This thesis Entitled Trace metal speciation in the cochin estuary.Natural waters provide a favourable environment for speciation studies because of the prevailing variable chemical matrix and the variety of metal forms which may exist there.An estuary is a mixing zone of riverine and oceanic waters with widely varying compositions where end members interact both physically and chemically. The trace element chemistry in the estuarine environment has been an area of considerable research in the past decades. The trace metal distribution in the Cochin estuary is considerably influenced by the tropical features of the location and by human activities. The lower Periyar river and the Cochin estuary have been particularly selected for this investigation in view of the impact of trace metals on the estuarine ecosystem as well as in attempt quantify the phenomenon of metal speciation in the waters of a tropical coastal plain waterbody. If the concentration in the water media is very low, then, many of the fractions that could be estimated by speciation schemes for metals will fall below the detection limits, a factor which is undesirable.The study would also delineate the features of metal speciation which modify the chemical regime of ionic elements that traverse natural boundaries in aquatic environments, especally in those tropical areas prone to multivariate geographical settings.

The thesis entitled Studies on the Dynamics of Cochin Estuary. This thesis is addressed to an investigation on the tidal, seasonal and spatial variations of the hydrographic parameters, circulation and mixing processes of the Cochin estuary. The present programme of study is aimed at obtaining a comprehensive picture of the tidal characteristics, hydrography, circulation and mixing present in this estuarine system during different seasons. The studies have been carried out through field collection of data on salinity, temperature and water currents to get a picture of their spatial and temporal variations. The hydrographic data have been analysed in relation to tide, rainfall and river discharges. From the findings it is seen that at the Cochin inlet, the estuarine features vary annually. During July and August, the estuary is characterised as almost saltwedge type; during June, September, October, December and January it shows appreciabie stratification, and during the rest of the months the estuary shows almost well mixed nature. Seasonal variations are well reflected in water temperature in the Cochin estuary, where the temperature reaches its maximum during the dry pre monsoon period with very weak thermal gradients indicating strong vertical mixing

The estuaries are highly productive ecosystems and characteristically are more productive than the adjacent river or sea. Estuarine producers which include planktonic algae, periphyton, herpobenthos as well as macrophytes are capable of nearly year round photosynthesis. Productivity of an environment is mainly the contribution of various groups of autotrophic flora. Any quantitative estimation excluding any one of these would be an underestimation. Periphyton plays a very important role in the productivity of estuarine and coastal waters. It has been reported that periphytic algae attain high biomass (Moss, 1968; Hansson, 1988a) and may contribute up to 80% of the primary production (Persson gt gtt, 1977); Considerable amount of work has been done on the productivity in Cochin backwaters by different investigators (Qasim, 1973, 1979; Nair gt gtt, 1975; Gopi— nathan gt gtt, 1984). All of them have estimated the primary production based only on phytoplankton of the estuary. Considering the contribution of other autotrophic components of the estuary such as periphyton (haptobenthos), sediment flora (herpebenthos) and macropytes, the productivity estimated by earlier authors were essentially underestimations. Cochin estuary is a shallow brackish water body situated on the south west coast of India. It is a tropical positive estuary extending between 90 40’ and 100 12’ N and 760 10’and 760 30’ E with its northern boundary at Azhikode and southern boundary at Thannermukkom bund.The abundance of benthic fauna in an ecosystem shows the close relationship to its environment and reflects the characteristics of an ecological niche. Seasonal and monthly variations in the distribution of macrobenthos in relation to sediment characteristics were conducted in Cochin estuary from 2009-10 periods. Oxidation-reduction potential showed reducing trends that affected the distribution and diversity of fauna. Seasonal variations in water quality and river discharge pattern affected the faunal composition in the different stations. Sewage mixing was the principal source of organic pollution in the Cochin estuary. The sediment pH was generally on the alkaline side ranging from 4.99 at St.9 and 8.33 at St.1.The Eh ranged from -11mV at St.3 to -625mV at St.2.The temperature varied from 260C to 320C in the estuary. The moisture content ranged from 1.63 to 12.155%, that of organic carbon from 0 09 at St. 6 to 4.29% at St.9 and that of organic matter from 0.16 to 7.39%. Seasonally, the average of Eh was highest during the monsoon (156.22 mV) and in the pre monsoon (140.94 mV). The average pH for the 9 study stations was 7.68 during monsoon period and 7.08 during post monsoon. Based on group wise seasonal analysis, the average mean abundance was maximum for polychaetes (43.47) followed by nematodes (33.62), crustaceans (21.62), molluscs (11.94) and Pisces (0.05) in the estuary. Monsoon season was most favourable for benthic faunal abundance followed by the post monsoon period in the study. The series of human interventions like dredging, discharge of industrial effluents, urbanisation and related aspects had a strong influence on the distribution, abundance of benthic macrofauna in the wetland.

