Domestic animals have played a key role in human history. Despite their importance, however, the origins of most domestic species remain poorly understood. We assessed the phylogenetic history and population structure of domestic goats by sequencing a hypervariable segment (481 bp) of the mtDNA control region from 406 goats representing 88 breeds distributed across the Old World. Phylogeographic analysis revealed three highly divergent goat lineages (estimated divergence >200,000 years ago), with one lineage occurring only in eastern and southern Asia. A remarkably similar pattern exists in cattle, sheep, and pigs. These results, combined with recent archaeological findings, suggest that goats and other farm animals have multiple maternal origins with a possible center of origin in Asia, as well as in the Fertile Crescent. The pattern of goat mtDNA diversity suggests that all three lineages have undergone population expansions, but that the expansion was relatively recent for two of the lineages (including the Asian lineage). Goat populations are surprisingly less genetically structured than cattle populations. In goats only ≈10% of the mtDNA variation is partitioned among continents. In cattle the amount is ≥50%. This weak structuring suggests extensive intercontinental transportation of goats and has intriguing implications about the importance of goats in historical human migrations and commerce.

The genetic history of a group of populations is usually analyzed by reconstructing a tree of their origins. Reliability of the reconstruction depends on the validity of the hypothesis that genetic differentiation of the populations is mostly due to population fissions followed by independent evolution. If necessary, adjustment for major population admixtures can be made. Dating the fissions requires comparisons with paleoanthropological and paleontological dates, which are few and uncertain. A method of absolute genetic dating recently introduced uses mutation rates as molecular clocks; it was applied to human evolution using microsatellites, which have a sufficiently high mutation rate. Results are comparable with those of other methods and agree with a recent expansion of modern humans from Africa. An alternative method of analysis, useful when there is adequate geographic coverage of regions, is the geographic study of frequencies of alleles or haplotypes. As in the case of trees, it is necessary to summarize data from many loci for conclusions to be acceptable. Results must be independent from the loci used. Multivariate analyses like principal components or multidimensional scaling reveal a number of hidden patterns and evaluate their relative importance. Most patterns found in the analysis of human living populations are likely to be consequences of demographic expansions, determined by technological developments affecting food availability, transportation, or military power. During such expansions, both genes and languages are spread to potentially vast areas. In principle, this tends to create a correlation between the respective evolutionary trees. The correlation is usually positive and often remarkably high. It can be decreased or hidden by phenomena of language replacement and also of gene replacement, usually partial, due to gene flow.

The nature of domestic cattle origins in Africa are unclear as archaeological data are relatively sparse. The earliest domesticates were humpless, or Bos taurus, in morphology and may have shared a common origin with the ancestors of European cattle in the Near East. Alternatively, local strains of the wild ox, the aurochs, may have been adopted by peoples in either continent either before or after cultural influence from the Levant. This study examines mitochondrial DNA displacement loop sequence variation in 90 extant bovines drawn from Africa, Europe, and India. Phylogeny estimation and analysis of molecular variance verify that sequences cluster significantly into continental groups. The Indian Bos indicus samples are most markedly distinct from the others, which is indicative of a B. taurus nature for both European and African ancestors. When a calibration of sequence divergence is performed using comparisons with bison sequences and an estimate of 1 Myr since the Bison/Bos Leptobos common ancestor, estimates of 117-275,000 B.P. and 22-26,000 B.P. are obtained for the separation between Indians and others and between African and European ancestors, respectively. As cattle domestication is thought to have occurred approximately 10,000 B.P., these estimates suggest the domestication of genetically discrete aurochsen strains as the origins of each continental population. Additionally, patterns of variation that are indicative of population expansions (probably associated with the domestication process) are discernible in Africa and Europe. Notably, the genetic signatures of these expansions are clearly younger than the corresponding signature of African/European divergence.

In the present study, we have determined the kinetics of constitutive expression of a panel of cytokines [interleukin (IL) 2, IL-4, IL-6, IL-10, interferon gamma (IFN-gamma), and tumor necrosis factor alpha (TNF-alpha)] in sequential peripheral blood mononuclear cell samples from nine individuals with primary human immunodeficiency virus infection. Expression of IL-2 and IL-4 was barely detected in peripheral blood mononuclear cells. However, substantial levels of IL-2 expression were found in mononuclear cells isolated from lymph node. Expression of IL-6 was detected in only three of nine patients, and IL-6 expression was observed when transition from the acute to the chronic phase had already occurred. Expression of IL-10 and TNF-alpha was consistently observed in all patients tested, and levels of both cytokines were either stable or progressively increased over time. Similar to IL-10 and TNF-alpha, IFN-gamma expression was detected in all patients; however, in five of nine patients, IFN-gamma expression peaked very early during primary infection. The early peak in IFN-gamma expression coincided with oligoclonal expansions of CD8+ T cells in five of six patients, and CD8+ T cells mostly accounted for the expression of this cytokine. These results indicate that high levels of expression of proinflammatory cytokines are associated with primary infection and that the cytokine response during this phase of infection is strongly influenced by oligoclonal expansions of CD8+ T cells.

