Electrical property derivative expressions are presented for the nuclear relaxation contribution to static and dynamic (infinite frequency approximation) nonlinear optical properties. For CF4 and SF6, as opposed to HF and CH4, a term that is quadratic in the vibrational anharmonicity (and not previously evaluated for any molecule) makes an important contribution to the static second vibrational hyperpolarizability of CF4 and SF6. A comparison between calculated and experimental values for the difference between the (anisotropic) Kerr effect and electric field induced second-harmonic generation shows that, at the Hartree-Fock level, the nuclear relaxation/infinite frequency approximation gives the correct trend (in the series CH4, CF4, SF6) but is of the order of 50% too small

Els organismes responen a la temperatura i a molts altres estressos sintetitzant un grup de proteïnes anomenat proteïnes de xoc de calor (HSPs). En plantes les sHsps, d'entre 15 i 30 kDa formen el grup més abundant i divers, classificat en funció de la seva localització subcel.lular i homologia en: mitocondrials, cloroplàstiques, de reticle endoplasmàtic i citoplàsmiques de classe I i II. Les sHsps-CI s'ha descrit que s'indueixen per estrès tèrmic, hídric i oxidatiu (peròxid d'hidrògen, llum UV, ozó) i en resposta a algunes hormones. També s'expressen durant el desenvolupament, per exemple durant l'embriogènesi, on es creu que podrien tenir un paper protector de l'embrió enfront la dessecació. Tot i que hi ha abundants treballs que correlacionen la resistència a l'estrès i l'acumulació de sHsps-CI, els mecanismes moleculars d'aquesta activitat són poc conguts. Tot i això, per diverses sHsps-CI ha estat descrita una activitat xaperona in vitro i, més recentment, que la seva sobreexpressió augmenta la viabilitat de cèl.lules d'E.coli en condicions d'estrès tèrmic. L'estudi de l'acumulació de sHsps-CI en surera (Quercus suber) mitjançant immunodetecció en electroforesi bidimensional mostra uns patrons d'acumulació complexos i formats per dos grups d'espècies proteiques principals, a l'entorn dels 10 i 17 kDa respectivament, que mostren una inducció diferencial en funció del teixit i l'estrès. Mentre que les espècies proteiques de 17 kDa s'indueixen per temperatura però no per estrès oxidatiu, les de ca. 10 kDa ho fan per estrès oxidatiu i no per temperatura. Ambdós grups d'espècies proteiques s'acumulen conjuntament en fel.lema. Assajos de PCR i RT-PCR han permès clonar parcialment tres noves sHsps-CI en surera: Qshsp10-CI, QshspC-CI i QshspD-CI. Aquest fet confirma la multigeneïcitat de les sHsps-CI en surera que apuntava el patró bidimensional. Dels nous clons obtinguts destaca especialment Qshsp10-CI, un gen que presenta un codó stop enmig del domini -cristal.lí que fa que a la proteïna que se'n dedueix li manqui un 55% del domini -cristal.lí i tota l'extensió C-terminal. Es tractaria de la sHsp més petita i més truncada descrita fins al moment. L'anàlisi de l'expressió de Qshsp10-CI mitjançant RT-PCR mostra expressió en plantes tractades amb H2O2 però no en les que han estat sotmeses a un xoc de calor. Aprofitant l'oportunitat que oferia aquesta sHsp-CI de ser utilitzada com a model per l'estudi de la importància del domini -cristal.lí i l'extensió C-terminal en l'activitat protectora enfront l'estrès, es va voler determinar la capacitat que tenia d'augmentar la viabilitat de cèl.lules d'E. coli en condicions d'estrès tèrmic i oxidatiu. Els resultats mostren que la proteïna recombinant QsHsp10-CI, tot i la important truncació que té, és capaç de protegir cèl.lules d'E. coli en condicions d'estrès tèrmic i, remarcablement, en condicions d'estrès oxidatiu. Tots aquests resultats indiquen que les espècies proteiques de ca. 10 kDa podrien correspondre a Qshsp10-CI i tenir un paper en les cèl.lules del fel.lema en la protecció enfront l'estrès oxidatiu. L'estrès oxidatiu provoca lesions al DNA que poden produir errors en la replicació, transcripció o traducció i generar proteïnes aberrants. Donades les condicions d'estrès oxidatiu a les quals es troben sotmeses les cèl.lules del fel.lema, s'ha volgut estudiar la variabilitat dels seus àcids nucleics. La determinació de la taxa de mutació de la regió codificant del gen Qshsp17.4-CI en mRNA i DNA de fel.lema i àpex radicular, un teixit jove i en creixement actiu va mostrar unes taxes sorprenentment elevades en l'mRNA (1/1784 pb) i el DNA genòmic (1/1520 pb) del fel.lema. Aquestes taxes són les més altes descrites en un genoma nuclear eucariota i són similars a les dels virus d'RNA d'evolució ràpida com el virus de l'Hepatitis C. Amb aquestes taxes de mutació, un terç dels mRNAs del fel.lema de la surera contindrien missatges aberrants i la supervivència de les cel.lules es veuria compromesa. Això implica que el fel.lema hauria de ser considerat com un mosaic de cèl.lules genèticament heterogènies i, per tant, una sola seqüència no defineix en tota la seva amplitud un gen en aquest teixit. No es va detectar cap mutació en àpex de rel. Amb l'objectiu d'aprofundir en el coneixement de les mutacions que es donen en aquests dos teixits i per tal de poder fer una anàlisi qualitativa més completa que permetés especular sobre el seu origen, es va aplicar un mètode de selecció de seqüències mutants en base a la utilització d'enzims de restricció. Les mutacions detectades en fel.lema es corresponen amb les relacionades, en altres sistemes no nuclears (plasmidis, fags i DNA bacterià), amb l'estrès oxidatiu. En conseqüència, l'estrès oxidatiu al qual estan sotmeses les cèl.lules del fel.lema podria ser el causant de l'elevada taxa de mutació detectada. D'acord amb això, el tipus majoritari de productes d'oxidació de les bases del DNA que s'acumulen en brots de plàntules de surera en resposta al peròxid d'hidrògen produeixen el mateix tipus de mutacions detectades en l'mRNA del fel.lema de la surera. La major sensibilitat d'aquest nou mètode ha permès, a més, detectar mutacions en molècules d'mRNA de rel, un teixit en el qual no s'havia trobat cap mutació utilitzant el mètode de clonatge i seqüenciació directa. Tot i això, el tipus de mutacions predominants no estan relacionades amb l'estrès oxidatiu sinó amb erros en la reparació dels àcids nucleics.

