Les Champignons Endomycorhiziens Arbusculaires (CEA) forment une symbiose racinaire avec environ 80% des espèces connues de plantes vasculaires. Ils occupent une position écologique très importante liée aux bénéfices qu'ils confèrent aux plantes. Des études moléculaires effectuées sur des gènes ribosomaux ont révélé un très grand polymorphisme, tant à l'intérieur des espèces qu'entre celles-ci. Ces champignons étant coenocytiques et multinucléés, l'organisation de cette variabilité génétique intraspécifique pourrait avoir différentes origines. Ce travail se propose d'examiner l'organisation et l'évolution de cette variabilité. Sur la base de fossiles, l'existence des CEA remonte à au moins 450 millions d'années. Cette symbiose peut donc être considérée comme ancienne. Les premières données moléculaires n'indiquant pas de reproduction sexuée, une hypothèse fut élaborée stipulant que les CEA seraient des asexués ancestraux. La première partie de cette thèse (chapitre 2) met en évidence l'existence de recombinaison dans différents CEA mais montre également que celle-ci est insuffisante pour purger les mutations accumulées. La reproduction étant essentiellement asexuée, on peut prédire que les nombreux noyaux ont probablement divergé génétiquement. En collaboration avec M. Hijri nous avons pu vérifier cette hypothèse (chapitre 2). Dans le chapitre 3 j'ai cherché à comprendre si le polymorphisme était également présent dans une population naturelle du CEA Glomus intraradices au niveau intraspécifique, ce qui n'avait encore jamais été examiné. En comparant les empreintes génétiques d'individus obtenus chacun à partir d'une spore mise en culture, j'ai clairement démontré que d'importantes différences génétiques existent entre ceux-ci. Un résultat similaire, portant sur des traits quantitatifs d'individus de la même population, a été trouvé par A. Koch. Les deux études en ensemble montre que le polymorphisme génétique dans cette population est suffisamment grand pour être important au niveau écologique. Dans le chapitre 4, j'ai cherché a examiner le polymorphisme des séquences du gène BiP au sein d'un individu. C'est la première étude qui examine la diversité génétique du génome de CEA avec un autre marqueur que l'ADN ribosomique. J'ai trouvé 31 types de séquences différentes du gène BiP issu d'un isolat de G. intraradices mis en culture à partir d'une seule spore. Cette variation n'était pas restreinte à des zones sélectivement neutres du BiP. Mes résultats montrent qu'il y a un grand nombre de variants non-fonctionnels, proportionnellement au faible nombre de copies attendues par noyau. Ceci va dans le sens d'une partition de l'information génétique entre les noyaux.<br/><br/>Arbuscular mycorrhizal fungi (AMF) are root symbionts with about 80% of all known species of vascular land plants. AMF are ecologically important because of the benefits that they confer to plants. Molecular studies on AMF showed that rDNA sequences were highly variable between species and within species. Because AMF are coenocytic and multinucleate there are several possibilities how this intraspecific genetic variation could be organized. Therefore, the organization and evolution of this variation in AMF were investigated in the present work. Based on fossil records the AMF symbiosis has existed for 450 Million years and is therefore considered ancient. First molecular data indicated no evident sexual reproduction and gave rise to the hypothesis that AMF might be ancient asexuals. The first part of this thesis (Chapter 2) shows evidence for recombination in different AMF but also indicates that it has not been frequent enough to purge accumulated mutations. Given asexual reproduction, it has been predicted that the many nuclei in AMF should diverge leading to genetically different nuclei. This hypothesis has been confirmed by an experiment of M. Hijri and is also included in chapter 2 as the results were published together. In chapter 3 I then investigated whether intraspecific genetic variation also exists in a field population of the AMF Glomus intraradices. Comparing genetic fingerprints of individuals derived from single spores I could clearly show that large genetic differences exist. A similar result, based on quantitative genetic traits, was found for the same population by A. Koch. The two studies taken together show that the genetic variation observed in the population is high enough to be of ecological relevance. Lastly, in chapter 4, I investigated within individual genetic variation among BiP gene sequences. It is the first study that has analyzed genetic diversity in the AMF genome in a region of DNA other than rDNA. I found 31 sequence variants of the BiP gene in one G. intraradices isolate that originated from one spore. Genetic variation was not only restricted to selectively neutral parts of BiP. A high number of predicted non-functional variants compared to a likely low number of copies per nucleus indicated that functional genetic information might even be partitioned among nuclei. The results of this work contribute to our understanding of potential evolutionary strategies of ancient asexuals, they also suggest that genetic differences in a population might be ecologically relevant and they show that this variation even occurs in functional regions of the AMF genome.

