This thesis is an investigation into the nature of data analysis and computer software systems which support this activity.
The first chapter develops the notion of data analysis as an experimental science which has two major components: data-gathering and theory-building. The basic role of language in determining the meaningfulness of theory is stressed, and the informativeness of a language and data base pair is studied. The static and dynamic aspects of data analysis are then considered from this conceptual vantage point. The second chapter surveys the available types of computer systems which may be useful for data analysis. Particular attention is paid to the questions raised in the first chapter about the language restrictions imposed by the computer system and its dynamic properties.
The third chapter discusses the REL data analysis system, which was designed to satisfy the needs of the data analyzer in an operational relational data system. The major limitation on the use of such systems is the amount of access to data stored on a relatively slow secondary memory. This problem of the paging of data is investigated and two classes of data structure representations are found, each of which has desirable paging characteristics for certain types of queries. One representation is used by most of the generalized data base management systems in existence today, but the other is clearly preferred in the data analysis environment, as conceptualized in Chapter I.
This data representation has strong implications for a fundamental process of data analysis -- the quantification of variables. Since quantification is one of the few means of summarizing and abstracting, data analysis systems are under strong pressure to facilitate the process. Two implementations of quantification are studied: one analagous to the form of the lower predicate calculus and another more closely attuned to the data representation. A comparison of these indicates that the use of the "label class" method results in orders of magnitude improvement over the lower predicate calculus technique.

The effects of stress on both microalgal and macroalgal communities are considered. On one hand the contrasting approaches of studies of these two communities reflect intrinsic differences in plant size, longevity and ease of handling. On the other hand they reveal that biological monitoring of the potentially deleterious effects of man's activities has focused largely on freshwater environments in which macroalgae only occasionally dominate. Large conspicuous plants can be readily investigated as individuals, whereas it is virtually impossible to trace effects of stress on an individual cell of a vegetatively-reproducing microalga; a population approach is almost inevitably necessary. However, rapid turnover rates, a spectrum of ecological characteristics distributed between many taxa, and the potential for statistical analysis, have facilitated the use of microalgae in environmental impact studies. Failure to extend such investigations into marine systems rests as much on man's ability to ignore environmental deterioration until it affects his quality of life as on the visual dominance of seaweeds around our coasts. However, large gaps remain in our knowledge of both large and small algae; some reported community changes over time are suspect, and the causes of even blatant changes are not always apparent.

We demonstrate that the surface relief guided-mode resonant gratings with specified central wavelength and FWHM in the visible wavelength range can be designed by analyzing the complex poles of Reflectance and transmission coefficient matrix algorithm (RTCM), a variant of S-matrix propagation algorithm proposed for calculation of multilayer gratings. In addition, FWHM is computed with couple-mode (CM) theory of resonant gratings which is firstly extended by Norton et al. in calculation of waveguide grating. Furthermore, the side band reflections of the filter can be reduced to less than 5% in the visible wavelength with the antireflection (AR) design technique widely used in the thin-film field. The worldwide literature on management of spotted seals, Phoca largha, was reviewed and updated, and aerial surveys weref lown in 1992 and 1993 to determine the species' distribution and abundance in U.S. waters. In April, spotted seals were found only in the Bering Sea ice front. In June, they were seen along deteriorating ice floes and fast ice in Norton Sound. Surveys along most of Alaska's western coast in August and September found over 2,500 spotted seals in Kuskokwim Bay and concentrations of 100-400 seals around Nunivak Island, Scammon Bay, Golovnin Bay/Norton Sound, Cape Espenberg/Kotzebue Sound, and Kasegaluk Lagoon. All of these sites have been used by spotted seals in the past. The sum of the highest counts, irrespective of year, was 3,570 seals (CV =0.06). This is not an abundance estimate for all spotted seals in the Bering Sea, because it does not account for animals in the water, and we did not survey the Asian coast and some islands. Also, spotted seals and harbor seals, Phoca vitulina, are too similar in appearance to be identified accurately from the air, so our results probably include a mix of these species where their ranges overlap.