The nuclear magnetic resonance (NMR) structure of a central segment of the previously annotated severe acute respiratory syndrome (SARS)-unique domain (SUD-M, for "middle of the SARS-unique domain") in SARS coronavirus (SARS-CoV) nonstructural protein 3 (nsp3) has been determined. SUD-M(513-651) exhibits a macrodomain fold containing the nsp3 residues 528 to 648, and there is a flexibly extended N-terminal tail with the residues 513 to 527 and a C-terminal flexible tail of residues 649 to 651. As a follow-up to this initial result, we also solved the structure of a construct representing only the globular domain of residues 527 to 651 [SUD-M(527-651)]. NMR chemical shift perturbation experiments showed that SUD-M(527-651) binds single-stranded poly(A) and identified the contact area with this RNA on the protein surface, and electrophoretic mobility shift assays then confirmed that SUD-M has higher affinity for purine bases than for pyrimidine bases. In a further search for clues to the function, we found that SUD-M(527-651) has the closest three-dimensional structure homology with another domain of nsp3, the ADP-ribose-1 ''-phosphatase nsp3b, although the two proteins share only 5% sequence identity in the homologous sequence regions. SUD-M(527-651) also shows three-dimensional structure homology with several helicases and nucleoside triphosphate-binding proteins, but it does not contain the motifs of catalytic residues found in these structural homologues. The combined results from NMR screening of potential substrates and the structure-based homology studies now form a basis for more focused investigations on the role of the SARS-unique domain in viral infection.

