In this work we developed a new and convenient method for high resolution IEF of proteins, which we termed: “daisy chain”. Usually an IEF is accomplished with IPG strips of a desired pH range. For high resolution focusing we are using strips with pH range, which covers only one or two pH units. Thereby the pro-teins, which have isoelectrical point outside of this pH range, are lost. We evalu-ated commercially available IPG strips with consecutive or overlapping pH ranges and connected them serially acidic to basic end, to construct in this way a high resolution IEF-system. For the first time, we showed that a high resolution IEF is possible in such a system and that results were by no means worse than those obtained when the same sample was analyzed on individual single IPGs. The great advantage of our system is that amount of sample used in serial IPG IEF is explicitly lower than when same sample was analyzed on individual single IPGs. This method was subsequently successfully applied to valuable clinical samples from cancer patients and to mitochondrial preparations related to a European project in gerontology. We thus developed a suite of experimental strategies, which adequately address complex biological situations, in particular on the level of protein expression.

The Ampère Seamount, 600 km west of Gibraltar, is one of nine inactive volcanoes along a bent chain, the so called Horseshoe Seamounts. All of them ascend from an abyssal plain of 4000 to 4800 m depth up to a few hundred meters below the sea surface, except two, which nearly reach the surface: the Ampère massif on the southern flank of the group and the summit of the Gorringe bank in the north. The horseshoe, serrated like a crown, opens towards Gibraltar and stands in the way of its outflow. These seamounts are part of the Azores-Gibraltar structure, which marks the boundary between two major tectonic plates: the Eurasian and the African plate. The submarine volcanism which formed the Horseshoe Seamounts belongs to the sea floor spread area of the Mid-Atlantic Ridge. The maximum activity was between 17 and 10 Million years ago and terminated thereafter. The volcanoes consist of basalts and tuffs. Most of their flanks and the abyssal plain around are covered by sediments of micro-organic origin. These sediments, in particular their partial absence on the upper flanks are a circumstantial proof and a kind of diary of the initial rise and subsequent subsidence of about 6oo m of these seamounts. The horizons of erosion where the basalt substrate is laid bare indicate the rise above sea level in the past. Since the Ampère summit is 60 m deep today, this volcano must have been an island 500 m high. The stratification of the sediments covering the surrounding abyssal plain reveals discrete events of downslope suspension flows, called turbidites, separated by tens of thousands of years and perhaps induced by changes in climate conditions. The Ampère sea mount of 4800 m height and a base diameter of 50 km exceeds the size of the Mont Blanc massif. Its southern and eastern flanks are steep with basalts cropping out, in parts with nearly vertical walls of some hundred meters. The west and north sides consist of terraces and plateaus covered with sediments at 140 m, 400 m, 2000 m, and 3500 m. The Horseshoe Seamount area is also remarkable as a kind of disturbed crossing of three major oceanic flow systems at different depths and directions with forced upwelling and partial mixing of the water masses. Most prominent is the Mediterranean Outflow Water (MOW) with its higher temperature and salinity between 900 to 1500 m depth. It enters the horseshoe unimpaired from the open eastern side but penetrates the seamount chain through its valleys on the west, thereafter diverging and crossing the entire Atlantic Ocean. Below the MOW is the North Atlantic Deep Water (NADW) between 2000 m to 3000 m depth flowing southward and finally there is the Antarctic Bottom Water (AABW) flowing northward below the two other systems.

Value chain in agriculture is a current issue affecting from farmers to consumers. It questions important issues as profitability, and even though continuity of certain sectors. Although there has been an evolution along time in the structure and concentration of intermediate and final levels of the value chain between distribution and retail sector, a similar evolution seems not to arrive at the initial level of the chain, the production sector. This produces large imbalances in power and leverage between levels of the value chain that could imply several problems for rural actors. Relatively little attention has been paid to possible market distortions caused by the high level of concentration distribution side of the agrifood system.

An analysis of the x-ray structure of homodimeric avian farnesyl diphosphate synthase (geranyltransferase, EC 2.5.1.10) coupled with information about conserved amino acids obtained from a sequence alignment of 35 isoprenyl diphosphate synthases that synthesize farnesyl (C15), geranylgeranyl (C20), and higher chain length isoprenoid diphosphates suggested that the side chains of residues corresponding to F112 and F113 in the avian enzyme were important for determining the ultimate length of the hydrocarbon chains. This hypothesis was supported by site-directed mutagenesis to transform wild-type avian farnesyl diphosphate synthase (FPS) into synthases capable of producing geranylgeranyl diphosphate (F112A), geranylfarnesyl (C25) diphosphate (F113S), and longer chain prenyl diphosphates (F112A/F113S). An x-ray analysis of the structure of the F112A/F113S mutant in the apo state and with allylic substrates bound produced the strongest evidence that these mutations caused the observed change in product specificity by directly altering the size of the binding pocket for the growing isoprenoid chain in the active site of the enzyme. The proposed binding pocket in the apo mutant structure was increased in depth by 5.8 Å as compared with that for the wild-type enzyme. Allylic diphosphates were observed in the holo structures, bound through magnesium ions to the aspartates of the first of two conserved aspartate-rich sequences (D117–D121), with the hydrocarbon tails of all the ligands growing down the hydrophobic pocket toward the mutation site. A model was constructed to show how the growth of a long chain prenyl product may proceed by creation of a hydrophobic passageway from the FPS active site to the outside surface of the enzyme.

