With the increasing availability of various 'omics data, high-quality orthology assignment is crucial for evolutionary and functional genomics studies. We here present the fourth version of the eggNOG database (available at http://eggnog.embl.de) that derives nonsupervised orthologous groups (NOGs) from complete genomes, and then applies a comprehensive characterization and analysis pipeline to the resulting gene families. Compared with the previous version, we have more than tripled the underlying species set to cover 3686 organisms, keeping track with genome project completions while prioritizing the inclusion of high-quality genomes to minimize error propagation from incomplete proteome sets. Major technological advances include (i) a robust and scalable procedure for the identification and inclusion of high-quality genomes, (ii) provision of orthologous groups for 107 different taxonomic levels compared with 41 in eggNOGv3, (iii) identification and annotation of particularly closely related orthologous groups, facilitating analysis of related gene families, (iv) improvements of the clustering and functional annotation approach, (v) adoption of a revised tree building procedure based on the multiple alignments generated during the process and (vi) implementation of quality control procedures throughout the entire pipeline. As in previous versions, eggNOGv4 provides multiple sequence alignments and maximum-likelihood trees, as well as broad functional annotation. Users can access the complete database of orthologous groups via a web interface, as well as through bulk download.

Resumo: O objetivo deste trabalho foi avaliar o desempenho de 12 modelos simplificados de estimativa da evapotranspiração de referência (ETo), para o Estado do Mato Grosso. Os dados foram obtidos da rede de estações meteorológicas automáticas (EMAs) do Instituto Nacional de Meteorologia, localizadas em 28 municípios do Estado. Os modelos simplificados de estimativa avaliados foram os de: Hargreaves-Samani, Camargo, Makkink, Linacre, McGinness-Bordne, Romanenko, Turc, Holdridge, Radiação Solar, Jensen-Haise, Hansen e Caprio. Adotou-se o método de Penman-Monteith Fao 56 (PMF) como referência na avaliação das estimativas simplificadas. O desempenho estatístico foi avaliado por meio do erro absoluto médio (MBE), da raiz quadrada do erro quadrático médio (RMSE), do índice de concordância (d) de Willmott e de acordo com o ordenamento numérico dos modelos para cada índice. O modelo de Makkink superestimou a ETo de 2,0 a 3,0 mm por dia, com espalhamentos de 2,75 mm por dia e índice d de 0,40, o que resultou nos piores desempenhos entre os modelos, independentemente do município avaliado. Os modelos de Turc e McGinness-Bordne apresentaram os melhores desempenhos de estimativa da ETo, para 57,1 e 25% das EMAs, respectivamente. Os modelos de Romanenko, Makkink e Holdridge não são recomendados para o Estado do Mato Grosso.

FTO is the strongest known genetic susceptibility locus for obesity. Experimental studies in animals suggest the potential roles of FTO in regulating food intake. The interactive relation among FTO variants, dietary intake and body mass index (BMI) is complex and results from previous often small-scale studies in humans are highly inconsistent. We performed large-scale analyses based on data from 177,330 adults (154 439 Whites, 5776 African Americans and 17 115 Asians) from 40 studies to examine: (i) the association between the FTO-rs9939609 variant (or a proxy single-nucleotide polymorphism) and total energy and macronutrient intake and (ii) the interaction between the FTO variant and dietary intake on BMI. The minor allele (A-allele) of the FTO-rs9939609 variant was associated with higher BMI in Whites (effect per allele = 0.34 [0.31, 0.37] kg/m(2), P = 1.9 × 10(-105)), and all participants (0.30 [0.30, 0.35] kg/m(2), P = 3.6 × 10(-107)). The BMI-increasing allele of the FTO variant showed a significant association with higher dietary protein intake (effect per allele = 0.08 [0.06, 0.10] %, P = 2.4 × 10(-16)), and relative weak associations with lower total energy intake (-6.4 [-10.1, -2.6] kcal/day, P = 0.001) and lower dietary carbohydrate intake (-0.07 [-0.11, -0.02] %, P = 0.004). The associations with protein (P = 7.5 × 10(-9)) and total energy (P = 0.002) were attenuated but remained significant after adjustment for BMI. We did not find significant interactions between the FTO variant and dietary intake of total energy, protein, carbohydrate or fat on BMI. Our findings suggest a positive association between the BMI-increasing allele of FTO variant and higher dietary protein intake and offer insight into potential link between FTO, dietary protein intake and adiposity.

