Surface initiated polymerization (SIP) has become an attractive method for tailoring physical and chemical properties of surfaces for a broad range of applications. Most of those application relied on the merit of a high density coating. In this study we explored a long overlooked field of SIP. SIP from substrates of low initiator density. We combined ellipsometry with AFM to investigate the effect of initiatior density and polymerization time on the morphology of polymer coatings. In addition, we carefully adjusted the nanoscale separation of polymer chains to achieve a balance between nonfouling and immobilization capacities. We further tested the performance of those coating on various biosensors, such as quartz crystal microbalance, surface plasmon resonance, and protein microarrays. The optimized matrices enhanced the performance of those biosensors. This report shall encourage researches to explore new frontiers in SIP that go beyond polymer brushes.

An increased incidence of Clostridium difficile infection (CDI) is associated with the emergence of epidemic strains characterised by high genetic diversity. Among the factors that may have a role in CDI there is a family of 29 paralogs, the cell wall proteins (CWPs), which compose the outer layer of the bacterial cell and are likely to be involved in colonisation. Previous studies have shown that 12 of the29 cwp genes are clustered in the same region, named after slpA (cwp1) the slpA locus, whereas the remaining 17 paralogs are distributed throughout the genome. The variability of 14 of these 17 cwp paralogs was determined in 40 C. difficile clinical isolates belonging to six of the currently prevailing PCR ribotypes. Based on sequence conservation, these cwp genes were divided into two groups, one comprising cwp loci having highly conserved sequences in all isolates, and the other 5 loci showing low genetic conservation between isolates of the same PCR ribotype as well as between different PCR ribotypes. Three conserved CWPs, Cwp16, Cwp18 and Cwp25, and two variable ones, Cwp26 and Cwp27, were characterised further by Western blot analysis of total cell extracts or S-layer preparations of the C. difficile clinical isolates. Expression of genetically invariable CWPs is well conserved in all isolates, while genetically variable CWPs are not always expressed at comparable levels even in strains containing identical sequences but belonging to different PCR ribotypes. In addition, we chose to analyse the immune response obtained in a protection experiment, carried out in hamsters, using a protein microarray approach to study the in vivo expression and the immunoreactivity of several surface proteins, including 18 Cwps.

Das Glaukom stellt eine heterogene Gruppe von okularen Erkrankungen dar, deren Pathogenese sich durch einen langsamen, progradienten Untergang von retinalen Ganglienzellen und ihren Axonen auszeichnet. rnIn den letzten Jahren wurde im Kontext der Glaukompathogenese verstärkt die Beteiligung autoreaktiver Antikörper diskutiert. Ein Schwerpunkt dieser Arbeit bestand in dem Vergleich solcher Autoantikörper-Reaktionen in den Serum- und Kammerwasserproben einzelner Glaukompatienten. Hierdurch sollte geklärt werden, inwieweit die Immunreaktivitäten dieser beiden Körperflüssigkeiten miteinander übereinstimmen und ob sich Hinweise auf eine lokale Antikörperproduktion im immunprivilegierten Auge finden lassen. Mittels eines etablierten Protein-Microarray-Verfahrens wurden die Immunreaktionen gegen 40 verschiedene Antigene, wie z.B. Hitzeschock-Proteine oder neuronale Strukturproteine, untersucht. Die Ergebnisse zeigten, dass die detektierten Autoantikörper-Reaktionen gegen mehr als 80% der untersuchten Antigene in beiden Körperflüssigkeiten miteinander übereinstimmen. Verdeutlicht wird hierdurch, dass die Antikörper-basierenden immunologischen Vorgänge im Auge bzw. Kammerwasser, trotz dessen Abschottung vom Blutkreislauf durch die Blut-Retina-Schranke, denen des Serums stark ähneln. Nur vereinzelt lassen sich Hinweise auf eine lokale Antikörperproduktion im Auge finden, wodurch die Bedeutung der detektierten Serumantikörper-Reaktionen für die Glaukomerkrankung belegt wird. rnEin weiterer Schwerpunkt der Arbeit lag auf der Detektion möglicher veränderter Proteinexpressionen in den Retinae und Serumproben von Glaukompatienten, die potentiell zu den neurodegenerativen Prozessen der Glaukompathogenese beitragen. Um die Analyse spezifischer Proteinexpressionen zu ermöglichen, wurde das Verfahren des Antikörper-Microarrays etabliert und auf die Fragestellung angewendet. Untersucht wurden hierbei vor allem die Abundanzen von Komplementproteinen, Zytokinen und Hitzeschock-Proteinen, aber auch die von verschiedenen neuronalen Strukturproteinen. Als Probenmaterial dienten Serum- und Retinaproben von Glaukompatienten, die vergleichend denen von gesunden Probanden gegenübergestellt wurden. Die Analyse erbrachte die Erkenntnis, dass neben der verstärkten Expression von Komplementproteinen in der Retina (z.B. C3, C6) auch im Serum der Glaukompatienten eine erhöhte Konzentration dieser Proteine vorliegt, die im Rahmen der Glaukomerkrankung möglicherweise ebenfalls eine Rolle spielen. Ähnliches konnte für verschiedene Zytokine, wie z.B. TNF-α, IFN-γ oder IL1-β beobachtet werden, die in den untersuchten Retinae von Glaukomprobanden, teilweise auch in den Serumproben der Patienten, in verstärktem Maße detektiert werden konnten. Die erhöhte Produktion von Zytokinen in der Retina ist wahrscheinlich auf die Aktivierung von Gliazellen zurückzuführen, ein Ereignis für das in dieser Arbeit zahlreiche Hinweise gefunden werden konnten. Die Gliaaktivierung wird vermutlich durch apoptotische Prozesse in der Retina ausgelöst, eventuell aber auch durch eine erfolgte Komplementaktivierung. Darüber hinaus konnten mittels eines massenspektrometrischen Verfahrens weitere Expressionsunterschiede verschiedener retinaler Proteine bei Glaukompatienten festgestellt werden. Diese Veränderungen, wie z.B. geminderte Mengen von ROS-eliminierenden Proteinen, wie der Superoxid Dismutase und Peroxiredoxin-2, begünstigen bzw. verstärken sehr wahrscheinlich die neurodegenerativen Prozesse in der Retina von GlaukompatientenrnInwieweit die untersuchten Faktoren kausativ an den neurodegenerativen Prozessen beteiligt sind, bleibt ungeklärt, jedoch untermauert deren Vielzahl die Notwendigkeit, die Ursache der Glaukomerkrankung als komplexe Interaktion und Wechselwirkung verschiedener Komponenten zu betrachten und nicht als einen einzelnen fehlgesteuerten Mechanismus.rn

