Resumo:
The preponderance of 3'-5' phosphodiester links in nucleic acids is well known. Albeit less prevalent, the 2'-5' links are specifically utilised in the formation of 'lariat' in group II introns and in the msDNA-RNA junction in myxobacterium. As a sequel to our earlier study on cytidylyl-2',5'-adenosine we have now obtained the crystal structure of adenylyl-2',5'-adenosine (A2'p5'A) at atomic resolution. This dinucleoside monophosphate crystallizes in the orthorhombic space group P2(1)2(1)2(1) with a = 7.956(3) A, b = 12.212(3) A and c = 36.654(3) A. CuK alpha intensity data were collected on a diffractometer. The structure was sloved by direct methods and refined by full matrix least squares methods to R = 10.8%. The 2' terminal adenine is in the commonly observed anti (chi 2 = 161 degrees) conformation and the 5' terminal base has a syn (chi 1 = 55 degrees) conformation more often seen in purine nucleotides. A noteworthy feature of A2'p5'A is the intranucleotide hydrogen bond between N3 and O5' atoms of the 5' adenine base. The two furanose rings in A2'p5'A show different conformations - C2' endo, C3' endo puckering for the 5' and 2' ends respectively. In this structure too there is a stacking of the purine base on the ribose O4' just as in other 2'-5' dinucleoside structures, a feature characteristically seen in the left handed Z DNA. In having syn, anti conformation about the glycosyl bonds, C2' endo, C3' endo mixed sugar puckering and N3-O5' intramolecular hydrogen bond A2'p5'A resembles its 3'-5' analogue and several other 2'-5' dinucleoside monophosphate structures solved so far. Striking similarities between the 2'-5' dinucleoside monophosphate structures suggest that the conformation of the 5'-end nucleoside dictates the conformation of the 2' end nucleoside. Also, the 2'-5' dimers do not favour formation of miniature classical double helical structures like the 3'-5' dimers. It is conceivable, 2-5(A) could be using the stereochemical features of A2'p5'A which accounts for its higher activity.

Heat shock protein 90 participates in diverse biological processes ranging from protein folding, cell cycle, signal transduction and development to evolution in all eukaryotes. It is also critically involved in regulating growth of protozoa such as Dictyostelium discoideum, Leishmania donovani, Plasmodium falciparum, Trypanosoma cruzi, and Trypanosoma evansi. Selective inhibition of Hsp90 has also been explored as an intervention strategy against important human diseases such as cancer, malaria, or trypanosomiasis. Giardia lamblia, a simple protozoan parasite of humans and animals, is an important cause of diarrheal disease with significant morbidity and some mortality in tropical countries. Here we show that the G. lamblia cytosolic hsp90 ( glhsp90) is split in two similar sized fragments located 777 kb apart on the same scaffold. Intrigued by this unique arrangement, which appears to be specific for the Giardiinae, we have investigated the biosynthesis of GlHsp90. We used genome sequencing to confirm the split nature of the giardial hsp90. However, a specific antibody raised against the peptide detected a product with a mass of about 80 kDa, suggesting a post-transcriptional rescue of the genomic defect. We show evidence for the joining of the two independent Hsp90 transcripts in-trans to one long mature mRNA presumably by RNA splicing. The splicing junction carries hallmarks of classical cis-spliced introns, suggesting that the regular cis-splicing machinery may be sufficient for repair of the open reading frame. A complementary 26-nt sequence in the ``intron'' regions adjacent to the splice sites may assist in positioning the two pre-mRNAs for processing. This is the first example of post-transcriptional rescue of a split gene by trans-splicing.

A partial genomic clone of Bombyx mori homologue of the segment polarity gene Cubitus interruptus (BmCi), encoding the conserved zinc finger domain and harbouring two introns, has been characterized. BmCi was expressed in the silkglands of B. mori from embryonic to the late larval stages(3rd, 4th and 5th intermoults). The expression was confined to the anterior region of the middle silkglands, overlapping with the domain of sericin-2 expression and excluding the domains of Bm invected expression, namely the middle and posterior regions of the middle silkglands. In the wing discs, the expression was restricted to the anterior compartment, which increased from 4th to 5th larval intermoults and declined later in the pupal wing buds. In gonadal tissues (both ovaries and testes) BmCi was expressed from the larval to pupal stages. The transcripts were localized to the sperm tubes containing spermatogonia in the testis of Bombyx larvae. BmCi expression, however, was not detected in any of these tissues during the moulting stages. Expression of Ci in the wing discs and gonads is evolutionarily conserved, while the silkgland represents a novel domain. Our results imply that BmCi is involved in the specification and maintenance of micro-compartment identity within the middle silkglands.

