实验室前期工作证明OsRAA1在玉米泛素启动子驱动下组成型表达,可以抑制水稻初生根的生长,促进不定根的形成,形成不同程度螺旋状的初生根,根的向地性反应减缓,这些表型和野生型水稻用生长素处理的表型类似,而且OsRAA1基因的转录受生长素诱导,这些结果表明OsRAA1可能参与了生长素的信号转导途径。但这些表型产生的机理还不是很清楚。在水稻中,茉莉酸在根发育过程中的作用多为生理实验的报道;拟南芥中的研究表明生长素信号转导和茉莉酸信号转导可能都受26S蛋白酶体的调控。由此我们推测茉莉酸在根的发育过程中可能也起着同样的促进作用。本论文在超表达OsRAA1水稻基础上旨在克隆新基因,并对新基因功能进行研究,以探讨茉莉酸在水稻根发育过程中的分子机理,并对生长素和茉莉酸信号转导的关系进行探讨。   首先运用双向电泳技术结合质谱分析技术,在超表达OsRAA1水稻背景下发现了受体激酶家族DUF26的一个成员明显下调,我们命名为OsRMC(Oryza sativa Root Meander and Curling,AAL87185),Western杂交进一步证明了这个结果。   OsRMC位于4号染色体,信息学分析表明只有一个拷贝,没有内含子,ORF阅读框为777bp,编码的蛋白分子量为27.9 kDa,等电点(pI)为5.01。对该蛋白进行同源性比较发现,其含有2个C-X8-C-X2-C基序(Cys-rich repeat, CRR)即半胱氨酸富集区,其中第四个半胱氨酸残基不保守,该基序会形成二硫键,编码两个未知功能的DUF26(Domain Unknown Function 26)结构域。OsRMC由一个信号肽和两个CRR区组成,但没有跨膜区和激酶区。RT-PCR显示OsRMC可能是组成型表达的基因;亚细胞实验表明OsRMC是膜定位的蛋白。Western blot显示OsRMC受茉莉酸诱导表达,受生长素的抑制。   RNAiOsRMC转基因水稻在暗处培养时,抑制了初生根的生长,使侧根数目减少,但促进了不定根的生长和数目的增加;第二叶鞘变短,这些表型和前人报道的外源茉莉酸处理野生型的表型一致。转基因对生长素信号转导和合成没有影响,但初生根和第二叶鞘对外源茉莉酸更加敏感,说明RNAiOsRMC转基因水稻可能增强了茉莉酸信号转导途径。分析转基因水稻的茉莉酸信号转导途径部分相关基因的表达变化,根中受茉莉酸信号转导特异诱导的病原相关基因RSOsPR10的表达明显增多,而JAmyb和OsNDPK1的表达没有变化,证实转基因增强了茉莉酸信号转导其中的一个路径;进一步分析茉莉酸合成途径12-OXO-PDA(12-氧代-顺,顺-10,15-植物二烯酸)还原酶基因OsOPR的表达发现与野生型没有明显差别,说明转基因可能没有影响体内的茉莉酸合成途径。RNAiOsRMC转基因水稻的初生根比野生型的更容易发生弯曲,实验表明培养过程中茉莉酸和背触反应(negative thigmotropism)共同作用使转基因的初生根更容易发生卷曲,而光信号会增强卷曲程度。但RNAiOsRMC转基因水稻并没有影响根的向地性,暗示RNAiOsRMC转基因可能增强了根的回旋运动或(和)背触反应,从而促进了根的弯曲和卷曲。这些结果证明OsRMC参与的茉莉酸信号转导过程在水稻根的发育、弯曲和卷曲过程中起着重要的促进作用。通过对超表达OsRAA1和RNAiOsRMC转基因水稻的分析,说明水稻中存在着生长素信号转导促进茉莉酸信号转导的途径。   综合以上实验结果认为,OsRAA1调控了受体激酶家族DUF26的一个成员OsRMC,使其表达量降低,该过程增强了茉莉酸信号转导途径;确认了受体激酶家族DUF26的基因具有重要的生物学功能,证实了OsRMC调控的茉莉酸信号转导在水稻根系发育、根弯曲和卷曲过程中具有重要的促进作用;证明水稻中存在着生长素信号转导促进茉莉酸信号转导的途径,为完善各种植物激素调控水稻根系发育的网络提供了新的实验证据。

This paper presents some developments in query expansion and document representation of our spoken document retrieval system and shows how various retrieval techniques affect performance for different sets of transcriptions derived from a common speech source. Modifications of the document representation are used, which combine several techniques for query expansion, knowledge-based on one hand and statistics-based on the other. Taken together, these techniques can improve Average Precision by over 19% relative to a system similar to that which we presented at TREC-7. These new experiments have also confirmed that the degradation of Average Precision due to a word error rate (WER) of 25% is quite small (3.7% relative) and can be reduced to almost zero (0.2% relative). The overall improvement of the retrieval system can also be observed for seven different sets of transcriptions from different recognition engines with a WER ranging from 24.8% to 61.5%. We hope to repeat these experiments when larger document collections become available, in order to evaluate the scalability of these techniques.