Woven monofilament, multifilament, and spun yarn filter media have long been the standard media in liquid filtration equipment. While the energy for a solid-liquid separation process is determined by the engineering work, it is the interface between the slurry and the equipment - the filter media - that greatly affects the performance characteristics of the unit operation. Those skilled in the art are well aware that a poorly designed filter medium may endanger the whole operation, whereas well-performing filter media can make the operation smooth and economical. As the mineral and pulp producers seek to produce ever finer and more refined fractions of their products, it is becoming increasingly important to be able to dewater slurries with average particle sizes around 1 ¿m using conventional, high-capacity filtration equipment. Furthermore, the surface properties of the media must not allow sticky and adhesive particles to adhere to the media. The aim of this thesis was to test how the dirt-repellency, electrical resistance and highpressure filtration performance of selected woven filter media can be improved by modifying the fabric or yarn with coating, chemical treatment and calendering. The results achieved by chemical surface treatments clearly show that the woven media surface properties can be modified to achieve lower electrical resistance and improved dirt-repellency. The main challenge with the chemical treatments is the abrasion resistance and, while the experimental results indicate that the treatment is sufficiently permanent to resist standard weathering conditions, they may still prove to be inadequately strong in terms of actual use.From the pressure filtration studies in this work, it seems obvious that the conventional woven multifilament fabrics still perform surprisingly well against the coated media in terms of filtrate clarity and cake build-up. Especially in cases where the feed slurry concentration was low and the pressures moderate, the conventional media seemed to outperform the coated media. In the cases where thefeed slurry concentration was high, the tightly woven media performed well against the monofilament reference fabrics, but seemed to do worse than some of the coated media. This result is somewhat surprising in that the high initial specific resistance of the coated media would suggest that the media will blind more easily than the plain woven media. The results indicate, however, that it is actually the woven media that gradually clogs during the coarse of filtration. In conclusion, it seems obvious that there is a pressure limit above which the woven media looses its capacity to keep the solid particles from penetrating the structure. This finding suggests that for extreme pressures the only foreseeable solution is the coated fabrics supported by a strong enough woven fabric to hold thestructure together. Having said that, the high pressure filtration process seems to follow somewhat different laws than the more conventional processes. Based on the results, it may well be that the role of the cloth is most of all to support the cake, and the main performance-determining factor is a long life time. Measuring the pore size distribution with a commercially available porometer gives a fairly accurate picture of the pore size distribution of a fabric, but failsto give insight into which of the pore sizes is the most important in determining the flow through the fabric. Historically air, and sometimes water, permeability measures have been the standard in evaluating media filtration performance including particle retention. Permeability, however, is a function of a multitudeof variables and does not directly allow the estimation of the effective pore size. In this study a new method for estimating the effective pore size and open pore area in a densely woven multifilament fabric was developed. The method combines a simplified equation of the electrical resistance of fabric with the Hagen-Poiseuille flow equation to estimate the effective pore size of a fabric and the total open area of pores. The results are validated by comparison to the measured values of the largest pore size (Bubble point) and the average pore size. The results show good correlation with measured values. However, the measured and estimated values tend to diverge in high weft density fabrics. This phenomenon is thought to be a result of a more tortuous flow path of denser fabrics, and could most probably be cured by using another value for the tortuosity factor.

