Pathway based genome wide association study evolves from pathway analysis for microarray gene expression and is under rapid development as a complementary for single-SNP based genome wide association study. However, it faces new challenges, such as the summarization of SNP statistics to pathway statistics. The current study applies the ridge regularized Kernel Sliced Inverse Regression (KSIR) to achieve dimension reduction and compared this method to the other two widely used methods, the minimal-p-value (minP) approach of assigning the best test statistics of all SNPs in each pathway as the statistics of the pathway and the principal component analysis (PCA) method of utilizing PCA to calculate the principal components of each pathway. Comparison of the three methods using simulated datasets consisting of 500 cases, 500 controls and100 SNPs demonstrated that KSIR method outperformed the other two methods in terms of causal pathway ranking and the statistical power. PCA method showed similar performance as the minP method. KSIR method also showed a better performance over the other two methods in analyzing a real dataset, the WTCCC Ulcerative Colitis dataset consisting of 1762 cases, 3773 controls as the discovery cohort and 591 cases, 1639 controls as the replication cohort. Several immune and non-immune pathways relevant to ulcerative colitis were identified by these methods. Results from the current study provided a reference for further methodology development and identified novel pathways that may be of importance to the development of ulcerative colitis.^

Principal components analysis of nannofossil assemblages in five ODP sites in the Caribbean and the eastern equatorial Pacific was used to monitor Neogene surface water circulation changes. In 15.83-10.71 Ma, floral distributions clearly show the existence of the Circum-tropical Current between the Caribbean and the eastern equatorial Pacific and no surface water communication between the northern and southern Caribbean. In 10.71-9.36 Ma, the Circum-tropical Current weakened and the northward intra-Caribbean current had been initiated. Northern and southern Caribbean surface waters again became separated in 8.35-3.65 Ma and the Circum-tropical Current was regenerated. After 2.76 Ma, the northward intra-Caribbean current has completely been established and the Circum-tropical Current disappeared. This suggests that a barrier to the Circum-tropical Current had formed, indicating the final closure of the Isthmus of Panama.

Con el objeto de detectar la influencia del genotipo en la presencia de anormalidades morfológicas, se tomó una muestra de 200 bulbillos de cada uno de los 7 clones de ajo colorado, incluidos en un ensayo experimental en bloques completamente aleatorizados con 4 repeticiones, en un solo ambiente de expresión. En cada clon se computaron las proporciones de bulbos normales, pera, cebollón y doble. En los bulbos normales se midió la distribución de calibres. Se compararon las proporciones de anormalidades entre los clones. Un clon se diferenció (p < 0,05) de los restantes por no poseer malformaciones y presentar un calibre promedio bajo. Utilizando en conjunto la información obtenida, se realizó un análisis de componentes principales y de conglomerado. Se utilizó la distancia euclidiana promedio y el método de ligamiento promedio. Los dos primeros ejes del análisis de componentes principales representaron el 74% de la variación de los datos. La información obtenida permitió reunir 3 grupos de clones por su asociación a calibres y anormalidades morfológicas. El primer grupo formado por un clon sin anormalidades y con mayor proporción de calibre 4 y 5; el segundo, de cuatro clones con presencia de ajo cebollón y el tercero, de dos clones asociados a los bulbos pera, dobles y de calibres 6. Se demostró la influencia del genotipo en la frecuencia de anormalidades morfológicas.

Productivity at six core locations in the eastern equatorial Pacific (EEP) was reconstructed with a benthic foraminiferal transfer function. The core records show strong regionality, especially where affected by Peru margin upwelling of deeper Equatorial Undercurrent Water (EUC) (originally coming from the subantarctic). This "Peru margin" record differs from that seen along the equator where divergence leads to shallow upwelling, and it is generally inverse to that seen in cores outside the areas of equatorial upwelling. Principal components analysis shows that the main productivity pattern correlates well to the global oxygen isotope record and has lowest values during isotope stages 2 and 4. In addition to this, equatorial cores show a higher frequency pattern of variation which becomes much more pronounced during MIS 3 and 2. The reconstructions based on benthic foraminifera were tested against those from nonaccumulation rate based inorganic chemical proxies of export production. These were found to correlate well in the region influenced by Peru upwelling, and also to share common features for sites along the equator. All the nonaccumulation rate based paleotracers are consistent with one another and differ from accumulation rate derived proxies. The differences between the two classes of paleotracers may result from uncertainties in calculating actual biogenic fluxes since 230Th-normalized results conform more to those we obtained. Analysis of planktonic carbon isotope values for the EEP, and their comparison to the record of the Pacific subantarctic, indicates that the subantarctic contribution to the EUC was reduced during MIS 3 and 2.