Large numbers of Plasmodium genes have been predicted to have introns. However, little information exists on the splicing mechanisms in this organism. Here, we describe the DExD/DExH-box containing Pre-mRNA processing proteins (Prps), PfPrp2p, PfPrp5p, PfPrp16p, PfPrp22p, PfPrp28p, PfPrp43p and PfBrr2p, present in the Plasmodium falciparum genome and characterized the role of one of these factors, PfPrp16p. It is a member of DEAH-box protein family with nine collinear sequence motifs, a characteristic of helicase proteins. Experiments with the recombinantly expressed and purified PfPrp16 helicase domain revealed binding to RNA, hydrolysis of ATP as well as catalytic helicase activities. Expression of helicase domain with the C-terminal helicase-associated domain (HA2) reduced these activities considerably, indicating that the helicase-associated domain may regulate the PfPrp16 function. Localization studies with the PfPrp16 GFP transgenic lines suggested a role of its N-terminal domain (1-80 amino acids) in nuclear targeting. Immunodepletion of PfPrp16p, from nuclear extracts of parasite cultures, blocked the second catalytic step of an in vitro constituted splicing reaction suggesting a role for PfPrp16p in splicing catalysis. Further we show by complementation assay in yeast that a chimeric yeast-Plasmodium Prp16 protein, not the full length PfPrp16, can rescue the yeast prp16 temperature-sensitive mutant. These results suggest that although the role of Prp16p in catalytic step II is highly conserved among Plasmodium, human and yeast, subtle differences exist with regards to its associated factors or its assembly with spliceosomes. The multiple short introns in Schizosaccharomyces pombe genes with degenerate cis sequences and atypically positioned polypyrimidine tracts make an interesting model to investigate canonical and alternative roles for conserved splicing factors. Here we report functions and interactions of the S. pombe slu7(+) (spslu7(+)) gene product, known from Saccharomyces cerevisiae and human in vitro reactions to assemble into spliceosomes after the first catalytic reaction and to dictate 3' splice site choice during the second reaction. By using a missense mutant of this essential S. pombe factor, we detected a range of global splicing derangements that were validated in assays for the splicing status of diverse candidate introns. We ascribe widespread, intron-specific SpSlu7 functions and have deduced several features, including the branch nucleotide-to-3' splice site distance, intron length, and the impact of its A/U content at the 5' end on the intron's dependence on SpSlu7. The data imply dynamic substrate-splicing factor relationships in multiintron transcripts. Interestingly, the unexpected early splicing arrest in spslu7-2 revealed a role before catalysis. We detected a salt-stable association with U5 snRNP and observed genetic interactions with spprp1(+), a homolog of human U5-102k factor. These observations together point to an altered recruitment and dependence on SpSlu7, suggesting its role in facilitating transitions that promote catalysis, and highlight the diversity in spliceosome assembly.

Cryptococcus neoformans is a pathogenic basidiomycetous yeast responsible for more than 600,000 deaths each year. It occurs as two serotypes (A and D) representing two varieties (i.e. grubii and neoformans, respectively). Here, we sequenced the genome and performed an RNA-Seq-based analysis of the C. neoformans var. grubii transcriptome structure. We determined the chromosomal locations, analyzed the sequence/structural features of the centromeres, and identified origins of replication. The genome was annotated based on automated and manual curation. More than 40,000 introns populating more than 99% of the expressed genes were identified. Although most of these introns are located in the coding DNA sequences (CDS), over 2,000 introns in the untranslated regions (UTRs) were also identified. Poly(A)-containing reads were employed to locate the polyadenylation sites of more than 80% of the genes. Examination of the sequences around these sites revealed a new poly(A)-site-associated motif (AUGHAH). In addition, 1,197 miscRNAs were identified. These miscRNAs can be spliced and/or polyadenylated, but do not appear to have obvious coding capacities. Finally, this genome sequence enabled a comparative analysis of strain H99 variants obtained after laboratory passage. The spectrum of mutations identified provides insights into the genetics underlying the micro-evolution of a laboratory strain, and identifies mutations involved in stress responses, mating efficiency, and virulence.

