The area of intensively managed forests, in which required conditions for several liverwort species are seldom found, has expanded over the forest landscape during the last century. Liverworts are very sensitive to habitat changes, because they demand continuously moist microclimate. Consequently, about third of the forest liverworts have been classified as threatened or near threatened in Finland. The general objective of this thesis is to increase knowledge of the reproductive and dispersal strategies of the substrate-specific forest bryophytes. A further aim was to develop recommendations for conservation measures for species inhabiting unstable and stable habitats in forest landscape. Both population ecological and genetic methods have been applied in the research. Anastrophyllum hellerianum inhabits spatially and temporally limited substrate patches, decaying logs, which can be considered as unstable habitats. The results show that asexual reproduction by gemmae is the dominant mode of reproduction, whereas sexual reproduction is considerably infrequent. Unlike previously assumed, not only spores but also the asexual propagules may contribute to long-distance dispersal. The combination of occasional spore production and practically continuous, massive gemma production facilitates dispersal both on a local scale and over long distances, and it compensates for the great propagule losses that take place preceding successful establishment at suitable sites. However, establishment probability of spores may be restricted because of environmental and biological limitations linked to the low success of sexual reproduction. Long-lasting dry seasons are likely to result in a low success of sexual reproduction and decreased release rate of gemmae from the shoots, and consequent fluctuations in population sizes. In the long term, the substratum limitation is likely to restrict population sizes and cause local extinctions, especially in small-sized remnant populations. Contrastingly, larger forest fragments with more natural disturbance dynamics, to which the species is adapted, are pivotal to species survival. Trichocolea tomentella occupies stable spring and mesic habitats in woodland. The relatively small populations are increasingly fragmented with a high risk for extinction for extrinsic reasons. The results show that T. tomentella mainly invests in population persistence by effective clonal growth via forming independent ramets and in competitive ability, and considerably less in sexuality and dispersal potential. The populations possess relatively high levels of genetic diversity regardless of population size and of degree of isolation. Thus, the small-sized populations inhabiting stable habitats should not be neglected when establishing conservation strategies for the species and when considering the habitat protection of small spring sites. Restricted dispersal capacity, also on a relatively small spatial scale, is likely to prevent successful (re-)colonization in the potential habitat patches of recovering forest landscapes. By contrast, random short-range dispersal of detached vegetative fragments within populations at suitable habitat seems to be frequent. Thus, the restoration actions of spring and streamside habitats close to the populations of T. tomentella may contribute to population expansion. That, in turn, decreases the harmful effects of environmental stochasticity.

China has numerous native domestic goat breeds, but so far there has been no extensive study on genetic diversity, population demographic history, and origin of Chinese goats. Here, we examined the genetic diversity and phylogeographic structure of Chinese domestic goats by determining a 481-bp fragment of the first hypervariable region of mitochondrial DNA (mtDNA) control region from 368 individuals representing 18 indigenous breeds. Phylogenetic analyses revealed that there were four mtDNA lineages (A-D) identified in Chinese goats, in which lineage A was predominant, lineage B was moderate, and lineages C and D were at low frequency. These