About 86 species of fish have been recorded in the Lake Chad. Most of the species occurring in the lake are widespread including most of the commercially important species. Fish distribution in the lake was adversely affected by the 1972/73 and 1983/84 droughts. The commercially important species before the 1972/73 drought were; Lates, Labeo distichodus, Heterotis, Gymnarchus, Hydrocynus, Citharinus and Bagrus. Other species which had less commercial value at that time include, Clarias, Gnathanemus, Polypterus, Protopterus, Tilapia and Synodontis. Lates niloticus was the most predominant species of commercial importance comprising 50-60% of the total catches of fishermen between 1962 and 1973. Before the 1972/73 drought, occurrence of Clarias lazera was negligible and restricted to long line catches and had little commercial value. As a result of the drought of 1972/73 which resulted in near drying up to the northern sector of the lake, fish populations were confined to isolated pools and were completely scooped out. The remaining fish populations retreated to the southern basin where enough water always remained to hold the surviving representatives of the population. The effects of the drought resulted in occurrence of the little known C. lazera along with other hardy species like Tilapia and Protopterus to dominate the existing fish species composition. In 1976, C. lazera dominated the total catches of fishermen with 85.6%. An overview of the fish population in the lake, their relative abundance, changes in species composition, the effects of drought on the fauna of the lake based on the available data are discussed in this paper

A pilot fish culture project was initiated by Shell Petroleum Development Company of Nigeria Limited in 1981 with specific aims and objectives. Site selection, survey, pond construction method and fish production with regards to experiences gathered and gained, problems and solutions so far obtained are discussed. Trials of freshwater fish species to check their adaptability to brackishwater ponds were carried out and the promising results of the growth rate of these species when compared with the traditional local brackishwater species selected for culture are reported. The use of synthetic and non-synthetic hormones have been reported in different regions with the recommendation of different doses. The adaptability of these findings have however not been very successful due to the high cost of building and maintaining hatchery, high cost of synthetic hormone (when available) and high level manpower required. It is obvious that adaptive research in the past ten years in developing countries like Nigeria have been geared towards utilization of resources that are equally effective but cheap and ready to come by. This paper reports the utilization of the pituitary extract of bull frog (Rana adspersa) and the toad (Bufo regularis) in the induced breeding of the African catfish, Clarias gariepinus. Lake Chad is a very large, shallow eutrophic lake shared by Chad, Nigeria, Niger and Cameroun. It supplies approximately 13% of Nigeria's inland fish. It however lies in an unstable ecological environment characterised by intermittent period of rainfall and drought. This creates a very large draw down area. Consequently, the fisheries are affected by the oscillation in the size of lake due to the drought. Other factors affecting the volume of water are the numerous dams on the inflow rivers. The fishery is also subjected to intense overfishing and may be affected by pollution and other land use practices. The paper discusses changes that took place over the years as a result of the factors of drought, effect of dams on the inflow rivers. HIGHLIGHTS FOR FY 2008 1. Completed the first of a two-year Gulf sturgeon population study on the Choctawhatchee River, Florida. The sub adult and adult Gulf sturgeon population was estimated at 2,800 fish. 2. Gulf sturgeon eggs were collected at three hard bottom sites in the Apalachicola River, Florida; two sites were previously confirmed spawning areas and one was a newly confirmed spawning area. 3. Documented 55 potential environmental threats to Gulf sturgeon spawning habitat in the Pea River, Florida and Alabama. 4. Assigned the Eglin AFB Road-Stream Crossing Working Group to guide the closure, repair and maintenance of roads and road stream crossings that impact threatened and endangered species. 5. Conducted 81 assessments of fish and stream invertebrates on and in watersheds surrounding Eglin AFB. 6. Provided technical support for the 5-year status review and reclassification proposed rule for the Okaloosa darter. 7. Initiated an intensive population genetic analysis of the Okaloosa darter throughout its range. Tissues from over 200 Okaloosa darters were collected and analyzed. 8. Established a GIS database to serve as a host for data from any sites sampled for mussels in Northeast Gulf of Mexico drainages. 9. Conducted habitat surveys at 115 locations in the Apalachicola River to assess the effects of drought-related mussel mortality and strandings, evaluate habitat conditions, and assess population demography. 10. A land use/aerial imagery threats assessment data analysis was completed for the Chipola River. A total of 266 impoundments/borrow pits and 471 unpaved road crossings were identified among the threats. 11. Okaloosa darters marked with elastomeric dyes were monitored in Mill Creek, Eglin AFB, to determine movement and habitat use following completion of a fish passage project. 3 12. Partners for Fish and Wildlife funded a streambank and riparian restoration project on Econfina Creek consisting of 3,900 feet of streambank fencing to exclude cattle access. One acre of riparian floodplain was planted with native trees. 13. We provided design and on-the-ground assistance for restoring surface hydrology at St. Vincent NWR. The project restored approximately 1.5 miles of tidal stream and 100 acres of wetlands. 14. A study was completed on 11 coastal streams to document large wood debris relationships with fluvial geomorphic characteristics. 15. We developed a Population Viability Analysis model for the fat threeridge mussel to determine current and future risk of extinction. 17. A Gulf Sturgeon Friends Group, “Gulf Sturgeon Preservation Society” was organized in FY 08. 18. Multiple outreach projects were completed to detail aquatic resource conservation needs and opportunities, including National Fishing Week, Earth Day, several festivals and school outreach.

