It is now apparent that there is a strong link between health and nutrition and this can be seen clearly when we talk of obesity. The food industry is trying to capitalise on this by adapting high sugar/fat foods to become healthier alternatives. In confectionery food ingredients can be used for a range of purposes including sucrose replacement. Many of these ingredients may also evade digestion in the upper gut and be fermented by the gut microbiota upon entering the colon. This study was designed to screen a range of ingredients and their activities on the gut microbiota. In this study we screened a range of these ingredients in triplicate batch culture fermentations with known prebiotics as controls. Changes in bacteriology were monitored using FISH. SCFA were measured by GC and gas production was assessed during anaerobic batch fermentations. Bacterial enumeration showed significant increases (P ≤ 0.05) in bifidobacteria and lactobacilli with polydextrose and most polyols with no significant increases in Clostridium histolyticum/perfringens. SCFA and gas formation indicated that the substrates added to the fermenters were being utilised by the gut microbiota. It therefore appears these ingredients exert some prebiotic activity in vitro. Further studies, particularly in human volunteers, are necessary.

In advancing age, gut populations of beneficial microbes, notably Bifidobacterium spp., show a marked decline. This contributes to an environment less capable of maintaining homoeostasis. This in vitro investigation studied the possible synergistic effects of probiotic supplementation in modulating the gut microbiota enabling prebiotic therapy to in elderly persons. Single stage batch culture anaerobic fermenters were used and inoculated with fecal microbiota obtained from volunteers after taking a 28 day treatment of Bacillus coagulans GBI-30, 6086 (GanedenBC30 (BC30)) or a placebo. The response to prebiotic supplements fructooligosaccharides (FOS) and galactooligosaccharides (GOS) in the fermenters was assessed. Bacterial enumeration was carried out using fluorescent in situ hybridisation and organic acids measured by gas chromatography. Baseline populations of Faecalibacterium prausnitzii, Clostridium lituseburense and Bacillus spp. were significantly higher in those having consumed BC30 compared to the placebo. Both prebiotics increased populations of several purportedly beneficial bacterial groups in both sets of volunteers. Samples from volunteers having ingested the BC30 also increased populations of C. lituseburense, Eubacterium rectale and F. prausnitzii more so than in persons who had consumed the placebo, this also resulted in significantly higher concentrations of butyrate, acetate and propionate. This shows that consumption of BC30 and subsequent use of prebiotics resulted in elevated populations of beneficial genres of bacteria as well as organic acid production

The objective of this work is to introduce and demonstrate the technical feasibility of the continuous flash fermentation for the production of butanol. The evaluation was carried out through mathematical modeling and computer simulation which is a good approach in such a process development stage. The process consists of three interconnected units, as follows: the fermentor, the cell retention system (tangential microfiltration) and the vacuum flash vessel (responsible for the continuous recovery of butanol from the broth). The efficiency of this process was experimentally validated for the ethanol fermentation, whose main results are also shown. With the proposed design the concentration of butanol in the fermentor was lowered from 11.3 to 7.8 g/l, which represented a significant reduction in the inhibitory effect. As a result, the final concentration of butanol was 28.2 g/l for a broth with 140 g/l of glucose. Solvents productivity and yield were, respectively, 11.7 g/l.h and 33.5 % for a sugar conversion of 95.6 %. Positive aspects about the flash fermentation process are the solvents productivity, the use