Completion of DNA replication before mitosis is essential for genome stability and cell viability. Cellular controls called checkpoints act as surveillance mechanisms capable of detecting errors and blocking cell cycle progression to allow time for those errors to be corrected. An important question in the cell cycle field is whether eukaryotic cells possess mechanisms that monitor ongoing DNA replication and make sure that all chromosomes are fully replicated before entering mitosis, that is whether a replication-completion checkpoint exists. From recent studies with smc5–smc6 mutants it appears that yeast cells can enter anaphase without noticing that replication in the ribosomal DNA array was unfinished. smc5–smc6 mutants are proficient in all known cellular checkpoints, namely the S phase checkpoint, DNA-damage checkpoint, and spindle checkpoint, thus suggesting that none of these checkpoints can monitor the presence of unreplicated segments or the unhindered progression of forks in rDNA. Therefore, these results strongly suggest that normal yeast cells do not contain a DNA replication-completion checkpoint.

Em uma inspeção de rotina em uma plantação de kiwi (Actinidia deliciosa), constataram-se plantas com sintomas de murcha, morte e escurecimento interno dos tecidos do caule. Isolamentos a partir de tecidos infectados e do solo rizosférico permitiram a obtenção de cultura de um fungo com características morfológicas similares a Ceratocystis fimbriata, cuja identificação foi confirmada a partir do sequenciamento da região ITS do rDNA. O teste de patogenicidade foi realizado nas variedades Monty e Farroupilha. Constatou-se que o agente causal da doença em kiwi pertence ao complexo Ceratocystis fimbriata e ao clado da América Latina, e os isolados inoculados foram patogênicos às duas variedades testadas.

We investigated the decayed historical church window glasses of two Catalonian churches, both under Mediterranean climate. Glass surfaces were studied by scanning electron microscopy (SEM), energy dispersive spectrometry (EDS), and X-ray diffraction (XRD). Their chemical composition was determined by avelength-dispersive spectrometry (WDS) microprobe analysis. The biodiversity was investigated by molecular methods: DNA extraction from glass, amplification by PCR targeting the16S rRNA and ITS regions, and fingerprint analyses by denaturing gradient gel electrophoresis (DGGE). Clone libraries containing either PCR fragments of the bacterial 16S rDNA or the fungal ITS regions were screened by DGGE. Clone inserts were sequenced and compared with the EMBL database.

Background: Myotragus balearicus was an endemic bovid from the Balearic Islands (Western Mediterranean) that became extinct around 6,000-4,000 years ago. The Myotragus evolutionary lineage became isolated in the islands most probably at the end of the Messinian crisis, when the desiccation of the Mediterranean ended, in a geological date established at 5.35 Mya. Thus, the sequences of Myotragus could be very valuable for calibrating the mammalian mitochondrial DNA clock and, in particular, the tree of the Caprinae subfamily, to which Myotragus belongs. Results: We have retrieved the complete mitochondrial cytochrome b gene (1,143 base pairs), plus fragments of the mitochondrial 12S gene and the nuclear 28S rDNA multi-copy gene from a well preserved Myotragus subfossil bone. The best resolved phylogenetic trees, obtained with the cytochrome b gene, placed Myotragus in a position basal to the Ovis group. Using the calibration provided by the isolation of Balearic Islands, we calculated that the initial radiation of caprines can be dated at 6.2 ± 0.4 Mya. In addition, alpine and southern chamois, considered until recently the same species, split around 1.6 ± 0.3 Mya, indicating that the two chamois species have been separated much longer than previously thought. Conclusion: Since there are almost no extant endemic mammals in Mediterranean islands, the sequence of the extinct Balearic endemic Myotragus has been crucial for allowing us to use the Messinian crisis calibration point for dating the caprines phylogenetic tree.

