The effect of strongly destabilizing mutations, I106A and V108G of Ribonuclease A (RNase A), on its structure and stability has been determined by NMR. The solution structures of these variants are essentially equivalent to RNase A. The exchange rates of the most protected amide protons in RNase A (35ºC), the I106A variant (35ºC), and the V108G variant (10ºC) yield stability values of 9.9, 6.0, and 6.8 kcal/mol, respectively, when analyzed assuming an EX2 exchange mechanism. Thus, the destabilization induced by these mutations is propagated throughout the protein. Simulation of RNase A hydrogen exchange indicates that the most protected protons in RNase A and the V108G variant exchange via the EX2 regime, whereas those of I106A exchange through a mixed EX1 1 EX2 process. It is striking that a single point mutation can alter the overall exchange mechanism. Thus, destabilizing mutations joins high temperatures, high pH and the presence of denaturating agents as a factor that induces EX1 exchange in proteins. The calculations also indicate a shift from the EX2 to the EX1 mechanism for less protected groups within the same protein. This should be borne in mind when interpreting exchange data as a measure of local stability in less protected regions

Recent advances in multidimensional NMR methodology have permitted solution structures of proteins in excess of 250 residues to be solved. In this paper, we discuss several methods of structure refinement that promise to increase the accuracy of macromolecular structures determined by NMR. These methods include the use of a conformational database potential and direct refinement against three-bond coupling constants, secondary 13C shifts, 1H shifts, T1/T2 ratios, and residual dipolar couplings. The latter two measurements provide long range restraints that are not accessible by other solution NMR parameters.

Two dodecapeptides belonging to distinct classes of Src homology 3 (SH3) ligands and selected from biased phage display libraries were used to investigate interactions between a specificity pocket in the Src SH3 domain and ligant residues flanking the proline-rich core. The solution structures of c-Src SH3 complexed with these peptides were solved by NMR. In addition to proline-rich, polyproline type II helix-forming core, the class I and II ligands each possesses a flanking sequence that occupies a large pocket between the RT and n-Src loops of the SH3 domain. Structural and mutational analyses illustrate how the two classes of SH3 ligands exploit a specificity pocket on the receptor differently to increase binding affinity and specificity.

The solution structures of calicheamicin gamma 1I, its cycloaromatized analog (calicheamicin epsilon), and its aryl tetrasaccharide complexed to a common DNA hairpin duplex have been determined by NMR and distance-refined molecular dynamics computations. Sequence specificity is associated with carbohydrate-DNA recognition that places the aryl tetrasaccharide component of all three ligands in similar orientations in the minor groove at the d(T-C-C-T).d(A-G-G-A) segment. The complementary fit of the ligands and the DNA minor groove binding site creates numerous van der Waals contacts as well as hydrogen bonding interactions. Notable are the iodine and sulfur atoms of calicheamicin that hydrogen bond with the exposed amino proton of the 5'- and 3'-guanines, respectively, of the d(A-G-G-A) segment. The sequence-specific carbohydrate binding orients the enediyne aglycone of calicheamicin gamma 1I such that its C3 and C6 proradical centers are adjacent to the cleavage sites. While the enediyne aglycone of calicheamicin gamma 1I is tilted relative to the helix axis and spans the minor groove, the cycloaromatized aglycone is aligned approximately parallel to the helix axis in the respective complexes. Specific localized conformational perturbations in the DNA have been identified from imino proton complexation shifts and changes in specific sugar pucker patterns on complex formation. The helical parameters for the carbohydrate binding site are comparable with corresponding values in B-DNA fibers while a widening of the groove is observed at the adjacent aglycone binding site.

Pyrrhacoricin is a naturally occurring antimicrobial peptide from the European fire bug Pyrrhocoris apterus. It has submicromolar activity against a range of Gram-negative bacterial strains and has created recent interest as a lead for the development of novel antibiotic compounds. In this study, we have used NMR spectroscopy to determine the solution structures of pyrrhocoricin and a synthetic macrocyclic derivative that has improved in vivo pharmaceutical properties. Native pyrrhocoricin is largely disordered in solution, but there is evidence of a subpopulation with ordered turn regions over residues 2-5, 4-7, and 16-19. The macrocyclic derivative incorporates a nine amino acid linker joining the N- and C-termini, which does not adversely affect the antimicrobial potency but leads to a broader spectrum of activity. The NMR data suggest that the turn conformations in the cyclic derivative are similar to those in the native form, thus implicating them in the biological function. (C) 2004 Wiley Periodicals, Inc.

