The incidence of OSCC in younger population and in those who never smoked or drank has increased since the last decade. This increase may be attributable to increase of infection with HPV. The pro-inflammatory cytokine TNF-&agr; has the role in the pathogenesis of chronic inflammatory diseases and was found to control HPV infection in cervical cancer studies. Our study aimed to investigate the association between the four polymorphisms located in TNF-&agr; promoter region, -308(rs1800629), -857(rs1799724), -863(rs1800630) and -1031(rs1799964), and the risk of HPV-related OSCC. In this hospital-based case-control study, 325 cases and 335 controls were included. We found that HPV 16 seropositivity was associated with an increased risk of oral cancer (OR = 3.1, 95% CI, 2.1–4.6). Each of the polymorphism showed to increase the risk of HPV-related OSCC. And after combining the risk genotypes and using the low-risk group (0–1 combined risk genotypes) and HPV16 seronegativity as the reference group, only the high-risk groups (3–4 combined risk genotypes) and HPV16 seronegativity were associated with a low OR of 1.8 (95% CI, 1.1–2.8), while the low-risk and high-risk groups and HPV16 seropositivity were significantly associated with a higher OR of 2.7 (95% CI, 1.3–5.8) and 8.5 (95% CI, 3.7–19.4), respectively. In addition, the joint effects were greater among the young subjects (aged<50), males, never smokers or never drinkers, and patients with oropharyngeal cancer. Overall, the four TNF-&agr; polymorphisms, individually or collectively, would result in a significantly increased risk for HPV16-associated oral cancer in a non-Hispanic white population. More large sized studies are needed for future investigation.^

Objective: The objective of this study is to investigate the association between processed and unprocessed red meat consumption and prostate cancer (PCa) stage in a homogenous Mexican-American population. Methods: This population-based case-control study had a total of 582 participants (287 cases with histologically confirmed adenocarcinoma of the prostate gland and 295 age and ethnicity-matched controls) that were all residing in the Southeast region of Texas from 1998 to 2006. All questionnaire information was collected using a validated data collection instrument. Statistical Analysis: Descriptive analyses included Student's t-test and Pearson's Chi-square tests. Odds ratios and 95% confidence intervals were calculated to quantify the association between nutritional factors and PCa stage. A multivariable model was used for unconditional logistic regression. Results: After adjusting for relevant covariates, those who consume high amounts of processed red meat have a non-significant increased odds of being diagnosed with localized PCa (OR = 1.60 95% CI: 0.85 - 3.03) and total PCa (OR = 1.43 95% CI: 0.81 - 2.52) but not for advanced PCa (OR = 0.91 95% CI: 1.37 - 2.23). Interestingly, high consumption of carbohydrates shows a significant reduction in the odds of being diagnosed with total PCa and advanced PCa (OR = 0.43 95% CI: 0.24 - 0.77; OR = 0.27 95% CI: 0.10 - 0.71, respectively). However, consuming high amounts of energy from protein and fat was shown to increase the odds of being diagnosed with advanced PCa (OR = 4.62 95% CI: 1.69 - 12.59; OR = 2.61 95% CI: 1.04 - 6.58, respectively). Conclusion: Mexican-Americans who consume high amounts of energy from protein and fat had increased odds of being diagnosed with advanced PCa, while high amounts of carbohydrates reduced the odds of being diagnosed with total and advanced PCa.^

