Soil viruses are potentially of great importance as they may influence the ecology and evolution of soil biological communities through both an ability to transfer genes from host to host and as a potential cause of microbial mortality. Despite this importance, the area of soil virology is understudied. Here, we report the isolation and preliminary characterisation of viruses from soils in the Dundee area of Scotland. Different virus morphotypes including tailed, polyhedral (spherical), rod shaped, filamentous and bacilliform particles were detected in the soil samples. An apparent predominance of small spherical and filamentous bacteriophages was observed, whereas tailed bacteriophages were significantly less abundant. In this report, we also present observations and characterisation of viruses from different soil functional domains surrounding wheat roots: rhizosheath, rhizosphere and bulk soil. In spite of the differences in abundance of bacterial communities in these domains, no significant variations in viral population structure in terms of morphology and abundance were found. Typically, there were approximately 1.1–1.2 × 109 virions g−1 dry weight, implicating remarkable differences in virus-to-bacteria ratios in domains close to roots, rhizosphere and rhizosheath (approximately 0.27) and in bulk soil (approximately 4.68).

Accurate differentiation between tropical forest and savannah ecosystems in the fossil pollen record is hampered by the combination of: i) poor taxonomic resolution in pollen identification, and ii) the high species diversity of many lowland tropical families, i.e. with many different growth forms living in numerous environmental settings. These barriers to interpreting the fossil record hinder our understanding of the past distributions of different Neotropical ecosystems and consequently cloud our knowledge of past climatic, biodiversity and carbon storage patterns. Modern pollen studies facilitate an improved understanding of how ecosystems are represented by the pollen their plants produce and therefore aid interpretation of fossil pollen records. To understand how to differentiate ecosystems palynologically, it is essential that a consistent sampling method is used across ecosystems. However, to date, modern pollen studies from tropical South America have employed a variety of methodologies (e.g. pollen traps, moss polsters, soil samples). In this paper, we present the first modern pollen study from the Neotropics to examine the modern pollen rain from moist evergreen tropical forest (METF), semi-deciduous dry tropical forest (SDTF) and wooded savannah (cerradão) using a consistent sampling methodology (pollen traps). Pollen rain was sampled annually in September for the years 1999–2001 from within permanent vegetation study plots in, or near, the Noel Kempff Mercado National Park (NKMNP), Bolivia. Comparison of the modern pollen rain within these plots with detailed floristic inventories allowed estimates of the relative pollen productivity and dispersal for individual taxa to be made (% pollen/% vegetation or ‘p/v’). The applicability of these data to interpreting fossil records from lake sediments was then explored by comparison with pollen assemblages obtained from five lake surface samples.

The geochemical analysis of soil samples from the Roman town of Calleva Atrebatum (Silchester, Hampshire, UK) has been undertaken in order to enhance our understanding of urban occupation during the late first/early second century AD. Samples taken from a variety of occupation deposits within several, contemporary timber buildings, including associated hearths, have been analysed using laboratory-based x-ray fluorescence for a suite of elements (Cu, Zn, Pb, Sr, P and Ca). The patterns of elemental enrichment seen across the site have allowed us to compare and contrast the buildings that were occupied during this time in an attempt to distinguish different uses, such as between domestic and work-space. Two of the buildings stand out as having high concentrations of elements which suggest that they were dirtier work spaces, whilst other buildings appear to be have lower chemical loadings suggesting they were cleaner.

Samples of Araucaria area soil from Parana state, Brazil, were separated by particle size fractionation and investigated by electron paramagnetic resonance (EPR) in X-Band of 9.5 GHz at room temperature and 77K, infra-red spectroscopy and X-ray diffractometry. The paramagnetic species in the soil samples were identified by comparison with EPR spectra of some minerals studied recently by our group, several soil types and/or soil components investigated in the literature. The value of g = 2.1 (Delta H = 85 mT) indicated the presence of ferrihydrite. Hematite was identified by g = 2.1 (Delta H = 100 mT) and g = 4.3 for Fe(3+) lines of the concentrated dominium and diluted dominium. Kaolinite was identified by IR and EPR with the resonance at g = 4.3 attributed to Fe(3+) ions in isolated sites of tetrahedral and octahedral symmetry with rhombic distortion. The resonances at g = 3.7 and g = 4.9 were attributed to Fe(3+) in more highly symmetrical environment than rhombic symmetry, but not in axial symmetry. Three signals around g = 2 were attributed to radiation defects, plus additional resonances at g = 2.8 and 9.0. Signals less intense than those at g = 2.1, 3.7, and 6.5, observed for clear grains of soil, were attributed to presence of Fe(3+) in quartz which was identified by IR and XDR. (C) 2011 Elsevier B.V. There has been little research on metal concentration levels in urban soils of SA o pound Paulo, a city with 19 million inhabitants with severe pollution problems. In the present study, the concentration of As, Ba, Cr, Cu, Pb, Sb and Zn, were determined by INAA and XRF in surface soil samples from 7 public parks located within SA o pound Paulo city. The results obtained showed that soils of SA o pound Paulo public parks present concentration levels of the studied elements higher than the reference values for soils in SA o pound Paulo State. Traffic related elements such as Cu, Pb and Zn presented high concentrations in parks located near avenues of highly dense traffic and may be associated to vehicular sources.