Due to its specific characteristics, such as maternal inheritance and absence of recombination, each mtDNA belongs to certain monophyletic clade in the rooted mtDNA tree (haplogroup) according to the mutations it harbors. Rare mutation (excluding parallel mutation) occurring at multiple times in different haplogroups could thus be a potential reading error according to the mtDNA phylogeny. This experience has been widely used in double-checking the credibility of the rare mutations in human mtDNA sequences. However, no test has been performed so far for the feasibility of applying this strategy to the rare insertion/deletion (indel) events in mtDNA sequences. In this study, we attempted to relate the rare indels in mtDNAs to their haplogroup status in a total of 2352 individuals from 50 populations in China. Our results show that the insertion of A at position 16259 is restricted to a subclade of haplogroup C and can be verified. The other indel polymorphisms, which occur in the repeat of the deleted or inserted nucleotide(s), may not be distinguished from phantom mutations from a phylogenetic point of view. Independently and multiply sequencing the fragment with the indel is the best and the most reliable way for confirmation.

An analysis of the nuclear beta-fibrinogen intron 7 locus from 30 taxa representing 12 placental orders of mammals reveals the enriched occurrences of short interspersed clement (SINE) insertion events. Mammalian-wide interspersed repeats (MIRs) are present at orthologous sites of all examined species except those in the order Rodentia. The higher substitution rate in mouse and a rare MIR deletion from rat account for the absence of MIR in the rodents. A minimum of five lineage-specific SINE sequences are also found to have independently inserted into this intron in Carnivora, Artiodactyla and Lagomorpha. In the case of Carnivora, the unique amplification pattern of order-specific CAN SINE provides important evidence for the "pan-carnivore" hypothesis of this repeat element and reveals that the CAN SINE family may still be active today. Particularly interesting is the finding that all identified lineage-specific SINE elements show a strong tendency to insert within or in very close proximity to the preexisting MIRs for their efficient integrations, suggesting that the MIR clement is a hot spot for successive insertions of other SINEs. The unexpected MIR excision as a result of a random deletion in the rat intron locus and the non-random site targeting detected by this study indicate that SINEs actually have a greater insertional flexibility and regional specificity than had previously been recognized. Implications for SINE sequence evolution upon and following integration, as well as the fascinating interactions between retroposons and the host genomes are discussed.

