vírus. Alinhamentos múltiplos e análises dos perfis filogenéticos corroboram esses dados e mostram diversidade nas sequências de nucleotídeos que codificam para a proteína capsidial, o que explica o agrupamento separado desses isolados e sugere sua classificação como estirpes distintas, em lugar de simples isolados geográficos.

Molecular diagnosis using real-time polymerase chain reaction (PCR) may allow earlier diagnosis of rickettsiosis. We developed a duplex real-time PCR that amplifies (1) DNA of any rickettsial species and (2) DNA of both typhus group rickettsia, that is, Rickettsia prowazekii and Rickettsia typhi. Primers and probes were selected to amplify a segment of the 16S rRNA gene of Rickettsia spp. for the pan-rickettsial PCR and the citrate synthase gene (gltA) for the typhus group rickettsia PCR. Analytical sensitivity was 10 copies of control plasmid DNA per reaction. No cross-amplification was observed when testing human DNA and 22 pathogens or skin commensals. Real-time PCR was applied to 16 clinical samples. Rickettsial DNA was detected in the skin biopsies of three patients. In one patient with severe murine typhus, the typhus group PCR was positive in a skin biopsy from a petechial lesion and seroconversion was later documented. The two other patients with negative typhus group PCR suffered from Mediterranean and African spotted fever, respectively; in both cases, skin biopsy was performed on the eschar. Our duplex real-time PCR showed a good analytical sensitivity and specificity, allowing early diagnosis of rickettsiosis among three patients, and recognition of typhus in one of them.

O objetivo deste trabalho foi identificar e caracterizar os genes cry3, vip1, vip2 e vip1/vip2 em uma coleção de 1.078 isolados de Bacillus thuringiensis potencialmente tóxicos para larvas de coleópteros. Foram utilizados pares de oligonucleotídeos iniciadores gerais obtidos a partir de regiões conservadas dos genes e do alinhamento de sequências consenso. Posteriormente, os isolados positivos foram caracterizados por meio da técnica de PCR‑RFLP, tendo-se utilizado enzimas de restrição específicas, para identificar novas subclasses de genes nos isolados. Cento e cinquenta e um isolados foram positivos para os genes avaliados, com maior frequência para o gene vip1/vip2 (139 isolados). Pela técnica de PCR‑RFLP, foram observados 14 perfis polimórficos, o que indica a presença de diferentes alelos e, consequentemente, de distintas subclasses desses genes.

We present the application of a real-time quantitative PCR assay, previously developed to measure relative telomere length in humans and mice, to two bird species, the zebra finch Taeniopygia guttata and the Alpine swift Apus melba. This technique is based on the PCR amplification of telomeric (TTAGGG)(n) sequences using specific oligonucleotide primers. Relative telomere length is expressed as the ratio (T/S) of telomere repeat copy number (T) to control single gene copy number (S). This method is particularly useful for comparisons of individuals within species, or where the same individuals are followed longitudinally. We used glyceraldehyde-3-phosphate dehydrogenase (GAPDH) as a single control gene. In both species, we validated our PCR measurements of relative telomere length against absolute measurements of telomere length determined by the conventional method of quantifying telomere terminal restriction fragment (TRF) lengths using both the traditional Southern blot analysis (Alpine swifts) and in gel hybridization (zebra finches). As found in humans and mice, telomere lengths in the same sample measured by TRF and PCR were well correlated in both the Alpine swift and the zebra finch.. Hence, this PCR assay for measurement of bird telomeres, which is fast and requires only small amounts of genomic DNA, should open new avenues in the study of environmental factors influencing variation in telomere length, and how this variation translates into variation in cellular and whole organism senescence.

O objetivo deste trabalho foi identificar e caracterizar molecularmente os alelos-S de cultivares de ameixeira japonesa e verificar a compatibilidade gametofítica entre estes. Foram utilizados dois pares de iniciadores específicos na amplificação dos alelos via PCR, em 18 cultivares: Pluma 7, Gulf Rubi, Blood Plum, Wickson, América, Santa Rosa, Rosa Mineira, Estrela Púrpura, Amarelinha, The First, Harry Pieckstone, Santa Rita, Seleção 16, Seleção A26 (Burbank), Seleção 21, Seleção 19, Methley e Simka. As condições da PCR e as combinações de oligonucleotídeos iniciadores utilizadas permitiram a identificação de alelos-S nas cultivares, bem como a indicação dos polinizadores mais compatíveis. As cultivares América e Santa Rosa, bem como Blood Plum, Wickson, Rosa Mineira, Estrela Púrpura e Seleção 21 apresentam incompatibilidade total entre si, por compartilharem os mesmos alelos.

O objetivo deste trabalho foi avaliar a variação genética do inibidor de tripsina em variedades cultivadas (Glycine max) e silvestres (Glycine soja) de soja. Foram avaliadas as variações genéticas do inibidor de tripsina Kunitz, representado pela proteína 21-kDa (KTI), e do inibidor de tripsina-quimotripsina Bowman-Birk (BBI), em variedades de soja cultivadas (G. max) e selvagens (G. soja). Ensaios de clivagem foram feitos com endonuclease de incompatibilidade heteroduplex, para a detectar mutações no gene de KTI, com uma única nuclease específica de cadeia simples, obtida a partir de extractos de aipo (CEL I). As variedades de soja estudadas apresentaram baixo nível de variação genética em KTI e BBI. A análise por PCR -RFLP dividiu o BBI-A em A1 e A2 e mostrou que o Tib do KTI é o tipo dominante. A digestão com enzimas de restrição não foi capaz de detectar diferenças entre os tipos de ti-null e outros alelos Ti, enquanto o ensaio com endonucleases com incompatibilidade heteroduplex com CEL I pôde detectar o tipo ti-null. O método de digestão com CEL I fornece uma ferramenta genética simples e útil para a análise de SNP. O método apresentado pode ser utilizado como ferramenta para a triagem rápida e útil de genótipos desejáveis em futuros programas de melhoramento de soja.