of concentrated sugar solution and the final butanol concentration. The last two features can be responsible for a meaningful reduction in the distillation costs and result in environmental benefits due to lower quantities of wastewater generated by the process. © 2008 Berkeley Electronic Press. In NawaRo-Biogasanlagen (BGA) kann es durch das Angebot an leicht fermentierbaren Kohlenstoff¬quel¬len zu einer bakteriell bedingten Übersäuerung durch unerwünschte kurzkettige Fettsäuren kommen. Häufiger kommt es zur Akkumulation von Propionsäure. Methanogene Archaea können bei niedrigen pH-Werten nicht mehr wachsen. Somit kann der gesamte Prozess der mikrobiellen Bildung von Biogas zum Erliegen kom¬men, was für die Biogasbetreiber zu erheblichen finanziellen Verlusten führt. Das Ziel dieser Disserta¬tion war die Aufklärung der anaeroben bakteriellen Population, die in Biogasanlagen Propionsäure ab¬bauen kann. Aus Propionat entsteht dabei Acetat und Wasserstoff. Da dieser anaerobe Prozess endergon verläuft, kann Propionsäure anaerob nur abgebaut werden, wenn der Wasserstoffpartialdruck niedrig ge¬halten wird. Diese Aufgabe erfüllen in Biogasanalgen methanogene Archaea. Die sog. sekundären Gärer leben somit in synthropher Kultur mit methanogenen Archaea.rnIn dieser Arbeit wurden die Mikroorganismen von Propionsäure-abbauenden Anreicherungskulturen aus vier NawaRo-BGA‘s identifiziert und ihr Substrat- und Produktspektrum analysiert. Die Anreicherungskul¬turen wurden vom Prüf- und Forschungsinstitut e. V. in Pirmasens zur Verfügung gestellt. Durch Analyse der bakteriellen 16S rDNA-Sequenzen der erhaltenen stabilen Propionsäure-abbauenden Mischkulturen wurde gezeigt, dass sich unter den Bakterien hauptsächlich Verwandte von den Clostridiales, aber auch Bacteroides sp., δ-, ε- so¬wie γ-Proteobakterien, Spirochäten, Synergistales und ungewöhnlicher Weise auch Thermotogales befanden. Aus Propionsäure-abbauenden Mischkulturen und aus Fermentern mesophiler NawaRo-Biogasanlagen wurden anaerobe Bakterien und methanogene Archaea angereichert und isoliert. Es wurden aus den Propionsäure-abbauenden Mischkulturen Stämme in Reinkultur erhalten, die entsprechend der 16S rDNA-Analyse als Clostridium sartagoforme Stamm Ap1a520 und Proteiniphilum acetatigenes Stamm Fp1a520 identifiziert wurden. Sowohl aus Fermentern und Nachgärern von drei NawaRo-BGA‘s als auch aus zwei Laborfermentern des Leibniz-Instituts für Agrartechnik in Potsdam-Bornim e.V. (ATB) wurden Reinkulturen von methanogenen Archaea erhalten. Diese konnten den Species Methanobacterium formicicum, Metha¬noculleus bourgensis, Methanosarcina barkeri, Methanosarcina mazei, Methanosarcina sp., Methanosaeta concilii und Methanomethylovorans sp. zugeordnet werden. Damit wurden in dieser Arbeit unter anderem die typischen bisher nur durch molekularbiologische Methoden identifizierten Species methanogener Ar¬chaea aus unterschiedlichen Fermentern in Reinkultur erhalten. Dabei wurde gezeigt, dass die specifically amplified polymorphic DNA-PCR (SAPD-PCR) eine geeignete Methode darstellt, Stämme der gleichen Art methanogener Archaea voneinander zu unterscheiden. Die Methanproduktion der kultivierten methanoge¬nen Archaea wurde gaschromatographisch analysiert. Es zeigte sich, dass die hydrogenotrophe Metha¬nogenese der effizientere und ergiebigere Weg zur Bildung von Methan ist. Mit der Bestimmung der Zellzahl des Isolates Methanoculleus bourgensis Stamm TAF1.1 bei gleichzeitiger Messung der Methanbildung wurde gezeigt, dass die Methanbildung nicht zwangsläufig mit dem Wachstum korreliert. Ne-ben Pflanzenfasern beinhalteten das hergestellte Reaktorfiltrat in den Kultivierungsansätzen Acetat, die essentielle Aminosäure Valin und den Zuckeralkohol Glycerol. Gezielte Misch¬kul¬turen von sekundären Gärern mit methanogenen Isolaten ergaben einen fördernden Einfluss auf diese Bak¬terien durch hydrogenotrophe Archaea. Diese Bakterien bauten Substrate ab oder bildeten Produkte, die sie unter den gegebenen Bedingungen ohne hydrogenotrophe Archaea nicht umsetzen konnten.