While obesity continues to rise globally, the associations between body size, gender, and socioeconomic status (SES) seem to vary in different populations, and little is known on the contribution of perceived ideal body size in the social disparity of obesity in African countries. We examined the gender and socioeconomic patterns of body mass index (BMI) and perceived ideal body size in the Seychelles, a middle-income small island state in the African region. We also assessed the potential role of perceived ideal body size as a mediator for the gender-specific association between SES and BMI. A population-based survey of 1,240 adults aged 25 to 64 years conducted in December 2013. Participants' BMI was calculated based on measured weight and height; ideal body size was assessed using a nine-silhouette instrument. Three SES indicators were considered: income, education, and occupation. BMI and perceived ideal body size were both higher among men of higher versus lower SES (p< .001) but lower among women of higher versus lower SES (p< .001), irrespective of the SES indicator used. Multivariate analysis showed a strong and direct association between perceived ideal body size and BMI in both men and women (p< .001) and was consistent with a potential mediating role of perceived ideal body size in the gender-specific associations between SES and BMI. Our study emphasizes the importance of gender and socioeconomic differences in BMI and ideal body size and suggests that public health interventions that promote perception of healthy weight could help mitigate SES-related disparities in BMI.

In a previous work, a hybrid system consisting of an advanced oxidation process (AOP) named Photo-Fenton (Ph-F) and a fixed bed biological treatment operating as a sequencing batch biofilm reactor (SBBR) was started-up and optimized to treat 200 mg·L-1 of 4-chlorophenol (4-CP) as a model compound. In this work, studies of reactor stability and control as well as microbial population determination by molecular biology techniques were carried out to further characterize and control the biological reactor. Results revealed that the integrated system was flexible and even able to overcome toxic shock loads. Oxygen uptake rate (OUR) in situ was shown to be a valid tool to control the SBBR operation, to detect toxic conditions to the biomass, and to assess the recovery of performance. A microbial characterization by 16S rDNA sequence analysis reveals that the biological population was varied, although about 30% of the bacteria belonged to the Wautersia genus.

Three bacterial strains were isolated from the activated sludge system of petroleum refinery wastewater, identified by partial sequencing of 16S rDNA, and classified as Acinetobacter genomospecies 3, Bacillus pumilus, and Bacillus flexus. The degradation efficiency of aromatic hydrocarbons was evaluated by gas chromatography with a flame ionization detector. In a mineral medium containing anthracene and phenanthrene and the consortium of microorganisms, the removal efficiency was 96% and 99%, respectively, after 30 days. The good rate of hydrocarbon degradation proves the operational efficiency of the microbial consortium in treating effluents containing these compounds.

Severe epidemics of leaf blotch and black leaf spot of oat (Avena sativa) caused by Drechslera avenae and Drechslera sp., respectively, are frequently observed in the State of Paraná, Brazil. Although some morphological differences between the isolates causing two different symptoms were noticed, the genetic relationship between them was not clear. Twenty-four isolates of D. avenae and Drechslera sp, collected between 1996-98, were assessed for the genetic variability by molecular and pathogenic analyses. The amplification products using primer pair ITS4/ITS5 showed a fragment length of approximately 600 bp for all the isolates except for one black spot isolate, where the fragment length was approximately 550 bp. Restriction enzymes Hinf I and Taq I, that cut in the ITS region, produced similar restriction patterns for all the isolates, whereas four others produced variable restriction patterns. RAPD analysis also showed distinctive patterns for some isolates. No clear difference between the black spot and the leaf blotch isolates was observed either by the molecular or by the pathogenicity analysis. Nonetheless, the rDNA analysis suggests that Drechslera probably comprises at least three distinct taxa. The results indicate that the difference observed between the isolates originating from two types of symptoms is due to intra-specific variants of D. avenae.

The fungus Stemphylium solani causes leaf blight of tomato (Lycopersicon esculentum) in Brazil. In recent years, severe epidemics of a new leaf blight of cotton (Gossipium hyrsutum) caused by S. solani occurred in three major cotton-growing Brazilian states (PR, MT and GO). Molecular analysis was performed to assess the genetic diversity among the S. solani isolates from cotton, and to verify their relationship with representative S. solani isolates from tomato. Random amplified polymorphic DNA (RAPD) markers and internal transcribed spacers of ribosomal DNA (rDNA) were used to compare 33 monosporic isolates of S. solani (28 from cotton and five from tomato). An isolate of Alternaria macrospora from cotton was also used for comparison. RAPD analysis showed the presence of polymorphism between the genera and the species. The A. macrospora and the S. solani isolates from cotton and tomato were distinct from each other, and fell into separate groups. Variation by geographic region was observed for the tomato isolates but not for the cotton isolates. Amplifications of the ITS region using the primer pair ITS4/ITS5 resulted in a single PCR product of approximately 600 bp for all the isolates. Similarly, when amplified fragments were digested with eight restriction enzymes, identical banding patterns were observed for all the isolates. Hence, rDNA analysis revealed no inter-generic or intra-specific variation. The genetic difference observed between the cotton and the tomato isolates provides evidence that S. solani attacking cotton in Brazil belongs to a distinct genotype.

