Sapucaia is a tree species originating from the Brazilian Amazon and is widely distributed in Brazil, especially in the mid-north region (Piauí and Maranhão states). Its seeds are rich in calories and proteins, and possess great potential for commercialization. Little is known about the genetic variability in the germplasm of most Lecythis species.

Prosopis rubriflora and Prosopis ruscifolia are important species in the Chaquenian regions of Brazil. Because of the restriction and frequency of their physiognomy, they are excellent models for conservation genetics studies. The use of microsatellite markers (Simple Sequence Repeats, SSRs) has become increasingly important in recent years and has proven to be a powerful tool for both ecological and molecular studies. In this study, we present the development and characterization of 10 new markers for P. rubriflora and 13 new markers for P. ruscifolia. The genotyping was performed using 40 P. rubriflora samples and 48 P. ruscifolia samples from the Chaquenian remnants in Brazil. The polymorphism information content (PIC) of the P. rubriflora markers ranged from 0.073 to 0.791, and no null alleles or deviation from Hardy-Weinberg equilibrium (HW) were detected. The PIC values for the P. ruscifolia markers ranged from 0.289 to 0.883, but a departure from HW and null alleles were detected for certain loci; however, this departure may have resulted from anthropic activities, such as the presence of livestock, which is very common in the remnant areas. In this study, we describe novel SSR polymorphic markers that may be helpful in future genetic studies of P. rubriflora and P. ruscifolia.

Hevea brasiliensis (Willd. Ex Adr. Juss.) Muell.-Arg. is the primary source of natural rubber that is native to the Amazon rainforest. The singular properties of natural rubber make it superior to and competitive with synthetic rubber for use in several applications. Here, we performed RNA sequencing (RNA-seq) of H. brasiliensis bark on the Illumina GAIIx platform, which generated 179,326,804 raw reads on the Illumina GAIIx platform. A total of 50,384 contigs that were over 400 bp in size were obtained and subjected to further analyses. A similarity search against the non-redundant (nr) protein database returned 32,018 (63%) positive BLASTx hits. The transcriptome analysis was annotated using the clusters of orthologous groups (COG), gene ontology (GO), Kyoto Encyclopedia of Genes and Genomes (KEGG), and Pfam databases. A search for putative molecular marker was performed to identify simple sequence repeats (SSRs) and single nucleotide polymorphisms (SNPs). In total, 17,927 SSRs and 404,114 SNPs were detected. Finally, we selected sequences that were identified as belonging to the mevalonate (MVA) and 2-C-methyl-D-erythritol 4-phosphate (MEP) pathways, which are involved in rubber biosynthesis, to validate the SNP markers. A total of 78 SNPs were validated in 36 genotypes of H. brasiliensis. This new dataset represents a powerful information source for rubber tree bark genes and will be an important tool for the development of microsatellites and SNP markers for use in future genetic analyses such as genetic linkage mapping, quantitative trait loci identification, investigations of linkage disequilibrium and marker-assisted selection.

• We developed the first microsatellites for Passiflora setacea and characterized new sets of markers for P. edulis and P. cincinnata, enabling further genetic diversity studies to support the conservation and breeding of passion fruit species. • We developed 69 microsatellite markers and, in conjunction with assessments of cross-amplification using primers available from the literature, present 43 new polymorphic microsatellite loci for three species of Passiflora. The mean number of alleles per locus was 3.1, and the mean values of the expected and observed levels of heterozygosity were 0.406 and 0.322, respectively. • These microsatellite markers will be valuable tools for investigating the genetic diversity and population structure of wild and commercial species of passion fruit (Passiflora spp.) and may be useful for developing conservation and improvement strategies by contributing to the understanding of the mating system and hybridization within the genus.

