A study was undertaken to examine the population structure of viridans group streptococci (VGS) in the sputum of adult patients with cystic fibrosis (CF). Freshly expectorated sputa (n=58) from 45 adult CF patients were examined by selective conventional culture on Mitis-Salivarius agar and yielded 190 isolates of VGS. Sequence analyses of the rpnB and 16-23S rRNA ITS genes identified these isolates to belong to 12 species of VGS and included S. anginosus, S. australis, S. cristatus, S. gordonii, S. infantis, S. mitis, S. mutans, S. oralis, S. parasanguinis, S. pneumoniae, S. salivarius and S. sanguinis. The most frequently VGS organism isolated was S. salivarius (47/190; 24.7%), followed by S. mitts (36/190; 19%), S. sanguinis (25/190; 13.2%), S. oralis (20/190; 11.0%), S. pneumoniae (19/190; 10.0%), S. parasanguinis (16/190; 8.4%), S. infantis (11/190; 5.8%), S. gordonii (7/190; 3.7%), S. anginosus (4/190; 2.1%), S. cristatus (2/190; 1.1%), S. australis (1/190; 0.5%), S. mutans (1/190; 0.5%) and S. agalactiae (1/190; 0.5%). All, but four, patients harboured at least one VGS species, which ranged from one to five streptococcal species, with a mean of 2.85 species per patient. There was no clonality at the subspecies level employing ERIC RAPD PCR. Antibiotic susceptibility was determined by Minimum Inhibitory Concentration (MIC) testing against penicillin, erythromycin and ciprofloxacin. Overall, resistance to penicillin with all VGS was 73/190 (38.4%) and 167/190 (87.9%) for erythromycin. With regard to ciprofloxacin, 27/190 (14.2%) were fully resistant, whilst a further 21/190 (11.1%) showed intermediate resistance, which equated to approximately three quarters (74.7%) of isolates being fully sensitive to this agent. In addition, as a comparator control population, we examined antibiotic susceptibility, as above, in a non-CF population comprising 12 individuals (50 VGS isolates), who were not receiving chronic antibiotics. In comparison, 8% and 38% of VGS isolates from non-CF individuals were resistant by disk susceptibility testing to penicillin and erythromycin, respectively. This thesis aims at improving the knowledge on the post-fire vegetation regeneration. For that, forests and shrublands were studied, after forest fires and experimental fires. Maritime Pine (Pinus pinaster) recruitment after fire was studied. Fire severity was evidenced as a major effect on this process. High crown fire severity can combust the pines, destroying the seed bank and impeding post fire pine recruitment. However, crown combustion also influences the post-fire conditions on the soil surface, since high crown combustion (HCC) will decrease the postfire needle cast. After low crown combustion (LCC) (scorched rather than torched crowns), a considerable needle cover was observed, along with a higher density of pine seedlings. The overall trends of post-fire recruitment among LCC and HCC areas could be significantly attributed to cover by needles, as well by the estimation of fire severity using the diameters of the burned twigs (TSI). Fire increased the germination from the soil seed bank of a Pinus pinaster forest, and the effects were also related with fire severity. The densities of seedlings of the dominant taxa (genus Erica and Calluna vulgaris) were contrastingly affected in relation to the unburned situation, depending on fire severity, as estimated from the degree of fire-induced crown damage (LCC/HCC), as well as using a severity index based on the diameters of remaining twigs (TSI). Low severity patches had an increase in germination density relatively to the control, while high severity patches suffered a reduction. After an experimental fire in a heathland dominated by Pterospartum tridentatum, Erica australis and E. umbellata, no net differences in seedling emergence were observed, in relation to the pre-fire situation. However, rather than having no effect, the heterogeneity of temperatures caused by fire promoted caused divergent effects over the burned plot in terms of Erica australis germination – a progressive increased was observed in the plots were maximum temperature recorded ranged from 29 to 42.5ºC and decreased in plots with maximum temperature ranging from 51.5 to 74.5ºC. In this heathland, the seed density of two of the main species (E. australis and E. umbellata) was higher under their canopies, but the same was not true for P. tridentatum. The understory regeneration in pine and eucalypt stands, 5 to 6 years post fire, has been strongly associated with post-fire management practices. The effect of forest type was, comparatively, insignificant. Soil tilling, tree harvesting and shrub clearance, were linked to lower soil cover percentages. However, while all these management operations negatively affected the cover of resprouters, seeders were not affected by soil tilling. A strong influence of biogeographic region was identified, suggesting that more vulnerable regions may suffer higher effects of management, even under comparatively lower management pressure than more productive regions. This emphasizes the need to adequate post-fire management techniques to the target regions.