We have developed a semi-synthetic approach for preparing long stretches of DNA (>100 bp) containing internal chemical modifications and/or non-Watson–Crick structural motifs which relies on splint-free, cell-free DNA ligations and recycling of side-products by non-PCR thermal cycling. A double-stranded DNA PCR fragment containing a polylinker in its middle is digested with two restriction enzymes and a small insert (∼20 bp) containing the modification or non-Watson–Crick motif of interest is introduced into the middle. Incorrect products are recycled to starting materials by digestion with appropriate restriction enzymes, while the correct product is resistant to digestion since it does not contain these restriction sites. This semi-synthetic approach offers several advantages over DNA splint-mediated ligations, including fewer steps, substantially higher yields (∼60% overall yield) and ease of use. This method has numerous potential applications, including the introduction of modifications such as fluorophores and cross-linking agents into DNA, controlling the shape of DNA on a large scale and the study of non-sequence-specific nucleic acid–protein interactions.

Cassette mutagenesis was used to identify side chains in human interleukin 5 (hIL-5) that mediate binding to hIL-5 receptor alpha chain (hIL-5R alpha). A series of single alanine substitutions was introduced into a stretch of residues in the C-terminal region, including helix D, which previously had been implicated in receptor alpha chain recognition and which is aligned on the IL-5 surface so as to allow the topography of receptor binding residues to be examined. hIL-5 and single site mutants were expressed in COS cells, their interactions with hIL-5R alpha were measured by a sandwich surface plasmon resonance biosensor method, and their biological activities were measured by an IL-5-dependent cell proliferation assay. A pattern of mutagenesis effects was observed, with greatest impact near the interface between the two four-helix bundles of IL-5, in particular at residues Glu-110 and Trp-111, and least at the distal ends of the D helices. This pattern suggests the possibility that residues near the interface of the two four-helix bundles in hIL-5 comprise a central patch or hot spot, which constitutes an energetically important alpha chain recognition site. This hypothesis suggests a structural explanation for the 1:1 stoichiometry observed for the complex of hIL-5 with hIL-5R alpha.

The invariant chain (Ii) prevents binding of ligands to major histocompatibility complex (MHC) class II molecules in the endoplasmic reticulum and during intracellular transport. Stepwise removal of the Ii in a trans-Golgi compartment renders MHC class II molecules accessible for peptide loading, with CLIP (class II-associated Ii peptides) as the final fragment to be released. Here we show that CLIP can be subdivided into distinct functional regions. The C-terminal segment (residues 92-105) of the CLIP-(81-105) fragment mediates inhibition of self- and antigenic peptide binding to HLA-DR2 molecules. In contrast, the N-terminal segment CLIP-(81-98) binds to the Staphylococcus aureus enterotoxin B contact site outside the peptide-binding groove on the alpha 1 domain and does not interfere with peptide binding. Its functional significance appears to lie in the contribution to CLIP removal: the dissociation of CLIP-(81-105) is characterized by a fast off-rate, which is accelerated at endosomal pH, whereas in the absence of the N-terminal CLIP-(81-91), the off-rate of C-terminal CLIP-(92-105) is slow and remains unaltered at low pH. Mechanistically, the N-terminal segment of CLIP seems to prevent tight interactions of CLIP side chains with specificity pockets in the peptide-binding groove that normally occurs during maturation of long-lived class II-peptide complexes.