Este trabajo se realizó en el contexto del Plan de estudios que la Facultad de Ciencias Agrarias (UNCuyo) implementó a partir de 1994 para las carreras de Ingeniería Agronómica y Licenciatura en Bromatología. Se calcularon algunos indicadores educativos (Tasa de Aprobación, Tasa de Deserción, Tasa de Recursado y Tasa de Permanencia) con el objeto de efectuar un seguimiento en la aplicación de dicho Plan de estudios, a través de una nueva metología. Para el análisis de los datos se utilizaron cuatro métodos: "Determinación de distancias entre matrices y sus respectivos valores ideales", que permitió elaborar un índice de lejanía del sistema en su conjunto; "Análisis de Componentes Principales (ACP)" seguido de un "Análisis de Conglomerados (AC)", que permitieron agrupar las materias de acuerdo con sus similitudes. Finalmente, se realizó un "Análisis Discriminante", que permitió concluir que las tasas calculadas no establecen diferencias entre las asignaturas de los ciclos Básico e Instrumental (únicamente en el caso de Ingeniería Agronómica).

La demanda creciente por alimentos orgánicos presenta ventas por encima de los cinco mil millones de dólares por año a nivel mundial. Esta demanda también se extiende a los países en desarrollo como es el caso chileno, el cual exporta el 90% de su producción, generando un mercado interno poco desarrollado para este tipo de productos. La presente investigación intenta identificar los constructos que caracterizan los potenciales consumidores de alimentos orgánicos. Para el desarrollo del estudio se aplicó una encuesta a una muestra de 422 consumidores de la Región del Maule en Chile central (N. C. = 95,5%; e = 3,0%). La información posteriormente fue analizada a través de la técnica multivariante denominada análisis factorial de componentes principales. Los resultados de la investigación revelan la existencia de cuatro dimensiones o constructos: (1) beneficios de la agricultura orgánica; (2) alimentación sana; (3) estilos de vida y (4) atributos de los productos orgánicos. Estas dimensiones influyen en la actitud e intención de compra por parte de los consumidores hacia los alimentos orgánicos y son elementos clave para formular estrategias de comercialización para productos orgánicos.

The aim of this study was to assess genetic diversity among 40 alfalfa (Medicago sativa L.) genotypes of different non-dormant (FD=8) cultivars. Biomass yield, regrowth speed and reaction to spring black stem, lepto leaf spot, and rust were evaluated. Analyses of variances were performed using a mixed model to examine the agronomic variation among individuals. A principal component analysis on standardized agronomic data was performed. Agronomic data were also used to calculate Gower's distance and UPGMA algorithm. For the molecular analysis, six SSR markers were evaluated and 84 alleles were identified. The genetic distance was estimated using standard Nei's distance. Average standard genetic diversity was 0.843, indicating a high degree of variability among genotypes. Finally, a generalized procrustes analysis was performed to calculate the correlation between molecular and agronomic distance, indicating a 65.4% of consensus. This value is likely related to the low number of individuals included in the study, which might have underestimated the real phenotypic variability among genotypes. Despite the low number of individuals and SSR markers analyzed, this study provides a baseline for future diversity studies to identify genetically distant alfalfa individuals or cultivars.

El objetivo fue determinar, durante dos años, el contenido de β-caroteno y su relación con el Índice de Color (IC), de ocho cultivares comerciales del tipo 'Flakkee' cultivadas en el INTA La Consulta. El diseño experimental a campo utilizado fue en bloques al azar con 3 repeticiones. Se evaluó β-caroteno (espectrofotometría a 450 nm) y se calculó el IC, mediante captación de imagen digital con PC y escáner, midiendo L, a y b del Sistema CIELAB. Los datos fueron analizados por ACP (análisis de componentes principales), la visualización de la variabilidad, por cartografiado de datos, análisis de varianza, pruebas de diferencia de medias y correlaciones. Los contenidos de β-carotenos y el IC de los cultivares se mantuvieron constantes durante los dos años estudiados, resultando las cultivares Natasha, Flakesse y Colmar las de mayor valor nutricional en cuanto a aporte de β-carotenos. En el rango de valores menores de 18 mg%g de β-carotenos, se observó una correlación positiva significativa en las cultivares Supreme, Spring y Laval. No se encontró una correlación alta lineal entre el IC y el contenido de β-carotenos. El uso del IC resulta adecuado para predecir, en un intervalo de valores, el contenido de β-carotenos en cultivares de zanahoria.