Die Energiewende ist begleitet von dem Ausbau erneuerbarer Energien. Dabei spielt die Energiegewinnung aus Biomasse eine wichtige Rolle. Der optimale Betrieb einer Biogasanlage erfordert eine stabile Methanproduktion, welche jedoch durch die Akkumulation von Propionsäure nachhaltig gestört werden kann. Aus diesem Grund ist der mikrobielle Abbau dieser Substanz von besonderem Interesse. Die Thermodynamik des anaeroben bakteriellen Abbaus von Propionsäure erfordert die syntrophe Verwertung des entstehenden Wasserstoffs durch Wasserstoff-verbrauchende Mikroorganismen, beispielsweise methanogene Archaea.rnMit dem Ziel, die Erkenntnislage der Propionat-Verwertung in NawaRo-Biogasanlagen zu erweitern, sollten Propionat-verwertende Anreicherungskulturen aus NawaRo-Biogasanlagen etabliert, charakterisiert und molekularbiologisch analysiert werden.rnAus landwirtschaftlichen Biogasanlagen wurden reproduzierbar Propionat-verwertende Anreicherungskulturen mittels anaerober Kultivierungstechniken etabliert. Die anaerob Propionat-verwertende Aktivität der Kulturen blieb über Jahre erhalten und konnte unter verschiedenen Bedingungen charakterisiert werden. Die Analyse der sukzessiven Diversität von vier Anreicherungskulturen ermöglichte einen Einblick in die sich während der Propionat-Verwertung sukzessiv verändernde mikrobielle Diversität. Dabei wurden die aus der 16S rDNA-Analyse resultierenden Sequenzcluster MP-1 (Cryptanaerobacter sp./ Pelotomaculum sp.), MP-6 und MP-15 (beide ''Candidatus Cloacamonas sp. ''), sowie MP-9 (Syntrophobacter sulfatireducens) als potentiell Propionat-verwertende Schlüsselspezies identifiziert. Mit S. sulfatireducens wurde eine bekannte syntroph Propionat-verwertende Spezies gefunden. Die Sequenzen von MP-1 waren nahe verwandt mit Pelotomaculum schinkii, ebenfalls eine beschriebene syntroph Propionat-verwertende Spezies. Bei dem nächsten Verwandten der Cluster MP-6 und MP-15 handelte es sich um ''Candidatus Cloacamonas acidaminovorans'', eine bisher unkultivierbare Spezies, dessen Genom für den gesamten Abbauweg der syntrophen Propionat-Oxidation codiert. Syntrophobacter sulfatireducens kam zusammen mit Vertretern der methanogenen Gattungen Methanoculleus, Methanosaeta und Methanomethylovorans vor. Als methanogener Partner von Cryptanaerobacter sp./ Pelotomaculum sp. dominierte die Gattung Methanosarcina. Aufgrund der starken Präsenz der syntroph Acetat oxidierenden Spezies Tepidanaerobacter acetatoxydans (Sequenz-Cluster MP-3), sowie potentiell homoacetogener Arten, wurde zudem ein theoretischer Zusammenhang der Propionat-Verwertung mit der syntrophen Acetat-Oxidation und der autotrophen Homoacetogenese vorgeschlagen.rn

In der vorliegenden Arbeit wurden Essigsäure-, Propionsäure und Buttersäure-bildende Bakterien aus einer thermophilen und drei mesophilen Biogasanlagen sowie aus zwei Hochdruck-Biogas-Laborfermentern isoliert. Die Fermenter waren mit dem nachwachsenden Rohstoff Maissilage, teilweise mit Rinder- oder Schweinegülle und weiteren festen Inputstoffen gefüttert. Für die Isolierung von Säure-bildenden Bakterien wurde ein Mineralsalzmedium verwendet, welchem als Kohlenstoffquelle Na-DL-Laktat, Succinat, Ethanol, Glycerin, Glucose oder eine Aminosäuremischung (Alanin, Serin, Threonin, Glutaminsäure, Methionin und Cystein) hinzugefügt wurde. Hierbei handelt es sich um Substrate, welche beim anaeroben Abbau während der Hydrolyse oder der primären Gärung entstehen können. Die erhaltenen Isolate waren in der Lage, aus diesen Substraten Essigsäure, Propionsäure oder Buttersäure zu bilden. Insgesamt wurden aus den beprobten Anlagen 49 Isolate gewonnen, welche zu den Phyla Firmicutes, Tenericutes oder Thermotogae gehörten. Mit Hilfe von 16S rDNA-Sequenzen konnten die meisten Isolate als Clostridium sporosphaeroides, Defluviitoga tunisiensis und Dendrosporobacter sp. identifiziert werden. Die Bildung von