The main objective of this thesis was togenerate better filtration technologies for effective production of pure starchproducts, and thereby the optimisation of filtration sequences using created models, as well as the synthesis of the theories of different filtration stages, which were suitable for starches. At first, the structure and the characteristics of the different starch grades are introduced and each starch grade is shown to have special characteristics. These are taken as the basis of the understanding of the differences in the behaviour of the different native starch grades and their modifications in pressure filtration. Next, the pressure filtration process is divided into stages, which are filtration, cake washing, compression dewatering and displacement dewatering. Each stage is considered individually in their own chapters. The order of the different suitable combinations of the process stages are studied, as well as the proper durations and pressures of the stages. The principles of the theory of each stageare reviewed, the methods for monitoring the progress of each stage are presented, and finally, the modelling of them is introduced. The experimental results obtained from the different stages of starch filtration tests are given and the suitability of the theories and models to the starch filtration are shown. Finally, the theories and the models are gathered together and shown, that the analysis of the whole starch pressure filtration process can be performed with the software developed.

Objetivou-se avaliar a influência dos fitorreguladores ANA (ácido naftaleno acético) e BAP (benzilaminopurina), no aumento do ângulo de inserção de ramos jovens em macieira. O experimento foi conduzido em um pomar comercial da região de Lages-SC, utilizando-se das cultivares Imperial Gala e Fuji, sobre porta-enxerto Marubakaido, testando diferentes doses de fitorreguladores e o arqueamento convencional. Os fitorreguladores foram aplicados com auxílio de algodão, na inserção entre os ramos e o caule, na parte superior dos ramos em crescimento. Os resultados evidenciaram que ANA teve um efeito positivo no arqueamento de ramos, nas doses de 200 a 500 ppm, mas a prática convencional para aumentar o ângulo de inserção dos ramos, através do uso de palitos, continua sendo o melhor método de arqueamento.

O trabalho teve por objetivo avaliar o efeito dos porta-enxertos Aldrighi, Flordaguard, Hansen 2168, Okinawa, Pavia Moscatel, Tsukuba 1 e Umezeiro sobre o comportamento da cv. Granada, nas condições do Sul do Brasil. O trabalho foi desenvolvido na Faculdade de Agronomia Eliseu Maciel da Universidade Federal de Pelotas. Durante o período de execução do experimento, foram avaliados diâmetro do tronco, volume da copa, peso fresco do material vegetal retirado nas podas verde e de inverno, índice de intensidade de poda, data de plena floração, comprimento do período de floração, peso médio das frutas, produção por planta, produção estimada por hectare, eficiência produtiva, sólidos solúveis totais e firmeza de polpa das frutas. As avaliações permitiram concluir que os porta-enxertos mais vigorosos conferem maior diâmetro do tronco e volume de copa, bem como maior produção às plantas; a maior produção obtida nas plantas sobre porta-enxertos mais vigorosos não afeta o peso médio das frutas. Pela resistência a fitonematóides e o comportamento observado neste estudo, os porta-enxertos Tsukuba 1 e Okinawa podem ser indicados como porta-enxertos potenciais para a cultura do pessegueiro nas condições do Sul do Brasil.

Background: Annotations of completely sequenced genomes reveal that nearly half of the genes identified are of unknown function, and that some belong to uncharacterized gene families. To help resolve such issues, information can be obtained from the comparative analysis of homologous genes in model organisms. Results: While characterizing genes from the retinitis pigmentosa locus RP26 at 2q31-q33, we have identified a new gene, ORMDL1, that belongs to a novel gene family comprising three genes in humans (ORMDL1, ORMDL2 and ORMDL3), and homologs in yeast, microsporidia, plants, Drosophila, urochordates and vertebrates. The human genes are expressed ubiquitously in adult and fetal tissues. The Drosophila ORMDL homolog is also expressed throughout embryonic and larval stages, particularly in ectodermally derived tissues. The ORMDL genes encode transmembrane proteins anchored in the endoplasmic reticulum (ER). Double knockout of the two Saccharomyces cerevisiae homologs leads to decreased growth rate and greater sensitivity to tunicamycin and dithiothreitol. Yeast mutants can be rescued by human ORMDL homologs. Conclusions: From protein sequence comparisons we have defined a novel gene family, not previously recognized because of the absence of a characterized functional signature. The sequence conservation of this family from yeast to vertebrates, the maintenance of duplicate copies in different lineages, the ubiquitous pattern of expression in human and Drosophila, the partial functional redundancy of the yeast homologs and phenotypic rescue by the human homologs, strongly support functional conservation. Subcellular localization and the response of yeast mutants to specific agents point to the involvement of ORMDL in protein folding in the ER.