results further support the multiple maternal origins of domestic goats. The pattern of genetic variation in goat mtDNA sequences indicated that the two larger lineages A and B had undergone population expansion events. In a combined analysis of previously reported sequences and our sequences belonging to lineage B, we detected two subclades, in which one was unique to eastern Asia and another was shared between eastern and southern Asia. A larger genetic variation in eastern Asia than southern Asia and the pattern of phylogeographic variation in lineage B suggest that at least one subclade of lineage B originated from eastern Asia. There was no significant geographical structuring in Chinese goat populations, which suggested that there existed strong gene flow among goat populations caused by extensive transportation of goats in history. Gao-Yan Li, Xu-Zhen Wang, Ya-Hui Zhao, Jie Zhang, Chun-Guang Zhang, and Shun-Ping He (2009) Speciation and phylogeography of Opsariichthys bidens (Pisces: Cypriniformes: Cyprinidae) in China: analysis of the cytochrome b gene of mtDNA from diverse populations. Zoological Studies 48(4): 569-583. The cyprinid fish Opsariichthys bidens Gunther is distributed in all major river systems of continental East Asia, and represents an attractive model for phylogeographic studies among cyprinid species or within a given species. In this study, we investigated the phylogeographic and demographic history of this species, using partial sequences of the cytochrome (cyt) b gene in mitochondrial (mt)DNA. Fish samples were collected from almost all major river systems where O. bidens is distributed in China. Sequence analysis showed remarkably high polymorphism, with 125 haplotypes in the 234 specimens examined, and with 89.8% of haplotypes occurring in only 1 specimen. A neutrality test indicated that some groups were not at mutation-drift equilibrium, suggesting a past population expansion. These results were supported by a mismatch distribution analysis. Based on our analysis, O. bidens consists of 4 groups belonging to 2 clades. The divergence time of the 2 clades was estimated to be 11.06-8.04 my. This value corresponds to the time of the 2nd uplift of the Qinghai-Tibet Plateau, the emergence of the East Asian monsoon, and the Epoch-6 Event. The origins and phylogenetic patterns were assessed for G. przewalskii and G. eckloni by analyzing the complete mtDNA cytochrome b gene sequence (1140bp). Phylogenetic analyses further supported that there were three mtDNA lineages (A-C) identified in G. przewalskii and G. eckloni, demonstrating that outer rakers of the first gill have little significance in the phylogeny of the Gymnocypris fishes. The network established showed that G. eckloni of the Yellow River specific haplotype A1 was a founder and it radiated all haplotypes of G. przewalskii which suggested G. przewalskii might only originate from one of two maternals of G. eckloni from the Yellow River. Fs test and mismatch analysis showed at least two expansion events in the population of G. przewalskii about 0.2734 Ma and 0.0658 Ma, while G. eckloni from Qaidam Basin could have experienced severe bottleneck effect about 0.0693 Ma. The population expansion was detected in subclades A1 and A21 with the most recent common ancestor (TMRCA) about 0.2308 +/- 0.01 Ma and 0.1319 +/- 0.015 Ma, respectively, which were within the geological age range of "Gonghe Movement" event that caused the separation of Lake Qinghai from the upper Yellow River. These results suggested the effect of the fish diversification by rapid uplift of the Qinghai-Tibetan Plateau in the Late Pleistocene.

