Research was conducted to investigate the potential for ecologically engineering a sustainable wetland ecosystem over pyritic mine tailings to prevent the generation of acid mine drainage. Ecological engineering is technology with the primary goal being the creation of self-sustainable ecological systems. Work involved the design and construction of a pilot-scale wetland system comprising three wetland cells, each covering 100 m2. Approximately forty tonnes of pyritic mine tailings were deposited on the base of the first cell above a synthetic liner, covered with peat, flooded and planted with emergent wetland macrophytes Typha latifolia, Phragmites australis, and Juncus effusus. The second cell was constructed as a conventional free water surface wetland, planted identically, and used as a reference wetland/experimental control. Wetland monitoring to determine long-term sustainability focused on indicators of ecosystem health including ecological, hydrological, physico-chemical, geochemical, and biotic metrics. An integrated assessment was conducted that involved field ecology in addition to ecological risk assessment. The objective of the field ecology study was to use vegetative parameters as ecological indicators for documenting wetlands success or degradation. The goal of the risk assessment was to determine if heavy-metal contamination of the wetland sediments occurred through metal mobilisation from the underlying tailings, and to evaluate if subsequent water column chemistry and biotic metal concentrations were significantly correlated with adverse wetland ecosystem impacts. Data were used to assess heavy metal bioavailability within the system as a function of metal speciation in the wetland sediments. Results indicate hydrology is the most important variable in the design and establishment of the tailings wetland and suggest a wetland cover is an ecologically viable alternative for pyritic tailings which are feasible to flood. Ecological data indicate that in terms of species richness and diversity, the tailings-wetland was exhibiting the ecological characteristics of natural wetlands within two years. Ata indicate that pH and conductivity in the tailings-wetland were not adversely impacted by the acid-generating potential or sulphate concentration of the tailings substrate and its porewater. Similarly, no enhanced seasonal impacts from sulphate or metals in the water column, nor adverse impacts on the final water quality of the outflows, were detected. Mean total metal concentrations in the sediments of the tailings-wetland indicate no significant adverse mobilisation of metals into the peat substrate from the tailings. Correlation analyses indicate a general increase in sediment metal concentration in this wetland with increasing water depth and pH, and a corresponding decrease in the metal concentrations of the water column. Sediment extractions also showed enrichment of Cd, Fe, Pb and Zn in the oxidisable fraction (including sulphides and organic matter) of the tailings-wetland sediments. These data suggest that adsorption and coprecipitation of metals is occurring from the water column of the tailings wetland with organic material at increasing depths under reducing conditions. The long-term control of metal bioavailability in the tailings wetland will likely be related to the presence and continual build-up of organic carbon binding sites in the developing wetland above the tailings. Metal speciation including free-metal ion concentration and the impact of physico-chemical parameters particularly pH and organic matter, were investigated to assess ecotoxicological risk. Results indicate that potentially bioavailable metals (the sum of the exchangeable and reducible fractions) within the tailings wetland are similar to values cited for natural wetlands. Estimated free-metal ion concentrations calculated from geochemical regression models indicate lower free-metal ion concentrations of Cd in the tailings wetland than natural wetlands and slightly higher free-metal ion concentrations of Pb and Zn. Increased concentrations of metals in roots, rhizomes and stems of emergent macrophytes did not occur in the tailings wetland. Even though a substantial number of Typha latifolia plants were found rooting directly into tailings, elevated metals were not found in these plant tissues. Phragmites also did not exhibit elevated metal concentrations in any plant tissues. Typha and Phragmites populations appear to be exhibiting metal-tolerant behaviour. The chemistry of the water column and sediments in Silvermines wetland were also investigated and were much more indicative of a wetland system impacted by heavy metal contamination than the tailings-wetland. Mean Dc, Fe, Mn, Pb and Zn concentrations in the water column and sediments of Silvermines wetlands were substantially higher than in the pilot wetlands and closely approximate concentrations in these matrices contaminated with metals from mining. In addition, mean sulphate concentration in Silvermines wetland was substantially higher and is closer to sulphate concentrations in waters associated with mining. Potentially bioavailable metals were substantially elevated in Silvermines wetland in comparison to the pilot wetlands and higher than those calculated for natural rive sediments. However, Fe oxy-hydroxide concentrations in Silvermines sediments are also much higher than in the pilot wetlands and this significantly impacts the concentration of free-metal ions in the sediment porewater. The free-metal ion concentrations for Pb and Zn indicate that Silvermines wetland is retaining metals and acting as a treatment wetland for drainage emanating from Silvermines tailings dam.