Nella presente tesi indaghiamo la potenzialità di LCM e Reverse Phase Protein microarray negli studi clinici. Si analizza la possibilità di creare una bio banca con line cellular primarie, al fine di conseguire drug test di sensibilità prima di decidere il trattamento da somministrare ai singoli pazienti. Sono stati ottenuti profili proteomici da biopsie pre e post terapia. I risultati dimostrano che questa piattaforma mostra il meccanismo di resistenza acquisito durante la terapia biologica. Questo ci ha portato ad analizzare una possibile stratificazione per pazienti con mCRC . I dati hanno rivelato distinti pathway di attivazione tra metastasi resecabile e non resecabili. I risultati mostrano inoltre due potenziali bersagli farmacologici. Ma la valutazione dell'intero tumore tramite singole biopsie sembra essere un problema a causa dell’eterogeneità intratumorale a livello genomico. Abbiamo indagato questo problema a livello dell'architettura del segnale in campioni di mCRC e ccRCC . I risultati indicano una somiglianza complessiva nei profili proteomici all'interno dello stesso tumore. Considerando che una singola biopsia è rappresentativa di un intera lesione , abbiamo studiato la possibilità di creare linee di cellule primarie, per valutare il profilo molecolare di ogni paziente. Fino ad oggi non c'era un protocollo per creare linee cellulari immortalizzate senza alcuna variazione genetica . abbiamo cosiderato, però, l'approccio innovativo delle CRCs. Ad oggi , non è ancora chiaro se tali cellule mimino il profilo dei tessuti oppure I passaggi in vitro modifichino i loro pathways . Sulla base di un modello di topo , i nostri dati mostrano un profilo di proteomica simile tra le linee di cellule e tessuti di topo LCM. In conclusione, i nostri dati dimostrano l'utilità della piattaforma LCM / RPPA nella sperimentazione clinica e la possibilità di creare una bio - banca di linee cellulari primarie, per migliorare la decisione del trattamento.

