We developed and validated a new method to create automated 3D parametric surface models of the lateral ventricles in brain MRI scans, providing an efficient approach to monitor degenerative disease in clinical studies and drug trials. First, we used a set of parameterized surfaces to represent the ventricles in four subjects' manually labeled brain MRI scans (atlases). We fluidly registered each atlas and mesh model to MRIs from 17 Alzheimer's disease (AD) patients and 13 age- and gender-matched healthy elderly control subjects, and 18 asymptomatic ApoE4-carriers and 18 age- and gender-matched non-carriers. We examined genotyped healthy subjects with the goal of detecting subtle effects of a gene that confers heightened risk for Alzheimer's disease. We averaged the meshes extracted for each 3D MR data set, and combined the automated segmentations with a radial mapping approach to localize ventricular shape differences in patients. Validation experiments comparing automated and expert manual segmentations showed that (1) the Hausdorff labeling error rapidly decreased, and (2) the power to detect disease- and gene-related alterations improved, as the number of atlases, N, was increased from 1 to 9. In surface-based statistical maps, we detected more widespread and intense anatomical deficits as we increased the number of atlases. We formulated a statistical stopping criterion to determine the optimal number of atlases to use. Healthy ApoE4-carriers and those with AD showed local ventricular abnormalities. This high-throughput method for morphometric studies further motivates the combination of genetic and neuroimaging strategies in predicting AD progression and treatment response. © 2007 Elsevier Inc. Regulated transcription controls the diversity, developmental pathways and spatial organization of the hundreds of cell types that make up a mammal. Using single-molecule cDNA sequencing, we mapped transcription start sites (TSSs) and their usage in human and mouse primary cells, cell lines and tissues to produce a comprehensive overview of mammalian gene expression across the human body. We find that few genes are truly 'housekeeping', whereas many mammalian promoters are composite entities composed of several closely separated TSSs, with independent cell-type-specific expression profiles. TSSs specific to different cell types evolve at different rates, whereas promoters of broadly expressed genes are the most conserved. Promoter-based expression analysis reveals key transcription factors defining cell states and links them to binding-site motifs. The functions of identified novel transcripts can be predicted by coexpression and sample ontology enrichment analyses. The functional annotation of the mammalian genome 5 (FANTOM5) project provides comprehensive expression profiles and functional annotation of mammalian cell-type-specific transcriptomes with wide applications in biomedical research.

The Transition Radiation Tracker (TRT) of the ATLAS experiment at the LHC is part of the Inner Detector. It is designed as a robust and powerful gaseous detector that provides tracking through individual drift-tubes (straws) as well as particle identification via transition radiation (TR) detection. The straw tubes are operated with Xe-CO2-O2 70/27/3, a gas that combines the advantages of efficient TR absorption, a short electron drift time and minimum ageing effects. The modules of the barrel part of the TRT were built in the United States while the end-cap wheels are assembled at two Russian institutes. Acceptance tests of barrel modules and end-cap wheels are performed at CERN before assembly and integration with the Semiconductor Tracker (SCT) and the Pixel Detector. This thesis first describes simulations the TRT straw tube. The argon-based acceptance gas mixture as well as two xenon-based operating gases are examined for its properties. Drift velocities and Townsend coefficients are computed with the help of the program Magboltz and used to study electron drift and multiplication in the straw using the software Garfield. The inclusion of Penning transfers in the avalanche process leads to remarkable agreements with experimental data. A high level of cleanliness in the TRT s acceptance test gas system is indispensable. To monitor gas purity, a small straw tube detector has been constructed and extensively used to study the ageing behaviour of the straw tube in Ar-CO2. A variety of ageing tests are presented and discussed. Acceptance tests for the TRT survey dimensions, wire tension, gas-tightness, high-voltage stability and gas gain uniformity along each individual straw. The thesis gives details on acceptance criteria and measurement methods in the case of the end-cap wheels. Special focus is put on wire tension and straw straightness. The effect of geometrically deformed straws on gas gain and energy resolution is examined in an experimental setup and compared to simulation studies. An overview of the most important results from the end-cap wheels tested up to this point is presented.

A detailed study is presented of the expected performance of the ATLAS detector. The reconstruction of tracks, leptons, photons, missing energy and jets is investigated, together with the performance of b-tagging and the trigger. The physics potential for a variety of interesting physics processes, within the Standard Model and beyond, is examined. The study comprises a series of notes based on simulations of the detector and physics processes, with particular emphasis given to the data expected from the first years of operation of the LHC at CERN.

We study an s-channel resonance R as a viable candidate to fit the diboson excess reported by ATLAS. We compute the contribution of the similar to 2 TeV resonance R to semileptonic and leptonic final states at the 13 TeV LHC. To explain the absence of an excess in the semileptonic channel, we explore the possibility where the particle R decays to additional light scalars X, X or X, Y. A modified analysis strategy has been proposed to study the three-particle final state of the resonance decay and to identify decay channels of X. Associated production of R with gauge bosons has been studied in detail to identify the production mechanism of R. We construct comprehensive categories for vector and scalar beyond-standard-model particles which may play the role of particles R, X, Y and find alternate channels to fix the new couplings and search for these particles.