In order to study the phosphorus availability from various phosphates fertilizers an experiment was performed according to the biological seedling method of Neubauer. The physico-chemical properties of the soil "terra roxa-misturada", a red soil derived from basaltic rocks are given in the Portuguese text. Rice (Oryza sativa, L.) instead of rye (Secale cereale, L.) was used. Five replications of each of the following treatments were made: 1 - check, with 350 g of sand 2 - 350 g of sand plus 100 g of soil 3 - 350 g of sand and plus 100 g of soil plus 40 mg of P2O5, from superphosphate. 4 - 350 g of sand plus 100 g of soil plus 40 mg of P2O5. from Olinda (Brazil) phosphorite. 5 - 350 g of sand plus 100 g of soil plus 40 mg of P2O5 from Florida (U. S. A.) phosphorite. 6 - 350 g os sand plus 100 g of soil plus 40 mg of P2O5 from Hyperphosphate, a commertial name of a North African (Gafsa) phosphorite. 7 - 350 g of sand plus 100 g of soil plus 40 mg of P2O5 from Araxá (Brazil) apatite. After 18 days of growth, the roots and tops of rice seedlings were harvested and analysed for phosphorus, and the results are summarized in table 1. It is interesting to observe that rice plants did not take any phosphorus from the soil according to he data of the treatments n.° 1 and n.° 2. This can be explained by the high phosphorus fixing capacity of the soil "terra roxa misturada".

ABSTRACT Seven sites were examined in the Challhuaco-Ñireco system, located in the reserve of the Nahuel Huapi National Park, however part of the catchment is urbanized, being San Carlos de Bariloche (150,000 inhabitants) placed in the lower part of the basin. Physico-chemical variables were measured and benthic macroinvertebrates were collected during three consecutive years at seven sites from the headwater to the river outlet. Sites near the source of the river were characterised by Plecoptera, Ephemeroptera, Trichoptera and Diptera, whereas sites close to the river mouth were dominated by Diptera, Oligochaeta and Mollusca. Regarding functional feeding groups, collector-gatherers were dominant at all sites and this pattern was consistent among years. Ordination Analysis (RDA) revealed that species assemblages distribution responded to the climatic and topographic gradient (temperature and elevation), but also were associated with variables related to human impact (conductivity, nitrate and phosphate contents). Species assemblages at headwaters were mostly represented by sensitive insects, whereas tolerant taxa such as Tubificidae, Lumbriculidae, Chironomidae and crustacean Aegla sp. were dominant at urbanised sites. Regarding macroinvertebrate metrics employed, total richness, EPT taxa, Shannon diversity index and Biotic Monitoring Patagonian Stream index resulted fairly consistent and evidenced different levels of disturbances at the stream, meaning that this measures are suitable for evaluation of the status of Patagonian mountain streams.

The action of colchicine upon the spermatogenesis of Triatoma infestans, (Hemipt. Heteroptera), has been studied and the different categories of giant spermatids that appear during the treatment have been compared with the nuclear volumes of the whole series of normal spermatogenetic stages. The following facts have been ascertained: 1) 4 hours after the treatment the gonial mitotic metaphases, and the 1st. and 2nd. metaphases of meiosis are stopped. The prophasic stages of meiosis and diakynesis appear to be normal. After 9 days of treatment, all the tetrads are broken in the meiotic metaphases and the cells appear with 44 and 22 chromosomes respectively, scattered in the cytoplasm. 2) At 9 days, practically all spermatogenetic stages have disappeared except for a few cysts of spermatogonia, and practically the whole testicle is full of cysts of spermatozoa and spermatid, with some large zones of necrosis with pycnotic nuclei. The spermatids appear to be of different sizes and the statistical analysis of the nuclear volumes gives a polymodal hystogram with 4 modes, whose volumes are in the ratio of 1:2:4:8. Ripe spermatozoa seem to have a certain volume variability, that has not been possible to analyse quantitatively. All these facts confirm what DOOLEY found in the colchicinized Orthoptera testicle. 3) The caryometric analysis conducted statistically on the normal stages of the spermatogenesis (resting spermatogonia, gonial prophases, leptotene, "confused stage", diakynesis, and spermatid) revealed the following facts: a) Considering the volume of the resting, spermatogonia as 1, their mitotic prophases have a volume of 2. Some rare prophases appear to have a volume of 4 and probably belong to tetraployd spermatogonia normally present in the testicle of Hemiptera. b) The first spermatocyte at the beginning of the auxocitary growth (leptotene) has a volume of 2, which is equal to that of them gonial prophase. It grows further during the "confused stage" and reduplicates, reaching thus the volume of 4. Diakynesis has a rather variable nuclear volume and it is higher than volume 4. This is probably of physico-chemical nature and not a growth increase. c) The spermatid at the beginning of the spermiogenetic process has a volume of 1 which is very constant and homogeneous. 4) These results can be summarized concluding that the meiotic process begins from a spermatogonium at the end of his mitotic interphasic growth (vol. 2) and instead of entering into the mitotic prophase transforms itself into the leptotene spermatocyte. During the diplotene ("confused stage") the volume of the nucleus doubles once more and reaches volume 4. In consequence of the two successive meiotic divisions the spermatid, although having an haploid number of chromosomes, has a nuclear volume of 1, just like the diploid spermatogonium. The interpretation of this strange result probably comes from the existence of the "tertiary split" in the chromosomes of the haploid set, that has been illustrated in the Hemiptera by HUGUES SCHRADER and in Orthoptera by MICKEY and co-workers. The tertiary split indicates that the chromosomes of the haploid set are constituted from almost two chromonemata, and this double constitution corresponds to the double cycle of reduplication that takes place during the spermatogenesis starting from the resting gonia. In Triatoma infestans the tertiary split appears in the chromosomes in the 1st. and 2nd. metaphases and in the diakynesis. In the blocked metaphases at the 9th. day of colchicinization some of the 44 elements scattered in the cytoplasm, show, when properly oriented, the split very clearly. Some new and strange facts revealed by SCHRADER and LEUCHTEMBERGER in Arvelius suggest the possibility of other interpretations of the rhythmic growth in special cases. There appears the necessity of more knowledge about the multiple or simple constitution of the chromosomes in somatic and spermatogonial mitosis.