Breast cancer (BC) is the most often diagnosed cancer entity of women worldwide. No molecular biomarkers are usable in the clinical routine for the early detection of BC. Proteomics is one of the dynamic tools for the successful examination of changes on the protein level. In this thesis different proteomics-based investigations were performed for the detection of protein and autoantibody biomarkers in serum samples of BC and healthy (CTRL) subjects. First, protein levels of candidates from previous profiling studies were investigated via antibody-microarray platform. Three proteins were found in distinct levels in both groups: secretoglobin family 1D member 1, alpha-2 macroglobulin and inter-alpha-trypsin inhibitor heavy chain family member 4. The second part was dedicated to the de novo exploration of potentially immunogenic tumor antigens (TA’s) with immunoprecipitation and Western immunoblotting followed by identification over mass spectrometry. Autoantibody levels were verified in individual serum profiling via the protein microarray platform. Two autoantibody’ cohorts (anti-Histone 2B and anti-Recoverin) were found in different levels in both groups. The findings of this PhD thesis underline deregulated serum protein and autoantibody levels in the presence of BC. Further investigations are needed to confirm the results in an independent study population.

A new betacoronavirus-Middle East respiratory syndrome coronavirus (MERS-CoV)-has been identified in patients with severe acute respiratory infection. Although related viruses infect bats, molecular clock analyses have been unable to identify direct ancestors of MERS-CoV. Anecdotal exposure histories suggest that patients had been in contact with dromedary camels or goats. We investigated possible animal reservoirs of MERS-CoV by assessing specific serum antibodies in livestock. METHODS: We took sera from animals in the Middle East (Oman) and from elsewhere (Spain, Netherlands, Chile). Cattle (n=80), sheep (n=40), goats (n=40), dromedary camels (n=155), and various other camelid species (n=34) were tested for specific serum IgG by protein microarray using the receptor-binding S1 subunits of spike proteins of MERS-CoV, severe acute respiratory syndrome coronavirus, and human coronavirus OC43. Results were confirmed by virus neutralisation tests for MERS-CoV and bovine coronavirus. FINDINGS: 50 of 50 (100%) sera from Omani camels and 15 of 105 (14%) from Spanish camels had protein-specific antibodies against MERS-CoV spike. Sera from European sheep, goats, cattle, and other camelids had no such antibodies. MERS-CoV neutralising antibody titres varied between 1/320 and 1/2560 for the Omani camel sera and between 1/20 and 1/320 for the Spanish camel sera. There was no evidence for cross-neutralisation by bovine coronavirus antibodies. INTERPRETATION: MERS-CoV or a related virus has infected camel populations. Both titres and seroprevalences in sera from different locations in Oman suggest widespread infection. A protein microarray hybridisation system has been implemented by employing patterned hydrophobic thin films on hydrophilic substrates as a means of confinement for aqueous samples. This approach has the ability to handle, and keep separate, small sample volumes of just a few microlitres. In addition, the system is more straightforward to use than the existing multi-well gasket solution. The paper describes the fabrication method and the system is demonstrated for a model protein microarray assay. © 2011 American Institute of Physics.

BACKGROUND: Acetylcholinesterase (AChE) is an important metabolic enzyme of schistosomes present in the musculature and on the surface of the blood stage where it has been implicated in the modulation of glucose scavenging from mammalian host blood. As both a target for the antischistosomal drug metrifonate and as a potential vaccine candidate, AChE has been characterised in the schistosome species Schistosoma mansoni, S. haematobium and S. bovis, but not in S. japonicum. Recently, using a schistosome protein microarray, a predicted S. japonicum acetylcholinesterase precursor was significantly targeted by protective IgG1 immune responses in S. haematobium-exposed individuals that had acquired drug-induced resistance to schistosomiasis after praziquantel treatment.

RESULTS: We report the full-length cDNA sequence and describe phylogenetic and molecular structural analysis to facilitate understanding of the biological function of AChE (SjAChE) in S. japonicum. The protein has high sequence identity (88 %) with the AChEs in S. mansoni, S. haematobium and S. bovis and has 25 % sequence similarity with human AChE, suggestive of a highly specialised role for the enzyme in both parasite and host. We immunolocalized SjAChE and demonstrated its presence on the surface of adult worms and schistosomula, as well as its lower expression in parenchymal regions. The relatively abundance of AChE activity (90 %) present on the surface of adult S. japonicum when compared with that reported in other schistosomes suggests SjAChE may be a more effective drug or immunological target against this species. We also demonstrate that the classical inhibitor of AChE, BW285c51, inhibited AChE activity in tegumental extracts of paired worms, single males and single females by 59, 22 and 50 %, respectively, after 24 h incubation with 200 μM BW284c51.

CONCLUSIONS: These results build on previous studies in other schistosome species indicating major differences in the enzyme between parasite and mammalian host, and provide further support for the design of an anti-schistosome intervention targeting AChE.