Distinct structures delineating the introns of Simian Virus 40 T-antigen and Adenovirus 2 E1A genes have been discovered. The structures, which are centered around the branch points of the genes inserted in supercoiled double-stranded plasmids, are specifically targeted through photoactivated strand cleavage by the metal complex tris(4,7-diphenyl-1,10-phenanthroline)rhodium(III). The DNA sites that are recognized lack sequence homology but are similar in demarcating functionally important sites on the RNA level. The single-stranded DNA fragments corresponding to the coding strands of the genes were also found to fold into a structure apparently identical to that in the supercoiled genes based on the recognition by the metal complex. Further investigation of different single-stranded DNA fragments with other structural probes, such as another metal complex bis(1,10-phenanthroline)(phenanthrenequinone diimine)rhodium(III), AMT (4'aminomethyl-4,5',8 trimethylpsoralen), restriction enzyme Mse I, and mung bean nuclease, showed that the structures require the sequ ences at both ends of the intron plus the flanking sequences but not the middle of the intron. The two ends form independent helices which interact with each other to form the global tertiary structures. Both of the intron structures share similarities to the structure of the Holliday junction, which is also known to be specifically targeted by the former metal complex. These structures may have arisen from early RNA intron structures and may have been used to facilitate the evolution of genes through exon shuffling by acting as target sites for recombinase enzymes.

Pre-mRNA splicing requires interaction of cis- acting intron sequences with trans -acting factors: proteins and small nuclear ribonucleoproteins (snRNPs). The assembly of these factors into a large complex, the spliceosome, is essential for the subsequent two step splicing reaction. First, the 5' splice site is cleaved and free exon 1 and a lariat intermediate (intron- exon2) form. In the second reaction the 3' splice site is cleaved the exons ligated and lariat intron released. A combination of genetic and biochemical techniques have been used here to study pre-mRNA splicing in yeast.
Yeast introns have three highly conserved elements. We made point mutations within these elements and found that most of them affect splicing efficiency in vivo and in vitro, usually by inhibiting spliceosome assembly.
To study trans -acting splicing factors we generated and screened a bank of temperature- sensitive (ts) mutants. Eleven new complementation groups (prp17 to prp27) were isolated. The four phenotypic classes obtained affect different steps in splicing and accumulate either: 1) pre-mRNA, 2) lariat intermediate, 3) excised intron or 4) both pre-mRNA and intron. The latter three classes represent novel phenotypes. The excised intron observed in one mutant: prp26 is stabilized due to protection in a snRNP containing particle. Extracts from another mutant: prpl8 are heat labile and accumulate lariat intermediate and exon 1. This is especially interesting as it allows analysis of the second splicing reaction. In vitro complementation of inactivated prp18 extracts does not require intact snRNPs. These studies have also shown the mutation to be in a previously unknown splicing protein. A specific requirement for A TP is also observed for the second step of splicing. The PRP 18 gene has been cloned and its polyadenylated transcript identified.