Matrix effects, which represent an important issue in liquid chromatography coupled to mass spectrometry or tandem mass spectrometry detection, should be closely assessed during method development. In the case of quantitative analysis, the use of stable isotope-labelled internal standard with physico-chemical properties and ionization behaviour similar to the analyte is recommended. In this paper, an example of the choice of a co-eluting deuterated internal standard to compensate for short-term and long-term matrix effect in the case of chiral (R,S)-methadone plasma quantification is reported. The method was fully validated over a concentration range of 5-800 ng/mL for each methadone enantiomer with satisfactory relative bias (-1.0 to 1.0%), repeatability (0.9-4.9%) and intermediate precision (1.4-12.0%). From the results obtained during validation, a control chart process during 52 series of routine analysis was established using both intermediate precision standard deviation and FDA acceptance criteria. The results of routine quality control samples were generally included in the +/-15% variability around the target value and mainly in the two standard deviation interval illustrating the long-term stability of the method. The intermediate precision variability estimated in method validation was found to be coherent with the routine use of the method. During this period, 257 trough concentration and 54 peak concentration plasma samples of patients undergoing (R,S)-methadone treatment were successfully analysed for routine therapeutic drug monitoring.

Natural environments are constantly challenged by the release of hydrophobic organic contaminants, which represent a threat for both the ecosystem and human health. Despite a substantial degradation by naturally occurring micro-organisms, a non negligible fraction of these pollutants tend to persist in soil and sediments due to their reduced accessibility to microbial degraders. This lack of 'bioavailability' is acknowledged as a key parameter for the natural and stimulated clean-up (bioremediation) of contaminated sites. We developed a bacterial bioreporter that responds to the presence of polyaromatic hydrocarbons (PAHs) by the production of the green fluorescent protein (GFP), based on the PAH-degrading bacterium Burkholderia sartisoli. We showed in this study that the bacterial biosensor B. sartisoli strain RP037 was faithfully reporting the degradation of naphthalene and phenanthrene (two PAHs of low molecular weight) via the production of GFP. What is more, the magnitude of GFP induction was influenced by change in the PAH flux triggered by a variety of physico-chemical parameters, such as the contact surface between the pollutant and the aqueous suspension. Further experiments permitted to test the influence of dissolved organic matter, which is an important component of natural habitats and can interact with organic pollutants. In addition, we tested the influence of two types of biosurfactants (tensio-active agents produced by living organisms) on phenanthrene's degradation by RP037. Interestingly, the surfactant's effects on the biodegradation rate appeared to depend on the type of biosurfactant and probably on the type of bacterial strain. Finally, we tagged B. sartisoli strain RP037 with a constitutively expressed mCherry fluorescent protein. The presence of mCherry allowed us to visualize the bacteria in complex samples even when GFP production was not induced. The new strain RP037-mChe embedded in a gel patch was used to detect PAH fluxes from a point source, such as a non-aqueous liquid or particles of contaminated soil. In parallel, we also developed and tested a so-called multiwell bacterial biosensor platform, which permitted the simultaneous use of four different reporter strains for the detection of major crude oil components (e.g., saturated hydrocarbons, mono- and polyaromatics) in aqueous samples. We specifically constructed the strain B. sartisoli RP007 (pPROBE-phn-luxAB) for the detection of naphthalene and phenanthrene. It was equipped with a reporter plasmid similar to the one in strain RP037, except that the gfp gene was replaced by the genes luxAB, which encoded the bacterial luciferase. The strain was implemented in the biosensor platform and detected an equivalent naphthalene concentration in oil spilled-sea water. We also cloned the gene for the transcriptional activator AlkS and the operator/promoter region of the operon alkSB1GHJ from the alkane-degrader bacterium Alcanivorax borkumensis strain SK2 in order to construct a new bacterial biosensor with higher sensitivity towards long-chain alkanes. However, the resulting strain showed no increased light emission in presence of tetradecane (C14), while it still efficiently reported low concentrations of octane (C8). RÉSUMÉ : Les écosystèmes naturels sont constamment exposés à nombre de contaminants organiques hydrophobes (COHs) d'origine industrielle, agricole ou même naturelle. Les COHs menacent à la fois l'environnement, le bien-être des espèces animales et