Present study focussed on the water quality status in relation to various anthropogenic activities in the Kodungallur- Azhikode Estuary (KAE). Average depth of the estuary was 3.6 ± 0.2 m with maximum of 4.3 ± 0.4 m in the estuarine mouth. Dissolved oxygen showed an average of 5.1±1 mg/l in the water column, whereas the highest BOD value was noticed during monsoon period (3.1 ± 0.8 mg/l) which could be due to high organic enrichment in the water column. pH displayed slightly alkaline condition in most of the stations and it varied from 7.2 ± 0.5 in Station 7 to 7.5 ± 0.5 in Station 1. Salinity in the estuary displayed mixo-mesohaline nature with clear vertical stratification. High river discharge could have resulted in nutrients and silt loading into the estuary, which makes a highly turbid water column particularly during the monsoon period, which limits light penetration and subsequent primary productivity. Turbidity in the water column showed an average of 20.2 ± 15.8 NTU. Estuary was nitrogen limited during post and pre monsoon periods. Nitrate-nitrogen content in the estuarine water gave negative correlation with ammonia.

Hydrographic characteristics of the southwest coast of India and its adjoining Cochin backwaters (CBW) were studied during the summer monsoon period. Anomalous formation of anoxia and denitrification were observed in the bottom layers of CBW, which 5 have not been previously reported elsewhere in any tropical estuarine systems. The prevalent upwelling in the Arabian Sea (AS) brought cool, high saline, oxygen deficient and nutrient-rich waters towards the coastal zone and bottom layers of CBW during the high tide. High freshwater discharge in the surface layers brought high amount of nutrients and makes the CBW system highly productive. Intrusion of AS waters seems 10 to be stronger towards the upstream end ( 15 km), than had been previously reported, as a consequence of the lowering of river discharges and deepening of channels in the estuary. Time series measurements in the lower reaches of CBW indicated a low mixing zone with increased stratification, 3 h after the high tide (highest high tide) and high variation in vertical mixing during the spring and neap phases. The upwelled waters 15 (O2 40 μM) intruded into the estuary was found to lose more oxygen during the neap phase (suboxic O2 4 μM) than spring phase (hypoxic O2 10 μM). Increased stratification coupled with low ventilation and presence of high organic matter have resulted in an anoxic condition (O2 = 0), 2–6 km away from barmouth of the estuary and leads to the formation of hydrogen sulphide. The reduction of nitrate and formation of nitrite 20 within the oxygen deficient waters indicated strong denitrification intensity in the estuary. The expansion of oxygen deficient zone, denitrification and formation of hydrogen sulphide may lead to a destruction of biodiversity and an increase of green house gas emissions from this region

This thesis entitled “Studies on Nitrifying Microorganisms in Cochin Estuary and Adjacent Coastal Waters” reports for the first time the spatial andtemporal variations in the abundance and activity of nitrifiers (Ammonia oxidizingbacteria-AOB; Nitrite oxidizing bacteria- NOB and Ammonia oxidizing archaea-AOA) from the Cochin Estuary (CE), a monsoon driven, nutrient rich tropicalestuary along the southwest coast of India. To fulfil the above objectives, field observations were carried out for aperiod of one year (2011) in the CE. Surface (1 m below surface) and near-bottomwater samples were collected from four locations (stations 1 to 3 in estuary and 4 in coastal region), covering pre-monsoon, monsoon and post-monsoon seasons. Station 1 is a low saline station (salinity range 0-10) with high freshwater influx While stations 2 and 3 are intermediately saline stations (salinity ranges 10-25). Station 4 is located ~20 km away from station 3 with least influence of fresh water and is considered as high saline (salinity range 25- 35) station. Ambient physicochemical parameters like temperature, pH, salinity, dissolved oxygen (DO), Ammonium, nitrite, nitrate, phosphate and silicate of surface and bottom waters were measured using standard techniques. Abundance of Eubacteria, total Archaea and ammonia and nitrite oxidizing bacteria (AOB and NOB) were quantified using Fluorescent in situ Hybridization (FISH) with oligonucleotide probes labeled withCy3. Community structure of AOB and AOA was studied using PCR Denaturing Gradient Gel Electrophoresis (DGGE) technique. PCR products were cloned and sequenced to determine approximate phylogenetic affiliations. Nitrification rate in the water samples were analyzed using chemical NaClO3 (inhibitor of nitrite oxidation), and ATU (inhibitor of ammonium oxidation). Contribution of AOA and AOB in ammonia oxidation process was measured based on the recovered ammonia oxidation rate. The contribution of AOB and AOA were analyzed after inhibiting the activities of AOB and AOA separately using specific protein inhibitors. To understand the factors influencing or controlling nitrification, various statistical tools were used viz. Karl Pearson’s correlation (to find out the relationship between environmental parameters, bacterial abundance and activity), three-way ANOVA (to find out the significant variation between observations), Canonical Discriminant Analysis (CDA) (for the discrimination of stations based on observations), Multivariate statistics, Principal components analysis (PCA) and Step up multiple regression model (SMRM) (First order interaction effects were applied to determine the significantly contributing biological and environmental parameters to the numerical abundance of nitrifiers). In the CE, nitrification is modulated by the complex interplay between different nitrifiers and environmental variables which in turn is dictated by various hydrodynamic characteristics like fresh water discharge and seawater influx brought in by river water discharge and flushing. AOB in the CE are more adapted to varying environmental conditions compared to AOA though the diversity of AOA is higher than AOB. The abundance and seasonality of AOB and NOB is influenced by the concentration of ammonia in the water column. AOB are the major players in modulating ammonia oxidation process in the water column of CE. The distribution pattern and seasonality of AOB and NOB in the CE suggest that these organisms coexist, and are responsible for modulating the entire nitrification process in the estuary. This process is fuelled by the cross feeding among different nitrifiers, which in turn is dictated by nutrient levels especially ammonia. Though nitrification modulates the increasing anthropogenic ammonia concentration the anthropogenic inputs have to be controlled to prevent eutrophication and associated environmental changes.