This histological atlas focuses on A. coeruleus and includes major organs and tissues. Particularly note the stomach tissues of both species, which illustrate the difference in digestive strategies of the Carribbean Acanthurids. Acanthurus chirurgus was intentionally left out of this atlas, as its tissues are identical to those of ?A. bahianus(PDF has 22 pages)

This document represents a pilot effort to map social change in the coastal United States—a social atlas characterizing changing population, demographic, housing, and economic attributes. This pilot effort focuses on coastal North Carolina. The impetus for this project came from numerous discussions about the usefulness and need for a graphic representation of social change information for U.S. coastal regions. Although the information presented here will be of interest to a broad segment of the coastal community and general public, the intended target audience is coastal natural resource management professionals, Sea Grant Extension staff, urban and regional land-use planners, environmental educators, and other allied constituents interested in the social aspects of how the nation’s coasts are changing. This document has three sections. The first section provides background information about the project. The second section features descriptions of social indicators and depictions of social indicator data for 1970, 1980, 1990, and 2000, and changes from 1970 to 2000 for all North Carolina coastal counties. The third section contains three case studies describing changes in select social attributes for subsets of counties. (PDF contains 67 pages)

This regional atlas summarizes and illustrates the distribution and abundance patterns of fish eggs and larvae of 102 taxa within 34 families found in the Northeast Pacific Ocean including the Bering Sea, Gulf of Alaska, and U.S. west coast ecosystems. Data were collected over a 20+ year period (1972–1996) by the Recruitment Processes Program of the Alaska Fisheries Science Center (AFSC). Ichthyoplankton catch records used in this atlas were generated from 11,379 tows taken during 100 cruises. For each taxon, general life history data are briefly summarized from the literature. Published information on distribution patterns of eggs and larvae are reviewed for the study area. Data from AFSC ichthyoplankton collections were combined to produce an average spatial distribution for each taxon. These data were also used to estimate mean abundance and percent occurrence by year and month, and relative abundance by larval length and season. Abundance from each tow was measured as catch per 10 m2 surface area. A larval distribution and abundance map was produced with a geographic information system using ArcInfo software. For taxa with identifiable pelagic eggs, distribution maps showing presence or absence of eggs are presented. Presence or absence of adults in the study area is mapped based on recent literature and data from AFSC groundfish surveys. Distributional records for adults and early life history stages revealed several new range extensions. (PDF file contains 288 pages.)

Eight hundred sixty-five records of Kemp's ridley sea turtles (Lepidochelys kempi) reported from Texas between the late 1940's to April 1990 were compiled from six data bases and the literature, then plotted on a series of Texas maps. Four categories of Kemp's ridleys are identified throughout the atlas: head-started (turtles that are raised in captivity their first year of life), wild, historical (pre-1980), and nesters. Geographic, seasonal, and size distributions of the turtle categories are plotted by regions. Most Kemp's ridleys were reported from the northeast and central Texas coast. They were reported from both inshore (landward of barrier islands) and offshore (seaward of barrier islands). Scattered nestings occurred in the central to southern regions. Kemp's ridleys were found more often during the spring and summer. A total of 546 turtle records contained measurements; most were 20-59.9 cm curved carapace length and considered sub-adults. Comparison of distributions of head-started and wild Kemp's ridleys suggests head-started Kemp's ridleys inhabit the same areas as wild Kemp's ridleys. (PDF file contains 56 pages.)

The geographic and depth frequency distribution of 124 common demersal fish species in the northeastern Pacific were plotted from data on me at the Northwest and Alaska Fisheries Center (NWAFC), National Marine Fisheries Service. The data included catch records of fishes and invertebrates from 24,881 samples taken from the Chukchi Sea, throughout the Bering Sea, Aleutian Basin, Aleutian Archipelago, and the Gulf of Alaska, and from southeastern Alaska south to southern California. Samples were collected by a number of agencies and institutions over a 30-year period (1953-83), but were primarily from NWAFC demersal trawls. The distributions of all species with 100 or more occurrences in the data set were plotted by computer. Distributions plotted from these data were then compared with geographic and depth-range limits given in the literature. These data provide new range extensions (geographic, depth, or both) for 114 species. Questionable extensions are noted, the depth ranges determined for 95% of occurrences, and depths of most frequent occurrence are recorded. Ranges of the species were classified zoogeographically, according to life zone, and with regard to the depth zone of greatest occurrence. Because most species examined have broad geographic ranges, they do not provide the best information for testing the validity of proposed zoogeographic province boundaries. Because of the location of greatest sampling effort and methods used in sampling, most fIShes examined were eastern boreal Pacific, sublittoral-bathyal (outer shelf) species. ENGLISH: EASTROPIC Expedition was a cooperative oceanographic study of the eastern tropical Pacific Ocean conducted during the period 2 October through 16 December 1955. The five participating agencies and the ships they operated were: Scripps Institution of Oceanography (SIO), Spencer F. Baird and Horizon; Pacific Oceanic Fisheries Investigations (POFI) of the U. S. Fish and Wildlife Service, now Honolulu Biological Laboratory (HBL) of the U. S. Bureau of Commercial Fisheries, Hugh M. Smith; California Department of Fish and Game, N. B. Scofield; the Peruvian Navy, Bondu; and the Inter-American Tropical Tuna Commission which operated no vessels but supplied equipment and personnel. In addition to these planned participations in EASTROPIC Expedition, valuable information was provided by CCOFI Cruise 5512 of the California Cooperative Oceanic Fisheries Investigations, conducted during the period 29 November -16 December 1955 with the two vessels Stranger and Black Douglas. While the observational programs of most of the agencies involved, in part, special hydrographic-biological studies of known features and processes in the region (see reports listed under Data Sources) the deployment of ships and therefore of observations was sufficient that EASTROPIC Expedition could be considered a survey of the eastern tropical Pacific. This report is concerned with that aspect of the Expedition and is a presentation in atlas form of most of the hydrographic data collected. For reasons given below, emphasis has been placed on the upper 300 m of the water column. (PDF contains 136 pages.)
