In the 1990s the Message Passing Interface Forum defined MPI bindings for Fortran, C, and C++. With the success of MPI these relatively conservative languages have continued to dominate in the parallel computing community. There are compelling arguments in favour of more modern languages like Java. These include portability, better runtime error checking, modularity, and multi-threading. But these arguments have not converted many HPC programmers, perhaps due to the scarcity of full-scale scientific Java codes, and the lack of evidence for performance competitive with C or Fortran. This paper tries to redress this situation by porting two scientific applications to Java. Both of these applications are parallelized using our thread-safe Java messaging system—MPJ Express. The first application is the Gadget-2 code, which is a massively parallel structure formation code for cosmological simulations. The second application uses the finite-domain time-difference method for simulations in the area of computational electromagnetics. We evaluate and compare the performance of the Java and C versions of these two scientific applications, and demonstrate that the Java codes can achieve performance comparable with legacy applications written in conventional HPC languages. With the transition to multicore processors almost complete, the parallel processing community is seeking efficient ways to port legacy message passing applications on shared memory and multicore processors. MPJ Express is our reference implementation of Message Passing Interface (MPI)-like bindings for the Java language. Starting with the current release, the MPJ Express software can be configured in two modes: the multicore and the cluster mode. In the multicore mode, parallel Java applications execute on shared memory or multicore processors. In the cluster mode, Java applications parallelized using MPJ Express can be executed on distributed memory platforms like compute clusters and clouds. The multicore device has been implemented using Java threads in order to satisfy two main design goals of portability and performance. We also discuss the challenges of integrating the multicore device in the MPJ Express software. This turned out to be a challenging task because the parallel application executes in a single JVM in the multicore mode. On the contrary in the cluster mode, the parallel user application executes in multiple JVMs. Due to these inherent architectural differences between the two modes, the MPJ Express runtime is modified to ensure correct semantics of the parallel program. Towards the end, we compare performance of MPJ Express (multicore mode) with other C and Java message passing libraries---including mpiJava, MPJ/Ibis, MPICH2, MPJ Express (cluster mode)---on shared memory and multicore processors. We found out that MPJ Express performs signicantly better in the multicore mode than in the cluster mode. Not only this but the MPJ Express software also performs better in comparison to other Java messaging libraries including mpiJava and MPJ/Ibis when used in the multicore mode on shared memory or multicore processors. We also demonstrate effectiveness of the MPJ Express multicore device in Gadget-2, which is a massively parallel astrophysics N-body siimulation code.

Previous studies have documented temporal attraction in perceived times of actions and their effects. While some authors argue that voluntary action is a necessary condition for this phenomenon, others claim that the causal relationship between action and effect is the crucial ingredient. In the present study, we investigate voluntary action and causality as the necessary and sufficient conditions for temporal binding. We used a variation of the launching effect proposed by Michotte, in which participants controlled the launch stimulus in some blocks. Volunteers reported causality ratings and estimated the interval between the two events. Our results show dissociations between causality ratings and temporal estimation. While causality ratings are not affected by voluntary action, temporal bindings were only found in the presence of both voluntary action and high causality. Our results indicate that voluntary action and causality are both necessary for the emergence of temporal binding.

We previously reported that truncation of the N-terminal 79 amino acids of alpha(1D)-adrenoceptors (Delta(1-79)alpha(1D)-ARs) greatly increases binding site density. In this study, we determined whether this effect was associated with changes in alpha(1D)-AR subcellular localization. Confocal imaging of green fluorescent protein (GFP)-tagged receptors and sucrose density gradient fractionation suggested that full-length alpha(1D)-ARs were found primarily in intracellular compartments, whereas Delta(1-79)alpha(1D)-ARs were translocated to the plasma membrane. This resulted in a 3- to 4-fold increase in intrinsic activity for stimulation of inositol phosphate formation by norepinephrine. We determined whether this effect was transplantable by creating N-terminal chimeras of alpha(1)-ARs containing the body of one subtype and the N terminus of another (alpha(1A) NT-D, alpha(1B) NT-D, alpha(1D) NT-A, and alpha(1D)NT-B). When expressed in human embryonic kidney 293 cells, radioligand binding revealed that binding densities of alpha(1A)- or alpha(1B)-ARs containing the alpha(1D)-N terminus decreased by 86 to 93%, whereas substitution of alpha(1A)- or alpha(1B)-N termini increased alpha(1D)-AR binding site density by 2- to 3-fold. Confocal microscopy showed that GFP-tagged alpha(1D)NT-B-ARs were found only on the cell surface, whereas GFP-tagged alpha(1B)NT-D-ARs were completely intracellular. Radioligand binding and confocal imaging of GFP-tagged alpha(1D)- and Delta(1-79)alpha(1D)-ARs expressed in rat aortic smooth muscle cells produced similar results, suggesting these effects are generalizable to cell types that endogenously express alpha(1D)-ARs. These findings demonstrate that the N-terminal region of alpha(1D)-ARs contain a transplantable signal that is critical for regulating formation of functional bindings, through regulating cellular localization.