Estuaries are poles of attraction for human settlement which is a source of pressures to surface water bodies. The implementation of the European Water Framework Directive (WDF, 2000/60/EC) has increased the investigation in order to develop methodologies to assess the Ecological Quality Status (EQS) of aquatic ecosystems. Transitional systems are naturally stressed and characterized by highly dynamic physical, chemical and hydro-morphologic conditions and by species with a higher level of tolerance to change, being more difficult to develop suitable quality indicators for these systems. The general purpose of this study is to test the ability of synthesis descriptors, including primary (S, taxa richness) and derived biological variable (H’, Shannon-Wiener diversity), biotic indices (AMBI and M-AMBI), body size properties (abundance distribution by body size classes, length, weight and length-weight relationships) and non-taxonomic indices (ISS), as well as functional indicators related to the decomposition rates of various experimental substrates, a macrophyte (Phragmites australis) and an alga (Fucus vesiculosus), to evaluate the environmental quality in transitional systems. This study was carried out in one of the most pristine channels of the Ria the Aveiro, Mira Channel, along a full salinity gradient and in a metals and metalloid sediment contamination area, the Estarreja Channel, and two reference channels (Canelas and Salreu). In this study were used different sampling techniques, the leaf-bag technique and a hand-held corer. In Mira Channel, the alga and the macrophyte presented an opposite trend in the decomposition rate along the salinity gradient, with the decomposition rates of the alga always higher than those of the macrophyte. The decomposition rates of the macrophyte and the alga were higher in the mid estuary and in higher salinity areas, respectively, corresponding to the preferencial distribution areas of each species. The macrobenthic fauna associated with the decaying and an artificial substrate (control) showed equally well the benthic succession from the marine to the freshwater areas and, despite the strong differences in the decay rates, no significant differences were found between the benthic communities associated with the alga and the macrophyte. The body size properties of the macrobenthic fauna associated with the P. australis leaf-bag (1mm and 5mm) and corer samples were studied along the full salinity gradient. The dominant species of the sub-set of measured specimens were not the same of the original macrobenthic fauna sampled but, despite that, the sub-set of measured specimens was also able to show the benthic succession from the marine to the freshwater areas. The body size abundance distribution of the benthic macroinvertebrates according to the ISS size classes did not show a particular trend in any sampler along the salinity gradient. Significant differences were found in the length, weight and length-weight relationships of Annelids, , Molluscs and even some species along the salinity gradient. No significant differences were found in the AMBI, M-AMBI and ISS values along the salinity gradient for all the samplers. The EQS of the corer samples obtained using the M-AMBI was lower than that of the leaf-bags. The EQS obtained with the ISS was higher than that obtained with the M-AMBI in the leaf-bags but not in the corer samples. The ecological effects of contaminated sediments associated with the industrial chemical effluents discharged in the Estarreja Channel were studied a decade after ceasing the emissions, using the Sediment Quality Triad approach and two reference channels. The results showed that despite the emissions ceased in 2004, the sediment remains polluted with high levels of metals and metalloid, available to bioaccumulation and with severe consequences at the community level. The sediment contamination problem was also studied using the leaf-bag technique with a macrophyte, an alga and a control substrate. The results showed that the decay rates, the associated macrofauna and the application of the AMBI, M-AMBI and ISS indices to the mesh-bag samples were not able to identify the sediment contamination. Contrarily to the AMBI, the M-AMBI and the ISS showed significant differences between the contaminated and the reference channels for the corer samples. Although such statistical significance, the interest of using these complex biotic indices could be questioned, when much simple ones, like the S and H’ allow to reach the same conclusions.