The main objective of this paper is to study a logarithm extension of the bimodal skew normal model introduced by Elal-Olivero et al. [1]. The model can then be seen as an alternative to the log-normal model typically used for fitting positive data. We study some basic properties such as the distribution function and moments, and discuss maximum likelihood for parameter estimation. We report results of an application to a real data set related to nickel concentration in soil samples. Model fitting comparison with several alternative models indicates that the model proposed presents the best fit and so it can be quite useful in real applications for chemical data on substance concentration. The aim of this study was to evaluate the presence of nutrients and toxic elements in coffees cultivated during the process of conversion, on organic agriculture, in southwest Bahia, Brazil. Levels of the nutrients and toxic elements were determined in samples of soils and coffee tissues from two transitional organic farms by atomic absorption spectrometry (FAAS). The metals in soil samples were extracted by Mehlich1 and USEPA-3050 procedures. Coffee samples from both farms presented relatively high levels of Cd, Zn and Cu (0.75,45.4 and 14.9 mu g g(-1). respectively), but were still below the limits specified by the Brazilian Food Legislation. The application of statistical methods showed that this finding can be attributed to the addition of high amounts of organic matter during the flowering tree period which can act on the bioavailability of metal ions in soils. The microorganisms play very important roles in maintaining ecosystems, which explains the enormous interest in understanding the relationship between these organisms as well as between them and the environment. It is estimated that the total number of prokaryotic cells on Earth is between 4 and 6 x 1030, constituting an enormous biological and genetic pool to be explored. Although currently only 1% of all this wealth can be cultivated by standard laboratory techniques, metagenomic tools allow access to the genomic potential of environmental samples in a independent culture manner, and in combination with third generation sequencing technologies, the samples coverage become even greater. Soils, in particular, are the major reservoirs of this diversity, and many important environments around us, as the Brazilian biomes Caatinga and Atlantic Forest, are poorly studied. Thus, the genetic material from environmental soil samples of Caatinga and Atlantic Forest biomes were extracted by direct techniques, pyrosequenced, and the sequences generated were analyzed by bioinformatics programs (MEGAN MG-RAST and WEBCarma). Taxonomic comparative profiles of the samples showed that the phyla Proteobacteria, Actinobacteria, Acidobacteria and Planctomycetes were the most representative. In addition, fungi of the phylum Ascomycota were identified predominantly in the soil sample from the Atlantic Forest. Metabolic profiles showed that despite the existence of environmental differences, sequences from both samples were similarly placed in the various functional subsystems, indicating no specific habitat functions. This work, a pioneer in taxonomic and metabolic comparative analysis of soil samples from Brazilian biomes, contributes to the knowledge of these complex environmental systems, so far little explored