Various molecular systems are available for epidemiological, genetic, evolutionary, taxonomic and systematic studies of innumerable fungal infections, especially those caused by the opportunistic pathogen C. albicans. A total of 75 independent oral isolates were selected in order to compare Multilocus Enzyme Electrophoresis (MLEE), Electrophoretic Karyotyping (EK) and Microsatellite Markers (Simple Sequence Repeats - SSRs), in their abilities to differentiate and group C. albicans isolates (discriminatory power), and also, to evaluate the concordance and similarity of the groups of strains determined by cluster analysis for each fingerprinting method. Isoenzyme typing was performed using eleven enzyme systems: Adh, Sdh, M1p, Mdh, Idh, Gdh, G6pdh, Asd, Cat, Po, and Lap (data previously published). The EK method consisted of chromosomal DNA separation by pulsed-field gel electrophoresis using a CHEF system. The microsatellite markers were investigated by PCR using three polymorphic loci: EF3, CDC3, and HIS3. Dendrograms were generated by the SAHN method and UPGMA algorithm based on similarity matrices (S(SM)). The discriminatory power of the three methods was over 95%, however a paired analysis among them showed a parity of 19.7-22.4% in the identification of strains. Weak correlation was also observed among the genetic similarity matrices (S(SM)(MLEE) x S(SM)(EK) x S(SM)(SSRs)). Clustering analyses showed a mean of 9 +/- 12.4 isolates per cluster (3.8 +/- 8 isolates/taxon) for MLEE, 6.2 +/- 4.9 isolates per cluster (4 +/- 4.5 isolates/taxon) for SSRs, and 4.1 +/- 2.3 isolates per cluster (2.6 +/- 2.3 isolates/taxon) for EK. A total of 45 (13%), 39(11.2%), 5 (1.4%) and 3 (0.9%) clusters pairs from 347 showed similarity (Si) of 0.1-10%, 10.1-20%, 20.1-30% and 30.1-40%, respectively. Clinical and molecular epidemiological correlation involving the opportunistic pathogen C. albicans may be attributed dependently of each method of genotyping (i.e., MLEE, EK, and SSRs) supplemented with similarity and grouping analysis. Therefore, the use of genotyping systems that give results which offer minimum disparity, or the combination of the results of these systems, can provide greater security and consistency in the determination of strains and their genetic relationships. Microsatellite-containing sequences were isolated from enriched genomic libraries of taro (Colocasia esculenta (L.) Schott). The sequencing of 269 clones yielded 77 inserts containing repeat motifs. The majority of these (81.7%) were dinucleotide or trinucleotide repeats. The GT/CA repeat motif was the most common, accounting for 42% of all repeat types. From a total of 43 primer pairs designed, 41 produced markers within the expected size range. Sixteen (39%) were polymorphic when screened against a restricted set of taro genotypes from Southeast Asia and Oceania, with an average of 3.2 alleles detected on each locus. These markers represent a useful resource for taro germplasm management, genome mapping, and marker-assisted selection.