To understand how the serum amyloid A (SAA) genes are regulated, the cis-acting elements and trans-acting factors involved in the regulation of mouse SAA3 and rat SAA1 genes expression during inflammation were analyzed.^ To identify DNA sequences involved in the liver-specific expression of the mouse SAA3 gene, the 5$\sp\prime$ flanking region of this gene was analyzed by transient transfection studies. Results suggest that C/EBP, a liver-enriched transcription factor, plays an important role for the enhanced expression of the mouse SAA3 gene in hepatocytes.^ Transfection studies of the regulation of the expression of rat SAA1 gene indicated that a 322 bp fragment ($-$304 to +18) of the gene contains sufficient information for cytokine-induced expression of the reporter gene in a liver cell-specific manner. Further functional analysis of the 5$\sp\prime$ flanking region of the rat SAA1 gene demonstrated that a 65 bp DNA fragment ($-$138/$-$73) can confer cytokine-inducibility onto a heterologous promoter both in liver and nonliver cells. DNase I footprint and gel retardation assays identified five putative cis-regulatory elements within the 5$\sp\prime$ flanking region of the gene: one inducible element, a NF$\kappa$B binding site and four constitutive elements. Two constitutive elements, footprint regions I and III, were identified as C/EBP binding sites with region III having over a 10-fold higher affinity for C/EBP binding than region I. Functional analysis of the cis-elements indicated that C/EBP(I) and C/EBP(III) confer liver cell-specific activation onto a heterologous promoter, while sequences corresponding to the NF$\kappa$B element and C/EBP(I) impart cytokine responsiveness onto the heterologous promoter. These results suggest that C/EBP(I) possesses two functions: liver-specific activation and cytokine responsiveness. The identification of two cytokine responsive elements (NF$\kappa$B and C/EBP(I)), and two liver-specific elements (C/EBP(I) and C/EBP(III)) implies that multiple cis-acting elements are involved in the regulation of the expression of the rat SAA1 gene. The tissue-specific and cytokine-induced expression of rat SAA1 gene is likely the result of the interactions of these cis-acting elements with their cognate trans-acting factors as well as the interplay between the different cis-acting elements and their binding factors. The recA gene is essential for SOS response induction, for inducible DNA repair and for homologous recombination in E. coli. The level of recA expression is significant for these functions. A basal level of about 1000 molecules of RecA protein is sufficient for homologous recombination of the cell and is essential for the induction of the SOS response. Based on previous observations, two models regarding the origin of the basal RecA protein were postulated. One was that it comes from the leaky expression of the LexA repressed promoter. The other was that it is from another weak but constitutive promoter. The first part of this thesis is to study these possibilities. An $\Omega$ cartridge containing the transcription terminator of gene 32 of T4 phage was exploited to define a second promoter for recA expression. Insertion of this $\Omega$ cartridge downstream of the known promoter gave rise to only minor expression. Purification and N-terminus sequencing of the RecA protein from the insertion mutant did not support the existence of a second promoter. To determine whether the basal RecA is due to the leaky expression of the known LexA repressed promoter, recA expression of a SOS induction minus strain (basal level expression of recA) was compared with that of a recA promoter down mutation recA1270. The result demonstrated that there is leaky expression from the LexA repressed promoter. All the evidence supports the conclusion that there is only one promoter for both basal and induced expression levels of recA.^ Several translation enhancer sequences which are complementary to different regions of the 16S rRNA were found to exist in recA mRNA. The leader sequence of recA mRNA is highly complementary to a region of the 16S rRNA. Thus it appeared that recA expression could be regulated at post-transcriptional levels. The second part of this thesis is focused on the study of the post-transcriptional control of recA expression. Deletions of the complementary regions were created to examine their effect on recA expression. The results indicated that all of the complementary regions were important for the normal expression of recA and their effects were post-transcriptional. RNA secondary structures of wild type recA mRNA was inspected and a stem-loop structure was revealed. The expression down mutations at codon 10 and 11 were found to stabilize this structure. The conclusions of the second part of this thesis are that there is post-transcriptional control for recA expression and the leader sequence of recA mRNA plays more than one role in the control of recA expression. ^

The pattern of expression of the pro$\alpha$2(I) collagen gene is highly tissue-specific in adult mice and shows its strongest expression in bones, tendons, and skin. Transgenic mice were generated harboring promoter fragments of the mouse pro$\alpha$2(I) collagen gene linked to the Escherichia coli $\beta$-galactosidase or firefly luciferase genes to examine the activity of these promoters during development. A region of the mouse pro$\alpha$2(I) collagen promoter between $-$2000 and +54 exhibited a pattern of $\beta$-galactosidase activity during embryonic development that corresponded to the expression pattern of the endogenous pro$\alpha$2(I) collagen gene as determined by in situ hybridization. A similar pattern of activity was also observed with much smaller promoter fragments containing either 500 or 350 bp of upstream sequence relative to the start of transcription. Embryonic regions expressing high levels of $\beta$-galactosidase activity included the valves of the developing heart, sclerotomes, meninges, limb buds, connective tissue fascia between muscle fibers, osteoblasts, tendon, periosteum, dermis, and peritoneal membranes. The pattern of $\beta$-galactosidase activity was similar to the extracellular immunohistochemical localization of transforming growth factor-$\beta$1 (TGF-$\beta$1). The $-$315 to $-$284 region of the pro$\alpha$2(I) collagen promoter was previously shown to mediate the stimulatory effects of TGF-$\beta$1 on the pro$\alpha$2(I) collagen promoter in DNA transfection experiments with cultured fibroblasts. A construct containing this sequence tandemly repeated 5$\sp\prime$ to both a very short $\alpha$2(I) collagen promoter ($-$40 to +54) and a heterologous minimal promoter showed preferential activity in tail and skin of 4-week old transgenic mice. The pattern of expression mimics that of the $-$350 to +54 pro$\alpha$2(I) collagen promoter linked to a luciferase reporter gene in transgenic mice. ^