日益增强的旅游活动干扰正成为九寨沟世界自然遗产的有效保护与持续管理不可回避的挑战,已成为当前区域生态保护与经济发展的焦点问题之一。阐明相关旅游的干扰活动对核心景区植物物种组成、多样性与结构的影响是九寨沟有效保护与持续管理的必要前提和基础,然而至今少有研究。选择九寨沟与旅游活动相关的九个景点、公路建设地段以及退耕地还林地,详细调查了林下植被结构、物种组成与多样性,比较了相关旅游活动干扰与基本未受干扰地段的差异。目的是阐明九寨沟核心景区旅游干扰条件下植物多样性与群落结构及其特点,揭示旅游干扰与植被结构和生物多样的相互关系,评估九寨沟旅游管理的有效性,探索减免旅游干扰影响的对策与措施。初步结论如下。 1.旅游活动引起九寨沟核心景区植物组成和群落结构特征改变显著。栈道及公路附近许多耐荫喜湿的敏感种局部消失,而早熟禾、车前草、委陵菜等耐干旱、耐践踏、繁殖能力强的植物种群扩大;外来物种频繁出现并已少量侵入干扰相对较轻的林分深处;林下群落以草本植物为优势,灌木与苔藓植物的频度、盖度、高度以及灌木密度均有所下降。可见,大量的游人活动和景区公路建设已对九寨沟丰富的乡土植物构成极大威胁,导致其生物多样性降低。而九寨沟农耕地退耕有利于九寨沟生态环境和生物多样性保护,正逐步向稳定群落演替。 2.干扰强度的差异导致九寨沟植物所受影响的程度不同。栈道附近植物受影响的程度与游人活动频率有关,活动频率高的地段干扰强度大,对植物的影响程度重,反之植物所受的影响较轻。强度干扰地段,耐荫喜湿的物种少见,伴生植物优势地位突出,生物多样性明显降低,植物群落结构特征改变也极为显著;干扰较轻的地段,伴生物种少量出现,植物群落结构变化不明显,生物多样性略为降低,部分地区结构参数值和多样性指数有所升高。公路修建是一种强度干扰,它导致附近植物种类极为单一,草本优势种异常突出,多数植物生活力低下、生长更新能力差。 3.不同植物类群受干扰影响的程度不同。草本及苔藓植物的种类组成和多样性指数受干扰影响较大,灌木和苔藓植物的结构受干扰影响较大,苔藓植物对干扰影响最为敏感。 综合分析表明,九寨沟核心景区的管理虽然比较规范,但目前核心区热点景点段的管理仍然不够,旅游活动驱动了林下植被退化明显、物种组成显著变化、生物多样性衰退、非乡土喜光耐旱种群扩大。导致九寨沟核心区旅游活动与生物多样性保护目标尖锐冲突,进一步约束旅游活动带来的干扰,强化管理,开展林下植被恢复与非乡土喜光耐旱种群调控是九寨沟自然遗产地保护一项紧迫任务。 The increasing tourism disturbance is an unavoidable challenge to effective conservation and sustained tourist management of Jiuzhaigou Nature Reserve. It has become one of the focal problems of regional ecological protect and economic development. It is important to clarify effects of tourism disturbance on plant species composition, diversity and community structure in kernel spot for effective conservation and sustained tourist management in Jiuzhaigou, China. However, there were little studies about this yet. The study investigated the vegetation structure, species composition and diversity at nine sight spot, road area and four abandoned farmlands connecting with tourism, and compared the differences between disturbed area and undisturbed area. The purpose of the this study is clarifying the plant diversity and community structure and characteristics of the disturbed area in kernel spot of Jiuzhaigou, discovering the relation between vegetation structure and biodiversity, evaluating the effect of tourist management and exploring the measure decreasing tourist disturbance. Our results are following: 1. Tourism disturbance caused a significant change in species composition and structure of plant communities in kernel Spot of Jiuzhaigou. In the vicinity of plank and road, some native shade-tolerant or hygrophilous plants had disappeared, accompanying with the population expansion of some xerophilous and disturbance-resisting species such as Poa sp. Plantago depressa, Potentiila multicaulis and some exotic and synanthropic species. Herbs were domaint species, while frequency coverage and height of shrubs and bryophytes, and shrub density decreased. In indicated that tourist activities and build of road had adversely affected on native plant species, and led to decline in biodiversity of Jiuzhaigou Nature Reserve. Abandoned farmlands maybe conduced to entironment and biodiversity conservation. 2. Nearby the plank, influency variable of tourism disturbance on plant was alosely and positively correlated with disturbance intensity. There was companion plant species and lacked shape-loving species in heavy disturbed areas, which caused decrease in biodiversity and significant change in community structure in these places. On the contrary, in the slightly disturbed areas, some companion speices displayed and biodiversity decreased slightly, but no significant change in community structure in these areas. The biuld of road is a heavy disturbance form, which led to increase of herb species and to decrease in vitality and regeneration capacity. 3. The intensity of tourism disturbance on plant depended on plant groups. Tourism interference significantly influenced species composition and diversity index of herb and bryophyte; it also significantly influenced community structure; the bryophyte was more sensitive to tourism disturbance. Our result indicated that the management in kernel spot of Jiuzhaigou is relatively reasonable, but not adequate. Tourism speed the degradation of the vegetation under woodland, the change of the species composition, the decreaing of the biodiversity and the expanding of the exotic sunloving plant populations. The contradiction between tourism and conserving biodiversity is increasing, so enforcing management, regenerating the vegetation under woodland and adjusting the exotic sunloving arid-tolerent plant populations is a pressing work to protect the Jiuzhaigou natural legacy.