The recent discovery that the natriuretic peptide OvCNPb (Ornithorhynchus venom C-type natriuretic peptide B) from platypus (Ornithorynchus anatinus) venom contains a D-amino acid residue suggested that other D-amino-acid-containing peptides might be present in the venom. In the present study, we show that DLP-2 (defensin-like peptide-2), a 42-amino-acid residue polypeptide in the platypus venom, also contains a D-amino acid residue, D-methionine, at position 2, while DLP-4, which has an identical amino acid sequence, has all amino acids in the L-form. These findings were supported further by the detection of isomerase activity in the platypus gland venom extract that converts DLP-4 into DLP-2. In the light of this new information, the tertiary structure of DLP-2 was recalculated using a new structural template with D-Met(2). The structure of DLP-4 was also determined in order to evaluate the effect of a D-amino acid at position 2 on the structure and possibly to explain the large retention time difference observed for the two molecules in reverse-phase HPLC. The solution structures of the DLP-2 and DLP-4 are very similar to each other and to the earlier reported structure of DLP-2, which assumed that all amino acids were in the L-form. Our results suggest that the incorporation of the D-amino acid at position 2 has minimal effect on the overall fold in solution.

O objectivo principal deste trabalho foi estudar as propriedades e comportamento de polioxotungstatos (POM) do tipo Keggin com interesse em catálise oxidativa. Os estudos efectuados centraram-se no comportamento electroquímico dos aniões em meio não aquoso, na estabilidade das suas estruturas em diferentes meios, na sua capacidade de catalisar a oxidação de diferentes substratos orgânicos e na sua eficácia em oxidar, de forma selectiva, um modelo não fenólico da lenhina. Efectuou-se, igualmente, o estudo estrutural de diversos aniões pela técnica de EXAFS. Neste trabalho, prepararam-se e caracterizaram-se alguns dos sais de tetra-n-butilamónio (TBA) dos polioxotungstatos estudados: compostos de Keggin, TBAx[XW12O40], lacunares, TBAxHy[XW11O39], mono-substituídos, TBAxHy[XW11M(H2O)O39]·nH2O, com X= P e Si e M = CoII, NiII, ZnII, CuIl, RuIII, MnIII e FeIII e os compostos com mistura de átomos adenda TBAx[XW11VO40]·nH2O (X = P e Si). Seleccionou-se este conjunto de polioxotungstatos de forma a efectuar-se um estudo comparativo da influência da natureza do heteroátomo central (P e Si) e dos metais de transição M nas propriedades estudadas. O conjunto de sais de TBA dos silicotungstatos estudados mostraram ser isoestruturais, apresentando a mesma estrutura dos fosfotungstatos análogos. O comportamento electroquímico dos polioxotungstatos foi estudado em soluções de acetonitrilo por voltametria cíclica e electrólise a potencial controlado. Verificou-se a ocorrência de vários processos mono-electrónicos de oxi-redução, reversíveis ou quasi-reversíveis, associados aos átomos de WVI/V e a alguns dos metais de transição. Os metais em estado de oxidação +3 reduziram-se mais facilmente do que os átomos de WVI. O metal CuII apresentou um comportamento diferente dos outros metais de transição. Este metal, na estrutura do POM, reduziu-se a CuI, proporcionando a observação do anião [PW11CuIO39]6- pela primeira vez. A redução posterior do CuI conduziu à formação de Cu0, que se depositou na superfície do eléctrodo. A re-oxidação do cobre a CuII conduziu à reconstituição da estrutura do POM, nas condições estudadas. Constatou-se que a ocorrência de protões na fórmula molecular dos POMs influenciou o seu comportamento electroquímico. Para os compostos que apresentam protões, a redução dos átomos de tungsténio ocorreu a potenciais menos negativos do que para aqueles que não apresentam protões na sua fórmula. Para os primeiros observou-se a transferência global de um maior número de electrões no mesmo intervalo de potencial, originando soluções fortemente azuladas. Quando os catiões tetra-n-butilamónio foram substituídos por catiões de menor dimensão, como Li+ e Na+, ocorreu a formação de pares iónicos com os polianiões [PW12O40]3- e [SiW11VO40]5-, originando um aumento do potencial de redução. Não houve evidência