HIGHLIGHTS FOR FY 2007 1. Completed a three-year Gulf sturgeon population study on the Escambia River, Florida. The population was estimated at 451 fish. 2. Implemented the Gulf Striped Bass Restoration Plan by coordinating the 24th Annual Morone Workshop, leading the technical committee, transporting broodfish, coordinating stocking on the Apalachicola-Chattahoochee-Flint (ACF) river system, and evaluating post-stocking success. 3. Completed a survey to document the extent of aquatic resources, recreational fishing opportunities, and fishery management needs on Department of Defense (DoD) facilities located in Region 4. 4. Continued a project in the Apalachicola River to describe the effects of exceptional drought conditions on freshwater mussel recovery. 5. Initiated a study to locate extant populations of the federally endangered Ochlockonee moccasinshell in the Ochlockonee River Basin. We documented the first live individuals in 14 years. 6. Completed a five-year status review for seven threatened and endangered freshwater mussels in the NEG drainages. 7. Restored Mill Creek to improve habitat for the endangered Okaloosa darter by removing six fish passage barriers and creating approximately 3,000 linear feet of new and regenerated stream channel with floodplain and native vegetation. 8. Completed a fish passage project that connected about 5 miles of habitat in Little Rocky Creek, Eglin Air Force Base, to benefit the Okaloosa darter. 9. Completed a threats analysis to aquatic species in the Chipola River watershed using GIS stream data, aerial imagery, and land cover data. 10. Assisted with a multi-State, inter-agency team to develop a management plan to restore the Alabama shad in the ACF river system. 15. Conducted fishery surveys on Tyndall AFB, Florida and Ft. Benning, Georgia and completed a report with recommendations for future recreational fishery needs. 16. Provided fishery technical assistance to four National Wildlife Refuges (NWR) (i.e., Okefenokee NWR, Banks Lake NWR, St. Vincent NWR, and St. Marks NWR). 17. Singular Value Decomposition (SVD) is a key linear algebraic operation in many scientific and engineering applications. In particular, many computational intelligence systems rely on machine learning methods involving high dimensionality datasets that have to be fast processed for real-time adaptability. In this paper we describe a practical FPGA (Field Programmable Gate Array) implementation of a SVD processor for accelerating the solution of large LSE problems. The design approach has been comprehensive, from the algorithmic refinement to the numerical analysis to the customization for an efficient hardware realization. The processing scheme rests on an adaptive vector rotation evaluator for error regularization that enhances convergence speed with no penalty on the solution accuracy. The proposed architecture, which follows a data transfer scheme, is scalable and based on the interconnection of simple rotations units, which allows for a trade-off between occupied area and processing acceleration in the final implementation. This permits the SVD processor to be implemented both on low-cost and highend FPGAs, according to the final application requirements.

The Quedan and Rural Credit Guarantee Corporation (Quedancor) of the Philippine Department of Agriculture has the critical responsibility of providing and improving credit assistance to fishers, it also has the task of helping its beneficiaries meet the repayment obligations of their loans. One reason for defaults can be attributed to the devastating impact of natural calamities. Schemes in place are still insufficient to help safeguard lending programs and operations from non-repayment of loans due to production losses and damages to personal properties.(PDF contains 5 pages) Natural calamities include the uncertainties and vagaries of weather and climate that bring about typhoons, floods, and drought; earthquakes; volcanic eruption as well as pests and diseases that affect the productivity of fisheries. When natural calamities occur, small fishers are unable to pay their loans from Quedancor, moreover they have difficulty renewing their loan applications from Quedancor or accessing credit from other sources. Failure to access credit could disable them to continue venture on fishing activities and could eventually jeopardize the welfare of their entire household. The inability of creditors to pay their loans and meet their obligations also impair, to a large extent, the financial operation and viability of the lending institutions. Risk management schemes currently employed include price stabilization measures, targeted relief` to typhoons and drought victims, and crop insurance systems, to name a few. Some of these schemes are becoming very expensive to implement. Moreover, they fail to enable fishers regain sufficient resources so that they may continue production.

