Abstract Background Recently, it was realized that the functional connectivity networks estimated from actual brain-imaging technologies (MEG, fMRI and EEG) can be analyzed by means of the graph theory, that is a mathematical representation of a network, which is essentially reduced to nodes and connections between them. Methods We used high-resolution EEG technology to enhance the poor spatial information of the EEG activity on the scalp and it gives a measure of the electrical activity on the cortical surface. Afterwards, we used the Directed Transfer Function (DTF) that is a multivariate spectral measure for the estimation of the directional influences between any given pair of channels in a multivariate dataset. Finally, a graph theoretical approach was used to model the brain networks as graphs. These methods were used to analyze the structure of cortical connectivity during the attempt to move a paralyzed limb in a group (N=5) of spinal cord injured patients and during the movement execution in a group (N=5) of healthy subjects. Results Analysis performed on the cortical networks estimated from the group of normal and SCI patients revealed that both groups present few nodes with a high out-degree value (i.e. outgoing links). This property is valid in the networks estimated for all the frequency bands investigated. In particular, cingulate motor areas (CMAs) ROIs act as ‘‘hubs’’ for the outflow of information in both groups, SCI and healthy. Results also suggest that spinal cord injuries affect the functional architecture of the cortical network sub-serving the volition of motor acts mainly in its local feature property. In particular, a higher local efficiency El can be observed in the SCI patients for three frequency bands, theta (3-6 Hz), alpha (7-12 Hz) and beta (13-29 Hz). By taking into account all the possible pathways between different ROI couples, we were able to separate clearly the network properties of the SCI group from the CTRL group. In particular, we report a sort of compensatory mechanism in the SCI patients for the Theta (3-6 Hz) frequency band, indicating a higher level of “activation” Ω within the cortical network during the motor task. The activation index is directly related to diffusion, a type of dynamics that underlies several biological systems including possible spreading of neuronal activation across several cortical regions. Conclusions The present study aims at demonstrating the possible applications of graph theoretical approaches in the analyses of brain functional connectivity from EEG signals. In particular, the methodological aspects of the i) cortical activity from scalp EEG signals, ii) functional connectivity estimations iii) graph theoretical indexes are emphasized in the present paper to show their impact in a real application.

Background: Prostate cancer is a serious public health problem that affects quality of life and has a significant mortality rate. The aim of the present study was to quantify the fractal dimension and Shannon’s entropy in the histological diagnosis of prostate cancer. Methods: Thirty-four patients with prostate cancer aged 50 to 75 years having been submitted to radical prostatectomy participated in the study. Histological slides of normal (N), hyperplastic (H) and tumor (T) areas of the prostate were digitally photographed with three different magnifications (40x, 100x and 400x) and analyzed. The fractal dimension (FD), Shannon’s entropy (SE) and number of cell nuclei (NCN) in these areas were compared. Results: FD analysis demonstrated the following significant differences between groups: T vs. N and H vs. N groups (p < 0.05) at a magnification of 40x; T vs. N (p < 0.01) at 100x and H vs. N (p < 0.01) at 400x. SE analysis revealed the following significant differences groups: T vs. H and T vs. N (p < 0.05) at 100x; and T vs. H and T vs. N (p < 0.001) at 400x. NCN analysis demonstrated the following significant differences between groups: T vs. H and T vs. N (p < 0.05) at 40x; T vs. H and T vs. N (p < 0.0001) at 100x; and T vs. H and T vs. N (p < 0.01) at 400x. Conclusions: The quantification of the FD and SE, together with the number of cell nuclei, has potential clinical applications in the histological diagnosis of prostate cancer.

An out of equilibrium Ising model subjected to an irreversible dynamics is analyzed by means of a stochastic dynamics, on a effort that aims to understand the observed critical behavior as consequence of the intrinsic microscopic characteristics. The study focus on the kinetic phase transitions that take place by assuming a lattice model with inversion symmetry and under the influence of two competing Glauber dynamics, intended to describe the stationary states using the entropy production, which characterize the system behavior and clarifies its reversibility conditions. Thus, it is considered a square lattice formed by two sublattices interconnected, each one of which is in contact with a heat bath at different temperature from the other. Analytical and numerical treatments are faced, using mean-field approximations and Monte Carlo simulations. For the one dimensional model exact results for the entropy production were obtained, though in this case the phase transition that takes place in the two dimensional counterpart is not observed, fact which is in accordance with the behavior shared by lattice models presenting inversion symmetry. Results found for the stationary state show a critical behavior of the same class as the equilibrium Ising model with a phase transition of the second order, which is evidenced by a divergence with an exponent µ ¼ 0:003 of the entropy production derivative.