Nuevas biotecnologías permiten obtener información para caracterizar materiales genéticos a partir de múltiples marcadores, ya sean éstos moleculares y/o morfológicos. La ordenación del material genético a través de la exploración de patrones de variabilidad multidimensionales se aborda mediante diversas técnicas de análisis multivariado. Las técnicas multivariadas de reducción de dimensión (TRD) y la representación gráfica de las mismas cobran sustancial importancia en la visualización de datos multivariados en espacios de baja dimensión ya que facilitan la interpretación de interrelaciones entre las variables (marcadores) y entre los casos u observaciones bajo análisis. Tanto el Análisis de Componentes Principales, como el Análisis de Coordenadas Principales y el Análisis de Procrustes Generalizado son TRD aplicables a datos provenientes de marcadores moleculares y/o morfológicos. Los Árboles de Mínimo Recorrido y los biplots constituyen técnicas para lograr representaciones geométricas de resultados provenientes de TRD. En este trabajo se describen estas técnicas multivariadas y se ilustran sus aplicaciones sobre dos conjuntos de datos, moleculares y morfológicos, usados para caracterizar material genético fúngico.

The record of eolian deposition on the Ontong Java Plateau (OJP) since the Oligocene (approximately 33 Ma) has been investigated using dust grain size, dust flux, and dust mineralogy, with the goal of interpreting the paleoclimatology and paleometeorology of the western equatorial Pacific. Studies of modern dust dispersal in the Pacific have indicated that the equatorial regions receive contributions from both the Northern Hemisphere westerly winds and the equatorial easterlies; limited meteorological data suggest that low-altitude westerlies could also transport dust to OJP from proximal sources in the western Pacific. Previous studies have established the characteristics of the grain-size, flux, and mineralogy records of dust deposited in the North Pacific by the mid-latitude westerlies and in the eastern equatorial Pacific by the low-latitude easterlies since the Oligocene. By comparing the OJP records with the well-defined records of the mid-latitude westerlies and the low-latitude easterlies, the importance of multiple sources of dust to OJP can be recognized. OJP dust is composed of quartz, illite, kaolinite/chlorite, plagioclase feldspar, smectite, and heulandite. Mineral abundance profiles and principal components analysis (PCA) of the mineral abundance data have been used to identify assemblages of minerals that covary through all or part of the OJP record. Abundances of quartz, illite, and kaolinite/chlorite covary throughout the interval studied, defining a mineralogical assemblage supplied from Asia. Some plagioclase and smectite were also supplied as part of this assemblage during the late Miocene and Pliocene/Pleistocene, but other source areas have supplied significant amounts of plagioclase, smectite, and heulandite to OJP since the Oligocene. OJP dust is generally coarser than dust deposited by the Northern Hemisphere westerlies or the equatorial easterlies, and it accumulates more rapidly by 1-2 orders of magnitude. These relationships indicate the importance of the local sources on dust deposition at OJP. The grain-size and flux records of OJP dust do not exhibit most of the events observed in the corresponding records of the Northern Hemisphere westerlies or the equatorial easterlies, because these features are masked by the mixing of dust from several sources at OJP. The abundance record of the Asian dust assemblage at OJP, however, does contain most of the features characteristic of dust flux by means of the Northern Hemisphere westerlies, indicating that the paleoclimatic and paleometeorologic signal of a particular source area and wind system can be preserved in areas well beyond the region dominated by that source and those winds. Identifying such a signal requires "unmixing" the various dust assemblages, which can be accomplished by combining grain-size, flux, and mineralogic data.