沙蜥属(Phrynocephalus)的卵胎生类群主要分布在我国青藏高原,包括南疆沙蜥(P. forsythii)、西藏沙蜥(P. theobaldi)、红尾沙蜥(P. erythrurus)、贵德沙蜥(P. putjatia)和青海沙蜥(P. vlangalii)。其卵胎生生殖方式适应了高寒生境,与青藏高原隆升有关。纵观前人的研究,上述几种卵胎生沙蜥的分类、系统发育关系以及生物地理都还存在疑问。本文研究了分布在若尔盖湿地的青海沙蜥红原亚种(P. v hongyuanensis)以及分布在黄河上游其它地区青海沙蜥种组的地理分布格局,并探讨了其形成机制。 青海沙蜥在黄河上游主要分布于若尔盖湿地以及青海湖周边地区。若尔盖湿地青海沙蜥红原亚种的生境由于沼泽的形成被切割成不连续的斑块,通过遗传分析可以推测这种特殊生境对它们遗传结构的影响。其次,贵德沙蜥、青海沙蜥的青海湖周边各居群以及若尔盖湿地居群之间的系统地理格局还未见报道。因此本文以居群为单位,将它们作为一个复合体,通过系统地理研究,可以了解其种群遗传结构,据此分析相关的地质历史事件对其分布的影响。主要结果如下: 1. 若尔盖湿地青海沙蜥红原亚种的种群遗传结构: 共研究了三个地理单元(红原(HY)、辖曼(XM)、玛曲(MQ))的7个采集点的72个个体。所有ND4-tRNALeu序列比对得到785 bp的片断,定义了9种单倍型。结果显示总的核苷酸多样性较低,单倍型多样性较高。分子变异分析(AMOVA)显示3个单元间差异显著(P<0.01),遗传变异主要存在于地理单元间,占62.61%。除MQ单元,XM各居群与HY居群混杂在一起,单倍型网络图没有显示出单倍型和地理位置的对应关系。XM单元单倍型的不配对分布(Mismatch distribution)为明显左移的单峰,且Fu’s Fs test为负值,表明XM单元可能经历了近期种群扩张,有足够的时间积累单倍型的多态性,还不足以大幅提高核苷酸多样性,这是其单倍型多样性较高和核苷酸多样性较低的原因。MQ单元遗传多样性低而与其他单元显著分化,推测这与3万年前黄河在若尔盖玛曲之间贯通有关。近期沼泽的形成对XMb居群的隔离时间短,使得其遗传多样性低但还不足以形成大的遗传差异。无论黄河的贯通还是沼泽的形成其隔离形成的时间都不长,其作用改变了单倍型出现的频率,也出现了一些特有单倍型,但共享单倍型还广泛存在,还不足以使得不同居群之间形成较大的遗传距离。 2. 黄河上游青海沙蜥种组的分布格局与地史过程的关系: 黄河上游青海沙蜥种组包括贵德沙蜥、青海沙蜥指名亚种的青海湖周边各居群、青海沙蜥红原亚种若尔盖湿地居群、以及青海湖以西的部分居群(序列由Genbank下载获得),总计22个居群189个样品。所有ND4-tRNALeu序列比对得到703个位点,定义了39种单倍型。以南疆沙蜥为外群构建的贝叶斯树以及MP法构建的无根树,都分为A、B两大组。其中A包括若尔盖湿地居群以及玛多居群(A1)、青海湖以西的居群和兴海居群(A2)、西藏沙蜥;B包括青海湖以南的居群和天祝居群(B1)、青海湖以东北的居群(B2)。单倍型网络图分别对应了系统发育树上的各支。按照系统发育结果分组进行分子变异分析,得到组间变异占88.63%,各组间差异显著(P=0.000)。种群遗传结构分析得到,A1和B2可能经历了近期的种群扩张,前者扩张时间约为0.105-0.189 Ma B.P.(million years before present),后者为0.057-0.102 Ma B.P.,可能与末次间冰期的气候变暖有关。A2和B1对应的两个地理单元都具有较强的种群遗传结构,较为稳定。 青海沙蜥种组A、B两大支之间遗传距离大,分化明显,分化大约发生在4.29-2.38 Ma B.P.,推测青藏运动的A幕运动后复杂的地形变化可能是它们产生分化的原因。B1和B2分化大约发生在1.73-0.96 Ma B.P.,这与湟水流域构造运动发生的时间相符。在早、中更新世时期,B1支内部各居群可能有交流,中更新世末共和盆地出现的抬升以及河流溯源改道等事件可能是引起这支内部多个单倍型丢失的原因。A1、A2支的分化可能与倒数第三次冰期降临之后气候变冷、阿尼玛卿山的大冰帽有关。 The viviparous group of genus Phrynocephalus is mainly distributed in the Qinghai –Tibetan Plateau, including P. forsythii、P. theobaldi、P. erythrurus、P. putjatia and P. vlangalii. These species are adapted well to the cold clime there, and the origin of this group was the result of a vicariance event associated with the uplifting of the Qinghai -Tibetan Plateau. Although many works have been done, there are still several questions about classification、phylogenetic relationships and the biogeography of this group. The phylogeographic pattern of the P. vlangalii complex on the upper reaches of the Yellow River and the P. v. hongyuanensis in Zoige Wetland were studied in this thesis. On the upper reaches of the Yellow River, P. vlangalii complex are distributed in Zoige Wetland and the southeast and northeast region of Kuku-noor Lake. Because of the forming of the wetland in Zoige, the habitats for sand lizards are divided into many discontinuous ones, and it is necessary to analyze genetic structure in these unique habitats. The phylogeographic patter among P. putjatia、populations of P. vlangalii in the southeast region of Kuku-noor Lake and populations of P. vlangalii in Zoige Wetland hasn’t been studied yet, and the complicated geological events of the Plateau may play an important role in the populations’ diversity and species forming there. So these populations were gathered as a complex, and phylogeographic analysis were used to clarify these doubts. According to the two topics above, this thesis has two parts of results as follows: 1. Three geographic units of P. vlangalii hongyuanensis in Zoige Wetland were defined, and they were Xiaman (XM)、Hongyuan (HY) and Maqu (MQ). 785bp fragments of the mtDNA ND4-tRNAleu were determined from 72 samples and nine haplotypes were identified. As a whole, the nucleotide diversity was low,but the haplotype diversity was high. Analysis of molecular variance (AMOVA) showed that the three units were distinctly different(P<0.01),and 62.61% of the total genetic diversity was attributable to variation among units. There were 3 haplotypes shared among XM and HY,and no geographic clustering was observed except MQ from the TCS network. The results from the mismatch distribution analysis and Fu’s Fs test implied that there might be a recent population expansion in the XM unit, and this may be the reason why XM had a high haplotype diversity but a low nucleotide diversity. We estimate that the MQ and XMb have lower diversities because of some very recent geographic events, such as the formation of the Yellow river’s upriver and the Zoige Wetland. Although they are distinctly different, not enough time has passed for them to have diverged a great genetic distance. 