Métodos moleculares têm sido utilizados para caracterizar a diversidade entre isolados de Fusarium spp. patogênicos e não patogênicos a uma cultura e, para determinar relações genéticas entre formae speciales. Testes de patogenicidade realizados em soja (Glycine max) e feijoeiro (Phaseolus vulgaris) com 17 isolados de Fusarium solani não demonstraram especificidade de hospedeiros. Utilizou-se a técnica ARDRA (Amplified Ribosomal DNA Restriction Analysis) para analisar a região ITS1 - 5,8S rDNA - ITS2, amplificada com os primers ITS5 e ITS4. Os produtos amplificados foram digeridos com as enzimas de restrição Hae III e Msp I. Os padrões de bandas gerados pela digestão com a enzima Hae III permitiram diferenciar três grupos entre os isolados de F. solani, sendo um grupo específico para isolados de F. solani f. sp. phaseoli com 100% de similaridade entre os 11 isolados. Entre os isolados de F. solani f. sp glycines foram observados dois padrões distintos de restrição. A técnica de ARDRA utilizando a enzima Hae III apresenta, portanto, potencial para utilização como um marcador para diferenciação entre as formae specialesphaseoli e glycines, dentro do complexo F. solani.

Twenty isolates of four fungal species, agents of "Helminthosporium" diseases in cereals, were collected from different regions: nine Bipolarisoryzae isolated from rice (Oryza sativa), seven B.sorokiniana from wheat (Triticum aestivum), two B. maydis, and two Exserohilumturcicum from maize (Zea mays). The strains were compared by PCR-RFLP and RAPD analysis. Size polymorphism among the isolates in the ITS region comprising the 5.8 S rDNA indicated genetic differences among the isolates, while a UPGMA phenogram constructed after the digestion of this region with restriction enzymes showed inter- and intra-specific polymorphism. The RAPD profiles indicated an expressive level of polymorphism among different species, compared with a low level of polymorphism among isolates of the same species. A UPGMA phenogram grouped the isolates according to the species and their host plant. RAPD profiles did not reveal polymorphism that directly correlated climatic factors with geographic source of the isolates of B. sorokiniana, and B. oryzae. Teleomorphic species revealed high similarity with their correspondent anamorphs.

Using PCR-based assays with specific primers for amplification of the ribosomal DNA intergenic spacer region (IGS) and a portion of the mitochondrial DNA small subunit ribosomal RNA gene (mtDNA SSU rRNA), the genetic variability among Verticillium dahliae isolates from olive (Olea europaea) and other host species from Argentina and Brazil was estimated. The derived UPGMA-generated phenograms based upon the restriction fingerprinting data of rDNA IGS products revealed genetic differences, correlating with the host of origin. Isolates infecting olive genetically distinct from those from cocoa (Theobroma cacao) and sunflower (Helianthus annuus). Digestion of mitochondrial DNA SSU rRNA PCR products revealed less variability, distinguishing only one isolate from sunflower. Ribosomal DNA ITS restriction patterns were identical for all isolates of V. dahliae, irrespective of host of origin. These preliminary results may have relevance for Verticillium wilt control practices, possibly reflecting a different evolutionary origin, or reproductive isolation of the pathogen in olive, distinct from populations of other hosts.

Ceratocystis fimbriata was found sporulating in gray to black discolored areas on edible corms of Colocasia esculenta found in supermarkets in the states of São Paulo, Rio de Janeiro, Bahia, Rondônia and the Distrito Federal. In most cases the corms were grown in the state of São Paulo. The black rot appeared to occur post-harvest. Sequences of rDNA indicated that the Colocasia sp. isolates belong to the Latin American clade of the C. fimbriata complex, but the isolates were more aggressive than isolates from Ficus carica and Mangifera indica, in pseudopetioles of C. esculenta.

Mango branch blight disease, caused by Ceratocystis fimbriata, is endemic to the municipality of São Fidelis in northern Rio de Janeiro State. In addition to mango, C. fimbriata was found associated with sugar apple trees (Annona squamosa) showing symptoms of branch blight in São Fidelis. Sugar apple and mango isolates from the same region had the same morphology and showed similar ITS-rDNA sequences. These sequences were also similar to other Brazilian isolates of C. fimbriata sensu stricto. Cross inoculation of such isolates obtained from diseased sugar apple and mango resulted in diseased symptoms on both plant species. This is the first record of A. squamosa as a host for C. fimbriata.