Apesar dos benefícios econômicos dos agrotóxicos para a agricultura, os efeitos negativos à saúde humana e ao meio ambiente são questionados. Dentre os agroquímicos que são usados na agricultura, destacam-se os fungicidas, que são utilizados em grande quantidade nas lavouras para controle de doenças. Com intuito de verificar os danos ocasionados por esses compostos, diversos métodos de avaliação têm sido utilizados na análise de toxicidade e mutagenicidade dos agrotóxicos. As análises macroscópicas (germinação e crescimento radicular) e microscópicas (índice mitótico, aberrações cromossômicas e nucleares) são importantes na determinação da toxicidade de compostos lançados ao meio ambiente, porque permite averiguar danos na germinação, no desenvolvimento da plântula e no ciclo celular. No entanto, para melhor compreensão dos mecanismos moleculares da mutação e de seus efeitos sobre a população exposta à contaminação ambiental, os marcadores moleculares oferecem perspectivas, por medir o efeito direto da exposição sobre o DNA. O objetivo do trabalho foi avaliar o potencial tóxico dos fungicidas por análises macroscópicas, microscópicas e moleculares em Allium cepa. Os resultados indicam redução nos parâmetros de germinação, crescimento radicular e índice mitótico nas maiores concentrações para os princípios ativos difenoconazol, tebuconazol, procimidona e iprodiona, quando comparados ao controle negativo, mostrando que os princípios apresentaram efeito genotóxico, citotóxico, fitotóxico para as raízes de Allium cepa pela alta frequência de aberrações cromossômicas, nucleares e redução do índice mitótico. Os resultados moleculares indicaram mudança no perfil de amplificação dos primers SSR (Sequência Simples Repetitiva) e o ISSR (Inter Sequência Simples Repetitiva), após a exposição do Allium cepa aos princípios ativos, incluindo alterações na perda, ganho e mudança na intensidade de banda. A perda e o ganho de bandas aconteceram à medida que aumentou a concentração dos princípios ativos. O método de agrupamento e as distâncias e dissimilaridades mostraram relação de dose-dependência, pois conseguiu separar as maiores concentrações do controle negativo para os princípios ativos no ISSR e SSR, com exceção dos princípios procimidona e iprodiona no SSR. Esses dados indicam que possui relação entre as análises utilizadas, sendo indicadores confiáveis para detectar alterações por substâncias químicas. Os marcadores moleculares ISSR e SSR são ferramentas eficientes em avaliar alterações ocasionadas no DNA por fungicidas podendo ser utilizada em estudos de toxicidade.

Leishmania infantum (syn. Leishmania chagasi) is the etiological agent of visceral leishmaniasis (VL) in Brazil. The epidemiology of VL is poorly understood. Therefore, a more detailed molecular characterization at an intraspecific level is certainly needed. Herein, three independent molecular methods, multilocus microsatellite typing (MLMT), random amplification of polymorphic DNA (RAPD) and simple sequence repeats-polymerase chain reaction (SSR-PCR), were used to evaluate the genetic diversity of 53 L. infantum isolates from five different endemic areas in Brazil. Population structures were inferred by distance-based and Bayesian-based approaches. Eighteen very similar genotypes were detected by MLMT, most of them differed in only one locus and no correlation was found between MLMT profiles, geographical origin or the estimated population structure. However, complex profiles composed of 182 bands obtained by both RAPD and SSR-PCR assays gave different results. Unweighted pair group method with arithmetic mean trees built from these data revealed a high degree of homogeneity within isolates of L. infantum. Interestingly, despite this genetic homogeneity, most of the isolates clustered according to their geographical origin.

For many applications in population genetics, codominant simple sequence repeats (SSRs) may have substantial advantages over dominant anonymous markers such as amplified fragment length polymorphisms (AFLPs). In high polyploids, however, allele dosage of SSRs cannot easily be determined and alleles are not easily attributable to potentially diploidized loci. Here, we argue that SSRs may nonetheless be better than AFLPs for polyploid taxa if they are analyzed as effectively dominant markers because they are more reliable and more precise. We describe the transfer of SSRs developed for diploid Mercurialis huetii to the clonal dioecious M. perennis. Primers were tested on a set of 54 male and female plants from natural decaploid populations. Eight of 65 tested loci produced polymorphic fragments. Binary profiles from 4 different scoring routines were used to define multilocus lineages (MLLs). Allowing for fragment differences within 1 MLL, all analyses revealed the same 14 MLLs without conflicting with merigenet, sex, or plot assignment. For semiautomatic scoring, a combination of as few as 2 of the 4 most polymorphic loci resulted in unambiguous discrimination of clones. Our study demonstrates that microsatellite fingerprinting of polyploid plants is a cost efficient and reliable alternative to AFLPs, not least because fewer loci are required than for diploids.