[EN] This paper deals with the study of some new properties of the intrinsic order graph. The intrinsic order graph is the natural graphical representation of a complex stochastic Boolean system (CSBS). A CSBS is a system depending on an arbitrarily large number n of mutually independent random Boolean variables. The intrinsic order graph displays its 2n vertices (associated to the CSBS) from top to bottom, in decreasing order of their occurrence probabilities. New relations between the intrinsic ordering and the Hamming weight (i.e., the number of 1-bits in a binary n-tuple) are derived. Non-Equilibrium Statistical Mechanics is a broad subject. Grossly speaking, it deals with systems which have not yet relaxed to an equilibrium state, or else with systems which are in a steady non-equilibrium state, or with more general situations. They are characterized by external forcing and internal fluxes, resulting in a net production of entropy which quantifies dissipation and the extent by which, by the Second Law of Thermodynamics, time-reversal invariance is broken. In this thesis we discuss some of the mathematical structures involved with generic discrete-state-space non-equilibrium systems, that we depict with networks in all analogous to electrical networks. We define suitable observables and derive their linear regime relationships, we discuss a duality between external and internal observables that reverses the role of the system and of the environment, we show that network observables serve as constraints for a derivation of the minimum entropy production principle. We dwell on deep combinatorial aspects regarding linear response determinants, which are related to spanning tree polynomials in graph theory, and we give a geometrical interpretation of observables in terms of Wilson loops of a connection and gauge degrees of freedom. We specialize the formalism to continuous-time Markov chains, we give a physical interpretation for observables in terms of locally detailed balanced rates, we prove many variants of the fluctuation theorem, and show that a well-known expression for the entropy production due to Schnakenberg descends from considerations of gauge invariance, where the gauge symmetry is related to the freedom in the choice of a prior probability distribution. As an additional topic of geometrical flavor related to continuous-time Markov chains, we discuss the Fisher-Rao geometry of nonequilibrium decay modes, showing that the Fisher matrix contains information about many aspects of non-equilibrium behavior, including non-equilibrium phase transitions and superposition of modes. We establish a sort of statistical equivalence principle and discuss the behavior of the Fisher matrix under time-reversal. To conclude, we propose that geometry and combinatorics might greatly increase our understanding of nonequilibrium phenomena.

Präsentiert wird ein vollständiger, exakter und effizienter Algorithmus zur Berechnung des Nachbarschaftsgraphen eines Arrangements von Quadriken (Algebraische Flächen vom Grad 2). Dies ist ein wichtiger Schritt auf dem Weg zur Berechnung des vollen 3D Arrangements. Dabei greifen wir auf eine bereits existierende Implementierung zur Berechnung der exakten Parametrisierung der Schnittkurve von zwei Quadriken zurück. Somit ist es möglich, die exakten Parameterwerte der Schnittpunkte zu bestimmen, diese entlang der Kurven zu sortieren und den Nachbarschaftsgraphen zu berechnen. Wir bezeichnen unsere Implementierung als vollständig, da sie auch die Behandlung aller Sonderfälle wie singulärer oder tangentialer Schnittpunkte einschließt. Sie ist exakt, da immer das mathematisch korrekte Ergebnis berechnet wird. Und schließlich bezeichnen wir unsere Implementierung als effizient, da sie im Vergleich mit dem einzigen bisher implementierten Ansatz gut abschneidet. Implementiert wurde unser Ansatz im Rahmen des Projektes EXACUS. Das zentrale Ziel von EXACUS ist es, einen Prototypen eines zuverlässigen und leistungsfähigen CAD Geometriekerns zu entwickeln. Obwohl wir das Design unserer Bibliothek als prototypisch bezeichnen, legen wir dennoch größten Wert auf Vollständigkeit, Exaktheit, Effizienz, Dokumentation und Wiederverwendbarkeit. Über den eigentlich Beitrag zu EXACUS hinaus, hatte der hier vorgestellte Ansatz durch seine besonderen Anforderungen auch wesentlichen Einfluss auf grundlegende Teile von EXACUS. Im Besonderen hat diese Arbeit zur generischen Unterstützung der Zahlentypen und der Verwendung modularer Methoden innerhalb von EXACUS beigetragen. Im Rahmen der derzeitigen Integration von EXACUS in CGAL wurden diese Teile bereits erfolgreich in ausgereifte CGAL Pakete weiterentwickelt.