We investigated memory impairment in newly hatched chicks following in ovo exposure to a 50-Hz magnetic field (MF) of 2 mT (60 min/day) on embryonic days 12-18. Isolated and paired chicks were used to test the effect of stress during training, and memory retention was tested at 10, 30, and 120 min, following exposure to a bitter-tasting bead (100% methylanthranilate). Results showed that memory was intact at 10 min in both isolated and paired chicks with or without MF exposure. However, while isolated chicks had good memory retention levels at 30 and 120 min, those exposed to MF did not. The results suggest a potential disruption of memory formation following in ovo exposure to MF, with this effect only evident in the more stressed, isolated chicks. In order to study of the artificial propagation efficiency in white fish (Coregonus lavaretus) and its fingerlings producing in IRAN, a 9 mounts study project was been done which during it, the characteristics of the matures and brood stocks fishes, the condition of their natural and artificial propagation, and the characteristics of produced frys, were been studied. Throughout the total 82 pieces caught fishes during September til February 2003, 10 pieces of them were the female brood stocks which during the catch time did not have spouse. The study of these fishes showed that there was no significant correlation between their weight and their length. The most and the least absolute fecundity of these brood stocks were 19120 and 11496 respectively. The artificial propagation was been done by 5 males and 4 females broods took which 57602 ova, with 89/2% fertilization rate, earned from them. The incubation period prolonged 55 days in 8°c. At the end of the incubation, 23913 larvae released. So the artificial propagation efficiency was calculated 41/51% in this study. Yolk sack absorption prolonged 4 days. 3 different food treatment were considered for fry breeding which contain of Brachiouns plicatilis as live food, salmon starter food as commercial food, and the mixed of equal amounts of live and commercial foods as third treatment. For each treatment, 3 repeat has been considered. Breeding duration prolonged 13 weeks throughout this period, different characteristics of fry were been studied weekly. The breeding results showed that there was very significant correlation between the weight and the length of frys. However the live food provided better results in growth and survival rate of frys during breeding initial 6 weeks. More ever, commercial food, in some characteristics, provided more acceptable results in comparing the live food after sixth week. The results of this study project showed that the artificial propagation in whitefish is possible in IRAN and the producing of its frys in order to restocking or introducing this species to the other Iranian suitable water resources is executable. Based on the earned information from this study, the suitable time for natural spawning of whitefish in IRAN (Amirkabir dam lake) determined between 10th January til 20th February.

In this research reared white western shrimp (Litopenaeus vannamei ,Boone, 1931) with five diet with five different protein level contain 20%, 25%, 30%, 35% and 40% and three salinity level contain 15-17 ppt, 27-30 ppt,and 40-45 ppt researched protein percent effect and water salinity on growth, survival, feed conversion ratio, hemolymph osmolatity, hemolymph protein and corpse protein contain. In this research was 15 sorrow with 3 repeat and used from 45 tanks with 300 liters capacity. Shrimps first weight average was about 2 grams and after 60 days culture cropped down results: Shrimps biomass growth in 15-17 ppt salinity was higher than anther salinities who had meaning different with growth in 40-45 ppt salinity ( p< 0.05). But hadn’t meaning different with growth 27-30 ppt salinity. survival rate in 15-17 ppt salinity was 97.03 who was lower than another salinities. survival percent in 24-30 ppt salinity and 40-45 ppt salinity was 99.33% Highest biomass growth in different diets was in diet number 5 with 40 percent protein that it had meaning different with another diets (p<0.05) . although with informed to product expense in different diets. One kilogram shrimp product expense in different diets hadn’t meaning different (P<0.05) Survival rate in different diets hadn’t meaning different lowest feed conversion ratio was 1.67 in 15-14 salinity that hadn’t meaning different with another salinities also corpse protein quantity in different salinities and different diets hadn’t meaning different. Hemolymph Osmolality in 15-17 ppt salinity was 573.88 mOsm/kg had meaning different with hemolymph osmolality in 27-30 ppt salinity that was 650. 