Vip3Aa, Vip3Af, Cry1Ab, and Cry1Fa were tested for their toxicities and binding interactions. Vip3A proteins were more toxic than Cry1 proteins. Binding assays showed independent specific binding sites for Cry1 and Vip3A proteins. Cry1Ab and Cry1Fa competed for the same binding sites, whereas Vip3Aa competed for those of Vip3Af. Interferon-gamma is mainly produced by activated T helper cells and cytotoxic T lymphocytes and sustains the immune-defense against viral and bacterial infections. For a better understanding of IFN-gamma promoter regulation in T cells, different DNA-binding motivs were examined. Hereby, a new motiv (-196 to -183) was identified, that binds to the transcription factor AP-1 in T helper cells and Jurkat T cells. This factor acts as an essential activator protein. Further investigation demonstrated that IL-12 and IL-18 induce different regulatory pathways. Both AP-1 and STAT-4 bindings at their cognate DNA elements (-196 to -183 and -224 to -215) are required for the IL-12 dependent activation whereas IL-18 causes direct activation via AP-1.Moreover, the TH2 cytokine IL-4 represses significantly the IFN-gamma promoter activity in CD4+ T cells. IL-4 induces GATA-3, that interacts with two DNA-motivs (-111 to -87) at the IFN-gamma promoter.Furthermore, transgenic mice were generated, yielding a human IFN-gamma promoter construct (410 bp) under the control of a luciferase reporter gene. The data demonstrated a specific IFN-gamma promoter activation by antiCD3 plus antiCD28 in CD4+ and CD8+ T cells. The luciferase activty in CD4+ T cells was reinforced by addition of IL-12 and IL-18 and repressed by IL-4.