végétales et la santé humaine, mais ils peuvent être dégradés par des micro-organismes tels que les bactéries et les champignons, qui peuvent être capables des les transformer en produits inoffensifs comme le gaz carbonique et l'eau. La biodégradation des COHs est cependant fréquemment limitée par leur pauvre disponibilité envers les organismes qui les dégradent. Ainsi, bien que la biodégradation opère partiellement, les COHs persistent dans l'environnement à de faibles concentrations qui potentiellement peuvent encore causer des effets toxiques chroniques. Puisque la plupart des COHs peuvent être métabolisés par l'activité microbienne, leur persistance a généralement pour origine des contraintes physico-chimiques plutôt que biologiques. Par exemple, leur solubilité dans l'eau très limitée réduit leur prise par des consommateurs potentiels. De plus, l'adsorption à la matière organique et la séquestration dans les micropores du sol participent à réduire leur disponibilité envers les microbes. Les processus de biodisponibilité, c'est-à-dire les processus qui gouvernent la dissolution et la prise de polluants par les organismes vivants, sont généralement perçus comme des paramètres clés pour la dépollution (bioremédiation) naturelle et stimulée des sites contaminés. Les hydrocarbures aromatiques polycycliques (HAPs) sont un modèle de COH produits par les activités aussi bien humaines que naturelles, et listés comme des contaminants chroniques de l'air, des sols et des sédiments. Ils peuvent être dégradés par un vaste nombre d'espèces bactériennes mais leur taux de biodégradation est souvent limité par les contraintes mentionnées ci-dessus. Afin de comprendre les processus de biodisponibilité pour les cellules bactériennes, nous avons décidé d'utiliser les bactéries elles-mêmes pour détecter et rapporter les flux de COH. Ceci a été réalisé par l'application d'une stratégie de conception visant à produire des bactéries `biocapteurs-rapporteurs', qui littéralement s'allument lorsqu'elles détectent un composé cible pour lequel elles ont été conçues. En premier lieu, nous nous sommes concentrés sur Burkholderia sartisoli (souche RP007), une bactérie isolée du sol et consommatrice de HAP .Cette souche a servi de base à la construction d'un circuit génétique permettant la formation de la protéine autofluorescente GFP dès que les cellules détectent le naphtalène ou le phénanthrène, deux HAP de faible masse moléculaire. En effet, nous avons pu montrer que la bactérie obtenue, la souche RP037 de B. sartisoli, produit une fluorescence GFP grandissante lors d'une exposition en culture liquide à du phénanthrène sous forme cristalline (0.5 mg par ml de milieu de culture). Nous avons découvert que pour une induction optimale il était nécessaire de fournir aux cellules une source additionnelle de carbone sous la forme d'acétate, ou sinon seul un nombre limité de cellules deviennent induites. Malgré cela, le phénanthrène a induit une réponse très hétérogène au sein de la population de cellules, avec quelques cellules pauvrement induites tandis que d'autres l'étaient très fortement. La raison de cette hétérogénéité extrême, même dans des cultures liquides mélangées, reste pour le moment incertaine. Plus important, nous avons pu montrer que l'amplitude de l'induction de GFP dépendait de paramètres physiques affectant le flux de phénanthrène aux cellules, tels que : la surface de contact entre le phénanthrène solide et la phase aqueuse ; l'ajout de surfactant ; le scellement de phénanthrène à l'intérieur de billes de polymères (Model Polymer Release System) ; la dissolution du phénanthrène dans un fluide gras immiscible à l'eau. Nous en avons conclu que la souche RP037 détecte convenablement des flux de phénantrène et nous avons proposé une relation entre le transfert de masse de phénanthrène et la production de GFP. Nous avons par la suite utilisé la souche afin d'examiner l'effet de plusieurs paramètres chimiques connus dans la littérature pour influencer la biodisponibilité des HAP. Premièrement, les acides humiques. Quelques rapports font état que la disponibilité des HAP pourrait être augmentée par la présence de matière organique dissoute. Nous avons mesuré l'induction de GFP comme fonction de l'exposition des cellules RP037 au phénanthrène ou au naphtalène en présence ou absence d'acides humiques dans la culture. Nous avons testé des concentrations d'acides humiques de 0.1 et 10 mg/L, tandis que le phénanthrène était ajouté via l'heptamethylnonane (HMN), un liquide non aqueux, ce qui au préalable avait produit le plus haut flux constant de phénanthrène aux cellules. De plus, nous avons utilisé des tests en phase gazeuse avec des concentrations d'acides humiques de 0.1, 10 et 1000 mg/L mais avec du naphtalène. Contrairement à ce que décrit la littérature, nos résultats ont indiqué que dans ces conditions l'expression de GFP en fonction de l'exposition au phénanthrène dans des cultures en croissance de la souche RP037 n'était pas modifiée par la présence d'acides humiques. D'un autre côté, le test en phase