Essigsäure, Propionsäure oder Buttersäure wurde in Kulturen von Isolaten festgestellt, welche als folgende Arten identifiziert wurden: Bacillus thermoamylovorans, Clostridium aminovalericum, Clostridium cochlearium/Clostridium tetani, Clostridium sporosphaeroides, Dendrosporobacter sp., Proteiniborus sp., Selenomonas bovis und Tepidanaerobacter sp. Zwei Isolate, verwandt mit Thermoanaerobacterium thermosaccharolyticum, konnten Buttersäure und Milchsäure bilden. In Kulturen von Defluviitoga tunisiensis wurde Essigsäurebildung festgestellt. Ein Vergleich der 16S rDNA-Sequenzen mit Datenbanken und die Ergebnisse der PCR-Amplifikationen mit Isolat-spezifischen Primerpaaren ergaben zusätzlich Hinweise, dass es sich bei einigen Isolaten um neue Arten handeln könnte (z. B. Stamm Tepidanaerobacter sp. AS34, Stamm Proteiniborus sp. ASG1.4, Stamm Dendrosporobacter sp. LG2.4, Stamm Desulfotomaculum sp. EG2.4, Stamm Gallicola sp. SG1.4B und Stamm Acholeplasma sp. ASSH51). Durch die Entwicklung Isolat-spezifischer Primerpaare, abgeleitet von 16S rDNA-Sequenzen der Isolate oder Referenzstämmen, konnten die Isolate in Biogasanlagen detektiert und mittels qPCR quantifiziert werden (hauptsächlich im Bereich zwischen 1000 bis 100000000 Kopien der 16S rDNA/g BGA-Probe). Weiterhin konnten die Isolate mit Hilfe physiologischer Versuche charakterisiert und deren Rolle in der anaeroben Abbaukette diskutiert werden. Die Art Defluviitoga tunisiensis scheint eine große Bedeutung in Biogasanlagen zu spielen. Defluviitoga tunisiensis wurde am häufigsten in Untersuchungen im Rahmen der vorliegenden Arbeit isoliert und konnte auch mit Hilfe des entwickelten Primerpaares in hohen Abundanzen in den beprobten Biogasanlagen detektiert werden (10000 - 100000000 Kopien der 16S rDNA/g BGA-Probe). Die manuelle Annotation des Gesamtgenoms sowie die Substratverwertungsversuche haben gezeigt, dass Defluviitoga tunisiensis ein sehr breites Substratspektrum in der Verwertung von Kohlenhydraten besitzt und dadurch möglicherweise eine wichtige Rolle bei der Verwertung von Biomasse in Biogasanlagen einnimmt. Mit Hilfe der Ergebnisse der vorliegenden Arbeit konnten somit neue Einblicke in die zweite Stufe des anaeroben Abbaus, die Acidogenese, in Biogasanlagen gegeben werden. rn

Large organic food falls to the deep sea - such as whale carcasses and wood logs - support the development of reduced, sulfidic niches in an otherwise oxygenated, oligotrophic deep-sea environment. These transient hot spot ecosystems may serve the dispersal of highly adapted chemosynthetic organisms such as thiotrophic bivalves and siboglinid worms. Here we investigated the biogeochemical and microbiological processes leading to the development of sulfidic niches. Wood colonization experiments were carried out for the duration of one year in the vicinity of a cold seep area in the Nile deep-sea fan (Eastern Mediterranean) at depths of 1690 m. Wood logs were deployed in 2006 during the BIONIL cruise (RV Meteor M70/2 with ROV Quest, Marum, Germany) and sampled in 2007 during the Medeco-2 cruise (RV Pourquoi Pas? with ROV Victor 6000, Ifremer, France). Wood-boring bivalves played a key role in the initial degradation of the wood, the dispersal of wood chips and fecal matter around the wood log, and the provision of colonization surfaces to other organisms. Total oxygen uptake measured with a ROV-operated benthic chamber module was higher at the wood (0.5 m away) in contrast to 10 m away at a reference site (25 mmol m-2 d-1 and 1 mmol m-2 d-1, respectively), indicating an increased activity of sedimentary communities around the wood falls. Bacterial cell numbers associated with wood increased substantially from freshly submerged wood to the wood chip/fecal matter layer next to the wood experiments, as determined with Acridine Orange Direct Counts (AODC) and DAPI-stained counts. Microsensor measurements of sulfide, oxygen