A Leptospirose é uma doença infecciosa causada por bactérias patogénicas do género Leptospira. Ocorre sobretudo nos países em desenvolvimento, em regiões tropicais e subtropicais. Nos últimos anos tem-se tornado um problema emergente de Saúde Pública, afectando uma grande diversidade de mamíferos (hospedeiros), incluindo os humanos. Actualmente observa-se um aumento do número de casos com alterações do padrão epidemiológico, assim como o ressurgimento de surtos epidémicos devido a alterações climáticas. No entanto, devido aos sintomas inespecíficos, o diagnóstico clínico é confundível com outras doenças e o laboratorial é difícil e dispendioso, requerendo recursos e técnicos especializados. Em Angola (Lubango), o diagnóstico laboratorial não é praticado devido à indisponibilidade de testes específicos, resultando no desconhecimento da sua prevalência. Assim, de modo, a determinar a sero-ocorrência da Leptospirose humana em doentes febris assistidos no Hospital Central do Lubango, contribuindo para: i) a possível inclusão desta doença no diagnóstico diferencial de doentes com síndromes febris indeterminados; e ii) implementar medidas de prevenção e controlo. Foram analisadas 300 amostras séricas obtidas em igual número de doentes febris que recorreram ao referido hospital, no período de Setembro a Dezembro de 2012, aos quais também se aplicou um inquérito clínico-epidemiológico. Foi realizada uma avaliação serológica usando a técnica de rastreio (MACROLepto), e a técnica de referência (Técnica de Aglutinação Microscópica; TAM). Para a análise molecular usou-se a Reacção em Cadeia de Polimerase (PCR), em soro utilizando primers baseados no gene hap1 (para leptospiras patogénicas). Os produtos amplificados foram sequenciados para determinação de espécies genómicas de Leptospira. A amostra populacional foi constituída por indivíduos do género masculino (111; 37%) e (189; 63%) do género feminino. A suspeita clínica de Leptospirose foi confirmada serologicamente pela TAM em (120+/300; 40%) dos doentes, e a análise por PCR foi positiva em (30+/193; 16%) das amostras analisadas. A sequenciação do DNA obtido permitiu identificar três espécies genómicas: L. borgpetersenii, L. interrogans e L. kirschneri. Os participantes no estudo foram distribuídos por grupos etários, e a média de idade foi de 30 anos, sendo os grupos (11-20 e 21- 30 anos) os mais representados, e o género feminino o mais afectado (61%). As principais manifestações clínicas foram a febre (91%), cefaleias (84%) e mialgias (59%). Em relação as variáveis de risco de infecção por Leptospira spp., verificou-se que a ausência de saneamento básico, exposição aos lixos, presença de roedores próximos das populações e o consumo de água não tratada, foram as situações mais referidas. O contacto com os roedores, seguido dos canídeos, foi referido por 97% e 41% dos doentes com resultado positivo. Quanto à proveniência, a maioria dos doentes veio de áreas suburbanas. No que respeita à ocupação destacaram-se as mulheres camponesas, estudantes e domésticas. Os soros com resultado positivo mostraram reactividade específica para leptospiras de 19 serogrupos (serovares) com maior destaque, Icterohaemorrhagiae (Copenhageni), Hebdomadis, Javanica (Poi) Australis (Bratislava) e Sejroe (Hardjobovis). O título mais elevado foi de 1:800 observado para os serovares Copenhageni, Ballum (Arborea), Panama e Pyrogenes. Os resultados obtidos mostraram que a Leptospirose está presente entre os doentes febris na província da Huíla, sendo importante incluir esta zoonose no diagnóstico diferencial e promover medidas de prevenção e controlo, especialmente nos grupos de risco agora identificados.