This paper describes the structure determination of nsp3a, the N-terminal domain of the severe acute respiratory syndrome coronavirus (SARS-CoV) nonstructural protein 3. nsp3a exhibits a ubiquitin-like globular fold of residues 1 to 112 and a flexibly extended glutamic acid-rich domain of residues 113 to 183. In addition to the four beta-strands and two alpha-helices that are common to ubiquitin-like folds, the globular domain of nsp3a contains two short helices representing a feature that has not previously been observed in these proteins. Nuclear magnetic resonance chemical shift perturbations showed that these unique structural elements are involved in interactions with single-stranded RNA. Structural similarities with proteins involved in various cell-signaling pathways indicate possible roles of nsp3a in viral infection and persistence.

Translationally controlled tumour protein (TCTP) is a highly conserved protein present in all eukaryotic organisms. Various cellular functions and molecular interactions have been ascribed to this protein, many related to its growth-promoting and antiapoptotic properties. TCTP levels are highly regulated in response to various cellular stimuli and stresses. We have shown recently that the double-stranded RNA-dependent protein kinase, PKR, is involved in translational regulation of TCTP. Here we extend these studies by demonstrating that TCTP is downregulated in response to various proapoptotic treatments, in particular agents that induce Ca++ stress, in a PKR-dependent manner. This regulation requires phosphorylation of protein synthesis factor eIF2α. Since TCTP has been characterized as an antiapoptotic and Ca++-binding protein, we asked whether it is involved in protecting cells from Ca++-stress-induced apoptosis. Overexpression of TCTP partially protects cells against thapsigargin-induced apoptosis, as measured using caspase-3 activation assays, a nuclear fragmentation assay, using fluorescence-activated cell sorting analysis, and time-lapse video microscopy. TCTP also protects cells against the proapoptotic effects of tunicamycin and etoposide, but not against those of arsenite. Our results imply that cellular TCTP levels influence sensitivity to apoptosis and that PKR may exert its proapoptotic effects at least in part through downregulation of TCTP via eIF2α phosphorylation.

The potency of RNA interference (RNAi) undoubtedly can be improved through chemical modifications to the small interfering RNAs (siRNA). By incorporation of the 3′-S-phosphorothiolate modification into strands of RNA, it is hoped that specific regions of a siRNA duplex can be stabilised to enhance the target binding affinity of a selected antisense strand into the activated RNA-induced silencing complex (RISC*). Oligonucleotides composed entirely of this modification are desirable so unconventional 5′ → 3′ synthesis is investigated, with initial solution-phase testing proving successful. The phosphoroamidite monomer required for solid-phase synthesis has also been produced.

We discuss several methods of calculating the DIS structure functions F2(x,Q2) based on BFKL-type small x resummations. Taking into account new HERA data ranging down to small xand low Q2, the pure leading order BFKL-based approach is excluded. Other methods based on high energy factorization are closer to conventional renormalization group equations. Despite several difficulties and ambiguities in combining the renormalization group equations with small x resummed terms, we find that a fit to the current data is hardly feasible, since the data in the low Q2 region are not as steep as the BFKL formalism predicts. Thus we conclude that deviations from the (successful) renormalization group approach towards summing up logarithms in 1/x are disfavoured by experiment.

The nuclear time-dependent Hartree-Fock model formulated in three-dimensional space, based on the full standard Skyrme energy density functional complemented with the tensor force, is presented. Full self-consistency is achieved by the model. The application to the isovector giant dipole resonance is discussed in the linear limit, ranging from spherical nuclei (16O and 120Sn) to systems displaying axial or triaxial deformation (24Mg, 28Si, 178Os, 190W and 238U). Particular attention is paid to the spin-dependent terms from the central sector of the functional, recently included together with the tensor. They turn out to be capable of producing a qualitative change on the strength distribution in this channel. The effect on the deformation properties is also discussed. The quantitative effects on the linear response are small and, overall, the giant dipole energy remains unaffected. Calculations are compared to predictions from the (quasi)-particle random-phase approximation and experimental data where available, finding good agreement