Microbial communities and their associated metabolic activity in marine sediments have a profound impact on global biogeochemical cycles. Their composition and structure are attributed to geochemical and physical factors, but finding direct correlations has remained a challenge. Here we show a significant statistical relationship between variation in geochemical composition and prokaryotic community structure within deep-sea sediments. We obtained comprehensive geochemical data from two gravity cores near the hydrothermal vent field Loki's Castle at the Arctic Mid-Ocean Ridge, in the Norwegian-Greenland Sea. Geochemical properties in the rift valley sediments exhibited strong centimeter-scale stratigraphic variability. Microbial populations were profiled by pyrosequencing from 15 sediment horizons (59,364 16S rRNA gene tags), quantitatively assessed by qPCR, and phylogenetically analyzed. Although the same taxa were generally present in all samples, their relative abundances varied substantially among horizons and fluctuated between Bacteria- and Archaea-dominated communities. By independently summarizing covariance structures of the relative abundance data and geochemical data, using principal components analysis, we found a significant correlation between changes in geochemical composition and changes in community structure. Differences in organic carbon and mineralogy shaped the relative abundance of microbial taxa. We used correlations to build hypotheses about energy metabolisms, particularly of the Deep Sea Archaeal Group, specific Deltaproteobacteria, and sediment lineages of potentially anaerobic Marine Group I Archaea. We demonstrate that total prokaryotic community structure can be directly correlated to geochemistry within these sediments, thus enhancing our understanding of biogeochemical cycling and our ability to predict metabolisms of uncultured microbes in deep-sea sediments.

Benthic foraminifers were studied from lower Paleocene through upper Oligocene sections from Sites 747 and 748. The composition of the benthic foraminifer species suggests a middle to lower bathyal (600-2000 m) paleodepth during the Neogene and a probable upper abyssal (2000-3000 m) paleodepth during the Paleocene at Site 747. Site 748 is thought to have remained at middle to lower bathyal paleodepths throughout the Cenozoic. Principal component analysis distinguished four major benthic foraminifer assemblages: (1) a Paleocene Stensioina beccariiformis assemblage at Sites 747 and 748, (2) an early Eocene Nuttallides truempyi assemblage at lower bathyal Site 747, (3) an early through middle Eocene Stilostomella-Lenticulina assemblage at middle bathyal Site 748, and (4) a latest Eocene through Oligocene Cibicidoides-Astrononion pusillum assemblage at both sites. Major benthic foraminifer changes, as indicated by the principal components and first and last appearances, occurred at or close to the Paleocene/Eocene boundary, and in the late Eocene close to the middle/late Eocene boundary.

Late Pleistocene sea level has been reconstructed from ocean sediment core data using a wide variety of proxies and models. However, the accuracy of individual reconstructions is limited by measurement error, local variations in salinity and temperature, and assumptions particular to each technique. Here we present a sea level stack (average) which increases the signal-to-noise ratio of individual reconstructions. Specifically, we perform principal component analysis (PCA) on seven records from 0-430 ka and five records from 0-798 ka. The first principal component, which we use as the stack, describes ~80 % of the variance in the data and is similar using either five or seven records. After scaling the stack based on Holocene and Last Glacial Maximum (LGM) sea level estimates, the stack agrees to within 5 m with isostatically adjusted coral sea level estimates for Marine Isotope Stages 5e and 11 (125 and 400 ka, respectively). When we compare the sea level stack with the d18O of benthic foraminifera, we find that sea level change accounts for about ~40 % of the total orbital-band variance in benthic d18O, compared to a 65 % contribution during the LGM-to-Holocene transition. Additionally, the second and third principal components of our analyses reflect differences between proxy records associated with spatial variations in the d18O of seawater.

As the ocean undergoes acidification, marine organisms will become increasingly exposed to reduced pH, yet variability in many coastal settings complicates our ability to accurately estimate pH exposure for those organisms that are difficult to track. Here we present shell-based geochemical proxies that reflect pH exposure from laboratory and field settings in larvae of the mussels Mytilus californianus and M. galloprovincialis. Laboratory-based proxies were generated from shells precipitated at pH 7.51 to 8.04. U/Ca, Sr/Ca, and multielemental signatures represented as principal components varied with pH for both species. Of these, U/Ca was the best predictor of pH and did not vary with larval size, with semidiurnal pH fluctuations, or with oxygen concentration. Field applications of U/Ca were tested with mussel larvae reared in situ at both known and unknown pH conditions. Larval shells precipitated in a region of greater upwelling had higher U/Ca, and these U/Ca values corresponded well with the laboratory-derived U/Ca-pH proxy. Retention of the larval shell after settlement in molluscs allows use of this geochemical proxy to assess ocean acidification effects on marine populations.

Non-destructive, visual evaluation and mechanical testing techniques were used to assess the structural properties of 374 samples of chestnut (Castanea sativa). The principal components method was applied to establish and interpret correlations between variables obtained of modulus of elasticity, bending strength and density. The static modulus of elasticity presented higher correlation values than those obtained using non-destructive methods. Bending strength presented low correlations with the non-destructive parameters, but there was some relation to the different knot ratios defined. The relationship was stronger with the most widely used ratio, CKDR. No significant correlations were observed between any of the variables and density.