Computer science and electrical engineering have been the great success story of the twentieth century. The neat modularity and mapping of a language onto circuits has led to robots on Mars, desktop computers and smartphones. But these devices are not yet able to do some of the things that life takes for granted: repair a scratch, reproduce, regenerate, or grow exponentially fast–all while remaining functional.
This thesis explores and develops algorithms, molecular implementations, and theoretical proofs in the context of “active self-assembly” of molecular systems. The long-term vision of active self-assembly is the theoretical and physical implementation of materials that are composed of reconfigurable units with the programmability and adaptability of biology’s numerous molecular machines. En route to this goal, we must first find a way to overcome the memory limitations of molecular systems, and to discover the limits of complexity that can be achieved with individual molecules.
One of the main thrusts in molecular programming is to use computer science as a tool for figuring out what can be achieved. While molecular systems that are Turing-complete have been demonstrated [Winfree, 1996], these systems still cannot achieve some of the feats biology has achieved.
One might think that because a system is Turing-complete, capable of computing “anything,” that it can do any arbitrary task. But while it can simulate any digital computational problem, there are many behaviors that are not “computations” in a classical sense, and cannot be directly implemented. Examples include exponential growth and molecular motion relative to a surface.
Passive self-assembly systems cannot implement these behaviors because (a) molecular motion relative to a surface requires a source of fuel that is external to the system, and (b) passive systems are too slow to assemble exponentially-fast-growing structures. We call these behaviors “energetically incomplete” programmable behaviors. This class of behaviors includes any behavior where a passive physical system simply does not have enough physical energy to perform the specified tasks in the requisite amount of time.
As we will demonstrate and prove, a sufficiently expressive implementation of an “active” molecular self-assembly approach can achieve these behaviors. Using an external source of fuel solves part of the the problem, so the system is not “energetically incomplete.” But the programmable system also needs to have sufficient expressive power to achieve the specified behaviors. Perhaps surprisingly, some of these systems do not even require Turing completeness to be sufficiently expressive.
Building on a large variety of work by other scientists in the fields of DNA nanotechnology, chemistry and reconfigurable robotics, this thesis introduces several research contributions in the context of active self-assembly.
We show that simple primitives such as insertion and deletion are able to generate complex and interesting results such as the growth of a linear polymer in logarithmic time and the ability of a linear polymer to treadmill. To this end we developed a formal model for active-self assembly that is directly implementable with DNA molecules. We show that this model is computationally equivalent to a machine capable of producing strings that are stronger than regular languages and, at most, as strong as context-free grammars. This is a great advance in the theory of active self- assembly as prior models were either entirely theoretical or only implementable in the context of macro-scale robotics.
We developed a chain reaction method for the autonomous exponential growth of a linear DNA polymer. Our method is based on the insertion of molecules into the assembly, which generates two new insertion sites for every initial one employed. The building of a line in logarithmic time is a first step toward building a shape in logarithmic time. We demonstrate the first construction of a synthetic linear polymer that grows exponentially fast via insertion. We show that monomer molecules are converted into the polymer in logarithmic time via spectrofluorimetry and gel electrophoresis experiments. We also demonstrate the division of these polymers via the addition of a single DNA complex that competes with the insertion mechanism. This shows the growth of a population of polymers in logarithmic time. We characterize the DNA insertion mechanism that we utilize in Chapter 4. We experimentally demonstrate that we can control the kinetics of this re- action over at least seven orders of magnitude, by programming the sequences of DNA that initiate the reaction.
In addition, we review co-authored work on programming molecular robots using prescriptive landscapes of DNA origami; this was the first microscopic demonstration of programming a molec- ular robot to walk on a 2-dimensional surface. We developed a snapshot method for imaging these random walking molecular robots and a CAPTCHA-like analysis method for difficult-to-interpret imaging data.

A unique chloroplast Signal Recognition Particle (SRP) in green plants is primarily dedicated to the post-translational targeting of light harvesting chlorophyll-a/b binding (LHC) proteins. Our study of the thermodynamics and kinetics of the GTPases of the system demonstrates that GTPase complex assembly and activation are highly coupled in the chloroplast GTPases, suggesting they may forego the GTPase activation step as a key regulatory point. This reflects adaptations of the chloroplast SRP to the delivery of their unique substrate protein. Devotion to one highly hydrophobic family of proteins also may have allowed the chloroplast SRP system to evolve an efficient chaperone in the cpSRP43 subunit. To understand the mechanism of disaggregation, we showed that LHC proteins form micellar, disc-shaped aggregates that present a recognition motif (L18) on the aggregate surface. Further molecular genetic and structure-activity analyses reveal that the action of cpSRP43 can be dissected into two steps: (i) initial recognition of L18 on the aggregate surface; and (ii) aggregate remodeling, during which highly adaptable binding interactions of cpSRP43 with hydrophobic transmembrane domains of the substrate protein compete with the packing interactions within the aggregate. We also tested the adaptability of cpSRP43 for alternative substrates, specifically in attempts to improve membrane protein expression and inhibition of amyloid beta fibrillization. These preliminary results attest to cpSRP43’s potential as a molecular chaperone and provides the impetus for further engineering endeavors to address problems that stem from protein aggregation.