gazeuse avec du naphtalène a montré que 1000 mg/L d'acides humiques abaissent légèrement mais significativement la production de GFP dans les cellules de RP037. Nous avons conclu qu'il n'y a pas d'effet général des acides humiques sur la disponibilité des HAP pour les bactéries. Par la suite, nous nous sommes demandé si des biosurfactants modifieraient la disponibilité du phénanthrène pour les bactéries. Les surfactants sont souvent décrits dans la littérature comme des moyens d'accroître la biodisponibilité des COHs. Les surfactants sont des agents tensio-actifs qui augmentent la solubilité apparente de COH en les dissolvant à l'intérieur de micelles. Nous avons ainsi testé si des biosurfactants (des surfactants produits par des organismes vivants) peuvent être utilisé pour augmenter la biodisponibilité du phénanthrène pour la souche B. sartisoli RP037. Premièrement, nous avons tenté d'obtenir des biosurfactants produits par une autre bactérie vivant en co-culture avec les biocapteurs bactériens. Deuxièmement, nous avons utilisé des biosurfactants purifiés. La co-cultivation en présence de la bactérie productrice de lipopeptide Pseudomonas putida souche PCL1445 a augmenté l'expression de GFP induite par le phénanthrène chez B. sartisoli en comparaison des cultures simples, mais cet effet n'était pas significativement différent lorsque la souche RP037 était co-cultivée avec un mutant de P. putida ne produisant pas de lipopeptides. L'ajout de lipopeptides partiellement purifiés dans la culture de RP037 a résulté en une réduction de la tension de surface, mais n'a pas provoqué de changement dans l'expression de GFP. D'un autre côté, l'ajout d'une solution commerciale de rhamnolipides (un autre type de biosurfactants produits par Pseudomonas spp.) a facilité la dégradation du phénanthrène par la souche RP037 et induit une expression de GFP élevée dans une plus grande proportion de cellules. Nous avons ainsi conclu que les effets des biosurfactants sont mesurables à l'aide de la souche biocapteur, mais que ceux-ci sont dépendants du type de surfactant utilisé conjointement avec le phénanthrène. La question suivante que nous avons abordée était si les tests utilisant des biocapteurs peuvent être améliorés de manière à ce que les flux de HAP provenant de matériel contaminé soient détectés. Les tests en milieu liquide avec des échantillons de sol ne fournissant pas de mesures, et sachant que les concentrations de HAP dans l'eau sont en général extrêmement basses, nous avons conçu des tests de diffusion dans lesquels nous pouvons étudier l'induction par les HAPs en fonction de la distance aux cellules. Le biocapteur bactérien B. sartisoli souche RP037 a été marqué avec une seconde protéine fluorescente (mCherry), qui est constitutivement exprimée dans les cellules et leur confère une fluorescence rouge/rose. La souche résultante RP037-mChe témoigne d'une fluorescence rouge constitutive mais n'induit la fluorescence verte qu'en présence de naphtalène ou de phénanthrène. La présence d'un marqueur fluorescent constitutif nous permet de visualiser les biocapteurs bactériens plus facilement parmi des particules de sol. Un test de diffusion a été conçu en préparant un gel fait d'une suspension de cellules mélangées à 0.5 % d'agarose. Des bandes de gel de dimensions 0.5 x 2 cm x 1 mm ont été montées dans des chambres d'incubation et exposées à des sources de HAP (soit dissouts dans du HMN ou en tant que matériel solide, puis appliqués à une extrémité de la bande). En utilisant ce montage expérimental, le naphtalène ou le phénanthrène (dissouts dans du HMN à une concentration de 2.5 µg/µl) ont induit un gradient d'intensité de fluorescence GFP après 24 heures d'incubation, tandis que la fluorescence mCherry demeurait comparable. Un sol contaminé par des HAPs (provenant d'un ancien site de production de gaz) a induit la production de GFP à un niveau comparable à celui du naphtalène. Des biocapteurs bactériens individuels ont également détecté un flux de phénanthrène dans un gel contenant des particules de sol amendées avec 1 et 10 mg/g de phénanthrène. Ceci a montré que le test de diffusion peut être utilisé pour mesurer des flux de HAP provenant de matériel contaminé. D'un autre côté, la sensibilité est encore très basse pour plusieurs sols contaminés, et l'autofluorescence de certains échantillons rend difficile l'identification de la réponse de la GFP chez les cellules. Pour terminer, un des points majeurs de ce travail a été la production et la validation d'une plateforme multi-puits de biocapteurs bactériens, qui a permis l'emploi simultané de plusieurs souches différentes de biocapteurs pour la détection des constituants principaux du pétrole. Pour cela nous avons choisi les alcanes linéaires, les composés mono-aromatiques, les biphényls et les composés poly-aromatiques. De plus, nous avons utilisé un capteur pour la génotoxicité afin de détecter la `toxicité globale' dans des échantillons aqueux. Plusieurs efforts d'ingénierie ont été investis de manière à compléter ce set. En premier lieu, chaque