Nowadays, service providers in the Cloud offer complex services ready to be used as it was a commodity like water or electricity to their customers with any other extra effort for them. However, providing these services implies a high management effort which requires a lot of human interaction. Furthermore, an efficient resource management mechanism considering only provider's resources is, though necessary, not enough, because the provider's profit is limited by the amount of resources it owns. Dynamically outsourcing resources to other providers in response to demand variation avoids this problem and makes the provider to get more profit. A key technology for achieving these goals is virtualization which facilitates provider's management and provides on-demand virtual environments, which are isolated and consolidated in order to achieve a better utilization of the provider's resources. Nevertheless, dealing with some virtualization capabilities implies an effort for the user in order to take benefit from them. In order to avoid this problem, we are contributing the research community with a virtualized environment manager which aims to provide virtual machines that fulfils with the user requirements. Another challenge is sharing resources among different federated Cloud providers while exploiting the features of virtualization in a new approach for facilitating providers' management. This project aims for reducing provider's costs and at the same time fulfilling the quality of service agreed with the customers while maximizing the provider's revenue. It considers resource management at several layers, namely locally to each node in the provider, among different nodes in the provider, and among different federated providers. This latter layer supports the novel capabilities of outsourcing when the local resources are not enough to fulfil the users demand, and offering resources to other providers when the local resources are underused.

La question centrale de ce travail est celle de la relation entre finitude environnementale et liberté individuelle. Par finitude environnementale il faut entendre l'ensemble des contraintes écologiques variées qui posent des limites à l'action humaine. Celles-ci sont de deux types généraux : les limites de disponibilité des ressources naturelles et: les limites de charge des écosystèmes et des grands cycles biogéochimiques globaux (chapitre 1). La thèse défendue ici est que les conceptions libertariennes et libérales de la liberté sont en conflit avec la nécessité de prendre en compte de telles limites et qu'une approche néo-républicaine est mieux à même de répondre à ces enjeux écologiques. Les théories libertariennes, de droite comme de gauche, sont inadaptées à la prise en compte de la finitude des ressources naturelles car elles maintiennent un droit à l'appropriation illimitée de ces dernières par les individus. Ce point est en contradiction avec le caractère systémique de la rareté et avec l'absence de substitut pour certaines ressources indispensables à la poursuite d'une vie décente (chapitres 2 et 3). La théorie libérale de la neutralité, appuyée par le principe du tort (harm principle), est quant à elle inadaptée à la prise en compte des problèmes environnementaux globaux comme le changement climatique. Les mécanismes causaux menant à la création de dommages environnementaux sont en effet indirects et diffus, ce qui empêche l'assignation de responsabilités au niveau individuel. La justification de politiques environnementales contraignantes s'en trouve donc mise en péril (chapitre 4). Ces difficultés proviennent avant tout de deux traits caractéristiques de ces doctrines : leur ontologie sociale atomiste et leur conception de la liberté comme liberté de choix. Le néo-républicanisme de Philip Pettit permet de répondre à ces deux problèmes grâce à son ontologie holiste et à sa conception de la liberté comme non- domination. Cette théorie permet donc à la fois de proposer une conception de la liberté compatible avec la finitude environnementale et de justifier des politiques environnementales exigeantes, sans que le sacrifice en termes de liberté n'apparaisse trop important (chapitre 5). - The centrai issue of this work is that of the relationship between environmental finiteness and individual liberty. By environmental finiteness one should understand the set of diverse ecological constraints that limit human action. These limits are of two general kinds: on the one hand the availability of natural resources, and on the other hand the carrying capacity of ecosystems and biogeochemical cycles (chapter 1}. The thesis defended here is that libertarian and liberal conceptions of liberty conflict with the necessity to take such limits into account, and that a neo-republican approach is best suited to address environmental issues. Libertarian theories, right-wing as well as left-wing, are in particular not able to take resource scarcity into account because they argue for an unlimited right of individuals to appropriate those resources. This point is in contradiction with the systemic nature of scarcity and with the absence of substitutes for some essential resources (chapters 2 and 3). The liberal doctrine of neutrality, as associated with the harm principle, is unsuitable when addressing global environmental issues like climate change. Causal mechanisms leading to environmental harm are indirect and diffuse, which prevents the assignation of individual responsibilities. This makes the justification of coercive environmental policies difficult (chapter 4). These difficulties stem above all from two characteristic features of libertarian and liberal doctrines: their atomistic social ontology and their conception of freedom as liberty of choice. Philip Pettit's neo- republicanism on the other hand is able to address these problems thanks to its holist social ontology and its conception of liberty as non-domination. This doctrine offers a conception of liberty compatible with environmental limits and theoretical resources able to justify demanding environmental policies without sacrificing too much in terms of liberty (chapter 5).