Les marais filtrants artificiels sont des écosystèmes recréés par l’homme dans le but d’optimiser l’épuration des eaux usées. Lors de la sélection d’espèces végétales pour la mise en place de ces marais filtrants, l’utilisation d’une polyculture ainsi que d’espèces indigènes non invasives est de plus en plus recommandée. Néanmoins, la plupart des marais filtrants existants sont des monocultures utilisant des plantes envahissantes, probablement à cause du manque d’évidences scientifiques sur les avantages de la diversité végétale et de la performance des espèces locales. Ainsi, les questions de recherche autour desquelles s’oriente ma thèse sont: Les polycultures présentent-elles un potentiel épuratoire aussi ou plus grand que les monocultures, et une espèce indigène est-elle aussi efficace et performante qu’une espèce exotique envahissante dans des marais filtrants ? Trois expériences ont été conduites afin de répondre à ces questions. J’ai d’abord testé l’influence de la richesse végétale sur l’élimination des polluants en deux dispositifs expérimentaux: 1) comparant deux espèces de plantes émergentes en monoculture ou combinées séquentiellement, et 2) évaluant la performance de quatre espèces flottantes plantées en monoculture par rapport à des associations de deux (avec toutes les combinaisons possibles) et de quatre espèces. Une troisième expérience a été réalisée afin de comparer l’efficacité épuratoire de l’haplotype européen envahissant du roseau commun (Phragmites australis) et de la sous-espèce locale non-invasive (P. australis subsp. americanus). La composition en espèces végétales a produit un effet notable sur la performance des marais filtrants. La comparaison des performances en mono- et en polyculture n’a pas permis de démontrer clairement les avantages de la diversité végétale pour l’élimination des polluants dans les marais filtrants. Toutefois, les marais filtrants plantés avec une combinaison d’espèces étaient aussi efficaces que les monocultures des espèces les plus performantes. La comparaison entre les deux sous-espèces de P. australis indiquent que la sous-espèce indigène pourrait remplacer le roseau exotique envahissant, évitant ainsi les potentiels risques environnementaux sans toutefois compromettre l’efficacité du traitement. Les résultats prometteurs de la sous-espèce indigène de P. australis doivent encore être testés dans des expériences à grande échelle avant d’utiliser largement cette espèce dans les marais filtrants. Nos résultats suggèrent que, dans des conditions où la performance des macrophytes disponibles est inconnue ou ne peut être déterminée, l’utilisation d’une combinaison d’espèces présente les meilleures chances d’accomplir le plus haut niveau possible d’élimination de polluants. De plus, même si la diversité végétale ne présente pas un avantage mesurable en termes d’efficacité épuratoire, celle-ci améliore la résilience des marais filtrants et leur résistance aux stress et aux maladies.

L’objectif principal de ce projet est d’évaluer le potentiel d’un système de marais filtrants combinés pour le traitement d’un lixiviat contaminé aux agents de préservations du bois - l’arséniate de cuivre chromaté (ACC) et le pentachlorophénol (PCP) - en portant une attention particulière au rôle des plantes. Pour ce faire, une expérience en pot faisant varier la concentration d’exposition de quatre espèces de macrophyte (Typha angustifolia, Phalaris arundinacea, Phragmites australis americanus et Phragmites australis australis) a été effectuée. Le suivi de quatre marais filtrants à écoulement horizontal sous-surfacique, plantés d’une des quatre espèces de macrophyte et d’un bassin planté de saules (Salix Miyabeana SX67) a également été réalisé. La résistance des plantes au milieu contaminé, la capacité de bioaccumulation des macrophytes et les efficacités de traitement des différents systèmes ont été analysés. Nos résultats montrent que la concentration d’exposition n’influence pas la capacité des plantes à croître en milieu contaminé. Par contre, il existe une relation dose-réponse entre la concentration d’exposition et la capacité de bioaccumulation des macrophytes. Les quatre marais pilotes ont tous des efficacités de traitements supérieures à 55% en 2013 et 82% en 2014 pour les contaminants à l’étude. Le bassin de saule a la capacité théorique d’évapotranspirer jusqu’à 1200 L par jour. De plus, ses efficacités de traitements sont supérieures à 59% pour tous les composés à l’étude. L’utilisation de marais filtrants pour le traitement d’un lixiviat contaminé aux agents de préservations du bois est donc une alternative intéressante aux méthodes de traitement conventionnel.