souche a été équipée avec soit gfp, soit luxAB en tant que signal rapporteur. Deuxièmement, puisqu'aucune souche de biocapteur n'était disponible pour les HAP ou pour les alcanes à longues chaînes, nous avons spécifiquement construit deux nouveaux biocapteurs. L'un d'eux est également basé sur B. sartisoli RP007, que nous avons équipé avec le plasmide pPROBE-phn-luxAB pour la détection du naphtalène et du phénanthrène mais avec production de luciférase bactérienne. Un autre est un nouveau biocapteur bactérien pour les alcanes. Bien que nous possédions une souche Escherichia coli DHS α (pGEc74, pJAMA7) détectant les alcanes courts de manière satisfaisante, la présence des alcanes à longues chaînes n'était pas rapportée efficacement. Nous avons cloné le gène de l'activateur transcriptionnel A1kS ainsi que la région opérateur/promoteur de l'opéron alkSB1GHJ chez la bactérie dégradant les alcanes Alcanivorax borkumensis souche SK2, afin de construire un nouveau biocapteur bactérien bénéficiant d'une sensibilité accrue envers les alcanes à longues chaînes. Cependant, la souche résultante E. coli DHSα (pAlk3} n'a pas montré d'émission de lumière augmentée en présence de tétradécane (C14), tandis qu'elle rapportait toujours efficacement de basses concentrations d'octane (C8). De manière surprenante, l'utilisation de A. borkumensis en tant que souche hôte pour le nouveau plasmide rapporteur basé sur la GFP a totalement supprimé la sensibilité pour l'octane, tandis que la détection de tétradécane n'était pas accrue. Cet aspect devra être résolu dans de futurs travaux. Pour calibrer la plateforme de biocapteurs, nous avons simulé une fuite de pétrole en mer dans une bouteille en verre ouverte de 5L contenant 2L d'eau de mer contaminée avec 20 ml (1%) de pétrole brut. La phase aqueuse a été échantillonée à intervalles réguliers après la fuite durant une période allant jusqu'à une semaine tandis que les principaux contaminants pétroliers étaient mesurés via les biocapteurs. L'émission de bioluminescence a été mesurée de manière à déterminer la réponse des biocapteurs et une calibration intégrée faite avec des inducteurs types a servi à calculer des concentrations d'équivalents inducteurs dans l'échantillon. E. coli a été utilisée en tant que souche hôte pour la plupart des spécificités des biocapteurs, à l'exception de la détection du naphtalène et du phénanthrène pour lesquels nous avons utilisé B. sartisoli. Cette souche, cependant, peut être employée plus ou moins selon la même procédure. Il est intéressant de noter que le pétrole répandu a produit une apparition séquentielle de composés dissouts dans la phase aqueuse, ceux-ci .étant détectables par les biocapteurs. Ce profil contenait d'abord les alcanes à courtes chaînes et les BTEX (c'est-à dire benzène, toluène, éthylbenzène et xylènes), apparaissant entre des minutes et des heures après que le pétrole a été versé. Leurs concentrations aqueuses ont par la suite fortement décru dans l'eau échantillonnée après 24 heures, à cause de la volatilisation ou de la biodégradation. Après quelques jours d'incubation, ces composés sont devenus indétectables. Les HAPs, en revanche, sont apparus plus tard que les alcanes et les BTEX, et leur concentration a augmenté de pair avec un temps d'incubation prolongé. Aucun signal significatif n'a été mis en évidence avec le biocapteur pour le biphényl ou pour la génotoxicité. Ceci démontre l'utilité de ces biocapteurs, spécifiquement pour la détection des composés pétroliers, comprenant les alcanes à courtes chaînes, les BTEX et les HAPs légers.

Amb la finalitat de conèixer l’estat de qualitat de les aigües de les basses i pous del Parc del Garraf, s’analitzen una sèrie de paràmetres fisico-químics en 17 estacions de mostreig prèviament seleccionades, distribuïdes en zones amb diferents tipologies d’ús del sòl. La base de l’anàlisi ha estat la integració d’informació provinent de diferents fonts. Mitjançant l’elaboració de taules i gràfics, la generació de cartografia i el tractament estadístic de les dades, s’ha procedit a la tria de punts de mostreig i s’ha obtingut un inventari que ha permès la interpretació global dels resultats, facilitant la diagnosi. El procés de tractament de dades inclou la confecció d’un índex de qualitat de les aigües (ICA) propi, no vinculant, a partir de fórmules genèriques de normalització i ponderació de valors. Durant la realització de la diagnosi s’han detectat pertorbacions puntuals en determinats paràmetres corresponents a contaminacions locals, en diferents estacions de mostreig. Aquestes pertorbacions s’han relacionat amb la situació dels pous i les basses al Garraf i les tipologies d’ús del sòl de cada zona. El diagnòstic de pertorbacions ha orientat les propostes de millora aplicables que s’han dividit en tres classes segons el nivell d’actuació. Aquestes incideixen principalment, en la millora de la informació disponible, l’aplicació de l’agricultura ecològica, l’explotació sostenible dels aqüífers i la realització d’estudis globals i/o locals, més complets i exhaustius.