A doença de Parkinson (DP) é a segunda doença neurodegenerativa mais frequente, depois da doença de Alzheimer, com uma incidência de aproximadamente 3,3% na população brasileira acima dos 60 anos. Ela é caracterizada por uma perda dos neurônios dopaminérgicos da parte compacta da substância negra e pela presença de inclusões protéicas intracelulares denominadas corpúsculos de Lewy nos neurônios sobreviventes. A DP tem uma etiologia complexa que envolve interações genes-ambiente e múltiplos genes de susceptibilidade. Nesse contexto, mutações de perda de função no gene da glicocerebrosidase (GBA) têm sido bem validadas como importantes fatores de risco para a DP. Esse gene está localizado na região 1q21 e compreende 11 exons que codificam a enzima lisossômica glicocerebrosidase. O principal objetivo deste estudo foi investigar se alterações no gene GBA constituem um fator de predisposição para o desenvolvimento da DP na população brasileira. Para isso, um grupo de 126 pacientes brasileiros, não-aparentados, com DP (24 casos familiares e 102 isolados; idade média 66,4 11,4) foram analisados para mutações no GBA através do seqüenciamento completo de todos os exons e alguns íntrons. Sete alterações e um alelo recombinante, anteriormente encontrados em pacientes com a DP analisados em outros estudos, foram detectados (K(-)27R, IVS2+1G>A, N370S, L444P, T369M, A456P, E326K e RecNciI), assim como, uma variante nunca antes identificada associada à DP (G325G) e uma nova mutação (W378C), num total de 18 pacientes (14,3%). Além disso, foram encontradas três alterações intrônicas (c.454+47G>A, c.589-86A>G e c.1225-34C>A), que constam do banco de SNPs, entretanto, não foram associadas a nenhuma doença. Dentre todas as variantes identificadas, três são comprovadamente patogênicas (IVS2+1G>A, L444P e N370S) e foram encontradas em 5,5% da amostra, não sendo detectadas na amostra controle, indicando uma freqüência significativamente alta dessas mutações em pacientes com DP quando comparadas aos controles (P=0,0033). Esses resultados reforçam a associação entre o gene GBA e a DP na população brasileira, além de apoiar a hipótese de que alterações nesse gene representam um importante fator de susceptibilidade ao desenvolvimento da DP

稻属Oryza隶属禾本科Poaceae,包括20多个野生种和2个栽培种(亚洲栽培稻O. sativa L和非洲栽培稻O. glaberrima Steud) ,广泛分布于全球热带和亚热带。稻属物种可划分为10个基因组(又称染色体组)类型:A, B, C, BC, CD, E, F, G, HJ 和 HK。栽培稻所属的A基因组是稻属中物种数目最多、地理分布最广的基因组类型,由8个种组成。由于栽培稻属于A基因组,故A基因组物种是栽培稻遗传改良的巨大基因源。数十年来,国际上许多学者对A基因组类群开展了大量涉及形态、细胞、同工酶和分子标记方面的研究,但由于A基因组物种间遗传关系十分接近,形态上差异小且地理分布重叠,使得A基因组物种的系统发育、物种起源和生物地理学等方面存在诸多悬而未决的问题,是稻属中分类和鉴定困难较多的类群。本文利用核基因内含子序列,结合转座子插入分析,重建了A基因组的系统发育,估测了各类群的分化时间;与此同时,基于多克隆测序和基因谱系分析,探讨了O. rufipogon和O. nivara遗传关系以及亚洲栽培稻起源。主要研究结果如下: 1. A基因组的系统发育 在水稻全基因组数据库搜索的基础上,测定了4个单拷贝核基因(Adh1 及3个未注释基因)的内含子序列,构建了稻属A基因组8个种的系统发育关系。基于最大简约法和贝叶斯法的系统发育分析表明:1)澳大利亚的O. meridionalis为A基因组的基部类群;2)亚洲栽培稻两个亚种O. sativa ssp. japonica 和 O. sativa ssp. indica分别和不同的野生类群聚为独立的两个分支,支持japonica 和 indica为多次起源;3)O. rufipogon和O. nivara在系统发育树上完全混在一起,显示出二者间不存在遗传分化;4)非洲一年生野生种O. barthii是非洲栽培稻O. glaberrima的祖先,而非洲多年生野生种O. longistaminata与O. glaberrima/O. barthii.亲缘关系较远;5)分子钟方法估测A基因组类群约在2百万年前(2.0MYA)开始分化,亚洲栽培稻和非洲栽培稻,以及亚洲栽培稻的两个亚种则分别在0.7和 0.4 MYA左右开始分化。此外,通过核基因内含子序列与其它常用片段如ITS,matK等对比分析表明,进化速率相对较快的核基因内含子序列可以有效地用于近缘类群的系统发育研究。 2. Oryza rufipogon 和O. nivara群体遗传研究及亚洲栽培稻起源 对于亚洲野生类群O. rufipogon和O. nivara是合并为一个种还是处理为两个独立的种一直存在争议。在系统发育研究基础上,我们选取4个核基因内含子或5’-UTR区(Waxy, LHS,CatA和1个未注释基因),对采自整个分布区的群体样品进行了多克隆测序,结果表明:1)检测到O. rufipogon和O. nivara均有较高的核苷酸多态性,4个位点上π值和θw值平均分别为0.011和0.014;2)且二者在遗传上没有明显分化,两个类群在4个核基因位点上均检测到大量共享多态(shared polymorphism),未发现固有差异(fixed difference),表明它们历史上可能属于一个大群体,支持将二者作为种内不同生态型或亚种处理;3)基因谱系树表明亚洲栽培稻的两个亚种indica和japonica分别和不同的O. rufipogon (包括O. nivara)群体聚在一起,进一步从基因谱系角度支持亚洲栽培稻多次起源假说。 3.转座子在群体遗传与系统发育研究中的应用 鉴于目前植物谱系地理学研究中缺乏具有足够信息量的分子标记用于检测种内遗传变异,我们选取3个核基因中的转座子,通过对取自O. rufipogon和O. nivara整个分布区的37份样品的克隆测序,探讨了进化速率快、信息含量丰富的转座子序列在群体遗传上的应用。结果表明:1)无论在物种水平还是群体水平,转座子能检测到比包括内含子在内的其它DNA区域高得多的遗传变异;2)在物种水平上,异交多年生的O. rufipogon和自交一年生的O. nivara多样性均较高,且2个种间相差很小,二者在3个位点上平均核苷酸多样性π值均为0.013,差别主要表现在O. rufipogon杂合位点比例(46.1%)明显高于O. nivara(9.1%),说明交配系统不同并不一定和物种多样性水平相关;3)是否发生转座子序列插入是有价值的系统发育信息,发生在不同染色体上3个基因中的转座子插入进一步证实A基因组基部类群是O. meridionalis;通过叶绿体中3个转座子的插入现象推断了稻族一些四倍体物种,如稻属BC基因组的一些类群的母本来源。