Les plantes envahissantes menacent la biodiversité ainsi que les activités humaines. Afin de les maîtriser, la pulvérisation d'herbicides est une méthode fréquemment employée en Amérique du Nord. Cette approche ne fait pas toujours consensus et est même parfois interdite ou restreinte, ce qui justifie le recours à d'autres options. Les alternatives peuvent toutefois s'avérer rares, comporter d'importantes limitations ou sont peu documentées. Cette étude vise à tester l’efficacité de méthodes permettant de maîtriser et de prévenir les invasions de roseau commun (Phragmites australis), l'une des plantes envahissantes les plus problématiques sur le continent nord-américain, tout en limitant au minimum l'utilisation d'herbicides. Le potentiel de quatre méthodes de lutte aux petites populations de roseau bien établies a d'abord été évalué : l’excavation avec enfouissement sur place, le bâchage, l’excavation avec enfouissement sur place combinée au bâchage, et la fauche répétée. Les résultats ont montré que l'excavation avec enfouissement sur place, avec ou sans bâchage, a entraîné une élimination presque totale des populations visées, ce qui est comparable ou supérieur à l'effet généralement obtenu avec la pulvérisation d'herbicide. Le bâchage avec des toiles opaques, maintenues pendant un an, a pour sa part entraîné une maîtrise partielle du roseau, suggérant qu'une application prolongée serait nécessaire pour l'éradication de la plante. La fauche répétée, exécutée à raison de cinq fauches par été pendant deux ans, a fourni une efficacité mitigée. Les résultats suggèrent néanmoins que la fauche pendant plusieurs années contribue à affaiblir la plante, ce qui pourrait aider à son confinement. Une méthode additionnelle a été expérimentée afin de traiter les tiges éparses de roseau tout en limitant les risques d'effets hors cibles, soit le badigeonnage manuel d’herbicide. Suite à ces tests, les résultats ont montré une diminution importante de la densité des tiges, ce qui suggère que la méthode est efficace afin d'éliminer les repousses après un traitement initial, et pourrait également être employée sur de jeunes populations clairsemées. L'effet d'un ensemencement préventif de plantes herbacées sur l'établissement de semis de roseau a également été étudié, suite à des traitements sur de vastes parcelles de sol nu. Les résultats suggèrent que la méthode est efficace afin de limiter la propagation du roseau par semences et qu'un suivi périodique suite à l'intervention serait suffisant afin de maintenir l'effet préventif.

The indigenous vegetation surrounding the river oases on the southern rim of the Taklamakan Desert has drastically diminished due to overexploitation as a source of fodder, timber and fuel for the human population. The change in the spatial extent of landscape forms and vegetation types around the Qira oasis was analyzed by comparing SPOT satellite images from 1998 with aerial photographs from 1956. The analysis was supplemented by field surveys in 1999 and 2000. The study is part of a joint Chinese-European project with the aim of assessing the current state of the foreland vegetation, of gathering information on the regeneration potential and of suggesting procedures for a sustainable management. With 33 mm of annual precipitation, plants can only grow if they have access to groundwater, lakes or rivers. Most of the available water comes into the desert via rivers in the form of seasonal flooding events resulting from snow melt in the Kun Lun Mountains. This water is captured in canal systems and used for irrigation of arable fields. Among the eight herbaceous and woody vegetation types and the type of open sand without any plant life that were mapped in 2000 in the oasis foreland, only the latter, the oasis border between cultivated land and open Populus euphratica forests and Tamarix ramosissima-Phragmites australis riverbed vegetation could be clearly identified on the photographs from 1956. The comparison of the images revealed that the oasis increased in area between 1956 and 2000. Shifting sand was successfully combated near to the oasis borders but increased in extent at the outward border of the foreland vegetation. In contrast to expectations, the area covered with Populus trees was smaller in 1956 than today due to some new forests in the north of the oasis that have grown up since 1977. Subfossil wood and leaf remnants of Populus euphratica that were found in many places in the foreland must have originated from forests destroyed before 1956. In the last 50 years, the main Qira River has shifted its bed significantly northward and developed a new furcation with a large new bed in 1986. The natural river dynamics are not only an important factor in forming the oasis’ landscape but also in providing the only possible regeneration sites for all occurring plant species. The conclusion of the study is that the oasis landscape has changed considerably in the last 50 years due to natural floodings and to vegetation degradation by human overexploitation. The trend towards decreasing width of the indigenous vegetation belt resulting from the advancing desert and the expansion of arable land is particularly alarming because a decrease in its protective function against shifting sand can be expected in the future.

