We describe the fabrication of a Mach-Zehnder optical modulator in LiNbO3 by femtosecond laser micormachining, which is composed of optical waveguides inscripted by a femtosecond laser and embedded microelectrodes subsequently using femtosecond laser ablation and selective electroless plating. A half-wave voltage close to 19 V is achieved at a wavelength of 632.8 nm with an interaction length of 2.6 mm. This simple and cost-effective technique opens up new opportunities for fabricating integrated electro-optic devices. (C) 2008 Optical Society of America

One of the critical problems currently being faced by agriculture industry in developing nations is the alarming rate of groundwater depletion. Irrigation accounts for over 70% of the total groundwater withdrawn everyday. Compounding this issue is the use of polluting diesel generators to pump groundwater for irrigation. This has made irrigation not only the biggest consumer of groundwater but also one of the major contributors to green house gases. The aim of this thesis is to present a solution to the energy-water nexus. To make agriculture less dependent on fossil fuels, the use of a solar-powered Stirling engine as the power generator for on-farm energy needs is discussed. The Stirling cycle is revisited and practical and ideal Stirling cycles are compared. Based on agricultural needs and financial constraints faced by farmers in developing countries, the use of a Fresnel lens as a solar-concentrator and a Beta-type Stirling engine unit is suggested for sustainable power generation on the farms. To reduce the groundwater consumption and to make irrigation more sustainable, the conceptual idea of using a Stirling engine in drip irrigation is presented. To tackle the shortage of over 37 million tonnes of cold-storage in India, the idea of cost-effective solar-powered on-farm cold storage unit is discussed.

Optical microscopy is an essential tool in biological science and one of the gold standards for medical examinations. Miniaturization of microscopes can be a crucial stepping stone towards realizing compact, cost-effective and portable platforms for biomedical research and healthcare. This thesis reports on implementations of bright-field and fluorescence chip-scale microscopes for a variety of biological imaging applications. The term “chip-scale microscopy” refers to lensless imaging techniques realized in the form of mass-producible semiconductor devices, which transforms the fundamental design of optical microscopes.

Our strategy for chip-scale microscopy involves utilization of low-cost Complementary metal Oxide Semiconductor (CMOS) image sensors, computational image processing and micro-fabricated structural components. First, the sub-pixel resolving optofluidic microscope (SROFM), will be presented, which combines microfluidics and pixel super-resolution image reconstruction to perform high-throughput imaging of fluidic samples, such as blood cells. We discuss design parameters and construction of the device, as well as the resulting images and the resolution of the device, which was 0.66 µm at the highest acuity. The potential applications of SROFM for clinical diagnosis of malaria in the resource-limited settings is discussed.

Next, the implementations of ePetri, a self-imaging Petri dish platform with microscopy resolution, are presented. Here, we simply place the sample of interest on the surface of the image sensor and capture the direct shadow images under the illumination. By taking advantage of the inherent motion of the microorganisms, we achieve high resolution (~1 µm) imaging and long term culture of motile microorganisms over ultra large field-of-view (5.7 mm × 4.4 mm) in a specialized ePetri platform. We apply the pixel super-resolution reconstruction to a set of low-resolution shadow images of the microorganisms as they move across the sensing area of an image sensor chip and render an improved resolution image. We perform longitudinal study of Euglena gracilis cultured in an ePetri platform and image based analysis on the motion and morphology of the cells. The ePetri device for imaging non-motile cells are also demonstrated, by using the sweeping illumination of a light emitting diode (LED) matrix for pixel super-resolution reconstruction of sub-pixel shifted shadow images. Using this prototype device, we demonstrate the detection of waterborne parasites for the effective diagnosis of enteric parasite infection in resource-limited settings.

Then, we demonstrate the adaptation of a smartphone’s camera to function as a compact lensless microscope, which uses ambient illumination as its light source and does not require the incorporation of a dedicated light source. The method is also based on the image reconstruction with sweeping illumination technique, where the sequence of images are captured while the user is manually tilting the device around any ambient light source, such as the sun or a lamp. Image acquisition and reconstruction is performed on the device using a custom-built android application, constructing a stand-alone imaging device for field applications. We discuss the construction of the device using a commercial smartphone and demonstrate the imaging capabilities of our system.