Acetohydroxy acid synthases (AHAS) are thiamin diphosphate- (ThDP-) and FAD-dependent enzymes that catalyze the first common step of branched-chain amino acid biosynthesis in plants, bacteria, and fungi. Although the flavin cofactor is not chemically involved in the physiological reaction of AHAS, it has been shown to be essential for the structural integrity and activity of the enzyme. Here, we report that the enzyme-bound FAD in AHAS is reduced in the course of catalysis in a side reaction. The reduction of the enzyme-bound flavin during turnover of different substrates under aerobic and anaerobic conditions was characterized by stopped-flow kinetics using the intrinsic FAD absorbance. Reduction of enzyme-bound FAD proceeds with a net rate constant of k' = 0.2 s(-1) in the presence of oxygen and approximately 1 s(-1) under anaerobic conditions. No transient flavin radicals are detectable during the reduction process while time-resolved absorbance spectra are recorded. Reconstitution of the binary enzyme-FAD complex with the chemically synthesized intermediate 2-(hydroxyethyl)-ThDP also results in a reduction of the flavin. These data provide evidence for the first time that the key catalytic intermediate 2-(hydroxyethyl)ThDP in the carbanionic/enamine form is not only subject to covalent addition of 2-keto acids and an oxygenase side reaction but also transfers electrons to the adjacent FAD in an intramolecular redox reaction yielding 2-acetyl-ThDP and reduced FAD. The detection of the electron transfer supports the idea of a common ancestor of acetohydroxy acid synthase and pyruvate oxidase, a homologous ThDP- and FAD-dependent enzyme that, in contrast to AHASs, catalyzes a reaction that relies on intercofactor electron transfer.

The effects of a mammalian cyclic antimicrobial peptide, rhesus theta defensin 1 (RTD-1) and its open chain analogue (oRTD-1), on the phase behaviour and structure of model membrane systems (dipalmitoyl phosphatidylcholine, DPPC and dipalmitoyl phosphatidylglycerol, DPPG) were studied. The increased selectivity of RTD-1 for anionic DPPG over zwitterionic DPPC was shown by differential scanning calorimetry. RTD-1, at a molar peptide-lipid ratio of 1:100, induced considerable changes in the phase behaviour of DPPG, but not of DPPC. The main transition temperature, T-m, Was unchanged, but additional phase transitions appeared above T-m. oRTD-1 induced similar effects. However, the effects were not observable below a peptide:lipid molar ratio of 1:50, which correlates with the weaker biological activity of oRTD-1. Small-and wide-angle X-ray scattering revealed for DPPG the appearance of additional structural features induced by RTP-1 above T-m, which were interpreted as correlated lamellar structures, with increased order of the fatty acyl side chains of the lipid. It is proposed that after initial electrostatic interaction of the cationic rim of the peptide with the anionic DPPG headgroups, leading to stabilized lipid-peptide clusters, the hydrophobic face of the peptide assists in its interaction with the fatty acyl side chains eventually leading to membrane disruption. Sequence specificity of antibodies to UV-damaged DNA has not been described previously. The antisera investigated here were specific for UV-modified DNA and were absolutely dependent upon the presence of thymine residues. Using a series of oligonucleotides in competition ELISA, increased inhibition was observed with increasing chain length of UV-polythymidylate. A minimum of three adjacent thymines was required for effective inhibition; alone, dimers of thymine were poor antigens. Although UV-irradiated poly(dC) was not antigenic, cytosines could partially replace thymines within the smallest effective epitope (T-T-T) with a high degree of sequence specificity, not previously described. The main epitope induced by UV was formed from adjacent thymines and either a 3' or a 5' pyrimidine.

The Small and Medium-sized construction Enterprises (construction SMEs) in Thailand face challenges like high fragmented structure and low productivity. Many industries improved their business performance using the supply chain integration. This research was conducted by interviewing 14 small and medium Thai building contractors to understand the features and relationship characteristics of the supply chain of construction SMEs. The study reveals that the linkages between the small and medium general contractors and other supply chain members are based on personal trust rather than contract laws, there is no systematic procedure to manage the relationship with clients during the project execution, and social connections help to maintain long-term relationship with clients. Based on the working behaviour and commitment to long-term relationship, six forms of relationship with supply side members are proposed. Finally, improvement measures for the supply chain integration of the construction SMEs in Thailand are presented.

Molecular dynamics simulations were carried out for Si/Ge axial nanowire heterostructures using modified effective atom method (MEAM) potentials. A Si–Ge MEAM interatomic cross potential was developed based on available experimental data and was used for these studies. The atomic distortions and strain distributions near the Si/Ge interfaces are predicted for nanowires with their axes oriented along the [111] direction. The cases of 10 and 25 nm diameter Si/Ge biwires and of 25 nm diameter Si/Ge/Si axial heterostructures with the Ge disk 1 nm thick were studied. Substantial distortions in the height of the atoms adjacent to the interface were found for the biwires but not for the Ge disks. Strains as high as 3.5% were found for the Ge disk and values of 2%–2.5% were found at the Si and Ge interfacial layers in the biwires. Deformation potential theory was used to estimate the influence of the strains on the band gap, and reductions in band gap to as small as 40% of bulk values are predicted for the Ge disks. The localized regions of increased strain and resulting energy minima were also found within the Si/Ge biwire interfaces with the larger effects on the Ge side of the interface. The regions of strain maxima near and within the interfaces are anticipated to be useful for tailoring band gaps and producing quantum confinement of carriers. These results suggest that nanowire heterostructures provide greater design flexibility in band structure modification than is possible with planar layer growth.