The ability to regulate gene expression is of central importance for the adaptability of living organisms to changes in their internal and external environment. At the transcriptional level, binding of transcription factors (TFs) in the vicinity of promoters can modulate the rate at which transcripts are produced, and as such play an important role in gene regulation. TFs with regulatory action at multiple promoters is the rule rather than the exception, with examples ranging from TFs like the cAMP receptor protein (CRP) in E. coli that regulates hundreds of different genes, to situations involving multiple copies of the same gene, such as on plasmids, or viral DNA. When the number of TFs heavily exceeds the number of binding sites, TF binding to each promoter can be regarded as independent. However, when the number of TF molecules is comparable to the number of binding sites, TF titration will result in coupling ("entanglement") between transcription of different genes. The last few decades have seen rapid advances in our ability to quantitatively measure such effects, which calls for biophysical models to explain these data. Here we develop a statistical mechanical model which takes the TF titration effect into account and use it to predict both the level of gene expression and the resulting correlation in transcription rates for a general set of promoters. To test these predictions experimentally, we create genetic constructs with known TF copy number, binding site affinities, and gene copy number; hence avoiding the need to use free fit parameters. Our results clearly prove the TF titration effect and that the statistical mechanical model can accurately predict the fold change in gene expression for the studied cases. We also generalize these experimental efforts to cover systems with multiple different genes, using the method of mRNA fluorescence in situ hybridization (FISH). Interestingly, we can use the TF titration affect as a tool to measure the plasmid copy number at different points in the cell cycle, as well as the plasmid copy number variance. Finally, we investigate the strategies of transcriptional regulation used in a real organism by analyzing the thousands of known regulatory interactions in E. coli. We introduce a "random promoter architecture model" to identify overrepresented regulatory strategies, such as TF pairs which coregulate the same genes more frequently than would be expected by chance, indicating a related biological function. Furthermore, we investigate whether promoter architecture has a systematic effect on gene expression by linking the regulatory data of E. coli to genome-wide expression censuses.

Modern robots are increasingly expected to function in uncertain and dynamically challenging environments, often in proximity with humans. In addition, wide scale adoption of robots requires on-the-fly adaptability of software for diverse application. These requirements strongly suggest the need to adopt formal representations of high level goals and safety specifications, especially as temporal logic formulas. This approach allows for the use of formal verification techniques for controller synthesis that can give guarantees for safety and performance. Robots operating in unstructured environments also face limited sensing capability. Correctly inferring a robot's progress toward high level goal can be challenging.
This thesis develops new algorithms for synthesizing discrete controllers in partially known environments under specifications represented as linear temporal logic (LTL) formulas. It is inspired by recent developments in finite abstraction techniques for hybrid systems and motion planning problems. The robot and its environment is assumed to have a finite abstraction as a Partially Observable Markov Decision Process (POMDP), which is a powerful model class capable of representing a wide variety of problems. However, synthesizing controllers that satisfy LTL goals over POMDPs is a challenging problem which has received only limited attention.
This thesis proposes tractable, approximate algorithms for the control synthesis problem using Finite State Controllers (FSCs). The use of FSCs to control finite POMDPs allows for the closed system to be analyzed as finite global Markov chain. The thesis explicitly shows how transient and steady state behavior of the global Markov chains can be related to two different criteria with respect to satisfaction of LTL formulas. First, the maximization of the probability of LTL satisfaction is related to an optimization problem over a parametrization of the FSC. Analytic computation of gradients are derived which allows the use of first order optimization techniques.
The second criterion encourages rapid and frequent visits to a restricted set of states over infinite executions. It is formulated as a constrained optimization problem with a discounted long term reward objective by the novel utilization of a fundamental equation for Markov chains - the Poisson equation. A new constrained policy iteration technique is proposed to solve the resulting dynamic program, which also provides a way to escape local maxima.
The algorithms proposed in the thesis are applied to the task planning and execution challenges faced during the DARPA Autonomous Robotic Manipulation - Software challenge.
