Contexte La connectomique, ou la cartographie des connexions neuronales, est un champ de recherche des neurosciences évoluant rapidement, promettant des avancées majeures en ce qui concerne la compréhension du fonctionnement cérébral. La formation de circuits neuronaux en réponse à des stimuli environnementaux est une propriété émergente du cerveau. Cependant, la connaissance que nous avons de la nature précise de ces réseaux est encore limitée. Au niveau du cortex visuel, qui est l’aire cérébrale la plus étudiée, la manière dont les informations se transmettent de neurone en neurone est une question qui reste encore inexplorée. Cela nous invite à étudier l’émergence des microcircuits en réponse aux stimuli visuels. Autrement dit, comment l’interaction entre un stimulus et une assemblée cellulaire est-elle mise en place et modulée? Méthodes En réponse à la présentation de grilles sinusoïdales en mouvement, des ensembles neuronaux ont été enregistrés dans la couche II/III (aire 17) du cortex visuel primaire de chats anesthésiés, à l’aide de multi-électrodes en tungstène. Des corrélations croisées ont été effectuées entre l’activité de chacun des neurones enregistrés simultanément pour mettre en évidence les liens fonctionnels de quasi-synchronie (fenêtre de ± 5 ms sur les corrélogrammes croisés corrigés). Ces liens fonctionnels dévoilés indiquent des connexions synaptiques putatives entre les neurones. Par la suite, les histogrammes peri-stimulus (PSTH) des neurones ont été comparés afin de mettre en évidence la collaboration synergique temporelle dans les réseaux fonctionnels révélés. Enfin, des spectrogrammes dépendants du taux de décharges entre neurones ou stimulus-dépendants ont été calculés pour observer les oscillations gamma dans les microcircuits émergents. Un indice de corrélation (Rsc) a également été calculé pour les neurones connectés et non connectés. Résultats Les neurones liés fonctionnellement ont une activité accrue durant une période de 50 ms contrairement aux neurones fonctionnellement non connectés. Cela suggère que les connexions entre neurones mènent à une synergie de leur inter-excitabilité. En outre, l’analyse du spectrogramme dépendant du taux de décharge entre neurones révèle que les neurones connectés ont une plus forte activité gamma que les neurones non connectés durant une fenêtre d’opportunité de 50ms. L’activité gamma de basse-fréquence (20-40 Hz) a été associée aux neurones à décharge régulière (RS) et l’activité de haute fréquence (60-80 Hz) aux neurones à décharge rapide (FS). Aussi, les neurones fonctionnellement connectés ont systématiquement un Rsc plus élevé que les neurones non connectés. Finalement, l’analyse des corrélogrammes croisés révèle que dans une assemblée neuronale, le réseau fonctionnel change selon l’orientation de la grille. Nous démontrons ainsi que l’intensité des relations fonctionnelles dépend de l’orientation de la grille sinusoïdale. Cette relation nous a amené à proposer l’hypothèse suivante : outre la sélectivité des neurones aux caractères spécifiques du stimulus, il y a aussi une sélectivité du connectome. En bref, les réseaux fonctionnels «signature » sont activés dans une assemblée qui est strictement associée à l’orientation présentée et plus généralement aux propriétés des stimuli. Conclusion Cette étude souligne le fait que l’assemblée cellulaire, plutôt que le neurone, est l'unité fonctionnelle fondamentale du cerveau. Cela dilue l'importance du travail isolé de chaque neurone, c’est à dire le paradigme classique du taux de décharge qui a été traditionnellement utilisé pour étudier l'encodage des stimuli. Cette étude contribue aussi à faire avancer le débat sur les oscillations gamma, en ce qu'elles surviennent systématiquement entre neurones connectés dans les assemblées, en conséquence d’un ajout de cohérence. Bien que la taille des assemblées enregistrées soit relativement faible, cette étude suggère néanmoins une intrigante spécificité fonctionnelle entre neurones interagissant dans une assemblée en réponse à une stimulation visuelle. Cette étude peut être considérée comme une prémisse à la modélisation informatique à grande échelle de connectomes fonctionnels.