Recent sedimentological and palynological research on subfossil Holocene banded sediments from the Severn Estuary Levels suggested seasonality of deposition, registered by variations in mineral grain-size and pollen assemblages between different parts of the bands. Here we provide data that strengthen this interpretation from sampling of modern sediments and pollen deposition on an active mudflat and saltmarsh on the margin of the Severn Estuary, and comparison with a vegetation survey and contemporary records of climate, river and tidal regimes. The results of grain-size analysis indicate deposition of comparatively coarse-grained silts during the relatively cool and windy conditions of winter and comparatively fine-grained sediments during relatively warm and calm summer months. Pollen analysis demonstrates the significance of long-term storage of pollen grains and fern spores in the estuarine waterbody, superimposed on which seasonal variations in pollen inputs from local and regional vegetation remain detectable. In January 1992, there was a major pollutant event for the River Canon and downstream with its confluence to the River Fal and the Fal estuary in the west Cornwall. This incident was associated with the discharge of several million gallons of highly polluted water from the abandoned Wheal Jane tin mine that also extracted Ag, Cu and Zn ore. Later that year, the Centre for Ecology and Hydrology (CBH; then Institute of Hydrology) Wallingford undertook daily monitoring of the River Canon for a range of major, minor and trace elements to assess the nature and the dynamics of the pollutant discharges. These data cover an 18-month period when there remained major water-quality problems after the initial phase of surface water contamination. Here, a summary is provided of the water quality found, as a backdrop to set against subsequent remediation. Two types of water-quality determinant grouping were observed. The first type comprises the determinants B, Cs, Ca, Li, K, Na, SO4, Rb and Sr, and their concentrations are positively correlated with each other but inversely correlated with flow. This type of water-quality determinant shows variations in concentration that broadly link to the normal hydrogeochemical processes within the catchment, with limited confounding issues associated with mine drainage. The second type of water-quality determinant comprises Al, Be, Cd, Ce, Co, Cu, Fe, La, Pb, Pr, Nd, Ni, Si, Sb, U, Y and Zn, and concentrations for all this group are positively correlated. The determinants in this second group all have concentrations that are negatively correlated with pH. This group links primarily to pollutant mine discharge. Field studies were carried out on the water and sediment dynamics in the tropical, macro-tidal, Daly Estuary. The estuary is shallow, very-turbid, about 100 km long, and the entrance is funnel-shape. In the wet, high flow season, normal tidal ranges can be suppressed in the estuary, depending on inflow rates, and freshwater becomes dominant up to the mouth. At that time a fraction of the fine sediment load is exported offshore as a bottom-tagging nepheloid layer after the sediment falls out of suspension of the thin, near-surface, river plume. The remaining fraction and the riverine coarse sediment form a large sediment bar 10 km long, up to 6 m in height and extending across the whole width of the channel near the mouth. This bar, as well as shoals in the estuary, partially pond the mid- to upper-estuary. This bar builds up from the deposition of riverine sediment during a wet season with high runoff and can raise mean water level by up to 2 m in the upper estuary in the low flow season. This ponding effect takes about three successive dry years to disappear by the sediment forming the bar being redistributed all over the estuary by tidal pumping of fine and coarse sediment in the dry season, which is the low flow season. The swift reversal of the tidal currents from ebb to flood results in macro-turbulence that lasts about 20 min. Bed load transport is preferentially landward and occurs only for water currents greater than 0.6 m s(-1). This high value of the threshold velocity suggests that the sand may be cemented by the mud. The Daly Estuary thus is a leaky sediment trap with an efficiency varying both seasonally and inter-annually. (c) 2006 Elsevier Ltd. All rights reserved.

