AIMS: To investigate multiple techniques for the preparation of solid tissue for polymerase chain reaction (PCR) analysis, and to identify the most simple techniques for routine use in the laboratory. METHODS: Techniques for the preparation of arterial tissue samples including homogenisation, ultrafiltration, and treatments involving proteinase K, Gene Clean, lectin, and Fe3+ specific chelators were evaluated using the PCR to amplify both Chlamydia pneumoniae and human DNA. RESULTS: Treatment with either Gene-Clean or lectin and the Fe3+ specific chelator deferoxamine mesylate removed PCR inhibitors from tissue homogenates. Homogenisation followed by GeneClean treatment resulted in the amplification of C pneumoniae DNA from within a section of atherosclerotic carotid artery, implying that C pneumoniae elementary bodies had been disrupted. In eight further clinical samples from patients not known to have C pneumoniae infection, human DNA was amplified and no cross contamination was observed between samples. These samples contained no evidence of C pneumoniae by PCR. CONCLUSIONS: A simple preparation of solid tissue for PCR analysis, involving homogenisation followed by GeneClean treatment has been developed, and is effective for the amplification of both C pneumoniae and human DNA.

Underwater georeferenced photo-transect surveys were conducted on December 10-15, 2011 at various sections of the reef at Lizard Island, Great Barrier Reef. For this survey a snorkeler or diver swam over the bottom while taking photos of the benthos at a set height using a standard digital camera and towing a GPS in a surface float which logged the track every five seconds. A standard digital compact camera was placed in an underwater housing and fitted with a 16 mm lens which provided a 1.0 m x 1.0 m footprint, at 0.5 m height above the benthos. Horizontal distance between photos was estimated by three fin kicks of the survey diver/snorkeler, which corresponded to a surface distance of approximately 2.0 - 4.0 m. The GPS was placed in a dry-bag and logged the position as it floated at the surface while being towed by the photographer. A total of 5,735 benthic photos were taken. A floating GPS setup connected to the swimmer/diver by a line enabled recording of coordinates of each benthic photo (Roelfsema 2009). Approximation of coordinates of each benthic photo was conducted based on the photo timestamp and GPS coordinate time stamp, using GPS Photo Link Software (www.geospatialexperts.com). Coordinates of each photo were interpolated by finding the GPS coordinates that were logged at a set time before and after the photo was captured. Benthic or substrate cover data was derived from each photo by randomly placing 24 points over each image using the Coral Point Count for Microsoft Excel program (Kohler and Gill, 2006). Each point was then assigned to 1 of 78 cover types, which represented the benthic feature beneath it. Benthic cover composition summary of each photo scores was generated automatically using CPCE program. The resulting benthic cover data of each photo was linked to GPS coordinates, saved as an ArcMap point shapefile, and projected to Universal Transverse Mercator WGS84 Zone 55 South.

SuperScaling model (SuSA) predictions to neutrino-induced charged-current pi(+) production in the Delta-resonance region are explored under MiniBooNE experimental conditions. The SuSA charged-current pi(+) results are in good agreement with data on neutrino flux-averaged double-differential cross sections. The SuSA model for quasielastic scattering and its extension to the pion production region are used for predictions of charged-current inclusive neutrino-nucleus cross sections. Results are also compared with the T2K experimental data for inclusive scattering.

A continuous time series of annual soil thaw records, extending from 1994 to 2009, is available for comparison with the records of thaw obtained from the Biocomplexity Experiment (BE) for the period 2006-2009. Discontinuous records of thaw at Barrow from wet tundra sites date back to the 1960s. Comparisons between the longer records with the BE observations reveal strong similarities. Records of permafrost temperature, reflecting changes in the annual surface energy exchange, are available from the 1950s for comparison with results from measurement programs begun in 2002. The long-term systematic geocryological investigations at Barrow indicate an increase in permafrost temperature, especially during the last several years. The increase in near-surface permafrost temperature is most pronounced in winter. Marked trends are not apparent in the active-layer record, although subsidence measurements on the North Slope indicate that penetration into the ice-rich layer at the top of permafrost has occurred over the past decade. Active-layer thickness values from the 1960s are generally higher than those from the 1990s, and are very similar to those of the 2000s. Analysis of spatial active-layer observations at representative locations demonstrates significant variations in active-layer thickness between different landscape types, reflecting the influence of vegetation, substrate, microtopography, and, especially, soil moisture. Landscape-specific differences exist in the response of active-layer thickness to climatic forcing. These differences are attributable to the existence of localized controls related to combinations of surface and subsurface characteristics. The geocryological records at Barrow illustrate the importance and effectiveness of sustained, well organized monitoring efforts to document long-term trends.