We present evidence that the microtubule-associated protein tau is present in oligodendrocytes (OLGs), the central nervous system cells that make myelin. By showing that tau is distributed in a pattern similar to that of myelin basic protein, our results suggest a possible involvement of tau in some aspect of myelination. Tau protein has been identified in OLGs in situ and in vitro. In interfascicular OLGs, tau localization, revealed by monoclonal antibody Tau-5, was confined to the cell somata. However, in cultured ovine OLGs with an exuberant network of processes, tau was detected in cell somata, cellular processes, and membrane expansions at the tips of these processes. Moreover, in such cultures, tau appeared localized adjacent to or coincident with myelin basic protein in membrane expansions along and at the ends of the cellular processes. The presence of tau mRNA was documented using fluorescence in situ hybridization. The distribution of the tau mRNA was similar to that of the tau protein. Western blot analysis of cultured OLGs showed the presence of many tau isoforms. Together, these results demonstrate that tau is a genuine oligodendrocyte protein and pave the way for determining its functional role in these cells.

A new set of European genetic data has been analyzed to dissect independent patterns of geographic variation. The most important cause of European genetic variation has been confirmed to correspond to the migration of Neolithic farmers from the area of origin of agriculture in the Middle East. The next most important component of genetic variation is apparently associated with a north-south gradient possibly due to adaptation to cold climates but also to the differentiation of the Uralic and the Indo-European language-speaking people; however, the relevant correlations are not significantly different from zero after elimination of the spatial autocorrelation. The third component is highly correlated with the infiltration of the Yamna ("Kurgan") people, nomadic pastoralists who domesticated the horse and who have been claimed to have spread Indo-European languages to Europe; this association, which is statistically significant even when taking spatial autocorrelations into account, does not completely exclude the hypothesis of Indo-European as the language of Neolithic farmers. It is possible that both expansions were responsible for the spread of different subfamilies of Indo-European languages, but our genetic data cannot resolve their relative importance.

Myotonic dystrophy is caused by an expansion of a CTG triplet repeat sequence in the 3' noncoding region of a protein kinase gene, yet the mechanism by which the triplet repeat expansion causes disease remains unknown. This report demonstrates that a DNase I hypersensitive site is positioned 3' of the triplet repeat in the wild-type allele in both fibroblasts and skeletal muscle cells. In three unrelated individuals with myotonic dystrophy that have large expansions of the triplet repeat, the allele with the triplet repeat expansion exhibited both overall DNase I resistance and inaccessibility of nucleases to the adjacent hypersensitive site. These results indicate that the triplet repeat expansion alters the adjacent chromatin structure, establishing a region of condensed chromatin, and suggests a molecular mechanism for myotonic dystrophy.

Este trabalho propõe uma extensão do método de propagação de feixe (BPM - Beam Propagation Method) para a análise de guias de ondas ópticos e acopladores baseados em materiais não-lineares do tipo Kerr. Este método se destina à investigação de estruturas onde a utilização da equação escalar de Helmholtz (EEH) em seu limite paraxial não mais se aplica. Os métodos desenvolvidos para este fim são denominados na literatura como métodos de propagação de feixe de ângulo largo. O formalismo aqui desenvolvido é baseado na técnica das diferenças finitas e nos esquemas de Crank-Nicholson (CN) e Douglas generalizado (GD). Estes esquemas apresentam como característica o fato de apresentarem um erro de truncamento em relação ao passo de discretização transversal, Δx, proporcional a O(Δx2) para o primeiro e O(Δx4). A convergência do método em ambos esquemas é otimizada pela utilização de um algoritmo interativo para a correção do campo no meio não-linear. O formalismo de ângulo largo é obtido pela expansão da EEH para os esquemas CN e GD em termos de polinômios aproximantes de Padé de ordem (1,0) e (1,1) para CN e GD, e (2,2) e (3,3) para CN. Os aproximantes de ordem superior a (1,1) apresentam sérios problemas de estabilidade. Este problema é eliminado pela rotação dos aproximantes no plano complexo. Duas condições de contorno nos extremos da janela computacional são também investigadas: 1) (TBC - Transparent Boundary Condition) e 2) condição de contorno absorvente (TAB - Transparent Absorbing Boundary). Estas condições de contorno possuem a facilidade de evitar que reflexões indesejáveis sejam transmitidas para dentro da janela computacional. Um estudo comparativo da influência destas condições de contorno na solução de guias de ondas ópticos não-lineares é também abordada neste trabalho.