In questa tesi abbiamo presentato il calcolo dell’Entropia di Entanglement di un sistema quantistico unidimensionale integrabile la cui rappresentazione statistica é data dal modello RSOS, il cui punto critico é una realizzazione su reticolo di tutti i modelli conformi minimali. Sfruttando l’integrabilitá di questi modelli, abbiamo svolto il calcolo utilizzando la tecnica delle Corner Transfer Matrices (CTM). Il risultato ottenuto si discosta leggermente dalla previsione di J. Cardy e P. Calabrese ricavata utilizzando la teoria dei campi conformi descriventi il punto critico. Questa differenza é stata imputata alla non-unitarietá del modello studiato, in quanto la tecnica CTM studia il ground state, mentre la previsione di Cardy e Calabrese si focalizza sul vuoto conforme del modello: nel caso dei sistemi non-unitari questi due stati non coincidono, ma possono essere visti come eccitazioni l’uno dell’altro. Dato che l’Entanglement é un fenomeno genuinamente quantistico e il modello RSOS descrive un sistema statistico classico bidimensionale, abbiamo proposto una Hamiltoniana quantistica unidimensionale integrabile la cui rappresentazione statistica é data dal modello RSOS.

Network Theory is a prolific and lively field, especially when it approaches Biology. New concepts from this theory find application in areas where extensive datasets are already available for analysis, without the need to invest money to collect them. The only tools that are necessary to accomplish an analysis are easily accessible: a computing machine and a good algorithm. As these two tools progress, thanks to technology advancement and human efforts, wider and wider datasets can be analysed. The aim of this paper is twofold. Firstly, to provide an overview of one of these concepts, which originates at the meeting point between Network Theory and Statistical Mechanics: the entropy of a network ensemble. This quantity has been described from different angles in the literature. Our approach tries to be a synthesis of the different points of view. The second part of the work is devoted to presenting a parallel algorithm that can evaluate this quantity over an extensive dataset. Eventually, the algorithm will also be used to analyse high-throughput data coming from biology.

Scopo di questo lavoro di tesi è lo studio di alcune proprietà delle teorie generali della gravità in relazione alla meccanica e la termodinamica dei buchi neri. In particolare, la trattazione che seguirà ha lo scopo di fornire un percorso autoconsistente che conduca alla nozione di entropia di un orizzonte descritta in termini delle carica di Noether associata all'invarianza del funzionale d'azione, che descrive la teoria gravitazionale in considerazione, per trasformazioni di coordinate generali. Si presterà particolare attenzione ad alcune proprietà geometriche della Lagrangiana, proprietà che sono indipendenti dalla particolare forma della teoria che si sta prendendo in considerazione; trattasi cioè non di proprietà dinamiche, legate cioè alla forma delle equazioni del moto del campo gravitazionale, ma piuttosto caratteristiche proprie di qualunque varietà rappresentante uno spaziotempo curvo. Queste caratteristiche fanno sì che ogni teoria generale della gravità possieda alcune grandezze definite localmente sullo spaziotempo, in particolare una corrente di Noether e la carica ad essa associata. La forma esplicita della corrente e della carica dipende invece dalla Lagrangiana che si sceglie di adottare per descrivere il campo gravitazionale. Il lavoro di tesi sarà orientato prima a descrivere come questa corrente di Noether emerge in qualunque teoria della gravità invariante per trasformazioni generali e come essa viene esplicitata nel caso di Lagrangiane particolari, per poi identificare la carica ad essa associata come una grandezza connessa all' entropia di un orizzonte in qualunque teoria generale della gravità.

