We report improved whole-genome shotgun sequences for the genomes of indica and japonica rice, both with multimegabase contiguity, or almost 1,000-fold improvement over the drafts of 2002. Tested against a nonredundant collection of 19,079 full-length cDNAs, 97.7% of the genes are aligned, without fragmentation, to the mapped superscaffolds of one or the other genome. We introduce a gene identification procedure for plants that does not rely on similarity to known genes to remove erroneous predictions resulting from transposable elements. Using the available EST data to adjust for residual errors in the predictions, the estimated gene count is at least 38,000 - 40,000. Only 2% - 3% of the genes are unique to any one subspecies, comparable to the amount of sequence that might still be missing. Despite this lack of variation in gene content, there is enormous variation in the intergenic regions. At least a quarter of the two sequences could not be aligned, and where they could be aligned, single nucleotide polymorphism ( SNP) rates varied from as little as 3.0 SNP/kb in the coding regions to 27.6 SNP/kb in the transposable elements. A more inclusive new approach for analyzing duplication history is introduced here. It reveals an ancient whole-genome duplication, a recent segmental duplication on Chromosomes 11 and 12, and massive ongoing individual gene duplications. We find 18 distinct pairs of duplicated segments that cover 65.7% of the genome; 17 of these pairs date back to a common time before the divergence of the grasses. More important, ongoing individual gene duplications provide a never-ending source of raw material for gene genesis and are major contributors to the differences between members of the grass family.

The by-catch from the shrimp trawl fishery in Kalpitiya is mainly used for the production of dried fish, which provides an additional source of income for fishermen in the area. It has been observed that current handling practices along the value addition chain are responsible for the poor quality and low price of the end product. This study was aimed at identifying the shortcomings in such handling practices by fishermen and dried fish producers and assessing the quality of shrimp fishery by-catch along the processing chain in order to recommend more efficient utilization methods that will improve the quality of the end product. Fresh fish, dried fish and harbour water samples were tested for total coli forms, faecal coliforms, E. coli and Salmonella in order to assess their microbial quality: In addition, standard plate counts (SPC) of fish samples were also carried out. A survey was carried out from July-October 2006 at Kalpitiya, using a pre-tested questionnaire to collect information from individuals who have been engaged in dried fish processing. Average values obtained for freshly landed and dried fish respectively, were, SPC 9.88x10 super(5) CFU/g and 30.43x10 super(5) CFU/g, total coliforms 23.05 and 24.23 MPN/g and fecal coliforms 8.28 and 9.00 MPN/g. These values exceed the recommendations in the SL standards. A quarter of the landed fresh fish and 38% of dried fish from the producers were positive for E. coli and thus failed to show required end product quality. SPC of harbour water was 14.35x10 super(6) CFU/ml and all samples were found to be contaminated with E. coli. None of the fishermen and dried fish producers were satisfied with the quality of the end product. The reasons for poor quality as indicated by them were: limited availability of ice (75%), lack of infrastructure facilities (65%), uncertainty of markets (52%), lack of emphasis on quality (47%) and poor access to available technologies (41%). Respondents to the questionnaire also identified: unavailability of potable water, insulated boxes, good landing jetty, racks for drying fish, poor cold storage facilities and limitations in dried fish storage facilities, as further factors leading to the loss of quality in their products. Results demonstrate that improvements to the infrastructure facilities and conducting of proper awareness programmes on handling practices could lead for improvements in the quality of value added products prepared from the shrimp fishery by-catch at Kalpitiya.