Finally, we report on the implementation of fluorescence chip-scale microscope, based on a silo-filter structure fabricated on the pixel array of a CMOS image sensor. The extruded pixel design with metal walls between neighboring pixels successfully guides fluorescence emission through the thick absorptive filter to the photodiode layer of a pixel. Our silo-filter CMOS image sensor prototype achieves 13-µm resolution for fluorescence imaging over a wide field-of-view (4.8 mm × 4.4 mm). Here, we demonstrate bright-field and fluorescence longitudinal imaging of living cells in a compact, low-cost configuration.

The negative impacts of ambient aerosol particles, or particulate matter (PM), on human health and climate are well recognized. However, owing to the complexity of aerosol particle formation and chemical evolution, emissions control strategies remain difficult to develop in a cost effective manner. In this work, three studies are presented to address several key issues currently stymieing California's efforts to continue improving its air quality.

Gas-phase organic mass (GPOM) and CO emission factors are used in conjunction with measured enhancements in oxygenated organic aerosol (OOA) relative to CO to quantify the significant lack of closure between expected and observed organic aerosol concentrations attributable to fossil-fuel emissions. Two possible conclusions emerge from the analysis to yield consistency with the ambient organic data: (1) vehicular emissions are not a dominant source of anthropogenic fossil SOA in the Los Angeles Basin, or (2) the ambient SOA mass yields used to determine the SOA formation potential of vehicular emissions are substantially higher than those derived from laboratory chamber studies. Additional laboratory chamber studies confirm that, owing to vapor-phase wall loss, the SOA mass yields currently used in virtually all 3D chemical transport models are biased low by as much as a factor of 4. Furthermore, predictions from the Statistical Oxidation Model suggest that this bias could be as high as a factor of 8 if the influence of the chamber walls could be removed entirely.

Once vapor-phase wall loss has been accounted for in a new suite of laboratory chamber experiments, the SOA parameterizations within atmospheric chemical transport models should also be updated. To address the numerical challenges of implementing the next generation of SOA models in atmospheric chemical transport models, a novel mathematical framework, termed the Moment Method, is designed and presented. Assessment of the Moment Method strengths and weaknesses provide valuable insight that can guide future development of SOA modules for atmospheric CTMs.

Finally, regional inorganic aerosol formation and evolution is investigated via detailed comparison of predictions from the Community Multiscale Air Quality (CMAQ version 4.7.1) model against a suite of airborne and ground-based meteorological measurements, gas- and aerosol-phase inorganic measurements, and black carbon (BC) measurements over Southern California during the CalNex field campaign in May/June 2010. Results suggests that continuing to target sulfur emissions with the hopes of reducing ambient PM concentrations may not the most effective strategy for Southern California. Instead, targeting dairy emissions is likely to be an effective strategy for substantially reducing ammonium nitrate concentrations in the eastern part of the Los Angeles Basin.

This work concerns itself with the possibility of solutions, both cooperative and market based, to pollution abatement problems. In particular, we are interested in pollutant emissions in Southern California and possible solutions to the abatement problems enumerated in the 1990 Clean Air Act. A tradable pollution permit program has been implemented to reduce emissions, creating property rights associated with various pollutants.

Before we discuss the performance of market-based solutions to LA's pollution woes, we consider the existence of cooperative solutions. In Chapter 2, we examine pollutant emissions as a trans boundary public bad. We show that for a class of environments in which pollution moves in a bi-directional, acyclic manner, there exists a sustainable coalition structure and associated levels of emissions. We do so via a new core concept, one more appropriate to modeling cooperative emissions agreements (and potential defection from them) than the standard definitions.