Objective: To identify genes specifically expressed in mammalian oocytes using an in silico subtraction, and to characterize the mRNA patterns of selected genes in oocytes, embryos, and adult tissues. Design: Comparison between oocyte groups and between early embryo stages. Setting: Laboratories of embryo manipulation and molecular biology from Departamento de Genetica (FMRP) and Departamento de Ciencias Basicas (FZEA) - University of Sao Paulo. Sample(s): Oocytes were collected from slaughtered cows for measurements, in vitro fertilization, and in vitro embryo culture. Somatic tissue, excluding gonad and uterus tissue, was collected from male and female cattle. Main Outcome Measure(s): Messenger RNA levels of poly(A)-binding protein nuclear-like 1 (Pabpnl1) and methyl-CpG-binding domain protein 3-like 2 (Mbd3l2). Result(s): Pabpnl1 mRNA was found to be expressed in oocytes, and Mbd3l2 transcripts were present in embryos. Quantification of Pabpnl1 transcripts showed no difference in levels between good-and bad-quality oocytes before in vitro maturation (IVM) or between good-quality oocytes before and after IVM. However, Pabpnl1 transcripts were not detected in bad-quality oocytes after IVM. Transcripts of the Mbd3l2 gene were found in 4-cell, 8-cell, and morula-stage embryos, with the highest level observed in 8-cell embryos. Conclusion(s): Pabpnl1 gene expression is restricted to oocytes and Mbd3l2 to embryos. Different Pabpnl1 mRNA levels in oocytes of varying viability suggest an important role in fertility involving the oocyte potential for embryo development. (Fertil Steril (R) 2010; 93: 2507-12. Somatic cell nuclear transfer (SCNT) has had an enormous impact on our understanding of biology and remains a unique tool for multiplying valuable laboratory and domestic animals. However, the complexity of the procedure and its poor efficiency are factors that limit a wider application of SCNT. In this context, oocyte meiotic arrest is an important option to make SCNT more flexible and increase the number of cloned embryos produced. Herein, we show that the use of butyrolactone I in association with brain-derived neurotrophic factor (BDNF) to arrest the meiotic division for 24 h prior to in vitro maturation provides bovine (Bos indicus) oocytes capable of supporting development of blastocysts and full-term cloned calves at least as efficiently as nonarrested oocytes. Furthermore, the procedure resulted in cloned blastocysts with an 1.5- and twofold increase of POU5F1 and IFNT2 expression, respectively, which are well-known markers of embryonic viability. Mitochondrial DNA (mtDNA) copy number was diminished by prematuration in immature oocytes (718,585 +/- 34,775 vs. 595,579 +/- 31,922, respectively, control and treated groups) but was unchanged in mature oocytes (522,179 +/- 45,617 vs. 498,771 +/- 33,231) and blastocysts (816,627 +/- 40,235 vs. 765,332 +/- 51,104). To our knowledge, this is the first report of cloned offspring born to prematured oocytes, indicating that meiotic arrest could have significant implications for laboratories working with SCNT and in vitro embryo production.