2. 189 samples in 22 populations of P. vlangalii complex were collected, including P. putjatia、populations of P. vlangalii in the southeast and northeast region of Kuku-noor Lake、 populations of P. vlangalii in Zoige Wetland and the data from Genbank. 703bp ND4-tRNALeu sequences identified 39 haplotypes. P. forsythii was selected as outgroup, and both the Bayesian tree and the MP unrooted tree were divided into two groups(A、B). A included populations in Zoige Wetland and Xinghai(A1)、populations in the west of Kuku-noor Lake(A2)、P. theobaldi, and B included populations in the southeast of Kuku-noor Lake and Tianzhu(B1)、populations in the northeast of Kuku-noor Lake(B2). The haplotype network agreed with these groups. AMOVA showed that these five groups were distinctly different(P<0.01), and 88.63% of the total genetic diversity was attributable to variation among groups. There might be recent population expansion in A1 and A2, which corresponded to the dry climate of the last interglacial period. The expansion times were 0.189-0.105 Ma B.P. and 0.102-0.057 Ma B.P., respectively. A2 and B1 had strong genetic structure. The large genetic distance between A and B showed that they had been separated from each other for a long time(about 4.29-2.38 Ma B.P.), and it corresponded to the A phase of Qingzang Movement. The diversity between B1 and B2 at 1.73-0.96 Ma B.P. may be caused by the geological event in Huangshui valley. In early Pleistocene, populations in B1 may have gene flow because of geographic linkage, and later the uplift of the Plateau and the change of river route there made a few haplotypes lost. A1 and A2 were divided into two parts by A’nyemaqen Mountains at 0.66-0.37 Ma B.P., which maybe corresponded to glaciations at about 0.7 Ma B.P.

Inferring how the Pleistocene climate oscillations have repopulated the extant population structure of Chondrus crispus Stackh. in the North Atlantic Ocean is important both for our understanding of the glacial episode promoting diversification and for the conservation and development of marine organisms. C. crispus is an ecologically and commercially important red seaweed with broad distributions in the North Atlantic. Here, we employed both partial mtDNA Cox1 and nrDNA internal transcribed spacer region 2 (ITS2) sequences to explore the genetic structure of 17 C. crispus populations from this area. Twenty-eight and 30 haplotypes were inferred from these two markers, respectively. Analysis of molecular variance (AMOVA) and of the population statistic Theta(ST) not only revealed significant genetic structure within C. crispus populations but also detected significant levels of genetic subdivision among and within populations in the North Atlantic. On the basis of high haplotype diversity and the presence of endemic haplotypes, we postulate that C. crispus had survived in Pleistocene glacial refugia in the northeast Atlantic, such as the English Channel and the northwestern Iberian Peninsula. We also hypothesize that C. crispus from the English Channel refugium repopulated most of northeastern Europe and recolonized northeastern North America in the Late Pleistocene. The observed phylogeographic pattern of C. crispus populations is in agreement with a scenario in which severe Quaternary glaciations influenced the genetic structure of North Atlantic marine organisms with contiguous population expansion and locally restricted gene flow coupled with a transatlantic dispersal in the Late Pleistocene.