380 mOsm/kg and in 40-45 ppt salinity was 630.38 mOsm/kg. Hemolymph protein in 15-17 ppt salinity was 124.72 mg/ml had meaning different with hemlymph protein in 27-30 ppt salinity that was 136.52 mg/ml but hadn’t meaning different with hemolymph protein in 40-45 ppt salinity that was 128.84 mg/ml. Hemolymph protein in different diets hadn’t meaning different (p<0.05). Bream (Abramis brava orientalis) is one of Cyprindae the Caspian Sea and its basin which has a special ecological, biological and economical role. Stock of this fish in the Caspian Sea has reduced during several years for different reason the over fishing, different industrial, agriculture, urban pollution and destroy of the spawning habitat. So that fishery company decided to recover the stock of this fish by the way of artificial reproduction of a Bream couple hunted from south coast of the Caspian Sea (Iran) and setting the fingerling to the rivers and inflow wetlands of the Caspian Sea.This activity has due to 20 tons Bream annual fishing in the Iranian South coast of the Caspian Sea (Gilan province coast and Anzali wetland), The artificial reproduction has decreased Bream population diversity of Caspian sea and Anzali wetland.So it has been declined to improve Braem population diversity by the entrance of Azerbijan republic Bream and encounter to the Caspian sea Bream. Meanwhile there is Bream in the Aras Dam Lake which had been forgotten by the Fishery Company of Iran .For this reason specifications morphometric, meristic and inter species Molecular Genetic have been surveyed in Anzali wetland,Southern coast of Caspian Sea ,Aras Darn Lake and Azerbijan republic during 2003-2005. According to the research on specifications of Morphometric and Meristic of Anzali wetland(120 species),Southern coast of Caspian Sea(90 species), Aras Dam Lake(110 species) and Azerbijan Republic(125 species)has Morphometric and Meristic differences. So that average weight and total length of Anzali wetland Bream respectively was 167 g and 23/76 cm, 102 g and 27/62 cm in Caspian Sea , 461 g and 3 5/38 cm in Aras Darn Lake and 3 4189 g and 15/21 cm in Azerbijan republic (We forced to use 1 year Bream of artificial reproduction in Iran). Also variation coefficient average Morphometric, Morphometric specification Ration and meristic in Anzali wetland Bream was 17/45, 21/56 and 4/63, in Caspian Sea bream 22/58, 15/27 and 3124, in Aras Dam lake Lake 17145. 1.5/27 and 3/57 and Azerbaijan republic Bream 22/29, 19/66 and 4/22. Also Bream of these four regions in general status had Morphometric significant differences based on One Way ANOVA Analysis. Meanwhile Anzali wetland Bream with Caspian Sea Bream from 41 Morphometric surveyed factors in 33 factors, with Aras Darn Lake Bream in 41 factors, with Azerbkjan republic Bream in 41 factors,Caspian Sea Bream with Aras Darn Lake Bream in 36 factors,with Azerbijan republic B ream in 40 factors and A ras Dam L ake Bream with Azerbijan republic Bream in 38 factors had significant statistical differences. These four regions Bream had differences according to the Morphomertric specification ration based on One Way ANOVA Analysis. Also Anzali wetland Bream was surveyed with Caspian Sea Bream from 37 factors i n 27 factors, Anzali wetland Bream with Aras Dam 1ake in 37 factors Anzali wetland Bream with Azerbijan republic Bream in 32 factors,Caspian sea bream with Arsa Dam Lake Bream in 26 factors, Caspian Sea Bream with Azerbijan republic Bream in 29 factors and Aras Dam Lake Bream with Azerbijan republic Bream in 34 factor had significant statistical differences. Based on Meristic factor of four regions bream in 16 surveyed factors in 10 factors had meaningful differences according to the One Way ANOVA Analysis. While Anzali wetland Bream was surveyed with Caspian Sea Bream from in 3 factors,Anzali wetland Bream with Aras Dam lake in 8 factors,Anzali wetland Bream with Azerbijan republic B ream in 6 factors,Caspian Sea bream with Arsa Dam Lake Bream in 6 factors,Caspian sea Bream with Azerbijan republic Bream in 3 factors and Aras Dam Lake Bream with Azerijan republic Bream in 8 factor had significant statistical differences.Meanwihle based on Factor Analysis and Discriminant Breams had differences. Also according to the resrarchs Anzali wetland Bream in 0+ age group till 5+ (6 age groups),Caspian Sea bream in 1+ - 5+(5 age groups),Aras Darn Lake Bream in 1+ - 7+ (7 age groups) and Azerbijan republic Bream for Morphometric and Meristic studies in 1+age group and for molecular Genetic reaserch were in 8+and 9+ age groups. According to the research 4 ecosystems Bream in status of same age, Aras lake Bream were bigger according to weight and length.Also in this research genetic diversity between four population was researched by PCR-RFLP technic on a piece of mitochondrion genome with the length of 3500bp contain of tRNA-leu,tRNA-glu,ND5/6,Cytb. Between 17 used enzyme. 4 enzyme, Dral, Bc11, Haefll and Banff showed diversity in totally 6 composite haplotype was detected. Maximum nucleotide diversity by the value% 0/58 in Azerbijan republic Bream by all haplotype. Aras darn Lake Bream had 2 haplotype and nucleotide diversity of %0/35.Anzali wetland and Caspian Sea Bream had no diversity. Statistical analysis by the usage of Monte Carlo with 1000 repeat showed significant differences between Azerbaijan Bream and other Bream(P<0/0001) but there was no significant difference between 3 regions Bream(P>0/5).