da formação de pares iónicos com os catiões TBA+. Este foi o primeiro estudo sistemático do comportamento electroquímico dos aniões lacunares e mono-substituídos em meio não aquoso. Estudou-se a estrutura dos polioxotungstatos em sais de TBA e em soluções de acetonitrilo. A aplicação da técnica de EXAFS ao estudo deste tipo de compostos em solução foi realizada pela primeira vez. Pela análise estrutural nos sólidos verificou-se que, a natureza do metal de transição M e do átomo central X, na estrutura do POM, influenciam o tamanho dos vários octaedros que o constituem. Não se observaram diferenças significativas nas estruturas dos polianiões em solução. A estabilidade da estrutura dos polioxometalatos na presença de um excesso de H2O2, em soluções de acetonitrilo/H2O foi analisada por espectroscopia de absorção de EXAFS, RMN de 31P, IV e espectrofotometria de absorção no UV-Vis. De uma forma geral, os POMs em que o átomo central da estrutura é o Si apresentaram maior estabilidade do que os POMs correspondentes com átomo de P no centro. Em solução de acetonitrilo, na ausência de H2O2, todos os aniões mostraram ser estáveis durante vários dias. Em solução, na presença de H2O2 em excesso (H2O2/POM = 1300), o anião lacunar [PW11O39]7- não é estável, transformando-se no anião de Venturello, {PO4[W(O)(O2)2]4}3-, após a formação de [PW12O40]3-, como produto intermediário. Em relação aos aniões substituídos [PW11M(H2O)O39]p-, M = MnIII, RuIII, FeIII, CoII e ZnII, verificou-se o seguinte na presença de H2O2: os aniões com MnIII e CoII transformaram-se no anião de Keggin, [PW12O40]3-. Os aniões de RuIII e FeIII mantiveram as suas estruturas e o anião de ZnII decompôs-se em {HPO4[W(O)(O2)2]2}2- e fosfato. Para estes casos de não estabilidade estrutural, o processo de decomposição foi mais rápido na presença de maiores conteúdos de água. Pela análise de EXAFS, na presença de um menor excesso de H2O2 (H2O2/POM = 70) e apenas 8% de parte aquosa, verificou-se que os aniões substituídos por MnIII mantiveram a sua estrutura, embora o ligando H2O, coordenado ao Mn, tivesse sido substituído por um grupo oxo no polianião [SiW11Mn(H2O)O39]5-, e por um grupo peroxo no polianião [PW11Mn(H2O)O39]4-. O anião com RuIII, nestas condições, também mostrou substituir o seu ligando H2O por um grupo peroxo ou hidrogenoperoxo. Os polioxotungstatos mono-substituídos e lacunares mostraram ser catalisadores eficientes para a oxidação de cis-cicloocteno, geraniol e ciclooctano com H2O2. A maior novidade deste trabalho residiu na actividade catalítica apresentada pelos silicotungstatos estudados, contrariando o que é referido na literatura. Outro aspecto inovador foi o elevado valor de conversão obtido para a oxidação de ciclooctano. Este substrato foi oxidado com 74% de conversão, após 2h de reacção e com 80% de selectividade para o hidroperóxido de ciclooctilo, na presença do anião [PW11Fe(H2O)O39]4-. Os restantes produtos de reacção foram o ciclooctanol e a ciclooctanona. Os silicotungstatos apresentaram maior selectividade para o hidroperóxido de ciclooctilo do que os fosfotungstatos. O geraniol foi completamente oxidado após 3h de reacção, com 82% de selectividade para o 2,3-epoxigeraniol, na presença do anião [PW11Mn(H2O)O39]4-. O cis-cicloocteno foi oxidado ao seu epóxido, com 92% de conversão ao fim de 5h de reacção, na presença do anião lacunar [PW11O39]7-. O estudo da capacidade oxidativa do anião [SiW11VO40]5- foi analisada utilizando-se um modelo não fenólico da lenhina, a anisoína. Estudaram-se as condições favoráveis à obtenção de uma reacção selectiva para o anisilo, de forma a poder estudar-se a cinética da reacção. A estequiometria da reacção mostrou ser de 1:2 anisoína/POM. As ordens de reacção foram determinadas pelo método das velocidades iniciais e, a partir destes resultados, conheceu-se que o POM não estava envolvido no passo que limita a velocidade da reacção, sendo esta limitada pela transformação da anisoína. O estudo realizado sobre o efeito isotópico sugeriu que o passo que limitou a velocidade de reacção correspondeu à enolação da anisoína. Desta forma, observou-se pela primeira vez, que o POM oxida um modelo não fenólico da lenhina por via de enolação.