With rapid increases in student fees reflecting moves towards a QUASI Market model of Higher Education in the UK and across much of the Western World[1], many universities find themselves having to meet progressively higher levels of student expectations[2]. This is particularly the case at undergraduate level, where increases in fees over the past decade have far exceeded inflation. Yet with so much attention on ‘consumer savvy’ undergraduates, the question of whether Master’s level students’ expectations are matched by their experiences is one which remains largely unanswered. Grounded in an empirically grounded approach to learning and teaching developed by the paper authors[3], this paper sets out to being to answer this question. In doing so it makes a distinctive contribution to debates about graduate level engineering education and concludes with a number of recommendations. Discussion: The ‘MSc: Managing Expectations’ Project analyses the expectations and experiences of Graduate level Engineering Management Students over a two year period. Focusingon the ‘student experience’, three main concepts are identified as being particular relevant to enhancing learning [3]: Relationships: Variety: Synergy. Relationships: Based on empirical research, the significance of Relationships within the academic environment is discussed with particular attention being paid to the value of students’ social and academic support networks, including academic tutoring. Variety: Grounded in a statistical analysis of ‘engagement data’ together with survey and interview findings, the concept of variety critically examines students’ perspectives and experiencesof different approaches to learning and teaching. Synergy: Possibly the most important concept discussed within this paper, the need for constructively aligned curriculum is extended to reflect the students’ apriori knowledge and experienceas well as employer and societal demands and expectations. The conclusion brings the different concepts within the discussion together, providing a set of practical recommendations for colleagues working both at graduate and undergraduate level. An aerosol time-of-flight mass spectrometer (ATOFMS) was deployed for the measurement of the size resolved chemical composition of single particles at a site in Cork Harbour, Ireland for three weeks in August 2008. The ATOFMS was co-located with a suite of semi-continuous instrumentation for the measurement of particle number, elemental carbon (EC), organic carbon (OC), sulfate and particulate matter smaller than 2.5 μm in diameter (PM2.5). The temporality of the ambient ATOFMS particle classes was subsequently used in conjunction with the semi-continuous measurements to apportion PM2.5 mass using positive matrix factorisation. The synergy of the single particle classification procedure and positive matrix factorisation allowed for the identification of six factors, corresponding to vehicular traffic, marine, long-range transport, various combustion, domestic solid fuel combustion and shipping traffic with estimated contributions to the measured PM2.5 mass of 23%, 14%, 13%, 11%, 5% and 1.5% respectively. Shipping traffic was found to contribute 18% of the measured particle number (20–600 nm mobility diameter), and thus may have important implications for human health considering the size and composition of ship exhaust particles. The positive matrix factorisation procedure enabled a more refined interpretation of the single particle results by providing source contributions to PM2.5 mass, while the single particle data enabled the identification of additional factors not possible with typical semi-continuous measurements, including local shipping traffic.

To provide biological insights into transcriptional regulation, a couple of groups have recently presented models relating the promoter DNA-bound transcription factors (TFs) to downstream gene’s mean transcript level or transcript production rates over time. However, transcript production is dynamic in response to changes of TF concentrations over time. Also, TFs are not the only factors binding to promoters; other DNA binding factors (DBFs) bind as well, especially nucleosomes, resulting in competition between DBFs for binding at same genomic location. Additionally, not only TFs, but also some other elements regulate transcription. Within core promoter, various regulatory elements influence RNAPII recruitment, PIC formation, RNAPII searching for TSS, and RNAPII initiating transcription. Moreover, it is proposed that downstream from TSS, nucleosomes resist RNAPII elongation.
Here, we provide a machine learning framework to predict transcript production rates from DNA sequences. We applied this framework in the S. cerevisiae yeast for two scenarios: a) to predict the dynamic transcript production rate during the cell cycle for native promoters; b) to predict the mean transcript production rate over time for synthetic promoters. As far as we know, our framework is the first successful attempt to have a model that can predict dynamic transcript production rates from DNA sequences only: with cell cycle data set, we got Pearson correlation coefficient Cp = 0.751 and coefficient of determination r2 = 0.564 on test set for predicting dynamic transcript production rate over time. Also, for DREAM6 Gene Promoter Expression Prediction challenge, our fitted model outperformed all participant teams, best of all teams, and a model combining best team’s k-mer based sequence features and another paper’s biologically mechanistic features, in terms of all scoring metrics.
Moreover, our framework shows its capability of identifying generalizable fea- tures by interpreting the highly predictive models, and thereby provide support for associated hypothesized mechanisms about transcriptional regulation. With the learned sparse linear models, we got results supporting the following biological insights: a) TFs govern the probability of RNAPII recruitment and initiation possibly through interactions with PIC components and transcription cofactors; b) the core promoter amplifies the transcript production probably by influencing PIC formation, RNAPII recruitment, DNA melting, RNAPII searching for and selecting TSS, releasing RNAPII from general transcription factors, and thereby initiation; c) there is strong transcriptional synergy between TFs and core promoter elements; d) the regulatory elements within core promoter region are more than TATA box and nucleosome free region, suggesting the existence of still unidentified TAF-dependent and cofactor-dependent core promoter elements in yeast S. cerevisiae; e) nucleosome occupancy is helpful for representing +1 and -1 nucleosomes’ regulatory roles on transcription.