Recent climate evolution studies highlight the progressive temperature increase and prevalence of seasonal drought, with specially incidence in the Mediterranean region. Although conifers are very important species regarding forest conservation, sustainability and productivity, given the large forest surface they cover in Spain and their active role in preventing soil erosion and desertification, we know little about the molecular mechanisms which control adaptation in this ancient taxonomic group

No tillage, minimum tillage and conventional tillage practices are commonly used in maize crops in Alentejo, affecting soil physic conditions and determining seeders performance. Seeders distribution can be evaluated in the longitudinal and vertical planes. Vertical plane is specified by seeding depth (Karayel et al., 2008). If, in one hand seeding depth uniformity is a goal for all crop establishment , in the other hand, seeders furrow openers depth control is never constant depending on soil conditions. Seed depth uniformity affects crop emergence, Liu et al. (2004) showed an higher correlation between crop productivity and emergence uniformity than with longitudinal plants distribution. Neto et al. (2007) evaluating seed depth placement by measuring maize mesocotyl length under no tillage conditions in 38 farms concluded that 20% of coefficient of variation suggests the need of improvement seeders depth control mechanisms. The objective of this study was to evaluate casual relationships and create spatial variability maps between soil mechanic resistance and vertical distribution under three different soil practices to improve seed depth uniformity.

Soil erosion is a serious environmental threat in the Mediterranean region due to torrential rainfalls, and it contributes to the degradation of agricultural land. Techniques such as rainwater harvesting may improve soil water storage and increase agricultural productivity, which could result in more effective land usage. Reservoir tillage is an effective system of harvesting rainwater, but it has not been scientifically evaluated like other tillage systems. Its suitability for the conditions in Spain has not been determined. To investigate and quantify water storage from reservoir tillage and how it could be adapted to improve infiltration of harvested rainwater, a laboratory-scale rainfall simulator was developed. Rainfall characteristics, including rainfall intensity, spatial uniformity and raindrop size, confirm that natural rainfall conditions are simulated with sufficient accuracy. The simulator was auto-controlled by a solenoid valve and three pressure nozzles were used to spray water corresponding to five rainfall intensities ranging from 36 to 112 mm h-1 for 3 to 101-year return period with uniformity coefficients between 83 and 94%. In order to assess the reservoir tillage method under surface slopes of 0, 5, and 10%, three soil scooping devices with identical volume were used to make depressions in the following forms: a) truncated square pyramid, b) triangular prism, and c) truncated cone. These depressions were compared to a control soil surface with no depression. For the loam soil used in this study, results show that reservoir tillage was able to reduce soil erosion and surface runoff and significantly increase infiltration. There was significant difference between the depressions and the control. Compared to the control, depression (a) reduced surface runoff by about 61% and the sediment yield concentration by about 79%.

The movement of water through the landscape can be investigated at different scales. This study dealt with the interrelation between bedrock lithology and the geometry of the overlying drainage systems. Parameters of fractal analysis, such as fractal dimension and lacunarity, were used to measure and quantify this relationship. The interrelation between bedrock lithology and the geometry of the drainage systems has been widely studied in the last decades. The quantification of this linkage has not yet been clearly established. Several studies have selected river basins or regularly shaped areas as study units, assuming them to be lithologically homogeneous. This study considered irregular distributions of rock types, establishing areas of the soil map (1:25,000) with the same lithologic information as study units. The tectonic stability and the low climatic variability of the study region allowed effective investigation of the lithologic controls on the drainage networks developed on the plutonic rocks, the metamorphic rocks, and the sedimentary materials existing in the study area. To exclude the effect of multiple in- and outflows in the lithologically homogeneous units, we focused this study on the first-order streams of the drainage networks. The geometry of the hydrologic features was quantified through traditional metrics of fluvial geomorphology and scaling parameters of fractal analysis, such as the fractal dimension, the reference density, and the lacunarity. The results demonstrate the scale invariance of both the drainage networks and the set of first-order streams at the study scale and a relationship between scaling in the lithology and the drainage network.