The collection of dried blood spots (DBS) on filter paper provides a powerful approach for the development of large-scale, population-based screening programs. DBS methods are particularly valuable in developing countries and isolated rural regions where resources are limited. Large numbers of field specimens can be economically collected and shipped to centralized reference laboratories for genetic and (or) serological analysis. Alternatively, the dried blood can be stored and used as an archival resource to rapidly establish the frequency and distribution of newly recognized mutations, confirm patient identity or track the origins and emergence of newly identified pathogens. In this report, we describe how PCR-based technologies are beginning to interface with international screening programmes for the diagnosis and genetic characterization of human immunodeficiency virus type 1 (HIV-1). In particular, we review recent progress using DBS specimens to resolve the HIV-1 infection status of neonates, monitor the genetic evolution of HIV-1 during early infancy and establish a sentinel surveillance system for the systematic monitoring of HIV-1 genetic variation in Asia.

Signature databases are vital tools for identifying distant relationships in novel sequences and hence for inferring protein function. InterPro is an integrated documentation resource for protein families, domains and functional sites, which amalgamates the efforts of the PROSITE, PRINTS, Pfam and ProDom database projects. Each InterPro entry includes a functional description, annotation, literature references and links back to the relevant member database(s). Release 2.0 of InterPro (October 2000) contains over 3000 entries, representing families, domains, repeats and sites of post-translational modification encoded by a total of 6804 different regular expressions, profiles, fingerprints and Hidden Markov Models. Each InterPro entry lists all the matches against SWISS-PROT and TrEMBL (more than 1,000,000 hits from 462,500 proteins in SWISS-PROT and TrEMBL). Somatic copy number aberrations (CNA) represent a mutation type encountered in the majority of cancer genomes. Here, we present the 2014 edition of arrayMap (http://www.arraymap.org), a publicly accessible collection of pre-processed oncogenomic array data sets and CNA profiles, representing a vast range of human malignancies. Since the initial release, we have enhanced this resource both in content and especially with regard to data mining support. The 2014 release of arrayMap contains more than 64,000 genomic array data sets, representing about 250 tumor diagnoses. Data sets included in arrayMap have been assembled from public repositories as well as additional resources, and integrated by applying custom processing pipelines. Online tools have been upgraded for a more flexible array data visualization, including options for processing user provided, non-public data sets. Data integration has been improved by mapping to multiple editions of the human reference genome, with the majority of the data now being available for the UCSC hg18 as well as GRCh37 versions. The large amount of tumor CNA data in arrayMap can be freely downloaded by users to promote data mining projects, and to explore special events such as chromothripsis-like genome patterns.

With the availability of new generation sequencing technologies, bacterial genome projects have undergone a major boost. Still, chromosome completion needs a costly and time-consuming gap closure, especially when containing highly repetitive elements. However, incomplete genome data may be sufficiently informative to derive the pursued information. For emerging pathogens, i.e. newly identified pathogens, lack of release of genome data during gap closure stage is clearly medically counterproductive. We thus investigated the feasibility of a dirty genome approach, i.e. the release of unfinished genome sequences to develop serological diagnostic tools. We showed that almost the whole genome sequence of the emerging pathogen Parachlamydia acanthamoebae was retrieved even with relatively short reads from Genome Sequencer 20 and Solexa. The bacterial proteome was analyzed to select immunogenic proteins, which were then expressed and used to elaborate the first steps of an ELISA. This work constitutes the proof of principle for a dirty genome approach, i.e. the use of unfinished genome sequences of pathogenic bacteria, coupled with proteomics to rapidly identify new immunogenic proteins useful to develop in the future specific diagnostic tests such as ELISA, immunohistochemistry and direct antigen detection. Although applied here to an emerging pathogen, this combined dirty genome sequencing/proteomic approach may be used for any pathogen for which better diagnostics are needed. These genome sequences may also be very useful to develop DNA based diagnostic tests. All these diagnostic tools will allow further evaluations of the pathogenic potential of this obligate intracellular bacterium.