Arthropodenhämocyanine und Molluskenhämocyanine, die extrazellulären Atmungsproteine der Arthropoden und Mollusken, unterscheiden sich grundsätzlich im Aufbau, besitzen aber ähnliche aktive Zentren, welche in ihrer oxydierten Form für die Blaufärbung der Hämocyanine verantwortlich sind. Sauerstoff wird im Bindungszentrum zwischen zwei, von sechs Histidinen ligandierten, Kupfer(I)Ionen gebunden. Arthropodenhämocyanine bauen sich artspezifisch aus 1, 2, 4, 6, oder 8 Hexameren mit D3-Symmetrie auf. Die Untereinheiten von je ca. 75 kDa falten sich in drei Domänen unterschiedlicher Funktionen. Der komplexe, hierarchische Zusammenbau der Arthropodenhämocyanine hängt von der Heterogenität der Untereinheiten ab. Die 7 verschieden Sequenzen des 4x6-Hämocyanins von Eurypelma californicum (EcHc) sind biochemisch in der Quartärstruktur lokalisiert. Bislang fehlte noch ein unabhängig erstelltes 3D-Modell der geometrischen Gesamtstruktur welche die hexamere und monomere Topographie eindeutig zeigt. Dessen Erstellung war Gegenstand dieser Arbeit, in Verbindung mit der Zielsetzung, die 3D-Rekonstruktion in den beiden extremen physiologischen Zuständen, mit und ohne gebundenen Sauerstoff, zu erzeugen. Dazu wurden in einer eigens entwickelten Atmosphären-Präparationskammer die Proteine in Lösung schockgefrorenen und mittels Cryo-3D-Elektronenmikroskopie gemessen. Aus den daraus gewonnen Projektionsbildern ließen sich mit der ”Single Particle Analyse“ die 3D-Informationen zurückberechnen. Die 3D-Rekonstruktionen wurden mit der publizierten Röntgenkristallstruktur des hexameren Referenz-Hämocyanins der Languste Panulirus interruptus verifiziert. Die Rekonstruktionen erlaubten die eindeutige Messung diverser in der Literatur diskutierter Parameter der Architektur des 4x6-EcHc und darüber hinaus weiterer geometrischer Parameter, welche hier erstmals veröffentlicht werden. SAXS-Daten sagen extreme Translationen und Rotationen von Teilquartärstrukturen zwischen oxy- und deoxy-EcHc voraus, was von den 3D-Rekonstruktionen der beiden Zustände nicht bestätigt werden konnte: Die 16 Å Rekonstruktion der Deoxyform weicht geometrisch nicht von der 21 Å Rekonstruktion der Oxyform ab. Die Einpassung der publizierten Röntgenstruktur der Untereinheit II des Hämocyanin des Pfeilschwanzkrebses Limulus polyphemus in die Rekonstruktionen unterstützt eine auf der hexameren Hierarchieebene lokalisierte Dynamik der Oxygenierung. Mittels Einpassung modellierter molekularer Strukturen der EcHc-Sequenzen konnte eine erste Vermutung zur Lokalisation der beiden zentralen Linker-Untereinheiten b und c des 4x6-Moleküls gemacht werden: Demnach würde Untereinheit b in den exponierten Hexameren des Moleküls liegen. Aussagen über die Quartärstrukturbindungen auf molekularer Ebene aufgrund der Einpassung modellierter molekularer Daten in die Rekonstruktionen sind als spekulativ einzustufen: a) Die Auflösung der Rekonstruktion ist verbesserungswürdig. b) Es gibt keine adäquate Vorlage für eine verlässliche Strukturvorhersage; die verschiedenen EcHc-Sequenzen liegen nur als Modellierung vor. c) Es wäre eine flexible Einpassung notwendig, um Ungenauigkeiten in den modellierten Strukturen durch Sekundärstrukturanpassung zu minimieren.

Goal-level Independent and-parallelism (IAP) is exploited by scheduling for simultaneous execution two or more goals which will not interfere with each other at run time. This can be done safely even if such goals can produce multiple answers. The most successful IAP implementations to date have used recomputation of answers and sequentially ordered backtracking. While in principle simplifying the implementation, recomputation can be very inefficient if the granularity of the parallel goals is large enough and they produce several answers, while sequentially ordered backtracking limits parallelism. And, despite the expected simplification, the implementation of the classic schemes has proved to involve complex engineering, with the consequent difficulty for system maintenance and expansion, and still frequently run into the well-known trapped goal and garbage slot problems. This work presents ideas about an alternative parallel backtracking model for IAP and a simulation studio. The model features parallel out-of-order backtracking and relies on answer memoization to reuse and combine answers. Whenever a parallel goal backtracks, its siblings also perform backtracking, but after storing the bindings generated by previous answers. The bindings are then reinstalled when combining answers. In order not to unnecessarily penalize forward execution, non-speculative and-parallel goals which have not been executed yet take precedence over sibling goals which could be backtracked over. Using a simulator, we show that this approach can bring significant performance advantages over classical approaches.

Heme-binding protein 23 kDa (HBP23), a rat isoform of human proliferation-associated gene product (PAG), is a member of the peroxiredoxin family of peroxidases, having two conserved cysteine residues. Recent biochemical studies have shown that HBP23/PAG is an oxidative stress-induced and proliferation-coupled multifunctional protein that exhibits specific bindings to c-Abl protein tyrosine kinase and heme, as well as a peroxidase activity. A 2.6-Å resolution crystal structure of rat HBP23 in oxidized form revealed an unusual dimer structure in which the active residue Cys-52 forms a disulfide bond with conserved Cys-173 from another subunit by C-terminal tail swapping. The active site is largely hydrophobic with partially exposed Cys-173, suggesting a reduction mechanism of oxidized HBP23 by thioredoxin. Thus, the unusual cysteine disulfide bond is involved in peroxidation catalysis by using thioredoxin as the source of reducing equivalents. The structure also provides a clue to possible interaction surfaces for c-Abl and heme. Several significant structural differences have been found from a 1-Cys peroxiredoxin, ORF6, which lacks the C-terminal conserved cysteine corresponding to Cys-173 of HBP23.