O objetivo deste trabalho foi identificar a variabilidade química de frutos de jenipapeiro com potencial econômico para o Recôncavo Baiano. Foram identificadas 100 árvores de jenipapeiro distribuídas em seis municípios do Recôncavo Baiano, onde se coletaram 10 frutos por planta para realização das análises químicas. As variáveis estudadas foram: pH, teor de sólidos solúveis (SS), ácido ascórbico (AA), acidez titulável (AT), relação entre sólidos solúveis e acidez titulável (SS/AT), açúcares redutores (AR), não-redutores (ANR) e totais (AST). Para a interpretação dos resultados, utilizaram-se análise descritiva e coeficiente de Correlação de Pearson. As análises dos frutos nas safras de 2004/2005 apresentaram valores médios iguais a 3,44 e 3,39 para o pH; 1,40% e 1,42% de AT; 17,18 ºBrix e 16,8 ºBrix para SS; 2,76 mg.100g-1 e 2,65 mg.100g-1 de ácido ascórbico; 9,26% e 8,95% de AR; 3,39% e 3,31% de ANR; 12,61% e 12,28% de AST; 12,37 e 12,00 para SS/AT. Os resultados permitiram concluir que existe variabilidade para os caracteres analisados, possibilitando a exploração econômica dos frutos para o consumo in natura e industrialização; que o SS contribui para a maioria dos caracteres, com exceção da vitamina C, e os genótipos JP12, JP39, JP41, JP59, JP73, JP79, JP80, JP83, JP89, JP90 e JP99 podem ser recomendados para utilização nas condições agroecológicas do Recôncavo Baiano.

O objetivo deste estudo foi investigar a interação entre o fungo Botryosphaeria dothidea e maçãs cv. Fuji por meio da técnica de Differential Display RT-PCR. O cDNA de frutos infectados e não infectados pelo fungo foi amplificado com uma combinação de 15 oligonucleotídeos iniciadores. Foram isolados 400 fragmentos de cDNA diferencialmente expressos, dos quais 120 foram sequenciados e comparados com sequências disponíveis no GenBank, por meio do programa BLASTX. As sequências obtidas foram similares à metalotioninas, profilina alergênica, proteína de resistência e fosfatase.

Current standard treatments for metastatic colorectal cancer (CRC) are based on combination regimens with one of the two chemotherapeutic drugs, irinotecan or oxaliplatin. However, drug resistance frequently limits the clinical efficacy of these therapies. In order to gain new insights into mechanisms associated with chemoresistance, and departing from three distinct CRC cell models, we generated a panel of human colorectal cancer cell lines with acquired resistance to either oxaliplatin or irinotecan. We characterized the resistant cell line variants with regards to their drug resistance profile and transcriptome, and matched our results with datasets generated from relevant clinical material to derive putative resistance biomarkers. We found that the chemoresistant cell line variants had distinctive irinotecan- or oxaliplatin-specific resistance profiles, with non-reciprocal cross-resistance. Furthermore, we could identify several new, as well as some previously described, drug resistance-associated genes for each resistant cell line variant. Each chemoresistant cell line variant acquired a unique set of changes that may represent distinct functional subtypes of chemotherapy resistance. In addition, and given the potential implications for selection of subsequent treatment, we also performed an exploratory analysis, in relevant patient cohorts, of the predictive value of each of the specific genes identified in our cellular models.