The Mount Antero/White area is a popular prospecting area. Recent expansions in the recreation economy is drawing more visitors to the area. Consequently, visitors may be placing unsustainable pressures on the landscape. In order to help rectify this, the legal, ecological, geologic, aesthetic, recreational, historic, social, and economic character of the Antero/White area has been identified. Four feasible management alternatives have also been recognized. They are a) take no new management actions, b) prohibit motorized activities in the area, c) develop a mineralogical park, and d) a combination of options b and c. Option C has been defended, as it best balances the desires of area users with the underlying ecological and geological character of the area.

The relative roles of high- versus low-latitude forcing of millennial-scale climate variability are still not well understood. Here we present terrestrial–marine climate profiles from the southwestern Iberian margin, a region particularly affected by precession, that show millennial climate oscillations related to a nonlinear response to the Earth's precession cycle during Marine Isotope Stage (MIS) 19. MIS 19 has been considered the best analogue to our present interglacial from an astronomical point of view due to the reduced eccentricity centred at 785 ka. In our records, seven millennial-scale forest contractions punctuated MIS 19 superimposed to two orbitally-driven Mediterranean forest expansions. In contrast to our present interglacial, we evidence for the first time low latitude-driven 5000-yr cycles of drying and cooling in the western Mediterranean region, along with warmth in the subtropical gyre related to the fourth harmonic of precession. These cycles indicate repeated intensification of North Atlantic meridional moisture transport that along with decrease in boreal summer insolation triggered ice growth and may have contributed to the glacial inception, at ∼774 ka. The freshwater fluxes during MIS 19ab amplified the cooling events in the North Atlantic promoting further cooling and leading to MIS 18 glaciation. The discrepancy between the dominant cyclicity observed during MIS 1, 2500-yr, and that of MIS 19, 5000-yr, challenges the similar duration of the Holocene and MIS 19c interglacials under natural boundary conditions.

Pollen analytical studies of four radiocarbon dated sediment records from Switzerland suggest distinct phases of forest clearances and intensified land use from 1450–1250 BC, 650–450 BC, 50 BC–100 AD, and around 700 AD. These land use expansions coincided with periods of warm climate as recorded by Alpine dendroclimatic and Greenland oxygen isotope records. Our results suggest that harvest yields increased synchronously over wide areas of central and southern Europe during periods of warm and dry climate. Positive long-term trends in pollen values of Cerealia and Plantago lanceolata indicate that technical innovations during the Bronze and Iron Ages (e.g. metal ploughs, scythes, hay production, fertilizing methods) gradually increased agricultural productivity. However, our data imply that human societies were not able to compensate rapidly for harvest failures when the climate deteriorated. Agriculture in marginal areas was abandoned, and spontaneous reforestations took place on unoccupied land both north and south of the Alps.

Benthonic foraminifera in late Pleistocene deep-sea cores show significant variation in delta 13C with depth in sediment. This, and the report by Sommer et al., (in prep) of delta 13C variations in planktonic foraminifera, indicate that the delta13C in dissolved oceanic CO2 undergoes a significant change in a few thousand years. This is in apparent contradiction to the estimated 300 ka residence time for carbon in the ocean. It is suggested that this is a consequence of changes in the terrestrial plant biomass, which has a delta13C of about -25?. Postulated changes in world vegetation, particularly in tropical rainforests during the Late Pleistocene, were sufficient to produce change of the magnitude observed. Rapid expansions of forests between 13 ka and 8 ka ago may have resulted in the striking accumulation of aragonite pteropods in Atlantic Ocean sediments of the age. Rapid deforestation during an interglacial-glacial transition probably caused the intense carbonate dissolution which is observed in Equatorial Pacific Ocean sediments deposited over this interbal. The current rate of injection of fossil fuel CO2 into the atmosphere is substantially greater than the rate at which it was added during post-interglacial aridification in the tropics.