The objective of this work was to characterize the grape germplasm in Santa Catarina, Brazil, using microsatellite DNA markers (simple sequence repeats - SSR). The DNA samples were collected from leaves and shoots of accessions of public and private collections from the counties Urussanga, Nova Trento, Rodeio, São Joaquim, Campos Novos, Videira, and Água Doce. Ten SSR loci (VVS2, VVMD5, VVMD7, VVMD27, VrZAG62, VrZAG79, VVMD25, VVMD28, VVMD31, and VVMD32) were analysed by capillary electrophoresis. Molecular profiling was conducted for 190 grapevines (European, American, and hybrids), and 67 genotypes were obtained. The data were compared with each other and with those from the literature and from online databases, in order to identify varieties and discover cases of synonymy and homonymy. Forty molecular profiles corresponded to known varieties, while 27 genotypes were described for the first time. The existence of typical germplasm composed mainly of American and hybrid varieties is an important finding for local viticulture. Applications of the results rely on quality control and certification at the nursery level. Increasing precision in the characterization of grapevine genotypes may help breeding programs.

The objective of the present work was to characterize banana accessions from the Germplasm Bank at Embrapa Mandioca e Fruticultura Tropical (Brazil), using agronomical, physical and physicochemical characteristics of fruit and simple sequence repeats (SSR) markers. Twenty-six accessions were analyzed, in which high genetic variability was found, especially for the agronomical characters number of fruit and weight of bunch. Accessions with high contents of carotenoids (diploid 'Jaran'), polyphenols (triploid 'Caipira' and tetraploid 'Teparod') and vitamin C (diploid 'Tuugia' and an unknown triploid AAA) in the fruit were identified. Thirteen microsatellite primers revealed an average of 7.23 alleles, which showed high variability. A dendrogram was prepared using the Gower algorithm for the distance matrices obtained from the agronomical, physical and physicolchemical analysis of fruit and SSR markers. Adopting the average genetic divergence as the cut-off point, three clusters were found: G1, formed by the diploids 'Jaran', 028003-01 and M-48; G2, by the diploids 'Malbut' and 'Ido 110'; and G3, by 21 tri-and tetraploid accessions, including one diploid, 'Tuugia'. The triploids with the B genome 'Thap Maeo', 'Walha', 'Pacha Nadan' and 'Champa Madras' were grouped in G2. Results from this work can be used for breeding hybrids with good agronomical traits and fruit quality.

The objective of this work was to estimate the genetic diversity of improved banana diploids using data from quantitative analysis and from simple sequence repeats (SSR) marker, simultaneously. The experiment was carried out with 33 diploids, in an augmented block design with 30 regular treatments and three common ones. Eighteen agronomic characteristics and 20 SSR primers were used. The agronomic characteristics and the SSR were analyzed simultaneously by the Ward-MLM, cluster, and IML procedures. The Ward clustering method considered the combined matrix obtained by the Gower algorithm. The Ward-MLM procedure identified three ideal groups (G1, G2, and G3) based on pseudo-F and pseudo-t² statistics. The dendrogram showed relative similarity between the G1 genotypes, justified by genealogy. In G2, 'Calcutta 4' appears in 62% of the genealogies. Similar behavior was observed in G3, in which the 028003-01 diploid is the male parent of the 086079-10 and 042079-06 genotypes. The method with canonical variables had greater discriminatory power than Ward-MLM. Although reduced, the genetic variability available is sufficient to be used in the development of new hybrids.

O objetivo deste trabalho foi identificar, por meio da análise de mapeamento associativo, os marcadores moleculares relacionados à produtividade do arroz de terras altas e aos seus caracteres componentes. Foram usadas 113 linhagens e cultivares de arroz de terras altas, da Coleção Nuclear de Arroz da Embrapa, com reduzido vínculo genético entre si. Os seguintes caracteres componentes da produtividade foram avaliados: número de panículas por metro, número de grãos por panícula e peso de 100 grãos. Dos 115 marcadores utilizados, 25 (21,7%) associaram-se significativamente a um ou mais caracteres. Entre os 29 SSR ("simple sequence repeats") colocalizados em QTL ("quantitative trait loci") de produtividade de arroz, 12 foram associados aos caracteres avaliados e considerados como candidatos para uso na seleção assistida por marcadores. Os marcadores NP914540, Q6ZGD1 e Q69JE3, associados ao número de grãos por panícula, ainda não foram anotados no arroz e podem constituir o ponto de partida para estudos de genômica funcional. Entre os marcadores derivados de sequências transcritas, NP914526 e NP914533 destacam-se por pertencer a rotas metabólicas relacionadas ao aumento do potencial produtivo de arroz.