Schools of mullets, Mugilidae, are abundant in estuaries and shallow marine waters. We report on the schooling behavior of juvenile white mullet, Mugil curema, in the estuary of the Canto da Paciência stream, in Ubatuba, southeastern Brazil. Schools of small fish (15 to 35 mm TL) were composed of a larger number of individuals (up to a hundred individuals), and were found feeding mainly in shallow nearshore waters, whereas schools of larger fish (40 to 100 mm TL) were observed only in deeper waters. Three patterns of swimming were observed for the schools: stationary feeding, slow movement while searching for food, and rapid displacement. The variations observed in school structure and behavior seem to be related to the balance between predation risk and increasing food intake. Copyright © 2007 Sociedade Brasileira de Ictiologia.

Plagioscion magdalenae (pescada-curuca) é um sciaenídeo bentopelágico, de importância comercial, amplamente distribuído na bacia do rio Amazonas. O objetivo deste trabalho foi descrever a biologia reprodutiva dessa espécie na baía do Marajó, estuário Amazônico, Brasil. Neste estudo foi determinado o estádio do desenvolvimento gonadal, tamanho de primeira maturação gonadal (L50), proporção entre sexos, época e o tipo de desova. A coleta foi realizada bimestralmente no período de dezembro de 2005 a outubro de 2006. Foi examinado um total de 251 exemplares, variando entre 220 e 590 mm de comprimento total (CT). A relação peso-comprimento para fêmeas, machos e sexos agrupados foi altamente significativa, com alometria positiva. O L50 foi de 279 mm considerando sexos agrupados, 305 e 269 mm CT para fêmeas e machos respectivamente. A proporção entre sexos para o total de indivíduos foi favorável aos machos (2,02 machos: 1 fêmea). Macroscopicamente, as gônadas foram classificadas em imatura, em maturação, matura e desovada. Considerando-se as avaliações macro e microscópicas das gônadas, foi registrado um período prolongado de desova, principalmente entre agosto e fevereiro.

O presente estudo analisou a relação peso-comprimento e uma série de aspectos da biologia reprodutiva de Anableps anableps da foz do rio Maracanã, no estado brasileiro do Pará. Os espécimes foram coletados por meio de duas redes de emalhar de 30 m de comprimento, com malhas de 15 e 20 mm, e com um puçá com um metro de diâmetro, com malha de 10 mm. Foram capturados 865 espécimes, os quais foram analisados para estabelecer a razão sexual, que foi de 2,12 fêmeas por macho (χ² = 13,07; p<0,05). As fêmeas apresentaram crescimento alométrico positivo, enquanto que os machos foram alométricos negativos. Nas análises adicionais, as gônadas de 371 fêmeas foram observadas ao microscópio. O desenvolvimento gonadal foi classificado em três estádios: imaturo (5,0%), em maturação (12,0%) e maturo (83,0%). O desenvolvimento embrionário foi classificado em cinco fases, de acordo com o tamanho do embrião e do saco vitelino. A fecundidade média foi de 12 ovos / embriões por fêmea (variando de 1-37 ovos / embriões). Uma relação significativa foi verificada entre o comprimento padrão das fêmeas, o peso de seus ovários (R² = 0,257, p < 0,001), e o número de embriões (R² = 0,573, p < 0,001). O tamanho médio da primeira maturação sexual (L50) para as fêmeas foi estimado em 11,7 cm. A espécie se reproduz durante todo o ano.

O presente estudo descreve a estrutura espacial e temporal da comunidade de peixes estuarinos da porção interna do estuário Amazônico. Amostras foram obtidas no canal principal e canais de maré das Baías do Guajará e Marajó e rio Guamá. Foram coletados um total de 41.516 espécimes, correspondendo 136 espécies, 38 famílias e 12 ordens. Na estação seca, a salinidade média no canal principal aumentou ao longo do gradiente limnico–marinho, entre o rio Guamá e a Baía do Marajó. A riqueza de espécies foi mais baixa na foz do rio Guamá e na margem direita da baía do Guajará. A composição das espécies e as guildas ambientais diferiram significativamente entre as áreas: Migrantes e Ocasionais de água doce foram dominantes no rio Guamá e na Baía do Guajará, enquanto Estuarinas, Marinhas Migrantes e Ocasionais dominaram na Baía do Marajó. Contudo, as guildas tróficas foram relativamente bem balanceadas, em termos funcionais. Piscívoros e Zoobentívoros foram os grupos alimentares dominantes em todas as áreas. Neste estudo, a avaliação da comunidade e o uso da abordagem com guildas foram eficientes para descrever a estrutura e o funcionamento das assembleias de peixes estuarinos e também como ferramenta na avaliação das pressões antrópicas na área.