The exact vibration modes and natural frequencies of planar structures and mechanisms, comprised Euler-Bernoulli beams, are obtained by solving a transcendental. nonlinear, eigenvalue problem stated by the dynamic stiffness matrix (DSM). To solve this kind of problem, the most employed technique is the Wittrick-Williams algorithm, developed in the early seventies. By formulating a new type of eigenvalue problem, which preserves the internal degrees-of-freedom for all members in the model, the present study offers an alternative to the use of this algorithm. The new proposed eigenvalue problem presents no poles, so the roots of the problem can be found by any suitable iterative numerical method. By avoiding a standard formulation for the DSM, the local mode shapes are directly calculated and any extension to the beam theory can be easily incorporated. It is shown that the method here adopted leads to exact solutions, as confirmed by various examples. Extensions of the formulation are also given, where rotary inertia, end release, skewed edges and rigid offsets are all included. (C) 2008 Elsevier Ltd. All rights reserved.

X-Ray crystal structures, C-13 NMR spectra and theoretical calculations (B3LYP/6-31G*) are reported for the mesoionic (zwitterionic) pyridopyrimidinylium- and pyridooxazinyliumolates 2a, 3a and 5a,b as well as the enol ether 11b and the enamine 11c. The 1-NH compounds like 1a, 2a and 3a exist in the mesoionic form in the crystal and in solution, but the OH tautomers such as 1b and 2b dominate in the gas phase as revealed by the Ar matrix IR spectra in conjunction with DFT calculations. All data indicate that the mesoionic compounds can be regarded as intramolecular pyridine-ketene zwitterions (cf. 16 --> 17) with a high degree of positive charge on the pyridinium nitrogen, a long pyridinium N-CO bond (ca. 1.44-1.49 Angstrom), and normal C=O double bonds (ca. 1.22 Angstrom). All mesoionic compounds exhibit a pronounced tilting of the olate C=O groups (the C=O groups formally derived from a ketene) towards the pyridinium nitrogen, giving NCO angles of 110-118 degrees. Calculations reveal a hydrogen bond with 6-CH, analogous to what is found in ketene-pyridine zwitterions and the C3O2-pyridine complex. The 2-OH tautomers of type 1b, 2b, and 11 also show a high degree of zwitterionic character as indicated by the canonical structures 11 12.

The reactions of the pseudohalide-bridged dimer [Pd(N,C-dmba)(mu -SCN)](2) (1) (dmba = N,N-dimethylbenzylamine) with cis-Ph2PCH=CHPPh2 (cis-dppet) (1:1 molar ratio) and of [Pd(N,C-dmba)(mu -NCO)](2) (2) with Ph2PCH2CH2PPh2 (dppe) (1:2 molar ratio) gave mononuclear [Pd(C-dmba)(SCN)(cis-dppet)].H2O (1a) and [Pd(C-dmba)(NCO)(dppe)] (2a), respectively, with the diphosphines acting as chelating ligands. Reaction of (2) with Fe(C5H4PPh2)(2) (dppf) (1:1 molar ratio) yielded [{Pd(N,C-dmba)(NCO)}(2)(mu -dppf)] (2b), a bimetallic species containing two palladium atoms bridged by the diphosphine, whereas reaction in a 1:2 molar ratio gave the mononuclear [Pd(N,C-dmba)(dppf)][NCO]. CH2Cl2 (2c), with the diphosphine acting as a chelating ligand. The compounds have been characterized by elemental analysis, i.r., P-31{H-1}, C-13- and H-1-n.m.r. spectroscopies. Conductivity measurements together with spectroscopic data showed that (1a) and (2a) do not have the same structure in the solid state and in MeCl solution, whereas for compounds (2b) and (2c) no structural changes were observed when the solids were dissolved in MeCl.