Experiments have shown that ocean acidification due to rising atmospheric carbon dioxide concentrations has deleterious effects on the performance of many marine organisms. However, few empirical or modelling studies have addressed the long-term consequences of ocean acidification for marine ecosystems. Here we show that as pH declines from 8.1 to 7.8 (the change expected if atmospheric carbon dioxide concentrations increase from 390 to 750 ppm, consistent with some scenarios for the end of this century) some organisms benefit, but many more lose out. We investigated coral reefs, seagrasses and sediments that are acclimatized to low pH at three cool and shallow volcanic carbon dioxide seeps in Papua New Guinea. At reduced pH, we observed reductions in coral diversity, recruitment and abundances of structurally complex framework builders, and shifts in competitive interactions between taxa. However, coral cover remained constant between pH 8.1 and ~7.8, because massive Porites corals established dominance over structural corals, despite low rates of calcification. Reef development ceased below pH 7.7. Our empirical data from this unique field setting confirm model predictions that ocean acidification, together with temperature stress, will probably lead to severely reduced diversity, structural complexity and resilience of Indo-Pacific coral reefs within this century.

During the period May to August 1960, an Air Force scientific field party conducted earth science studies and tested a raised sand terrace, located about 224 km south of Station Nord, Northeast Greenland. The operation staged from Thule Air Force Base was climaxed by successful test Iandings on the terrace by C-119 and C-130 aircraft. Significant data were obtained from related investigations on a typical arctic lake, ice-free soils, meteorology, engineering geology, geomorphology, and electrical resistivity of soils.

The magnetic susceptibility of loess and paleosols in central China represents a proxy climate index closely related to past changes of precipitation and vegetation, and thus to summer monsoon intensity. Time series of magnetic susceptibility constructed for three loess-paleosol sequences in the southern part of the Chinese Loess Plateau document the history of summer monsoon variation during the last 130,000 yr. They correlate closely with the oxygen isotope record of stages 1 to 5 in deep-sea sediments. Soils were forming during intervals of strong summer monsoon, whereas loess units were deposited at times of reduced monsoon intensity. The Chinese loess-paleosol sequence can thus be viewed as a proxy record of Asian monsoon variability extending over the last 2.5 myr.

Web openings could be used in cold-formed steel beam members, such as wall studs or floor joints, to facilitate ease of services in buildings. In this paper, a combination of tests and non-linear finite element analyses is used to investigate the effect of such holes on web crippling under end-one-flange (EOF) loading condition; the cases of both flanges fastened and unfastened to the bearing plates are considered. The results of 74 web crippling tests are presented, with 22 tests conducted on channel sections without web openings and 52 tests conducted on channel sections with web openings. In the case of the tests with web openings, the hole was either located centred above the bearing plates or having a horizontal clear distance to the near edge of the bearing plates. A good agreement between the tests and finite element analyses was obtained in term of both strength and failure modes.

A parametric study of cold-formed steel sections with web openings subjected to web crippling under end-one-flange (EOF) loading condition is undertaken, using finite element analysis, to investigate the effects of web holes and cross-section sizes. The holes are located either centred above the bearing plates or with a horizontal clear distance to the near edge of the bearing plates. It was demonstrated that the main factors influencing the web crippling strength are the ratio of the hole depth to the depth of the web, the ratio of the length of bearing plates to the flat depth of the web and the location of the holes as defined by the distance of the hole from the edge of the bearing plate divided by the flat depth of web. In this study, design recommendations in the form of web crippling strength reduction factor equations are proposed, which are conservative when compared with the experimental and finite element results.