Sexual eukaryotes reproduce via the meiotic cell division, where ploidy is halved and homologous chromosomes undergo reciprocal genetic exchange, termed crossover (CO). CO frequency has a profound effect on patterns of genetic variation and species evolution. Relative CO rates vary extensively both within and between plant genomes. Plant genome size varies by over 1000-fold, largely due to differential expansion of repetitive sequences, and increased genome size is associated with reduced CO frequency. Gene versus repeat sequences associate with distinct chromatin modifications, and evidence from plant genomes indicates that this epigenetic information influences CO patterns. This is consistent with data from diverse eukaryotes that demonstrate the importance of chromatin structure for control of meiotic recombination. In this review I will discuss CO frequency patterns in plant genomes and recent advances in understanding recombination distributions.

Animals repeat rewarded behaviors, but the physiological basis of reward-based learning has only been partially elucidated. On one hand, experimental evidence shows that the neuromodulator dopamine carries information about rewards and affects synaptic plasticity. On the other hand, the theory of reinforcement learning provides a framework for reward-based learning. Recent models of reward-modulated spike-timing-dependent plasticity have made first steps towards bridging the gap between the two approaches, but faced two problems. First, reinforcement learning is typically formulated in a discrete framework, ill-adapted to the description of natural situations. Second, biologically plausible models of reward-modulated spike-timing-dependent plasticity require precise calculation of the reward prediction error, yet it remains to be shown how this can be computed by neurons. Here we propose a solution to these problems by extending the continuous temporal difference (TD) learning of Doya (2000) to the case of spiking neurons in an actor-critic network operating in continuous time, and with continuous state and action representations. In our model, the critic learns to predict expected future rewards in real time. Its activity, together with actual rewards, conditions the delivery of a neuromodulatory TD signal to itself and to the actor, which is responsible for action choice. In simulations, we show that such an architecture can solve a Morris water-maze-like navigation task, in a number of trials consistent with reported animal performance. We also use our model to solve the acrobot and the cartpole problems, two complex motor control tasks. Our model provides a plausible way of computing reward prediction error in the brain. Moreover, the analytically derived learning rule is consistent with experimental evidence for dopamine-modulated spike-timing-dependent plasticity.

Inspired by molecular mechanisms that cells exploit to sense mechanical forces and convert them into biochemical signals, chemists dream of designing mechanochemical switches integrated into materials. Using the adhesion protein fibronectin, whose multiple repeats essentially display distinct molecular recognition motifs, we derived a computational model to explain how minimalistic designs of repeats translate into the mechanical characteristics of their fibrillar assemblies. The hierarchy of repeat-unfolding within fibrils is controlled not only by their relative mechanical stabilities, as found for single molecules, but also by the strength of cryptic interactions between adjacent molecules that become activated by stretching. The force-induced exposure of cryptic sites furthermore regulates the nonlinearity of stress-strain curves, the strain at which such fibers break, and the refolding kinetics and fraction of misfolded repeats. Gaining such computational insights at the mesoscale is important because translating protein-based concepts into novel polymer designs has proven difficult.