Fast transverse relaxation of 1H, 15N, and 13C by dipole-dipole coupling (DD) and chemical shift anisotropy (CSA) modulated by rotational molecular motions has a dominant impact on the size limit for biomacromolecular structures that can be studied by NMR spectroscopy in solution. Transverse relaxation-optimized spectroscopy (TROSY) is an approach for suppression of transverse relaxation in multidimensional NMR experiments, which is based on constructive use of interference between DD coupling and CSA. For example, a TROSY-type two-dimensional 1H,15N-correlation experiment with a uniformly 15N-labeled protein in a DNA complex of molecular mass 17 kDa at a 1H frequency of 750 MHz showed that 15N relaxation during 15N chemical shift evolution and 1HN relaxation during signal acquisition both are significantly reduced by mutual compensation of the DD and CSA interactions. The reduction of the linewidths when compared with a conventional two-dimensional 1H,15N-correlation experiment was 60% and 40%, respectively, and the residual linewidths were 5 Hz for 15N and 15 Hz for 1HN at 4°C. Because the ratio of the DD and CSA relaxation rates is nearly independent of the molecular size, a similar percentagewise reduction of the overall transverse relaxation rates is expected for larger proteins. For a 15N-labeled protein of 150 kDa at 750 MHz and 20°C one predicts residual linewidths of 10 Hz for 15N and 45 Hz for 1HN, and for the corresponding uniformly 15N,2H-labeled protein the residual linewidths are predicted to be smaller than 5 Hz and 15 Hz, respectively. The TROSY principle should benefit a variety of multidimensional solution NMR experiments, especially with future use of yet somewhat higher polarizing magnetic fields than are presently available, and thus largely eliminate one of the key factors that limit work with larger molecules.

Copper(II) bromide and chloride complexes of the new heptadentate ligand 2,6-bis(bis(2-pyridylmethyl)amino)methylpyridine (L) have been prepared. For the bromide complexes, chains of novel, approximately C-2-symmetric, chiral [Cu-2(L)Br-2](2+) 'wedge-shaped' tectons are found. The links between the dicopper tectons and the overall chirality and packing of the chains are dictated by the bromide ion content, not the counter anion. In contrast, the chloride complexes exhibit linked asymmetric [Cu-2(L)Cl-3](+) tectons with distinct N3CuCl2 and N4CuCl2 centres in the solid. The overall structures of the dicopper bromide and chloride units persist in solution irrespective of the halide. The redox chemistry of the various species is also described.

We use molecular dynamics simulations to compare the conformational structure and dynamics of a 21-base pair RNA sequence initially constructed according to the canonical A-RNA and A'-RNA forms in the presence of counterions and explicit water. Our study aims to add a dynamical perspective to the solid-state structural information that has been derived from X-ray data for these two characteristic forms of RNA. Analysis of the three main structural descriptors commonly used to differentiate between the two forms of RNA namely major groove width, inclination and the number of base pairs in a helical twist over a 30 ns simulation period reveals a flexible structure in aqueous solution with fluctuations in the values of these structural parameters encompassing the range between the two crystal forms and more. This provides evidence to suggest that the identification of distinct A-RNA and A'-RNA structures, while relevant in the crystalline form, may not be generally relevant in the context of RNA in the aqueous phase. The apparent structural flexibility observed in our simulations is likely to bear ramifications for the interactions of RNA with biological molecules (e.g. proteins) and non-biological molecules (e.g. non-viral gene delivery vectors). © CSIRO 2009.