Diversidade genética de 20 clones de 'Prata-Anã Gorutuba', quatro clones de 'Prata-Rio', quatro clones de 'Prata-Catarina' e as cultivares Caipira, Thap Maeo, Tropical, Maçã e Prata-Anã Comum foi avaliada por meio de marcadores moleculares Simple Sequence Repeats. De um total de 19 pares de primers SSRs utilizados, 57,8% deles amplificaram bandas polimórficas e distintas, 26,3% não produziram produtos específicos e 15,7% apresentaram falhas na amplificação de alguns indivíduos. O dendrograma indicou a formação de dois grupos. O primeiro grupo com a cultivar triploide Caipira, genoma exclusivamente A; enquanto o segundo (formado por sete subgrupos) agrupou todas as cultivares resultantes da hibridação natural ou artificial entre Musa acuminata e M. balbisiana, o subgrupo II, Tropical (AAAB) e o subgrupo III, Maçã (AAB). Os subgrupos IV, V, VI e VII foram formados, respectivamente, por: 'Prata-Catarina' clones 1 e 2; 'Prata-Rio' clones 1 e 2; 'Prata-Catarina' clone 3; 'Prata-Gorutuba' clones 12 e 17, 'Prata-Catarina' clone 4, 'Prata-Rio' clone 4, 'Thap Maeo' e 'Prata-Anã'. O subgrupo VIII foi formado exclusivamente pelos clones de' Prata-Anã Gorutuba'. Os resultados indicam a eficiência dos marcadores microssatélites na discriminação e na caracterização dos clones da 'Prata-Anã Gorutuba' da cultivar Prata-Anã.

Apesar de existirem marcadores moleculares mais específicos, os marcadores microssatélites apresentam grande potencialidade de utilização na área de plantas daninhas devido à sua crescente disponibilização em outras espécies e à qualidade das informações proporcionadas. O uso convencional dos marcadores moleculares microssatélites demanda grande quantidade de trabalho e recursos financeiros. O objetivo deste trabalho foi descrever a técnica da cauda fluorescente como forma de otimização da utilização de marcadores moleculares microssatélites, utilizando como exemplo um estudo de identificação de híbridos entre arroz-vermelho e cultivado. Foram utilizadas como modelo plantas de arroz cultivado, arroz-vermelho e o híbrido originado do cruzamento artificial dessas plantas. A técnica da cauda fluorescente consiste na síntese do iniciador forward com a sequência desejada e a adição da sequência de um iniciador universal, que corresponde à chamada cauda. A detecção da amplificação é realizada em equipamento de eletroforese capilar automatizada, através da utilização de um iniciador universal sintetizado com fluoróforo. O sistema desenvolvido foi eficiente na identificação da hibridização entre arroz cultivado e vermelho e apresenta viabilidade de utilização, por exemplo, em estudos de fluxo gênico da resistência a herbicidas e de caracteres relacionados à adaptação diferencial entre essas plantas. A técnica da cauda fluorescente possibilitou o uso de diversos marcadores moleculares a partir de um único marcador fluorescente e viabilizou a realização das análises em multiplex. O aumento da disponibilidade e do conhecimento de técnicas moleculares pode proporcionar melhor elucidação em vários estudos relacionados a espécies de plantas daninhas que possuem pouca disponibilidade de marcadores moleculares específicos.