and pH were conducted ex situ. Sulfide fluxes were higher at the wood experiments when compared to reference measurements (19 and 32 mmol m-2 d-1 vs. 0 and 16 mmol -2 d-1, respectively). Sulfate reduction (SR) rates at the wood experiments were determined in ex situ incubations (1.3 and 2.0 mmol m-2 d-1) and fell into the lower range of SR rates previously observed from other chemosynthetic habitats at cold seeps. There was no influence of wood deposition on phosphate, silicate and nitrate concentrations, but ammonium concentrations were elevated at the wood chip-sediment boundary layer. Concentrations of dissolved organic carbon were much higher at the wood experiments (wood chip-sediment boundary layer) in comparison to measurements at the reference sites, which may indicate that cellulose degradation was highest under anoxic conditions and hence enabled by anaerobic benthic bacteria, e.g. fermenters and sulfate reducers. Our observations demonstrate that, after one year, the presence of wood at the seafloor had led to the creation of sulfidic niches, comparable to what has been observed at whale falls, albeit at lower rates.

Two in vitro experiments were conducted to analyse the effects of replacing dietary barley grain with wastes of tomato and cucumber fruits and a 1 : 1 tomato : cucumber mixture on rumen fermentation characteristics and microbial abundance. The control (CON) substrate contained 250 g/kg of barley grain on a dry matter (DM) basis, and another 15 substrates were formulated by replacing 50, 100, 150, 200 or 250 g of barley grain/kg with the same amount (DM basis) of tomato or cucumber fruits or 1 : 1 tomato : cucumber mixture. In Expt 1, all substrates were incubated in batch cultures with rumen micro-organisms from goats for 24 h. Increasing amounts of tomato, cucumber and the mixture of both fruits in the substrate increased final pH and gas production, without changes in final ammonia-nitrogen (NH3-N) concentrations, substrate degradability and total volatile fatty acid (VFA) production, indicating that there were no detrimental effects of any waste fruits on rumen fermentation. Therefore, in Expt 2 the substrates including 250 g of waste fruits (T250, C250 and M250 for tomato, cucumber and the mixture of both fruits, respectively) and the CON substrate were incubated in single-flow continuous-culture fermenters for 8 days. Total VFA production did not differ among substrates, but there were differences in VFA profile. Molar proportions of propionate, isobutyrate and isovalerate were lower and acetate : propionate ratio was greater for T250 compared with CON substrate. Fermentation of substrates containing cucumber (C250 and M250) resulted in lower proportions of acetate, isobutyrate and isovalerate and acetate : propionate ratio, but greater butyrate proportions than the CON substrate. Carbohydrate degradability and microbial N synthesis tended to be lower for substrates containing cucumber than for the CON substrate, but there were no differences between CON and T250 substrates. Abundance of total bacteria, Fibrobacter succinogenes and Ruminococcus flavefaciens, fungi, methanogenic archaea and protozoa were similar in fermenters fed T250 and CON substrates, but fermenters fed C250 and M250 substrates had lower abundances of R. flavefaciens, fungi and protozoa than those fed the CON substrate. Results indicated that tomato fruits could replace dietary barley grain up to 250 g/kg of substrate DM without noticeable effects on rumen fermentation and microbial populations, but the inclusion of cucumber fruits at 250 g/kg of substrate DM negatively affected some microbial populations as it tended to reduce microbial N synthesis and changed the VFA profile. More studies are needed to identify the dietary inclusion level of cucumber which produces no detrimental effects on rumen fermentation and microbial growth.