Amino acids form the building blocks of all proteins. Naturally occurring amino acids are restricted to a few tens of sidechains, even when considering post-translational modifications and rare amino acids such as selenocysteine and pyrrolysine. However, the potential chemical diversity of amino acid sidechains is nearly infinite. Exploiting this diversity by using non-natural sidechains to expand the building blocks of proteins and peptides has recently found widespread applications in biochemistry, protein engineering and drug design. Despite these applications, there is currently no unified online bioinformatics resource for non-natural sidechains. With the SwissSidechain database (http://www.swisssidechain.ch), we offer a central and curated platform about non-natural sidechains for researchers in biochemistry, medicinal chemistry, protein engineering and molecular modeling. SwissSidechain provides biophysical, structural and molecular data for hundreds of commercially available non-natural amino acid sidechains, both in l- and d-configurations. The database can be easily browsed by sidechain names, families or physico-chemical properties. We also provide plugins to seamlessly insert non-natural sidechains into peptides and proteins using molecular visualization software, as well as topologies and parameters compatible with molecular mechanics software.

Report for the scientific sojourn at the Université de Bourgogne, France, from July until October 2007..Surlie ageing after second fermentation is a fundamental operation in the production of quality sparkling wine like Cava and Champagne. Recently, the importance of the interaction between wine and lees cell surface has been reported. Cell surface properties depending on wall biochemical composition are major determinants in microbial interactions, having important repercussions in several technological aspects. Sorption and flocculation are especially important in sparkling wine production, and are governed by distinct cell surface properties. The aim of the present research carried out during the four months of the stage was to know the implication of lees surface modifications occurring during surlie ageing in sparkling wine quality and elaboration. The relationship between physico-chemical properties such as hydrophobicity, charge and electron-donor characteristics, and the yeast surface sorption capacities, we determined these factors in a model system. Then, real industrial lees samples were investigated. The surface properties of sparkling wine lees from the same strain of Saccharomyces cerevisiae were characterized according to the time of surlie ageing, and their possible influence on lees sorption and flocculation capacity was evaluated. We analyzed data from historical controls treated with meglumine antimoniate to compare the frequency of adverse events observed in patients with cutaneous leishmaniasis treated with the same dose of meglumine antimoniate contaminated with heavy metals in an endemic area of the State of Bahia, Brazil. Group A patients were treated in 2000 with the drug produced by Eurofarma Laboratórios Ltda., São Paulo, Brazil (lot A) and group B patients were treated in 1996 with the reference drug produced by Rhodia Farma Ltda., São Paulo, Brazil (lot B). We observed an unusual higher frequency of skin reactions in group A patients. However, all type of adverse events observed in group A were also observed in group B. The physico-chemical analysis of these lots revealed that lot A had lower pH and higher concentration of total and trivalent antimony, lead, cadmium, and arsenic. Our findings suggest that the skin reactions could be attributed to heavy metal contamination of lot A.

This study was carried out to evaluate the molecular pattern of all available Brazilian human T-cell lymphotropic virus type 1 Env (n = 15) and Pol (n = 43) nucleotide sequences via epitope prediction, physico-chemical analysis, and protein potential sites identification, giving support to the Brazilian AIDS vaccine program. In 12 previously described peptides of the Env sequences we found 12 epitopes, while in 4 peptides of the Pol sequences we found 4 epitopes. The total variation on the amino acid composition was 9 and 17% for human leukocyte antigen (HLA) class I and class II Env epitopes, respectively. After analyzing the Pol sequences, results revealed a total amino acid variation of 0.75% for HLA-I and HLA-II epitopes. In 5 of the 12 Env epitopes the physico-chemical analysis demonstrated that the mutations magnified the antigenicity profile. The potential protein domain analysis of Env sequences showed the loss of a CK-2 phosphorylation site caused by D197N mutation in one epitope, and a N-glycosylation site caused by S246Y and V247I mutations in another epitope. Besides, the analysis of selection pressure have found 8 positive selected sites (w = 9.59) using the codon-based substitution models and maximum-likelihood methods. These studies underscore the importance of this Env region for the virus fitness, for the host immune response and, therefore, for the development of vaccine candidates.