Ocean acidification (OA) is expected to reduce the net ecosystem calcification (NEC) rates and overall accretion of coral reef ecosystems. However, despite the fact that sediments are the most abundant form of calcium carbonate (CaCO3) in coral reef ecosystems and their dissolution may be more sensitive to OA than biogenic calcification, the impacts of OA induced sediment dissolution on coral reef NEC rates and CaCO3 accretion are poorly constrained. Carbon dioxide addition and light attenuation experiments were performed at Heron Island, Australia in an attempt to tease apart the influence of OA and organic metabolism (e.g. respiratory CO2 production) on CaCO3 dissolution. Overall, CaCO3 dissolution rates were an order of magnitude more sensitive to elevated CO2 and decreasing seawater aragonite saturation state (Omega Ar; 300-420% increase in dissolution per unit decrease in Omega Ar) than published reductions in biologically mediated calcification due to OA. Light attenuation experiments led to a 70% reduction in net primary production (NPP), which subsequently induced an increase in daytime (115%) and net diel (375%) CaCO3 dissolution rates. High CO2 and low light acted in synergy to drive a 575% increase in net diel dissolution rates. Importantly, disruptions to the balance of photosynthesis and respiration (P/R) had a significant effect on daytime CaCO3 dissolution, while average water column ?Ar was the main driver of nighttime dissolution rates. A simple model of platform-integrated dissolution rates was developed demonstrating that seasonal changes in photosynthetically active radiation (PAR) can have an important effect on platform integrated CaCO3 sediment dissolution rates. The considerable response of CaCO3 sediment dissolution to elevated CO2 means that much of the response of coral reef communities and ecosystems to OA could be due to increases in CaCO3 sediment and framework dissolution, and not decreases in biogenic calcification.

The development of cost-effective and reliable methods for the synthesis and separation of asymmetric compounds is paramount in helping to meet society’s ever-growing demand for chiral small molecules. Of these methods, chiral heterogeneous supports are particularly appealing as they allow for the reuse of the chiral source. One such support, based on the synergy between chiral organic units and structurally stable inorganic silicon scaffolds are periodic mesoporous organosilicas (PMOs). In the work described herein, I examine some of the factors governing the transmission of chirality between chiral dopants and prochiral bulk phases in chiral PMO materials. In particular, the exploration of 1,1’-binaphthalene-bridged chiral dopants with a focus on the point of attachment into the materials. Moreover, the effects of ordering in the materials are examined and reveal that chirality transfer is more facile in materials with molecular-scale order then those containing amorphous walls. Secondly, the issues surrounding the synthesis and purification of aryl-triethoxysilanes as siloxane precursors are addressed. Both the introduction of a two-carbon linker and the direct attachment of allyl and mixed allyldiethoxysilane species are explored. This work demonstrates that allyldiethoxysilanes are ideal, in that they are stable enough to permit facile synthesis, while still being able to hydrolyze completely to produce well-ordered materials. Lastly, the production of new bulk phases for chiral PMO materials is examined by introducing new prochiral nitrogen-containing siloxane precursors. Biphenyldiamine and bipyridine-bridged siloxane precursors are readily synthesized on reasonable scales. Their use as the bulk siloxane precursor in the production of PMO materials however, is precluded by insufficient gelation and additional siloxane precursors are necessary for the production of ordered materials. In addition to the research detailed above that forms the body of this thesis, two short works are appended. The first details the production of polythiophene assemblies mediated through coordination nanospaces, while the second explores the production of N-heterocyclic carbene functionalized gold nanoparticles through ligand exchange.

Strategic supply chain optimization (SCO) problems are often modelled as a two-stage optimization problem, in which the first-stage variables represent decisions on the development of the supply chain and the second-stage variables represent decisions on the operations of the supply chain. When uncertainty is explicitly considered, the problem becomes an intractable infinite-dimensional optimization problem, which is usually solved approximately via a scenario or a robust approach. This paper proposes a novel synergy of the scenario and robust approaches for strategic SCO under uncertainty. Two formulations are developed, namely, naïve robust scenario formulation and affinely adjustable robust scenario formulation. It is shown that both formulations can be reformulated into tractable deterministic optimization problems if the uncertainty is bounded with the infinity-norm, and the uncertain equality constraints can be reformulated into deterministic constraints without assumption of the uncertainty region. Case studies of a classical farm planning problem and an energy and bioproduct SCO problem demonstrate the advantages of the proposed formulations over the classical scenario formulation. The proposed formulations not only can generate solutions with guaranteed feasibility or indicate infeasibility of a problem, but also can achieve optimal expected economic performance with smaller numbers of scenarios.