The objective of this work was to study the effect of two technical modifications (supplemented with sponge materials (ES) and provided with a filter system (FIL))in continuous-culture fermenters on the microbial populations and ruminal fermentation parameters over the sampling period. Six fermenters fed a 50:50 alfalfa hay: concentrate diet, inoculated with rumen liquor from sheep fed the same diet, were used in two incubation runs of 14 days each. On days 10 and 14, samples were taken for analysis of fermentation parameters (volatile fatty acids, ammonia-N and lactate) and microbial populations. None of the technical modification affected (P>0.05) concentrations of bacterial DNA and the relative abundance of fungi and archaea, but protozoal DNA concentrations were higher (P>0.05) in ES and FIL fermenters than in the control ones. However, values of protozoal DNA were about 50 times lower than in the rumen fluid used as inoculum for the ermenters. The tested technical modifications did not affect (P>0.05) any fermentation parameter, and there were no differences in fermentation parameters between days 10 and 14, with the exception of lactate production which was higher (P=0.009) on day 14 than on day 10. In conclusion, the technical modifications tested maintained protozoa in continuous culture fermenters without any effect on fermentation parameters and other microbial populations, but protozoa concentrations were still lower than those in the rumen.

An anaerobic landfill leachate bioreactor was operated with crystalline cellulose and sterile landfill leacbate until a steady state was reached. Cellulose hydrolysis, acidogenesis, and methanogenesis were measured. Microorganisms attached to the cellulose surfaces were hypothesized to be the cellulose hydrolyzers. 16S rRNA gene clone libraries were prepared from this attached fraction and also from the mixed fraction (biomass associated with cellulose particles and in the planktonic phase). Both clone libraries were dominated by Firmicutes phylum sequences (100% of the attached library and 90% of the mixed library), and the majority fell into one of five lineages of the clostridia. Clone group 1 (most closely related to Clostridium stercorarium), clone group 2 (most closely related to Clostridium thermocellum), and clone group 5 (most closely related to Bacteroides cellulosolvens) comprised sequences in Clostridium group III. Clone group 3 sequences were in Clostridium group XIVa (most closely related to Clostridium sp. strain XB90). Clone group 4 sequences were affiliated with a deeply branching clostridial lineage peripherally associated with Clostridium group VI. This monophyletic group comprises a new Clostridium cluster, designated cluster VIa. Specific fluorescence in situ hybridization (FISH) probes for the five groups were designed and synthesized, and it was demonstrated in FISH experiments that bacteria targeted by the probes for clone groups 1, 2, 4, and 5 were very abundant on the surfaces of the cellulose particles and likely the key cellulolytic microorganisms in the landfill bioreactor. The FISH probe for clone group 3 targeted cells in the planktonic phase, and these organisms were hypothesized to be glucose fermenters.

The morphology and functional occlusion of the cheekteeth of 57 dugongs Dugong dugon of both sexes were examined using reflected light and scanning electron microscopy, radiography, hardness testing and skull manipulation. The functional morphology of the horny oral pads was also described. Mouthparts and body size allometry was examined for ontogenetic and gender-related trends. We found that the worn erupted cheekteeth of the dugong are simple flat pegs composed of soft degenerative dentine. During occlusion, the mandible moves in a mainly antero-lingual direction, with the possibility of mandibular retraction in some individuals. Anterior parts of the cheektooth row may become non-functional as a dugong ages. As a function of body size, dugong cheekteeth are extremely small compared with those of other mammalian herbivores, and with other hindgut fermenters in particular. The morphology, small size and occlusal variability of the cheekteeth suggest that there has not been strong selective pressure acting to maintain an effective dentition. In contrast, great development of the horny pads and associated skull parameters and their lower size variability suggest that the horny pads may have assumed the major role in food comminution.