However, this leaves the question of implementing pollution abatement programs unanswered. While the existence of a cost-effective permit market equilibrium has long been understood, the implementation of such programs has been difficult. The design of Los Angeles' REgional CLean Air Incentives Market (RECLAIM) alleviated some of the implementation problems, and in part exacerbated them. For example, it created two overlapping cycles of permits and two zones of permits for different geographic regions. While these design features create a market that allows some measure of regulatory control, they establish a very difficult trading environment with the potential for inefficiency arising from the transactions costs enumerated above and the illiquidity induced by the myriad assets and relatively few participants in this market.

It was with these concerns in mind that the ACE market (Automated Credit Exchange) was designed. The ACE market utilizes an iterated combined-value call market (CV Market). Before discussing the performance of the RECLAIM program in general and the ACE mechanism in particular, we test experimentally whether a portfolio trading mechanism can overcome market illiquidity. Chapter 3 experimentally demonstrates the ability of a portfolio trading mechanism to overcome portfolio rebalancing problems, thereby inducing sufficient liquidity for markets to fully equilibrate.

With experimental evidence in hand, we consider the CV Market's performance in the real world. We find that as the allocation of permits reduces to the level of historical emissions, prices are increasing. As of April of this year, prices are roughly equal to the cost of the Best Available Control Technology (BACT). This took longer than expected, due both to tendencies to mis-report emissions under the old regime, and abatement technology advances encouraged by the program. Vve also find that the ACE market provides liquidity where needed to encourage long-term planning on behalf of polluting facilities.

We propose a novel highly sensitive wave front detection method for a quick check of a flat wave front by taking advantage of a non-zero-order pi phase plate that yields a non-zero-order diffraction pattern. When a light beam with a flat wave front illuminates a phase plate, the zero-order intensity is zero. When there is a slight distortion of the wave front, the zero-order intensity increases. The ratio of first-order intensity to that of zero-order intensity is used as the criterion with which to judge whether the wave front under test is flat, eliminating the influence of background light. Experimental results demonstrate that this method is efficient, robust, and cost-effective and should be highly interesting for a quick check of a flat wave front of a large-aperture laser beam and adaptive optical systems. Amphibian declines and extinctions have been documented around the world, often in protected natural areas. Concern for this trend has prompted the U.S. Geological Survey and the National Park Service to document all species of amphibians that occur within U.S. National Parks and to search for any signs that amphibians may be declining. This study, an inventory of amphibian species in Big Cypress National Preserve, was conducted from 2002 to 2003. The goals of the project were to create a georeferenced inventory of amphibian species, use new analytical techniques to estimate proportion of sites occupied by each species, look for any signs of amphibian decline (missing species, disease, die-offs, and so forth.), and to establish a protocol that could be used for future monitoring efforts. Several sampling methods were used to accomplish these goals. Visual encounter surveys and anuran vocalization surveys were conducted in all habitats throughout the park to estimate the proportion of sites or proportion of area occupied (PAO) by each amphibian species in each habitat. Opportunistic collections, as well as limited drift fence data, were used to augment the visual encounter methods for highly aquatic or cryptic species. A total of 545 visits to 104 sites were conducted for standard sampling alone, and 2,358 individual amphibians and 374 reptiles were encountered. Data analysis was conducted in program PRESENCE to provide PAO estimates for each of the anuran species. All of the amphibian species historically found in Big Cypress National Preserve were detected during this project. At least one individual of each of the four salamander species was captured during sampling. Each of the anuran species in the preserve was adequately sampled using standard herpetological sampling methods, and PAO estimates were produced for each species of anuran by habitat. This information serves as an indicator of habitat associations of the species and relative abundance of sites occupied, but it will also be useful as a comparative baseline for future monitoring efforts. In addition to sampling for amphibians, all encounters with reptiles were documented. The sampling methods used for detecting amphibians are also appropriate for many reptile species. These reptile locations are included in this report, but the number of reptile observations was not sufficient to estimate PAO for reptile species. We encountered 35 of the 46 species of reptiles believed to be present in Big Cypress National Preserve during this study, and evidence exists of the presence of four other reptile species in the Preserve. This study found no evidence of amphibian decline in Big Cypress National Preserve. Although no evidence of decline was observed, several threats to amphibians were identified. Introduced species, especially the Cuban treefrog (Osteopilus septentrionalis), are predators and competitors with several native frog species. The recreational use of off-road vehicles has the potential to affect some amphibian populations, and a study on those potential impacts is currently underway. Also, interference by humans with the natural hydrologic cycle of south Florida has the potential to alter the amphibian community. Continued monitoring of the amphibian species in Big Cypress National Preserve is recommended. The methods used in this study were adequate to produce reliable estimates of the proportion of sites occupied by most anuran species, and are a cost-effective means of determining the status of their populations.