The deep-sea cores M 16415-2 and M 16416-2 at about 9°N off Sierra Leone were analysed palynologically for the time interval 140,000-70,000 yr B.P. Results were presented in absolute (pollen concentration and pollen influx) and relative diagrams (pollen percentage). In a previous study it was evidenced that in northwest Africa pollen is mainly transported to the Atlantic by wind, so that the efficiency of aeolian pollen transport (pollen flux) could be used to evaluate changes in the intensity of the northeast trade winds. The glacial episodes (represented by the oxygen isotope stages 6 and 4) are characterized by strong northeast trade winds, whereas the last interglacial (stage 5) is characterized by weak trade winds. The pollen influx diagram shows that the intensity of the trade winds increased slightly during the relatively cool intervals of stage 5 (viz. 5.4 and 5.2). Tropical forest had maximally expanded around 124,000 yr B.P. (stage 5.5), around 98,000 yr B.P. (transition of stage 5.3 to 5.2), and around 70,000 yr B.P. (first part of stage 4): an increasing delay of the response of tropical forest to global intervals with maximum temperature is apparent during the last interglacial. As tropical forests need continuous humidity, the record of tropical forest monitors changes in climatic humidity south of the Sahara. During the last interglacial, the southern boundary of the Sahara shifted only little: expansions and contractions of the tropical forest area are correlated with contra-oscillations of the grass-dominated savanna zone. Great latitudinal shifts of the desert savanna boundary, on the contrary, occurred during the penultimate glacial interglacial transition (around 128,000 yr B.P.) to the north, and during the last interglacial-glacial transition (around 65,000 yr B.P.) to the south.

Members of the calcareous nannofossil genus Discoaster have been used extensively to subdivide Tertiary deep-sea sediments into biostratigraphic zones or subzones (e.g., Martini, 1971; Bukry, 1973). Haq and Lohmann (1976) mapped biogeographic migrations of this group through time and over latitude. They suggested that expansions and contractions of Discoaster-dominated assemblages across latitudes reflect sea-surface temperature changes. Subsequently, late Pliocene Discoaster species were counted at closely spaced sample intervals from various Atlantic sites (Backman et al., 1986; Backman and Pestiaux, 1987; Chepstow-Lusty et al., 1989, 1991), and Indian Ocean as well as Pacific Ocean sites (Chepstow-Lusty, 1990). In addition to the biostratigraphic information revealing positions and the precision by which the different late Pliocene Discoaster species can be determined, these studies also demonstrated that discoasters strongly fluctuate in abundance as a function of time. These abundance variations occur in equatorial as well as temperate temperature regimes, and show periodicities that reflect orbital frequencies. Chepstow-Lusty et al. (1989, 1991) also suggested that the oscillating abundances partly represent productivity pressure, because discoasters tend to show low abundances under high productivity conditions and vice versa. In the Pacific Ocean, counts showing late Pliocene Discoaster abundances exist from three sites, namely Ocean Drilling Program (ODP) Site 677 in the eastern equatorial upwelling region, Core V28-179 from the central equatorial region, and Core V32-127 from the mid-latitude Hess Rise. The two Vema cores are condensed and show sedimentation rates below 0.5 cm/1000 yr, thus offering a poorly resolved stratigraphy. Hole 806C from the Ontong Java Plateau provided an opportunity to establish a highly resolved Discoaster record from the western extreme of the equatorial Pacific under an environmental setting that differed from ODP Site 677 by being less influenced by intense upwelling. The Discoaster counting technique is described by Backman and Shackleton (1983).

The circulation and internal structure of the oceans exert a strong influence on Earth's climate because they control latitudinal heat transport and the segregation of carbon between the atmosphere and the abyss (Sigman et al., 2010, doi:10.1038/nature09149). Circulation change, particularly in the Atlantic Ocean, is widely suggested (Bartoli et al., 2005, doi:10.1016/j.epsl.2005.06.020; Haug and Tiedemann, 1998, doi:10.1038/31447; Woodard et al., 2014, doi:10.1126/science.1255586; McKay et al., 2012, doi:10.1073/pnas.1112248109) to have been instrumental in the intensification of Northern Hemisphere glaciation when large ice sheets first developed on North America and Eurasia during the late Pliocene, approximately 2.7 million years ago (Bailey et al., 2013, doi:10.1016/j.quascirev.2013.06.004). Yet the mechanistic link and cause/effect relationship between ocean circulation and glaciation are debated. Here we present new records of North Atlantic Ocean structure using the carbon and neodymium isotopic composition of marine sediments recording deep water for both the Last Glacial to Holocene (35-5 thousand years ago) and the late Pliocene to earliest Pleistocene (3.3-2.4 million years ago). Our data show no secular change. Instead we document major southern-sourced water incursions into the deep North Atlantic during prominent glacials from 2.7 million years ago. Our results suggest that Atlantic circulation acts as a positive feedback rather than as an underlying cause of late Pliocene Northern Hemisphere glaciation. We propose that, once surface Southern Ocean stratification (Sigman, et al., 2004, doi:10.1038/nature02357) and/or extensive sea-ice cover (McKay et al., 2012, doi:10.1073/pnas.1112248109) was established, cold-stage expansions of southern-sourced water such as those documented here enhanced carbon dioxide storage in the deep ocean, helping to increase the amplitude of glacial cycles.