Classical or transferase-deficient galactosaemia is an inherited metabolic disorder caused by mutation in the human Galactose-1-phosphate uridyl transferase (GALT) gene. Of some 170 causative mutations reported, fewer than 10% are observed in more than one geographic region or ethnic group. To better understand the population history of the common GALT mutations, we have established a haplotyping system for the GALT locus incorporating eight single nucleotide polymorphisms and three short tandem repeat markers. We analysed haplotypes associated with the three most frequent GALT gene mutations, Q188R, K285N and Duarte-2 (D2), and estimated their age. Haplotype diversity, in conjunction with measures of genetic diversity and of linkage disequilibrium, indicated that Q188R and K285N are European mutations. The Q188R mutation arose in central Europe within the last 20 000 years, with its observed east-west cline of increasing relative allele frequency possibly being due to population expansion during the re-colonization of Europe by Homo sapiens in the Mesolithic age. K285N was found to be a younger mutation that originated in Eastern Europe and is probably more geographically restricted as it arose after all major European population expansions. The D2 variant was found to be an ancient mutation that originated before the expansion of Homo sapiens out of Africa. Mid to high latitude forest ecosystems have undergone several major compositional changes during the Holocene. The temporal and spatial patterns of these vegetation changes hold potential information to their causes and triggers. Here we test the hypothesis that the timing of vegetation change was synchronous on a sub-continental scale, which implies a common trigger or a step-like change in climate parameters. Pollen diagrams from selected European regions were statistically divided into assemblage zones and the temporal pattern of the zone boundaries analysed. The results show that the temporal pattern of vegetation change was significantly different from random. Times of change cluster around8.2, 4.8, 3.7, and 1.2 ka, while times of higher than average stability were found around 2.1 and 5.1 ka.Compositional changes linked to the expansion of Corylus avellana and Alnus glutinosa centre around 10.6 and 9.5 ka, respectively. A climatic trigger initiating these changes may have occurred 0.5 to 1 ka earlier, respectively. The synchronous expansion of C. avellana and A. glutinosa exemplify that dispersal is not necessarily followed by population expansion. The partly synchronous, partly random expansion of A. glutinosa in adjacent European regions exemplifies that sudden synchronous population expansions are not species specific traits but vary regionally.

Salmonella enterica serovar Agona has caused multiple food-borne outbreaks of gastroenteritis since it was first isolated in 1952. We analyzed the genomes of 73 isolates from global sources, comparing five distinct outbreaks with sporadic infections as well as food contamination and the environment. Agona consists of three lineages with minimal mutational diversity: only 846 single nucleotide polymorphisms (SNPs) have accumulated in the non-repetitive, core genome since Agona evolved in 1932 and subsequently underwent a major population expansion in the 1960s. Homologous recombination with other serovars of S. enterica imported 42 recombinational tracts (360 kb) in 5/143 nodes within the genealogy, which resulted in 3,164 additional SNPs. In contrast to this paucity of genetic diversity, Agona is highly diverse according to pulsed-field gel electrophoresis (PFGE), which is used to assign isolates to outbreaks. PFGE diversity reflects a highly dynamic accessory genome associated with the gain or loss (indels) of 51 bacteriophages, 10 plasmids, and 6 integrative conjugational elements (ICE/IMEs), but did not correlate uniquely with outbreaks. Unlike the core genome, indels occurred repeatedly in independent nodes (homoplasies), resulting in inaccurate PFGE genealogies. The accessory genome contained only few cargo genes relevant to infection, other than antibiotic resistance. Thus, most of the genetic diversity within this recently emerged pathogen reflects changes in the accessory genome, or is due to recombination, but these changes seemed to reflect neutral processes rather than Darwinian selection. Each outbreak was caused by an independent clade, without universal, outbreak-associated genomic features, and none of the variable genes in the pan-genome seemed to be associated with an ability to cause outbreaks. © 2013 Achtman et al

Quaternary climatic fluctuations have had profound effects on the phylogeographic structure of many species. Classically, species were thought to have become isolated in peninsular refugia, but there is limited evidence that large, non-polar species survived outside traditional refugial areas. We examined the phylogeographic structure of the red fox (Vulpes vulpes), a species that shows high ecological adaptability in the western Palaearctic region. We compared mitochondrial DNA sequences (cytochrome b and control region) from 399 modern and 31 ancient individuals from across Europe. Our objective was to test whether red foxes colonised the British Isles from mainland Europe in the late Pleistocene, or whether there is evidence that they persisted in the region through the Last Glacial Maximum. We found red foxes to show a high degree of phylogeographic structuring across Europe and, consistent with palaeontological and ancient DNA evidence, confirmed via phylogenetic indicators that red foxes were persistent in areas outside peninsular refugia during the last ice age. Bayesian analyses and tests of neutrality indicated population expansion. We conclude that there is evidence that red foxes from the British Isles derived from central European populations that became isolated after the closure of the landbridge with Europe.