Toll-like receptor 3 (TLR3) participates in the innate immune response by recognizing viral pathogens. To investigate grass carp immune system responding to GCRV (grass carp reovirus) infection, the full-length cDNA sequence and genomic organization of grass carp TLR3 (CiTLR3) was identified and characterized. The full-length genome sequence of CiTLR3 is composed of 5668 nucleotides, including five exons and four introns. The full-length of CiTLR3 cDNA is 3681 bp in length and encodes a polypeptide of 904 amino acids with an estimated molecular mass of 102,765 Da and a predicted isoelectric point of 8.35. Analysis of the deduced amino acid sequence indicated that CiTLR3 has four main structural domains, including a signal peptide sequence, 14 LRR (leucine-rich repeat) motifs, a transmembrane region and a TIR (Toll/interleukin-1 receptor) domain. It is most similar to the crucian carp (Carassius auratus) TLR3 amino acid sequence with an identity of 99%. Quantitative RT-PCR analysis showed that CiTLR3 transcripts were significantly up-regulated starting at day 1 and continued through day 7 following GCRV infection (P < 0.05). These data implied that CiTLR3 is involved in antiviral defense, provide molecular and functional information for grass carp TLR3, and implicate their role in mediating immune protection against grass carp viral diseases. Toll-like receptor 4 (TLR4) is critical for LPS recognition and cellular responses. It also recognizes some viral envelope proteins. Detection mostly results in the inflammation rather than specific antiviral responses. However, it's unclear in fish. In this report, a TLR4 gene (named as GrTLR4b) was cloned and characterized from rare minnow Gobiocypris rarus. The full length of GrTLR4b cDNA consists of 2766 nucleotides and encodes a polypeptide of 818 amino acids with an estimated molecular mass of 94,518 Da and a predicted isoelectric point of 8.41. The predicted amino acid sequence comprises a signal peptide, six leucine-rich repeat (LRR) motifs, one leucine-rich repeat C-terminal (LRRCT) motif, followed by a transmembrane segment of 23 amino acids, and a cytoplasmic region of 167 amino acids containing one Toll - interleukin 1 - receptor (TIR) motif. It's closely similar to the zebrafish (Danio rerio) TLR4b amino acid sequence with an identity of 77%. Quantitative RT-PCR analysis showed GrTLR4b mRNA was constitutive expression in gill, heart, intestine, kidney, liver, muscle and spleen tissues in healthy animals and up-regulated by viruses and bacteria. After being infected by grass carp reovirus or Aeromonas hydrophila, GrTLR4b expressions were up-regulated from 24 h post-injection and lasted until the fish became moribund (P < 0.05). These data implied that TLR4 signaling pathway could be activated by both viral and bacterial infection in rare minnow. (C) 2009 Elsevier Ltd. All rights reserved.

A novel cadmium-inducible metallothionein (MT) gene (Tpig-MT1) was cloned and sequenced from the ciliate Tetrahymena pigmentosa. The number of deduced amino acids is 118. The polypeptide possesses CCC and CC clusters characteristic of typical Tetrahymena Cd-inducible MTs. The structure of Tpig-MT1 is different from the reported Cd-MT in T. pyriformis, T. thermophila and T. pigmentosa. Tpig-MT1 contains two intragenic tandem repeats with 72.9% identity described as Tpig-MT1 (repeat A1) and Tpig-MT1 (repeat A2). The transcriptional response of Tpig-MT1 gene to different heavy metals (Cd, Cu, Zn, Hg, Pb) and oxidative stress (H2O2) was measured using real-time quantitative PCR. The results showed that the gene was quickly induced (1 h) by the five heavy metals and the order of expression level was Hg>Pb>Cd>Cu>Zn. The induction effect of H2O2 was 5-fold after about 15 min, but soon decreased to a non-significant level (30 min). The genetic diversity of Tetrahymena MT genes is discussed in relation to the unique structure of the Tpig-MT1 gene and other reported Cd-MT isoforms. (C) 2008 Elsevier B.V. All rights reserved.