Invertebrates constitute a major link in energy flow culminating into fish production in aquatic ecosystems. In tropical water bodies relatively little research has been done on invertebrate ecology especially their role in fishery production. European scientists through periodic expeditions to Africa in the last quarter of the 20th century carried out the earliest research on zooplankton. Rzoska (1957) listed these early workers including Stuhlmann (1888), Weltner (1897) and Mrazek (1897-1898). Daday (1907), Verestchagin (1915) and Delachaux (1917) undertook further work during the early twentieth century. These earlyworks provide a useful basis for tracking community changes by comparison with modem investigations. Worthington (1931) provided the first quantitative account of the zooplankton of Lake Victoria along with information on diurnal vertical migrations, compared to a temperate lake. The establishment of the East African Freshwater Fisheries Research Organisation (EAFFRO) at Jinja in 1947 enabled investigations on the fisheries, algae, invertebrates and water quality aspects of the lake (EAFFRO Annual Reports 1947-1977) to be regularly carried out. Macdonald (1956) made the first detailed observations on the biology of chaoborids and chironomids (IakefJies) in relation to the feeding of the elephant snout fish, Mormyrus kannume. A detailed study of the biology of the mayfly, Povilla adusta Navas with special reference to the diurnal rhythms of activity was carried out by Hartland-Rowe (1957). The Globalisation and fish utilisation and marketing study is a collaboration between the Fisheries Resources Research Institute (FIRRI) and the Mike Dillon Associates Limited , with funding from the Department for International Development (DFID) of the Government of the United Kingdom. The study is designed to examine the impact of the development of the export fishery on the fish producers, processors, traders and consumers in the artisanal fishery in Uganda. FIRRI 's role is to collect field data relating to the livelihoods of artisanal fish producers, processors, traders and consumers. in particular data relating to income and revenue flow. The initial focus is on the eccnomic structure of fish landing sites. The purpose of this paper is to review the progress in implementation of the project and present the interim findings for discussion. During the first quarter, namely April to June, 2002, work was carried out on Lakes Kyoga and Albert and a report produced. During the second quarter, July to September, 2002, Lake Victoria was covered. In both phases, the focus has been on the economic structure of fish landings.

Under the Implementation of the Fisheries Management Plan (IFMP) for Lake Victoria Result area 4, quarterly gillnet surveys are undertaken to monitor changes in fish stocks and environmental parameters in the shallow nontrawlable areas of the lake For purposes of monitoring surveys, the Ugandan sector of Lake Victoria is divided into 3 zones as shown in Figure 1. During the second quarter of APE2, two gillnet surveys were undertaken in zones 1 and 3 in February and March 2006 respectively. The purpose of the surveys was to monitor changes in the fish stocks and their biological characteristics, water quality, algal dynamics and invertebrate communities; as detailed in the various sections of the report. The surveys followed those conducted in November and December 2006 in the same zones. Results of the surveys showed that the number of fish taxa was higher in the near-shore fleets (0-100m) decreasing towards offshore. The near-shore areas were also associated with high primary productivity and hence secondary production to which Caridina and other invertebrates are part. These organisms are an important source of food for the fish and this may partly account for the high number of fish species recorded in this area of the lake. It was also observed that although Nile perch was the most dominant fish species recorded in all the stations during the surveys, haplochromines, Brycinus sadleri, Brycinus jacksonii Oreochromis niloticus and various mormyrid species contributed significantly to the fish biomass. The presence of many fish species and their coexistence with the predator, Nile perch is attributed to the presence of macrophyte cover and rocky habitats which serve as refugia in the shallow inshore habitats of Lake Victoria. In addition, the vegetated habitats are an important source of food for the fishes. As reported in macro-invertebrate studies, big populations of Caridina and other invertebrates were recorded among macrophyte beds. Caridina is an important source of food for juvenile Nile perch and other fish species so are the other invertebrates especially chironomid larvae, odonata nymphs and molluscs. Resurgence in haplochromine cichlids was observed during the surveys. The presence of haplochromines cichlids in all the sites especially Thruston Bay where it ranked the second by percentage contribution in number, is evidence of the recovery of this group of fishes which had declined largely due to predation by L. niloticus. Caridina nilotica has also increased in biomass and is a major component of the Nile perch diet. This could have reduced predation pressure on the haplochromines by Nile perch and has possibly contributed to recent resurgence in haplochromines cichlids in the lake in the shallow nontrawlable areas of the lake Rastrineobola argentea was found to be an important prey item for Nile perch and other fish species such as Clarias gariepinus. Measures should therefore be taken to ensure sustainable harvesting of Dagaa so that there is enough left to sustain the fishery of Nile perch and other species.