Biological data are inherently interconnected: protein sequences are connected to their annotations, the annotations are structured into ontologies, and so on. While protein-protein interactions are already represented by graphs, in this work I am presenting how a graph structure can be used to enrich the annotation of protein sequences thanks to algorithms that analyze the graph topology. We also describe a novel solution to restrict the data generation needed for building such a graph, thanks to constraints on the data and dynamic programming. The proposed algorithm ideally improves the generation time by a factor of 5. The graph representation is then exploited to build a comprehensive database, thanks to the rising technology of graph databases. While graph databases are widely used for other kind of data, from Twitter tweets to recommendation systems, their application to bioinformatics is new. A graph database is proposed, with a structure that can be easily expanded and queried.

In questa tesi abbiamo studiato il comportamento delle entropie di Entanglement e dello spettro di Entanglement nel modello XYZ attraverso delle simulazioni numeriche. Le formule per le entropie di Von Neumann e di Renyi nel caso di una catena bipartita infinita esistevano già, ma mancavano ancora dei test numerici dettagliati. Inoltre, rispetto alla formula per l'Entropia di Entanglement di J. Cardy e P. Calabrese per sistemi non critici, tali relazioni presentano delle correzioni che non hanno ancora una spiegazione analitica: i risultati delle simulazioni numeriche ne hanno confermato la presenza. Abbiamo inoltre testato l'ipotesi che lo Schmidt Gap sia proporzionale a uno dei parametri d'ordine della teoria, e infine abbiamo simulato numericamente l'andamento delle Entropie e dello spettro di Entanglement in funzione della lunghezza della catena di spin. Ciò è stato possibile solo introducendo dei campi magnetici ''ad hoc'' nella catena, con la proprietà che l'andamento delle suddette quantità varia a seconda di come vengono disposti tali campi. Abbiamo quindi discusso i vari risultati ottenuti.

Il lavoro che ho sviluppato presso l'unità di RM funzionale del Policlinico S.Orsola-Malpighi, DIBINEM, è incentrato sull'analisi dati di resting state - functional Magnetic Resonance Imaging (rs-fMRI) mediante l'utilizzo della graph theory, con lo scopo di valutare eventuali differenze in termini di connettività cerebrale funzionale tra un campione di pazienti affetti da Nocturnal Frontal Lobe Epilepsy (NFLE) ed uno di controlli sani. L'epilessia frontale notturna è una peculiare forma di epilessia caratterizzata da crisi che si verificano quasi esclusivamente durante il sonno notturno. Queste sono contraddistinte da comportamenti motori, prevalentemente distonici, spesso complessi, e talora a semiologia bizzarra. L'fMRI è una metodica di neuroimaging avanzata che permette di misurare indirettamente l'attività neuronale. Tutti i soggetti sono stati studiati in condizioni di resting-state, ossia di veglia rilassata. In particolare mi sono occupato di analizzare i dati fMRI con un approccio innovativo in campo clinico-neurologico, rappresentato dalla graph theory. I grafi sono definiti come strutture matematiche costituite da nodi e links, che trovano applicazione in molti campi di studio per la modellizzazione di strutture di diverso tipo. La costruzione di un grafo cerebrale per ogni partecipante allo studio ha rappresentato la parte centrale di questo lavoro. L'obiettivo è stato quello di definire le connessioni funzionali tra le diverse aree del cervello mediante l'utilizzo di un network. Il processo di modellizzazione ha permesso di valutare i grafi neurali mediante il calcolo di parametri topologici che ne caratterizzano struttura ed organizzazione. Le misure calcolate in questa analisi preliminare non hanno evidenziato differenze nelle proprietà globali tra i grafi dei pazienti e quelli dei controlli. Alterazioni locali sono state invece riscontrate nei pazienti, rispetto ai controlli, in aree della sostanza grigia profonda, del sistema limbico e delle regioni frontali, le quali rientrano tra quelle ipotizzate essere coinvolte nella fisiopatologia di questa peculiare forma di epilessia.