The genus Astyanax comprises small characin fish of the neotropical region. The so-called `yellow-tailed characins` compose one of the most widely distributed Astyanax groups. A. altiparanae and A. aff. bimaculatus, are evolutionarily closely related and commonly found in several Brazilian hydrographic basins. In the present work, chromosomal data of specimens of A. altiparanae and A. aff. bimaculatus from 4 hydrographic basins in the states of Sao Paulo (Upper Tiete, Paranapanema, Ribeira de Iguape) and Rio de Janeiro (Guapimirim) are shown. All the populations showed 50 chromosomes, with different karyotypic formula. Although only a single Ag-NOR bearing chromosome pair was observed, all populations possess multiple cistrons of 18S rDNA. FISH with the 5S rDNA probe showed single signals at the interstitial position of one metacentric chromosome pair. C-bands are distributed in the terminal and interstitial regions of several chromosomes. However, the As-51 satDNA are frugally located in a few chromosomes of fishes from Upper Tiete, Paranapanema and Guapimirim Rivers, being absent in individuals of A. aff. bimaculatus from Ribeira de Iguape River basin. Beside these 4 populations, molecular phylogeography studies were also performed in individuals from Middle and Lower Tiete River basin and from 2 additional collection sites in the Paranapanema and Ribeira de Iguape River basins. The phylogeographic analysis using 2 mtDNA regions (totalizing 1.314 bp of ND2 and ATPase6/8 genes) of 8 populations of the group of `yellow-tailed characins` from 3 major hydrographic basins showed structuring of populations, suggesting a correlation between chromosomal (nuclear) and molecular (mitochondrial) data. Acestrorhynchus is the sole genus of the family Acestrorhynchidae which includes 14 species currently recognized as valid. Species of Acestrorhynchus comprise small-to-medium sized piscivorous fishes and have been traditionally grouped on the basis of well-defined color patterns. A recent phylogeny, based on morphological characters, could not resolve the phylogenetic affinities of A. heterolepis and the relationships among the species of the clade formed by A. abbreviatus, A. altus, A. falcatus, A. lacustris, and A. pantaneiro. The simultaneous analysis of two mitochondrial genes (16S and ATP synthase subunits 6 and 8) and one nuclear intron (S7) was able to resolve the latter clade, but the position of A. heterolepis remained unresolved. The combination of the molecular and morphological data sets in a total evidence analysis resulted in a well-resolved hypothesis regarding the phylogenetic relationships of Acestrorhynchus species. Quantitative reverse-transcription polymerase chain reaction (qRT-PCR) is a standard assay in molecular medicine for gene expression analysis. Samples from incisional/needle biopsies, laser-microdissected tumor cells and other biologic sources, normally available in clinical cancer studies, generate very small amounts of RNA that are restrictive for expression analysis. As a consequence, an RNA amplification procedure is required to assess the gene expression levels of such sample types. The reproducibility and accuracy of relative gene expression data produced by sensitive methodology as qRT-PCR when cDNA converted from amplified (A) RNA is used as template has not yet been properly addressed. In this study, to properly evaluate this issue, we performed 1 round of linear RNA amplification in 2 breast cell lines (C5.2 and HB4a) and assessed the relative expression of 34 genes using cDNA converted from both nonamplified (NA) and A RNA. Relative gene expression was obtained from beta actin or glyceraldehyde 3-phosphate dehydrogenase normalized data using different dilutions of cDNA, wherein the variability and fold-change differences in the expression of the 2 methods were compared. Our data showed that 1 round of linear RNA amplification, even with suboptimal-quality RNA, is appropriate to generate reproducible and high-fidelity qRT-PCR relative expression data that have similar confidence levels as those from NA samples. The use of cDNA that is converted from both A and NA RNA in a single qRT-PCR experiment clearly creates bias in relative gene expression data.

The present study aimed to analyze the gene and protein expression and the pattern of distribution of the vanilloid receptors TRPV1 and TRPV2 in the developing rat retina. During the early phases of development, TRPV1 was found mainly in the neuroblastic layer of the retina and in the pigmented epithelium. In the adult, TRPV1 was found in microglial cells, blood vessels, astrocytes and in neuronal structures, namely synaptic boutons of both retina] plexiform layers, as well as in cell bodies of the inner nuclear layer and the ganglion cell layer. The pattern of distribution of TRPV1 was mainly punctate, and there was higher TRPV1 labeling in the peripheral retina than in central regions. TRPV2 expression was quite distinct. its expression was virtually undetectable by immunoblotting before P1, and that receptor was found by immunohistochemistry only by postnatal day 15 (PI 5). RNA and protein analysis showed that the adult levels are only reached by P60, which includes small processes in the retinal plexiform layers, and labeled cellular bodies in the inner nuclear layer and the ganglion cell layer. There was no overlapping between the signal observed for both receptors. in conclusion, our results showed that the patterns of distribution of TRPV1 and TRPV2 are different during the development of the rat retina, suggesting that they have specific roles in both visual processing and in providing specific cues to neural development.