EXTRACT (SEE PDF FOR FULL ABSTRACT): Data were extracted from the U.S. Navy Fleet Numerical Oceanographic Center Master Oceanographic Observation Data Set for a 200 km to 300 km wide coastal strip on the west coast of the United States. These data were averaged for the September through February (winter) and March through August (summer) intervals. The resulting winter temperature anomaly values show the El Nino signal in the CCC [Coastal California Current] as positive temperature anomalies from the surface to at least 300 m.

Studies by Enfield and Allen (1980), McLain et al (1985), and others have shown that anomalously warm years in the northern coastal California Current correspond to El Niño conditions in the equatorial Pacific Ocean. Ocean model studies suggest a mechanical link between the northern coastal California Current and the equatorial ocean through long waves that propagate cyclonically along the ocean boundary (McCreary 1976; Clarke 1983; Shriver et al 1991). However, distinct observational evidence of such an oceanic connection is not extensive. Much of the supposed El Niño variation in temperature and sea level data from the coastal California Current region can be associated with the effects of anomalously intense north Pacific atmospheric cyclogenesis, which is frequently augmented during El Niño years (Wallace and Gutzler 1981; Simpson 1983; Emery and Hamilton 1984). This study uses time series of ocean temperature data to distinguish between locally forced effects, initiated by north Pacific atmospheric changes, and remotely forced effects, initiated by equatorial Pacific atmospheric changes related to El Niño events.

Juvenile chinook salmon, Oncorhynchus tshawytscha, from natal streams in California’s Central Valley demonstrated little estuarine dependency but grew rapidly once in coastal waters. We collected juvenile chinook salmon at locations spanning the San Francisco Estuary from the western side of the freshwater delta—at the confluence of the Sacramento and San Joaquin Rivers—to the estuary exit at the Golden Gate and in the coastal waters of the Gulf of the Farallones. Juveniles spent about 40 d migrating through the estuary at an estimated rate of 1.6 km/d or faster during their migration season (May and June 1997) toward the ocean. Mean growth in length (0.18 mm/d) and weight (0.02 g/d) was insignificant in young chinook salmon while in the estuary, but estimated daily growth of 0.6 mm/d and 0.5 g/d in the ocean was rapid (P≤0.001). Condition (K factor) declined in the estuary, but improved markedly in ocean fish. Total body protein, total lipid, triacylglycerols (TAG), polar lipids, cholesterol, and nonesterified fatty acids concentrations did not change in juveniles in the estuary, but total lipid and TAG were depleted in ocean juveniles. As young chinook migrated from freshwater to the ocean, their prey changed progressively in importance from invertebrates to fish larvae. Once in coastal waters, juvenile salmon appear to employ a strategy of rapid growth at the expense of energy reserves to increase survival potential. In 1997, environmental conditions did not impede development: freshwater discharge was above average and water temperatures were only slightly elevated, within the species’ tolerance. Data suggest that chinook salmon from California’s Central Valley have evolved a strong ecological propensity for a ocean-type life history. But unlike populations in the Pacific Northwest, they show little estuarine dependency and proceed to the ocean to benefit from the upwelling-driven, biologically productive coastal waters.

The California Department of Fish and Game data base of California commercial fish landings for the period 1928 to 1985 has been assembled in computer accessible form at the Pacific Fisheries Environmental Group in Monterey, California. Time series for fishes whose landings are known to vary during periods of ocean warming were compared to time series of sea surface temperature. Expected patterns of variation were confirmed in the seasonal cycle, but were less clear on the interannual scale. When interannual variation was considered, the most serious hindrance to interpretation of the landings series appeared to be the continued reduction of the fish stocks due to commercial exploitation; other factors are discussed. Landings data contain information potentially useful in climatological studies, but problems should be anticipated in their use.

In studying hydrosphere, atmosphere, and biosphere interactions, it is useful to focus on specific subsystem processes and energy exchanges (forcing). Since subsystem scales range over ten orders of magnitude, it may be difficult to focus research on scales that will yield useful results in terms of establishing causal and predictive connections between more easily and less easily observed subsystems. In an effort to find pertinent scales, we have begun empirical investigations into relationships between atmospheric, oceanic, and biological systems having spatial scales exceeding 10^3 kilometers and temporal scales of six months or more.