More than ten bradykinin-related peptides and their cDNAs; have been identified from amphibians, but their genes are unknown. In present study, four cDNAs encoding one, two, four and six copies of bradykinin-related peptides were cloned from the frog (Odorrana grahami) skin cDNA library, respectively. Three bradykinin-related peptides (bradykinin, Thr6-bradykinin, Leu5Thr6-bradykinin) were deduced from these four cDNA sequences. Based on the cDNA sequence, the gene sequence encoding an amphibian bradykinin-related peptide from O. grahami was determined. It is composed of 7481 base pairs including two exons and two introns. The first exon codes signal peptide and the second exon codes acidic spacer peptide and Thr6-bradykinin. The promoter region of the bradykinin gene contains several putative recognition sites for nuclear factors, such as SRY, GATA-1, LYF-1, DeltaE, CDXA, NKX-2.5, MIF1 and S8. The current work may facilitate to understand the regulation and possible functions of amphibian skin bradykinin-related peptides. (C) 2009 Elsevier Masson SAS. All rights reserved.

Toll-like receptor 3 (TLR3) participates in the innate immune response by recognizing viral pathogens. To investigate grass carp immune system responding to GCRV (grass carp reovirus) infection, the full-length cDNA sequence and genomic organization of grass carp TLR3 (CiTLR3) was identified and characterized. The full-length genome sequence of CiTLR3 is composed of 5668 nucleotides, including five exons and four introns. The full-length of CiTLR3 cDNA is 3681 bp in length and encodes a polypeptide of 904 amino acids with an estimated molecular mass of 102,765 Da and a predicted isoelectric point of 8.35. Analysis of the deduced amino acid sequence indicated that CiTLR3 has four main structural domains, including a signal peptide sequence, 14 LRR (leucine-rich repeat) motifs, a transmembrane region and a TIR (Toll/interleukin-1 receptor) domain. It is most similar to the crucian carp (Carassius auratus) TLR3 amino acid sequence with an identity of 99%. Quantitative RT-PCR analysis showed that CiTLR3 transcripts were significantly up-regulated starting at day 1 and continued through day 7 following GCRV infection (P < 0.05). These data implied that CiTLR3 is involved in antiviral defense, provide molecular and functional information for grass carp TLR3, and implicate their role in mediating immune protection against grass carp viral diseases.