Tyrosine phosphorylation of a 17-amino acid immunoreceptor tyrosine-based activation motif (ITAM), conserved in each of the signaling subunits of the T-cell antigen receptor (TCR), mediates the recruitment of ZAP-70 and syk protein-tyrosine kinases (PTKs) to the activated receptor. The interaction between the two tandemly arranged Src-homology 2 (SH2) domains of this family of PTKs and each of the phosphotyrosine-containing ITAMs was examined by real-time measurements of kinetic parameters. The association rate and equilibrium binding constants for the ZAP-70 and syk SH2 domains were determined for the CD3 epsilon ITAM. Both PTKs bound with ka and Kd values of 5 x 10(6) M-1.sec-1 and approximately 25 nM, respectively. Bindings to the other TCR ITAMs (zeta 1, zeta 2, gamma, and delta ITAMs) were comparable, although the zeta 3 ITAM bound approximately 2.5-fold less well. Studies of the affinity of a single functional SH2 domain of ZAP-70 provided evidence for the cooperative nature of binding of the dual SH2 domains. Mutation of either single SH2 domain decreased the Kd by > 100-fold. Finally, the critical features of the ITAM for syk binding were found to be similar to those required for ZAP-70 binding. These data provide insight into the mechanism by which the multisubunit TCR interacts with downstream effector molecules.

El viaje mental en el tiempo (VMT) es la capacidad de proyectarse mentalmente hacia atrás o hacia adelante en el tiempo, con el fin de recordar eventos del pasado personal o imaginar eventos del futuro personal. Esta investigación se centra en el aspecto orientado hacia el futuro del VMT conocido como pensamiento episódico futuro (PEF). El PEF implica un proceso complejo y exigente ejecutivamente, que es necesario para la recombinación de detalles extraídos de la memoria en un evento nuevo y coherente. Consecuentemente y basándonos en una revisión analítica de la literatura, en este estudio conceptualizamos el PEF como un proceso de construcción asociativa autobiográfica, para el que serían necesarias operaciones autorreferenciales, de asociación o integración (binding), de recombinación y control atencional de la información. De esta forma, el PEF dependería de la recuperación de elementos discretos de la memoria de ítem, que serían integrados entre sí del modo binding inter-ítem y su asociación con información contextual espacio-temporal, extraída de la memoria fuente para formar bindings ítem-contexto. A lo que habría que añadir un tipo de binding semántico subyacente, que enlace esta información episódica con conocimiento semántico-conceptual para guiar la recombinación, el binding ítem-contexto episódico, y explique la novedad y la coherencia de los eventos futuros resultantes. Así, la hipótesis investigada en este estudio fue que el PEF dependería especialmente de un sistema de memoria autobiográfica jerárquicamente organizada, y unos procesos de control relacionados con la memora de trabajo, lo que posibilitaría un binding relacional jerárquico tanto de información semántica como episódica a través de distintas estructuras de información, que resumirían el conocimiento autobiográfico de forma poblacional en los niveles más altos de la jerarquía. Con el fin de estudiar el PEF, se desarrolló un nuevo marco metodológico, el paradigma experimental de integración prospectiva autobiográfica. Dicho marco consistió en un estudio piloto de dos fases, seguido de una secuencia experimental. Para el primer estudio piloto se desarrolló un cuestionario online, el cual se aplicó a una muestra de 112 adultos jóvenes sanos, a los que se pidió valorar Eventos autobiográficos pasados significativos en función de su frecuencia y vividez. Algunos de esos Eventos se utilizaron a continuación para realizar un segundo estudio piloto, para el que se desarrolló un nuevo cuestionario online, el cual se aplicó a una muestra nueva de 51 adultos jóvenes sanos, a los que se pidió que proporcionaran Detalles (Contexto Espacial, Contexto Temporal y Elementos) de los Eventos previamente identificados y que valorasen los Elementos según las mismas propiedades descritas anteriormente. Esta base de datos, que contiene la experiencia autobiográfica colectiva, se utilizó para desarrollar una nueva tarea de aplicación web que se utilizó en la secuencia experimental...