A new approach for overcoming the language and culture barriers to participation in MOOCs is reported. It is hypothesised that the juxtaposition of English as the language of instruction, used for interacting with course materials, and one’s preferred language as the language of participation, used for interaction with peers and facilitators, is preferable to ‘English only’ for participation in a MOOC. The HANDSON MOOC included seven teams of facilitators, each catering for a different language community. Facilitators were responsible for promoting active participation and peer tutoring. Comparing language groups revealed a series of predictors of intention to learn, some of which became apparent in the first days of the MOOC already. The comparison also uncovered four critical factors that influence participation: facilitation, language of participation, group size, and a pre-existing sense of community. Especially crucial was reaching a sufficient number of active participants during the first week. We conclude that multilingual facilitation activates participation in MOOCs in various ways; and that synergy between the four aforementioned factors is critical for the formation of the learning network that supports a social dynamics of active participation. Our approach suggests future targets for the development of the multilingual and community potential of MOOCs.

This study describes the design and characterisation of the rheological and mechanical properties of binary polymeric systems composed of 2-Hydroxypropylcellulose and ɩ-carrageenan, designed as ophthalmic viscoelastic devices (OVDs). Platforms were characterised using dilute solution, flow and oscillatory rheometry and texture profile analysis. Rheological synergy between the two polymers was observed both in the dilute and gel states. All platforms exhibited pseudoplastic flow. Increasing polymer concentrations significantly decreased the loss tangent and rate index yet increased the storage and loss moduli, consistency, gel hardness, compressibility and adhesiveness, the latter being related to the in-vivo retention properties of the platforms. Binary polymeric platforms exhibited unique physicochemical properties, properties that could not be engineered using mono-polymeric platforms. Using characterisation methods that provide information relevant to their clinical performance, low-cost binary platforms (3% hydroxypropylcellulose and either 1% or 2% ɩ-carrageenan) were identified that exhibited rheological, textural and viscoelastic properties advantageous for use as OVDs.

One of the most important civic phenomena emerging from favelas in Rio de Janeiro today is “community (photo)journalism”, which is practised by favela residents who are trained in journalistic and artistic techniques to raise critical awareness and promote political mobilisation in- and outside favelas. This paper looks at some of the work produced at one training place for community photographers, the agency-school Imagens do Povo (“Images of the People”) in Nova Holanda, a favela located in Rio’s North Zone. Using an ethnographic approach, this article first provides an account of the working practices of the School and its photographers. This is followed by a discussion of a small sample of their photographic work, for which we employ a social semiotic paradigm of image analysis. This methodological synergy provides insights into how these journalists document long-term structural as well as “spectacular” violence in favelas, while at the same time striving to capture some of the “beauty” of these communities. The paper concludes that this form of photographic work constitutes an important step towards a more analytical brand of journalism with different news values that encourage a more context-sensitive approach to covering urban violence and favela life.

It has been recently shownthat localfield potentials (LFPs)fromthe auditory and visual cortices carry information about sensory stimuli, but whether this is a universal property of sensory cortices remains to be determined. Moreover, little is known about the temporal dynamics of sensory information contained in LFPs following stimulus onset. Here we investigated the time course of the amount of stimulus information in LFPs and spikes from the gustatory cortex of awake rats subjected to tastants and water delivery on the tongue. We found that the phase and amplitude of multiple LFP frequencies carry information about stimuli, which have specific time courses after stimulus delivery. The information carried by LFP phase and amplitude was independent within frequency bands, since the joint information exhibited neither synergy nor redundancy. Tastant information in LFPs was also independent and had a different time course from the information carried by spikes. These findings support the hypothesis that the brain uses different frequency channels to dynamically code for multiple features of a stimulus.

The basic objective of this work is to evaluate the durability of self-compacting concrete (SCC) produced in binary and ternary mixes using fly ash (FA) and limestone filler (LF) as partial replacement of cement. The main characteristics that set SCC apart from conventional concrete (fundamentally its fresh state behaviour) essentially depend on the greater or lesser content of various constituents, namely: greater mortar volume (more ultrafine material in the form of cement and mineral additions); proper control of the maximum size of the coarse aggregate; use of admixtures such as superplasticizers. Significant amounts of mineral additions are thus incorporated to partially replace cement, in order to improve the workability of the concrete. These mineral additions necessarily affect the concrete's microstructure and its durability. Therefore, notwithstanding the many well-documented and acknowledged advantages of SCC, a better understanding its behaviour is still required, in particular when its composition includes significant amounts of mineral additions. An ambitious working plan was devised: first, the SCC's microstructure was studied and characterized and afterwards the main transport and degradation mechanisms of the SCC produced were studied and characterized by means of SEM image analysis, chloride migration, electrical resistivity, and carbonation tests. It was then possible to draw conclusions about the SCC's durability. The properties studied are strongly affected by the type and content of the additions.