The screening for genes in metagenomic libraries from soil creates opportunities to explore the enormous genetic and metabolic diversity of microorganisms. Rivers are ecosystems with high biological diversity, but few were examined using the metagenomic approach. With this objective, a metagenomic library was constructed from DNA soil samples collected at three different points along the Jundiaí-river (Rio Grande do Norte-Brazil). The points sampled are from open area, rough terrain and with the direct incidence of sunlight. This library was analyzed functionally and based in sequence. For functional analysis Luria-Bertani solid medium (LB) with NaCl concentration varied from 0.17M to 0.85M was used for functional analysis. Positives clones resistant to hypersaline medium were obtained. The recombinant DNAs were extracted and transformed into Escherichia coli strain DH10B and survival curves were obtained for quantification of abiotic stress resistance. The sequences of clones were obtained and submitted to the BLASTX tool. Some clones were found to hypothetical proteins of microorganisms from both Archaea and Bacteria division. One of the clones showed a complete ORF with high similarity to glucose-6-phosphate isomerase which participates in the synthesis of glycerol pathway and serves as a compatible solute to balance the osmotic pressure inside and outside of cells. Subsequently, in order to identify genes encoding osmolytes or enzymes related halotolerance, environmental DNA samples from the river soil, from the water column of the estuary and ocean were collected and pyrosequenced. Sequences of osmolytes and enzymes of different microorganisms were obtained from the UniProt and used as RefSeqs for homology identification (TBLASTN) in metagenomic databases. The sequences were submitted to HMMER for the functional domains identification. Some enzymes were identified: alpha-trehalose-phosphate synthase, L-ectoina synthase (EctC), transaminase L-2 ,4-diaminobutyric acid (EctB), L-2 ,4-diaminobutyric acetyltransferase (EctA), L-threonine 3 dehydrogenase (sorbitol pathway), glycerol-3-phosphate dehydrogenase, inositol 3-phosphate dehydrogenase, chaperones, L-proline, glycine betaine binding ABC transporter, myo-inositol-1-phosphate synthase protein of proline simportadora / PutP sodium-and trehalose-6-phosphate phosphatase These proteins are commonly related to saline environments, however the identification of them in river environment is justified by the high salt concentration in the soil during prolonged dry seasons this river. Regarding the richness of the microbiota the river substrate has an abundance of halobacteria similar to the sea and more than the estuary. These data confirm the existence of a specialized response against salt stress by microorganisms in the environment of the Jundiaí river

The retail fuel stations are partially or potentially polluters and generators of environmental accidents, potentially causing contamination of underground and surface water bodies, soil and air. Leaks in fuel retail stations´ underground storage systems are often detected in Brazil and around the world. Monoaromatic hydrocarbons, BTEX (benzene, toluene, ethylbenzene and xylenes) and polycyclic aromatic hydrocarbons (PAHs) are an indication of the presence of contamination due to its high toxicity. This paper presents a case study of contamination in a Fuel Retail Station by petroleum derivative products in the city of Natal. For identification and quantification of the hydrocarbons, EPA analytical methods were used. The values of benzene quantified by EPA method 8021b CG-PID/FID, ranged from 1.164 to 4.503 mg.Kg-1 in soil samples, and from 12.10 to 27,639 μg.L-1 in underground water samples. Among the PAHs, naphthalene and anthracene showed the most significant results in soil samples, 0.420 to 15.46 mg.Kg-1 and 0.110 to 0,970 mg.Kg-1, respectively. In underground water samples, the results for Naphthalene varied between 0.759 and 614.7 μg.L-1. PAHs were quantified by EPA Method 8270 for GCMS. All of the results for the chemical analysis were compared with the values for the CONAMA 420/2009 resolution. The results for benzene (27,639 μg.L-1) showed levels highly above the recommended by the CONAMA 420 resolution, wherein the maximum permissible for underground water is 5 μg.L-1. This is a worrying factor, since underground water makes up 70% of the city of Natal´s water supply

Caatinga is an important laboratory for studies about arthropods adaptations and aclimatations because its precipitation is highly variable in time. We studied the effects of time variability over the composition of Arthropods in a caatinga area. The study was carried out at a preservation area on Almas Farm, São José dos Cordeiros, Paraíba. Samples were collected in two 100 m long parallel transects, separated for a 30 m distance, in a dense tree dominated caatinga area, between August 2007 and July 2008. Samples were collected in each transect every 10 m. Ten soil samples were taken from each transect, both at 0-5 cm (A) and 5-10 cm (B) depth, resulting in 40 samples each month. The Berlese funnel method was used for fauna extraction. We registered 26 orders and the arthropods density in the soil ranged from 3237 to 22774 individuals.m-2 from January 2007 to March 2008, respectively. There was no difference between layers A and B regarding orders abundance and richness. The groups recorded include groups with few records or that had no records in the Caatinga region yet as Pauropoda, Psocoptera, Thysanoptera, Protura and Araneae. Acari was the most abundant group, with 66,7% of the total number of individuals. Soil Arthropods presented a positive correlation with soil moisture, vegetal cover, precipitation and real evapotranspiration. Increases in fauna richness and abundance were registered in February, a month after the beginning of the rainy season. A periodic rain events in arid and semiarid ecosystems triggers physiological responses in edafic organisms, like arthropods. Edafic arthropods respond to time variability in the Caatinga biome. This fauna variation has to be considered in studies of this ecosystem, because the variation of Arthropods composition in soil can affect the dynamics of the food web through time