Flash floods are of major relevance in natural disaster management in the Mediterranean region. In many cases, the damaging effects of flash floods can be mitigated by adequate management of flood control reservoirs. This requires the development of suitable models for optimal operation of reservoirs. A probabilistic methodology for calibrating the parameters of a reservoir flood control model (RFCM) that takes into account the stochastic variability of flood events is presented. This study addresses the crucial problem of operating reservoirs during flood events, considering downstream river damages and dam failure risk as conflicting operation criteria. These two criteria are aggregated into a single objective of total expected damages from both the maximum released flows and stored volumes (overall risk index). For each selected parameter set the RFCM is run under a wide range of hydrologic loads (determined through Monte Carlo simulation). The optimal parameter set is obtained through the overall risk index (balanced solution) and then compared with other solutions of the Pareto front. The proposed methodology is implemented at three different reservoirs in the southeast of Spain. The results obtained show that the balanced solution offers a good compromise between the two main objectives of reservoir flood control management

ABSTRACT Water shortage in arid and semi-arid regions stems from low rainfall and uneven distribution throughout the season, which makes rainfed agriculture a precarious enterprise. One approach to enhance and stabilize the water available for crop production in these regions is to use in-situ rainwater harvesting and conservation technologies. Adoption of in-situ soil moisture conservation systems, such as conservation tillage, is one of the strategies for upgrading agriculture management in arid and semi-arid environments. The general aim of this thesis is to develop a methodology to apply reservoir tillage to investigate the short-term effects of different tillage practices including reservoir tillage (RT), minimum tillage (MT), zero tillage (ZT), and conventional tillage (CT) on soil physical properties, as well as, soil water retention, and soil erosion control in arid and semi-arid areas. As a first approach, a review of the state of the art has been done. We found that reservoir tillage is an effective system of harvesting rainwater and conserving soil, but it has not been scientifically evaluated like other tillage systems. Experimental works covered three different conditions: laboratory experiments, field experiments in an arid region, and field experiments in a semi-arid region. To investigate and quantify water storage from RT and how it could be adapted to improve infiltration of harvested rainwater and reduce soil erosion, a laboratory-scale rainfall simulator was developed. Rainfall characteristics, including rainfall intensity, spatial uniformity and raindrop size, confirm that natural rainfall conditions are simulated with sufficient accuracy. The simulator was auto-controlled by a solenoid valve and three pressure nozzles were used to spray water corresponding to different rainfall intensities. In order to assess the RT method under different surface slopes, different soil scooping devices with identical volume were used to create depressions. The performance of the soil with these depressions was compared to a control soil surface (with no depression). Results show that RT was able to reduce soil erosion and surface runoff and significantly increase infiltration. Then, based on these results and after selecting the proper shape of depressions, a combination implement integrated reservoir tillage system (integrated RT) comprised of a single-row chisel plow, single-row spike tooth harrow, modified seeder, and spiked roller was developed and used to compared to MT and CT in an arid environment in Egypt. The field experiments were conducted to evaluate the impact of different tillage practices and their operating parameters at different tillage depths and different forward speeds on the soil physical properties, as well as on runoff, soil losses, moisture regime, water harvesting efficiency, and winter wheat productivity. Results indicated that the integrated RT drastically increased infiltration, producing a rate that was 47.51% higher than MT and 64.56% higher than CT. In addition, results showed that the lowest values of runoff and soil losses, 4.91 mm and 0.65 t ha-1 respectively, were recorded under the integrated RT, while the highest values, 11.36 mm and 1.66 t ha -1 respectively, occurred under the CT. In addition, two field experiments were carried out in semi-arid environment in Madrid with barley and maize as the main crops. For the rainfed barley experiment, two tillage practices (RT, and MT) were performed. Results showed that soil water potential increased quite steadily and were consistently greater in MT and, irrespective of the entire observation period, RT decreased soil water potential by 43.6, 5.7, and 82.3% compared to MT at soil depths (10, 20, and 30 cm, respectively). In addition, clear differences in crop yield and yield components were observed between the two tillage systems, grain yield (up to 14%) and biomass yield (up to 8.8%) were increased by RT. For the irrigated maize experiment, four tillage practices (RT, MT, ZT, and CT) were performed. Results showed that ZT and RT had the lowest soil water potential and soil temperature. Compared to CT treatment, ZT and RT decreased soil water potential by 72 and 23% respectively, at soil depth of 40 cm, and decreased soil temperature by 1.1 and 0.8 0C respectively, at soil depth of 5 cm. Also, ZT had the highest soil bulk density and penetration resistance, which delayed the maize growth and decreased the grain yield that was 15.4% lower than CT treatment. RT increased maize grain yield about 12.8% compared to ZT. On the other hand, no significant differences among (RT, MT, and CT) on maize yield were found. In summary, according to the results from these experiments using reservoir tillage to make depressions after seeding, these depression’s internal surfaces are consolidated in such a way that the water is held to percolate into the soil and thus allowing time to offer moisture to the plant rooting zone over an extended period of time. Reservoir tillage could be used as an alternative method in arid and semi-arid regions and it retains moisture in-situ, through structures that reduce runoff and thus can result in improved crop yields.