The dispersion compensation effect of the chirped fiber grating (CFG) is analyzed theoretically, and analytic expressions are derived for composite second-order (CSO) distortion in analog modulated sub-carrier multiplexed (AM-SCM) cable television (CATV) systems with externally and directly modulated transmitters. Simulations are given for the two kinds of modulations and for standard single mode fiber and non-zero dispersion shift fiber (NZDSF) systems. The results show that CFG could be used as a dispersion compensator in directly modulated systems, but its dispersion coefficient should be adjusted much more precisely than the externally modulated system. The requirements for the NZDSF system could be loosened much. It is proposed that directly modulated source may be used as a transmitter in CATV systems combined with tunable CFG dispersion compensator being adjusted precisely, which may be more cost-effective than externally modulation technology. Recent advances in our knowledge of the genetic structure of human caliciviruses (HuCVs) and small round-structured viruses (SRSVs) have led to the development of polymerase chain reaction (PCR)-based molecular tests specific for these viruses. These methods have been developed to detect a number of human pathogenic viruses in environmental samples including water, sewage and shellfish. HuCVs and SRSVs are not culturable, and no animal model is currently available. Therefore there is no convenient method of preparing viruses for study or for reagent production. One problem facing those attempting to use PCR-based methods for the detection of HuCVs and SRSVs is the lack of a suitable positive control substrate. This is particularly important when screening complex samples in which the levels of inhibitors present may significantly interfere with amplificiation. Regions within the RNA polymerase regions of two genetically distinct human caliciviruses have been amplified and used to produce recombinant baculoviruses which express RNA corresponding to the calicivirus polymerase. This RNA is being investigated as a positive control substrate for PCR testing, using current diagnostic primer sets. Recombinant baculovirus technology will enable efficient and cost-effective production of large quantities of positive control RNA with a specific known genotype. We consider the development of these systems as essential for successful screening and monitoring applications.

Esta dissertação tem como objetivo estudar um método para estimar a velocidade de veículos ferroviários usando processamento de vídeo. O sistema proposto consiste na utilização de câmeras ao longo das vias férreas que permitam não só o monitoramento do tráfego ferroviário, mas cujo vídeo captado possa ser utilizado para a obtenção de estimativas para a velocidade instantânea dos trens que por ela trafegam. Tal sistema seria utilizado independentemente dos sistemas de controle já utilizados pela operadora do sistema ferroviário, permitindo que os controladores possam ter uma segunda análise no caso de falha da primeira, assim como um modelo que permita avaliar a velocidade instantânea do veículo ferroviário ao longo do percurso. Os algoritmos de rastreamento empregados para esse fim abordaram diferentes métodos. Confrontaram-se os resultados obtidos com os algoritmos propostos com os dados empíricos de forma a determinar aquele com melhor resposta dada as características do sistema. O algoritmo que apresentou os melhores resultados emprega um único bloco de referência para todos os quadros comparados. A métrica de similaridade responsável por determinar quais blocos são mais ou menos similares dentro do universo de busca estipulado é a soma de diferenças absolutas (SAD, Sum of Absolute Differences). O tempo de processamento requerido por cada um dos métodos de rastreamento estudados também foi considerado nas avaliações de resultados apresentadas. Uma comparação realizada entre as velocidades coletadas e aquelas informadas pelo sistema de controle mostraram que os resultados obtidos com o sistema atual, utilizando a sinalização apenas por circuito de via apresenta resultados pouco confiáveis com erros bastante significativos. Os resultados obtidos com o sistema proposto apresentaram erros menores quando comparados àqueles obtidos pelo sistema vigente, apresentando-se assim como uma solução viável e de baixo custo quando comparada às técnicas atualmente empregadas para a medida de velocidade de trens.