The spatial distribution of Rotylenchulus reniformis on cotton cultivated in crop rotation with sorghum-peanut-velvetbean was studied using geostatistics. The experimental field, which had been continuously cropped with cotton for 20 years, comprised two 32 x 48 m-grids, each divided in sixty-four 4 x 6 in sampling plots. For all crops, 300 cm(3) soil samples were taken at the center of each plot at crop germination (Pi) and again at harvest (Pf), from which the numbers of nematodes were determined. The results revealed that the spatial distribution of R. reniformis was highly aggregated and with the aid of geostatistical techniques the nematode intensities were mapped and the risk areas accurately identified. Consequently, geostatistics is here considered a useful tool for planning nematode control strategies, particularly in precision agriculture.

The behavior of the chemical attributes is directly influenced by superficial flow and water movement inside the soil. This work aimed to study the space dependency of chemical attributes in an area with sugarcane plantation in Pereira Barreto, SP. An area of 530.67 hectares was mapped using an equipment of Global Positioning System and obtaining a Digital Elevation Model. A set of 134 soil samples were collected every seven hectares in the depths of 0-0.25 m and 0.80-1.00 m. The pH, organic matter (OM), Ca, Mg, K, BS, CEC and base saturation (BS) were analyzed. All the chemical attributes presented similar behavior in the superficial and subsuperficial layer of the soil, which provided better visualization and definition of the homogeneous tillage zones.

Adubos verdes (AVs) são condicionadores do solo utilizados para a melhoria da estrutura e fertilidade do solo. Este estudo avaliou o efeito de Crotalaria spectabilis Roth (crotalária), Cajanus cajan (L) Millsp (guandu) e Brachiaria decumbens Stapf (braquiária) nas propriedades microbiológicas e bioquímicas do solo sob laranjal. As leguminosas foram plantadas nas entrelinhas do laranjal e, após 3 meses, cortadas e lançadas nas entrelinhas. A braquiária, já estabelecida, foi roçada e lançada nas entrelinhas. Após 5 meses, as amostras de solo foram coletadas na entrelinha e na linha, na profundidade de 0-20 cm. O delineamento experimental foi em parcela subdividida. Efeito significativo (p< 0,05%) da aplicação dos AV sobre as contagens de bactérias, as atividades da desidrogenase e nitrificante foram obtidas e aumentaram, em média, de 20, 39 e 190%, respectivamente. O número de fungos diminuiu de 57%. A atividade da urease e a solubilizadora, e os conteúdos de matéria orgânica e umidade não foram influenciados pela aplicação dos AVs. Dentre as plantas, respostas significativas foram obtidas decorrentes do estímulo da atividade da desidrogenase em 57% pelo guandu, da urease em 58% pela braquiária, solubilizadora em 346% pela crotalária e nitrificante em 236% pelo guandu ou braquiária em relação aos demais AVs. Estes resultados sugerem que a aplicação de AVs durante anos consecutivos pode estimular a ação dos microrganismos e melhorar a qualidade do solo.

Com o objetivo de avaliar as relações entre formas de paisagem e erosão em um Latossolo Vermelho eutroférrico (LVef) por meio de técnicas geoestatísticas na Fazenda Santa Isabel, município de Jaboticabal (SP), identificaram-se modelos de paisagem côncavo e linear. Coletaram-se amostras de solo em ambas as formas de paisagem em uma malha regular espaçada de 50 x 50 m em sete transeções na profundidade de 0,00-0,20 m, totalizando 412 pontos em 93 ha. Determinou-se a erodibilidade dos solos pelo método indireto, granulometria, bem como o carbono orgânico para cada ponto da malha, sendo esses valores usados na estimativa do potencial natural de erosão (pne). Os dados obtidos das propriedades de solo, erodibilidade e potencial natural de erosão foram analisados por meio de estatística descritiva e geoestatística com a modelagem de semivariogramas, sendo este utilizado para a confecção de mapas de krigagem. Segundo os resultados, as propriedades do solo e do pne apresentaram maior variabilidade espacial na pedoforma côncava, apesar de esta forma de paisagem apresentar menores perdas de solo por erosão e menor variabilidade espacial da erodibilidade. Deste modo, conclui-se que a erosão não adicionou variabilidade espacial para as propriedades do solo na mesma magnitude do relevo.