Infection with Schistosoma japonicum causes high levels of pathology that is predominantly determined by the cellular and humoral response of the host. However, the specific antibody response that arises during the development of disease is largely undescribed in Asian schistosomiasis-endemic populations. A schistosome protein microarray was used to compare the antibody profiles of subjects with acute infection, with early or advanced disease associated with severe pathology, with chronic infection, and subjects exposed but stool negative for S. japonicum eggs to the antibody profiles of nonexposed controls. Twenty-five immunodominant antigens were identified, including vaccine candidates, tetraspanin-related proteins, transporter molecules, and unannotated proteins. Additionally, individuals with severe pathology had a limited specific antibody response, suggesting that individuals with mild disease may use a broad and strong antibody response, particularly against surface-exposed proteins, to control pathology and/or infection. Our study has identified specific antigens that can discriminate between S. japonicum-exposed groups with different pathologies and may also allow the host to control disease pathology and provide resistance to parasite infection.

The schistosome blood flukes are some of the largest global causes of parasitic morbidity. Further study of the specific antibody response during schistosomiasis may yield the vaccines and diagnostics needed to combat this disease. Therefore, for the purposes of antigen discovery, sera and antibody-secreting cell (ASC) probes from semi-permissive rats and sera from susceptible mice were used to screen a schistosome protein microarray. Following Schistosoma japonicum infection, rats had reduced pathology, increased antibody responses and broader antigen recognition profiles compared with mice. With successive infections, rat global serological reactivity and the number of recognized antigens increased. The local antibody response in rat skin and lung, measured with ASC probes, increased after parasite migration and contributed antigen-specific antibodies to the multivalent serological response. In addition, the temporal variation of anti-parasite serum antibodies after infection and reinfection followed patterns that appear related to the antigen driving the response. Among the 29 antigens differentially recognized by the infected hosts were numerous known vaccine candidates, drug targets and several S. japonicum homologs of human schistosomiasis resistance markers-the tegument allergen-like proteins. From this set, we prioritized eight proteins that may prove to be novel schistosome vaccine and diagnostic antigens.

In order to develop a novel high-throughput tool for monitoring carbohydrate-protein interactions, we prepared carbohydrate or glycoprotein microarrays by immobilizing amino modified carbohydrates on aldehyde-derivatized glass slides or glycoprotein on epoxide-derivatized glass slides and carried out lectin binding experiments by using these microarrays, respectively. The interaction events are marked by attachment of gold nanoparticles followed by silver deposition for signal enhancement. The attachment of the gold nanoparticles is achieved by standard avidin-biotin chemistry.

Neoglycolipid technology is the basis of a microarray platform for assigning oligosaccharide ligands for carbohydrate-binding proteins. The strategy for generating the neoglycolipid probes by reductive amination results in ring opening of the core monosaccharides. This often limits applicability to short-chain saccharides, although the majority of recognition motifs are satisfactorily presented with neoglycolipids of longer oligosaccharides. Here, we describe neoglycolipids prepared by oxime ligation. We provide evidence from NMR studies that a significant proportion of the oxime-linked core monosaccharide is in the ring-closed form, and this form selectively interacts with a carbohydrate-binding protein. By microarray analyses we demonstrate the effective presentation with oxime-linked neoglycolipids of (1) Lewis(x) trisaccharide to antibodies to Lewisx, (2) sialyllactose analogs to the sialic acid-binding receptors, siglecs, and (3) N-glycans to a plant lectin that requires an intact N-acetylglucosamine core.

Binding of CD47 to signal regulatory protein alpha (SIRPα), an inhibitory receptor, negatively regulates phagocytosis. In acute myeloid leukemia (AML), CD47 is overexpressed on peripheral blasts and leukemia stem cells and inversely correlates with survival. Aim of the study was to investigate the correlation between CD47 protein expression by immunohistochemistry (IHC) in a bone marrow (BM) tissue microarray (TMA) and clinical outcome in AML patients. CD47 staining on BM leukemia blasts was scored semi-quantitatively and correlated with clinical parameters and known prognostic factors in AML. Low (scores 0-2) and high (score 3) CD47 protein expression were observed in 75% and 25% of AML patients. CD47 expression significantly correlated with percentage BM blast infiltration and peripheral blood blasts. Moreover, high CD47 expression was associated with nucleophosmin (NPM1) gene mutations. In contrast, CD47 expression did not significantly correlate with overall or progression free survival or response to therapy. In summary, a BM TMA permits rapid and reproducible semi-quantitative analysis of CD47 protein expression by IHC. While CD47 expression on circulating AML blasts has been shown to be a negative prognostic marker for a very defined population of AML patients with NK AML, CD47 expression on AML BM blasts is not.
