Identifying protein-coding genes in genomic sequences.

The vast majority of the biology of a newly sequenced genome is inferred from the set of encoded proteins. Predicting this set is therefore invariably the first step after the completion of the genome DNA sequence. Here we review the main computational pipelines used to generate the human reference protein-coding gene sets.

Seasonality and Temperature:Turtles in Hot Water?

Variation in temperature affects the biology of sea turtles at a range of scales. To elucidate the drivers of seasonality of nesting and duration of season, databases across four species of sea turtles (Caretta caretta n=37, Chelonia mydas n=64, Dermochelys coriacea n=44 and Eretmochelys imbricata n=36) at a global scale were created. By using remotely sensed sea surface temperature data, thermal profiles across the nesting season were generated. Duration of nesting season was correlated with latitude in all species but was more tightly coupled with temperature; seasons were significantly longer with increased mean SST. In general, nesting seasonality occurred at warmest time of the year. SST for the month before, month after and the month of peak nesting significantly affected the month of peak nesting.

Posta a punt, automatització i validació d’una tècnica analítica per a la determinació de crom (VI) en continu mitjançant espectroscòpia d’absorció molecular

La determinació de Cr(VI) en l’aigua per espectroscòpia d’absorció molecular a la regió visible es realitza mitjançant una tècnica colorimètrica per reacció amb un reactiu cromogènic. El Cr(VI) reacciona amb la 1,5-Difenilcarbacida formant un complex de color vermell-violeta que absorbeix radiació a la longitud d’ona de 540 nm. Tradicionalment, la determinació de Cr(VI) per colorimetria es realitza de forma manual i discontínua, essent un mètode repetitiu i laboriós que té implícit un cost de mà d’obra i de temps considerable, tant pel que es refereix a la preparació de les mostres i dels patrons, com al propi acte de la mesura a l’aparell. Aquest projecte s’ha realitzat sota la idea que les determinacions de Cr(VI) per colorimetria, poden complir els requisits bàsics operacionals dels mètodes d’anàlisi de flux en continu. Partint d’aquesta base, s’ha desenvolupat un nou equip de mesura per realitzar les determinacions de Cr(VI) amb una presa de mostres automatitzada, i un règim de treball en continu. Metodologias do Ensino – Aprendizagem da Escrita na 1ª Fase do EBI, no Pólo Nº VI de Cutelo Branco Concelho de S. Domingos

O presente estudo subordina – se ao tema “Metodologias do Ensino – Aprendizagem da Escrita na 1ª Fase do Ensino Básico Integrado, no Pólo Nº VI de Cutelo Branco Concelho de S. Domingos”. Tendo em consideração o carácter nuclear da disciplina de Língua Portuguesa, no currículo do Ensino Básico, do nosso sistema educativo, estudamos as metodologias do ensino – aprendizagem da Escrita na 1ª Fase no Pólo Nº VI, Cutelo Branco – S. Domingos. Para este estudo aplicamos durante o mês de Março 2007 um questionário aos professores da fase no referido Pólo, com o objectivo de Verificar se na base do insucesso da Escrita dos alunos do Ensino Básico Integrado, estarão as metodologias utilizadas pelos professores da 1ª Fase. Pelos dados do questionário aplicado aos professores da 1ªFase do Ensino Básico, concluímos que os professores desta fase utilizam metodologias diversificadas para o ensino – aprendizagem da Escrita. Contudo, apresentaram crianças com dificuldades na área da Escrita e apontaram como principais causas a falta de atenção/concentração dos alunos, a falta de afectividade e dificuldades de percepção. A amostra foi de oito professores da fase, que representam 100%, no Pólo de Cutelo Branco – Concelho de S. Domingos.

Hot vs. cold: Sequential responses and preference stability in experimental games

In experiments with two-person sequential games we analyzewhether responses to favorable and unfavorable actions dependon the elicitation procedure. In our hot treatment thesecond player responds to the first player s observed actionwhile in our cold treatment we follow the strategy method and have the second player decide on a contingent action foreach and every possible first player move, without firstobserving this move. Our analysis centers on the degree towhich subjects deviate from the maximization of their pecuniaryrewards, as a response to others actions. Our results show nodifference in behavior between the two treatments. We also findevidence of the stability of subjects preferences with respectto their behavior over time and to the consistency of theirchoices as first and second mover.

Mapping of the genes coding for the two major vaccinia virus core polypeptides.

We have mapped the genes coding for two major structural polypeptides of the vaccinia virus core by hybrid selection and transcriptional mapping. First, RNA was selected by hybridization to restriction fragments of the vaccinia virus genome, translated in vitro and the products were immunoprecipitated with antibodies against the two polypeptides. This approach allowed us to map the genes to the left hand end of the largest Hind III restriction fragment of 50 kilobase pairs. Second, transcriptional mapping of this region of the genome revealed the presence of the two expected RNAs. Both RNAs are transcribed from the leftward reading strand and the 5'-ends of the genes are separated by about 7.5 kilobase pairs of DNA. Thus, two genes encoding structural polypeptides with a similar location in the vaccinia virus particle are clustered at approximately 105 kilobase pairs from the left hand end of the 180 kilobase pair vaccinia virus genome.

Fuzzy coding in constrained ordinations

Canonical correspondence analysis and redundancy analysis are two methods of constrained ordination regularly used in the analysis of ecological data when several response variables (for example, species abundances) are related linearly to several explanatory variables (for example, environmental variables, spatial positions of samples). In this report I demonstrate the advantages of the fuzzy coding of explanatory variables: first, nonlinear relationships can be diagnosed; second, more variance in the responses can be explained; and third, in the presence of categorical explanatory variables (for example, years, regions) the interpretation of the resulting triplot ordination is unified because all explanatory variables are measured at a categorical level.

Calibration of stochastic volatility models via second order approximation: the Heston model case

Using a suitable Hull and White type formula we develop a methodology to obtain asecond order approximation to the implied volatility for very short maturities. Using thisapproximation we accurately calibrate the full set of parameters of the Heston model. Oneof the reasons that makes our calibration for short maturities so accurate is that we alsotake into account the term-structure for large maturities. We may say that calibration isnot "memoryless", in the sense that the option's behavior far away from maturity doesinfluence calibration when the option gets close to expiration. Our results provide a wayto perform a quick calibration of a closed-form approximation to vanilla options that canthen be used to price exotic derivatives. The methodology is simple, accurate, fast, andit requires a minimal computational cost.