The marsh deer is the largest neotropical cervid with morphological and ecological adaptations to wetlands and riparian habitats. Historically, this now endangered species occupied habitats along the major river basins in South America, ranging from southern Amazonia into northern Argentina to the Parana river delta. This particularly close association with wetlands makes marsh deer an excellent species for studying the effects of Pleistocene climatic changes on their demographic and phylogeographic patterns. We examined mitochondrial DNA variation in 127 marsh deer from 4 areas distributed throughout the Rio de]a Plata basin. We found 17 haplotypes in marsh deer from Brazil, Bolivia and Argentina that differed by 1-8 substitutions in a 601 bp fragment of mitochondrial control region sequence, and 486 bp of cytochrome b revealed only 3 variable sites that defined 4 haplotypes. Phylogeny and distribution of control region haplotypes suggest that populations close to the Pantanal area in central Brazil underwent a rapid population expansion and that this occurred approximately 28,000-25,000 years BP. Paleoclimatic data from this period suggests that there was a dramatic increase for precipitation in the medium latitudes in South America and these conditions may have fostered marsh deer's population growth.

Four species of green lacewings occur in Brazil, of which Chrysoperla externa (Hagen) (Neuroptera: Chrysopidae) exhibits the widest geographical distribution. Chrysoperla externa is a predatory insect that is potentially useful as a biological control agent of agricultural pests. Studies on the genetic diversity of lacewing populations are essential to reduce the environmental and economic harm that may be caused by organisms with a low ability to adapt to the adverse and/or different environmental conditions to which they are exposed. We used the cytochrome oxidase I mitochondrial gene as a molecular marker to investigate the genetic diversity of green lacewing species collected from native and agroecosystem environments. Populations derived from native areas showed higher rates of genetic variability compared to populations from agroecosystems. Demographic changes in the form of population expansion were observed in agroecosystems, whereas populations in the native environment appeared stable over time. A statistical analysis showed significant genetic structure between each of the sampled groups, combined with its complete absence within each group, corroborating each group's identity. We infer that the loss of variability exhibited by populations from the agroecosystems is the result of genetic drift by means of the founder effect, a similar effect that has been observed in other introduced populations. Agroecosystems might therefore function as exotic areas for green lacewings, even when these areas are within the normal range of the species. © 2012 Sociedade Entomológica do Brasil.

Insect pest phylogeography might be shaped both by biogeographic events and by human influence. Here, we conducted an approximate Bayesian computation (ABC) analysis to investigate the phylogeography of the New World screwworm fly, Cochliomyia hominivorax, with the aim of understanding its population history and its order and time of divergence. Our ABC analysis supports that populations spread from North to South in the Americas, in at least two different moments. The first split occurred between the North/Central American and South American populations in the end of the Last Glacial Maximum (15,300-19,000 YBP). The second split occurred between the North and South Amazonian populations in the transition between the Pleistocene and the Holocene eras (9,100-11,000 YBP). The species also experienced population expansion. Phylogenetic analysis likewise suggests this north to south colonization and Maxent models suggest an increase in the number of suitable areas in South America from the past to present. We found that the phylogeographic patterns observed in C. hominivorax cannot be explained only by climatic oscillations and can be connected to host population histories. Interestingly we found these patterns are very coincident with general patterns of ancient human movements in the Americas, suggesting that humans might have played a crucial role in shaping the distribution and population structure of this insect pest. This work presents the first hypothesis test regarding the processes that shaped the current phylogeographic structure of C. hominivorax and represents an alternate perspective on investigating the problem of insect pests. © 2013 Fresia et al.