We isolated 18 microsatellites from Sycoscapter australis, a nonpollinating fig wasp that develops in figs of Ficus macrophylla, and assessed their variability in 20 wasps. We further optimized nine of these loci for use in three other Sycoscapter species that develop in Ficus rubiginosa figs and assessed their variability in 47-140 wasps per species. These are the first microsatellites developed for nonpollinating fig wasps and show sufficient polymorphism to become important tools in evolutionary and genetical studies of Sycoscapter wasps.

A total of 1527 serum samples from pigs, goats, sheep, cattle and dogs in Greece were examined by the microscopic agglutination test and 11.8 per cent of them had antibodies against one or more Leptospira serovars at titres of 1/100 or more. The predominant serovar affecting farm animal species was Bratislava, and Copenhageni was common among dogs and the second most important serovar when all animals were considered together. Another prevalent serovar was Australis, but antibodies to Pomona were detected only in goats and cattle.

The response of nitrification potentials, denitrification potentials, and N removal efficiency to the introduction of earthworms and wetland plants in a vertical flow constructed wetland system was investigated. Addition of earthworms increased nitrification and denitrification potentials of substrate in non-vegetated constructed wetland by 236% and 8%, respectively; it increased nitrification and denitrification potentials in rhizosphere in vegetated constructed wetland (Phragmites austrail, Typha augustifolia and Canna indica), 105% and 5%, 187% and 12%, and 268% and 15% respectively. Denitrification potentials in rhizosphere of three wetland plants were not significantly different, but nitrification potentials in rhizosphere followed the order of C. indica > T. augustifolia > P. australis when addition of earthworms into constructed wetland. Addition of earthworms to the vegetated constructed significantly increased the total number of bacteria and fungi of substrates (P < 0.05). The total number of bacteria was significantly correlated with nitrification potentials (r = 913, P < 0.01) and denitrification potentials (r = 840, P < 0.01), respectively. The N concentration of stems and leaves of C. indica were significantly higher in the constructed wetland with earthworms (P < 0.05). Earthworms had greater impact on nitrification potentials than denitrification potentials. The removal efficiency of N was improved via stimulated nitrification potentials by earthworms and higher N uptake by wetland plants.

This study investigates biomass, density, photosynthetic activity, and accumulation of nitrogen (N) and phosphorus (P) in three wetland plants (Canna indica, Typha augustifolia, and Phragmites austrail) in response to the introduction of the earthworm Eisenia fetida into a constructed wetland. The removal efficiency of N and P in constructed wetlands were also investigated. Results showed that the photosynthetic rate (P n), transpiration rate (T r), and stomatal conductance (S cond) of C. indica and P. austrail were (p < 0.05) significantly higher when earthworms were present. The addition of E. fetida increased the N uptake value by above-ground of C. indica, T. augustifolia, and P. australis by 185, 216, and 108 %, respectively; and its P uptake value increased by 300, 355, and 211 %, respectively. Earthworms could enhance photosynthetic activity, density, and biomass of wetland plants in constructed wetland, resulting in the higher N and P uptake. The addition of E. fetida into constructed wetland increased the removal efficiency of TN and TP by 10 and 7 %, respectively. The addition of earthworms into vertical flow constructed wetland increased the removal efficiency of TN and TP, which was related to higher photosynthetic activity and N and P uptake.