Abstract: Traditionally, pollution risk assessment is based on the measurement of a pollutant's total concentration in a sample. The toxicity of a given pollutant in the environment, however, is tightly linked to its bioavailability, which may differ significantly from the total amount. Physico-chemical and biological parameters strongly influence pollutant fate in terms of leaching, sequestration and biodegradation. Bacterial sensorreporters, which consist of living micro-organisms genetically engineered to produce specific output in response to target chemicals, offer an interesting alternative to monitoring approaches. Bacterial sensor-reporters detect bioavailable and/or bioaccessible compound fractions in samples. Currently, a variety of environmental pollutants can be targeted by specific biosensor-reporters. Although most of such strains are still confined to the lab, several recent reports have demonstrated utility of bacterial sensing-reporting in the field, with method detection limits in the nanomolar range. This review illustrates the general design principles for bacterial sensor-reporters, presents an overview of the existing biosensor-reporter strains with emphasis on organic compound detection. A specific focus throughout is on the concepts of bioavailability and bioaccessibility, and how bacteria-based sensing-reporting systems can help to improve our basic understanding of the different processes at work.

Studies of the influence of microbial communities on calcium carbonate deposits mostly rely on classical or molecular microbiology, isotopic analyses, and microscopy. Using these techniques, it is difficult to infer microbial activities in such deposits. In this context, we used isothermal microcalorimetry, a sensitive and nondestructive tool, to measure microbial activities associated with moonmilk ex-situ. Upon the addition of diluted LB medium and other carbon sources to fresh moonmilk samples, we estimated the number of colony forming units per gram of moonmilk to be 4.8 3 105 6 0.2 3 105. This number was close to the classical plate counts, but one cannot assume that all active cells producing metabolic heat were culturable. Using a similar approach, we estimated the overall growth rate and generation time of the microbial community associated with the moonmilk upon addition of various carbon sources. The range of apparent growth rates of the chemoheterotrophic microbial community observed was between 0.025 and 0.067 h21 and generation times were between 10 and 27 hours. The highest growth rates were observed for citrate and diluted LB medium, while the highest carbon-source consumption rates were observed for low molecular weight organic acids (oxalate and acetate) and glycerol. Considering the rapid degradation of organic acids, glucose, and other carbon sources observed in the moonmilk, it is obvious that upon addition of nutrients during snow melting or rainfall these communities can have high overall activities comparable to those observed in some soils. Such communities can influence the physico-chemical conditions and participate directly or indirectly to the formation of moonmilk.

BACKGROUND: Gene duplication is the primary source of new genes with novel or altered functions. It is known that duplicates may obtain these new functional roles by evolving divergent expression patterns and/or protein functions after the duplication event. Here, using yeast (Saccharomyces cerevisiae) as a model organism, we investigate a previously little considered mode for the functional diversification of duplicate genes: subcellular adaptation of encoded proteins. RESULTS: We show that for 24-37% of duplicate gene pairs derived from the S. cerevisiae whole-genome duplication event, the two members of the pair encode proteins that localize to distinct subcellular compartments. The propensity of yeast duplicate genes to evolve new localization patterns depends to a large extent on the biological function of their progenitor genes. Proteins involved in processes with a wider subcellular distribution (for example, catabolism) frequently evolved new protein localization patterns after duplication, whereas duplicate proteins limited to a smaller number of organelles (for example, highly expressed biosynthesis/housekeeping proteins with a slow rate of evolution) rarely relocate within the cell. Paralogous proteins evolved divergent localization patterns by partitioning of ancestral localizations ('sublocalization'), but probably more frequently by relocalization to new compartments ('neolocalization'). We show that such subcellular reprogramming may occur through selectively driven substitutions in protein targeting sequences. Notably, our data also reveal that relocated proteins functionally adapted to their new subcellular environments and evolved new functional roles through changes of their physico-chemical properties, expression levels, and interaction partners. CONCLUSION: We conclude that protein subcellular adaptation represents a common mechanism for the functional diversification of duplicate genes.

The main objective of this study was the management of corn stalk waste as reinforcement for polypropylene (PP) injection moulded composites as an alternative to wood flour and fibers. In the first step, corn stalk waste was subjected to various treatments, and four different corn stalk derivatives (flour and fibers) able to be used as reinforcement of composite materials were prepared and characterized. These derivatives are corn stalk flour, thermo-mechanical, semi-chemical, and chemical fibers. They were characterized in terms of their yield, lignin content, Kappa number, fiber length/diameter ratio, fines, coarseness, viscosity, and the length at the break of a standard sheet of paper. Results showed that the corn stalk derivatives have different physico-chemical properties. In the second step, the prepared flour and fibers were explored as a reinforcing element for PP composites. Coupled and non-coupled PP composites were prepared and tested for tensile properties. For overall trend, with the addition of a coupling agent, tensile properties of composites significantly improved, as compared with non-coupled samples. In addition, a morphological study revealed the positive effect of the coupling agent on the interfacial bonding. The composites prepared with semichemical fiber gave better results in comparison with the rest of the corn stalk derivatives due to its chemical characteristics