The fisheries resources of Lakes Albert and Kyoga present a high potential for economic growth, food, employment and foreign earnings. However, livelihoods appear to be compromised with the emergence and rapid spread of HIV/AIDS in the fisher communities of L. Albert and Kyoga. HIV/AIDS is considered a silent epidemic that is unique, posing a great challenge to the fisheries managers, health service providers, development planners and the resource users themselves. Fishers have high HIV prevalence, as well as AIDS-related illnesses and mortality rates. The high HIV prevalence rates among the fishing communities in Uganda is between 10-40% compared to the national rates which lie between 6% and 7%. This indicates that the national programmes have not adequately addressed the plight of the fishing communities of Lakes Albert, and Kyoga and the consequences have been devastating. Men and women living in fishing villages across the world have been found to be between five and ten times more vulnerable to the disease than other communities (Tarzan et al 2005, FAO, 2007). The present prevalence rates among the fishing communities stands at 10 to 40 % (LVFO, 2008). Meanwhile the same fishing communities are the essential labour for the Lakes’ fishery industry which is thriving nationally and internationally. That resource potentially can alleviate poverty and the HIV/AIDS threat. Fishing communities are the hidden victims of the disease, mixing patterns with the general population could act as a reservoir of infection that could spill over into the general population to drive the epidemic. On L. Albert, a quarter of the fisher folk were HIV-positive by 1992 compared to 4% in a nearby Agricultural village. Since then, there have been no targeted studies to address or monitor the prevalence rates eight years later, yet the multiplicity factor is high. HIV/AIDS can be linked to unsustainable fisheries, as the labour force available would not go to deep waters to fish, instead would fish in the shallow waters as a coping mechanism. A further effect is the loss to National and local economies and reduced nutritional security for the wider population. HIV/AIDS remains a significant challenge that has created a mosaic of complexity in the fishery sector. This needs to be addressed. It is, therefore, paramount that a comprehensive study was under taken to address this pandemic and the phenomenon of HIV/AIDS based on the study objectives. 1. To determine the trend in HIV/AIDS infection among fishing communities and the factors affecting it 2. To assess the impacts of HIV/AIDS on fish production and the implications for fisheries management.

In [5] it was shown that, for a standard quarter-car vehicle model and a road disturbance whose velocity profile is white noise of intensity A, the mean power dissipated in the suspension is equal to kA/2 where k is the tyre vertical stiffness. It is remarkable that the power dissipation turns out to be independent of all masses and suspension parameters. The proof in [5] makes use of a spectral formulation of white noise and is specific to linear systems. This paper casts the result in a more general form and shows that it follows from a simple application of Ito calculus. © 2012 IEEE.

The Otocephala, a clade including ostariophysan and clupeomorph telcosts, represents about a quarter of total fish species diversity, with about 1000 gencra and more than 7000 species. A series of recent papers have defended that the origin of this clade and of its major groups may be significantly older than the oldest fossils of each of these groups suggest. Some of these recent papers explicitly defend a Pangean origin for some otocephalan groups Such as the Siluriformes or Cypriniformes. To know whether or not the otocephalans as a whole, and particularly the mainly freshwater, cosmopolitan otophysans could have originated before the splitting of the Pangean Supercontinent is of extreme importance, since otophysan fishes are among the most useful animal groups for the determination of historical continental relationships. In the present work we examined divergence times for each major otocephalan group by an analysis of complete mtDNA sequences, in order to investigate if these divergence times support the hypotheses advanced in recent studies. The complete mtDNA sequences of nine representative non-otocephalan fish species and of twenty-one representative otocephalan species was compared. The present study is thus, among the studies dealing with molecular divergence times of telcosts, the one in which a greater number of otocephalan species are included. The divergence times obtained support that the major otocephalan groups had a much older origin than the oldest fossil records available for these groups suggest. The origin of the Otocephala is estimated as having occurred about 282 Mya, with the origin of the Otophysi being estimated at about 251 Mya. (c) 2005 Elsevier B.V. All rights reserved.