As espécies de corais invasores, Tubastraea tagusensis e T. coccinea foram acidentalmente introduzidos no Brasil através de plataformas de petróleo. O rápido crescimento e estágio reprodutivo, competição contra espécies nativas, defesas químicas contra predadores e competidores naturais e uso amplo em diferentes substratos utilizados contribuem para o sucesso e expansão de Tubastraea spp. na costa brasileira. O presente estudo teve dois objetivos principais: 1) investigar uma metodologia que resulte em uma maior eficiência e custo-benefício nos processsos de monitoramento dos corais invasores Tubastraea spp. no litoral brasileiro; 2) mapear a distribuição geográfica, caracterizar as populações e estudar o efeito da inserção dos corais na comunidade bêntica de costões rochosos do litoral norte do estado de São Paulo (LNSP). O primeiro avaliou quatro metodologias, comparando o método do censo visual, e outras três metodologias que utilizam fotografia e filmagem. O método do censo visual mostrou ser mais eficiente na obtenção dos resultados quando comparado com os outros métodos, principalmente para identificar pequenos organismos. Contudo, seu tempo em campo e seus custos foram maiores. O segundo utilizou o método visual para estudar o efeito da inserção dos corais invasores na comunidade local do LNSP. Ainda, foi realizado um monitoramento espacial semi-quantitativo em larga escala para caracterizar a distribuição espacial dos corais invasores; transectos com quadrados amostrais foram usados para estimar a densidade de Tubastraea ao longo da profundidade, e transectos e arcos graduados empregados para estimar a ocorrência de colônias em diferentes inclinações do substrato, no LNSP. Os corais invasores estão aumentado sua distribuição, causando diversos impactos nas comunidades e nos organismos nativos. T. tagusensis é comumente encontrado dominando diversos costões rochosos, com uma densidade maior em ambientes mais profundos e com maior ocorência em substratos de inclinções verticais e negativas no LNSP. A erradicação e/ou controle do coral invasor é recomendado no litoral brasileiro, principalmente onde as populações estão isoladas ou ainda são pequenas.

Several insectivorous bats have included fish in their diet, yet little is known about the processes underlying this trophic shift. We performed three field experiments with wild fishing bats to address how they manage to discern fish from insects and adapt their hunting technique to capture fish. We show that bats react only to targets protruding above the water and discern fish from insects based on prey disappearance patterns. Stationary fish trigger short and shallow dips and a terminal echolocation pattern with an important component of the narrowband and low frequency calls. When the fish disappears during the attack process, bats regulate their attack increasing the number of broadband and high frequency calls in the last phase of the echolocation as well as by lengthening and deepening their dips. These adjustments may allow bats to obtain more valuable sensorial information and to perform dips adjusted to the level of uncertainty on the location of the submerged prey. The observed ultrafast regulation may be essential for enabling fishing to become cost-effective in bats, and demonstrates the ability of bats to rapidly modify and synchronise their sensorial and motor features as a response to last minute stimulus variations.

In many micro- and nano-scale technological applications high sensitivity displacement sensors are needed, especially in ultraprecision metrology and manufacturing. In this work a new way of sensing displacement based on radio frequency resonant cavities is presented and experimentally demonstrated using a first laboratory prototype. The principle of operation of the new transducer is summarized and tested. Furthermore, an electronic interface that can be used together with the displacement transducer is designed and proved. It has been experimentally demonstrated that very high and linear sensitivity characteristic curves, in the range of some kHz/nm; are easily obtainable using this kind of transducer when it is combined with a laboratory network analyzer. In order to replace a network analyzer and provide a more affordable, self-contained, compact solution, an electronic interface has been designed, preserving as much as possible the excellent performance of the transducer, and turning it into a true standalone positioning sensor. The results obtained using the transducer together with a first prototype of the electronic interface built with cheap discrete elements show that positioning accuracies in the micrometer range are obtainable using this cost-effective solution. Better accuracies would also be attainable but using more involved and costly electronics interfaces.