Which of these two confounding factors, weather or food availability - that largely correlate and interact - controls the timing of parturition in insectivorous bats? To answer this question. we took advantage of a predator-prey system that offers a unique opportunity to perform natural experiments. The phenology of reproduction of two sibling bat species that inhabit the same colonial roosts, but exploit different feeding niches. was investigated. Myotis myotis feeds mainly on carabid beetles, a food source available from the end of hibernation onwards, whereas bush crickets, the main prey of M. blythii, are not available early in the season due to their successive instars; cockchafers are actually the sole possible alternative prey for M. blythii at that time of the year, but they occur every third year only, independently of local weather conditions. By comparing the species responses to the presence/absence of cockchafers, we could test the hypothesis that food availability, rather than climate. influences the timing of bat parturition. Our data show that Nt. blythii gave birth, on average. 10 d later than M. myotis in years without cockchafers, whilst parturition (1) was synchronous during cockchafer years, and (2) did not show much among-year time variation in M. myotis. This suggests that food availability is the chief factor regulating the timing of parturition in mouse-eared bats.

The MyHits web server (http://myhits.isb-sib.ch) is a new integrated service dedicated to the annotation of protein sequences and to the analysis of their domains and signatures. Guest users can use the system anonymously, with full access to (i) standard bioinformatics programs (e.g. PSI-BLAST, ClustalW, T-Coffee, Jalview); (ii) a large number of protein sequence databases, including standard (Swiss-Prot, TrEMBL) and locally developed databases (splice variants); (iii) databases of protein motifs (Prosite, Interpro); (iv) a precomputed list of matches ('hits') between the sequence and motif databases. All databases are updated on a weekly basis and the hit list is kept up to date incrementally. The MyHits server also includes a new collection of tools to generate graphical representations of pairwise and multiple sequence alignments including their annotated features. Free registration enables users to upload their own sequences and motifs to private databases. These are then made available through the same web interface and the same set of analytical tools. Registered users can manage their own sequences and annotations using only web tools and freeze their data in their private database for publication purposes.

Syrian dry areas have been for several millennia a place of interaction between human populations and the environment. If environmental constraints and heterogeneity condition the human occupation and exploitation of resources, socio-political, economic and historical elements play a fundamental role. Since the late 1980s, Syrian dry areas are viewed as suffering a serious water crisis, due to groundwater overdraft. The Syrian administration and international development agencies believe that groundwater overexploitation is also leading to a decline of agricultural activities and to poverty increase. Action is thus required to address these problems.However, the overexploitation diagnosis needs to be reviewed. The overexploitation discourse appears in the context of Syria's opening to international organizations and to the market economy. It echoes the international discourse of "global water crisis". The diagnosis is based on national indicators recycling old Soviet data that has not been updated. In the post-Soviet era, the Syrian national water policy seems to abandon large surface water irrigation projects in favor of a strategy of water use rationalization and groundwater conservation in crisis regions, especially in the district of Salamieh.This groundwater conservation policy has a number of inconsistencies. It is justified for the administration and also probably for international donors, since it responds to an indisputable environmental emergency. However, efforts to conserve water are anecdotal or even counterproductive. The water conservation policy appears a posteriori as an extension of the national policy of food self-sufficiency. The dominant interpretation of overexploitation, and more generally of the water crisis, prevents any controversary approach of the status of resources and of the agricultural system in general and thus destroys any attempt to discuss alternatives with respect to groundwater management, allocation, and their inclusion in development programs.A revisited diagnosis of the situation needs to take into account spatial and temporal dimensions of the groundwater exploitation and to analyze the co-evolution of hydrogeological and agricultural systems. It should highlight the adjustments adopted to cope with environmental and economic variability, changes of water availability and regulatory measures enforcements. These elements play an important role for water availability and for the spatial, temporal, sectoral allocation of water resource. The groundwater exploitation in the last century has obviously had an impact on the environment, but the changes are not necessarily catastrophic.The current groundwater use in central Syria increases the uncertainty by reducing the ability of aquifers to buffer climatic changes. However, the climatic factor is not the only source of uncertainty. The high volatility of commodity prices, fuel, land and water, depending on the market but also on the will (and capacity) of the Syrian State to preserve social peace is a strong source of uncertainty. The research should consider the whole range of possibilities and propose alternatives that take into consideration the risks they imply for the water users, the political will to support or not the local access to water - thus involving a redefinition of the economic and social objectives - and finally the ability of international organizations to reconsider pre-established diagnoses.