Feeding intensities (number of bites per minute) were recorded each hour over a 24-h diel cycle for young grass carp fed three diets. The grass carp did not show distinct meals. Grass carp receiving plant diets (duckweed or elodea) fed almost continuously throughout the 24 h, while fish fed the animal diet (tubificids) ceased feeding or had very low feeding intensities for about a quarter of the diel cycle. The average feeding intensity in fish fed duckweed was three times higher than that in fish fed elodea and tubificids. Average dry matter intake per bite was much higher in fish fed the animal diet than in those fed the plant diets. In most individuals, there was no significant difference in feeding intensity between daytime and nighttime.

The mode frequencies and quality factors (Q-factors) in two-dimensional (2-D) deformed square resonators are analyzed by finite-difference time-domain (FDTD) technique. The results show that the deformed square cavities with circular and cut corners have larger Q-factors than the perfect ones at certain conditions. For a square cavity with side length of 2 mu m and refractive index of 3.2, the mode Q-factor can increase 13 times as the perfect corners are replaced by a quarter of circle with radius of 0.3 pm. Furthermore the blue shift with the increasing deformations is found as a result of the reduction in effective resonator area. In square cavities with periodic roughness at sidewalls which maintains the symmetry of the square, the Q-factors of the whisperin gallery (WG)-like modes are still one order of magnitude larger that those of non-WG-like modes. However, the Q-tactors of these two types of modes are of the same order in the square cavity with random roughness. We also find that the rectangular and rhombic deformation largely reduce the Q-factors with the increasing offset and cause the splitting of the doubly degenerate modes due to the breaking of certain symmetry properties.

The transverse mode control in oxide confined vertical-cavity surface-emitting lasers is discussed by modeling the dielectric aperture as a uniform waveguide and an extra reflectivity at the oxide layer. The phase of the extra reflectivity and the refractive index step can be adjusted to change the mode threshold gain. We calculate the lateral refractive index step from the mode wavelength difference between aperture and perimeter modes, and compare it with that obtained from the weighted average index. The mode reflectivity in terms of the lateral optical confinement factor at the oxide layer is considered in calculating the threshold gain for transverse modes. The numerical results show that higher transverse modes can be suppressed by adjusting the position of a thin AlAs-oxide layer inside a three-quarter-wave layer in the distributed Bragg reflector. An AlGaN/GaN HBT structure was grown by low-pressure metalorganic chemical vapor deposition (MOCVD) on sapphire substrate. From the high-resolution x-ray diffraction and transmission electron microscopy (TEM) measurements, it was indicated that the structure is of good quality and the AlGaN/GaN interfaces are abrupt and smooth. In order to obtain the values of Si doping and electronic concentrations in the AlGaN emitter and GaN emitter cap layers, Secondary Ion Mass Spectroscopy (SIMS) and electrochemical CV measurements were carried out. The results showed that though the flow rate of silane (SiH4) in growing the AlGaN emitter was about a quarter of that in growing GaN emitter cap and subcollector layer, the Si sputtering yield in GaN cap layer was much smaller than that in the AlGaN emitter layer. The electronic concentration in GaN was about half of that in the AlGaN emitter layer. It is proposed that the Si, Al co-doping in growing the AlGaN emitter layer greatly enhances the Si dopant efficiency in the AlGaN alloy. (c) 2006 WILEY-VCH Verlag GmbH & Co KGaA, Weinheim.
